Abstract:In this study, an ultrasensitive fluorescence turn-on assay for in situ sensing of intracellular microRNA (miRNA) was developed utilizing a carbon nitride nanosheet (CNNS) and a catalytic hairpin assembly (CHA). The CHA showed favourable signal amplification for low-level biomarkers, and CNNS was an excellent candidate as a fluorescence quencher and gene vector. Moreover, the hairpin DNA of CHA could be adsorbed onto the surface of CNNS. An enzyme-free fluorescence biosensor for ultrasensitive sensing of intracellular miRNA in cells based on CHA and CNNS was designed. When faced with target miRNA, the fluorescence was recovered due to the miRNA, which could trigger cycling of CHA circuits, leading to the production of a marked enhanced fluorescence signal. Compared with traditional methods, the proposed method is convenient, with low cytotoxicity, and high specificity and ultrasensitivity. It has promising potential for detection low-level biomarkers.

Abstract:Simultaneous detection of multiple biomarkers has important prospects in the biomedical field. In this work, we demonstrated a novel strategy for the detection of multiple microRNAs (miRNAs) based on gold nanoparticles (Au NPs) and polyadenine (polyA) mediated nanoscale molecular beacon (MB) probes (denoted p-nanoMBs). Novel fluorescent labeled p-nanoMBs bearing consecutive adenines were designed, of which polyA served as an effective anchoring block binding to the surface of Au NPs, and the appended hairpin block formed an upright conformation that favored the hybridization with targets. Using the co-assembling method and the improved hybridization conformation of the hairpin probes, we achieved high selectivity for specifically distinguishing DNA targets from single-base mismatched DNA targets. We also realized multicolor detection of three different synthetic miRNAs in a wide dynamic range from 0.01 nM to 200 nM with a detection limit of 10 pM. What's more, we even detected miRNAs in a simulated serum environment, which indicated that our method could be used in complex media. Compared with the traditional method, our strategy provides a promising alternative method for the qualitative and quantitative detection of miRNAs.

Abstract:This work investigates the interaction of carbon nitride nanosheet (CNNS), a recently developed two-dimensional nanomaterial, with DNA and its fluorescence quenching mechanism on fluorophore labeled single-stranded DNA probes. The static quenching through the photoinduced electron transfer (PET) from the excited fluorophore to the conductive band of CNNS is identified. Utilizing the affinity change of CNNS to DNA probes upon their recognition to targets and the PET-based fluorescence quenching effect, a universal sensing strategy is proposed for design of several homogeneous fluorescence detection methods with short assay time and high sensitivity. This strategy is versatile and can be combined with different amplification tools for quick fluorescence sensing of DNA and extensive DNA related analytes such as metal cations, small molecules, and proteins. As examples, two simple fluorescence detection methods for DNA and Hg(2+), one facile detection method coupled with Exo III-mediated target recycling for sensitive DNA analysis, and a ratiometric fluorescence protocol for DNA detection are proposed. This work provides an avenue for understanding the interaction between two-dimensional nanomaterials and biomolecules and designing novel sensing strategies for extending the applications of nanomaterials in bioanalysis.

Abstract:In the regulatory network, miRNAs play a regulatory role in a cooperative or antagonistic manner. Simultaneous accurate detection and imaging of multiplexed miRNAs in living cells are of great significance for miRNA-associated biological research and disease diagnosis and treatment. Herein, a MnO2 nanosheet-mediated target-binding-induced fluorescence resonance energy transfer (FRET) strategy was developed for detection and imaging of multiplexed miRNAs in living cells. Two pairs of DNA probes (P1-AF 488/P1′-Cy3 and P2-AF 488/P2′-AF 594) contained the complementary sequence to target miRNAs (miRNA-373 and miRNA-96) and labelled with different fluorescence dyes were designed. They were adsorbed onto MnO2 nanosheets by physisorption to form DNA/MnO2 nanocomposite probes. When the DNA/MnO2 nanocomposite probes were taken up by cells, the MnO2 nanosheets were reduced by intracellular glutathione, accompanying the release of DNA probe pairs. Then the DNA probe pairs specifically recognized and combined with miRNA-373 and miRNA-96 to form stable duplexes, respectively, bringing labelled fluorophores into close proximity to occur FRET. Based on this, the simultaneous imaging of miRNA-373 and miRNA-96 in MDA-MB-231 and L02 cells was successfully implemented. The results displayed a higher expression level of target miRNAs in MDA-MB-231 cells compared to L02 cells. The changes in expression levels of miRNA-96 induced by anti-miRNA-96 or mimics in MDA-MB-231 cells could also be monitored. In addition, the ratiometric detections of multiplexed miRNAs were achieved by utilizing the DNA probe pairs. The proposed strategy provides an alternative method for simultaneous accurate detection and imaging of multiplexed miRNAs and has potential application in biomedical applications.

Abstract:MicroRNAs (miRNAs) are regarded as important biomarkers for disease diagnostics and therapeutics due to their significant regulatory roles in physiologic and pathologic processes. Herein, a versatile nanoprobe based on reduced graphene oxide (rGO) and nucleic acid (DNA) probe was prepared for simultaneously visualize miR-451a and miR-214-3p in living cells. In vitro experiments demonstrated that the nanoprobe exhibits excellent selectivity and outstanding sensitivity as low as 1 nM towards miR-451a and miR-214-3p. Moreover, the detection signals of miRNAs have good linearity in their respective concentration ranges (miR-451a: 1∼100 nM, Y1=9.3062X1+114.85 (R2=0.9965). miR-214-3p: 1∼200 nM, Y2=1.4424X2+91.312 (R2=0.9961)). Finally, simultaneous dual-color imaging of miR-451a and miR-214-3p in human breast cancer cells (MDA-MB-231) was realized by exploiting the P1&P2@rGO sensing platform. In summary, this simple and effective strategy provides a sensing platform for highly sensitive detection and simultaneous imaging of dual miRNAs in living cells.

Abstract:The simultaneous live-cell imaging of multiple intracellular and disease-related microRNAs (miRNAs) with low abundances is highly important to enhance specificity and accuracy for disease diagnosis. On the basis of the improved cell internalization and accelerated reaction kinetics, we develop a three-dimensional (3D) DNA nanoprobe that integrates intramolecular DNAzyme (intra-Dz) and catalytic hairpin assembly (intra-CHA) amplifications to simultaneously monitor multiple miRNAs in living cells. The sensing components are loaded on a DNA scaffold via the sticky-end hybridization of the DNA sequences to increase the local concentrations of the signal probes. The miRNA-21 and miRNA-155 target sequences can trigger intra-Dz and -CHA amplifications on the nanoprobes to show significantly amplified and distinct fluorescence at different wavelengths for simultaneously monitoring low levels of miRNAs. Real-time fluorescence microscopy reveals that such a 3D DNA nanoprobe design with the intra-Dz and -CHA amplifications can accelerate the reaction rate compared to that of the conventional free Dz and CHA because of the increased local concentrations of the sensing components. Importantly, the 3D DNA nanoprobe has desirable stability and biocompatibility and can be readily delivered into living cells to achieve multiplexed and highly sensitive sensing of intracellular miRNA-155 and miRNA-21 sequences. With the demonstration of its intracellular application, the developed 3D DNA nanoprobe thus holds promising potential for biological studies and accurate disease diagnosis.This article has not yet been cited by other publications.

Abstract:DNA assemblies are commonly used in biosensing, particularly for the detection and imaging of microRNAs (miRNAs), which are biomarkers associated with tumor progression. However, the difficulty lies in the exploration of high-sensitivity analytical techniques for miRNA due to its limited presence in living cells. In this study, we introduced a DNA nanosphere (DS) enhanced catalytic hairpin assembly (CHA) system for the detection and imaging of intracellular miR-21. The single-stranded DNA with four palindromic portions and extending sequences at the terminal was annealed for assembling DS, which avoided the complex sequence design and high cost of long DNA strands. Benefiting from the multiple modification sites of DS, functional hairpins H1 (modified with Cy3 and BHQ2) and H2 were grafted onto the surface of DS for assembling DS-H1-H2 using a hybridization reaction. The DS-H1-H2 system utilized spatial confinement and the CHA reaction to amplify fluorescence signals of Cy3. This enabled highly sensitive and rapid detection of miR-21 in the range from 0.05 to 3.5 nM. The system achieved a limit of determination (LOD) of 2.0 pM, which was 56 times lower than that of the control CHA circuit with freedom hairpins. Additionally, the sensitivity was improved by 8 times. Moreover, DS-H1-H2 also showed an excellent imaging capability for endogenous miR-21 in tumor cells. This was due to enhanced cell internalization efficiency, accelerated reaction kinetics, and improved biostability. The imaging strategy was shown to effectively monitor the dynamic content of miR-21 in live cancer cells and differentiate various cells. In general, the simple nanostructure DS not only enhanced the detection and imaging capability of the conventional probe but also could be easily integrated with the reported DNA-free probe, indicating a wide range of potential applications.

Abstract:Simultaneous detection of multiple microRNAs (miRNAs) with high sensitivity can give accurate and reliable information for clinical applications. By uniformly anchoring hairpin probes on the surface of DNA nanolantern, a three-dimensional DNA nanostructure contains abundant and adjustable modification sites, highly integrated DNA nanoprobes were designed and developed as catalytic hairpin assembly (CHA)-based signal amplifiers for enzyme-free signal amplification detection of target miRNAs. The nanolantern-based CHA (NLC) amplifiers, which were facilely prepared via a simple "one-pot" annealing method, showed enhanced biostability, improved cell internalization efficiency, accelerated CHA reaction kinetics, and increased signal amplification capability compared to the single-stranded DNA hairpin probes used in traditional CHA reaction. By co-assembling multiple hairpin probes on a DNA nanolantern surface, as-prepared NLC amplifiers were demonstrated to work well for highly sensitive and specific imaging, expression level fluctuation analysis of two miRNAs in living cells, and miRNAs-guided tumor imaging in living mice. The proposed DNA nanolantern-based nanoamplifier strategy might provide a feasible way to promote the cellular and in vivo applications of nucleic acid probes.

Abstract:As an investigative tool, live-cell imaging requires superior probe design to guarantee imaging quality and data validity. The ability to simultaneously address the robustness, sensitivity, and consistency issues in a single-assay system is highly desired, but it remains a largely unsolved challenge. We describe herein a probe-design strategy called a nanoamplicon comparator (NAC) and demonstrate its proof of-concept utility in intracellular microRNA (miRNA) imaging. This novel designer architecture builds upon spherical nucleic acids (SNAs) for robustness, catalytic hairpin assembly (CHA) for sensitivity, and upconversion nanoparticles (UNPs) for consistency. A catalytic circuit comprising a UNP hairpin-DNA (UNP-HDNA) conjugate and a hairpin-DNA organic-fluorophore (HDNA-F) conjugate as probe responds to target miRNA and generates the UNP-HDNA HDNA-F complex as an NAC for quantitative UNP-to-organic-fluorophoreluminescence-resonance-energy-transfer (LRET) imaging against a native UNP-emission reference channel. An imaging application with miR21 shows the ability to monitor miRNA-expression levels across different cell lines and under an external stimulus.
A Janus 3D DNA nanomachine for simultaneous and sensitive fluorescence detection and imaging of dual microRNAs in cancer cells

Abstract:Herein, a Janus three-dimensional (3D) DNA nanomachine was constructed for the simultaneous and sensitive fluorescence detection and imaging of dual microRNAs (miRNAs) in cancer cells, which could effectively eliminate signal interference in a homogeneous nanoparticle-based 3D DNA nanostructure caused by the proximity of the two different signal probes to achieve accurate co-location in the same position of living cancer cells. In this system, the Janus nanoparticles were synthesized as the carrier for immobilizing two different oligonucleotides on two different functionalized hemispheres of the nanoparticles to form a Janus 3D DNA nanostructure, which could convert trace amounts of miRNA-21 and miRNA-155 targets into massive FAM and Cy5-labeled duplexes to induce two remarkable fluorescence emissions by the catalytic hairpin assembly (CHA) and 3D DNA walker cascade nucleic acid amplification strategy, realizing sensitive detection and imaging of miRNA targets in cancer cells. Impressively, in comparison with current miRNA imaging methods based on nanoparticle assemblies, the proposed strategy could efficiently eliminate "false positive" results obtained in single type miRNA detection and distinctly increase the immobilization concentration of two different signal probes using Janus nanoparticles as the carrier to further enhance fluorescence intensity, resulting in accurate co-location in the same position of living cells. Meanwhile, the proposed fluorescence imaging technology makes it possible to visualize low concentrations of miRNAs with tiny change associated with some cancers, which could significantly improve the accuracy and precision compared to those of the conventional fluorescence in situ hybridization (FISH) approach. Therefore, it could serve as persuasive evidence for supplying accurate information to better understand biological processes and investigate mechanisms of various biomolecules and subcellular organelles, resulting in the further validation of their function in tumor proliferation and differentiation. This strategy provided an innovative approach to design new generations of nanomachines with ultimate applications in bioanalysis and clinical diagnoses.

Abstract:Simultaneously monitoring and quantifying intracellular multiple microRNAs (miRNAs) is highly essential to clinical diagnosis and pathological research. However, revealing the intracellular distribution of multiple miRNAs while determining their content in a multiplex and quantitative format remains challenging. Considering the respective technical merit of fluorescence imaging and mass spectrometry (MS) in in situ detection and multiplex assaying, we herein propose fluorophore/mass dual-encoded nanoprobes (FMNPs) that can execute target-triggered hairpin self-assembly to enable in situ amplified imaging and follow-up MS quantification of intracellular multiple miRNAs. The FMNPs responsive to the target miRNA were constructed by codecorating gold nanoparticles (AuNPs) with locked hairpin DNA probes (LH1) and corresponding mass tags (MTs) for fluorescent and mass spectrometric dual-modal readout. Cellular miRNAs can separately trigger recycled hairpin self-assembly, leading to the continuous liberation of fluorophore-labeled bolt DNA (bDNA) for fluorescence imaging in cells. Moreover, the postreaction FMNPs afford an extra chance to validate the fluorescence output of miRNA-21 and miRNA-141 by accurate MS quantification relying on the ion signal of the barcoded MTs. Fluorescence imaging and MS quantification of miRNA-21 and miRNA-141 have also been successfully accomplished in different cell lines, highlighting its potential in cell subtyping. This "sense-and-validate" strategy creates a new modality for assaying multiple intracellular miRNAs and holds great promise in unveiling multicomponent-involved events in cellular processes and determining multiple biomarkers in accurate clinical diagnosis.

Abstract:Designing a multifunctional nucleic acid platform with the ability to identify multiple biomarkers is crucial for accurate molecular diagnostics. Here we reported a dual-target branch-shaped nucleic acid probing ( D BNP) system and its targeted delivery for simultaneous analysis of intracellular microRNAs (miRNAs). The system consisted of a cross-shaped DNA scaffold equipped with four hairpin strands and an aptamer strand. The four hairpin strands constituted two catalytic hairpin assembly (CHA) reactions, enabling the system to simultaneously recognize and amplify two kinds of miRNAs. We demonstrated that the cross-shaped DNA scaffold structurally offered a spatial-confinement effect, well-known in increasing the intramolecular collision of the probes and accelerating the CHA reactions, which allows us to resolve multiplex miRNAs profiling with high efficiency by using D BNP system. In addition, because of the inherent character of aptamer capable of specifically binding with cell-membrane receptor, targeted delivery of D BNP system into the unique receptor-positive cells can be realized to detect intracellular miRNAs. The dual miRNA-mediated stimuli-response, operating in parallel with a receptor-specific recognition of target cells, synergistically enhances the accuracy of cell discrimination and cancer diagnosis. This innovative approach holds great promise for advancing the development of cutting-edge signal amplification technologies and biosensors utilized in cancer diagnostics.

Abstract:Carbon nanotubes (CNTs) are versatile materials that act as natural fluorescence quenchers and double scaffolds for DNA that can wrap around them based on π–π stacking. We exploited these properties of CNTs to develop a hybridization-based sensor for the detection of microRNA. We designed a fluorescein amidite (FAM)-labeled single-stranded oligonucleotide containing a CNT binding region (Poly T) followed by a sequence complementary to the target nucleic acid (probe sequence). As the DNA wraps around a CNT, FAM fluorescence is quenched in the absence of the target, whereas in the presence of the target, fluorescence emission is obtained. Experimentally, we found that one of the major issues with this sensor is its compromised sensitivity due to competition for adsorption of the probe DNA onto the CNT versus that of hybridization with the target DNA. To overcome this, we introduced a short complementary sequence (SCS) that binds to the probe sequence and found that it significantly improved the limit of detection of the sensor approximately 25-fold. To gain further insights into the mechanism of SCS in improving the sensor performance, we performed molecular dynamics (MD)-based simulations. Based on hybridization energy calculations performed using MM-GBSA, we found that the position of the SCS is key to shaping the binding affinity of the probe to the CNT. The MD-based calculations were validated using experimental results by comparing the sensor's experimental limit of detection and the hybridization energy obtained computationally. Finally, we demonstrated the applicability of this sensor for the experimental detection of the cervical cancer-related biomarker miR-21-5p in human serum.

In this study, we designed a rolling circle replication-driven self-assembled nucleic acid nanosphere (NS) for imaging miRNAs in living cells, which was loaded with four functional oligonucleotides (THp, H1, H2, H3) through hybridization. The DNA/RNA NS showed excellent biocompatibility, stability and RNase Hresponsiveness, enabling on-demand delivery of sensing components and live-cell applications. In the presence of the target miRNA, the cascade amplification of catalytic hairpin assembly (CHA) and hybridization chain reaction (HCR) would be triggered to generate a strong fluorescence signal. Taking miRNA 155 as a model, the developed DNA/RNA NS achieved sensitive detection of the target in vitro and in tumor cells, demonstrating the potential of miRNA-based tumor screening.

Abstract:In this communication, we demonstrate for the first time the proof of concept that carbon nanoparticles (CNPs) can be used as an effective fluorescent sensing platform for nucleic acid detection with selectivity down to single-base mismatch. The dye-labeled single-stranded DNA (ssDNA) probe is adsorbed onto the surface of the CNP via π-π interaction, quenching the dye. In the target assay, a double-stranded DNA (dsDNA) hybrid forms, recovering dye fluorescence.

Abstract:We have developed a facile and label-free method for sequence-specific microRNA detection using fluorescent dsDNA-templated copper nanoclusters as signal indicators. It is designed such that, the miRNA targets are transferred to the oligonucleotide reporters and act as the scaffold for the synthesis of fluorescent copper nanoclusters via an isothermal exponential amplification reaction, in which the unimolecular DNA designed for miRNA targets is employed as the amplification template with polymerases and nicking enzymes as mechanical activators. Under the selected conditions, the proposed assay allowed sensitive and selective detection of miRNAs with a linear range from 1 pM to 10 nM.

Abstract:The aberrant expression levels of microRNAs (miRNAs) are tightly linked with the initiation and development of various diseases and genetic disorders. Here, we reported a catalytic-hairpin-assembly-assisted DNA tetrahedron nanoprobe for intracellular miRNA detection. The target miRNA initiated the catalytic-hairpin-assembly reaction between the tetrahedron nanoprobes to generate large tetrahedron clusters with an enhanced fluorescence resonance energy transfer between the Cy3 and Cy5 dyes. The proposed nanoprobes were capable of visualizing the expression levels and spatial distributions of miRNA in living cells, providing a feasible approach in designing versatile nanostructures for reliable bioanalysis and clinical diagnosis.
