Abstract:Plant growth–promoting rhizobacteria (PGPR) are a group of plant-beneficial microbes that live freely in the surrounding rhizosphere or plants. PGPR can either stimulate plant growth, improve stress resistance, or protect plants against foliar pathogens by a series of signaling network responses from molecular recognition between the two partners (Berendsen et al. 2012; Zhang et al. 2017). The use of PGPR strains as novel microbial fertilizer is a promising biological approach toward the sustainable intensification of agriculture. It could not only promote plant growth but, also, improve soil nutrients, relieve crop stress, and enhance plant disease resistance while showing the least pollution to the environment (Basu et al. 2021).

Abstract:Bacillus pumilus WP8 is a plant growth-promoting rhizobacterium (PGPR) with good biocontrol efficacy against tomato bacterial wilt caused by Ralstonia solanacearum Rs1115. Biocontrol, however, is not due to antagonism of the pathogenic bacterium. Thus, we hypothesised that the biocontrol efficacy of WP8 was achieved by attenuation of Rs1115 virulence. Here, pot experiments for comparison of Rs1115 in different plant parts were conducted to investigate the ability of WP8 to prevent entry of Rs1115 into the regions of the plant above ground. Primary and secondary metabolite contents of WP8 and their inhibitory effects on twitching and swarming motilities of Rs1115 were determined by microscopic examination and crystal violet staining. The effects of WP8 metabolites on the expression of typical virulence genes in Rs1115 were established by quantitative PCR. Rs1115 abundance in the rhizosphere increased with time after inoculation. However, the shoots treated with WP8 were pathogen-free on days 3 and 6 after inoculation. In the WP8 + Rs1115 treatment group, the abundance of Rs1115 in shoots was 1.5lg units higher on day 9 post-inoculation than that in the Rs1115 treatment group, while less Rs1115 was observed in the leaves. This indicated that WP8 prevented Rs1115 from spreading to the regions of the plant above ground. Furthermore, some heat-resistant secondary metabolites of WP8 (e.g. lipopeptides) inhibited the twitching and swarming motility of Rs1115. Moreover, the metabolites decreased the expression of typical virulence genes in Rs1115. Therefore, WP8 was shown to attenuate Rs1115 virulence, possibly through pumilacidin secretion.

Abstract:Bacillus amyloliquefaciens L-H15 is a plant growth promoting rhizobacteria (PGPR) isolated from the cucumber seedling substrate collected in Beijing, China. The complete genome of B. amyloliquefaciens L-H15 consists of one single circular chromosome (3,864,316bp) without any plasmid. From the genome, we identified clusters responsible for non-ribosomal synthesis of secondary metabolites, and genes related to the plant growth promotion hormone such as indole-3-acetic acid (IAA) and acetoin secretion. In addition, genes that contribute to biofilm formation were also found on the genome of L-H15. Complete genome information enables further study on the beneficial interactions between B. amyloliquefaciens L-H15 and host plants, and the future application of B. amyloliquefaciens L-H15 as biofertilizer and biocide.

Abstract:Bacillus is a cosmopolitan bacteria present in all kinds of environments including rhizospheric soil. Root-associated Bacillus spp. usually promote plant growth by various means, e.g., production of phytohormone precursor, i.e., indole acetic acid (IAA-auxin), phosphate solubilization, and siderophore production or serve as biocontrol and are thus termed plant growth-promoting rhizobacteria (PGPR). This genus may also be used along with other biocompatible bacteria including nitrogen-fixing species like Azospirillum and Azotobacter and hence may be called as consortia of bacteria or which can be used as co-inoculant to increase/improve the fertility of soil. This chapter focused on the application of Bacillus on different economically important crops.

Abstract:Many Bacillus species are essential antibacterial agents, but their antibiosis potential still needs to be elucidated to its full extent. Here, we isolated a soil bacterium, BP9, which has significant antibiosis activity against fungal and bacterial pathogens. BP9 improved the growth of wheat seedlings via active colonization and demonstrated effective biofilm and swarming activity. BP9 sequenced genome contains 4282 genes with a mean G-C content of 45.94% of the whole genome. A single copy concatenated 802 core genes of 28 genomes, and their calculated average nucleotide identity (ANI) discriminated the strain BP9 from Bacillus licheniformis and classified it as Bacillus paralicheniformis. Furthermore, a comparative pan-genome analysis of 40 B. paralicheniformis strains suggested that the genetic repertoire of BP9 belongs to open-type genome species. A comparative analysis of a pan-genome dataset using the Kyoto Encyclopedia of Genes and Genomes (KEGG) and Cluster of Orthologous Gene groups (COG) revealed the diversity of secondary metabolic pathways, where BP9 distinguishes itself by exhibiting a greater prevalence of loci associated with the metabolism and transportation of organic and inorganic substances, carbohydrate and amino acid for effective inhabitation in diverse environments. The primary secondary metabolites and their genes involved in synthesizing bacillibactin, fencing, bacitracin, and lantibiotics were identified as acquired through a recent Horizontal gene transfer (HGT) event, which contributes to a significant part of the strain's antimicrobial potential. Finally, we report some genes essential for plant-host interaction identified in BP9, which reduce spore germination and virulence of multiple fungal and bacterial species. The effective colonization, diverse predicted metabolic pathways and secondary metabolites (antibiotics) suggest testing the suitability of strain BP9 as a potential bio-preparation in agricultural fields.

Abstract:Bacillus amyloliquefaciens L-S60, a gram-positive plant-associated bacterium, which could stimulate plant growth and shows strong antifungal function, was isolated from the turfy soil in Beijing, China. The genome of B. amyloliquefaciens L-S60 comprises a 3903,017bp long circular chromosome that consists of 3909 protein-coding genes and 117 RNA genes. Based on genomic analysis, we identified gene clusters responsible for the biosynthesis of numerous bioactive metabolites with well-established in-vitro activity such as surfactin, iturin and fengycins. Additionally, we also found functionally related genes in the genome of L-S60, which play key roles in the process of plant growth promotion hormone secretion, biofilm formation and volatile compounds production.

Abstract:Microbe-assisted phytoremediation has great potential for practical applications. Plant growth-promoting bacteria (PGPB) with heavy metal (HM) resistance are important for the implementation of PGPB-assisted phytoremediation of HM-contaminated environments. Arthrobacter sp. PGP41 is a Cd(II)-resistant bacterium isolated from the rhizosphere soils of a Cd(II) hyperaccumulator plant, Solanum nigrum. Strain PGP41 can significantly improve plant seedling and root growth under Cd(II) stress conditions. This bacterium exhibited the ability to produce high levels of indole-3-acetic acid (IAA), as well as the ability to fix nitrogen and solubilize phosphate, and it possessed 1-aminocyclopropane-1-carboxylate (ACC) deaminase activity. Here, we present the complete genome sequence of strain PGP41. The genome consists of a single chromosome with a G+C content of 65.38% and no plasmids. The genome encodes 3898 genes and contains 49 tRNA and 12 rRNA genes. Multiple genes associated with plant growth promotion were identified in the genome. The whole genome sequence of PGP41 provides information useful for further clarifying the molecular mechanisms behind plant growth promotion by PGPB and facilitates its potential use as an inoculum in the bioremediation of HM-contaminated environments.

Abstract:Antagonistic soil microorganisms, which are non-toxic, harmless non-pollutants, can effectively reduce the density of pathogenic species by some ways. Bacillus velezensis strain S3-1 was isolated from the rhizosphere soil of cucumber, and was shown to inhibit plant pathogens, promote plant growth and efficiently colonize rhizosphere soils. The strain produced 13 kinds of lipopeptide antibiotics, belonging to the surfactin, iturin and fengycin families. Here, we presented the complete genome sequence of S3-1. The genome consists of one chromosome without plasmids and also contains the biosynthetic gene cluster that encodes difficidin, macrolactin, surfactin and fengycin. The genome contains 86 tRNA genes, 27 rRNA genes and 57 antibiotic-related genes. The complete genome sequence of B. velezensis S3-1 provides useful information to further detect the molecular mechanisms behind antifungal actions, and will facilitate its potential as a biological pesticide in the agricultural industry.

Abstract:Plant growth-promoting bacteria (PGPB) can promote plant growth in various ways, allowing PGPB to replace chemical fertilizers to avoid environmental pollution. PGPB is also used for bioremediation and in plant pathogen control. The isolation and evaluation of PGPB are essential not only for practical applications, but also for basic research. Currently, the known PGPB strains are limited, and their functions are not fully understood. Therefore, the growth-promoting mechanism needs to be further explored and improved. The Bacillus paralicheniformis RP01 strain with beneficial growth-promoting activity was screened from the root surface of Brassica chinensis using a phosphate-solubilizing medium. RP01 inoculation significantly increased plant root length and brassinosteroid content and upregulated the expression of growth-related genes. Simultaneously, it increased the number of beneficial bacteria that promoted plant growth and reduced the number of detrimental bacteria. The genome annotation findings also revealed that RP01 possesses a variety of growth-promoting mechanisms and a tremendous growth-promoting potential. This study isolated a highly potential PGPB and elucidated its possible direct and indirect growth-promoting mechanisms. Our study results will help enrich the PGPB library and provide a reference for plant-microbe interactions.

Abstract:Ancylobacter pratisalsi sp. nov. strain E130T is a Gram-negative, nonmotile, aerobic, and rod-shaped bacterium that was recently isolated from the rhizosphere of Plantago winteri Wirtg. from a natural salt meadow. This strain was described as novel species in genus Ancylobacter; however, information about its complete genome has yet not been reported. In this study, its genome was completely sequenced by PacBio SMRT cell platform, analyzed, and compared with other selected complete genome sequences of Ancylobacter to elucidate its potential plant growth promotion abilities. The genomic analysis revealed that the genome of strain E130T consists of one circular DNA chromosome of 4,618,530 bp with a GC content of 66% and one plasmid of 159,741 bp with a GC content of 64.13%. The entire genome contains 4,322 predicted coding genes, 49 transfer RNAs, and 6 ribosomal RNA genes. Genome analysis identified a siderophore natural product biosynthesis cluster, which produces fuscachelin. Knockout of several key genes in this cluster significantly reduces the plant-growth-promotion ability of the strain E130T. In addition to plant-growth promotion, the strain E130T can grow well on 5% NaCl (wt/vol), indicating that this strain is a potential bioresource for successful production of economic crops in alkaline soil.
