Abstract:A versatile amplified aptamer-based sensing platform is introduced. The method is based on the design of two subunits of the aptamer sequence corresponding to the respective substrate. Each of the subunits is elongated at its 3' and 5' ends with complementary sequences that are cleavable in their duplex structures by the endonucleases, PvuII and HaeIII, respectively. One of the subunits is functionalized by a fluorophore, F, and the subunit is blocked through hybridization to a quencher, Q, modified nucleic acid. Blocking of the aptamer subunit prohibits the formation of the aptamer subunit complex, and it leads to the quenching of the fluorophore. In the presence of the target analyte, the blocked aptamer subunit is separated, and the respective aptamer subunits-analyte complex is formed. The endonucleases PvuII and HaeIII cleave the co-stabilizing duplex regions of the aptamer-analyte complex, leading to the separation of the aptamer-substrate complex, the regeneration of the analyte, and the release of the fluorophore. The autonomous release of the fluorophore leads to the amplified optical detection of the analyte. The method is implemented to detect adenosine triphosphate (ATP, detection limit, 20 nM), vasopressin (VP, detection limit, 2 nM), and cocaine (detection limit, 100 nM).

Abstract:Rapid, cost-effective, sensitive and specific analysis of biomolecules is important in the modern healthcare system. Here, a fluorescent biosensing platform based on the polydopamine nanospheres (PDANS) intergrating with Exonuclease III (Exo III) was developed. Due to the interaction between the ssDNA and the PDANS, the fluorescence of 6-carboxyfluorescein (FAM) labelled in the probe would been quenched by PDANS through FRET. While, in the present of the target DNA, the probe DNA would hybridize with the target DNA to form the double-strand DNA complex. Thus, Exo III could catalyze the stepwise removal of mononucleotides from 3'-terminus in the probe DNA, releasing the target DNA. As the FAM was released from the probe DNA, the fluorescence would no longer been quenched, led to the signal on. As one target DNA molecule could undergo a number of cycles to trigger the degradation of abundant probe DNA, Exo III-assisted target recycling would led to the amplification of the signal. The detection limit for DNA was 5 pM, which was 20 times lower than that without Exo III. And the assay time was largely shortened due to the faster signal recovery kinetics. What is more, this target recycling strategy was also applied to conduct an aptamer-based biosensing platform. The fluorescence intensity was also enhanced for the assay of adenosine triphosphate (ATP). For the Exo III-assisted target recycling amplification, DNA and ATP were fast detected with high sensitivity and selectivity. This work provides opportunities to develop simple, rapid, economical, and sensitive biosensing platforms for biomedical diagnostics.
Sensitive and Selective Amplified Fluorescence DNA Detection Based on Exonuclease III-aided Target Recycling.

Abstract:A limitation of many traditional approaches to the detection of specific oligonucleotide sequences, such as molecular beacons, is that each target strand hybridizes with (and thus activates) only a single copy of the relevant probe sequence. This 1:1 hybridization ratio limits the gain of most approaches and thus their sensitivity. Here we demonstrate a nuclease-amplified DNA detection scheme in which exonuclease III is used to "recycle" target molecules, thus leading to greatly improved sensitivity relative to, for example, traditional molecular beacons without any significant restriction in the choice of target sequences. The exonuclease-amplified assay can detect target DNA at concentrations as low as 10 pM when performed at 37 degrees C, which represents a significant improvement over the equivalent molecular beacon alone. Moreover, at 4 degrees C we can obtain a detection limit as low as 20 aM, albeit at the cost of a 24 h incubation period. Finally, our assay can be easily interrogated with the naked eye and is thus amenable to deployment in the developing world, where fluorometric detection is more problematic.

Abstract:Target recycling-oriented amplification has been widely applied for sensitive detection of DNA, RNA, and proteins due to its successful overcoming the inherent limitation of target-to-signal ratio of 1:1 in the traditional hybridization assay. Exonuclease III (Exo III) is usually used as the cleavage enzyme in the target recycling-oriented amplification because of its easy availability, high catalytic activity, and wide applicability. Even though Exo III is assumed to be double-stranded DNA (dsDNA) specific exonuclease in most literature, its cleavage of single-strand DNA (ssDNA) does occur, resulting in the target-independent degradation of probes. Herein, we design an intramolecular displacement probe with the capability of resistance to the nonspecific digestion of Exo III and fast hybridization kinetics. Through the substitution of 2-aminopurine for adenine in the intramolecular displacement probes, we develop a rapid and label-free approach to monitor Exo III-assisted target recycling amplification. We further demonstrate that this method can be used for the detection of DNA and proteins with excellent specificity and high sensitivity. Importantly, this method can be extended to rapid, label-free and multiplexed detection of various nucleic acids, proteins, and small molecules using different kinds of fluorescent nucleotide analogues and specific aptamers.

Abstract:We report herein an exonuclease-assisted aptamer-based target recycling amplification strategy for sensitive and selective chemiluminescence (CL) determination of adenosine. This aptasensor is based on target-induced release of aptamers from capture probes immobilized on the 96-well plate surface, and thus leading to a decreased hybridization with gold nanoparticle-functionalized reporter sequences followed by a CL signal. The introduction of exonuclease III catalyzes the stepwise removal of mononucleotides from 3′-hydroxyl termini of duplex DNAs of aptamers, liberating the adenosine. Therefore, a single copy of target adenosine can lead to the release and digestion of numerous aptamer strands from the 96-well plates and ultimately an enhanced sensitivity is achieved. Experimental results revealed that the exonuclease-assisted recycling strategy enabled the monitoring of adenosine with wide working ranges and low detection limits (LOD: 0.5nM). This new CL strategy might create a novel technology for the detection of various targets and could find wide applications in the environmental and biomedical fields.
A simple “turn-on” fluorescent biosensor for sensitive detection of exonuclease III activity through photoinduced electron transfer and self-hybridization of a DNA probe

Abstract:Exonuclease III (Exo III) plays crucial roles in maintaining the genome stability. Herein, a turn-on fluorescence strategy for detection of Exo III activity is developed. In this strategy, a poly(CG) single-stranded DNA (ssDNA) probe is labeled with fluorescein amidite (FAM) at the 3 end, and the ssDNA can self-hybridize to form double-stranded DNA (dsDNA). This dsDNA acts as the substrate for Exo III. Due to photoinduced electron transfer (PET) between FAM and guanine (G), the fluorescence of the FAM-labeled dsDNA probe is completely quenched. Upon the addition of Exo III, the dsDNA will be digested, and FAM emits very strong fluorescence. Thus, Exo III activity can be facilely measured with a simple fluorescence reader. This method has a wide detection range from 5 x 10(-4) U mL(-1) to 5 U mL(-1) with a detection limit of 3 x 10(-4) U mL(-1). The results demonstrated herein may provide a new pattern for Exo III activity detection with high accuracy and good specificity as well as satisfactory applicability in real biosamples, which holds great potential for drug screening and basic research related to exonucleases.
A fluorescent aptasensor with product-triggered amplification by exonuclease III digestion for highly sensitive ATP detection

Abstract:Here we proposed a conceptually new amplified ATP assay by combination of exonuclease III (Exo III) with an allosteric aptasensor triggered by ATP with graphene oxide (GO) assistance. The assay needs only one single fluorophore-labelled DNA probe, which was designed having the fluorescence labelled nucleotide and enzymatic substrate sequence away from the ATP recognition aptamer sequence to avoid the hindrance of the target recognition and enzymatic cleavage. The signal amplification mechanism is based on the binding ability of the produced dAMP to the ATP aptamer. In every cycle, the ATP can trigger the assay probe to be digested by the Exo III. The digestion product includes 3 dAMPs, which also can trigger the assay probe. The limit of detection as low as 31 nM was achieved, which is very competitive compared to those of other aptasensors with a signal amplification strategy for ATP detection. We envision that this principle could facilitate the design and development of other aptamer-based ATP sensors using different nucleases and find their potential applications in biological and environmental fields in the future.

Abstract:In terms of how the signal varies in response to increased concentration of an analyte, sensors can be classified as either "signal-on" or "signal-off" format. While both types hold potentials to be sensitive, selective, and reusable, in many situations "signal-on" sensors are preferred for their low background signal and better selectivity. In this study, with the detection of lysozyme using its DNA aptamer as a trial system, for the first time we demonstrated that such an aptamer-based electrochemical biosensor can be converted from intrinsically "signal-off" to "signal-on" with the aid of a DNA exonuclease. The fact that the stepwise cleavage of antilysozyme aptamer catalyzed by Exonuclease I (Exo I) is entirely inhibited upon binding lysozyme leads to the selective removal of unbound DNA probes (thiolate anti-lysozyme DNA aptamer strands immobilized on gold electrode) upon the introduction of Exo Ito the sensor. With the aid of electrostatically bound redox cations ([Ru(NH3)(6)](3+)), we were able to quantitate the number of aptamer strands that are bound with lysozymes via conventional cyclic voltammetry (CV) measurements. We demonstrated that Exo I-assisted signal-on conversion protocol not only improves the sensing performance (10 times better limit of detection) but also promises a versatile strategy for DNA-based biosensor design, i.e., it can be readily adapted to other aptamer-protein binding systems (thrombin, as another example).

Abstract:Aptamers are short, single-stranded nucleic acids that have been selected from random libraries to bind specific molecules with high affinity via an in vitro method termed systematic evolution of ligands by exponential enrichment (SELEX). They have been generated for diverse targets ranging from metal ions to small molecules to proteins and have demonstrated considerable promise as biorecognition elements in sensors for applications including medical diagnostics, environmental monitoring, food safety, and forensic analysis. While aptamer sensors have made great strides in terms of sensitivity, specificity, turnaround time, and ease of use, several challenges have hindered their broader adoption. These include inadequate sensitivity, bottlenecks in aptamer binding characterization, and the cost and labor associated with aptamer engineering. In this Account, we describe our successes in using nuclease enzymes to address these problems. While working with nucleases to enhance the sensitivity of split aptamer sensors via enzyme-assisted target recycling, we serendipitously discovered that the digestion of DNA aptamers by exonucleases is inhibited when an aptamer is bound to a ligand. This finding served as the foundation for the development of three novel aptamer-related methodologies in our laboratory. First, we used exonucleases to truncate nonessential nucleotides from aptamers to generate structure-switching aptamers in a single step, greatly simplifying the aptamer engineering process. Second, we used exonucleases to develop a label-free aptamer-based detection platform that can utilize aptamers directly obtained from in vitro selection to detect analytes with ultralow background and high sensitivity. Through this approach, we were able to detect analytes at nanomolar levels in biological samples, with the capacity for achieving multiplexed detection by using molecular beacons. Finally, we used exonucleases to develop a high throughput means of characterizing aptamer affinity and specificity for a variety of ligands. This approach has enabled more comprehensive analysis of aptamers by greatly increasing the number of aptamer candidates and aptamer-ligand pairs that can be tested in a single experiment. We have also demonstrated the success of this method as a means for identifying new mutant aptamers with augmented binding properties and for quantifying aptamer-target affinity. Our enzymatic technologies can greatly streamline the aptamer characterization and sensor development process, and with the adoption of robotics or liquid handling systems in the future, it should be possible to rapidly identify the most suitable aptamers for a particular application from hundreds to thousands of candidates.

Abstract:In this work, homo-FRET (Forster resonance energy transfer between the same kind of fluorophores) takes place in a hetero-FRET (FRET between two different fluorophores) system and can effectively improve the energy transfer efficiency. Herein, a novel ratiometric fluorescence method was developed for the detection of nuclease activity. Exonuclease III (Exo III), an enzyme which has a high exodeoxyribonuclease activity for double-stranded DNA (dsDNA) in the 3 ' to 5 ' direction, was chosen as a proof of concept of this strategy. In a linear dsDNA template, the occurrence of homo-FRET in two Cy3 donors enables the highly efficient transfer of energy to the Cy5 acceptor. The ratio of fluorescence intensity between Cy3 and Cy5 (F-D/F-A) increases in an Exo III concentration-dependent manner, which built the foundation of Exo III quantification. This method exhibits a linear range from 0.25 to 8 U mL(-1) with a detection limit of 0.17 U mL(-1). Importantly, this platform also shows the potential for screening Exo III inhibitors and detecting Exo III activity in complex samples.
Self-assembled Nanosheets of Perylene Monoamide Derivative As Sensitive Fluorescent Biosensor for Exonuclease III Activity

Abstract:Enzymes containing 3′ → 5′ exonuclease activities play an important role in various key cellular and physiological processes. The development of fluorescence biosensor is an efficient method to detecting enzyme activity. Herein, a fluorescence resonance energy transfer(FRET) “on” and “off” strategy for detecting exonuclease III(Exo III) activity has been developed. We report here that the double-stranded DNA(dsDNA) enables to bind tightly to self-assembled nanosheets of cationic perylene monoimide derivative(PMI-O7) through electrostatic interaction, and the 6-carboxyfluorescein(FAM)-modified dsDNA could be efficiently quenched via FRET between FAM and PMI-O7. Upon the addition of Exo III, the dsDNA will be digested and the FAM fluorophore will be released, resulting in the fluorescence recovery of FAM. This method provides a simple and sensitive biosensor platform with a low detection limit of 0.077 U/mL for Exo III. Importantly, this method exhibits similar and calibration curves for the detection of Exo III in both buffer and fetal bovine serum samples, indicating that this platform has potential to detect Exo III activity in complex samples.

Abstract:The present work demonstrates a rapid, single-step and ultrasensitive label-free and signal-off electrochemical sensor for specific DNA detection with excellent discrimination ability for single-nucleotide polymorphisms, taking advantage of Exonuclease III (Exo III)-aided target recycling strategy to achieve signal amplification. Exo III has a specifical exo-deoxyribonuclease activity for duplex DNAs in the direction from 3′ to 5′ terminus, however its activity on the duplex DNAs with 3′-overhang and single-strand DNA is limited. In response to the specific features of Exo III, the proposed E-DNA sensor is designed such that, in the presence of target DNA, the electrode self-assembled signaling probe hybridizes with the target DNA to form a duplex in the form of a 3′-blunt end at signaling probe and a 3′-overhang end at target DNA. In this way, Exo III specifically recognizes this structure and selectively digests the signaling probe. As a result, the target DNA dissociates from the duplex and recycles to hybridize with a new signaling probe, leading to the digestion of a large amount of signaling probes gradually. A redox mediator, Ru(NH3)63+ (RuHex) is employed to electrostatically adsorbed onto signaling probes, which is directly related to the amount and the length of the signaling probes remaining in the electrode, and provides a quantitative measure of sequence-specific DNA with the experimentally measured (not extrapolated) detection limit as low as 20fM. Moreover, this E-DNA sensor has an excellent differentiation ability for single mismatches with fairly good stability.
A cascade signal amplification strategy for sensitive and label-free DNA detection based on Exo III-catalyzed recycling coupled with rolling circle amplification.

Abstract:A sensitive and label-free fluorescence assay for DNA detection has been developed based on cascade signal amplification combining exonuclease III (Exo III)-catalyzed recycling with rolling circle amplification. In this assay, probe DNA hybridized with template DNA was coupled onto magnetic nanoparticles to prepare a magnetic bead-probe (MNB-probe)-template complex. The complex could hybridize with the target DNA, which transformed the protruding 3' terminus of template DNA into a blunt end. Exo III could then digest template DNA, liberating the MNB-probe and target DNA. The intact target DNA then hybridized with other templates and released more MNB-probes. The liberated MNB-probe captured the primer, circular DNA and then initiated the rolling circle amplification (RCA) reaction, realizing a cascade signal amplification. Using this cascade amplification strategy, a sensitive DNA detection method was developed which was superior to many existing Exo III-based signal amplification methods. Moreover, N-methyl mesoporphyrin IX, which had a pronounced structural selectivity for the G-quadruplex, was used to combine with the G-quadruplex RCA products and generate a fluorescence signal, avoiding the need for any fluorophore-label probes. The spike and recovery experiments in a human serum sample indicated that our assay also had great potential for DNA detection in real biological samples.
Development of folding-based and signal-amplified fluorescence aptasensors using G-quadruplex quinclorac aptamer variants engineered via exonuclease digestion and circular dichroism spectroscopy

Abstract:The lack of inherent structure-switching functionality and inadequate affinity in aptamers hinders the construction and application of aptasensors. While exonuclease digestion-based strategies have been employed to engineer small-molecule aptamers with the structure-switching functionality and construct dual-exonuclease (exonuclease I and exonuclease III) digestion-based aptasensors, such studies targeting G-quadruplex (G4) aptamers remain scarce. This study focused on the exonuclease digestion and circular dichroism spectroscopy analysis of a G4 quinclorac (QNC) aptamer, Qapt-51, intending to design a functionalized QNC aptamer and a universal signal amplification strategy for constructing folding-based and sensitive dual-exonuclease digestion-based aptasensors, respectively. The exonuclease digestion results demonstrated that QNC-binding Qapt-51 inhibited the dual-exonuclease digestion. Combining the results from the circular dichroism spectroscopy, we further proposed a digestion mechanism for Qapt-51 involving a G4 conformational switch. Inspired by this mechanism, a functionalized Qapt-51 variant (Qapt-45A) was rationally designed to construct a simple and rapid folding-based fluorescence aptasensor. Additionally, we developed an exonuclease III- and phosphorodiamidate morpholino oligomer-assisted fluorescence signal amplification strategy, which can work in the dual-exonuclease digestion system. Leveraging this strategy integrated with the dual-exonuclease digestion of another Qapt-51 variant (AQ), a homogeneous signal-amplified fluorescence aptasensor was constructed to sensitively detect QNC without requiring the functionalized aptamers. These two aptasensors achieved detection limits of 560 ng/mL and 8.5 ng/mL for QNC. They successfully detected QNC in rice and river water samples with recoveries of 108.6%-87.5%. We hope that the successful development of these two aptasensors can provide valuable insights and references for the broader construction of G4 aptamer-based sensing systems.

A Cyclic Enzymatic Amplification Method for Sensitive and Selective Detection of Nucleic Acids

Abstract:Based on Exonuclease III (Exo III) and displacing probes, we have developed a Cyclic Enzymatic Amplification Method (CEAM) for sensitive and selective detection of nucleic acids. In this design, the displacing probe is non-fluorescent on its own and cannot be digested by Exo III until displacement hybridization by a target sequence, leading to release of free non-quenched fluorophore. Because a single target sequence can lead to the release and digestion of numerous fluorophore strands from the displacing probe, a remarkable signal amplification is achieved. With this method, DNA can be detected in the picomolar range with a high selectivity and within less than 20 min.

Abstract:Taking advantage of the preferential exodeoxyribonuclease activity of exonuclease III in combination with the difference in diffusivity between an oligonucleotide and a mononucleotide toward a negatively charged ITO electrode, a highly sensitive and selective electrochemical molecular beacon (eMB)-based DNA sensor has been developed. This sensor realizes electrochemical detection of DNA in a homogeneous solution, with sensing signals amplified by an exonuclease III-based target recycling strategy. A hairpin-shaped oligonucleotide containing the target DNA recognition sequence, with a methylene blue tag close to the 3' terminus, is designed as the signaling probe. Hybridization with the target DNA transforms the probe's exonuclease III-inactive protruding 3' terminus into an exonuclease III-active blunt end, triggering the digestion of the probe into mononucleotides including a methylene blue-labeled electroactive mononucleotide (eNT). The released eNT, due to its less negative charge and small size, diffuses easily to the negative ITO electrode, resulting in an increased electrochemical signal. Meanwhile, the intact target DNA returns freely to the solution and hybridizes with other probes, releasing multiple eNTs and thereby further amplifies the electrochemical signal. This new immobilization-free, signal-amplified electrochemical DNA detection strategy shows great potential to be integrated in portable and cost-effective DNA sensing devices.

Abstract:In this work, we described the development of a new label-free, simple and sensitive fluorescent ATP sensing platform based on exonuclease III (Exo III)-catalyzed target recycling (ECTR) amplification and SYBR Green I indicator. The hairpin aptamer probes underwent conformational structure switching and re-configuration in the presence of ATP, which led to catalytic cleavage of the re-configured aptamers by Exo III to release ATP and to initiate the ECTR process. Such ECTR process resulted in the digestion of a significant number of the hairpin aptamer probes, leading to much less intercalation of SYBR Green I to the hairpin stems and drastic suppression of the fluorescence emission for sensitive ATP detection down to the low nanomolar level. Due to the highly specific affinity bindings between aptamers and ATP, the developed method exhibited excellent selectivity toward ATP against other analogous molecules. Besides, our ATP sensing approach used un-modified aptamer probes and could be performed in a “mix-and-detect” fashion in homogenous solutions. All these distinct advantages of the developed method thus made it hold great potential for the development of simple and robust sensing strategies for the detection of other small molecules.

Abstract:We develop a riboadenosine-substituted DNA probe-based bioluminescence method for real-time monitoring of exonuclease III (Exo III) activity and Exo III-assisted target recycling. This method employs the target-dependent ATP as the bioluminescence reporter without the involvement of any sophisticated luciferase manipulations, and the glow-type reaction kinetics facilitates the performance of imaging assay.

Abstract:Small molecule-protein interaction plays a significant role in disease diagnosis and biomedical research. Most of the reported fluorescence strategies for small molecule-protein interaction still involve the use of costly fluorophore-labelled probes. In this work, a label-free fluorescent method for sensitive detection of small molecule-protein interaction is proposed. It is based on G-triplex-based molecular beacon (G3-MB) and exonuclease III (Exo III)-aided DNA recycling amplification. Biotin-streptavidin interaction is selected as one model for proofof-concept. The biotin-linked double-strand DNA (dsDNA) is used as the binding probe. In the presence of streptavidin, Exo III hydrolyzes the binding probe to release the trigger DNA, and the released trigger DNA can hybridize G3-MB to trigger the Exo III cleavage process, accompanied by releasing the trigger DNA and G3 sequences. The trigger DNA can recycle, generating a large number of G3 sequences. The generated G3 sequences bind thioflavin T (ThT) to produce strong fluorescence emission. The interaction between small molecule-protein can be detected by the fluorescence reader. This method exhibits low detection limit (5.6 pg/mL), and owns the merits of the simplicity, high specificity and satisfactory applicability in serum sample.

Abstract:A novel enzyme-linked aptamer assay (ELAA) with the aid of Exonuclease I (Exo I) for colorimetric detection of small molecules was developed. The fluorescein isothiocyanate (FITC)-labeled aptamer was integrated into a double-stranded DNA (dsDNA). In the presence of target, the binding of aptamer with target protected the aptamer from Exo I degradation, which resulted in the FITC tag remaining on the aptamer. Then, the anti-FITC-HRP conjugate was used to produce an optically observable signal. By monitoring the color change, we were able to detect two model molecules, ATP and L-argininamide, with high selectivity and high sensitivity even in the serum matrix. It is expected to be a simple and general ELAA method with wide applicability.
