Abstract:[Objective] To study the relationship bwtween the genetic polymorphism of GSTM1 gene, methylation of p16 gene, environment exposure and susceptibility to lung cancer so as to explore the mechansim of lung cancer and perfect the theory of diagnosis, prevention and therapy of lung cancer. [Methods] The case-control study was conducted among 47 lung cancer cases and 94 controls. Methylation of p16 gene was tested in DNA from 47 lung cancer tissues and adjacent nomalignant tissues by MSP;the GSTM1 gene genetic polymorphisms were genotyped with method of PCR-RFLP. [Results] There was a high frequency of dust and toxicant exposure in lung cancer group than in control group (P < 0.01). In lung cancer tissues, the frequency of P16 methylation was 44.7%, significantly higher than that in the nomalignant tissue 17% ( P < 0.01), P16 methylation significantly correlated with smoking. There was no statistical difference of GSTM1 null genotype frequency between case group and control group (P > 0.05). There was a synergistic interaction between dust and tobacco exposure with GSTM1 null genotype; methylation of P16 does not correlate with polymorphism of GSTM1. [Conclusion] This study suggests that dust and toxicant exposure significantly increases the risk of lung cancer. Methylation of P16 gene due to smoking was involved in the progress of lung cancer. There was an elevated risk of lung cancer in GSTM1 null genotype with exposure to dust and tobacco. In this study no interaction between genetics and epigenetics in lung cancer was revealed.
From tobacco smoking to mutational signature: the role of epigenetic changes in human cancers

Abstract:Abstract Background Tobacco smoking is associated with a unique mutational signature in the human cancer genome. It is unclear whether tobacco smoking -altered DNA methylations and gene expressions affect smoking-related mutational signature.Methods We evaluated the smoking-related DNA methylation sites reported from five previous studies using peripheral blood cells to identify possible target genes. Using the mediation analysis approach, we evaluated whether the association of tobacco smoking with mutational signature was mediated through altered DNA methylation and expression of these target genes.Results Based on data obtained from 21,108 blood samples, we identified 374 smoking-related DNA methylation sites, annotated to 248 target genes. Using data from DNA methylations, gene expressions and smoking-related mutational signature generated from ~7,700 tumor tissue samples across 26 cancer types from The Cancer Genome Atlas (TCGA), we found 11 of the 248 target genes whose expressions were associated with smoking-related mutational signature at a Bonferroni-correction P < 0.001. This included four for head and neck cancer, and seven for lung adenocarcinoma. In lung adenocarcinoma, our results showed that smoking increased the expression of three genes, AHRR , GPR15 , and HDGF, and decreased the expression of two genes, CAPN8 , and RPS6KA1 , which were consequently associated with increased smoking-related mutational signature. Additional evidence showed that the elevated expression of AHRR (cg14817490) and GPR15 (cg19859270), were associated with smoking-altered hypomethylations. Lastly, we showed that the elevated expression of HDGF and decreases expression of RPS6KA1, were associated with poor survival of lung cancer patients.Conclusions Our findings provide novel insights into the contributions of tobacco smoking to carcinogenesis through complex molecular mechanisms of the elevated mutational signature by altered DNA methylations and gene expressions.

Abstract:BACKGROUND:Cigarette smoking is the most established risk factor, and genetic variants and/or gene promoter methylations are also considered to play an essential role in development of lung cancer, but the pathogenesis of lung cancer is still unclear.METHODS:We collected the data of 150 cases and 150 age-matched and sex-matched controls on a Hospital-Based Case-Control Study in China. Face to face interviews were conducted using a standardized questionnaire. Gene polymorphism and methylation status were measured by RFLP-PCR and MSP, respectively. Logistic regressive model was used to estimate the odds ratios (OR) for different levels of exposure.RESULTS:After adjusted age and other potential confounding factors, smoking was still main risk factor and significantly increased 3.70-fold greater risk of NSCLC as compared with nonsmokers, and the ORs across increasing levels of pack years were 1, 3.54, 3.65 and 7.76, which the general dose-response trend was confirmed. Our striking findings were that the risk increased 5.16, 8.28 and 4.10-fold, respectively, for NSCLC with promoter hypermethylation of the p16, DAPK or RAR beta gene in smokers with CYP1A1 variants, and the higher risk significantly increased in smokers with null GSTM1 and the OR was 17.84 for NSCLC with p16 promoter hypermethylation, 17.41 for DAPK, and 8.18 for RAR beta in smokers with null GSTM1 compared with controls (all p < 0.01).CONCLUSION:Our study suggests the strong combined effects of cigarette smoke, CYP1A1 and GSTM1 Polymorphisms, hypermethylations of p16, DAPK and RAR beta promoters in NSCLC, implying complex pathogenesis of NSCLC should be given top priority in future research.

Abstract:DNA damage binding protein 2 (DDB2) is one of the major DNA repair proteins involved in the nucleotide excision repair (NER) pathway. Mutations in the DDB2 gene can cause a repair-deficiency syndrome xeroderma pigmentosum group E. Because tobacco carcinogens can cause DNA damage that is repaired by NER and suboptimal NER capacity is reported to be associated with lung cancer risk, we hypothesized that common variants in the DDB2 gene are associated with lung cancer risk. To test this hypothesis, we conducted a case-control study of 1010 patients with incident lung cancer and 1011 cancer-free controls and genotyped two DDB2 single nucleotide polymorphisms (SNPs) (rs830083 and rs3781620) that are in linkage disequilibrium with other untyped SNPs. We found that compared with the rs830083CC, subjects carrying the heterozygous rs830083CG genotype had a significantly 1.31-fold increased risk of lung cancer [95% confidence interval (CI) 1.08-1.60] and those carrying the homozygous rs830083GG genotype had a non-significantly 1.22-fold elevated risk (95% CI 0.89-1.67). In addition, effects of the combined rs830083CG/GG variant genotypes were more evident in young subjects, heavy smokers and subjects with a positive family history of cancer. These findings indicate, for the first time, that the DDB2 rs830083 polymorphism may contribute to the etiology of lung cancer. Further functional studies on this SNP and/or related variants are warranted to elucidate the underlying molecular mechanisms of the association.

Abstract:Although cigarette smoking is the dominant risk factor for several epithelial cancers, only a small fraction of individuals with tobacco exposure develop cancer. The underlying hypothesis is that genetic factors may render certain smokers more susceptible to cancer than others. Genetic alterations in critical regulatory pathways may predispose cells to carcinogenesis. These pathways include regulation of xenobiotic metabolism; control of genomic stability, including DNA repair mechanisms, cell-cycle checkpoints, apoptosis and telomere length; and control of microenvironmental factors, such as matrix metalloproteinases, inflammation and growth factors. In addition, epigenetic events, such as promoter hypermethylation and loss of imprinting, are also involved in carcinogenesis. In this review, we will summarize recent advances in genetic susceptibility to tobacco-related cancer. Emphasizing on risk assessment, we will describe how genetic variations in the above-mentioned genetic pathways modify the tobacco-related cancer risk. In addition, we will discuss how genetic variations may assist in predicting clinical outcome, such as the natural history of cancer and treatment response. The measurements of genetic susceptibility by both genotypic and phenotypic assays are covered in the text. Finally, we present a number of current concerns that need to be addressed as the exciting field of molecular cancer epidemiology advances rapidly.

Abstract:Purpose:The current study analyzed the polymorp hisms of DNA repair gene XRCC1 and relationship between genetic variations and s usceptibility to lung cancer Methods:A case-control study of 111 patients with lung cancer a nd 210 normal residents as controls was conducted to detect XRCC1 polymorphisms at Arg399Gln loci . Genotypes were analyzed by PCR-based restriction fragment le ngth polymorphism(RLFP) techniques. Results:XRCC1 codon 399 heterozygous genotype Arg/Gln might hav e weaker protection effect on squamous cell carcinoma and reduce the risk of lun g cancer on smokers. Homozygous genotype Gln/Gln of XRCC1 codon 399 might increa se the risk of lung cancer and have synergistic effect with smoking. Conclusions:The results demonstrated that genetic polymorphism of XRCC1 DNA repair gene might contribute to the susceptibility to lung cancer a nd have synergistic effect with smoking.

Abstract:Lung cancer is the most commonly diagnosed cancer and the leading cause of cancer-related death in the United States and around the world. Smoking is the predominant cause of lung cancer and also affects treatment response and survival of lung cancer patients. There is compelling evidence supporting a genetic susceptibility to lung cancer. A family history of lung cancer increases the relative risk of lung cancer by approximately 1.8-fold. The associations between common genetic polymorphisms and the risk of lung cancer have been firmly established through candidate gene studies and genome-wide association studies. Genetic polymorphisms may not only directly affect lung cancer susceptibility through their functional impact on genes involved in processes of tobacco-induced carcinogenesis, including carcinogen metabolism and DNA damage response, but also indirectly influence lung cancer risk through their effect on nicotine addiction and other risk behavior. The same genes that are implicated in lung cancer risk may also be involved in the modulation of clinical outcome. For example, tobacco carcinogen metabolism genes may affect cancer risk and clinical outcome due to the dual role of smoking in lung cancer etiology and outcome, and genes involved in repairing DNA carcinogen adducts are also responsible for removing DNA cisplatin complex and therefore can impact chemotherapy response. This chapter summarizes current knowledge of genetic susceptibility to lung cancer and genetic determinants of lung cancer clinical outcomes, focusing on pharmacogenetics of platinum-based chemotherapy and genetic predictors of radiotherapy response and toxicity.

Functional Polymorphisms in the XRCC1 gene may lead to decreased DNA repair capacity and thus confer inherited predisposition to cancer risk. In this case-control study of 710 patients with incident lung cancer and 710 cancer-free controls who were frequency matched on age, sex and residential area, we genotyped a novel T > C transition at the promoter region (-77T > C) of XRCC1 and other two common non-synonymous polymorphisms (Arg194Trp and Arg399Gln) to determine their associations with risk of lung cancer. We found that compared with the -77TT wild-type homozygote, the variant genotypes were associated with significantly increased risk of lung cancer [adjusted odds ratio (OR)=1.51; 95% confidence interval (CI)=1.17-1.94 for -77TC; OR=2.98; 95% CI=0.93-9.59 for -77CC; and OR 1.55; 95% CI=1.21-1.98 for -77TC/CC]. By contrast, no significant associations were observed between the other two exonic variants (Arg194Trp and Arg399Gln) and lung cancer risk. Furthermore, we observed a 9.82-fold increased risk (95% CI=5.66-17.02) for heavy smokers carrying the -77C variant (-77TC/CC) and a 4.07-fold increased risk (95% CI=2.85-5.81) for heavy smokers not carrying the variant. However, the interaction between the -77T > C variant and cumulative smoking was not statistically significant (P=0.1560). These findings indicate that: the new XRCC1 -77T > C polymorphism may contribute to the aetiology of lung cancer. Further functional studies are warranted to elucidate the underlying molecular mechanisms of the association.

Abstract:Gene expression variation is an important mechanism underlying susceptibility to complex disease. In comparison with tobacco-related lung carcinogenesis, lung cancer in nonsmokers may involve important and etiologically distinct causal pathways. In this study, we conducted a genome-wide association study on spontaneous lung tumor incidence in inbred mice and identified a major susceptibility locus on mouse chromosome 2 (rs27328255, P =6.68 × 10 −7 ). We then evaluated the correlations of polymorphisms with the transcription of positional candidate genes in normal lungs. Single-nucleotide polymorphism rs27328255 was consistently and strongly associated ( P =7.42 × 10 −9 ) in cis with transcript levels of Xrn2. We further showed that Xrn2 promotes proliferation and inhibits squamous differentiation in human lung epithelial cells and polymorphisms in human homolog XRN2 are associated with human lung cancer (rs2025811, P =1.90 × 10 −3 , OR=1.20). We conclude that genetic variants regulating Xrn2 expression in cis are determinants of spontaneous lung tumor susceptibility in mice and have genetic equivalents in lung cancer susceptibility in human beings. Identifying Xrn2 as a major candidate for spontaneous lung cancer has important implications for the diagnosis and treatment of lung cancer as well as delineation of the mechanisms underlying the genesis of lung cancer in nonsmokers.
Nucleotide excision repair genes and lung cancer risk: A pathway-based approach

Abstract:Proc Amer Assoc Cancer Res, Volume 46, 2005 2560 Nucleotide excision repair (NER) is one of the major DNA repair pathways in mammalian cells, involved in the removal of a wide variety of DNA lesions including bulky carcinogen adducts from tobacco exposure. Polymorphisms in NER genes may influence DNA repair capacity and confer cancer susceptibility. To explore the association between these polymorphisms and lung cancer risk, we examined ten polymorphisms in six major NER genes in 1396 lung cancer patients and 1423 age-, gender- and smoking-matched controls. The specific polymorphic loci examined include: XPA (A/G at 5’ UTR), XPC (polyAT, Ala499Val, Lys939Gln), XPD (Asp312Asn, Lys751Gln), XPF (Ser662Pro), XPG (His1104Asp), ERCC6 (Met1097Val, Arg1230Pro). For main effects of the individual polymorphisms, only the variant XPA alleles had a significant impact on lung cancer risk (OR=0.80, 95%: 0.64-0.99). There were no statistically significant differences in the distributions of the other polymorphisms between the cases and the controls. However, there was a significant trend for an increased risk of lung cancer with an increasing number of putative high-risk alleles. Using individuals with less than 3 putative high-risk alleles as the reference group, individuals with 3, 4 and more than 4 risk alleles had adjusted ORs of 1.14 (0.87-1.49), 1.40 (1.08-1.81) and 1.68 (1.32-2.12), respectively, ( P for trend < 0.000). When we dichotoimized the subjects at ≥4 or <4 putative risk alleles, individuals with ≥4 risk alleles had a significantly elevated lung cancer risk (OR=1.46, 95%: 1.24-1.73) as compared to those with <4 risk alleles. The risk was more evident in men (OR=1.72, 95%: 1.35-2.18) compared to women (OR=1.25, 95%: 0.98-1.58); in younger individuals (OR=1.63, 95%: 1.27-2.09) compared to older individuals (OR=1.31, 95%: 1.04-1.65); in ever smokers (OR=1.52, 95%: 1.27-1.81) compared to never smokers (OR=1.11, 95%: 0.74-1.81); and in heavy smokers (OR=1.88, 95%: 1.48-2.39) compared to light smokers (OR=1.14, 95%: 0.90-1.45). This large study offers a pathway-based analysis of multiple polymorphic genes and the data suggest that individuals with higher number of genetic variations in DNA repair genes in a common pathway are at increased risk for lung cancer, confirming the importance of taking a pathway-based approach to risk assessment. Abstract:Objective To explore the relationship between the polymorphisms of DNA repair gene XRCC1 codon194 and the susceptibility to lung cancer.The possible interaction between XRCC1 and tobacco smoking with the risk of lung cancer was also evaluated.Methods A case-control study including 396 newly diagnosed lung cancer cases and 465 healthy resident controls was conducted.We employed the PCR-based restriction fragment length polymorphism(RLFP)techniques to analyze the XRCC1 polymorphisms at Arg194Trp loci.Logistic regression was used in the analysis of the relationship of this polymorphism to lung cancer susceptibility.Results The frequency of allele Arg and Trp was 69.82% and 30.18% in case group,and 74.30% and 25.70% in the control group,respectively;a statistical significant difference was observed(P=0.038 6).The carriers of Trp/Trp had higher risk of lung cancer than Arg/Arg carriers,adjusted OR was 1.72(95% CI:1.05-2.80).Smokers carrying Trp/Trp genotype had higher risk than nonsmokers with Arg/Arg genotype(OR=7.18,95%CI:3.09-16.66).Among smokers,the Trp/Trp carriers also possessed higher risk relative to Arg/Arg carriers(OR=2.02,95%CI:0.92-4.43).Conclusions The results suggest that genetic polymorphism of DNA repair gene XRCC1 codon194 might play an important role in lung cancer susceptibility.Furthermore,XRCC1 may interact with tobacco smoking and increase the risk of lung cancer.

Abstract:Lung cancer (LC) is the leading cause of cancer-related deaths worldwide. Although smoking is the predominant risk factor for LC, there are also additional modifiable risk factors for LC. In addition, genetic susceptibility plays an important role in LC. Recent genome-wide associations studies (GWAS) have identify a number of LC susceptibility loci. Different race/ethnicity and histology have common and distinct susceptibility loci. Specific LC susceptibility loci in never smokers have also been found. Intermediate phenotypic biomarkers, for example, suboptimal DNA repair capacity in peripheral blood cells, have been consistently associated with an increased risk of LC. Several risk prediction models, from case-controls studies and cohort studies, for LC have been developed with modest prediction efficiency. Future efforts should be focused on identifying additional genetic factors and intermediated biomarkers through various “omics” approach and next generation sequencing, exploring gene–gene, gene–environment interaction, and ultimately integrating modifiable risk factors, biomarkers, and their interactions into a comprehensive risk assessment model. An improved risk prediction model for LC will help identify those high-risk individuals who would be candidates for cost-effective tobacco cessation, surveillance and screening.

Abstract:The transcription factor IIH (TFIIH) helicases ERCC2/XPD and ERCC3/XPB are responsible for opening the DNA strand around the lesion site during nucleotide excision repair process. Genetic variants in these two genes may be markers for interindividual variability in DNA repair capacity and thus predisposition to cancer risk. In this case-control study of 1,010 incident lung cancer cases and 1,011 age and sex frequency-matched cancer-free controls in a Chinese population, we genotyped eight tagging polymorphisms of ERCC2 and ERCC3 using the high-throughput Taqman platform to determine their associations with risk of lung cancer. Although none of the eight polymorphisms was individually associated with lung cancer risk, we found that genetic variants in ERCC2 and ERCC3 jointly contributed to lung cancer risk in a dose-response manner. Compared with those with 0 to 1 "at-risk" locus, subjects carrying >1 at-risk loci were at increased risk for lung cancer [adjusted odds ratio (OR), 1.29; 95% confidence interval (95% CI), 0.98-1.70 for 2 at-risk loci; adjusted OR, 1.38; 95% CI, 1.02-1.85 for 3 at-risk loci; and adjusted OR, 1.51; 95% CI, 1.09-2.10 for > or =4 at-risk loci, respectively; P(trend) = 0.015]. This combined effect was slightly more evident in young subjects (<60 years), males, current smokers, and those with family history of cancer, particularly for histologic type of adenocarcinomas. No evidence for interaction was found. These findings indicate that these tagSNPs of the ERCC2 and ERCC3 along with their surrounding regions may serve as biomarkers of susceptibility to lung cancer, which warrant further validation by other population-based and phenotypic studies to determine the biological relevance of these tagSNPs.

Abstract:DNA plays an indispensable role in ensuring the perpetuation of life and safeguarding the genetic stability of living organisms. The emergence of diseases linked to a wide spectrum of responses to DNA damage has garnered increasing attention within the scientific community. There is growing evidence that patterns of DNA damage response in the lungs are associated with the onset, progression, and treatment of chronic lung diseases such as chronic obstructive pulmonary disease (COPD), asthma, and bronchopulmonary dysplasia (BPD). Currently, some studies have analyzed the mechanisms by which environmental factors induce lung DNA damage. In this article, we summarize inducible factors of lung DNA damage, current indicators, and methods for diagnosing DNA damage in chronic lung diseases and explore repair mechanisms after DNA damage including nonhomologous end-joining and homology-directed repair end joining pathways. Additionally, drug treatments that may reduce DNA damage or promote repair after it occurs in the lungs are briefly described. In general, more accurate assessment of the degree of lung DNA damage caused by various factors is needed to further elucidate the mechanism of lung DNA damage and repair after damage, so as to search for potential therapeutic targets.

Abstract:There are measurable differences, genetically determined, in susceptibility to carcinogenic activity. Variation in metabolism of xenobiotic chemicals is one determinant of susceptibility and is attributed to polymorphisms in a number of enzymes. There may also be a wide spectrum of DNA-repair capability within the population. A peripheral lymphocyte assay has been developed in which in vitro bleomycin-induced chromosome breaks provides an indirect measurement of such repair. Mutagen sensitivity as defined by this assay has been shown to be an independent risk factor for tobacco-related malignancies, especially those of the upper aerodigestive tract. Preliminary data also suggest familial aggregation of cancer in mutagen-sensitive patients. Risk assessment is now recognized as a multidisciplinary process, extending beyond the scope of traditional epidemiologic methodology to include biological evaluation of interindividual differences in carcinogenic susceptibility. These susceptibility markers will enable us to identify high-risk population subgroups that can be targeted for intensive primary and secondary preventive strategies.
Combined effects of cigarette smoking, DNA methyltransferase 3B genetic polymorphism, and DNA damage on lung cancer

Abstract:Abstract Background Smoking increases DNA methylation and DNA damage, and DNA damage acts as a vital cause of tumor development. The DNA methyltransferase 3B (DNMT3B) enhances promoter activity and methylation of tumor suppressor genes. Tea polyphenols may inhibit DNMT activity. We designed a case-control study to evaluate the combined effects of smoking, green tea consumption, DNMT3B − 149 polymorphism, and DNA damage on lung cancer occurrence. Methods Questionnaires were administered to obtain demographic characteristics, life styles, and family histories of lung cancer from 190 primary lung cancer cases and 380 healthy controls. Genotypes and cellular DNA damage were determined by polymerase chain reaction and comet assay, respectively. Results The mean DNA tail moment for lung cancer cases was significantly higher than that for healthy controls. Compared to nonsmokers carrying the DNMT3B − 149 CT genotype, smokers carrying the TT genotype had a greater lung cancer risk (odds ratio [OR]: 2.83, 95% confidence interval [CI]: 1.62–4.93). DNA damage levels were divided by the tertile of the healthy controls’ values. Compared to nonsmokers with low DNA damage, smokers with moderate DNA damage (OR: 2.37, 95% CI: 1.54–3.63) and smokers with high DNA damage (OR: 3.97, 95% CI: 2.63–5.98) had elevated lung cancer risks. Interaction between smoking and DNA damage significantly affected lung cancer risk. Conclusions Our study suggested that the DNMT3B − 149 TT genotype, which has higher promoter activity, can increase the lung cancer risk elicited by smoking, and DNA damage may further promote smoking related lung cancer development.

Abstract:Objectives: To identify a subgroup of former, current and never smokers (males and females) at high risk for developing lung cancer, based on their genetic susceptibility profiles, to estimate their lifetime probabilities of the disease, and to assess the potential mortality reduction that could be achieved by screening the high-risk group. Methods: Case-control data (764 cases and 677 matched controls), on two assays of DNA damage and repair (mutagen susceptibility and DNA repair capacity, DRC) in different smoking categories were used to obtain estimates of susceptibility using the formula of total probability. The estimates were inserted into a model of lung cancer natural history and detection by screening to assess mortality reduction due to screening of high-risk individuals. Results: The high-risk group was defined as that 12.5% of the population who were above the third quartile for bleomycin sensitivity and below the median for DRC. High-risk male current, former, and never smokers had lifetime probabilities for developing lung cancer of 38, 21, and 5%, respectively. Females had lower probabilities to develop lung cancer: 15, 8, and 1.5% for high-risk current, former, and never smokers, respectively. Screening of high-risk smokers (12.5% of all smokers) reduced overall mortality by 7% compared to 30% reduction if all smokers were screened. Analogous results were obtained for former and never smokers. Conclusions: Genetic susceptibility constitutes an important factor in the selection of a high-risk group for early lung cancer detection. Copyright (C) 2003 S. Karger AG, Basel.

Abstract:Lung carcinoma is one of the most deadly malignant tumors in mankind. With the rising incidence of lung cancer, searching for the high effective cures become more and more imperative. There has been sufficient research evidence that living habits and situations such as smoking and air pollution are associated with an increased risk of lung cancer. Simultaneously, the influence of individual genetic susceptibility on lung carcinoma morbidity has been confirmed, and a growing body of evidence has been accumulated on the relationship between various risk factors and the risk of different pathological types of lung cancer. Additionally, the analyses from many large-scale cancer registries have shown a degree of familial aggregation of lung cancer. To explore lung cancer-related genetic factors, Genome-Wide Association Studies (GWAS) have been used to identify several lung cancer susceptibility sites and have been widely validated. However, the biological mechanism behind the impact of these site mutations on lung cancer remains unclear. Therefore, this study applied the Summary data-based Mendelian Randomization (SMR) model through the integration of two GWAS datasets and four expression Quantitative Trait Loci (eQTL) datasets to identify susceptibility genes. Using this strategy, we found ten of Single Nucleotide Polymorphisms (SNPs) sites that affect the occurrence and development of lung tumors by regulating the expression of seven genes. Further analysis of the signaling pathway about these genes not only provides important clues to explain the pathogenesis of lung cancer but also has critical significance for the diagnosis and treatment of lung cancer.

Abstract:Background: Cancer initiation and development are driven by key mutations in driver genes. Applying high-throughput sequencing technologies and bioinformatic analyses, The Cancer Genome Atlas (TCGA) project has identified panels of somatic mutations that contributed to the etiology of various cancers. However, there are few studies investigating the germline genetic variations in these significantly mutated genes (SMGs) and lung cancer susceptibility.Patients and methods: We comprehensively evaluated 1655 tagged single nucleotide polymorphisms (SNPs) located in 127 SMGs identified by TCGA, and test their association with lung cancer risk in large-scale case-control study. Functional effect of the validated SNPs, gene mutation frequency and pathways were analyzed.Results: We found 11 SNPs in 8 genes showed consistent association (P<0.1) and 8 SNPs significantly associated with lung cancer risk (P<0.05) in both discovery and validation phases. The most significant association was rs10412613 in PPP2R1A, with the minor G allele associated with a decreased risk of lung cancer [odds ratio = 0.91, 95% confidence interval (CI): 0.87-0.96, P = 2.3 x 10(-4)]. Cumulative analysis of risk score built as a weight sum of the 11 SNPs showed consistently elevated risk with increasing risk score (P for trend = 9.5 x 10(-9)). In stratified analyses, the association of PPP2R1A: rs10412613 and lung cancer risk appeared stronger among population of younger age at diagnosis and never smokers. The expression quantitative trait loci analysis indicated that rs10412613, rs10804682, rs635469 and rs6742399 genotypes significantly correlated with the expression of PPP2R1A, ATR, SETBP1 and ERBB4, respectively. From TCGA data, expression of the identified genes was significantly different in lung tumors compared with normal tissues, and the genes' highest mutation frequency was found in lung cancers. Integrative pathway analysis indicated the identified genes were mainly involved in AKT/NF-kappa DDCB regulatory pathway suggesting the underlying biological processes.Conclusion: This study revealed novel genetic variants in SMGs associated with lung cancer risk, which might contribute to elucidating the biological network involved in lung cancer development.
