Abstract:The emphasis on mechanism of collagen self-assembly shows great significance for development of collagen-based materials with targeted attributes. Here, combination of isothermal titration calorimetry (ITC) dilution experiments, circular dichroism (CD) and FTIR measurements were employed to investigate the thermodynamic differences and corresponding mechanisms associated with self-assembly of acid-soluble collagen (ASC) and pepsin-soluble collagen (PSC). Firstly, the microrheology measurements of ASC and PSC under the different temperatures (20 °C, 25 °C, 30 °C and 37 °C) had confirmed the temperature induced collagen aggregation. The several thermodynamic parameters (Gibbs free energy change, enthalpy change and entropy change) and the critical mass concentration (CMC) of ASC and PSC, obtained by ITC dilution experiments, decreased with the rising temperatures. The magnitudes of negative Gibbs free energy changes were always higher for ASC than that of PSC, indicating former was more energetically favorable. Besides, the self-assembly of both two collagens were driven by hydrophobic interactions, as evidenced by a negative heat capacity value (ΔCp,mic<0). Specifically, the hydrophobic effects improved due to the transformation of PPII into β-sheet conformations upon collagen self-assembly, as supported by differential CD spectra and FT-IR measurements. Overall, ASC had a higher PPII population than PSC at most temperatures, which may elaborate the thermodynamic differences of two collagens in terms of secondary structure.

Abstract:The assembly process of a particular collagen, the fibrous long spacing collagen formed by adding a, acid glycoprotein, was studied in detail. The pH of the mixture of collagen and alpha(1)-acid glycoprotein was changed by dialysis. In each pH stage, stable intermediate structures were resolved by atomic force microscopy (AFM). The reliable and high-resolution images were obtained. The intermediate morphologies and diameters in every stage are observed by correlation the fibil diameters with length-wise growth in native type fibils and by comparing the diameters and their morphologies of segmental long spacing collagen crystallites. These experimental studies demonstrated clearly the existence of intermediates in the formation process of fibrous long spacing collagens.

Abstract:A 3-dimensional and multi-layered network nanostructure of collagen assembled on the poly(L-lactic) acid (PLLA) substrate was reported. Collagen adsorption layers were prepared by dipping PLLA substrates into collagen solutions with various pH. The influences of adsorption interval, pH of collagen solutions and properties of PLLA substrate on the adsorption behavior of collagen were investigated by using atomic force microscopy and ellipsometry measurements. It was found that the multiple association degrees of collagen molecules in solution at a certain pH value seemed to play an important role in the adsorption process. The distinct adsorption behavior determined a specific 3-dimensional structure formed at the interface. Furthermore, calcium carbonate (CaCO3) can be biomimetically crystallized by the inducement of biomineralization on these collagen layers.

Abstract:The triple-helical structure of collagen peptides has recently been harnessed as a subunit in the higher-order assembly of unique biomaterials. Specific assembly signals have been designed within collagen peptides, including hydrophobic groups, electrostatic interactions, and metal-ligand binding, to name a few. In this way, a range of novel assemblies have been obtained, including nano- to microscale fibers, gels, spheres, and meshes, each with the potential for novel biological applications in drug delivery, tissue engineering, and regenerative medicine.

Abstract:Fiber-like aggregation is characteristic of the collagen molecule and appears in all descriptions of collagen from its molecular behavior to the creation of novel materials. In this work, we developed a novel assay for monitoring collagen’s fiber-like aggregation using gold nanoparticles (GNPs) as probes. This strategy relies upon the distance-dependent optical properties of GNPs. In the absence of fiber-like aggregation, the GNPs were stabilized by collagen and did not aggregate in the presence of high salt. After fiber-like aggregation, the formation of the collagen fibril network induced the aggregation of GNPs, resulting in an increase of the maximal UV absorbance. Furthermore, control experiments confirmed that collagen fiber-like aggregation is a prerequisite for GNP aggregation. More importantly, the proposed assay displayed better accuracy and sensitivity than the traditional turbidity assay.

Abstract:By comparing IR spectra of collagen, collagen/CaCl2 and collagen/calcium phosphate, it was found that intensities of amide I, II and III bands were significantly decreased after mineralization. Band amide I shifted to wards lower wave number. This shift indicated chemical interaction between carboxyl groups and Ca ions formed in tie mineralization. The result indicated that there was another nucleation site, i.e. carbonyl (dropO-O) on collagen, besides the previous reported nucleation site of carboxyl (-OOOH) on collagen. The decrease of amide I peak intensity was mainly due to blockage of C-O stretch. Comparing the IR spectra of demineralized collagen and pure collagen, amide I, II and III peaks intensity and position were almost the same. When the mineral dissolved, amide peaks rebounded, which indicated that the crystals nucleated on these sites enwrapped the groups and blocked the groups vibration. The decreases of peak intensity of amide I, II and III were different due to their different vibration modes. The result confirmed that the carbonyl group was one kind of the nucleation site during collagen mineralization. The relationship between the process of collagen mineralization and variety of amide bonds was also studied.
Supramolecular Nanofibers from Collagen-Mimetic Peptides Bearing Various Aromatic Groups at N-Termini via Hierarchical Self-Assembly

Abstract:Self-assembly of artificial peptides has been widely studied for constructing nanostructured materials, with numerous potential applications in the nanobiotechnology field. Herein, we report the synthesis and hierarchical self-assembly of collagen-mimetic peptides (CMPs) bearing various aromatic groups at the N-termini, including 2-naphthyl, 1-naphtyl, anthracenyl, and pyrenyl groups, into nanofibers. The CMPs (R-(GPO)n: n > 4) formed a triple helix structure in water at 4 °C, as confirmed via CD analyses, and their conformations were more stable with increasing hydrophobicity of the terminal aromatic group and peptide chain length. The resulting pre-organized triple helical CMPs showed diverse self-assembly into highly ordered nanofibers, reflecting their slight differences in hydrophobic/hydrophilic balance and configuration of aromatic templates. TEM analysis demonstrated that 2Np-CMPn (n = 6 and 7) and Py-CMP6 provided well-developed natural collagen-like nanofibers and An-CMPn (n = 5–7) self-assembled into rod-like micelle fibers. On the other hand, 2Np-CMP5 and 1Np-CMP6 were unable to form nanofibers under the same conditions. Furthermore, the Py-CMP6 nanofiber was found to encapsulate a guest hydrophobic molecule, Nile red, and exhibited unique emission behavior based on the specific nanostructure. In addition to the ability of CMPs to bind small molecules, their controlled self-assembly enables their versatile utilization in drug delivery and wavelength-conversion nanomaterials.

Spectroscopic analysis of the sum-frequency response of the carbon-hydrogen stretching modes in collagen type I

Abstract:We studied the origin of the vibrational signatures in the sum-frequency generation (SFG) spectrum of fibrillar collagen type I in the carbon-hydrogen stretching regime. For this purpose, we developed an all-reflective, laser-scanning SFG microscope with minimum chromatic aberrations and excellent retention of the polarization state of the incident beams. We performed detailed SFG measurements of aligned collagen fibers obtained from rat tail tendon, enabling the characterization of the magnitude and polarization-orientation dependence of individual tensor elements Xijk2 of collagen's nonlinear susceptibility. Using the three-dimensional atomic positions derived from published crystallographic data of collagen type I, we simulated its Xijk2 elements for the methylene stretching vibration and compared the predicted response with the experimental results. Our analysis revealed that the carbon-hydrogen stretching range of the SFG spectrum is dominated by symmetric stretching modes of methylene bridge groups on the pyrrolidine rings of the proline and hydroxyproline residues, giving rise to a dominant peak near 2942 cm-1 and a shoulder at 2917 cm-1. Weak asymmetric stretches of the methylene bridge group of glycine are observed in the region near 2870 cm-1, whereas asymmetric CH2-stretching modes on the pyrrolidine rings are found in the 2980 to 3030 cm-1 range. These findings help predict the protein's nonlinear optical properties from its crystal structure, thus establishing a connection between the protein structure and SFG spectroscopic measurements.
Real-time single-molecule observation of incipient collagen fibrillogenesis and remodeling

Abstract:The hierarchic assembly of fibrillar collagen into an extensive and ordered supramolecular protein fibril is critical for extracellular matrix function and tissue mechanics. Despite decades of study, we still know very little about the complex process of fibrillogenesis, particularly at the earliest stages where observation of rapidly forming, nanoscale intermediates challenges the spatial and temporal resolution of most existing microscopy methods. Using video rate scanning atomic force microscopy (VRS-AFM), we can observe details of the first few minutes of collagen fibril formation and growth on a mica surface in solution. A defining feature of fibrillar collagens is a 67-nm periodic banding along the fibril driven by the organized assembly of individual monomers over multiple length scales. VRS-AFM videos show the concurrent growth and maturation of small fibrils from an initial uniform height to structures that display the canonical banding within seconds. Fibrils grow in a primarily unidirectional manner, with frayed ends of the growing tip latching onto adjacent fibrils. We find that, even at extremely early time points, remodeling of growing fibrils proceeds through bird-caging intermediates and propose that these dynamics may provide a pathway to mature hierarchic assembly. VRS-AFM provides a unique glimpse into the early emergence of banding and pathways for remodeling of the supramolecular assembly of collagen during the inception of fibrillogenesis.
Decoding Collagen's Thermally Induced Unfolding and Refolding Pathways

Abstract:Collagen has been evolutionarily selected as the preferred building block of extracellular structures. Despite inherent thermal instability of individual proteins at body temperature, collagen manages to assemble into higher-order structures that provide mechanical support to tissues. Sequence features that enhance collagen stability have been deduced largely from studies of collagen-mimetic peptides, as the large sizes of collagens have precluded high-resolution studies of their structure. Thus, there is a need for new methods to analyze the structure and mechanics of native collagen proteins. In this study, we used AFM imaging to investigate the temperature response of collagen types I, III and particularly IV. We observed a time-dependent loss of folded structures upon exposure to body temperature, with structural destabilization along the collagenous domain reflected by a shorter overall contour length. We characterized the sequence-dependent bending stiffness profile of collagen IV as a function of temperature and identified a putative initiation site for thermally induced unfolding. Interchain disulfide bonds in collagen IV were shown to enhance thermal stability and serve as the primary nucleation sites for in vitro refolding. In contrast to the canonical C-to-N terminal folding direction, we found an interchain cystine knot to enable folding in the opposite direction. Multiple sequence alignments revealed that this cystine knot is evolutionarily conserved across metazoan phyla, highlighting its significance in the stabilization of early collagen IV structures. Our findings provide mechanistic insights into the unfolding and refolding pathway of collagen IV, providing valuable insight into how its heterogeneous sequence influences stability and mechanics.

Abstract:A high‐throughput workflow is developed that integrates design of experiments, automated data acquisition and analysis, and empirical modeling to study the effect of the variation of experimental parameters on collagen self‐assembly. The result are predictive models, i.e., a set of mathematical equations, that enable the rational design of collagen hydrogels with pre‐defined assembly kinetics and morphology. Collagen type I, the main component of the extracellular matrix in vertebrates, is widely used in tissue engineering applications. This is on account that collagen molecules can self‐assemble under certain conditions into 3D fibrillar hydrogels. Although there is an extensive body of literature studying collagen self‐assembly, there is a lack of systematic understanding on how different experimental factors, such as pH and temperature, and their cumulative effects guide the self‐assembly process. In this work, a comprehensive workflow to study the interactive effects of several assembly parameters on the collagen self‐assembly process is implemented. This workflow consists of: 1) efficient statistical sampling based on Design of Experiments, 2) high‐throughput and automated data collection and 3) automated data analysis. This approach enables to screen several parameters simultaneously and derive a set of mathematical equations that link parameters with the kinetics and morphological aspects of collagen self‐assembly, and can be used to design collagen constructs with predefined characteristics.

Vibrational neutron spectroscopy of collagen and model polypeptides

Abstract:A pulsed source neutron spectrometer has been used to measure vibrational spectra (20-4000 cm-1) of dry and hydrated type I collagen fibers, and of two model polypeptides, polyproline II and (prolyl-prolyl-glycine)10, at temperatures of 30 and 120 K. the collagen spectra provide the first high resolution neutron views of the proton-dominated modes of a protein over a wide energy range from the low frequency phonon region to the rich spectrum of localized high frequency modes. Several bands show a level of fine structure approaching that of optical data. The principal features of the spectra are assigned. A difference spectrum is obtained for protein associated water, which displays an acoustic peak similar to pure ice and a librational band shifted to lower frequency by the influence of the protein. Hydrogen-weighted densities of states are extracted for collagen and the model polypeptides, and compared with published calculations. Proton mean-square displacements are calculated from Debye-Waller factors measured in parallel quasi-elastic neutron-scattering experiments. Combined with the collagen density of states function, these yield an effective mass of 14.5 a.m.u. for the low frequency harmonic oscillators, indicating that the extended atom approximation, which simplifies analyses of low frequency protein dynamics, is appropriate.
Heterotrimeric Collagen Helix with High Specificity of Assembly Results in a Rapid Rate of Folding

Abstract:The most abundant natural collagens form heterotrimeric triple helices. Synthetic mimics of collagen heterotrimers have been found to fold slowly, even compared to the already slow rates of homotrimeric helices. These prolonged folding rates are not understood and have not been studied. This work compares three heterotrimeric collagen mimics' stabilities, specificities and folding rates. One of these was designed through a computational-assisted approach, resulting in a well-controlled composition and register, in addition to providing increased amino acid diversity and excellent specificity. The crystal structure of this heterotrimer elucidates the composition, register and geometry of pairwise cation-[pi] and axial and lateral salt bridges. Complementary experimental methods of circular dichroism and NMR suggest the folding paradigm is frustrated by unproductive, competing heterotrimer species and these species must completely unwind to the monomeric state before refolding into the thermodynamically favored assembly. This collagen heterotrimer, which displays the best reported thermal specificity, was also found to fold much faster (hours vs days) than comparable, well-designed systems. The heterotrimeric collagen folding rate was observed to be both concentration and temperature independent, suggesting a complex, multi-step mechanism. These results suggest heterotrimer folding kinetics are dominated by frustration of the energy landscape caused by competing triple helices.

Abstract:The application of proton nuclear magnetic resonance (1H-NMR) imaging and Raman spectrometry is described for the detection and structural characterization of collagen cross-linking (pyridinoline) in soluble and insoluble collagen fractions obtained by cation-exchange separation of the mantle, fins, and tentacles of giant squid (Dosidicus gigas). The pyridinoline was detected using a fluorometric procedure only in the soluble collagen fractions. However, the pyridinoline was detected using high-performance liquid chromatography (HPLC) only in the insoluble collagen fraction from the tentacles. Meanwhile, in all samples, pyridinoline was detected by 1H-NMR and Raman spectrometry. The higher peak intensities in both methods were observed in the insoluble collagen fraction from the tentacles. The muscles showed a lower decrease in shear force after 30 min of cooking. 1H-NMR and Raman spectrometry provides an assay which is more sensitive than fluorescence and HPLC for pyridinoline detection in squid tissues, suggesting greater potential for the analysis of different types of tissue and collagen fractions.

Dynamic Water-Mediated Hydrogen Bonding in a Collagen Model Peptide.

Abstract:In the canonical (G-X-Y)(n) sequence of the fibrillar collagen triple helix, stabilizing direct interchain hydrogen bonding connects neighboring chains. Mutations of G can disrupt these interactions and are linked to connective tissue diseases. Here we integrate computational approaches with nuclear magnetic resonance (NMR) to obtain a dynamic view of hydrogen bonding distributions in the (POG)(4)(-)(POA)-(POG)(5) peptide, showing that the solution conformation, dynamics, and hydrogen bonding deviate from the reported X-ray crystal structure in many aspects. The simulations and NMR data provide clear evidence of inequivalent environments in the three chains. Molecular dynamics (MD) simulations indicate direct interchain hydrogen bonds in the leading chain, water bridges in the middle chain, and nonbridging waters in the trailing chain at the G → A substitution site. Theoretical calculations of NMR chemical shifts using a quantum fragmentation procedure can account for the unusual downfield NMR chemical shifts at the substitution sites and are used to assign the resonances to the individual chains. The NMR and MD data highlight the sensitivity of amide shifts to changes in the acceptor group from peptide carbonyls to water. The results are used to interpret solution NMR data for a variety of glycine substitutions and other sequence triplet interruptions to provide new connections between collagen sequences, their associated structures, dynamical behavior, and their ability to recognize collagen receptors.

Abstract:Type I Collagen is the predominant protein in the body and the Extracellular matrix, where it gives rise to the vast diversity of tissue form and function. Within the extracellular matrix, this natural polymer exists as the fibrillar scaffolding that not only dictates tissue-specific structure and mechanical properties but also interacts with Cell and other biomolecules to orchestrate complex processes associated with tissue development, homeostasis, and repair. For this reason, the hierarchical self-assembly of Collagen molecules and their inherent biochemical and biophysical signaling capacity have been a long-standing subject of study across multiple disciplines, including structural biochemistry, Biomechanics, Biomaterials and tissue engineering, computational modeling, and medicine. This review works to capture some of the major discoveries and innovative technologies related to the supramolecular assembly of Collagen in vivo and in vitro, with a focus on motivating their integration and application for advanced tissue fabrication and regenerative medicine therapies.

Abstract:Collagen, one of the major components in the mammalian connective tissues, plays an essential role in many vital physiological processes. Many common diseases, such as fibrosis, overuse injuries, and bone fracture, are associated with collagen arrangement defects. However, the underlying mechanism of collagen arrangement defects remains elusive. In this study, we applied infrared scattering-type scanning near-field optical microscopy to study collagen fibrils’ structural properties. Experimentally, we observed two types of collagen fibrils’ arrangement with different periodic characteristics. A crystal sliding model was employed to explain this observation qualitatively. Our results suggest that the collagen dislocation propagates in collagen fibrils, which may shed light on many collagen diseases’ pathogenesis. These findings help to understand the regulation mechanism of hierarchical biological structure.

Abstract:Tuned assembly of collagen has tremendous applications in the field of biomedical and tissue engineering owing to its targeted biological functionalities. In this study, ionic liquids choline dihydrogen citrate (CDHC) and diethyl methyl ammonium methane sulfonate (AMS) have been used to regulate the self-assembly of collagen at its physiological pH by probing the assembled systems at certain concentration ratios of ionic liquids and the systems were studied using various characterization methods. Due to interaction with collagen, choline dihydrogen citrate causes delay in the collagen fibrillisation process showing no binding interactions with collagen. In contrast, diethyl methyl ammonium methane sulfonate shows crosslinking effect on collagen fibrillisation due to the electrostatic interaction with the tetrahedral hydration shell of collagen moieties. From rheological studies it was observed that the AMS treated collagen fibril at 1:1 % (w/v) has highest linear viscoelastic range, this can bear the stress under high strain compare to native collagen fibril as well as all CDHC composites. For a sustainable biomaterial or bio-scaffold, mechanical property plays pivotal role on it and from our experimental analysis we found certain composites of ionic liquid treated collagen fibrillar assembly which may act as a sustainable biomaterial or bio-scaffold. It was also evolved that, how the structure-function relationship of ionic force modulated fibrillar assembly controlling the mechanical properties of the tuned system. This self-assembled, ionic-liquid treated collagen-fibrillar system would accelerate various force modulated fibrillar network study, for mimicking the ECM and tissue engineering application.

Abstract:Interactions of matrix metalloproteinase-2 (MMP-2) with native and denatured forms of several types of collagen are mediated by the collagen binding domain (CBD). CBD positions substrates relative to the catalytic site and is essential for their cleavage. Our previous studies identified a CBD binding site on the alpha1(I) collagen chain. The corresponding synthetic collagen peptide P713 bound CBD with high affinity and was used in this study to identify specific collagen binding residues by NMR analysis of (15)N-labeled CBD complexed with P713. Results obtained showed that P713 caused chemical shift perturbations of several surface-exposed CBD backbone amide resonances in a concentration-dependent manner. The 10 residues that underwent the largest chemical shift perturbations (R(252) in module 1, R(296), F(297), Y(302), E(321), Y(323), and Y(329) in module 2, and R(368), W(374), and Y(381) in module 3) were investigated by site-specific substitution with alanine. The structural integrity of the CBD variants was also analyzed by one-dimensional (1)H NMR. Surface plasmon resonance and microwell protein binding assays of control and CBD variants showed that residues in all three CBD modules contributed to collagen binding. Single-residue substitutions altered the affinity for peptide P713, as well as native and denatured type I collagen, with the greatest effects observed for residues in modules 2 and 3. Additional alanine substitutions involving residues in two or three modules simultaneously further reduced the level of binding of CBD to native and denatured type I collagen and demonstrated that all three modules contribute to substrate binding. These results have localized and confirmed the key collagen binding site residues in the three fibronectin type II-like modules of MMP-2.

Abstract:How collagen is able to obtain control of helix composition and register is poorly understood yet is critical for determining the structure and properties of the most abundant protein in the human body. In humans there are 28 known types of collagen that can form homotrimeric (AAA) or heterotrimeric (AAB and ABC) compositions. Additionally, because of a single amino acid offset between peptide chains in the triple helix, distinct heterotrimers of different registers can be formed. In this communication we describe an AAB collagen heterotrimer with controlled composition and register. This is the first report of a collagen heterotrimer whose thermal stability is greater than that of any of its component parts and therefore is the dominant species in solution. The design concept is simple: combination of peptides who follow the canonical (X-Y-Gly)(n) amino acid repeat in a 2:1 ratio in which the more abundant peptide has a charge 1/2 and opposite of the other should result in the formation of an AAB heterotrimeric collagen helix. This will be the dominant species because it is neutral (zwitterionic) while homotrimers should be destabilized because of charge repulsion. Here we show by circular dichroism, differential scanning calorimetry, and NMR that, in a 2:1 mixture of the peptides (EOGPOG)(5) and (PRG)(10), the AAB heterotrimer is the dominant structure in solution and melts 10 degrees C higher in temperature than the next most stable species.
