Abstract:The titanium silicalite-1 (TS-1) with post-treatment of chemical selective desilication (T-TS-1) has been synthesized, characterized and applied as a potential adsorbent for selective capture of phosphopeptides from complex biological samples prior to mass spectrometry analysis. A T-TS-1 material-based successive phosphopeptide enrichment strategy has also been established for real biological sample analysis, which exhibited high enrichment selectivity and is comparable to existing materials.

Abstract:Singly-functionalized nanomaterials cannot fully meet the requirements for biological applications, although most of them have still been used in the enrichment of phosphopeptides. Multifunctional nanocomposites with more capacity for the specific enrichment of phosphopeptides are becoming a new research focus. Here, a simplified and effective system was developed for the fast and highly selective enrichment of phosphopeptides using functionalized SiO2/TiO2 nanocomposites as sorbents. The functionalized SiO2/TiO2 nanocomposites were prepared by an amidation reaction between the amino groups of mesoporous SiO2 nanoparticles and the carboxyl groups of TiO2 nanocrystals. The nanocomposites' surfaces possess high absorption capacity for phosphopeptides, taking advantage of both the strong anion exchange ability of the amine-functionalized SiO2 nanospheres and the high metal oxide affinity of the TiO2 nanocrystals. A simplified approach using a pipette tip filled with prepared functionalized SiO2/TiO2 nanocomposites was applied to enrich phosphopeptides in digests of phosphoprotein (beta-casein), mixtures of beta-casein and bovine serum albumin (BSA), and non-fat milk. Using this approach, enriched phosphopeptides were obtained from the digested peptides in less than one minute. The phosphopeptides were analyzed by MALDI-TOF-MS, and the limit of detection for phosphopeptides was approximately 10 femtomoles. With highly selective enrichment efficiency, the functionalized SiO2/TiO2 nanocomposites could have great promise for applications in MS-based phosphoproteomics.

Abstract:Mass spectrometric technique has emerged as a preferred technique in the analysis of protein phosphorylation. Owing to the low stoichiometry of phosphopeptides and the signal suppression effect by non-phosphopeptides, there is a demand for efficient enrichment of phosphopeptides. The selective enrichment of phosphopeptides in modified eppendorf tubes prior to mass spectrometry analysis, which can minimize sample loss as well as nonspecific interferences effectively, has become a hot topic in current proteomics field. In our work, an easy-to-use phosphopeptide-selective eppendorf tube was initially prepared, with its inner surface being modified with a Ti4+-immobilized polydopamine (PDA) layer. The unique Ti4+-immobilized PDA-modified eppendorf tubes (EP tube@PDA-Ti4+) are investigated for its application in selective enrichment of phosphopeptides from complex biological samples. Due to the high Ti4+ loading amount on the surface of PDA, the EP tube@PDA-Ti4+ exhibits remarkable phosphopeptide enrichment ability in protein digests and human serum, which presents a powerful evidence for its high selectivity in detecting the low-abundance phosphopeptides from complex biological samples.

Abstract:Feasible design is essential to achieve ideal chemical and biological properties of nanomaterials. For the first time, new nanocomposites with a polydopamine coating on hierarchically ordered macro-/mesoporous silica functionalized with titanium ions (denoted as HOMMS-PD-Ti4+) were prepared through a facile reaction route at room temperature. The applicability of as-synthesized HOMMS-PD-Ti4+ for the selective enrichment of phosphopeptides was tested. The experimental results demonstrate that, by taking advantage of the pure phosphate-Ti4+ interface and high loading amount of Ti4+, HOMMS-PD-Ti4+ presents remarkable selectivity for phosphopeptides, even at a low molar ratio of phosphopeptides/non-phosphopeptides (1:1000) with a very rapid enrichment speed (within 1min). The superior sensitivity for low-abundant phosphopeptides and the high selectivity and effectiveness for the enrichment of phosphopeptides from human serum are also proven. These outstanding features demonstrate that HOMMS-PD-Ti4+ exhibits great potential in phosphoproteome research in the future.

Abstract:The elucidation of protein post-translational modifications, such as phosphorylation, remains a challenging analytical task for proteomic studies. Since many of the proteins targeted for phosphorylation are low in abundance and phosphorylation is typically substoichiometric, a prerequisite for their identification is the specific enrichment of phosphopeptide prior to mass spectrometric analysis. Here, we presented a new method termed as immobilized titanium ion affinity chromatography (Ti (4+)-IMAC) for enriching phosphopeptides. A phosphate polymer, which was prepared by direct polymerization of monomers containing phosphate groups, was applied to immobilize Ti (4+) through the chelating interaction between phosphate groups on the polymer and Ti (4+). The resulting Ti (4+)-IMAC resin specifically isolates phosphopeptides from a digest mixture of standard phosphoproteins and nonphosphoprotein (BSA) in a ratio as low as 1:500. Ti (4+)-IMAC was further applied for phosphoproteome analysis of mouse liver. We also compared Ti (4+)-IMAC to other enrichment methods including Fe (3+)-IMAC, Zr (4+)-IMAC, TiO 2 and ZrO 2, and demonstrate superior selectivity and efficiency of Ti (4+)-IMAC for the isolation and enrichment of phosphopeptides. The high specificity and efficiency of phosphopeptide enrichment by Ti (4+)-IMAC mainly resulted from the flexibility of immobilized titanium ion with spacer arm linked to polymer beads as well as the specific interaction between immobilized titanium ion and phosphate group on phosphopeptides.

Mesoporous TiO(2) nanocrystal clusters for selective enrichment of phosphopeptides.

Abstract:Protein phosphorylation plays a key role in most cellular processes. Studying phosphopeptides in complex biological samples has been a great challenge due to their low abundance as well as the coexistence of excessive amounts of salts or surfactants. In this work we demonstrate a general approach for selective separation of phosphopeptides using a class of novel mesoporous nanostructured materials. TiO2 nanocrystals are first self-assembled into submicrometer clusters containing relatively uniform mesoscale pores and then stabilized by coating with a thin layer of silica. Calcination of the materials at high temperatures connects the neighboring nanocrystals together and enhances the mechanical stability of the clusters and at the same time removes the organic surfactants and makes the TiO2 surface fully accessible to phosphopeptides. By coating the nanocrystal clusters with a layer of silica before calcination and removing it afterward through chemical etching, we have been able to make the cluster surface hydrophilic and negatively charged, thus enhancing the water dispersibility of the clusters and eventually their accessibility to phosphopeptides. The high selectivity and capacity of these mesoporous TiO2 clusters have been demonstrated by effectively enriching phosphopeptides from digests of phosphoprotein (alpha- or beta-casein), protein mixtures of beta-casein and bovine serum albumin, milk, and human serum samples. We also demonstrate that the self-assembly process brings the flexibility of incorporation of multiple components, such as superparamagnetic nanocrystals, to further facilitate the peptide separation.
Preparation of Monodisperse Immobilized Ti4+ Affinity Chromatography Microspheres for Specific Enrichment of Phosphopeptides

Abstract:This study presented an approach to prepare monodisperse immobilized Ti(4+) affinity chromatography (Ti(4+)-IMAC) microspheres for specific enrichment of phosphopeptides in phosphoproteome analysis. Monodisperse polystyrene seed microspheres with a diameter of ca. 4.8mum were first prepared by a dispersion polymerization method. Monodisperse microspheres with a diameter of ca. 13mum were prepared using the seed microspheres by a single-step swelling and polymerization method. Ti(4+) ion was immobilized after chemical modification of the microspheres with phosphonate groups. The specificity of the Ti(4+)-IMAC microspheres to phosphopeptides was demonstrated by selective enrichment of phosphopeptides from mixture of tryptic digests of alpha-casein and bovine serum albumin (BSA) at molar ratio of 1 to 500 by MALDI-TOF MS analysis. The sensitivity of detection for phosphopeptides determined by MALDI-TOF MS was as low as 5fmol for standard tryptic digest of beta-casein. The Ti(4+)-IMAC microspheres were compared with commercial Fe(3+)-IMAC adsorbent and homemade Zr(4+)-IMAC microspheres for enrichment of phosphopeptides. The phosphopeptides and non-phosphopeptides identified by Fe(3+)-IMAC, Zr(4+)-IMAC and Ti(4+)-IMAC methods were 26, 114, 127 and 181, 11, 11 respectively for the same tryptic digest samples. The results indicated that the Ti(4+)-IMAC had the best performance for enrichment of phosphopeptides.
Robust Titanium Phenolate-Modified Microspheres as Reusable Affinity Materials for Selectively Capturing Phosphopeptides from Complicated Biosamples

Abstract:Immobilized metal affinity chromatography (IMAC) has been proven to be an effective strategy for enrichment of phosphopeptides. Although various materials are used as IMAC adsorbents, most of them are disposable, which is not consistent with the concept of sustainability. Herein, a novel Ti4+-immobilized microsphere was designed and simply prepared by employing a cheap macroporous adsorption resin (MAR) with epoxy groups as the matrix and 3,4,5-trihydroxybenzaldehyde containing a pyrogallol group as the chelator to immobilize titanium (Ti4+). The resulting Ti4+-MAR, as an IMAC sorbent, was reusable, owing to strong coordination interaction between the pyrogallol ligand and phosphopeptides. The Ti4+ could not be dissociated after eluting the captured phosphopeptides from sorbents using ammonium hydroxide. However, the phenomenon of dissociating Ti4+ is apt to occur on the common phosphate-based Ti4+-IMAC materials because ammonium hydroxide would break the chelation between Ti4+ and the phosphate ligand and cause Ti4+ to fall off the materials. This novel Ti4+-MAR microspheres still exhibited an excellent enrichment effect to phosphopeptides from a β-casein digest even after 10 cycles of reuse. A total of 3305 unique phosphopeptides mapped to 1464 phosphoproteins were unambiguously identified from a HeLa cell digest employing Ti4+-MAR microspheres as sorbents, which was superior to that of commercial SPE-Ti-IMAC material under the same conditions. As a result, these novel titanium phenolate-modified MAR microspheres exhibited excellent performance of enrichment, low-cost and especial reusability, and demonstrated a promising prospect for commercialization in the future.

Abstract:As an effective tool in protein analysis, mass spectroscopy (MS) has been widely used in identifying protein phosphorylation and phosphorylation sites. Because of the low abundance of phosphopeptides in protein digestion, isolation and enrichment of phosphopeptides prior to MS analysis is important for efficient phosphopeptides identification. In this work, we initially immobilized titanium ions on polydopamine (PDA)-modified ZipTip pipette tips (denoted as IMAC ZipTip pipette tip) for simple and quick enrichment of phosphopeptides. The preparation process of the novel ZipTip pipette tips is fast and economic since it only contains two simple steps both with mild conditions. The ability of modified ZipTip pipette tips for identifying phosphopeptides in complex biological samples was investigated. The unique ZipTip pipette tip not only exhibited superior ability in selectively capturing phosphopeptides from large amount of non-phosphopeptides, but also remarkably shortened the MS preparation and analysis time, making it an easy-to-use and efficient tool in phosphoproteome research.
Development of Amphiphile 4-Armed PEO-based Ti4+ Complex for Highly Selective Enrichment of Phosphopeptides.

Abstract:Protein phosphorylation is a reversible and important post-translational modification. Identification of phosphopeptides without enrichment is difficult for the low-abundance of phosphopeptides in real complex biological samples. Therefore, the effective and selective concentration of phosphopeptides prior to proteomic identification by mass spectrometer is necessary. In this study, we synthesized a novel titanium-based immobilized metal ion affinity chromatography material for highly selective enrichment of phosphopeptides. To improve material hydrophilia to the maximum extent, titanium ions were immobilized on the 4-armed Poly(ethylene oxide)(4 mu-PEO-Ti4+), a totally soluble polymer with large molecular weight (20000 g/mol). The 4 mu-PEO-Ti4+ was used to enrich phosphopeptides from tryptic digests of standard proteins and real complex biological samples, followed by MALDI-TOF MS analysis. In enrichment of phosphopeptides from 4 pmol beta-casein, the 4 mu-PEO-Ti4+ performed the best property with starting material of 99-132 mu g, loading buffer of 50% ACN/5% TFA (v/v), elution buffer of 10% NH3 center dot H2O (v/v) and elution time of 30 min. The 4 mu-PEO-Ti4+ has a superior detection sensitivity as low as 2 fmol for phosphopeptides. The high selectivity of 4 mu-PEO-Ti4+ allows a deep enrichment of phosphopeptides of beta-casein from a mixture with BSA of 1000-fold abundant. The 4 mu-PEO-Ti4+ shows great stability and endurability and can be recycled up to at least 5 times. In addition, 4 mu-PEO-Ti4+ could detect 10 and 15 phosphopeptides from non-fat milk and nonenzymatic human saliva, respectively. In total, 4 mu-PEO-Ti4+ is a novel excellent material which shows great sensitive and selective enrichment of low-abundance phosphopeptides in real complex biological samples.

Abstract:The MALDI‐TOF MS has already been a main platform for phosphoproteome analysis. However, there are some weaknesses in direct analysis of endogenous phosphopeptides by MALDI‐TOF MS because of the serious suppression effect and poor ionization efficiency, which is brought by the excess of nonphosphopeptides and protein. It is essential to enrich endogenous phosphopeptides from complex biosamples efficiently prior to MALDI‐TOF MS analysis. Herein, we present a time‐saving and detailed protocol for the synthesis of titanium(iv)‐immobilized magnetic mesoporous silica nanoparticles (denoted as Fe3O4@mSiO2‐Ti4+), the subsequent enrichment process, and MALDI‐TOF MS analysis. We tested the LOD, size‐exclusive effect, reproducibility, and stability of Fe3O4@mSiO2‐Ti4+ nanoparticles. Furthermore, the ability of this protocol for identifying endogenous phosphopeptides in healthy human serum and saliva was investigated.

Abstract:Mass spectrometry (MS)-based proteomics has become the preferred tool for the analysis of protein phosphorylation. To be successful at such an endeavor, there is a requirement for an efficient enrichment of phosphopeptides. This is necessary because of the substoichiometric nature of phosphorylation at a given site and the complexity of the cell. Recently, new alternative materials have emerged that allow excellent and robust enrichment of phosphopeptides. These monodisperse microsphere–based immobilized metal ion affinity chromatography (IMAC) resins incorporate a flexible linker terminated with phosphonate groups that chelate either zirconium or titanium ions. The chelated zirconium or titanium ions bind specifically to phosphopeptides, with an affinity that is similar to that of other widely used metal oxide affinity chromatography materials (typically TiO2). Here we present a detailed protocol for the preparation of monodisperse microsphere–based Ti4+-IMAC adsorbents and the subsequent enrichment process. Furthermore, we discuss general pitfalls and crucial steps in the preparation of phosphoproteomics samples before enrichment and, just as importantly, in the subsequent mass spectrometric analysis. Key points such as lysis, preparation of the chromatographic system for analysis and the most appropriate methods for sequencing phosphopeptides are discussed. Bioinformatics analysis specifically relating to site localization is also addressed. Finally, we demonstrate how the protocols provided are appropriate for both single-protein analysis and the screening of entire phosphoproteomes. It takes ∼2 weeks to complete the protocol: 1 week to prepare the Ti4+-IMAC material, 2 d for sample preparation, 3 d for MS analysis of the enriched sample and 2 d for data analysis.

Abstract:In this work, we have developed Ti4+-immobilized capillary trapping column (250μm i.d.) for highly specific on-line enrichment of phosphopeptides in the bio-samples. It minimizes the sample loss and improves the effectiveness of phosphopeptide detection that the limit of detection is as low as 1fmol/μL. It is successfully applied to the detection of phosphopeptides from complex biological samples, such as skim milk, human serum and mouse brain. The results indicate that the Ti4+-immobilized capillary trapping column is time-effective and has the great potential of application in low-abundance phosphopeptides on-line analysis. The prepared Ti4+-immobilized capillary trapping column will be further used in LC/MS platform for phosphoproteome analysis.

Abstract:Sample desalting and concentration are crucial steps before matrix-assisted laser desorption/ionization-mass spectrometry (MALDI-MS) analysis. Current sample pretreatment approaches require tedious fabrication and operation procedures, which are unamenable to high-throughput analysis and also result in sample loss. Here, we report the development of a smart MALDI substrate for on-plate desalting, enrichment, and direct MS analysis of protein digests based on thermoresponsive, hydrophilic/hydrophobic transition of surface-grafted poly(N-isopropylacrylamide) (PNIPAM) microarrays. Superhydrophilic 1-thioglycerol microwells are first constructed on alkyne-silane-functionalized rough indium tin oxide substrates based on two sequential thiol-yne photoclick reactions, whereas the surrounding regions are modified with hydrophobic 1H,1H,2H,2H-perfluorodecanethiol. Surface-initiated atom-transfer radical polymerization is then triggered in microwells to form PNIPAM arrays, which facilitate sample loading and enrichment of protein digests by concentrating large-volume samples into small dots and achieving on-plate desalting through PNIPAM configuration change at elevated temperature. The smart MALDI plate shows high performance for mass spectrometric analysis of cytochrome c and neurotensin in the presence of 1 M urea and 100 mM NaHCO3, as well as improved detection sensitivity and high sequence coverage for α-casein and cytochrome c digests in femtomole range. The work presents a versatile sample pretreatment platform with great potential for proteomic research.

Because of no loss of samples, the on-plate IMAC platform exhibits excellent selectivity and sensitivity in the selective enrichment and isolation of phosphopeptides, which provides a potential technique for high selectivity in the detection of low-abundance phosphopeptides in biological samples.
Specific On-Plate Enrichment of Phosphorylated Peptides for Direct MALDI-TOF MS Analysis

Abstract:An on-plate specific enrichment method is presented for the direct analysis of peptides phosphorylation. An array of sintered TiO 2 nanoparticle spots was prepared on a stainless steel plate to provide porous substrate with a very large specific surface and durable functions. These spots were used to selectively capture phosphorylated peptides from peptide mixtures, and the immobilized phosphopeptides could then be analyzed directly by MALDI MS after washing away the nonphosphorylated peptides. beta-Casein and protein mixtures were employed as model samples to investigate the selection efficiency. In this strategy, the steps of phosphopeptide capture, purification, and subsequent mass spectrometry analysis are all successfully accomplished on a single target plate, which greatly reduces sample loss and simplifies analytical procedures. The low detection limit, small sample size, and rapid selective entrapment show that this on-plate strategy is promising for online enrichment of phosphopeptides, which is essential for the analysis of minute amount of samples in high-throughput proteome research.
Ti4+-immobilized magnetic composite microspheres for highly selective enrichment of phosphopeptides

Abstract:Architectural design is essential to achieve ideal chemical and biological properties of nanomaterials. In this article, a novel route to fabricate high-quality magnetic composite microspheres composed of a high-magnetic-response magnetic colloid nanocrystal cluster (MCNC) core, a poly(methylacrylic acid) (PMAA) interim layer, and a Ti4+-immobilized poly(ethylene glycol methacrylate phosphate) (PEGMP) shell via two-step distillationprecipitation polymerization is presented. The unique as-synthesized MCNC@PMAA@PEGMP-Ti4+ composite microsphere is investigated for its applicability for selective enrichment of phosphopeptides from complex biological samples. The experiment results demonstrate that, by taking advantage of the pure phosphateTi4+ interface and high Ti4+ loading amount, the MCNC@PMAA@PEGMP-Ti4+ composite microsphere possesses remarkable selectivity for phosphopeptides even at a very low molar ratio of phosphopeptides/nonphosphopeptides (1:500). The extreme sensitivity, excellent recovery of phosphopeptides, and high magnetic susceptibility are also proven. These outstanding features demonstrate that the MCNC@PMAA@PEGMP-Ti4+ composite microspheres have great benefit for the pretreatment before mass spectrometric analysis of phosphopeptides. Furthermore, the performance of the approach in selective enrichment of phosphopeptides from drinking milk and human serum gives powerful evidence for its high selectivity and effectiveness in identifying the low-abundant phosphopeptides from complicated biological samples.

Abstract:Salivary phosphoproteome holds great promise in clinic diagnosis. For profiling of salivary phosphoproteome, it is essential to develop efficient enrichment methods prior to mass spectrum (MS). Among developed enrichment strategies, immobilized metal ions affinity chromatography (IMAC) has exhibited outstanding performance. In this work, we report a coherent approach where polydopamine (PDA) is first utilized to form mesoporous structure through soft templating method, then chelated with Ti4+ to construct hydrophilic polydopamine-derived magnetic mesoporous nanocomposite (denoted Fe3O4@mPDA@Ti4+). In virtue of the merits including ordered mesoporous channels, appropriate superparamagnetism, and abundant Ti4+, the enrichment strategy based on Fe3O4@mPDA@Ti4+ combined with MS is employed for accurate identification of phosphopeptides in β-casein digest and human saliva. As expected, Fe3O4@mPDA@Ti4+ revealed a great selectivity (1:200) and a low detection limit (0.1 fmol μL-1) toward phosphopeptides. More importantly, the further successful capture of phosphopeptides from human saliva indicated the prominent potential of this method for seeking phosphopeptide biomarkers in further analysis.
