Abstract:In this work, we present a novel energy-transfer (ET)-based photoelectrochemical (PEC) probing of DNA protein interactions, which associates intimately with many important intracellular processes in transcriptional regulatory networks. Specifically, Au nanoparticles (NPs) were confined onto the CdS quantum dots (QDs) functionalized PEC surface by the formation of duplex DNA, the subsequent binding of the TATA binding protein (TBP) and the resulting distortion of the Au NPs capped DNA sequence could adjust the interparticle distance and thereby modulate the PEC performance of CdS QDs through the ET process between the CdS QDs and Au NPs. Using the duplex DNA sequence as a rigid spacer, the relationship between the photocurrent quenching effect and the spacing distance was also studied and some experimental conditions were optimized, on the basis of which a novel ET-based PEC TBP biosensor was realized with high sensitivity and selectivity.

Abstract:Recently developed photoelectrochemical (PEC) sensing systems represent a unique potential detection method for real-time analysis of chemical/biological molecules, while the low absorption of TiO2 nanomaterials in the visible wavelength region and the slow surface charge transfer efficiency limit the ultimate sensitivity. Here we develop a gold nanoparticle-decorated TiO2 nanowire sensor for PEC detection of protein binding. The direct attachment of Au nanoparticles to TiO2 nanowires offers strong surface plasmon resonance for electrochemical field effect amplification, yielding a similar to 100% increase of photocurrent density. In addition, the surface functionalization of gold nanoparticles allows for direct capturing of target proteins near the Au/TiO2 interface and thus substantially enhances the capability of attenuation of energy coupling between Au and TiO2, leading to much-improved sensor performance. As a proof of concept, cholera toxin subunit B has been robustly detected by the TiO2-Au nanowire sensor functionalized with ganglioside GM!, with a high sensitivity of 0.167 nM and excellent selectivity. Furthermore, the real-time feature of photoelectrochemical sensing enables direct measurement of binding kinetics between cholera toxin subunit B and GM!, yielding association and disassociation rate constants and an equilibrium constant K-d of 4.17 nM. This surface plasmon resonance-enhanced real-time, photoelectrochemical sensing design may lead to exciting biodetection capabilities with high sensitivity and real-time kinetic studies.

Abstract:This work reports the synthesis of novel CdTe quantum dot (QD)-functionalized porous ZnO nanosheets via a covalent binding method with (3-aminopropyl)triethoxysilane as a linker. The functional nanosheets showed an excellent visible-light absorbency and much higher photoelectrochemical activity than both CdTe QDs and ZnO nanosheets due to the porous structure and appropriate band alignment between the CdTe QDs and ZnO nanosheets. Using hydrogen peroxide as an electron acceptor the nanosheet-modified electrode showed a sensitive photocurrent response. This speciality led to a novel methodology for the design of hydrogen peroxide-related biosensors by the formation or consumption of hydrogen peroxide. Using biotin-labeled DNA as capture probe, a model biosensor was proposed by immobilizing the probe on a nanosheet-modified electrode to recognize target DNA in the presence of an assistant DNA, which produced a "Y" junction structure to trigger a restriction endonuclease-aided target recycling. The target recycling resulted in the release of biotin labeled to the immobilized DNA from the nanosheet-modified electrode, thus decreased the consumption of hydrogen peroxide by horseradish peroxidase-mediated electrochemical reduction after binding the left biotin with horseradish peroxidase-labeled streptavidin, which produced an increasing photoelectrochemical response. The 'signal on' strategy for photoelectrochemical detection of DNA showed a low detection limit down to the subfemtomole level and good specificity to single-base mismatched oligonucleotides. The sensitized porous ZnO nanosheets are promising for applications in both photovoltaic devices and photoelectrochemical biosensing.

Abstract:The interactions between proteins and small molecules play an important role in the regulation of various cellular processes and modern drug discovery. Herein, we have developed a novel strategy for real-time monitoring the protein-ligand interaction based on vibration-induced emission (VIE) mechanism. These results demonstrated that the probe DPAC-DB could directly visualize the binding process in biotin-avidin system, which was undisturbed to other environmental stimuli, such as pH, interference species and temperature. Furthermore, the unique VIE effect caused by dramatic and reversible intramolecular vibrations enabled our strategy possible to build up the bio-logic gate. This method to efficiently control the emission of VIE-based probe through the reversible noncovalent protein-small molecules interactions opens new avenues for the development of potent protein pharmaceuticals and small molecule drugs.

Abstract:DNA–protein interaction plays an essential role in the storage, expression, and regulation of genetic information. A 1D/3D facilitated diffusion mechanism has been proposed to explain the extraordinarily rapid rate of DNA-binding protein (DBP) searching for cognate sequence along DNA and further studied by single-molecule experiments. However, direct observation of the detailed chronological protein searching image is still a formidable challenge. Here, for the first time, a single-molecule electrical monitoring technique is utilized to realize label-free detection of the DBP–DNA interaction process based on high-gain silicon nanowire field-effect transistors (SiNW FETs). The whole binding process of WRKY domain and DNA has been visualized with high sensitivity and single-base resolution. Impressively, the swinging of hydrogen bonds between amino acid residues and bases in DNA induce the dynamic collective motion of DBP–DNA. This in situ, label-free electrical detection platform provides a practical experimental methodology for dynamic studies of various biomolecules.

Abstract:Here we report a robust and sensitive DNA nanostructure-based electrochemical (E-nanoDNA) sensor that utilizes tetrahedral DNA nanostructures (TDNs) as an interfacial probe to detect biomolecules in a single-step procedure. In this study, we have firstly demonstrated that the use of TDNs can significantly suppress electrochemical background signals compared to traditional linear DNA probes upon introduction of base mismatches in the edges of TDNs. After further optimization of the two functional strands in the TDNs, quantitative, one-step detection of DNA can be achieved in the picomolar range in less than 10 min, and directly in complex media. Moreover, the baseline drift of this biosensor can be greatly decreased even after several hours in flowing whole blood in vitro, which suggests that the sensor holds potential to be employed in live animals. Furthermore, through replacing functional strands with aptamers or other DNA elements, this E-nanoDNA sensor can be easily used to probe various analytes, broadening the application range of the proposed sensor.

Abstract:Real-time measurement of specific biomolecular interactions is critical to many areas of biological research. A number of label-free techniques for directly monitoring biomolecular binding have been developed, but it is still challenging to measure the binding kinetics of very small molecules, to detect low concentrations of analyte molecules, or to detect low affinity interactions. In this study, we report the development of a highly sensitive photonic crystal biosensor for label-free, real-time biomolecular binding analysis. We characterize the performance of this biosensor using a standard streptavidin-biotin binding system. Optimization of the surface functionalization methods for streptavidin immobilization on the silica sensing surface is presented, and the specific binding of biotinylated analyte molecules ranging over 3 orders of magnitude in molecular weight, including very small molecules (<250 Da), DNA oligonucleotides, proteins, and antibodies (>150 000 Da), are detected in real time with a high signal-to-noise ratio. Finally, we document the sensor efficiency for low mass adsorption, as well as multilayered molecular interactions. By all important metrics for sensitivity, we anticipate this photonic crystal biosensor will provide new capabilities for highly sensitive measurements of biomolecular binding.
Dye-Sensitized and Localized Surface Plasmon Resonance Enhanced Visible-Light Photoelectrochemical Biosensors for Highly Sensitive Analysis of Protein Kinase Activity

Abstract:A novel visible-light photoelectrochemical (PEC) biosensor based on localized surface plasmon resonance (LSPR) enhancement and dye sensitization was fabricated for highly sensitive analysis of protein kinase activity with ultralow background. In this strategy, DNA conjugated gold nanoparticles (DNA@AuNPs) were assembled on the phosphorylated kemptide modified TiO2/ITO electrode through the chelation between Zr(4+) ions and phosphate groups, then followed by the intercalation of [Ru(bpy)3](2+) into DNA grooves. The adsorbed [Ru(bpy)3](2+) can harvest visible light to produce excited electrons that inject into the TiO2 conduction band to form photocurrent under visible light irradiation. In addition, the photocurrent efficiency was further improved by the LSPR of AuNPs under the irradiation of visible light. Moreover, because of the excellent conductivity and large surface area of AuNPs that facilitate electron-transfer and accommodate large number of [Ru(bpy)3](2+), the photocurrent was significantly amplified, affording an extremely sensitive PEC analysis of kinase activity with ultralow background signals. The detection limit of as-proposed PEC biosensor was 0.005 U mL(-1) (S/N = 3). The biosensor also showed excellent performances for quantitative kinase inhibitor screening and PKA activities detection in MCF-7 cell lysates under forskolin and ellagic acid stimulation. The developed dye-sensitization and LSPR enhancement visible-light PEC biosensor shows great potential in protein kinases-related clinical diagnosis and drug discovery.

Abstract:Quantitative detection of a biological affinity reaction, the biotin/avidin recognition, was achieved using our newly developed photoelectrochemical analytical system. The system is based on the operation mechanism of the well developed dye-sensitized photoelectrochemical solar cells and comprises a ruthenium tris(2,2'-bipyridine) (Ru-bipy) derivative as the photoelectrochemical signal-generating molecule, oxalate as the sacrificial electron donor, and tin oxide nanoparticle as the semiconductor electrode material. To perform the affinity reaction, avidin was immobilized on SnO2 electrode by passive adsorption. Biotin-linked bovine serum albumin (BSA) was labeled with an NHS-ester derivative of Ru-bipy. After binding of BSA to the surface-immobilized avidin through biotin, photoelectrochemical measurement was carried out in the presence of oxalate. Anodic photocurrent was turned on and off repeatedly by control of incidental light. The action spectrum of the photocurrent resembled the absorption spectrum of Ru-bipy, proving the photocurrent was generated from the metal complex. A linear relationship between photocurrent and BSA concentration was obtained in the range of 1-100 mug/mL. This is the first case of quantitative photoelectrochemical detection of a biological affinity interaction.

Abstract:We have demonstrated a novel sensing strategy employing single-stranded probe DNA, unmodified gold nanoparticles, and a positively charged, water-soluble conjugated polyelectrolyte to detect a broad range of targets including nucleic acid (DNA) sequences, proteins, small molecules, and inorganic ions. This nearly “universal” biosensor approach is based on the observation that, while the conjugated polyelectrolyte specifically inhibits the ability of single-stranded DNA to prevent the aggregation of gold-nanoparticles, no such inhibition is observed with double-stranded or otherwise “folded” DNA structures. Colorimetric assays employing this mechanism for the detection of hybridization are sensitive and convenient—picomolar concentrations of target DNA are readily detected with the naked eye, and the sensor works even when challenged with complex sample matrices such as blood serum. Likewise, by employing the binding-induced folding or association of aptamers we have generalized the approach to the specific and convenient detection of proteins, small molecules, and inorganic ions. Finally, this new biosensor approach is quite straightforward and can be completed in minutes without significant equipment or training overhead.

DNA-protein Conjugate-Mediated Evanescent Wave Fluorescent Biosensing for Environmental Contaminants

Abstract:Functional nucleic acid (FNA) is a hot biological recognition element for the construction of DNA biosensor. Typical FNA includes aptamer, DNAzyme and base pair mismatch oligonucleotides. Each type of FNA targets for different molecules, ranging from metal ions to macromolecules. Fluorescein labeled FNA strands and streptavidin molecules could be conjugated by heterobifunctional crosslinkers, forming triple functional DNA-protein conjugates as signal probes for environmental contaminants detection. An evanescent wave based optical sensing plartform is used to demonstrate this DNA-protein conjugate-mediated sensing concept. Using the platform, signal probes could be specifically captured onto desthiobiotin modified sensing surface, leading to fluorescence emissions induced by the evanescent field. The novel detection strategy enables facile detection of three typical environmental contaminants (ochratoxin A, Pb2+ and Hg2+) with high specificities and low detection limits at low nanomolar level. Moreover, the sensing surface is robust enough for more than 200 sensing cycles and can be stored at room temperature over one month. It is reasonable to believe the DNA-protein conjugate-mediated evanescent wave fluorescent biosensing method can be ported to other solid surfaces, such as the planar waveguide platform, using evanescent wave induced emission or other techniques like surface enhanced Raman scattering (SERS) and local surface plasmon resonance (LSPR).
Real-Time Small Molecule Binding Detection Using A Label-Free Photonic Crystal Biosensor

Abstract:We have demonstrated real-time, label-free detection of small molecule binding using a novel optical biosensor. This sensor is a recently developed sensing platform incorporating a one-dimensional photonic crystal (PC) structure in a total-internal-reflection (TIR) geometry (PC-TIR). This simple configuration functions as an open Fabry-Perot resonator which provides a narrow optical resonance to enable label-free, highly sensitive detection of analyte molecules on the sensing surface in the enhanced evanescent field. Moreover, when the differential intensity modulation during binding is measured, a very high detection sensitivity can be obtained, and real-time binding observed. The well-studied biotin-streptavidin system was chosen to calibrate the detection limit for small molecule detection. Effective surface functionalization methods for streptavidin immobilization on the silica sensing surface were investigated, and analyte biotin molecules specifically binding to the sensing surface were monitored in real time. The binding of the smallest molecule D-Biotin, with a molecular weight of 244 Da, was easily experimentally observed with a high signal to noise ratio, which shows that the PC-TIR sensor has great potential to be a high-sensitivity and high-throughput sensing technology for small molecule binding analysis.
Upconversion-Powered Photoelectrochemical Bioanalysis for DNA Sensing

Abstract:In this work, we report a new concept of upconversion-powered photoelectrochemical (PEC) bioanalysis. The proof-of-concept involves a PEC bionanosystem comprising a NaYF4:Yb,Tm@NaYF4 upconversion nanoparticles (UCNPs) reporter, which is confined by DNA hybridization on a CdS quantum dots (QDs)/indium tin oxide (ITO) photoelectrode. The CdS QD-modified ITO electrode was powered by upconversion absorption together with energy transfer effect through UCNPs for a stable photocurrent generation. By measuring the photocurrent change, the target DNA could be detected in a specific and sensitive way with a wide linear range from 10 pM to 1 μM and a low detection limit of 0.1 pM. This work exploited the use of UCNPs as signal reporters and realized upconversion-powered PEC bioanalysis. Given the diversity of UCNPs, we believe it will offer a new perspective for the development of advanced upconversion-powered PEC bioanalysis.

Abstract:Sensitive, reliable, and simple detection of sequence-specific DNA-binding proteins (DBP) is of paramount importance in the area of proteomics, genomics, and biomedicine. We describe herein a novel fluorescent-amplified strategy for ultrasensitive, visual, quantitative, and "turn-on" detection of DBP. A Förster resonance energy transfer (FRET) assay utilizing a cationic conjugated polymer (CCP) and an intercalating dye was designed to detect a key transcription factor, nuclear factor-kappa B (NF-κB), the model target. A series of label-free DNA probes bearing one or two protein-binding sites (PBS) were used to identify the target protein specifically. The binding DBP protects the probe from digestion by exonuclease III, resulting in high efficient FRET due to the high affinity between the intercalating dye and duplex DNA, as well as strong electrostatic interactions between the CCP and DNA probe. By using label-free hairpin DNA or double-stranded DNA containing two PBS as probe, we could detect as low as 1 pg/μL of NF-κB in HeLa nuclear extracts, which is 10000-fold more sensitive than the previously reported methods. The approach also allows naked-eye detection by observing fluorescent color of solutions with the assistance of a hand-held UV lamp. Additionally, a less than 10% relative standard deviation was obtained, which offers a new platform for superior precision, low-cost, and simple detection of DBP. The features of our optical biosensor shows promising potential for early diagnosis of many diseases and high-throughput screening of new drugs targeted to DNA-binding proteins.

Abstract:A novel DNA fiber optic biosensor has been successfully developed. A pulse diode laser with pigtail was used. Integrated with flow-injection system, the sensor could detect DNA hybridization on the fiber optic sensor surface rapidly and conveniently. The detection principle, system structure, modification of fiber optic sensor, and DNA hybridization were discussed. The experimental results showed that the biotinylated DNA probe immobilized on fiber sensor via biotin-streptavidin interactions could greatly hybridizate with full-matched DNA labeled by Dylight 680 but not with mis-matched DNA labeled by Dylight 680. The sensitivity of detection was 4.5 x 10(-10) mol/L and a linear response range was observed from 1 x 10(-9) to 3 x 10(-8) mol/L. The sensor surface could be regenerated without obvious loss of hybridization activity. The new DNA biosensor showed enormous potential for the detection of clinical, diagnostic and environmental samples.

Abstract:A catalytic hairpin assembly (CHA)-programmed porphyrin-DNA complex was designed to trigger the chemiluminescence as photoelectrochemical initiator for DNA sensing. First, the programmed double strand DNA (dsDNA) Was formed using two hairpin DNAs as assembly components via target-assisted CHA reaction, and then immobilized on a capture DNA/CdS quantum dots modified electrode. The,porphyrin (FeTMPyP) was conveniently assembled on a dsDNA scaffold via the groove interaction. The FeTMPyP@dsDNA complex possessed high catalytic activity toward luminol oxidation to generate the desirable chemiluminescence with high stability under various ttemperature and,alkaline conditions. By integrating the signal amplification capacity of CHA and in situ FeTMPyP-mediated chemiliuninescence as excitation light, an amplified photoelectrochemical sensing strategy is proposed for DNA detection. Under optimized conditions, the biosensor shows a wide line arrange from 5 to 10000 fM with a detection limit of 2.2 fM. Moreover, the developed photoelectrochemical device exhibits excellent selectivity, high stability, and acceptable fabrication reproducibility. The CHA-programmed Porphyrin DNA strategy not only extends the applications of photoelectrochemistry, but also presents a novel methodology in bioanalysis.

Abstract:This paper describes a novel electrochemical DNA (E-DNA) biosensor for simple, rapid, and specific detection of nucleic acids based on the proximity-dependent surface hybridization assay. This E-DNA biosensor was constructed by self-assembly of a 3' short thiolated capture probe on the gold electrode. DNA detection was realized by outputting a remarkable redox current of the 5' ferrocene (Fc) tail labeled probe. When the target DNA was introduced into the system, it was complementary to the 5' Fc labeled probe at the one-half-segment and complementary to the 3' short thiolated capture probe at the other half-segment, resulting in forming a stable duplex complex. As a result, the Fc probe was proximate to the electrode surface, and the Faradaic current was observed. This E-DNA biosensor was proved to have a low detection limit (151) and a wide dynamic range (from 1 fM to 1 nM) due to the stable hybridization mode. In addition, the sensing system could discriminate the complementary sequence from mismatch sequences, with high sensitivity, stability, and reusability.

Abstract:The sensitive, ratiometric and simple detection of sequence-specific DNA-binding proteins is of paramount importance for proteomics, genomics and biomedicine. We describe herein a novel target-mediated fluorescence resonance energy transfer (TMFRET) strategy for the homogeneous and visual detection of sequence-specific DNA-binding proteins. This conjugated polymer-based optical biosensor was demonstrated using a model target DNA-binding protein nuclear factor-kappaB (NF-κB), which is a key transcription factor involved in a number of important transcriptional regulatory networks. A fluorophore-labeled, double-stranded DNA probe bearing an NF-κB-binding site was designed to identify the target protein. Combining the protein with the probe could protect the probe from digestion by exonuclease III, yielding a high-efficiency FRET from the cationic conjugated polymer to the fluorophore label on the probe. The results revealed a highly sensitive, selective, colorimetric and turn-on detection of the purified recombinant NF-κB and HeLa cell nuclear extracts. The limit of detection for the target protein in nuclear extracts was estimated to be 1 × 10−5 μg μL−1, which is 5000-fold more sensitive than previously reported methods. This strategy offers a new method for the reproducible, low-cost and simple detection of DNA-binding proteins because an average percent relative standard deviation of less than 5% was obtained. The results of the assay can also be seen by the naked eye with the help of a transilluminator, which is promising for detecting DNA-binding proteins in human samples for low-cost medical diagnoses and for the high-throughput screening of new drugs targeted to DNA-binding proteins.
