Abstract:There has also been a growing interest in the application of carbohydrates as pharmaceutical drugs in the field of invasive bacterial diseases, inflammatory diseases, and viral infections. Chemical oligosaccharide synthetic procedures often require tedious protection and deprotection steps. Enzymatic synthesis offers tremendous benefits because of its high regio- and stereoselectivities, stability, organic solvent compatibility, and low cost. Glycosyltransferase-catalyzed synthesis of carbohydrates has been recognized as one of the most practical approaches for its high efficiency and specificity under very mild conditions. The two main obstacles in the enzymatic synthesis of carbohydrates are the inadequate availability of glycosyltransferases and the high cost of sugar nucleotides, which serve as intermediates. Significant progress in the study of the enzymatic biosynthesis of complex carbohydrates has been made with developments in protein purification, molecular genetics, and new methods of enzymological analysis. Bioinformatics provide a large amount of putative candidates for carbohydrate active enzymes. The combined enzymatic and genetic approach has overcome formidable obstacles ubiquitous to the study of glycans, and has begun to yield new information that definitively addresses basic enzymological issues relevant to these complex carbohydrates. In fact, complex carbohydrates representing the glycan chain of gangliosides such as GT2, GM1, and GD1a were synthesized using glycosyltransferases. Although traditional cell-free enzymatic synthesis of oligosaccharides will continue to be used in laboratory scale synthesis, the future direction for large-scale preparation of complex oligosaccharides and polysaccharides will be whole-cell systems. Further development of these enzymatic methods will allow synthetic biochemists to create important molecular tools for biochemical, biophysical, and medical applications.

Abstract:<p>Carbohydrates are an important energy source and play numerous key roles in all living organisms. Carbohydrates chemistry involved in diagnosis and treatment of diseases has been attracting increasing attention. Carbohydrates could be one of the major focuses of new drug discovery. Currently, however, carbohydrate-containing drugs account for only a small percentage of all drugs in clinical use, which does not match the important roles of carbohydrates in the organism. In other words, carbohydrates are a relatively untapped source of new drugs and therefore may offer exciting novel therapeutic opportunities. Here, we presented an overview of the application of carbohydrates in approved small molecule drugs and emphasized and evaluated the roles of carbohydrates in those drugs. The potential development direction of carbohydrate-containing drugs was presented after summarizing the advantages and challenges of carbohydrates in the development of new drugs.</p>

A Computational and Chemical Design Strategy for Manipulating Glycan‐Protein Recognition

Abstract:Glycans are complex biomolecules that encode rich information and regulate various biological processes, such as fertilization, host-pathogen binding, and immune recognition, through interactions with glycan-binding proteins. A key driving force for glycan-protein recognition is the interaction between the π electron density of aromatic amino acid side chains and polarized C─H groups of the pyranose (termed the CH-π interaction). However, the relatively weak binding affinity between glycans and proteins has hindered the application of glycan detection and imaging. Here, computational modeling and molecular dynamics simulations are employed to design a chemical strategy that enhances the CH-π interaction between glycans and proteins by genetically incorporating electron-rich tryptophan derivatives into a lectin PhoSL, which specifically recognizes core fucosylated N-linked glycans. This significantly enhances the binding affinity of PhoSL with the core fucose ligand and enables sensitive detection and imaging of core fucosylated glycans in vitro and in xenograft tumors in mice. Further, the study showed that this strategy is applicable to improve the binding affinity of GafD lectin for N-acetylglucosamine-containing glycans. The approach thus provides a general and effective way to manipulate glycan-protein recognition for glycoscience applications.

Abstract:In this post-genomic era, chemogenomics can be applied in target elucidation, understanding of the effects of small-molecular compounds on biological pathways, and discovery of novel active compounds. These new techniques collectively play an important role in modern drug discovery. This article reviews the existing theoretical approaches to the prediction of biological targets of small-molecular compounds based on chemogenomic information, including chemical similarity searching, reverse docking, data mining, and bioactivity spectrum, and depicts the strength and shortcomings of these methods as well as their perspectives in the future.

Abstract: Carbohydrates, which are defined as polyhydroxyaldehydes or polyhydroxyketones, or larger compounds that can be hydrolyzed into such units, are ubiquitous in the living world. Carbohydrates act as the sources of energy and carbon in plants and animals and are the important structural elements in plant cell walls as well as in the extracellular matrix of animal and human tissues. Like nucleic acids and proteins, carbohydrates are involved in many biological processes and metabolism and seem to play critical roles in determining biological functions [1]. Glycosylation also affects the biological activity, lifetime, cellular uptake, and specificity of these proteins [2]. Therefore, the study and characterization of carbohydrates has become increasingly important and has emerged as the “new frontier” for elucidating fundamental biochemical processes and for identifying new pharmaceutical substances.

Abstract:As the most abundant organic substances in nature, carbohydrates are essential for life. Understanding how carbohydrates regulate proteins in the physiological and pathological processes presents opportunities to address crucial biological problems and develop new therapeutics. However, the diversity and complexity of carbohydrates pose a challenge in experimentally identifying the sites where carbohydrates bind to and act on proteins. Here, we introduce a deep learning model, DeepGlycanSite, capable of accurately predicting carbohydrate-binding sites on a given protein structure. Incorporating geometric and evolutionary features of proteins into a deep equivariant graph neural network with the transformer architecture, DeepGlycanSite remarkably outperforms previous state-of-the-art methods and effectively predicts binding sites for diverse carbohydrates. Integrating with a mutagenesis study, DeepGlycanSite reveals the guanosine-5'-diphosphate-sugar-recognition site of an important G-protein coupled receptor. These findings demonstrate DeepGlycanSite is invaluable for carbohydrate-binding site prediction and could provide insights into molecular mechanisms underlying carbohydrate-regulation of therapeutically important proteins.

Abstract:Carbohydrates are fundamental molecules involved in nearly all aspects of lives, such as being involved in formating the genetic and energy materials, supporting the structure of organisms, constituting invasion and host defense systems, and forming antibiotics secondary metabolites. The naturally occurring carbohydrates and their derivatives have been extensively studied as therapeutic agents for the treatment of various diseases. During 2000 to 2021, totally 54 carbohydrate-based drugs which contain carbohydrate moities as the major structural units have been approved as drugs or diagnostic agents. Here we provide a comprehensive review on the chemical structures, activities, and clinical trial results of these carbohydrate-based drugs, which are categorized by their indications into antiviral drugs, antibacterial/antiparasitic drugs, anticancer drugs, antidiabetics drugs, cardiovascular drugs, nervous system drugs, and other agents.

Chemogenomic profiling: identifying the functional interactions of small molecules in yeast

Abstract:We demonstrate the efficacy of a genome-wide protocol in yeast that allows the identification of those gene products that functionally interact with small molecules and result in the inhibition of cellular proliferation. Here we present results from screening 10 diverse compounds in 80 genome-wide experiments against the complete collection of heterozygous yeast deletion strains. These compounds include anticancer and antifungal agents, statins, alverine citrate, and dyclonine. In several cases, we identified previously known interactions; furthermore, in each case, our analysis revealed novel cellular interactions, even when the relationship between a compound and its cellular target had been well established. In addition, we identified a chemical core structure shared among three therapeutically distinct compounds that inhibit the ERG24 heterozygous deletion strain, demonstrating that cells may respond similarly to compounds of related structure. The ability to identify on-and-off target effects in vivo is fundamental to understanding the cellular response to small-molecule perturbants.
A New Fingerprint of Chemical Compounds and Its Application to Drugs Virtual Screening

Abstract:Similarity searching is one of the most widely used techniques for virtual screening in large-scale drug discovery programmes. As one of the principal components, molecular descriptors play a crucial role in similarity searching. However, there is not yet one individual set of descriptors describing compounds perfectly so far. Recently, some research groups carried out similarity searching by fusing different fingerprints types. As these descriptors are all based on the structure of compounds, their fusions are more likely to cause redundancy far from describing compounds more comprehensively. Here, the Gene Ontology (GO) fingerprint is presented as a novo type of descriptor on the basis of GO terms and used to describe compounds together with structure fingerprint under the philosophy principle of describing substance from both nature and extend. The application of GO fingerprint reduces the dimensions of microarray data and avoids its problems such as high dimensions, strong correlation and so on. It also shortens the distance between the descriptors and the biological activities of compounds. Comparing of the similarity searching results derived from the methods using the structure fingerprint or the GO fingerprint only, the integrated method using both types shows much better description ability in two aspects. First, it can give a higher score to the compounds similar to the query in both structure and bioactivity. Second, it can effectively get rid of the compounds special in one side. As a conclusion, we propose a novo way for fast, effective, high-throughput drug discovery. It is expected to improve the results of virtual screening and accelerate the process of drug discovery and reuse of old drugs.

Abstract:Carbohydrate-binding modules (CBMs) are protein domains that typically reside near catalytic domains, increasing substrate-protein proximity by constraining the conformational space of carbohydrates. Due to the flexibility and variability of glycans, the molecular details of how these protein regions recognize their target molecules are not always fully understood. Computational methods, including molecular docking and molecular dynamics simulations, have been employed to investigate lectin-carbohydrate interactions. In this study, we introduce a novel approach that integrates multiple computational techniques to identify the critical amino acids involved in the interaction between a CBM located at the tip of bacteriophage J-1's tail and its carbohydrate counterparts. Our results highlight three amino acids that play a significant role in binding, a finding we confirmed through in vitro experiments. By presenting this approach, we offer an intriguing alternative for pinpointing amino acids that contribute to protein-sugar interactions, leading to a more thorough comprehension of the molecular determinants of protein-carbohydrate interactions.

Abstract:A computational technique for predicting the DTIs has now turned out to be an indispensable job during the process of drug finding. It tapers the exploration room for interactions by propounding possible interaction contenders for authentication through experiments of wet-lab which are known for their expensiveness and time consumption. Chemogenomics, an emerging research area focused on the systematic examination of the biological impact of a broad series of minute molecular-weighting ligands on a broad raiment of macromolecular target spots. Additionally, with the advancement in time, the complexity of the algorithms is increasing which may result in the entry of big data technologies like Spark in this field soon. In the presented work, we intend to offer an inclusive idea and realistic evaluation of the computational Drug Target Interaction projection approaches, to perform as a guide and reference for researchers who are carrying out work in a similar direction. Precisely, we first explain the data utilized in computational Drug Target Interaction prediction attempts like this. We then sort and explain the best and most modern techniques for the prediction of DTIs. Then, a realistic assessment is executed to show the projection performance of several illustrative approaches in various situations. Ultimately, we underline possible opportunities for additional improvement of Drug Target Interaction projection enactment and also linked study objectives.

Abstract:Abstract In drug discovery, one of the most important tasks is to find novel and biologically active molecules. Given that only a tip of iceberg of drugs was founded in nearly one-century’s experimental exploration, it shows great significance to use in silico methods to expand chemical database and profile drug-target linkages. In this study, a web server named ChemGenerator was proposed to generate novel activates for specific targets based on users’ input. The ChemGenerator relies on an autoencoder-based algorithm of Recurrent Neural Networks with Long Short-Term Memory by training of 7 million of molecular Simplified Molecular-Input Line-Entry System as the basic model, and further develops target guided generation by transfer learning. As results, ChemGenerator gains lower loss (<0.01) than existing reference model (0.2~0.4) and shows good performance in the case of Epidermal Growth Factor Receptor. Meanwhile, ChemGenerator is now freely accessible to the public by http://smiles.tcmobile.org. In proportion to endless molecular enumeration and time-consuming expensive experiments, this work demonstrates an efficient alternative way for the first virtual screening in drug discovery.

Abstract:A major challenge in post-genomic research is to understand how physiological and pathological phenotypes arise from the networks of expressed genes and to develop powerful tools for translating the information exchanged between gene and the organ system networks. Although different expression modules may contribute independently to different phenotypes, it is difficult to interpret microarray experimental results at the level of single gene associations. The global effects and response pathways of small molecules in cells have been investigated, but the quantitative details of the activation mechanisms of multiple pathways in vivo are not well understood. Similar response networks indicate similar modes of action, and gene networks may appear to be similar despite differences in the behaviour of individual gene groups. Here we establish the method for assessing global effect spectra of the complex signaling forms using Global Similarity Index (GSI) in cosines vector included angle. Our approach provides quantitative multidimensional measures of genes expression profile based on drug-dependent phenotypic alteration in vivo . These results make a starting point for identifying relationships between GSI at the molecular level and a step toward phenotypic outcomes at a system level to predict action of unknown compounds and any combination therapy.
ChemSweet: An AI-driven computational platform for next-gen sweetener discovery

Abstract:Nowadays, the overconsumption of artificial sweeteners and their related adverse health impacts have proposed an urgent need to develop safe and healthy alternatives. Herein, we introduce ChemSweet, an AI-based platform for the rapid discovery of potential sweet molecules (http://chemsweet.ddai.tech) with the consideration of their physicochemical properties, sweetness profile, and health risks at the same time. Machine learning prediction models of four important physicochemical and four toxicity properties were established and integrated with the platform to evaluate the candidate molecules' biosafety and stability during the processing processes. Then, a new sweet taste prediction system was developed which ensures the sweet evaluation of six specific kinds of sweeteners. To facilitate the practical application of ChemSweet, the SuperNatural database was integrated for the rational screening of promising new sweeteners. We successfully identified 294 potential sweeteners that simultaneously meet the multiple anticipated criteria. We believe that ChemSweet will serve as a useful tool for identifying safe and healthy sweeteners while reducing the timeframe and high experimental costs.

Abstract:Natural products, containing inherently large-scale structural diversity than synthetic compounds, have been the major resources of bioactive agents and will continually play as protagonists for discovering new drugs. However, how to access this diverse chemical space efficiently and effectively is an exciting challenge for medicinal chemists and pharmacologists. While virtual screening, which has shown a great promise in drug discovery, will play an important role in digging out lead (active) compounds from natural products. This review focuses on the strategy of virtual screening based on molecular docking and, with successful examples from our laboratory, illustrates the efficiency of virtual screening in discovering active compounds from natural products. On the other hand, the sequencing of the human genome and numerous pathogen genomes has resulted in an unprecedented opportunity for discovering potential new drug targets. Chemogenomics has appeared as a new technology to initiate target discovery by using active compounds as probes to characterize proteome functions. Natural products are the ideal probes for such research. Binding affinity fingerprint is a powerful chemogenomic descriptor to characterize both small molecules and pharmacologically relevant proteins. Therefore, this review also discusses binding affinity fingerprint strategy for identifying target information from the genomic data by using natural products as the probes.
