Abstract:Genome data are becoming increasingly important for modern medicine. As the rate of increase in DNA sequencing outstrips the rate of increase in disk storage capacity, the storage and data transferring of large genome data are becoming important concerns for biomedical researchers. We propose a two-pass lossless genome compression algorithm, which highlights the synthesis of complementary contextual models, to improve the compression performance. The proposed framework could handle genome compression with and without reference sequences, and demonstrated performance advantages over best existing algorithms. The method for reference-free compression led to bit rates of 1.720 and 1.838 bits per base for bacteria and yeast, which were approximately 3.7% and 2.6% better than the state-of-the-art algorithms. Regarding performance with reference, we tested on the first Korean personal genome sequence data set, and our proposed method demonstrated a 189-fold compression rate, reducing the raw file size from 2986.8 MB to 15.8 MB at a comparable decompression cost with existing algorithms. Abstract:We present a Compression Tool, "GenBit Compress", for genetic sequences based on our new proposed "GenBit Compress Algorithm". Our Tool achieves the best compression ratios for Entire Genome (DNA sequences) . Significantly better compression results show that GenBit compress algorithm is the best among the remaining Genome compression algorithms for non-repetitive DNA sequences in Genomes. The standard Compression algorithms such as gzip or compress cannot compress DNA sequences but only expand them in size. In this paper we consider the problem of DNA compression. It is well known that one of the main features of DNA Sequences is that they contain substrings which are duplicated except for a few random Mutations. For this reason most DNA compressors work by searching and encoding approximate repeats. We depart from this strategy by searching and encoding only exact repeats. our proposed algorithm achieves the best compression ratio for DNA sequences for larger genome. As long as 8 lakh characters can be given as input While achieving the best compression ratios for DNA sequences, our new GenBit Compress program significantly improves the running time of all previous DNA compressors. Assigning binary bits for fragments of DNA sequence is also a unique concept introduced in this program for the first time in DNA compression.
A Novel Compression Algorithm for High-Throughput DNA Sequence Based on Huffman Coding Method

Abstract:NGS (Next generation sequencing) technology can concurrently accomplish sequencing of a large scale of DNA data in one time, resulting in a large number of DNA short reads. The transportation and processing of DNA data are thus faced with difficulties. There are two kinds of compression methods for high-throughput DNA data, reference-based method and reference-free method. Reference-free method is adaptive for compressing DNA data from different species without storing large genome for reference. In this paper, we proposed a reference-free algorithm, named HDC, realizing high-throughput DNA compression based on Huffman coding and dictionary method. The algorithm builds multiple dictionaries through Huffman coding and uses the dictionary to finish the compression and decompression. By testing on the genomes of human, green monkey and horse, HDC's lowest compression rate reaches 0.192 when compressing the human genome with chromosome as compression unit. We also compared HDC with a conventional compression algorithm gzip, and two reference-free DNA compression algorithms Leon and ORCOM. The result demonstrates that the HDC algorithm performs significantly best among the three algorithms.
Complementary Contextual Models with FM-Index for DNA Compression

Abstract:Demanding for efficient compression and storage of DNA sequences has been rising with the rapid growth of DNA sequencing technologies. Existing reference-based algorithms map all patterns to regions found in the reference sequence, which lead to redundancy of incomplete similarity. This paper proposes an efficient reference-based method for DNA sequence compression that integrates FM-index and complementary context models to improve compression performance. The proposed method introduces FM-index to represent the full-text matching for exact repeats between the target and reference sequences. For unmatched symbols, complementary context models are leveraged to make weighted estimation conditioned on variable-order contexts. Reversed reference index is used to guarantee the longest match of variable-length substrings. Experimental results show that the proposed method can achieve a 213-fold compression ratio when tested on the first Korean personal genome sequence data set.

Abstract:Abstract The databases of genomic sequences are growing at an explicative rate because of the increasing growth of living organisms. Compressing deoxyribonucleic acid (DNA) sequences is a momentous task as the databases are getting closest to its threshold. Various compression algorithms are developed for DNA sequence compression. An efficient DNA compression algorithm that works on both repetitive and non-repetitive sequences known as “HuffBit Compress” is based on the concept of Extended Binary Tree. In this paper, here is proposed and developed a modified version of “HuffBit Compress” algorithm to compress and decompress DNA sequences using the R language which will always give the Best Case of the compression ratio but it uses extra 6 bits to compress than best case of “HuffBit Compress” algorithm and can be named as the “Modified HuffBit Compress Algorithm”. The algorithm makes an extended binary tree based on the Huffman Codes and the maximum occurring bases (A, C, G, T). Experimenting with 6 sequences the proposed algorithm gives approximately 16.18 % improvement in compression ration over the “HuffBit Compress” algorithm and 11.12 % improvement in compression ration over the “2-Bits Encoding Method”.

Abstract:How to avoid the various undesired hybridizations is a crucial problem in DNA based computing and other microarray applications.In order to achieve reliable hybridization,we should explore reliable and robust encoding methods.The single template method proposed by Arita can achieve a promising shift distance with l/3 between DNA strands.However,the limited codes produced by it cann't meet the requirement of any practical application because only one possible template is employed.We extend it to multiple templates case so that the final codes can be linearly increased with the number of the templates while still keeping a shift distance close to l/3.Thus,the improved method can be applied to larger applications.

Abstract:Biological data mainly comprises of Deoxyribonucleic acid (DNA) and protein sequences. These are the biomolecules which are present in all cells of human beings. Due to the self-replicating property of DNA, it is a key constitute of genetic material that exist in all breathingcreatures. This biomolecule (DNA) comprehends the genetic material obligatory for the operational and expansion of all personified lives. To save DNA data of single person we require 10CD-ROMs.Moreover, this size is increasing constantly, and more and more sequences are adding in the public databases. This abundant increase in the sequence data arise challenges in the precise information extraction from this data. Since many data analyzing and visualization tools do not support processing of this huge amount of data. To reduce the size of DNA and protein sequence, many scientists introduced various types of sequence compression algorithms such as compress or gzip, Context Tree Weighting (CTW), Lampel Ziv Welch (LZW), arithmetic coding, run-length encoding and substitution method etc. These techniques have sufficiently contributed to minimizing the volume of the biological datasets. On the other hand, traditional compression techniques are also not much suitable for the compression of these types of sequential data. In this paper, we have explored diverse types of techniques for compression of large amounts of DNA Sequence Data. In this paper, the analysis of techniques reveals that efficient techniques not only reduce the size of the sequence but also avoid any information loss. The review of existing studies also shows that compression of a DNA sequence is significant for understanding the critical characteristics of DNA data in addition to improving storage efficiency and data transmission. In addition, the compression of the protein sequence is a challenge for the research community. The major parameters for evaluation of these compression algorithms include compression ratio, running time complexity etc.
An Adaptive Difference Distribution-Based Coding with Hierarchical Tree Structure for DNA Sequence Compression

Abstract:Previous reference-based compression on DNA sequences do not fully exploit the intrinsic statistics by merely concerning the approximate matches. In this paper, an adaptive difference distribution-based coding framework is proposed by the fragments of nucleotides with a hierarchical tree structure. To keep the distribution of difference sequence from the reference and target sequences concentrated, the sub-fragment size and matching offset for predicting are flexible to the stepped size structure. The matching with approximate repeats in reference will be imposed with the Hamming-like weighted distance measure function in a local region closed to the current fragment, such that the accuracy of matching and the overhead of describing matching offset can be balanced. A well-designed coding scheme will make compact both the difference sequence and the additional parameters, e.g. sub-fragment size and matching offset. Experimental results show that the proposed scheme achieves 150% compression improvement in comparison with the best reference-based compressor GReEn.

Abstract:Being able to store and transmit human genome sequences is an important part in genomic research and industrial applications. The complete human genome has 3.1 billion base pairs (haploid), and storing the entire genome naively takes about 3 GB, which is infeasible for large scale usage. However, human genomes are highly redundant. Any given individual's genome would differ from another individual's genome by less than 1%. There are tools like DNAZip, which express a given genome sequence by only noting down the differences between the given sequence and a reference genome sequence. This allows losslessly compressing the given genome to ~ 4 MB in size. In this work, we demonstrate additional improvements on top of the DNAZip library, where we show an additional ~ 11% compression on top of DNAZip's already impressive results. This would allow further savings in disk space and network costs for transmitting human genome sequences.

Abstract:Recent studies in DNA sequence classification have leveraged sophisticated machine learning techniques, achieving notable accuracy in categorizing complex genomic data. Among these, methods such as k-mer counting have proven effective in distinguishing sequences from varied species like chimpanzees, dogs, and humans, becoming a staple in contemporary genomic research. However, these approaches often demand extensive computational resources, posing a challenge in terms of scalability and efficiency. Addressing this issue, our study introduces a novel adaptation of Jiang et al.'s compressor-based, parameter-free classification method, specifically tailored for DNA sequence analysis. This innovative approach utilizes a variety of compression algorithms, such as Gzip, Brotli, and LZMA, to efficiently process and classify genomic sequences. Not only does this method align with the current state-of-the-art in terms of accuracy, but it also offers a more resource-efficient alternative to traditional machine learning methods. Our comprehensive evaluation demonstrates the proposed method's effectiveness in accurately classifying DNA sequences from multiple species. We present a detailed analysis of the performance of each algorithm used, highlighting the strengths and limitations of our approach in various genomic contexts. Furthermore, we discuss the broader implications of our findings for bioinformatics, particularly in genomic data processing and analysis. The results of our study pave the way for more efficient and scalable DNA sequence classification methods, offering significant potential for advancements in genomic research and applications.

FECDO-Flexible and Efficient Coding for DNA Odyssey

Abstract:DNA has been pursued as a compelling medium for digital data storage during the past decade. While large-scale data storage and random access have been achieved in artificial DNA, the synthesis cost keeps hindering DNA data storage from popularizing into daily life. In this study, we proposed a more efficient paradigm for digital data compressing to DNA, while excluding arbitrary sequence constraints. Both standalone neural networks and pre-trained language models were used to extract the intrinsic patterns of data, and generated probabilistic portrayal, which was then transformed into constraint-free nucleotide sequences with a hierarchical finite state machine. Utilizing these methods, a 12%-26% improvement of compression ratio was realized for various data, which directly translated to up to 26% reduction in DNA synthesis cost. Combined with the progress in DNA synthesis, our methods are expected to facilitate the realization of practical DNA data storage.

Again data compression techniques directly affect the alignment of DNA sequences. So the time needed to decompress a compressed sequence has to be given equal priorities as with compression ratio. This article contains first introduction then a brief review of different biological sequence compression after that my proposed work then our two improved Biological sequence compression algorithms after that result followed by conclusion and discussion, future scope and finally references. These algorithms gain a very good compression factor with higher saving percentage and less time for compression and decompression than the previous Biological Sequence compression algorithms. Abstract:Technology progress in DNA sequencing boosts the genomic database growth at faster and faster rate. Compression, accompanied with random access capabilities, is the key to maintain those huge amounts of data. In this paper we present an LZ77-style compression scheme for relative compression of multiple genomes of the same species. While the solution bears similarity to known algorithms, it offers significantly higher compression ratios at compression speed over a order of magnitude greater. One of the new successful ideas is augmenting the reference sequence with phrases from the other sequences, making more LZ-matches available.
FastqZip: An Improved Reference-Based Genome Sequence Lossy Compression Framework

Abstract:Storing and archiving data produced by next-generation sequencing (NGS) is a huge burden for research institutions. Reference-based compression algorithms are effective in dealing with these data. Our work focuses on compressing FASTQ format files with an improved reference-based compression algorithm to achieve a higher compression ratio than other state-of-the-art algorithms. We propose FastqZip, which uses a new method mapping the sequence to reference for compression, allows reads-reordering and lossy quality scores, and the BSC or ZPAQ algorithm to perform final lossless compression for a higher compression ratio and relatively fast speed. Our method ensures the sequence can be losslessly reconstructed while allowing lossless or lossy compression for the quality scores. We reordered the reads to get a higher compression ratio. We evaluate our algorithms on five datasets and show that FastqZip can outperform the SOTA algorithm Genozip by around 10% in terms of compression ratio while having an acceptable slowdown.

Abstract:Modern biological science produces vast amounts of genomic sequence data. This is fuelling the need for efficient algorithms for sequence compression and analysis. Data compression and the associated techniques coming from information theory are often perceived as being of interest for data communication and storage. In recent years, a substantial effort has been made for the application of textual data compression techniques to various computational biology tasks, ranging from storage and indexing of large datasets to comparison of genomic databases. This paper presents a differential compression algorithm that is based on production of difference sequences according to op-code table in order to optimize the compression of homologous sequences in dataset. Therefore, the stored data are composed of reference sequence, the set of differences, and differences locations, instead of storing each sequence individually. This algorithm does not require a priori knowledge about the statistics of the sequence set. The algorithm was applied to three different datasets of genomic sequences, it achieved up to 195-fold compression rate corresponding to 99.4% space saving.
PLDSRC: A Multi-threaded Compressor/Decompressor for Massive DNA Sequencing Data

Abstract:To face the rapid growth of DNA sequencing data, it is of great importance to study high efficiency compression techniques to reduce the cost of storing the massive amount of sequencing data. In this paper, we propose a parallel DNA data compressor/decompress or, PLDSRC, based on the famous serial DSRC software. We first analyze the compression and decompression algorithm in DSRC and identity three basic operations, namely read, work, and write. Then a single pipeline parallel algorithm is proposed to accelerate the compression/decompression procedure. To further exploit today's popular multi-core, multi-socket systems based on the non-uniform memory access (NUMA) architecture, we extend the single pipeline approach to the multi-pipeline case. Experiments on two different platforms are done and show that PLDSRC in both single and multiple pipeline forms is able to speed up DNA sequencing data compression/decompression greatly, while maintaining the same compressing ratio. Examples indicate that the maximum speedup of PLDSRC on compressing and decompressing is respectively around 24.71x and 22.00x, as compared to the serial DSRC software.

Abstract:BackgroundAs Next-Generation Sequencing data becomes available, existing hardware environments do not provide sufficient storage space and computational power to store and process the data due to their enormous size. This is and will be a frequent problem that is encountered everyday by researchers who are working on genetic data. There are some options available for compressing and storing such data, such as general-purpose compression software, PBAT/PLINK binary format, etc. However, these currently available methods either do not offer sufficient compression rates, or require a great amount of CPU time for decompression and loading every time the data is accessed.ResultsHere, we propose a novel and simple algorithm for storing such sequencing data. We show that, the compression factor of the algorithm ranges from 16 to several hundreds, which potentially allows SNP data of hundreds of Gigabytes to be stored in hundreds of Megabytes. We provide a C++ implementation of the algorithm, which supports direct loading and parallel loading of the compressed format without requiring extra time for decompression. By applying the algorithm to simulated and real datasets, we show that the algorithm gives greater compression rate than the commonly used compression methods, and the data-loading process takes less time. Also, The C++ library provides direct-data-retrieving functions, which allows the compressed information to be easily accessed by other C++ programs.ConclusionsThe SpeedGene algorithm enables the storage and the analysis of next generation sequencing data in current hardware environment, making system upgrades unnecessary.

Abstract:Genomic science is now facing an explosive increase of data thanks to the fast development of sequencing technology. This situation poses serious challenges to genomic data storage and transferring. It is desirable to compress data to reduce storage and transferring cost, and thus to boost data distribution and utilization efficiency. Up to now, a number of algorithms / tools have been developed for compressing genomic sequences. Unlike the existing algorithms, most of which treat genomes as one-dimensional text strings and compress them based on dictionaries or probability models, this paper proposes a novel approach called CoGI (the abbreviation of Compressing Genomes as an Image) for genome compression, which transforms the genomic sequences to a two-dimensional binary image (or bitmap), then applies a rectangular partition coding algorithm to compress the binary image. CoGI can be used as either a reference-based compressor or a reference-free compressor. For the former, we develop two entropy-based algorithms to select a proper reference genome. Performance evaluation is conducted on various genomes. Experimental results show that the reference-based CoGI significantly outperforms two state-of-the-art reference-based genome compressors GReEn and RLZ-opt in both compression ratio and compression efficiency. It also achieves comparable compression ratio but two orders of magnitude higher compression efficiency in comparison with XM--one state-of-the-art reference-free genome compressor. Furthermore, our approach performs much better than Gzip--a general-purpose and widely-used compressor, in both compression speed and compression ratio. Explorer: efficient DNA coding by De Bruijn graph toward arbitrary local and global biochemical constraints

Abstract:With the exponential growth of digital data, there is a pressing need for innovative storage media and techniques. DNA molecules, due to their stability, storage capacity, and density, offer a promising solution for information storage. However, DNA storage also faces numerous challenges, such as complex biochemical constraints and encoding efficiency. This paper presents Explorer, a high-efficiency DNA coding algorithm based on the De Bruijn graph, which leverages its capability to characterize local sequences. Explorer enables coding under various biochemical constraints, such as homopolymers, GC content, and undesired motifs. This paper also introduces Codeformer, a fast decoding algorithm based on the transformer architecture, to further enhance decoding efficiency. Numerical experiments indicate that, compared with other advanced algorithms, Explorer not only achieves stable encoding and decoding under various biochemical constraints but also increases the encoding efficiency and bit rate by ¿10%. Additionally, Codeformer demonstrates the ability to efficiently decode large quantities of DNA sequences. Under different parameter settings, its decoding efficiency exceeds that of traditional algorithms by more than two-fold. When Codeformer is combined with Reed-Solomon code, its decoding accuracy exceeds 99%, making it a good choice for high-speed decoding applications. These advancements are expected to contribute to the development of DNA-based data storage systems and the broader exploration of DNA as a novel information storage medium.
