Abstract:A depth compensation algorithm (DCA) can effectively improve the depth localization of diffuse optical tomography (DOT) by compensating the exponentially decreased sensitivity in the deep tissue. In this study, DCA is investigated based on computer simulations, tissue phantom experiments, and human brain imaging. The simulations show that DCA can largely improve the spatial resolution of DOT in addition to the depth localization, and DCA is also effective for multispectral DOT with a wide range of optical properties in the background tissue. The laboratory phantom experiment demonstrates that DCA can effectively differentiate two embedded objects at different depths in the medium. DCA is further validated by human brain imaging using a finger-tapping task. To our knowledge, this is the first demonstration to show that DCA is capable of accurately localizing cortical activations in the human brain in three dimensions.

Abstract:T1 weighted magnetic resonance imaging of the brain was segmented into scalp, skull, cerebrospinal fluid, gray matter and white matter, and then meshed in volume with different tissues. The volumetric mesh based on subject specific anatomy was used to build forward optical model and reconstruct image in the diffuse optical tomography for solving low position-accuracy, ill-condition and under-determined problems caused by hemisphere model or brain atlas. In the visual experiments of counter-clockwise wedge stimulus and expanding ring stimulus, the diffuse optical tomography guided by magnetic resonance imaging can obtain higher space resolution and more accurate position for activated oxygenated haemoglobin signals.

Abstract:Purpose To develop a new technique that enables simultaneous quantification of whole-brain T-1, T-2, T2*, as well as susceptibility and synthesis of six contrast-weighted images in a single 9.1-minute scan. Methods The technique uses hybrid T-2-prepared inversion-recovery pulse modules and multi-echo gradient-echo readouts to collect k-space data with various T1, T2, and T2* weightings. The underlying image is represented as a six-dimensional low-rank tensor consisting of three spatial dimensions and three temporal dimensions corresponding to T-1 recovery, T-2 decay, and multi-echo behaviors, respectively. Multiparametric maps were fitted from reconstructed image series. The proposed method was validated on phantoms and healthy volunteers, by comparing quantitative measurements against corresponding reference methods. The feasibility of generating six contrast-weighted images was also examined. Results High quality, co-registered T-1, T-2, and T2* susceptibility maps were generated that closely resembled the reference maps. Phantom measurements showed substantial consistency (R-2 > 0.98) with the reference measurements. Despite the significant differences of T-1 (p < .001), T-2 (p = .002), and T2* (p = 0.008) between our method and the references for in vivo studies, excellent agreement was achieved with all intraclass correlation coefficients greater than 0.75. No significant difference was found for susceptibility (p = .900). The framework is also capable of synthesizing six contrast-weighted images. Conclusion The MR Multitasking-based 3D brain mapping of T-1, T-2, T2*, and susceptibility agrees well with the reference and is a promising technique for multicontrast and quantitative imaging.

Abstract:Purpose To develop a simultaneous T-1, T-2, and ADC mapping method that provides co-registered, distortion-free images and enables multiparametric quantification of 3D brain coverage in a clinically feasible scan time with the MR Multitasking framework. Methods The T-1/T-2/diffusion weighting was generated by a series of T-2 preparations and diffusion preparations. The underlying multidimensional image containing 3 spatial dimensions, 1 T-1 weighting dimension, 1 T-2-preparation duration dimension, 1 b-value dimension, and 1 diffusion direction dimension was modeled as a 5-way low-rank tensor. A separate real-time low-rank model incorporating time-resolved phase correction was also used to compensate for both inter-shot and intra-shot phase inconsistency induced by physiological motion. The proposed method was validated on both phantom and 16 healthy subjects. The quantification of T-1/T-2/ADC was evaluated for each case. Three post-surgery brain tumor patients were scanned for demonstration of clinical feasibility. Results Multitasking T-1/T-2/ADC maps were perfectly co-registered and free from image distortion. Phantom studies showed substantial quantitative agreement (R2=0.999) with reference protocols for T-1/T-2/ADC. In vivo studies showed nonsignificant T-1 (P = .248), T-2 (P = .97), ADC (P = .328) differences among the frontal, parietal, and occipital regions. Although Multitasking showed significant differences of T-1 (P = .03), T-2 (P < .001), and ADC (P = .001) biases against the references, the mean bias estimates were small (Delta T-1% < 5%, Delta T-2% < 7%, Delta ADC% < 5%), with all intraclass correlation coefficients greater than 0.82 indicating "excellent" agreement. Patient studies showed that Multitasking T-1/T-2/ADC maps were consistent with the clinical qualitative images. Conclusion The Multitasking approach simultaneously quantifies T-1/T-2/ADC with substantial agreement with the references and is promising for clinical applications.
Enhanced Functional Brain Imaging by Using Adaptive Filtering and a Depth Compensation Algorithm in Diffuse Optical Tomography

Abstract:Reflectance diffuse optical tomography (rDOT) of brain function is limited by its high sensitivity to the superficial tissues (i.e., the scalp and skull) and by its severe decrease in measurement sensitivity with increased depth. Significant interference in rDOT results from spontaneous fluctuations that are embedded in both the superficial tissues and brain, such as arterial pulsation and vasomotion. In this study, first we investigate coherence and phase shift of the spontaneous fluctuations in the resting state, within the superficial tissues and at various depths of the brain, respectively. We demonstrate that the spontaneous fluctuations originating from arterial pulsations (~ 1 Hz) are spatially global and temporally coherent, while the fluctuations originating from vasomotion (~ 0.1 Hz) tend to have less coherence with increased depth. Second, adaptive cancellation of spontaneous fluctuations with a frequency-specific strategy is utilized and validated in both resting and activation (evoked by a finger-tapping task) states. Third, improved depth localization of motor activation in reconstructed rDOT images is achieved by combining adaptive cancellation with a depth compensation algorithm that we recently reported.
Algorithmic depth compensation improves transverse resolution and quantification in functional diffuse optical tomography

Abstract:One of the major challenges in diffuse optical tomography (DOT) is attributed to the severe decay of sensitivity along depth. In conventional reconstruction method using regularized inversion, it yields significant depth distortion in the reconstructed image as a cortical activation is always projected into the skull. Recently we developed a depth compensation algorithm (DCA) to minimize the depth localization error in DOT, which introduces a depth-variant weight matrix to counterbalance the severe sensitivity decay of A-matrix. The DCA algorithm has been previously validated in both laboratory phantom experiments and an in vivo human study. In this study, we first present a comprehensive analysis on how DCA alters the depth localization and spatial resolution in DOT. It reveals that DCA greatly improves the transverse resolution in sub-cortical region. Second, we present a quantification approach for DCA. By forming a spatial prior directly from the reconstructed image, this approach greatly improves the quantification accuracy in DOT.

Abstract:We report the feasibility of three-dimensional (3D) volumetric diffuse optical tomography for small animal imaging by using a CCD-camera-based imaging system with a newly developed depth compensation algorithm (DCA). Our computer simulations and laboratory phantom studies have demonstrated that the combination of a CCD camera and DCA can significantly improve the accuracy in depth localization and lead to reconstruction of 3D volumetric images. This approach may present great interests for noninvasive 3D localization of an anomaly hidden in tissue, such as a tumor or a stroke lesion, for preclinical small animal models.
EasyTopo: A Toolbox for Rapid Diffuse Optical Topography Based on a Standard Template of Brain Atlas

Abstract:Diffuse optical topography remains a valid tool in functional near infrared spectroscopy (fNIRS) since it avoids solving the forward and inverse computational problems, which are encountered in diffuse optical tomography. Topography is particularly useful when a sparse array of optodes is used and depth specificity is not the primary interest. We have developed an easy toolbox for diffuse optical topography ("EasyTopo") based on a standard template of brain atlas. EasyTopo approximates the cortical layer of the brain as a hemispherical surface. Therefore, the stereotaxic coordinates of the brain surface and the co-registered fNIRS measurements (channels) are converted into the spherical coordinates, where 2D angular interpolation of the channel-wise data is implemented to obtain a topographic image of brain activation in the latitude-longitude space. Then, the interpolated image is projected back onto the brain surface in the original 3D stereotaxic coordinates. Compared with the existing 3D topography methods, EasyTopo is more computationally efficient and does not require any data extrapolation. Another advantage of EasyTopo is that the data between two spatially adjacent channels are interpolated along their included angles (i.e., along the angular direction) rather than along a straight line going under the brain surface. The former geometry in principle matches better with the realistic brain structure than the latter one. EasyTopo has been validated with both simulation and human experiments. Now this toolbox is publically available.

Abstract:This review describes the unique opportunities and challenges for noninvasive optical mapping of human brain function. Diffuse optical methods offer safe, portable, and radiation free alternatives to traditional technologies like positron emission tomography or functional magnetic resonance imaging (fMRI). Recent developments in high-density diffuse optical tomography (HD-DOT) have demonstrated capabilities for mapping human cortical brain function over an extended field of view with image quality approaching that of fMRI. In this review, we cover fundamental principles of the diffusion of near infrared light in biological tissue. We discuss the challenges involved in the HD-DOT system design and implementation that must be overcome to acquire the signal-to-noise necessary to measure and locate brain function at the depth of the cortex. We discuss strategies for validation of the sensitivity, specificity, and reliability of HD-DOT acquired maps of cortical brain function. We then provide a brief overview of some clinical applications of HD-DOT. Though diffuse optical measurements of neurophysiology have existed for several decades, tremendous opportunity remains to advance optical imaging of brain function to address a crucial niche in basic and clinical neuroscience: that of bedside and minimally constrained high fidelity imaging of brain function.

Abstract:Diffuse optical tomography endures poor depth localization, since its sensitivity decreases severely with increased depth. In this study, we demonstrate a depth compensation algorithm (DCA), which optimally counterbalances the decay nature of light propagation in tissue so as to accurately localize absorbers in deep tissue. The novelty of DCA is to directly modify the sensitivity matrix, rather than the penalty term of regularization. DCA is based on maximum singular values (MSVs) of layered measurement sensitivities; these MSVs are inversely utilized to create a balancing weight matrix for compensating the measurement sensitivity in increased depth. Both computer simulations and laboratory experiments were performed to validate DCA. These results demonstrate that one (or two) 3-cm-deep absorber(s) can be accurately located in both lateral plane and depth within the laboratorial position errors.

Abstract:Advances in epilepsy studies have shown that specific changes in hemodynamics precede and accompany seizure onset and propagation. However, it has been challenging to noninvasively detect these changes in real time and in humans, due to the lack of fast functional neuroimaging tools. In this study, we present a functional diffuse optical tomography (DOT) method with the guidance of an anatomical human head atlas for 3‐dimensionally mapping the brain in real time. Central to our DOT system is a human head interface coupled with a technique that can incorporate topological information of the brain surface into the DOT image reconstruction. The performance of the DOT system was tested by imaging motor tasks‐involved brain activities on N = 6 subjects (3 epilepsy patients and 3 healthy controls). We observed diffuse areas of activations from the reconstructed [HbT] images of patients, relative to more focal activations for healthy subjects. Moreover, significant pretask hemodynamic activations were also seen in the motor cortex of patients, which indicated abnormal activities persistent in the brain of an epilepsy patient. This work demonstrates that fast functional DOT is a valuable tool for noninvasive 3‐dimensional mapping of brain hemodynamics.

Abstract:Diffuse optical tomography (DOT) uses near-infrared light to image spatially varying optical parameters in biological tissues. In functional brain imaging, DOT uses a perturbation model to estimate the changes in optical parameters, corresponding to changes in measured data due to brain activity. The perturbation model typically uses approximate baseline optical parameters of the different brain compartments, since the actual baseline optical parameters are unknown. We simulated the effects of these approximate baseline optical parameters using parameter variations earlier reported in literature, and brain atlases from four adult subjects. We report the errors in estimated activation contrast, localization, and area when incorrect baseline values were used. Further, we developed a post-processing technique based on deep learning methods that can reduce the effects due to inaccurate baseline optical parameters. The method improved imaging of brain activation changes in the presence of such errors.

Abstract:Accurate depth localization and quantitative recovery of a regional activation are the major challenges in functional diffuse optical tomography (DOT). The photon density drops severely with increased depth, for which conventional DOT reconstruction yields poor depth localization and quantitative recovery. Recently we have developed a depth compensation algorithm (DCA) to improve the depth localization in DOT. In this paper, we present an approach based on the depth-compensated reconstruction to improve the quantification in DOT by forming a spatial prior. Simulative experiments are conducted to demonstrate the usefulness of this approach. Moreover, noise suppression is a key to success in DOT which also affects the depth localization and quantification. We present quantitative analysis and comparison on noise suppression in DOT with and without depth compensation. The study reveals that appropriate combination of depth-compensated reconstruction with the spatial prior can provide accurate depth localization and improved quantification at variable noise levels.
Primary Study of the White Matter Fibers in Human Brain by Using Diffusion Tensor Imaging

Abstract:Objective To display the three dimensional architecture of the white matter fibers in human brain by usingdiffusion tensor tractography, and to investigate the reliability of DTI by comparing with the Chinese visual human dataset.Methods Diffusion tensor imaging was performed with five volunteers, and the data were processed with DtiStudiosoftware to reconstruct the FA, 1-VR, RA, ADC and the color FA map. The reconstructed FA and color FA map werecompared with the sectional images of the Chinese visual human dataset, and the white matter fibers in brain werevisualized by using tractography software and 3D MRI software. Results The three dimensional architecture of whitematter fibers could be clearly visualized on diffusion tensor tractography, including association fibers as the arcuatefibers, the uncinate fascicules, the cingulum, the superior and inferior longitudinal fasciculi; the commissural fibers ascorpus callosum, anterior commissure and fornix; the projection fibers as the pyramidal tract, the visual radiation and themedial lemniscuses. The fibers displayed by diffusion tensor tractography were well consistent with the sectionalimages of the Chinese visual human dataset and the known anatomy. Conclusion The method is a reliable way forstudying the fiber connectivity in human brain.

Abstract:Diffusion magnetic resonance imaging (dMRI), including diffusion tensor imaging (DTI) and various high-angularresolution imaging (HARDI) techniques, has been widely used in the research of neuroscience and clinical applications. With the development of new acquisition and imaging schemes, numerous novel post-processing methods are also proposed. However, it remains unclear whether the newly proposed methods are better than the existing ones since there is no ground-truth. Therefore, providing a realistic digital phantom and the corresponding simulated diffusion weighted (DW) image data sets is essential for evaluating quantitatively the performance of different modalities and subsequent analysis methods. In this work, we propose to use the human brain DTI atlas to construct a digital brain phantom, and then combine the Bloch equation and Mont-Carlo method to simulate DW images and diffusion tensor images. The simulation results are validated by DTI atlas. The experimental results demonstrate that such simulation tool is able to generate realistic DW images along any directions, which permits for the quantitative comparison of different acquisition, reconstruction and processing schemes by using our simulation data sets.

Abstract:Diffuse optical correlation methods were adapted for three-dimensional (3D) tomography of cerebral blood flow (CBF) in small animal models. The image reconstruction was optimized using a noise model for diffuse correlation tomography which enabled better data selection and regularization. The tomographic approach was demonstrated with simulated data and during in-vivo cortical spreading depression (CSD) in rat brain. Three-dimensional images of CBF were obtained through intact skull in tissues(~4mm) deep below the cortex.

Abstract:The accurate measurement of three-dimensional (3D) fiber orientation in the brain is crucial for reconstructing fiber pathways and studying their involvement in neurological diseases. Comprehensive reconstruction of axonal tracts and small fascicles requires high-resolution technology beyond the ability of current in vivo imaging (e.g. diffusion magnetic resonance imaging). Optical imaging methods such as polarization-sensitive optical coherence tomography (PS-OCT) and polarization microscopy can quantify fiber orientation at micrometer resolution but have been limited to two-dimensional in-plane orientation or thin slices, preventing the comprehensive study of connectivity in 3D. In this work we present a novel method to quantify volumetric 3D orientation in full angular space with PS-OCT. We measure the polarization contrasts of the brain sample from two illumination angles of 0 and 15 degrees and apply a computational method that yields the 3D optic axis orientation and true birefringence. We further present 3D fiber orientation maps of entire coronal cerebrum sections and brainstem with 10 μm in-plane resolution, revealing unprecedented details of fiber configurations. We envision that our method will open a promising avenue towards large-scale 3D fiber axis mapping in the human brain as well as other complex fibrous tissues at microscopic level.

Abstract:In this paper, a reconstruction algorithm for frequency-domain optical tomography in human tissue is presented. A fast and efficient multigrid finite difference (MGFD) method is adopted as a forward solver to obtain the simulated detector responses and the required imaging operator. The solutions obtained form MGFD method for 3D problems with weakly discontinuous cocoefficients are compared with analyzed solutions to determine the accuracy of the numerical method. Simultaneous reconstruction of both absorption and scattering coefficients for tissue-like media is accomplished by solving a perturbation equation using the Born approximation. This solution is obtained by a conjugate gradient descent method with Tikhonov regularization. Two examples are given to show the quality of the reconstruction results. Both involve the examination of anatomically accurate optical models of tissue derived from segmented 3D magnetic resonance images to which have been assigned optical coefficients to the designated tissue types. One is a map of a female breast containing two small 'added pathologies', such as tumors. The other is a map of the brain containing a 'local bleeding' area, representing a hemorrhage. The reconstruction results show that the algorithm is computationally practical and can yield qualitatively correct geometry of the objects embedded in the simulated human tissue. Acceptable results are obtaiend even when 10% noise is present in the data.
Portable Diffuse Optical Tomography for Three-Dimensional Functional Neuroimaging in the Hospital

Abstract:Functional neuroimaging studies of neuropsychiatric disorders and cognitive impairment are commonly conducted in the clinic setting but less so in the acutely medically ill while hospitalized. This is largely due to technical and logistical limitations, given the lack of portable devices with high spatial and temporal resolutions. This exploratory study reports on the development and implementation of a novel diffuse optical tomography (DOT) system that can be employed for bedside three-dimensional functional neuroimaging. To test this portable DOT system, our protocol included a task-based sequence involving the Months Backwards Test with imaging centered on the bilateral prefrontal cortex. Fifteen subjects were recruited from intensive care units and the general wards of a single tertiary academic hospital and included in our final analysis. Volumetric hemoglobin analyses of the dorsolateral prefrontal cortex (DLPFC) and dorsomedial prefrontal cortex (DMPFC) were reliably captured in all our subjects. The peak value was calculated to be 3.36 μM and 0.74 μM for oxygenated-hemoglobin (HbO) and total-hemoglobin (HbT) (p < 0.042, [HbT]), respectively. The standard error was calculated to be 4.58 uM and 3.68 uM for (HbO) and (HbT). We additionally developed a seed-based correlation analysis to demonstrate the capability of DOT in studying functional connectivity. The right DLPFC was found to be moderately associated with the left DLPFC in all our subjects (r = 0.656). The DMPFC was observed to be associated with the left DLPFC but less so (r = 0.273) at the group level. Overall, the contribution of left-to-right DLPFC connectivity was significantly higher than left DLPFC to DMPFC in our group (p = 0.012). Future studies should investigate the potential of such a DOT system in the research of neuropsychiatric and neurocognitive disorders within the hospital to study different types of mechanisms, pathophysiology, and interventions that occur acutely and can advance our knowledge of these disorders.
