Abstract:Sequence-specific DNA detection is a routine job in medical diagnostics and genetic screening. Alternative to a fluorescence readout scheme or electrophoresis approach, various kinds of rapid, low-cost, facile, and label-free methods have also been developed in last decades. Among these, direct electrical detection of DNA received increasing attention but more research is desirable. Particularly, enhancement with high discrimination must be employed to selectively amplify the responding signal. A chip-based biosensor was developed in this work to electrically detect 22-mer oligonucleotide DNA at low concentration, from 50 fM to 10 pM. First, a gold nanoparticle (NP) was capped with 3-mercaptopropionic acid through a thiol-gold bond. The derivatized carboxylic acid group showed strong complex interaction with an inorganic linker, Zr4+. As a result, Zr4+ could link several hundreds of individual gold NPs together to form an aggregate of nanoparticles (ANP), which was capable of being used as a conductive tag for the electrical detection of DNA. Second, in order to achieve the discriminative localization of ANP to bridge two comb-shaped electrodes (with height of similar to 50 nm and interdistance of 300-350 nm) gapped with insulative material of silicon oxide, peptide nucleic acids were covalently bonded to the silicon oxide in die gap as capture sites for DNA. After hybridization with target DNA, the charged phosphate-containing backbone of DNA was introduced into die gap. Phosphate groups also exhibited strong complex interaction with the linker of Zr4+ and could react with the residual Zr4+ on the ANP surface. As a consequence, the conductive tags were linked to the phosphate groups and localized into the gap, which could modify the conductance between the two comb-shaped electrodes in turn. The degree of modification correlated directly to the amount of hybridized DNA and to the concentration of target DNA in sample solution. Compared with the individual NPs used as the tag, a strong enhancement from the gold ANP was obtained.

Abstract:A novel biosensor based on single-stranded DNA (ssDNA) probe functionalized aluminum anodized oxide (AAO) nanopore membranes was demonstrated for Escherichia coli O157:H7 DNA detection. An original and dynamic polymerase-extending (PE) DNA hybridization procedure is proposed, where hybridization happens in the existence of Taq DNA polymerase and dNTPs under controlled reaction temperature. The probe strand would be extended as long as the target DNA strand, then the capability to block the ionic flow in the pores has been prominently enhanced by the double strand complex. We have investigated the variation of ionic conductivity during the fabrication of the film and the hybridization using cyclic voltammetry and impedance spectroscopy. The present approach provides low detection limit for DNA (a few hundreds of pmol), rapid label-free and easy-to-use bacteria detection, which holds the potential for future use in various ss-DNA analyses by integrated into a self-contained biochip.

Abstract:We herein present a new kind of silicon-based electrochemical sensor using a gold nanoparticles-decorated silicon wafer (AuNPs@Si) as a high-performance electrode, which is facilely prepared via in situ AuNPs growth on a silicon wafer. Particularly significantly, the resultant electrochemical sensor is efficacious for label-free DNA detection with high sensitivity due to the unique merits of the prepared silicon- based electrode. Typically, DNA at remarkably low concentrations (1-10 fM) could be readily detected without requiring additional signal-amplification procedures, which is better than or comparable to the lowest DNA concentration ever detected via well-studied signal-amplification-assisted electrochemical sensors. Moreover, the silicon-based sensor features high specificity, allowing unambiguous discrimination of single-based mismatches. We further show that real-time DNA assembly is readily monitored via recording the intensity changes of current signals due to the robust thermal stability of the silicon-based electrode. The unprecedented advantages of the silicon-based electrochemical sensor would offer new opportunities for myriad sensing applications.

Abstract:We demonstrate here for the first time the utility of a monolithically integrated hydrogel ionic diode for label-free quantitative DNA detection and real-time monitoring of nucleic acid amplification. The hydrogel ionic diode presented herein, unlike nanomaterial-based field-effect biosensors, features high cost-effectiveness and convenient fabrication. This is realized by patterning a micrometer-sized heterojunction consisting of adjacent segments of polycationic and polyanionic hydrogels on a microfluidic chip through simple photocuring steps. The integrated diode rectifies ionic currents being sensitive to the charge of DNA adsorbed onto the polycationic chains through electrostatic associations. Based on the mechanism, we show that the ionic biosensor can electrically quantify DNA in a dynamic range relevant to typical nucleic acid amplification assays. Utilizing the device, we demonstrate the evaluation of a PCR assay amplifying a 500-bp DNA fragment of E. coli, an infection-causing pathogen, and real-time in situ monitoring of an isothermal assay amplifying E. coli whole genome. We anticipate that the device could potentially pave the way for miniaturized optics-free platforms for quantifying nucleic acid amplification at point-of-care.

Nanoprobe-Initiated Enzymatic Polymerization for Highly Sensitive Electrochemical DNA Detection.

Abstract:Electrochemical DNA (E-DNA) sensors have been greatly developed and play an important role in early diagnosis of different diseases. To determine the extremely low abundance of DNA biomarkers in clinical samples, scientists are making unremitting efforts toward achieving highly sensitive and selective E-DNA sensors. Here, a novel E-DNA sensor was developed taking advantage of the signal amplification efficiency of nanoprobe-initiated enzymatic polymerization (NIEP). In the NIEP based E-DNA sensor, the capture probe DNA was thiolated at its 3'-terminal to be immobilized onto gold electrode, and the nanoprobe was fabricated by 5'-thiol-terminated signal probe DNA conjugated gold nanoparticles (AuNPs). Both of the probes could simultaneously hybridize with the target DNA to form a "sandwich" structure followed by the terminal deoxynucleotidyl transferase (TdT)-catalyzed elongation of the free 3'-terminal of DNA on the nanoprobe. During the DNA elongation, biotin labels were incorporated into the NIEP-generated long single-stranded DNA (ssDNA) tentacles, leading to specific binding of avidin modified horseradish peroxidase (Av-HRP). Since there are hundreds of DNA probes on the nanoprobe, one hybridization event would generate hundreds of long ssDNA tentacles, resulting in tens of thousands of HRP catalyzed reduction of hydrogen peroxide and sharply increasing electrochemical signals. By employing nanoprobe and TdT, it is demonstrated that the NIEP amplified E-DNA sensor has a detection limit of 10 fM and excellent differentiation ability for even single-base mismatch.

Abstract:Rational utilization of nanomaterials to construct electrochemical nucleic acid sensors has attracted large attention in recent years. In this work, we systematically interrogate the interaction between gold nanoparticles (GNPs) and single-strand DNA (ssDNA) immobilized on an electrode surface and then take advantage of the ultrahigh charge-transfer efficiency of GNPs to develop a novel DNA sensing method. Specifically, ssDNA modified gold electrode can adsorb GNPs because of the interaction between gold and nitrogen-containing bases; thus, the negative electrochemical species [Fe(CN)6](3-/4-) may transfer electrons to electrode through adsorbed GNPs. In the presence of target DNA, the formed double-strand DNA (dsDNA) cannot capture GNPs onto the electrode surface and the dsDNA may result in a large charge-transfer resistance owing to the negatively charged phosphate backbones of DNA. So a simple but sensitive method for the detection of target DNA can be developed by using GNPs without any requirement of modification. Experimental results demonstrate that the electrochemical method we have proposed in this work can detect as low as 1 pM breast cancer gene BRCA1 in a 10 μL sample volume without any signal amplification process or the involvement of other synthesized complex, which may provide an alternative for cancer DNA detection. This method may also be generalized for detecting a spectrum of targets using functional DNA (aptamer, metal-specific oligonucleotide, or DNAzyme) in the future.

Abstract:Fast, portable and sensitive analysis of E. coli is becoming an important challenge in many critical fields (e.g., food safety, environmental monitoring and clinical diagnosis). Thus, electrochemical biosensing of PCR amplicons from the bacterial genome has attracted reasonable research attention. In this work, we utilized a 3D DNA tetrahedral probe to establish a "sandwich-type" electrochemical DNA biosensor for sensitive and specific analysis of a 250 bp unpurified PCR amplicon from the uidA gene of the E. coli genome. Asymmetric PCR was used to produce single-stranded PCR products. Streptavidin-polyHRP80 was employed to improve the signal gain during electrochemical detection. We optimized important experimental conditions for DNA sensing, including the streptavidin-polyHRP, the signal probe and the ion strength. Finally, we achieved a remarkable sensitivity of 10 fM synthetic DNA target, and successfully performed the analysis of PCR amplicons from as low as 0.2 pg μL(-1) of E. coli genome. Compared with traditional single stranded DNA (ssDNA) probe based detection, our present work demonstrated 3 orders of magnitude improvement in sensitivity. In addition, our electrochemical DNA biosensor was 4 orders of magnitude more sensitive than normal electrophoretic analysis of PCR products. Our work made important progress in DNA nanostructured probe-based biosensors toward application in real applications.
A nanochannel array-based electrochemical device for quantitative label-free DNA analysis.

Abstract:A strategy for label-free oligonucleotide (DNA) analysis has been proposed by measuring the DNA-morpholino hybridization hindered diffusion flux of probe ions Fe(CN)(6)(3-) through nanochannels of a porous anodic alumina (PAA) membrane. The flux of Fe(CN)(6)(3-) passing through the PAA nanochannels is recorded using an Au film electrochemical detector sputtered at the end of the nanochannels. Hybridization of the end-tethered morpholino in the nanochannel with DNA forms a negatively charged DNA-morpholino complex, which hinders the diffusion of Fe(CN)(6)(3-) through the nanochannels and results in a decreased flux. This flux is strongly dependent on ionic strength, nanochannel aperture, and target DNA concentration, which indicates a synergetic effect of steric and electrostatic repulsion effects in the confined nanochannels. Further comparison of the probe flux with different charge passing through the nanochannels confirms that the electrostatic effect between the probe ions and DNA dominates the hindered diffusion process. Under optimal conditions, the present nanochannel array-based DNA biosensor gives a detection limit of 0.1 nM.

Abstract:Human genome project and genetic identification for inherited diseases will definitely have a profound impact on the diagnosis of diseases[1], which calls for rapid and accurate assays of DNA. Among different types of sensors, electrochemical DNA biosensors offer a promising alternative means[2,3]. Recent efforts to elucidate the mechanism of charge transfer in DNA have demonstrated that the charge transfer is sensitive to the perturbation in base stack[4,5]. Long-range charge transfer in DNA therefore has been showing great potential application in the development of DNA-based biosensors, especially in the study of single nucleotide polymorphs[7―10].

Abstract:<p>The high-performance detection of nucleic acids is increasingly important in the early and accurate disease diagnosis. Herein, we describe a unique label-free electrochemical DNA biosensor, which is based on gold nanoparticles (GNPs) mediated electron transfer through a DNA monolayer modified gold electrode surface. We observed that the different states of DNA monolayers (single-strand DNA or triple-helix DNA) and the different sizes of GNPs have a significant effect on the electron transfer by the DNA modified gold electrodes. This DNA biosensing strategy avoids the complicated fabrication process of the DNA capture probes and minimizes the steps of electrode pre-treatment. Under optimal conditions, this method can sensitively and accurately detect the target DNA ranging from 10 pM to 100 nM with a detection limit of 1.47 pM.</p>

Abstract:Determination of DNA dephosphorylation is of great value due to its vital role in many cellular processes. Here we report a surface-extended DNA nanotail strategy for simple and ultrasensitive detection of DNA 3'-phosphatases by terminal deoxynucleotidyl transferase (TdT) mediated signal amplification. In this work, DNA probes labeled with thiols at their 5' terminals and phosphoryls at 3' terminals are immobilized on gold electrode and are used as substrates for DNA 3'-phosphatases, taking T4 polynucleotide kinase phosphatase (T4PNKP) as an example. T4PNKP can catalyze the dephosphorylation reaction of the substrate DNA, followed by the formation of a long DNA strand by TdT on its 3' terminal hydroxyl, leading to an evident chronocoulometry signal enhancement. The proposal presents a considerable analytical performance with low detection limit and wide linear range, making it promise to be applied in the fields of DNA dephosphorylation related processes, drug discovery, and clinical diagnostics.
Label-free electrochemical DNA sensing with a one-target-multitriggered hybridization chain reaction strategy.

Abstract:A one-target-multitriggered hybridization chain reaction (MHCR) strategy was designed for ultrasensitive electrochemical detection of DNA by combining the isothermal strand-displacement polymerase reaction (ISDPR) with the DNA self-assembly on a DNA sensor surface. The sensor was constructed by immobilizing a hairpin-like capture probe (CP) on a gold electrode via an Au-S bond. The ISDPR was triggered by the hybridization of the target DNA to open the CP and primer to anneal the complementary part in the bottom of the exposed stem and the extension of the primer in the presence of dNTPs and polymerase. Each target copy could produce a few opened CPs. Afterwards, the other part of the exposed stem acted as an initiator to trigger the hybridization chain reaction (HCR) when incubated with two hairpin monomers. Using [Ru(NH3)(6)](3+) as an electrochemically active indicator to interact with the MHCR product, the amperometric response demonstrated a perfect multiple amplification effect. The constructed sensor showed a high sensitivity for detection of the target DNA in a linear range from 0.1 fM to 10 pM, a detection limit down to 0.02 fM (3 sigma) and good selectivity for base discrimination. This method did not need any modification or labelling process. The proposed strategy provides a powerful tool for cascade signal amplification and has a wide potential application in bioanalysis.

Abstract:Surface-initiated DNA polymerization has been employed in this work as an appealing signal amplification strategy for electrochemical DNA sensors. This strategy is especially superior in that enzymes, colloidal particles and other bulky structures are not involved in order to achieve amplified signals, and thus is highly promising in circumventing problems due to uncontrolled nucleation, adsorption, aggregation or disassembly of nanoparticles, liposomes and proteins, as well as enzyme deactivations. Our preliminary results have shown that a decrease (as compared to an amplification-free system) in detection limit by a factor greater than 300 can be easily achieved by cyclic voltammetry under still not optimized conditions, with an ability of differentiating a single base mutation.
Portable Electrochemical DNA Sensors Based on Gene Amplification Reactions to Screen and Identify Pathogen and SNPs

Abstract:In this paper, we introduce portable sensors based on genetic measurements that can be used in the field for the diagnosis of infectious diseases and disease risk based on SNPs (single nucleotide polymorphisms). In particular, the sensors are based on electrochemical measurements that can be performed with printed electrodes and small measuring devices. Indicator molecules that can bind to nucleic acid molecules in various ways are already known, and some of these molecules have electrochemical activity. First, we investigated the change in their electrochemical responses in a solution system. As a result, we searched for nucleic acid-binding molecules whose current value changes in the presence of DNA. In addition, when we measured the change in the current value, associated with the amplification of specific genes, such as PCR (polymerase chain reaction) and LAMP (loop-mediated isothermal amplification), we found that the current value decreased with the number of amplifications, indicating that specific genes can be monitored electrochemically. Based on this principle, we showed that pathogenic microorganisms and viruses, such as Salmonella, O157 E. coli, hepatitis B virus, periodontal disease bacteria, antibiotic-resistant bacteria and influenza virus, were able to be measured. The method was also applied to the diagnosis of SNPs, such as ApoE (apolipoprotein E), which is a risk factor for Alzheimer's disease. Rapid PCR was available with a microfluidic device, and a simple method was also presented with the isothermal amplification of LAMP.

Abstract:Over the past few years, progress in electrochemical biosensors for DNA analysis is outstanding. This article briefly reviewed the principals of such biosensors, followed by a selection of topics that are of particular current interest. Selectivity and sensitivity are the two major challenges in DNA analysis. The former can be accomplished using peptide nucleic acids as probes, or relying on the DNA-mediated electron transfer. Special emphasis has been given to the efforts for high sensitivity, involving combination with polymerase chain reaction techniques, enzyme-labeled methods, direct label-free detection and nano-based techniques.
A New Chemically Amplified Electrochemical System for DNA Detection in Solution

Abstract:A newly developed chemically amplified electrochemical detection system was applied to the quantitation of DNA in solution. The system employed Ru(bpy)2dppz (bpy=2,2′-bipyridine, dppz=dipyrido[3,2-a :2′,3′-c]phenazine), a high-affinity DNA intercalator, as the electrochemical indicator, oxalate as the sacrificial electron donor to chemically amplify the electrochemical signal, and tin-doped indium oxide as the working electrode to suppress background current. Intercalation of Ru(bpy)2dppz into calf thymus DNA in solution led to a reduction in the oxalate-amplified electrochemical current as compared to a DNA-free solution. The degree of reduction was a function of the concentration of DNA, thus forming the basis for DNA detection. To illustrate the advantages of the new system, a direct comparison was made between amplified (with oxalate) and non-amplified (without oxalate) DNA detection. In the presence of 100 mM oxalate, anodic current of Ru(bpy)2dppz was amplified by more than 60 folds, resulting in substantial improvement in signal-to-background ratio. Furthermore, as the DNA concentration was increased, the amplified current decayed much faster than the non-amplified signal, giving rise to higher detection sensitivity. The steeper decay was attributed to slower redox reaction between DNA-intercalated Ru(bpy)2dppz and oxalate, as the negatively charged phosphate groups on DNA repelled the anions. Effect of ionic strength was investigated to provide support for the interpretation. As expected, the decay of the amplified response with increasing concentration of DNA became less steep when more NaCl was added into the solution. The opposite effect was observed when tri-propylamine, a cationic electron donor, was used instead of oxalate. With an optimized concentration of 30 mM oxalate and 5 μM Ru(bpy)2dppz, calf thymus DNA of as low as 1 pM was detected in solution, which was close to the detection limit of some fluorescence measurements.

Abstract:We have developed a rapid, simple and label-free colorimetric method for the identification of target DNA. It is based on loop-mediated isothermal amplification(LAMP). Plain gold nanoparticles(AuNPs) are used to indicate the occurrence of LAMP. The amplified product is mixed with AuNPs in an optimized ratio, at which the deoxyribonucleotides( dNTPs) bind to the AuNPs via ligand-metal interactions and thus enhance AuNPs stability. If a target DNA is amplified, the dramatic reduction of the dNTPs leads to the aggregation of AuNPs and a color change from red to blue. The success of the method strongly depends on the ionic strength of the solution and the initial concentration of dNTPs. Unlike other methods for the identification of isothermal products, this method is simple and can be readily applied on site where instrumentation is inadequate or even lacking.

Abstract:A simple strategy of colorimetric DNA detection is presented based on a hairpin assembly reaction and target-catalytic DNA circuits to achieve enzyme-free signal amplification. The method employed two hairpin species (H1 and H2), which were stable and unable to hybridize in the absence of target. In the presence of target, the target hybridized with hairpin H1 and the opened hairpin H1 hybridized with hairpin H2, allowing the target to be displaced. H1 and H2 were respectively attached to gold nanoparticles, allowing the duplex formed from H1 and H2 to be visualized with the naked eye. The displaced target again triggered the next round of strand exchange reaction to achieve signal amplification. The method may have a wide range of sensor applications because it is enzyme-free and simple to perform.
