Abstract:Artificial DNA tethering azobenzene through a backbone-inserted glycerol via an ether bond is synthesized. The stabilization effect of the hybrid duplex with a native complementary strand of DNA for R-glycerol-inserted DNA is demonstrated even when the molar ratio of azobenzene to nucleotide is 1:2. The half-lives of tens of hours for glycerol-tethered cis-azobenzene and the rapid and highly efficient trans-to-cis photoisomerization in the hybrid DNA duplex at room temperature render the manipulation of DNA nanodevices and functionalities by photoregulation in a green system possible.

Abstract:With the interaction between photoresponsive molecules and DNA, the reversible switching-modes of DNA hybridization and dissociation were realized by photo irradiation, which would become a new generation of DNA materials for nano-architecture and nano-actuation. We briefly review the recently developed methods to photo-regulate DNA hybridization and dissociation, their switching efficiencies, and their operation/service conditions. Compared with other intercalating and inserting functionalities, inserting wedge type azobenzene by acyclic linker into the DNA backbone is considered as the most favorite approach for potential applications. Interesting application works based on the azobenzene tethered DNA materials in nanotechnology and biotechnology are introduced. In conclusion, an outlook regarding these photo-functional DNA materials and their potential applications is given.

Abstract:A polypeptide-DNA hydrogel is prepared by Z. Li, D. Liu, and co-workers, employing the “X”-shaped DNA assembling structure as crosslinker. The hydrogel can be modified with multifunctional components (here fluorescent molecules as a model), and possess excellent self-healing and thixotropic properties, enabling the direct-writing of arbitrary 3D structures. Abstract:Strand displacement reaction is a crucial component in the assembly of diverse DNA-based nanodevices, with the toehold-mediated strand displacement reaction representing the prevailing strategy. However, the single-stranded Watson-Crick sticky region that serves as the trigger for strand displacement can also cause leakage reactions by introducing crosstalk in complex DNA circuits. Here, we proposed the toeless and reversible DNA strand displacement reaction based on the Hoogsteen-bond triplex, which is compatible with most of the existing DNA circuits. We demonstrated that our proposed reaction can occur at pH 5 and can be reversed at pH 9. We also observed an approximately linear relationship between the degree of reaction and pH within the range of pH 5–6, providing the potential for precise regulation of the reaction. Meanwhile, by altering the sequence orientation, we have demonstrated that our proposed reaction can be initiated or regulated through the same toeless mechanism without the requirement for protonation in low pH conditions. Based on the proposed reaction principle, we further constructed a variety of DNA nanodevices, including two types of DNA logic gates that rely on pH 5/pH 9 changes for initiating and reversing: the AND gate and the OR gate. We also successfully constructed a DNA Walker based on our proposed reaction modes, which can move along a given track after the introduction of a programmable DNA sequence and complete a cycle after 4 steps. Our findings suggest that this innovative approach will have broad utility in the development of DNA circuits, molecular sensors, and other complex biological systems.

Abstract:The ability to control G-quadruplex (G4) conformation using light as an external stimuli offers unique opportunities to control G4 in biological settings and for the development of nucleotide-based nanodevices. We describe a novel G4-binding chemotype derived from a cyclic azobenzene core that reversibly photoisomerises between E- and Z- under physiological conditions. We demonstrate the selective binding of the E-ligand towards LTR-III G4 and show that binding and dissociation from the LTR-III G4 can be controlled reversibly by alternate irradiation with blue and green light. Interestingly, the different isomers exhibit very distinct binding modes. Whilst the (E)-ligand preferentially binds at the G4/duplex junction of the LTR-III sequence, the (Z)-isomer favours the duplex region.

Abstract:Coacervate microdroplets produced by liquid-liquid phase separation have been used as synthetic protocells that mimic the dynamical organization of membrane-free organelles in living systems. Achieving spatiotemporal control over droplet condensation and disassembly remains challenging. Herein, we describe the formation and photoswitchable behavior of light-responsive coacervate droplets prepared from mixtures of double-stranded DNA and an azobenzene cation. The droplets disassemble and reassemble under UV and blue light, respectively, due to azobenzene trans/cis photoisomerisation. Sequestration and release of captured oligonucleotides follow the dynamics of phase separation such that light-activated transfer, mixing, hybridization, and trafficking of the oligonucleotides can be controlled in binary populations of the droplets. Our results open perspectives for the spatiotemporal control of DNA coacervates and provide a step towards the dynamic regulation of synthetic protocells.

Abstract:In most organisms, DNA extension is highly regulated; however, most studies have focused on controlling the initiation of replication, and few have been done to control the regulation of DNA extension. In this study, we adopted a new strategy for azODNs to regulate DNA extension, which is based on azobenzene oligonucleotide chimeras regulated by substrate binding affinity, and the conformation of the chimera can be regulated by a light source with a light wavelength of 365 nm. The results showed that the primer was extended with Taq DNA polymerase after visible light treatment, and DNA extension could be effectively hindered with UV light treatment. We also verify the reversibility of the photoregulation of primer extension through photoswitching of dumbbell asODNs by alternate irradiation with UV and visible light. Our method has the advantages of fast and simple, green response and reversible operations, providing a new strategy for regulating gene replication.

Abstract:Most of the dynamic DNA devices are rationally constructed by utilizing toehold-mediated DNA strand displacement reactions. However, such approaches have been mainly limited to the operation with double-stranded hybridization and lack the versatility of DNA scaffold responses for additional levels of controlling DNA strand displacement reactions. Herein, we propose a toehold activation strategy based on the DNA tetraplex (G-quadruplex or i-motif), where the toehold domain is designed by attaching a complementary single-stranded segment (CS) to a G-rich/C-rich segment. Modulating G-quartet/C.C+ numbers and/or the CS lengths can easily tune the strand displacement kinetics. This scheme allows fine control of DNA strand displacement rates over 2 orders of magnitude by adjusting the concentration of various environmental stimuli. This strategy expands the rule set of designing dynamic DNA devices and will be useful in building diverse environmental stimuli-fuelled molecular devices.

Abstract:Unlike azobenzene, the photoisomerization behavior of its ethylene-bridged derivative, diazocine, has hardly been explored in synthetic polymers. In this communication, linear photoresponsive poly(thioether)s containing diazocine moieties in the polymer backbone with different spacer lengths are reported. They were synthesized in thiol-ene polyadditions between a diazocine diacrylate and 1,6-hexanedithiol. The diazocine units could be reversibly photoswitched between the (Z)- and (E)-configurations with light at 405 nm and 525 nm, respectively. Based on the chemical structure of the diazocine diacrylates, the resulting polymer chains differed in their thermal relaxation kinetics and molecular weights (7.4 vs. 43 kDa) but maintained a clearly visible photoswitchability in the solid state. Gel permeation chromatography (GPC) measurements indicated a hydrodynamic size expansion of the individual polymer coils as a result of the Z→E pincer-like diazocine switching motion on a molecular scale. Our work establishes diazocine as an elongating actuator that can be used in macromolecular systems and smart materials.

Abstract:Inspired by nanotechnologies based on DNA strand displacement, herein we demonstrate that synthetic helical strand exchange can be achieved through tuning of poly(methyl methacrylate) (PMMA) triple-helix stereocomplexes. To evaluate the utility and robustness of helical strand exchange, stereoregular PMMA/polyethylene glycol (PEG) block copolymers capable of undergoing crystallization driven self-assembly via stereocomplex formation were prepared. Micelles with spherical or wormlike morphologies were formed by varying the molecular weight composition of the assembling components. Significantly, PMMA strand exchange was demonstrated and utilized to reversibly switch the micelles between different morphologies. This concept of strand exchange with PMMA-based triple-helix stereocomplexes offers new opportunities to program dynamic behaviors of polymeric materials, leading to scalable synthesis of "smart" nanosystems.

Abstract:Strand displacement cascades are commonly used to make dynamically assembled structures. Particularly, the concept of "toehold-mediated DNA branch migration reactions" has attracted considerable attention in relation to dynamic DNA nanostructures. However, it is a challenge to obtain and control the formation of pure 11 ratio DNA duplexes with toehold structures. Here, for the first time, we report a photocontrolled toehold formation method, which is based on the photocleavage of 2-nitrobenzyl linker-embedded DNA hairpin precursor structures UV light irradiation (lambda approximate to 365 nm) of solutions containing these DNA hairpin structures causes the complete cleavage of the nitrobenzyl linker, and pure 11 DNA duplexes with toehold structures are easily formed. Our experimental results indicate that the amount of toehold can be controlled by simply changing the dose of UV irradiation and that the resulting toehold structures can be used for subsequent toehold mediated DNA branch migration reactions, e.g., DNA hybridization chain reactions. This newly established method will find broad application in the construction of light-powered, controllable, and dynamic DNA nanostructures or large-scale DNA circuits.

Abstract:Living organisms operate far from equilibrium in order to maintain their adaptive structures and functions by continuous energy consumption. The development of synthetic out-of-equilibrium systems using light as an input fuel will allow for remote and noninvasive control over a range of important chemical/biological processes. Here, we report on the rational design of light-fueled DNA hydrogels that exhibit life-like nonequilibrium and dissipative features. Such hydrogels are formed through a two-component mixing strategy, where merocyanine photoacid bearing a robust pH-adjustment capability delicately imparts photoinactive but pH-sensitive DNA components with an adaptive response to light. The transient hydrogel spontaneously dissipates to its sol state in the dark, enabling a highly reversible sol–gel transition that is fine-tuned by irradiation conditions. We construct reprogrammable DNA hydrogel shapes/patterns by alternating the photopatterning/dark-erasing processes using a single recyclable ink. Our work provides a general waste-free approach to developing other light-fueled out-of-equilibrium hydrogels for applications in smart materials and soft robotics.

Abstract:Molecular strain can be introduced to influence the outcome of chemical reactions. Once a thermodynamic product is formed, however, reversing the course of a strain-promoted reaction is challenging. Here, a reversible, strain-promoted polymerization in cyclic DNA is reported. The use of nonhybridizing, single-stranded spacers as short as a single nucleotide in length can promote DNA cyclization. Molecular strain is generated by duplexing the spacers, leading to ring opening and subsequent polymerization. Then, removal of the strain-generating duplexers triggers depolymerization and cyclic dimer recovery via enthalpy-driven cyclization and entropy-mediated ring contraction. This reversibility is retained even when a protein is conjugated to the DNA strands, and the architecture of the protein assemblies can be modulated between bivalent and polyvalent states. This work underscores the utility of using DNA not only as a programmable ligand for assembly but also as a route to access restorable bonds, thus providing a molecular basis for DNA-based materials with shape-memory, self-healing, and stimuli-responsive properties.

Abstract:Deoxyribonucleic acid (DNA) is a natural polyester polymer with programmable sequences and precise molecular recognition. Therefore, DNA has been widely investigated in functional devices and materials recently. Taking advantage of the structural diversity of DNA, novel functional devices and materials have been endowed with a variety of physical, chemical and biological responsiveness, among which, optical regulation has attracted much attention due to its non-contact and precise temporal-spatial controllability. To bring optical responsiveness to DNA material, it is necessary to introduce rational designed unnatural bases into DNA, which has been a challenging frontier. In this work, a novel thymine phosphoramidite monomer protected by 1-(4,5-dimethoxy-2-nitrobenzyl) ethoxy group (DMONB) has been designed and synthesized. The monomer was synthesized through 6 step reactions to shield the hydrogen bond site of thymine, and the product can be achieved in gram scale with high purity. Then the monomer was applied to synthesize photo-responsive DNA with random sequence through commercial solid phase synthesis procedure, which was purified and detected by RP-HPLC with good stability. The coupling efficiency of the photo-responsive monomer is comparable to the commercially available phosphoramidite monomers, detected by monitoring the 4,4'-dimethoxytriphenylmethyl (DMT) groups. The DMONB group could effectively hinder the DNA hybridization, which was demonstrated by the 10% native polyacrylamide gel electrophoresis. Under UV light for 30 s, the DMONB group could be totally removed and result in the recover of the DNA hybridization, which illustrates that this approach is of high efficiency and fast-responsive. Taking advantage of this controllable hybridization strategy, a fast light-responsive pure DNA supramolecular hydrogel has been designed and prepared, which could realize photo-chemically control the formation of pure DNA supramolecular hydrogel. This photo-induced DNA hydrogel exhibits 730 Pa storage modulus and 100 Pa loss modulus, with reversible thermal responsiveness and shear-thining property, which is similar to previously reported DNA hydrogel by our group. Our research expands the diversity of artificial DNA monomers and provides an alternative way to construct light-responsive functional DNA based materials system.

Abstract:Degenerate [2]rotaxanes, with their two identical binding sites, generally exhibit equilibrium dynamics with free energies of activation (Delta G(double dagger)) for the shuttling process starting as low as 10 kcal.mol(-1). This Delta G(double dagger) value can be raised quite dramatically by inserting "speed bumps" in the form of steric and/or electrostatic barriers into the linkers between the two identical binding sites. In our more recent research targeted toward the exploitation of the 4,4'-azobiphenyloxy unit (ABP) as a light-operated gate, we decided to introduce (i) four methyl groups on the one hand and (ii) four fluorine atoms on the other, at the 3,5,3',5'-positions of the ABP units to curtail binding by the CBPQT(4+) ring if not sterically in the case of i, then electronically in the case of ii. The first approach led to a gate (ABP-Me-4) that remains closed all the time, whereas the second approach affords a gate (ABP-F-4) that we can close with UV light and open with visible light. Herein, we show how light can be used, in conjunction with thermal energy, to raise and tower the free energy barrier at will and, in so doing, impart STOP and GO instructions upon the operation of a molecular shuttle.
