Abstract:Progress in genome research has made it possible to develop new SSR markers by bioinformatics in a relatively narrow region of genome. To realize it, the first thing is to search for potential SSR sites. Any known methods have more or less defects. Efforts were made to develop a local SSR sites searching software in this study. The resultant software, SSRHunter, could accomplish this task perfectly. Furthermore, SSRHunter could provide automatic pretreatment of sequences, routine arrangement of sequences, sequence transformation and convenient report output.

Abstract:Sequence process is a tedious and labor-intensive task. Currently there is not a convenient tool available for dealing with sequence or sequence sets from sequence database file. In the paper, we developed a Java tool package to facilitate biologists' processing sequence or sequence set from the sequence database file. The Java tool package includes various functions for sequence processing. These processing operations consist of extracting a sequence or multiple sequences from a sequence database file, obtaining statistical information from the sequence file, shortening sequence description line preparing for other biological software, dividing large sequence file into sub files, getting head or tail sequences in a huge sequence database file, extracting some specified sequences at random from a sequence file and several other functions.

Abstract:More and more DNA sequences have been obtained since the start-up of human genome project. Powerful system is badly needed for data mining on these DNA sequences. Based on a personal computer and Linux operating system, the Phred/Phrap/Consed software and Blast software were used to construct a platform for batch analysis of the sequences, including identifying raw DNA sequence from chromatogram file, vector sequence removing, contig analysis (sequence assembly), repeat sequence identifying and sequence similarity analysis. Result demonstrated that this robust platform could accelerate data analysis for large-scale DNA sequencing.

Abstract:Understanding the sequential information coded in DNA, RNA and proteins is important for both basic and applied researches in life sciences. Extensive efforts have been devoted to the research and development of DNA sequence analysis methods. The studies described in this dissertation explored new applications of existing methods in the context of the recent development of ultra-high throughput sequencing technologies. This dissertation also included new methods developed for studying gene families and human haplogroups. The theories, algorithms and tools for analyzing DNA sequence information concerning these studies are reviewed in Chapter 1 of this dissertation.With the recent development in DNA sequencing technologies, came many new research opportunities. Great challenges also came along, mainly because of the large data size of the latest high throughput sequencing technologies. The potential of these new technologies was exploited to complete a 100,000 years old ancient polar bear mitochondrial genome. With this and some additional modern bear data, the matrilineal polar bear's divergence time was estimated to be around 130,000 years ago, which is significantly older than some recent estimates. This estimate indicated that modern polar bear matrilineal ancestors adapted to the niche polar environment within 30,000 years after the speciation event and propagated along the entire Arctic Circle for the next 100,000 years. This recent speciation and rapid expansion process is analogous to the evolution and migration of modern humans. The lineage characteristics of the latter were also briefly studied using the same technologies. (Chapter 2)Because of the increased efficiency from the latest sequencing technologies, more and more complete human mitochondrial genomes have been generated at an increasingly faster speed. Although mitochondrial haplogroups, and their classification and identification were widely used in human evolution and population studies, the current tools could not fully take advantage of the rapidly growing number of new mitochondrial genomes. An updated mitochondrial haplogroup classification system was thus developed with evolutionary models that incorporate the mitochondrial genomic variations within the human population. These variations have not been considered by previous methods, which could lead to incorrectly classified haplogroups. The variation parameters, including the whole-genome substitution rate (0.013 - 0.1 substitutions per generation), the rate heterogeneity among sites (Gamma distribution shape parameter α = 0.7078) and the percentage of invariant sites (64%), were estimated based on 7985 full-length human mitochondrial genome sequences. Haplogroups were then classified based on the corrected genetic distance estimation and modeled with position specific matrices. A new haplogroup identification system was developed based on the resulting matrices and the maximum-likelihood estimation (MLE) method, permitting fast and accurate haplogroup assignment for both known and new mitochondrial genomes. The entire system is available through the HapSearch web application (http://hapsearch.synblex.com). (Chapter 3) The latest sequencing technologies also allowed a more thorough study of stage-specific transcriptional activities. To elucidate the transcriptomic profiles and new transcriptomic activities in neural development, nine recent RNA-seq datasets corresponding to tissues/organs ranging from stem cell, embryonic brain cortex to adult whole brain were analyzed. The global similarities between the neural and stem cell transcriptomes were found on both genic and chromosomal levels. A previously undocumented high level of unannotated expression was found in mouse embryonic brain cortices, the intronic part of which was found to be strongly associated with gene ontology (GO) categories that are important for synaptogenesis and neural circuit formation. This suggested potentially novel genes, gene functions and regulatory mechanisms in early brain development. (Chapter 4)Although the speed of generating genomic sequences was increasing rapidly, the development of genome annotation was lagging behind. This slowed down or prevented a broader utilization of the newly sequenced genomes. To partially mitigate this situation, a new tool, called Phoenix, was developed for retrieving homologues of a given gene or gene family from unannotated genomes. Phoenix exhibited fast and accurate performance in simulation using known gene families' data. Its advantage was further demonstrated by correctly retrieving homologues of a gene family that has a known complex evolutionary history. This tool allows gene family studies in unannotated genomes or even partially assembled genomes. (Chapter 5)Finally, this dissertation concluded with a discussion of the intrinsic limitations and advantages of the DNA sequence analysis, along with its current and future application potentials. Abstract:Multiple DNA/RNA sequence alignment is an important fundamental tool in bioinformatics, especially for phylogenetic tree construction. With DNA-sequencing improvements, the amount of bioinformatics data is constantly increasing, and various tools need to be iterated constantly. Mitochondrial genome analyses of multiple individuals and species require bioinformatics software; therefore, their performances need to be optimized. To improve the alignment of ultra-large datasets and ultra-long sequences, we optimized a dynamic programming algorithm using longest common substring methods. Ultra-large test DNA datasets, containing sequences of different lengths, some over 300 kb (kilobase), revealed that the Multiple DNA/RNA Sequence Alignment Tool Based on Suffix Tree (SaAlign) saved time and computational space. It outperformed the existing technical tools, including MAFFT and HAlign-II. For mitochondrial genome datasets having limited numbers of sequences, MAFFT performed the required tasks, but it could not handle ultra-large mitochondrial genome datasets for core dump error. We implement a multiple DNA/RNA sequence alignment tool based on Center Star strategy and use suffix array algorithm to optimize the spatial and time efficiency. Nowadays, whole-genome research and NGS technology are becoming more popular, and it is necessary to save computational resources for laboratories. That software is of great significance in these aspects, especially in the study of the whole-mitochondrial genome of plants.

Abstract:Abstract With the avalanche of biological sequences generated in the post-genomic age, one of the most challenging problems is how to computationally analyze their structures and functions. Machine learning techniques are playing key roles in this field. Typically, predictors based on machine learning techniques contain three main steps: feature extraction, predictor construction and performance evaluation. Although several Web servers and stand-alone tools have been developed to facilitate the biological sequence analysis, they only focus on individual step. In this regard, in this study a powerful Web server called BioSeq-Analysis (http://bioinformatics.hitsz.edu.cn/BioSeq-Analysis/) has been proposed to automatically complete the three main steps for constructing a predictor. The user only needs to upload the benchmark data set. BioSeq-Analysis can generate the optimized predictor based on the benchmark data set, and the performance measures can be reported as well. Furthermore, to maximize user’s convenience, its stand-alone program was also released, which can be downloaded from http://bioinformatics.hitsz.edu.cn/BioSeq-Analysis/download/, and can be directly run on Windows, Linux and UNIX. Applied to three sequence analysis tasks, experimental results showed that the predictors generated by BioSeq-Analysis even outperformed some state-of-the-art methods. It is anticipated that BioSeq-Analysis will become a useful tool for biological sequence analysis.

Abstract:A good oligo probe design in DNA microarray experiments is crucial to obtain the better results of gene expression analysis. However, sequence data from a very large microbial genome or pan-genome will produce a reduced number of oligos and affect the design quality if processed by a probe designer. Gene redundancies and discrepancies across resources of the same species or strain and their sequence similarity and homology are responsible for the poor quantity of oligos designed. We addressed these issues and problems with sequences and introduced the concept of open reading frame (ORF) sequence segmentation from which quality oligos can be selected. Analysis and pre-processing of sequence data were performed using our Perl-based pipeline ORF-Purger 2.0. ORFs were purged of redundancy, discrepancy, invalidity, overlapping, similarity and, optionally, homology, such that the quantity and quality of oligos to be designed were drastically improved. Probe integrity was proposed as the first probe selection criterion since the fully physical availability of all possible probes corresponding to their targets in a nucleic acid sample is necessary for a best probe design.

SequenceLab: A Comprehensive Benchmark of Computational Methods for Comparing Genomic Sequences

Abstract:Computational complexity is a key limitation of genomic analyses. Thus, over the last 30 years, researchers have proposed numerous fast heuristic methods that provide computational relief. Comparing genomic sequences is one of the most fundamental computational steps in most genomic analyses. Due to its high computational complexity, optimized exact and heuristic algorithms are still being developed. We find that these methods are highly sensitive to the underlying data, its quality, and various hyperparameters. Despite their wide use, no in-depth analysis has been performed, potentially falsely discarding genetic sequences from further analysis and unnecessarily inflating computational costs. We provide the first analysis and benchmark of this heterogeneity. We deliver an actionable overview of the 11 most widely used state-of-the-art methods for comparing genomic sequences. We also inform readers about their advantages and downsides using thorough experimental evaluation and different real datasets from all major manufacturers (i.e., Illumina, ONT, and PacBio). Abstract:GenScalpel is a program designed for the retrieval and extraction of specified sequences from large-scale sequence sets in NCBI GenBank flatfile format. This routine task in bioinformatics analysis is a pressing need for laboratory biologists. Another objective of application development is to respond to the new form of the NCBI Nucleotide Sequence Database, which was updated in November 2011. In addition to a powerful sequence refinement application, GenScalpel provides convenient functions for web-based sequence downloading or multiple files batch processing. This note discusses major applications of the program and includes example data sets to demonstrate its performance. The program is written in PERL. GenScalpel, including installation packages for Windows and Linux systems as well as the accompanying documentation, are available free of charge at http://genscalpel.biosv.com/.

Abstract:As the first web server to analyze various biological sequences at sequence level based on machine learning approaches, many powerful predictors in the field of computational biology have been developed with the assistance of the BioSeq-Analysis. However, the BioSeq-Analysis can be only applied to the sequence-level analysis tasks, preventing its applications to the residue-level analysis tasks, and an intelligent tool that is able to automatically generate various predictors for biological sequence analysis at both residue level and sequence level is highly desired. In this regard, we decided to publish an important updated server covering a total of 26 features at the residue level and 90 features at the sequence level called BioSeq-Analysis2.0 (http://bliulab.net/BioSeq-Analysis2.0/), by which the users only need to upload the benchmark dataset, and the BioSeq-Analysis2.0 can generate the predictors for both residue-level analysis and sequence-level analysis tasks. Furthermore, the corresponding stand-alone tool was also provided, which can be downloaded from http://bliulab.net/BioSeq-Analysis2.0/download/. To the best of our knowledge, the BioSeq-Analysis2.0 is the first tool for generating predictors for biological sequence analysis tasks at residue level. Specifically, the experimental results indicated that the predictors developed by BioSeq-Analysis2.0 can achieve comparable or even better performance than the existing state-of-the-art predictors.

Abstract:Abstract Comparing newly obtained and previously known nucleotide and amino-acid sequences underpins modern biological research. BLAST is a well-established tool for such comparisons but is challenging to use on new data sets. We combined a user-centric design philosophy with sustainable software development approaches to create Sequenceserver, a tool for running BLAST and visually inspecting BLAST results for biological interpretation. Sequenceserver uses simple algorithms to prevent potential analysis errors and provides flexible text-based and visual outputs to support researcher productivity. Our software can be rapidly installed for use by individuals or on shared servers.

Abstract:Sequence clustering is a basic bioinformatics task that is attracting renewed attention with the development of metagenomics and microbiomics. The latest sequencing techniques have decreased costs and as a result, massive amounts of DNA/RNA sequences are being produced. The challenge is to cluster the sequence data using stable, quick and accurate methods. For microbiome sequencing data, 16S ribosomal RNA operational taxonomic units are typically used. However, there is often a gap between algorithm developers and bioinformatics users. Different software tools can produce diverse results and users can find them difficult to analyze. Understanding the different clustering mechanisms is crucial to understanding the results that they produce. In this review, we selected several popular clustering tools, briefly explained the key computing principles, analyzed their characters and compared them using two independent benchmark datasets. Our aim is to assist bioinformatics users in employing suitable clustering tools effectively to analyze big sequencing data. Abstract:Sequence comparison is one of the most important tools in molecular biology research. As the amount of DNA data increases rapidly, efficient sequence comparison algorithms are essential in studying newly discovered sequences. We have implemented a distributed sequece comparison algorithm by Smith and Waterman on a cluster of workstations using the PVM paradigm. This implementation has achieved similar performance to the Intel iPSC/860 Hypercube, a massively parallel computer. The distributed Smith-Waterman algorithm serves as a search tool for two Internet algorithm serves GRAIL and GENQUEST. This paper describes the implementation and the performance of the algorithm.

Abstract:Sliding window analysis has been extensively applied in evolutionary biology. With the development of the high-throughput DNA sequencing of organisms at the population level, an application that is dedicated to visualizing population genetic test statistics at the genomic level is needed. We have developed the sliding window analysis viewer (SWAV), which is a web-based program that can be used to integrate, view and browse test statistics and perform genome annotation. In addition to browsing, SAV can mark, generate and customize statistical images and search by sequence alignment, position or gene name. These features facilitate the effectiveness of sliding window analysis. As an example application, yeast and silkworm resequencing data are analyzed with SWAV. The SWAV package, user manual and usage demo are available at http://swav.popgenetics.net .
