Abstract:Significant progress has recently been made in the application of oxidized graphene (GO) quantum dots as enzyme mimics in various biomedical fields due to their bio-compatibility and excellent solubility in physiological media. However, their catalytic performance and controllability are barely satisfactory. Here, this study constructs oxygen-functionalized polypyrrole quantum dots (o-ppy QDs) with excellent peroxidase activity in a mild condition. Compared with oxidized graphene QDs, o-ppy QDs exhibit superior catalytic efficiency (120 times higher than HRP). More importantly, it is found that guanine (G) and adenine (A) bases possess higher binding affinities to o-ppy QDs. G base is able to significantly increase the peroxidase activity while A base decreases the activity, providing a fascinating method to precisely regulate the catalytic activity of o-ppy QDs in a programmable manner by the design of DNA sequences. The enhancement on the peroxidase by G base regulation is attributed to the existence of carbonyl group that promotes its catalytic activity, while A base tends to block the original carbonyl group on o-ppy QDs. Based on this feature, a colorimetric and fluorescent dual-mode biosensor for detecting DNA methylation is developed. This study holds significant theoretical and practical implications for the development of nanozymes and precise regulation of their catalytic activity.
Strand Displacement Activated Peroxidase Activity Of Hemin For Fluorescent Dna Sensing

Abstract:To efficiently regulate the catalytic activity of the peroxidase mimic hemin, this work designs a double-stranded DNA probe containing an intermolecular dimer of hemin, whose peroxidase activity can be activated by a DNA strand displacement reaction. The double-stranded probe is prepared by annealing two strands of hemin labelled DNA oligonucleotides. Using the fluorescent oxidation product of tyramine by H2O2 as a tracing molecule, the low peroxidase activity of the hemin dimer ensures a low fluorescence background. The strand displacement reaction of the target DNA dissociates the hemin dimer and thus significantly increases the catalytic activity of hemin to produce a large amount of dityramine for fluorescence signal readout. Based on the strand displacement regulated peroxidase activity, a simple and sensitive homogeneous fluorescent DNA sensing method is proposed. The detection can conveniently be carried out in a 96-well plate within 20 min with a detection limit of 0.18 nM. This method shows high specificity, which can effectively distinguish single-base mismatched DNA from perfectly matched target DNA. The DNA strand displacement regulated catalytic activity of hemin has promising application in the determination of various DNA analytes.

Abstract:Coupling nanomaterials with biomolecular recognition events represents a new direction in nanotechnology toward the development of novel molecular diagnostic tools. Here a graphene oxide (GO)‐based multicolor fluorescent DNA nanoprobe that allows rapid, sensitive, and selective detection of DNA targets in homogeneous solution by exploiting interactions between GO and DNA molecules is reported. Because of the extraordinarily high quenching efficiency of GO, the fluorescent ssDNA probe exhibits minimal background fluorescence, while strong emission is observed when it forms a double helix with the specific targets, leading to a high signal‐to‐background ratio. Importantly, the large planar surface of GO allows simultaneous quenching of multiple DNA probes labeled with different dyes, leading to a multicolor sensor for the detection of multiple DNA targets in the same solution. It is also demonstrated that this GO‐based sensing platform is suitable for the detection of a range of analytes when complemented with the use of functional DNA structures. A graphene oxide (GO)‐based multicolor fluorescent DNA nanoprobe is reported; it allows rapid, sensitive, and selective detection of DNA targets in homogeneous solution based on interactions between GO and DNA molecules. The large planar surface of GO allows simultaneous quenching of multiple DNA probes labeled with different dyes, leading to a multicolor DNA sensor.

Abstract:In the past few years, graphene oxide (GO) has emerged as a unique platform for developing DNA-based biosensors, given the DNA adsorption and fluorescence-quenching properties of GO. Adsorbed DNA probes can be desorbed from the GO surface in the presence of target analytes, producing a fluorescence signal. In addition to this initial design, many other strategies have been reported, including the use of aptamers, molecular beacons, and DNAzymes as probes, label-free detection, utilization of the intrinsic fluorescence of GO, and the application of covalently linked DNA probes. The potential applications of DNA-functionalized GO range from environmental monitoring and cell imaging to biomedical diagnosis. In this review, we first summarize the fundamental surface interactions between DNA and GO and the related fluorescence-quenching mechanism. Following that, the various sensor design strategies are critically compared. Problems that must be overcome before this technology can reach its full potential are described, and a few future directions are also discussed.

Abstract:This paper demonstrated for the first time a simple wet-chemical strategy for synthesizing hemin-graphene hybrid nanosheets (H-GNs) through the π-π interactions. Significantly, this new material possesses the advantages of both hemin and graphene and exhibits three interesting properties. First, H-GNs have intrinsic peroxidase-like activity, which can catalyze the reaction of peroxidase substrate, due to the existence of hemin on the graphene surface. Second, their dispersion follow the 2D Schulze-Hardy rule, that is to say, the coagulation of H-GNs in electrolyte solution results from the interplay between van der Waals attraction and electric double-layer repulsion. Third, H-GNs exhibit the ability to differentiate ss- and ds-DNA in optimum electrolyte concentration, owing to the different affinities of ss- and ds-DNA to the H-GNs. On the basis of these unique properties of the as-prepared H-GNs, we have developed a label-free colorimetric detection system for single-nucleotide polymorphisms (SNPs) in disease-associated DNA. To our knowledge, this is the first report concerning on SNPs detection using functionalized graphene nanosheets. Owing to its easy operation and high specificity, it was expected that the proposed procedure might hold great promise in the pathogenic diagnosis and genetic diseases.

Abstract:The multifunctional hemin@carbon dot hybrid nanozymes (hemin@CD) with simultaneous peroxidase-like activity and fluorescence signalling property was prepared for the first time. Based on these properties, hemin@CD was applied to develop a dual-channel fluorescent probe for H2O2 and H2O2-based biocatalytic systems. By virtue of the peroxidase-like activity, hemin@CD can catalyze the oxidative coupling of 4-aminoantipyrine with phenol in the presence of H2O2 to form a pink-red quinoneimine dye with a maximum absorbance at 505 nm. Under the excitation wavelength of 480 nm, the green fluorescence of hemin@CD peaks at 540 nm and is quenched by the generated quinoneimine dye due to an inner filter effect, and also by H2O2 because of dynamic quenching. Thus, a colorimetric and fluorimetric dual-channel optical probe for H2O2 is obtained. Due to the glucose/xanthine transformations under formation of H2O2 by the relevant oxidase catalysis, the probe can be applied for detection of glucose and xanthine. The colorimetric detection limits for H2O2, glucose and xanthine are 0.11, 0.15, 0.11 μM, and the and fluorimetric detection limits are 0.15, 0.15, 0.12 μM, respectively.

Abstract:Graphene quantum dots (GQDs), an alternative of conventional luminescent reagents, has been widely used in electrochemiluminescent (ECL) analysis because of its low cost, non-toxicity and ease of preparation. To further improve the ECL signal of GQDs, we herein succeeded in synthesizing hydrazide modified graphene quantum dots (HM-SGQDs). In comparison with GQDs, HM-SGQDs possessed abundant luminol like units, thus greatly enhancing the ECL intensity. On the other hand, luminol involved ECL system typically needed the participation of H2O2 as a coreactant, while hemin/G-quadruplex DNAzyme (hGQ) DNAzyme could efficiently catalyze the decomposition of H2O2. Accordingly, taking p53 gene as a model, a novel ECL DNA biosensor was developed based on HM-SGQDs and hGQ DNAzyme. The experimental results indicated target DNA can be quantified in a linear range from 100fM to 100nM with a detection limit of 66fM (S/N=3). Meanwhile, the discrimination of single-base mismatch was also achieved with the proposed analytical approach, suggesting broad potential applications of nucleic acid-related clinical diagnosis.

Abstract:Manganese dioxide (MnO2) is an interesting material due to its excellent biocompatibility and magnetic properties. Adsorption of DNA to MnO2 is potentially of interest for drug delivery and sensing applications. However, little fundamental understanding is known about their interactions. In this work, carboxyfluorescein (FAM)-labeled DNA oligonucleotides were used to explore the effect of salt concentration, pH, and DNA sequence and length for adsorption by MnO2, and comparisons were made with graphene oxide (GO). The DNA desorbs from MnO2 by free inorganic phosphate, while it desorbs from GO by adenosine and urea. Therefore, DNA is mainly adsorbed on MnO2 through its phosphate backbone, and DNA has a stronger affinity on MnO2 than on GO based on a salt-shock assay. At the same time, DNA was used to study the effect of thiol containing compounds on the dissolution of MnO2. Adsorbed DNA was released from MnO2 after its dissolution by thiol, but not from other metal oxides with lower solubility such as CeO2, TiO2, and Fe3O4. DNA-functionalized MnO2 was then used for detecting glutathione (GSH) with a detection limit of 383 nM. Finally, DNA was found to inhibit the peroxidase-like activity of MnO2. This study has offered many fundamental insights into the interaction between MnO2 and two important biomolecules: DNA and thiol-containing compounds.
Graphene oxide-based biosensor for sensitive fluorescence detection of DNA based on exonuclease III-aided signal amplification

Abstract:Based on the super fluorescence quenching efficiency of graphene oxide and exonuclease III aided signal amplification, we develop a facile, sensitive, rapid and cost-effective method for DNA detection. In the presence of target DNA, the target-probe hybridization forms a double-stranded structure and exonuclease III catalyzes the stepwise removal of mononucleotides from the blunt 3' termini of probe, resulting in the recycling of the target DNA and signal amplification. Therefore, our proposed sensor exhibits a high sensitivity towards target DNA with a detection limit of 20 pM, which was even lower than previously reported GO-based DNA sensors without enzymatic amplification, and provides a universal sensing platform for sensitive detection of DNA.
Comparison of Graphene Oxide and Reduced Graphene Oxide for Dna Adsorption and Sensing

Abstract:Fluorescently labeled DNA adsorbed on graphene oxide (GO) is a well-established sensing platform for detecting a diverse range of analytes. GO is a loosely defined material and its oxygen content may vary depending on the condition of preparation. Sometimes, a further reduction step is intentionally performed to decrease the oxygen content, and the resulting material is called reduced GO (rGO). In this study, DNA adsorption and desorption from GO and rGO is systematically compared. Under the same salt concentration, DNA adsorbs slightly faster with a 2.6-fold higher capacity on rGO. At the same time, DNA adsorbed on rGO is more resistant to desorption induced by temperature, pH, urea, and organic solvents. Various lengths and sequences of DNA probes have been tested. When its complementary DNA is added as a model target analyte, the rGO sample has a higher signal-to-background and signal-to-noise ratio, whereas the GO sample has a slightly higher absolute signal increase and faster signaling kinetics. DNAs adsorbed on GO or rGO are still susceptible to nonspecific, displacement by other DNA and proteins. Overall, although rGO adsorbs DNA more tightly, it allows efficient DNA sensing with an extremely low background fluorescence signal.

Abstract:Herein, the simple and highly sensitive colorimetric sensor for DNA detection was constructed using the close correlation between DNA dimension and peroxidase activity of graphene oxide (GO)/AuNPs nanocomposite. One-dimensional and linear ss-DNA was hybridized into double helix DNA of three-dimensional space conformation, resulting in that catalytic activity of GO/AuNPs for the oxidation of enzyme substrate TMB significantly enhanced. Thus, DNA dimension transformation caused by hybridization is converted into color rendering events of TMB oxidation. The results show that the dimensional transformation of DNA can efficiently regulate the peroxidase activity of GO/AuNPs. Together with the effective amplifying for the color reaction of TMB by GO/AuNPs' synergistic coupling catalysis at the nanometer interface, the colorimetric sensor is highly sensitive to DNA detection. The detection limit is calculated to be 8.8 × 10−12 M, which is about 1 ~ 2 orders of magnitude lower than that of other nanozyme colorimetric analysis. Besides, this analysis only requires one-step hybridization reaction, and the whole analysis is carried out in the homogeneous system of liquid phase, which is extremely easy to operate and conducive to the automatic sensing design. The detected results for serum samples declare that this sensor has great potential in the application of real life systems.

Abstract:A novel photoelectrochemical sensing strategy is designed for DNA detection on the basis of in situ generation of an electron acceptor via the catalytic reaction of hemin toward H2O2. The photoelectrochemical platform was established by sequential assembly of near-infrared CdTe quantum dots, capture DNA, and a hemin-labeled DNA probe to form a triple-helix molecular beacon (THMB) structure on an indium tin oxide electrode. According to the highly catalytic capacity of hemin toward H2O2, a photoelectrochemical mechanism was then proposed, in which the electron acceptor of O2 was in situ-generated on the electrode surface, leading to the enhancement of the photocurrent response. The utilization of CdTe QDs can extend the absorption edge to the near-infrared band, resulting in an increase in the light-to-electricity efficiency. After introducing target DNA, the THMB structure is disassembled and releases hemin and, thus, quenches the photocurrent. Under optimized conditions, this biosensor shows high sensitivity with a linear range from 1 to 1000 pM and detection limit of 0.8 pM. Moreover, it exhibits good performance of excellent selectivity, high stability, and acceptable fabrication reproducibility. This present strategy opens an alternative avenue for photoelectrochemical signal transduction and expands the applications of hemin-based materials in photoelectrochemical biosensing and clinical diagnosis.

Abstract:<section class="article-section__content">Interfacing nanomaterials with DNA has resulted in the development of numerous biosensors, optimized for different targets and applications. Of all nanomaterials, graphene oxide (GO) has emerged as a prime sensing platform due to its high specific surface area, good aqueous stability, varied functional groups and desirable surface, and electrical and optical properties. This review starts with an introduction of GO and describes its physical and chemical properties. Then, the general strategies of interfacing DNA and GO to develop sensors are discussed. The trends in GO/DNA biosensor development are organized into classes based on the mode of DNA interaction with GO (physisorbed vs chemisorbed). Due to the intermediate DNA adsorption strength on GO, most of the sensors developed utilize physisorption of DNA to GO. Even within the realm of physisorbed probes, there are multiple sensing methods: direct adsorption, inhibited adsorption, competitive adsorption with the use of blocking agents, and tethered adsorption containing a strongly adsorbing block of DNA. Covalently linked DNA probes are also used to increase the biosensor stability. Each of these sensors has its advantages and disadvantages and the designs are discussed with representative examples in detail.</section>

Abstract:Hemoglobin can exhibit not only a direct electron transfer reacting after being entrapped in a DNA membrane, but also a greatly enhanced peroxidase activity toward the reduction of hydrogen peroxide. Based on the direct electrochemical property and nice enzymatic activity of the protein in a DNA membrane, a reagentless hydrogen peroxide biosensor was prepared. The peak current related to hydrogen peroxide was linearly proportional to its concentration in the range of 1.9 × 10 -6 - 6.8 × 10 -4 mol L -1 . The detection limit was 1 × 10 -6 mol/L.

Abstract:A one-pot hydrothermal method was developed for the synthesis of graphene oxide quantum dots (GOQDs). It is making use of toner waste as the precursor and H2O2 as the oxidant. Synthesis takes 4 h and does not require strong acids or complex purification steps and does not produce environmentally harmful metal ions. The GOQDs display blue fluorescence with excitation/emission maxima at 340/445 nm. The feasibility of detecting specific DNA sequence was promoted using polyethyleneimine to modify the GOQDs surface. A method was developed to recognized a specific DNA sequence. This is based on electrostatic aggregation of GOQDs and ssDNA labeled with Dabcyl at the 3′ end, which promotes fluorescence quenching of GOQDs. The possible fluorescence quenching mechanism (which is mainly dynamic) was investigated using the Stern-Volmer equation. When a target sequence was added, which is complementary to the ssDNA, the dabcyl-labeled ssDNA is released due to strict complementary base pairing. This promotes fluorescence recovery of GOQDs. The assay has a 0.17 nM detection limit and a linear range of 0.5–30 nM. The method was used to quantify specific DNA sequences from extracts of genetically modified plant tissues.Graphene oxide quantum dots (GOQDs) were synthesized by one-pot hydrothermal method using waste toner, and the surface was modified by polyethyleneimine (PEI). Through the interaction of PEI-GOQDs with Dabcyl-DNA single strands to dynamically quench the fluorescence of GOQDs. Based on DNA hybridization technology, we established specific DNA sequence detection nanoprobe.
