Abstract:The detection of bacterial deoxyribonucleic acid (DNA) is of great significance in the quality control of food and water. In this study, a light-addressable potentiometric sensor (LAPS) deposited with highly oriented ZnO nanorod arrays (NRAs) was used for the label-free detection of single-stranded bacterial DNA (ssDNA). A functional, sensitive surface for the detection of Escherichia coli (E. coli) O157:H7 DNA was prepared by the covalent immobilization of the specific probe single-stranded DNA (ssDNA) on the LAPS surface. The functional surface was exposed to solutions containing the target E. coli ssDNA molecules, which allowed for the hybridization of the target ssDNA with the probe ssDNA. The surface charge changes induced by the hybridization of the probe ssDNA with the target E. coli ssDNA were monitored using LAPS measurements in a label-free manner. The results indicate that distinct signal changes can be registered and recorded to detect the target E. coli ssDNA. The lower detection limit of the target ssDNA corresponded to 1.0 × 102 colony forming units (CFUs)/mL of E. coli O157:H7 cells. All the results demonstrate that this DNA biosensor, based on the electrostatic detection of ssDNA, provides a novel approach for the sensitive and effective detection of bacterial DNA, which has promising prospects and potential applications in the quality control of food and water.

Abstract:The application of photonic biosensor assays to diagnose the category-A select agent Francisella tularensis was investigated. Both interferometric and long period fiber grating sensing structures were successfully demonstrated; both these sensors are capable of detecting the optical changes induced by either immunological binding or DNA hybridization. Detection was made possible by the attachment of DNA probes or immunoglobulins (IgG) directly to the fiber surface via layer-by-layer electrostatic self-assembly. An optical fiber biosensor was tested using a standard transmission mode long period fiber grating of length 15 mm and period 260 µm, and coated with the IgG fraction of antiserum to F. tularensis. The IgG was deposited onto the optical fiber surface in a nanostructured film, and the resulting refractive index change was measured using spectroscopic ellipsometry. The presence of F. tularensis was detected from the decrease of peak wavelength caused by binding of specific antigen. Detection and differentiation of F. tularensis subspecies tularensis (type A strain TI0902) and subspecies holarctica (type B strain LVS) was further accomplished using a single-mode multi-cavity fiber Fabry-Perot interferometric sensor. These sensors were prepared by depositing seven polymer bilayers onto the fiber tip followed by attaching one of two DNA probes: (a) a 101-bp probe from the yhhW gene unique to type-A strains, or (b) a 117-bp probe of the lpnA gene, common to both type-A and type-B strains. The yhhW probe was reactive with the type-A, but not the type-B strain. Probe lpnA was reactive with both type-A and type-B strains. Nanogram quantities of the target DNA could be detected, highlighting the sensitivity of this method for DNA detection without the use of PCR. The DNA probe reacted with 100% homologous target DNA, but did not react with sequences containing 2-bp mismatches, indicating the high specificity of the assay. These assays will fill an important void that exists for rapid, culture-free, and field-compatible diagnosis of F. tularensis.

Abstract:The authors present a label-free method for direct detection of deoxyribonucleic acid (DNA) sequences. The capture DNA is immobilized onto the surface of a silica optical fiber tip by means of the layer-by-layer electrostatic self-assembly technique. Hybridization of target DNA with complementary capture DNA increases the optical thickness of the fiber tip. This phenomenon can be detected by demodulation of the spectrum of a Fabry-Pérot cavity fabricated in the optical fiber. Experimental results demonstrate sequence specificity and sensitivity to nanogram quantities of target DNA sequences with short (∼5min) hybridization time.
Thin-core Fiber-Optic Biosensor for DNA Hybridization Detection

Abstract:A real-time label-free DNA biosensor based on thin-core fiber (TCF) interferometer is demonstrated experimentally. The proposed biosensor is constructed by splicing a TCF between two segments of single mode fibers (SMFs) and integrated into a microfluidic channel. By modifying the TCF surface with monolayer poly-l-lysine (PLL) and single-stranded deoxyribonucleic acid (ssDNA) probes, the target DNA molecules can be captured in the microfluidic channel. The transmission spectra of the biosensor are measured and theoretically analyzed under different biosensing reaction processes. The results show that the wavelength has a blue-shift with the process of the DNA hybridization. Due to the advantages of low cost, simple operation as well as good detection effect on DNA molecules hybridization, the proposed biosensor has great application prospects in the fields of gene sequencing, medical diagnosis, cancer detection and environmental engineering.

Abstract:Fiber-optic DNA biosensors are a kind of ana-lytic setups, which convert the Waston-Crick base pairs matching duplex or Hoogsteen’s tri-plex (T/A-T, C/G-C) formation into a readable analytical signals when functionalized single- strands DNA (ssDNA) or double-strands DNA (dsDNA) of interest are immobilized on the sur-face of fiber-optic hybrids with target DNA or interacts with ligands. This review will provide the information about the fiber-optic DNA bio-sensors classified into two categories depend-ing on the end fiber and side fiber with or with-out the labels—label-free fiber-optic DNA bio-sensors and labeled fiber-optic DNA biosensor in recent years. Both are dissertated, and em-phasis is on the label-free fiber-optic DNA bio-sensors. Fiber-optic DNA biosensors had got great progresses because fiber-optic has more advantages over the other transducers and are easily processed by nanotechnology. So fiber- optic DNA biosensors have increasingly at-tracted more attention to research and develop the new fiber-optic DNA biosensors that inte-grated with the “nano-bio-info” technology for in vivo test, single molecular detection and on-line medical diagnosis. Finally, future pros-pects to the fiber-optic DNA biosensors are predicted.
In-situ DNA Detection with an Interferometric-type Optical Sensor Based on Tapered Exposed Core Microstructured Optical Fiber

Abstract:A label-free DNA biosensor based on exposed core microstructured optical fiber for in-situ real-time DNA detection has been presented and experimentally demonstrated. The sensor is fabricated by splicing a section of tapered exposed core fiber (ECF) between two single-mode fibers (SMFs), forming a multimode Mach-Zehnder interferometer (MZI). The ECF design provides the evanescent field with the sensitivity of a micro/nano optical fiber. In this paper, the ECF has a large cladding diameter (160 mu m) but a small core (9 mu m), and the core of the ECF is further reduced by tapering, which significantly improves the refractive index (RI) sensitivity. The sensor can detect local RI changes that occur on the surface of the optical fiber due to the binding of biomolecules. We immobilized probe DNA (pDNA) on the exposed side of the core to detect the complementary DNA (cDNA), demonstrating use for specific and label-free sensing of DNA hybridization. Experimental results show that the sensor can qualitatively detect cDNA with the sensitivity of 0.0618 nm/nM and a detection limit of 0.31 nM at a temperature of 25 ?C. The proposed DNA biosensor has potential applications in fast developing fields such as medical diagnostics, cancer screening, drug testing, and environmental engineering.
A Novel PCR-Free Ultrasensitive GQD-Based Label-Free Electrochemical DNA Sensor for Sensitive and Rapid Detection of Francisella tularensis

Abstract:Biological warfare agents are infectious microorganisms or toxins capable of harming or killing humans. Francisella tularensis is a potential bioterrorism agent that is highly infectious, even at very low doses. Biosensors for biological warfare agents are simple yet reliable point-of-care analytical tools. Developing highly sensitive, reliable, and cost-effective label-free DNA biosensors poses significant challenges, particularly when utilizing traditional techniques such as fluorescence, electrochemical methods, and others. These challenges arise primarily due to the need for labeling, enzymes, or complex modifications, which can complicate the design and implementation of biosensors. In this study, we fabricated Graphene Quantum dot (GQD)-functionalized biosensors for highly sensitive label-free DNA detection. GQDs were immobilized on the surface of screen-printed gold electrodes via mercaptoacetic acid with a thiol group. The single-stranded DNA (ssDNA) probe was also immobilized on GQDs through strong π−π interactions. The ssDNA probe can hybridize with the ssDNA target and form double-stranded DNA, leading to a decrease in the effect of GQD but a positive shift associated with the increase in DNA concentration. The specificity of the developed system was observed with different microorganism target DNAs and up to three-base mismatches in the target DNA, effectively distinguishing the target DNA. The response time for the target DNA molecule is approximately 1010 s (17 min). Experimental steps were monitored using UV/Vis spectroscopy, Atomic Force Microscopy (AFM), and electrochemical techniques to confirm the successful fabrication of the biosensor. The detection limit can reach 0.1 nM, which is two–five orders of magnitude lower than previously reported methods. The biosensor also exhibits a good linear range from 105 to 0.01 nM and has good specificity. The biosensor's detection limit (LOD) was evaluated as 0.1 nM from the standard calibration curve, with a correlation coefficient of R2 = 0.9712, showing a good linear range and specificity. Here, we demonstrate a cost-effective, GQD-based SPGE/F. tularensis DNA test suitable for portable electrochemical devices. This application provides good perspectives for point-of-care portable electrochemical devices that integrate sample processing and detection into a single cartridge without requiring a PCR before detection. Based on these results, it can be concluded that this is the first enzyme-free electrochemical DNA biosensor developed for the rapid and sensitive detection of F. tularensis, leveraging the nanoenzyme and catalytic properties of GQDs.

Abstract:This paper presents the development of tapered optical fiber sensor to detect a specific Leptospira bacteria DNA. The bacteria causes Leptospirosis, a deadly disease but with common early flu-like symptoms. Optical single mode fiber (SMF) of 125 μm diameter is tapered to produce 12 μm waist diameter and 15 cm length. The novel DNA-based optical fiber sensor is functionalized by incubating the tapered region with sodium hydroxide (NaOH), (3-Aminopropyl) triethoxysilane and glutaraldehyde. Probe DNA is immobilized onto the tapered region and subsequently hybridized by its complementary DNA (cDNA). The transmission spectra of the DNA-based optical fiber sensor are measured in the 1500 to 1600 nm wavelength range. It is discovered that the shift of the wavelength in the SMF sensor is linearly proportional with the increase in the cDNA concentrations from 0.1 to 1.0 nM. The sensitivity of the sensor toward DNA is measured to be 1.2862 nm/nM and able to detect as low as 0.1 fM. The sensor indicates high specificity when only minimal shift is detected for non-cDNA testing. The developed sensor is able to distinguish between actual DNA of Leptospira serovars (Canicola and Copenhageni) against Clostridium difficile (control sample) at very low (femtomolar) target concentrations.

Abstract:We propose for the first time an E. coli bacteria sensor based on the evanescent field of the fundamental mode of a suspended-core terahertz fiber. The sensor is capable of E. coli detection at concentrations in the range of 10(4)-10(9) cfu/ml. The polyethylene fiber features a 150 µm core suspended by three deeply sub-wavelength bridges in the center of a 5.1 mm-diameter cladding tube. The fiber core is biofunctionalized with T4 bacteriophages which bind and eventually destroy (lyse) their bacterial target. Using environmental SEM we demonstrate that E. coli is first captured by the phages on the fiber surface. After 25 minutes, most of the bacteria is infected by phages and then destroyed with ~1 μm-size fragments remaining bound to the fiber surface. The bacteria-binding and subsequent lysis unambiguously correlate with a strong increase of the fiber absorption. This signal allows the detection and quantification of bacteria concentration. Presented bacteria detection method is label-free and it does not rely on the presence of any bacterial "fingerprint" features in the THz spectrum.

Abstract:Pathogenic bacteria are the leading causes of food-borne and water-borne infections, and one of the most serious public threats. Traditional bacterial detection techniques, including plate culture, polymerase chain reaction, and enzyme-linked immunosorbent assay are time-consuming, while hindering precise therapy initiation. Thus, rapid detection of bacteria is of vital clinical importance in reducing the misuse of antibiotics. Among the most recently developed methods, the label-free optical approach is one of the most promising methods that is able to address this challenge due to its rapidity, simplicity, and relatively low-cost. This paper reviews optical methods such as surface-enhanced Raman scattering spectroscopy, surface plasmon resonance, and dark-field microscopic imaging techniques for the rapid detection of pathogenic bacteria in a label-free manner. The advantages and disadvantages of these label-free technologies for bacterial detection are summarized in order to promote their application for rapid bacterial detection in source-limited environments and for drug resistance assessments.

Abstract:A challenge for optical fiber biosensor is to achieve ultrahigh sensitivity with narrow full width at half maximum (FWHM) of the spectrum. To address this challenge, an ultrahigh-sensitivity microfiber interferometer fiber ring laser (FRL) biosensor is proposed and investigated for Listeria monocytogenes (L. monocytogenes) detection. The fiber biosensor is composed of a singlemode- tapered no core-singlemode (STNS) fiber configuration, which is functionalized with the anti-L. monocytogenes antibodies. An Erbium Doped Fiber Amplifier is applied to the sensor to excite laser and thus reduce the FWHM of the spectrum, which significantly improved the limit of detection (LoD). The proposed STNS FRL biosensor has excellent reproducibility, specificity and sensitivity for L. monocytogenes. The developed STNS FRL biosensor can directly detect L. monocytogenes cells with LoD as low as 1.0 cell/mL, indicating the capability for detecting single cell of L. monocytogenes. Real lettuce and milk samples have been tested and test result in lettuce and milk samples has deviations within +/- 30 % from that of Phosphate-buffered saline (PBS) for L. monocytogenes concentrations vary from 101 to 103 cells/mL(g). The developed STNS FRL biosensor has ultrahigh sensitivity, good stability, reproducibility, and specificity, which has potential applications in diseases/medical diagnostics.

Abstract:Biosensors have the characters of simplicity, portability, and efficient detection, which makes them have important application prospects in many fields such as food safety, environmental monitoring, and disease detection. Label-free fluorescent DNA biosensors can reduce detection costs and simplify the detection process, that is a promising research direction. The combination of DNA strand displacement technology with other bionanomaterial technologies further improves the sensitivity and accuracy of label-free detection. Fluorescence sensors use fluorescence signals as their output, and label-free fluorescent sensors are classified into different types based on different generation methods of fluorescence. This study provided a review of the development and application of various label-free fluorescent sensors in recent years, elaborated on their amplification strategies and working mechanisms, and provided a brief summary and outlook.

Abstract:A novel label-free optical fiber biosensor, based on a microcavity fiber Mach–Zehnder interferometer, was developed and practically demonstrated for DNA detection. The biosensor was fabricated using offset splicing standard communication single-mode fibers (SMFs). The light path of the sensor was influenced by the liquid sample in the offset open cavity. In the experiment, a high sensitivity of −17,905 nm/RIU was achieved in the refractive index (RI) measurement. On this basis, the probe DNA (pDNA) was immobilized onto the sensor's surface using APTES, enabling real-time monitoring of captured complementary DNA (cDNA) samples. The experimental results demonstrate that the biosensor exhibited a high sensitivity of 0.32 nm/fM and a limit of detection of 48.9 aM. Meanwhile, the sensor has highly repeatable and specific performance. This work reports an easy-to-manufacture, ultrasensitive, and label-free DNA biosensor, which has significant potential applications in medical diagnostics, bioengineering, gene identification, environmental science, and other biological fields.

Abstract:A novel label-free technique for the detection of pathogens based on evanescent wave absorbance (EWA) changes at 280 nm from a U-bent optical fiber sensor is demonstrated. Bending a decladded fiber into a U-shaped structure enhances the penetration depth of evanescent waves and hence sensitivity of the probe. We show that the enhanced EWA response from such U-bent probes, caused by the inherent optical absorbance properties of bacterial cells or biomolecules specifically bound to the sensor surface, can be exploited for the detection of pathogens. A portable optical set-up with a UV light emitting diode, a spectrometer and U-bent fiber optic probe of 200 μm core diameter, 0.75 mm bend radius and effective probe length of 1cm demonstrated an ability to detect less than 1000 cfu/ml.

Abstract:A novel DNA fiber optic biosensor has been successfully developed. A pulse diode laser with pigtail was used. Integrated with flow-injection system, the sensor could detect DNA hybridization on the fiber optic sensor surface rapidly and conveniently. The detection principle, system structure, modification of fiber optic sensor, and DNA hybridization were discussed. The experimental results showed that the biotinylated DNA probe immobilized on fiber sensor via biotin-streptavidin interactions could greatly hybridizate with full-matched DNA labeled by Dylight 680 but not with mis-matched DNA labeled by Dylight 680. The sensitivity of detection was 4.5 x 10(-10) mol/L and a linear response range was observed from 1 x 10(-9) to 3 x 10(-8) mol/L. The sensor surface could be regenerated without obvious loss of hybridization activity. The new DNA biosensor showed enormous potential for the detection of clinical, diagnostic and environmental samples.

Abstract:The rapid detection of low concentrations of Salmonella Typhimurium ( S. Typhimurium) is an essential preventive measure for food safety and prevention of foodborne illness. The study presented in this paper addresses this critical issue by proposing a single mode-tapered seven core-single mode (STSS) fiber ring laser (FRL) biosensor for S. Typhimurium detection. The experimental results show that the specific detection time of S. Typhimurium is less than 20 min and the wavelength shift can achieve −0.906 nm for an S. Typhimurium solution (10 cells/mL). Furthermore, at a lower concentration of 1 cell/mL applied to the biosensor, a result of −0.183 nm is observed in 9% of samples (1/11), which indicates that the proposed FRL biosensor has the ability to detect 1 cell/mL of S. Typhimurium. In addition, the detection results in chicken and pickled pork samples present an average deviation of −27% and −23%, respectively, from the measured results in phosphate buffered saline. Taken together, these results show the proposed FRL biosensor may have potential applications in the fields of food safety monitoring, medical diagnostics, etc.

Abstract:In this paper, a novel platform for lab-in-fiber-based biosensors is studied. Hollow-core tube lattice fibers (HC-TLFs) are proposed as a label-free biosensor for the detection of DNA molecules. The particular light-guiding mechanism makes them a highly sensitive tool. Their transmission spectrum is featured by alternations of high and low transmittance at wavelength regions whose values depend on the thickness of the microstructured web composing the cladding around the hollow core. In order to achieve DNA detection by using these fibers, an internal chemical functionalization process of the fiber has been performed in five steps in order to link specific peptide nucleic acid (PNA) probes, then the functionalized fiber was used for a three-step assay. When a solution containing a particular DNA sequence is made to flow through the HC of the TLF in an 'optofluidic' format, a bio-layer is formed on the cladding surfaces causing a red-shift of the fiber transmission spectrum. By comparing the fiber transmission spectra before and after the flowing it is possible to identify the eventual formation of the layer and, therefore, the presence or not of a particular DNA sequence in the solution.

Bacterial Detection Based on Förster Resonance Energy Transfer

Abstract:The huge economic loss and threat to human health caused by bacterial infection have attracted the public's concern, and there is an urgent need to relieve and improve the tough problem. Therefore, it is significant to establish a facile, rapid, and sensitive method for bacterial detection considering the shortcomings of existing methods. Förster resonance energy transfer (FRET)-based sensors have exhibited immense potential and applicability for bacterial detection given their high signal-to-noise ratio and high sensitivity. This review focuses on the development of FRET-based fluorescence assays for bacterial detection. We summarize the principle of FRET-based assays, discuss the commonly used recognition molecules and further introduce three frequent construction strategies. Based on the strategies and materials, relevant applications are presented. Moreover, some restrictions of FRET fluorescence sensors and development prospects are discussed. Suitable donor-acceptor pairs and stable recognition molecules are the essential conditions for sensors to play their roles, and there is still some room for development. Besides, applying FRET fluorescence sensors to point-of-care detection is still difficult. Future developments could focus on near-infrared fluorescent dyes and simultaneous detection of multiple analytes.

Abstract:A reflective Fabry-Perot interference (FPI) label-free biosensor based on Vernier effect is designed and implemented for in situ real-time DNA hybridization detection. The sensor is made by splicing single-mode fiber (SMF), a segment of C-type fiber and SMF. The Vernier effect occurs between the solid cavity FPI and the air cavity FPI. In our experiment, a high sensitivity of 10791.12 nm/RIU is obtained in the refractive index (RI) range of 1.3311–1.3450. On this basis, we immobilized probe DNA (pDNA) on the surface of SMF to detect the complementary DNA (cDNA), demonstrating use for label-free sensing of DNA hybridization. The experimental results show that the sensor can detect 1 µM cDNA with high specificity. The paper demonstrates the first research of optical fiber DNA biosensor based on the open microcavity FPI Vernier effect. In addition, the sensor has the advantages of high sensitivity, strong stability, simple structure and simple fabrication. It can also be applied to other biomolecule detection based on probe-target biological binding events, which has great application potential in medical diagnostics, food science, genetic engineering and other biological fields.
