Abstract:In order to overcome the depth limitation of light penetration in brain tissue, a promising approach in optogenetics is implanting multimode optical fibers for stimulation and fluorescence imaging. However, traditional fiber photometry can only realize stimulation or recording in a single brain region, so optogenetic stimulation and simultaneous recording at the implantation site cannot be achieved. And there is currently no scheme for synchronization of multiple brain regions, therefore the connection between brain regions cannot be strictly proved. To overcome these issues, we developed a multichannel fiber-based in vivo simultaneous neural stimulation and signal readout system. Different from traditional fiber photometry, our system uses the galvanometer scanning technology and a specially-made optical fiber bundle with 200-μm diameter to realize high-precision multichannel stimulation with up to 1-kHz frequency and simultaneous recording. Combined with the specific light-sensitive proteins such as ChrimsonR and genetically encoded calcium indicator GCamP6s, we realize simultaneous optogenetic stimulation and recording of fluorescence signals representing neural activity in up to 7 brain regions of a mouse in vivo. At the same time, we performed optogenetic stimulation in the SNc/VTA brain region of 3 mice expressing the ChrimsonR light-sensitive protein, and recorded the fluorescence signal of the corresponding site simultaneously. In addition, our scheme is also suitable for stimulation and simultaneous recording of multiple brain regions in a single mouse, as well as signal recording and regulation in social and other behaviors in multiple mice. Our system and experimental method allow acquisition and analysis of functional information about relevant brain regions in specific behaviors, thus providing important data and theoretical support for further understanding and treatment of related diseases.

Abstract:In this paper we developed an integrated device comprised of a multi-electrode array coupled with optical fiber for deep-brain optical stimulation and electrical recording. We characterized the array device both electrically and optically, and conducted in vivo experiments on free moving rats for validation. This design of array device provides a viable tool for neuromodulation and neural signal acquisition in optogenetics and in other fields of neuroscience studies perspectively.
Optical Imaging of Cortical Networks Via Intracortical Microstimulation

Abstract:Understanding cortical organization is key to understanding brain function. Distinct neural networks underlie the functional organization of the cerebral cortex; however, little is known about how different nodes in the cortical network interact during perceptual processing and motor behavior. To study cortical network function we examined whether the optical imaging of intrinsic signals (OIS) reveals the functional patterns of activity evoked by electrical cortical microstimulation. We examined the effects of current amplitude, train duration, and depth of cortical stimulation on the hemodynamic response to electrical microstimulation (250-Hz train, 0.4-ms pulse duration) in anesthetized New World monkey somatosensory cortex. Electrical stimulation elicited a restricted cortical response that varied according to stimulation parameters and electrode depth. Higher currents of stimulation recruited more areas of cortex than smaller currents. The largest cortical responses were seen when stimulation was delivered around cortical layer 4. Distinct local patches of activation, highly suggestive of local projections, around the site of stimulation were observed at different depths of stimulation. Thus we find that specific electrical stimulation parameters can elicit activation of single cortical columns and their associated columnar networks, reminiscent of anatomically labeled networks. This novel functional tract tracing method will open new avenues for investigating relationships of local cortical organization.

Optical stimulation of genetically targeted neurons expressing the light sensitive channel protein Channelrhodopsin (ChR2) has recently been reported as a means for millisecond temporal control of neuronal spiking activity with cell-type selectivity. This offers the prospect of enabling local (cellular level) stimulation and the concomitant monitoring of neural activity by extracellular electrophysiological methods, both in the vicinity of and distant to the stimulation site. We report here a novel dual-modality hybrid device which consists of a tapered coaxial optical waveguide (“optrode”) directly integrated into a 100 element intra-cortical multi-electrode recording array. The dual-modality array device was used in ChR2 transfected mouse brain slices. Specifically, epileptiform events were reliably optically triggered by the optrode and their spatiotemporal patterns were simultaneously recorded by the multi-electrode array.
Intrinsic optical imaging study on cortical responses to electrical stimulation in ventral posterior medial nucleus of thalamus.

Abstract:Intracortical electrical micro-stimulation has been applied widely for the attempts on reconstruction of sensory functions. More recently, thalamic electrical stimulation has been proposed as a promising target for somatosensory stimulation. However, the cortical activations and mechanisms evoked by VPM stimulation remained unclear. In this report, the cortical neural responses to electrical stimulations were recorded by optical imaging of intrinsic signals. The impact of stimulation parameters was characterized to illustrate how the VPM stimulation alter cortical activities. Significant increases were found in cortical responses with increased stimulation amplitude or pulse width. However, frequency modulation exhibited significant inhibition with higher frequency stimulation. Our results suggest that optical imaging of intrinsic signals is sensitive and reliable to deep brain stimulations. These results may not only help to understand the modulation effects through thalamocortical pathway, but also show the possibility to use VPM stimulation to evoke frequency-tuned tactile sensations in rats.

Abstract:Studying brain function and its local circuit dynamics requires neural interfaces that can record and stimulate the brain with high spatiotemporal resolution. Optogenetics, a technique that genetically targets specific neurons to express light-sensitive channel proteins, provides the capability to control central nervous system neuronal activity in mammals with millisecond time precision. This technique enables precise optical stimulation of neurons and simultaneous monitoring of neural response by electrophysiological means, both in the vicinity of and distant to the stimulation site. We previously demonstrated, in vitro, the dual capability (optical delivery and electrical recording) while testing a novel hybrid device (optrode-MEA), which incorporates a tapered coaxial optical electrode (optrode) and a 100 element microelectrode array (MEA). Here we report a fully chronic implant of a new version of this device in ChR2-expressing rats, and demonstrate its use in freely moving animals over periods up to 8 months. In its present configuration, we show the device delivering optical excitation to a single cortical site while mapping the neural response from the surrounding 30 channels of the 6 x 6 element MEA, thereby enabling recording of optically modulated single-unit and local field potential activity across several millimeters of the neocortical landscape.

Abstract:There are currently largescale efforts to understand the brain as a connection machine. However, there has been little emphasis on understanding connection patterns between functionally specific cortical columns. Here, we review development and application of focal electrical and optical stimulation methods combined with optical imaging and fMRI mapping in the non-human primate. These new approaches, when applied systematically on a large scale, will elucidate functionally specific intra-areal and inter-areal network connection patterns. Such functionally specific network data can provide accurate views of brain network topology.

Abstract:Significance: We present a new optical method for modulating cortical activity in multiple locations and across multiple time points with high spatial and temporal precision. Our method uses infrared light and does not require dyes or transgenic modifications. It is compatible with a number of other stimulation and recording techniques. Aim: Infrared neural stimulation (INS) has been largely confined to single point stimuli. In this study, we expand upon this approach and develop a rapidly switched fiber array capable of generation of stimulus patterns. Our prototype is capable of stimulating at nine separate locations but is easily scalable. Approach: Our device is made of commercially available components: a solid-state infrared laser, a piezoelectric fiber coupled optical switch, and 200 - μ m diameter optical fibers. We validate it using intrinsic optical signal imaging of INS responses in macaque and squirrel monkey sensory cortical areas. Results: We demonstrate that our switched array can consistently generate responses in primate cortex, consistent with earlier single channel INS investigations. Conclusions: Our device can successfully target the cortical surface, either at one specific region or multiple points spread out across different areas. It is compatible with a host of other imaging and stimulation modalities.
Focal infrared neural stimulation with high-field functional MRI: A rapid way to map mesoscale brain connectomes.

Abstract:We have developed a way to map brain-wide networks using focal pulsed infrared neural stimulation in ultrahigh-field magnetic resonance imaging (MRI). The patterns of connections revealed are similar to those of connections previously mapped with anatomical tract tracing methods. These include connections between cortex and subcortical locations and long-range cortico-cortical connections. Studies of local cortical connections reveal columnar-sized laminar activation, consistent with feed-forward and feedback projection signatures. This method is broadly applicable and can be applied to multiple areas of the brain in different species and across different MRI platforms. Systematic point-by-point application of this method may lead to fundamental advances in our understanding of brain connectomes.

Abstract:Cerebral neural electronics play a crucial role in neuroscience research with increasing translational applications such as brain‐computer interface for sensory input and motor output restoration. While widely utilized for decades, our understandings of the cellular mechanisms underlying this technology remains limited. Although two‐photon microscopy (TPM) has shown great promise in imaging superficial neural electrodes, its application to deep‐penetrating electrodes is unclear. Here, we introduce a novel device integrating transparent microelectrode arrays (MEAs) with glass microprisms, enabling electrophysiology recording and stimulation alongside TPM imaging across all cortical layers in a vertical plane. Tested in Thy1‐GCaMP6 mice for over 4 months, our integrated device demonstrated the capability for multisite electrophysiological recording and simultaneous TPM calcium imaging. As a proof of concept, we investigated the impact of microstimulation amplitude, frequency, and depth on neural activation patterns throughout cortical layers using our setup. With future improvements in material stability and single unit yield, our multimodal tool can greatly expand integrated electrophysiology and optical imaging from the superficial brain to the entire cortical column, opening new avenues for neuroscience research and neurotechnology development. Optical stimulation of genetically targeted neurons expressing the light sensitive ion channel protein Channelrhodopsin (ChR2) and Halorhodopsin (NpHR) has recently been reported as a means for millisecond temporal control of neuronal spiking activity with cell-type selectivity. We combine the new 'optogenetics' approaches with a dual-modality device, which consists of a tapered coaxial optical waveguide ("optrode") directly integrated into a 36 element intra-cortical multi-electrode recording array (MEA). This novel optoelectronic microarray was cortically implanted in ChR2 transduced behaving rats. We have shown that the idiopathic induced epileptic seizure could be modulated by optical stimulation.

Abstract:Extracellular stimulation of neurons is an important tool in investigating the function of the nervous system. Optical techniques, based on voltage- and calcium-sensitive dyes or photouncaging, along with multi-photon fluorescent microscopy have proven very successful in imaging activity in slices and in vivo. However, studies have been limited by the ability to stimulate different regions of tissue with enough spatial resolution and throughput. Traditional stimulation is accomplished with passive multielectrode arrays (MEAs) or bipolar electrodes. In both cases, a relatively small number of stimulation sites with coarse spatial resolution are possible. While there has been recent work on the development of CMOS chips for extracellular recordings of cultured neurons or slices on planar electrodes, the focus of this work is on stimulation and achieving stable electrical interfaces between acute slices and a high-density active CMOS MEA. As brain slices preserve many synaptic connections, they are ideal preparations to study neuronal microcircuits in vitro. Active stimulation technologies should enable detailed "reverse engineering" of neural circuitry.
High-resolution transcranial optical imaging of in vivo neural activity

Abstract:Rapid sub-nanometer neuronal deformations have been shown to occur as a consequence of action potentials in vitro, allowing for optical registration of discrete axonal and synaptic depolarizations. Such optically-measured deformations are a novel signature for recording neural activity. We demonstrate this signature can be extended to in vivo measurements through recording of rapid neuronal deformations on the population level with holographic, optical phase-based recordings. Our system demonstrates, for the first time, non-invasive recordings of in vivo tissue deformation associated with population level neuronal activity, including through-skull. We confirmed this technique across a range of neural activation models, including direct epidural focal electrical stimulation, anesthetic-induced cortical deactivation, activation of primary somatosensory cortex via whisker barrel stimulation, and pharmacologically-induced seizures. Collectively, we show holographic imaging provides a pathway for high-resolution, label-free, non-invasive recording of transcranial in vivo neural activity at depth, making it highly advantageous for studying neural function and signaling.
Mapping Mesoscale Cortical Connectivity in Monkey Sensorimotor Cortex with Optical Imaging and Microstimulation.

Abstract:To map in vivo cortical circuitry at the mesoscale, we applied a novel approach to map interareal functional connectivity. Electrical intracortical microstimulation (ICMS) in conjunction with optical imaging of intrinsic signals (OIS) was used map functional connections in somatosensory cortical areas in anesthetized squirrel monkeys. ICMS produced activations that were focal and that displayed responses which were stimulation intensity dependent. ICMS in supragranular layers of Brodmann Areas 3b, 1, 2, 3a, and M1 evoked interareal activation patterns that were topographically appropriate and appeared consistent with known anatomical connectivity. Specifically, ICMS revealed Area 3b connections with Area 1; Area 1 connections with Areas 2 and 3a; Area 2 connections with Areas 1, 3a, and M1; Area 3a connections with Areas M1, 1, and 2; and M1 connections with Areas 3a, 1, and 2. These somatosensory connectivity patterns were reminiscent of feedforward patterns observed anatomically, although feedback contributions are also likely present. Further consistent with anatomical connectivity, intra-areal and intra-areal patterns of activation were patchy with patch sizes of 200-300 mu m. In summary, ICMS with OIS is a novel approach for mapping interareal and intra-areal connections in vivo. Comparisons with feedforward and feedback anatomical connectivity are discussed.
Focal Electrical Stimulation of Cortical Functional Networks.

Abstract:Traditional electrical stimulation of brain tissue typically affects relatively large volumes of tissue spanning multiple millimeters. This low spatial resolution stimulation results in nonspecific functional effects. In addition, a primary shortcoming of these designs was the failure to take advantage of inherent functional organization in the cerebral cortex. Here, we describe a new method to electrically stimulate the brain which achieves selective targeting of single feature-specific domains in visual cortex. We provide evidence that this paradigm achieves mesoscale, functional network-specificity, and intensity dependence in a way that mimics visual stimulation. Application of this approach to known feature domains (such as color, orientation, motion, and depth) in visual cortex may lead to important functional improvements in the specificity and sophistication of brain stimulation methods and has implications for visual cortical prosthetic design.
Probing the function of neuronal populations: combining micromirror-based optogenetic photostimulation with voltage-sensitive dye imaging

Abstract:Recent advances in our understanding of brain function have come from using light to either control or image neuronal activity. Here we describe an approach that combines both techniques: a micromirror array is used to photostimulate populations of presynaptic neurons expressing channelrhodopsin-2, while a red-shifted voltage-sensitive dye allows optical detection of resulting postsynaptic activity. Such technology allowed us to control the activity of cerebellar interneurons while simultaneously recording inhibitory responses in multiple Purkinje neurons, their postsynaptic targets. This approach should substantially accelerate our understanding of information processing by populations of neurons within brain circuits.

Abstract:Current techniques of neuroimaging, including electrical devices, are either of low spatiotemporal resolution or invasive, impeding multiscale monitoring of brain activity at both single cell and network levels. Overcoming this issue is of great importance to assess brain's computational ability and for neurorehabilitation projects that require real-time monitoring of neurons and concomitant networks activities. Currently, that information could be extracted from functional MRI when combined with mathematical models. Novel methods enabling quantitative and long-lasting recording at both single cell and network levels will allow to correlate the MRI data with intracortical activity at single cell level, and to refine those models. Here, we report the fabrication and validation of ultra-thin, optically transparent and flexible intracortical microelectrode arrays for combining extracellular multi-unit and fMRI recordings. The sensing devices are compatible with large-scale manufacturing, and demonstrate both fMRI transparency at 4.7 T, and high electrical performance, and thus appears as a promising candidate for simultaneous multiscale neurodynamic measurements.

A hybrid micro-ECoG for functionally targeted multi-site and multi-scale investigation

Abstract:Brain function relies on the coordination of activity across a wide range of spatial and temporal scales. The activity of single neurons depends on their unique pattern of local and long-range connectivity and thus on the coordination of local activity with large-scale patterns of distributed activity across brain-wide networks. Understanding integrated, whole brain function requires new tools capable of recording from anatomically connected populations in distributed brain areas to bridge local and global dynamics. Here, we present high-density, micro-electrocorticography arrays that facilitate multi-scale studies of brain activity. The arrays are hybrid designs that integrate the desirable features of silicone elastomers and polyimide films. The silicone elastomer superstructure provides optical transparency and permits repeated mechanical penetration with rigid linear electrode arrays. The polyimide films provide the capacity for fine feature definition through photolithography. This combination facilitates high-throughput functional mapping of areas of interest to target functionally characterized populations for refined, dense sampling. We demonstrate the suitability of the technique for functional mapping of cortical regions in rats, cats and marmosets and the benefit of the resulting functional maps for targeting functionally defined populations for dense, multi-area laminar recordings. Finally, we demonstrate the utility of the hybrid micro-ECoG to localize optogenetically evoked feedforward excitation in down-stream cortical regions to investigate cortico-cortical interactions. Together, these capabilities make the hybrid micro-ECoG a compelling tool for systems neuroscience.

Abstract:A major open challenge in neuroscience is the ability to measure and perturb neural activity in vivo from well-defined neural sub-populations at cellular resolution anywhere in the brain. However, limitations posed by scattering and absorption prohibit non-invasive (surface) multiphoton approaches for deep (>2mm) structures, while Gradient Refreactive Index (GRIN) endoscopes are thick and cause significant damage upon insertion. Here, we demonstrate a novel microendoscope to image neural activity at arbitrary depths via an ultrathin multimode optical fiber (MMF) probe that is 5-10X thinner than commercially available microendoscopes. We demonstrate micron-scale resolution, multispectral and volumetric imaging. In contrast to previous approaches, we show that this method has an improved acquisition speed that is sufficient to capture rapid neuronal dynamics in-vivo in rodents expressing a genetically encoded calcium indicator. Our results emphasize the potential of this technology in neuroscience applications and open up possibilities for cellular resolution imaging in previously unreachable brain regions.
