Abstract:The spectral data of peptidomimetics cyclo[-RGD-ψ(triazole)-GD-] were reported, including UV, FT-IR and NMR (i.e.,1H NMR,1H-1H COSY,13C NMR, DEPT, 1H-13C HSQC and1H-13C HMBC). The NMR signals were assigned. The infrared spectrum was analyzed to derive the types of vibrations of the functional groups in the compound. The molecular structure of peptidomimetics cyclo[-RGD-ψ(triazole)-GD-] was determined.

Abstract:Dinucleotide N3′→P5′ phosphoramidates were synthesized and determined by positive ion electrospray ionization mass spectrometry (ESI-MS), their fragmentation pathways were investigated using tandem mass spectrometric (MS/MS) techniques, and many abundant characteristic fragment ions were found. The results show that multistage ESI-MS is a powerful tool for the structure determination of dinucleotide N3′→P5′ phosphoramidates.
Desorption electrospray ionization mass spectrometry of DNA nucleobases: implications for a liquid film model.

Abstract:Desorption electrospray ionization (DESI) mass spectrometry has been implemented on a commercial ion-trap mass spectrometer and used to optimize mass spectrometric conditions for DNA nucleobases: adenine, cytosine, thymine, and guanine. Experimental parameters including spray voltage, distance between mass spectrometer inlet and the sampled spot, and nebulizing gas inlet pressure were optimized. Cluster ions including some magic number clusters of nucleobases were observed for the first time using DESI mass spectrometry. The formation of the cluster species was found to vary with the nucleobases, acidification of the spray solvent, and the deposited sample amount. All the experimental results can be explained well using a liquid film model based on the two-step droplet pick-up mechanism. It is further suggested that solubility of the analytes in the spray solvent is an important factor to consider for their studies by using DESI. Copyright (C) 2009 John Wiley & Sons, Ltd.

Abstract:Cyclodepsipeptides (CDPs) represent a huge family of chemically and structurally diverse molecules with a wide ability for molecular interactions. CDPs are cyclic peptide‐related natural products made up of both proteinogenic and nonproteinogenic amino acids linked by amide and ester bonds. The combined use of different analytical methods is required to accurately determine their integral structures including stereochemistry, thus allowing deeper insights into their often‐intriguing bioactivities and their possible usefulness. Our goal is to present the various methods developed to accurately characterize CDPs. Presently, Marfey's method and NMR (nuclear magnetic resonance) are still considered the best for characterizing CDP configuration. Nevertheless, electrospray‐high resolution tandem mass spectrometry (ESI‐HRMS/MS) is of great value for efficiently resolving CDP's composition and sequences. For instance, recent data shows that the fragmentation of cationized CDPs (e.g., [M + Li]+ and [M + Na]+) leads to selective cleavage of ester bonds and specific cationized product ions (b series) useful to get unprecedented sequence information. Thus, after a brief presentation of their structure, biological functions, and biosynthesis, we also provide a historic overview of these various analytical approaches as well as their advantages and limitations with a special emphasis on the emergence of methods based on HRMS/MS through recent fundamental works and applications.

Abstract:DNA and proteins are chiral: their three-dimensional structure cannot be superimposed with its mirror image. Circular dichroism spectroscopy is widely used to characterize chiral compounds, but data interpretation is difficult in the case of mixtures. We recorded for the first time the electronic circular dichroism spectra of DNA helices separated in a mass spectrometer. We electrosprayed guanine-rich strands having various secondary structures as negative ions, irradiated them with a laser, and measured the difference in electron photodetachment efficiency between left and right circularly polarized light. The reconstructed circular dichroism ion spectra resemble the solution ones, thereby allowing us to assign the DNA helical topology. The ability to measure circular dichroism directly on biomolecular ions expands the capabilities of mass spectrometry for structural analysis.

Abstract:Under different conditions, oligonucleotides can form several different DNA structures such as duplex, triplex and quadruplex. All these structures exhibit an obvious difference in their CD spectra. The common characteristic is that they show a negative band at 240 nm, while in the range of 260–300 nm, the spectra are different from each other. Many factors such as chain direction, sugar puckering mode, orientation of the glycosyl bond, base stacking and sequence can affect their conformation and then show diversity and complexity in their spectra. By studying and comparing these spectra, more information about their conformations can be obtained to help predict some new structures. Furthermore, the spectra can also provide a base to study their potential biological functions.

Abstract:An Agilent 3DCE capillary electrophoresis system using sulfobutylether-beta-cyclodextrin (SB-beta-CD)-ammonium acetate separation buffer pH 6.9 was coupled to a Bruker Esquire 3000+ quadrupole ion trap mass detector via a commercially available electrospray ionization interface with acetonitrile sheath flow. The CE-MS system was applied in negative ionization mode for the resolution and detection of nitroaromatic and polar cyclic or caged nitramine energetic materials including TNT [2,4,6-trinitrotoluene, formula mass (FW) 227.13], TNB (1,3,5-trinitrobenzene, FW 213.12), RDX (hexahydro-1,3,5-trinitro-1,3,5-triazine, FW 222.26) HMX (octahydro-1,3,5,7-tetranitro-1,3,5,7-tetrazocine, FW 296.16), and CL-20 (2,4,6,8,10,12-hexanitro-2,4,6,8,10,12-hexaazaisowurtzitane, FW 438.19). The CE-MS system conformed to the high-performance liquid chromatography with ultraviolet absorbance detection (HPLC-UV) and HPLC-MS reference methods for the identification of energetic contaminants and their degradation products in soil and marine sediment samples.

Abstract:A method incorporating high-performance liquid chromatography (HPLC) with electrospray ionization and tandem mass spectrometry, with parallel analysis by HPLC with UV detection using a diode-array detector, was developed for the qualitative characterization of flavonoids in D. odorifera. Twenty-three flavonoids, including six isoflavones, six neoflavones, four isoflavanones, three flavanones, two chalcones, one isoflavanonol and one pterocarpan, were unambiguously identified by comparing their retention times, UV and NIS spectra with those of authentic compounds. Furthermore, the collision-induced dissociations of the [M-H](-) ions were studied to clarify the MS behavior of the different types of flavonoids. In negative ion ESI-MS all the flavonoids yielded prominent [M-H](-) ions in the first order mass spectra. Fragments involving losses of CH3, H2O, CO, C2H2O, and CO2 were observed in the MS/MS spectra. Each of the seven types of flavonoid showed characteristic MS/MS fragmentation patterns. The isoflavanones, flavanones and chalcones were observed to undergo retro-Diels-Alder fragmentations. The spectra of almost all the neoflavonoids unexpectedly exhibited only [M-H-CH3](-) radical anions as base peaks without any further fragmentation. Substitution positions also remarkably influenced the fragmentation behavior, which could assist in distinction among the flavonoid isomers. The fragmentation rules deduced here could aid in the characterization of other flavonoids of these types. Copyright (c) 2005 John Wiley & Sons, Ltd.
The application of 19F NMR spectroscopy for the analysis of fluorinated new psychoactive substances (NPS)

Abstract:In this study, fluorine-19 nuclear magnetic resonance spectroscopy (19F NMR) served as a highly specific tool for identification of fluorinated new psychoactive substances (NPS) as well as a suitable analytical method for the accurate quantification of fluorinated NPS in different seized samples. In the first part of the study, 19F NMR spectroscopy of a number of different fluorinated NPS, including 51 synthetic cannabinoids, 8 synthetic cathinones, 7 phenethylamines, 8 fentanyl analogues, and 9 other types of compounds was conducted. The chemical shifts and multiplet of the primary fluorides (RCH2F), fluorobenzenes (ortho-ArF, meta-ArF, and para-ArF), and trifluoromethylbenzenes (ArCF3) were discussed in detail to illustrate the role of 19F signals as special fingerprints in assisting the structure identification of fluorine-containing NPS. To the best of our knowledge, this study is the largest evaluation of fluorinated NPS compounds by 19F NMR. The second part of this study dealt with the problems encountered in the 19F quantification procedure and the criteria to be considered for successful quantification by 19F NMR. General high field (HF)- and low field (LF)- 19F qNMR methods for the quantification of fluorinated NPS were established after the thorough discussion of NMR spectrum acquisition and processing parameters such as: transmitter frequency offset (O1P), spin-lattice relaxation time (T1), and different baseline correction methods. The limit of quantifications (LOQs) for HF-19F qNMR varied between 0.1 mg/mL and 0.2 mg/mL, and for LF-19F qNMR varied between 1.0 mg/mL and 2.0 mg/mL. The limit of detections (LODs) for HF-19F qNMR varied between 0.03 mg/mL and 0.06 mg/mL, and for LF-19F qNMR varied between 0.3 mg/mL and 0.6 mg/mL. Finally, the developed methods were applied for the quantification of fluorinated-NPS in seventeen herbal blends, e-liquid, tablet, and powder NPS seizures.
Mass Spectrometric Study of Six Cyclic Esters

Abstract:A series of cyclic esters, which are optically active as a consequence of their helical structures, were synthesized to investigate the relationships between their structures and their optical activities. This paper reports the electron impact fragmentation mechanisms of these six cyclic esters. Accurate mass measurements and mass analyzed ion kinetic energy spectrometry confirmed fragmentation patterns. The stability of the fragment ions has a great influence on the fragmentation pathways, but no correlation with the optical activity was found.

Online energy-resolved MS (ER-MS) provides the opportunity to acquire the trajectory of ion intensity against CE for any fragment ion of interest, thus exactly offering the desired momentum to empower the conventional MS2 spectrum at a certain CE forward to a full-CE ramp MS2 spectrum (FCER-MS2). Efforts were made here to construct an FCER-MS2 spectrum and to evaluate its potential toward structural analysis. Flavonoids were employed as a proof of concept. MS2 spectra of 76 compounds were recorded by LC-Q-Exactive-MS, and online ER-MS was subsequently programmed using LC-Qtrap-MS to build a breakdown graph for each obvious fragment ion. After defining the greatest value amongst all regressive apices as 100%, the normalized breakdown graphs comprised an FCER-MS2 spectrum for each compound. The FCER-MS2 spectrum contained the MS2 spectrum at any CE as well as optimal CE (OCE) and maximal relative ion intensity (RIImax) of each fragment ion. Except the pronounced isomeric discrimination potential, either OCE or RIImax reflected certain structural properties, such as aglycone, glycosidic bond, and hydroxy, methoxy, and glycosyl substituents. These rules were subsequently applied for flavonoid-focused characterization of a famous herbal medicine, namely Scutellariae Radix, and high-level structural annotation was accomplished for 75 flavonoids. Above all, the FCER-MS2 spectrum includes m/z, OCEs, and RIImax features, thus facilitating confidence-advanced structural analysis.

A High-Throughput Workflow for Mass Spectrometry Analysis of Nucleic Acids by Nanoflow Desalting

Abstract:Broad interest in nucleic acids – both their therapeutic capabilities and understanding the nuances of their structure and resulting function – has increased in recent years. Post-transcriptional modifications in particular have become an important analysis target, as these covalent modifications to the sugars, nitrogenous bases, and phosphate backbone impart differential functionality to synthetic and biological nucleic acids. Characterizing these post-transcriptional modifications can be difficult with traditional sequencing workflows; however, advancements in top-down mass spectrometry address these challenges. On-line desalting platforms have enabled facile sample clean-up and reliable ionization of increasingly large (100 nt) oligonucleotides, and application of existing tandem mass spectrometry techniques have yielded information-rich spectra which can be used to interrogate primary sequences. To extend the capabilities of top-down MS and in its analysis of nucleic acids, we have developed a nanoflow desalting platform for high-throughput and low sample-use desalting coupled with collision-induced dissociation (CID), 213 nm ultraviolet photodissociation (UVPD) and activated-ion electron photodetachment dissociation (a-EPD) to yield high-quality MS/MS spectra. Fragments identified using an m/z-domain isotope matching strategy yielded high sequence coverage (>70%) of a yeast phenylalanine tRNA.

Abstract:Mass spectrometers are at the heart of the most powerful toolboxes available to scientists when studying molecular structure, conformation, and dynamics in controlled molecular environments. Improved molecular characterization brought about by the implementation of new orthogonal methods into mass spectrometry-enabled analyses opens deeper insight into the complex interplay of forces that underlie chemistry. Here, we detail how one can add fluorescence detection to commercial ultrahigh-resolution Fourier transform ion cyclotron resonance (FT-ICR) mass spectrometers without adverse effects to its preexisting analytical tools. This advance enables measurements based on fluorescence detection, such as Förster resonance energy transfer (FRET), to be used in conjunction with other MS/MS techniques to probe the conformation and dynamics of large biomolecules, such as proteins and their complexes, in the highly controlled environment of a Penning trap.

Abstract:Objective To find a mass spectrum characterization of benzofuranone compounds.Methods3-n-propylphthalide,two epimers,and two cis-trans-isomers were analyzed under electrospray ionization tandem mass spectrometry(ESI-MSn) or HPLC/MS conditions,respectively.A detailed analysis of benzofuranone compounds was also reported.ResultsMolecular composition data of the fragment ions were obtained with the aid of comparison of the multiple tandem mass spectra of five compounds.Attempts have been made to provide rational pathways for the formation of the fragment ions from these protonated compounds.ConclusionThe method is quick,precise and simple.The mass spectrum data will provide useful knowledge for the identification of unknown relative compounds for which no synthetic and isolated reference compounds are available.
Quantitative detection of C-deuterated drugs by CARS microscopy and Raman microspectroscopy

Abstract:The introduction of carbon-deuterium (C-D) bonds into drug compounds by organic synthesis is a non-invasive labelling approach, which does not alter the chemical and physiological properties of the drug itself. C-deuterated drugs exhibit characteristic vibrational signatures in the C-D stretching region around 2100-2300 cm(-1), which avoids spectral interference with contributions from a complex biological environment. In this paper, the quantitative detection of C-deuterated drugs by Raman microspectroscopy and single-band CARS microscopy is examined. Concentration-dependent studies on drugs with aliphatic and aromatic C-D moieties were performed in a two-channel microfluidic chip, using the corresponding non-deuterated (C-H) isotopologues as an internal reference.

Abstract:When diffusion coefficients of different components in a mixture are similar, NMR spectra of pure individual components are difficult to be obtained via a diffusion-ordered spectroscopy (DOSY) experiment. Two-dimensional correlation spectroscopy (2D-COS) is used to analyze the data from the DOSY experiment. Through the properties of the systematic absence of cross-peak (SACP) in the 2D asynchronous spectra, spectra of pure components can be obtained even if their diffusion coefficients are similar. However, fluctuations in peak-position and peak-width are often unavoidable in NMR spectra, which makes SACPs unrecognizable. To address the problem, a 2D quotient spectrum is used to identify the masked SACPs. However, undesirable interference peaks due to the fluctuations in peak-position and peak-width are still present when we extract a spectrum of a component by slicing the 2D asynchronous spectrum across the SACP. A genetic algorithm (GA) is used to select a suitable subset of spectra where the diversities of peak-position and peak-width are significantly reduced. Then, we used the selected spectra to construct a refined 2D asynchronous spectrum so that the spectra of pure components with significant attenuated interference can be obtained. The above approach has been proven to be effective on a model system and a real-world example, demonstrating that 2D-COS possesses a bright perspective in the analysis of the bilinear data from DOSY experiments.
