Abstract:The hydroxylation of proline is a post-translational modification common in alpha-conotoxin and other conotoxin families. The 4-hydroxyl group of hydroxyproline adopts a trans conformation in native conotoxin, and this residue plays a key role in toxin structure and bioactivity. Little is known about the effects of the cis conformation of 4-hydroxyproline on conotoxin folding and bioactivity. The solution structures of three chemically modified alpha-conotoxin species containing cis- and trans-4-hydroxyproline were investigated using two-dimensional nuclear magnetic resonance (2D NMR). The selected alpha 4/7-conopeptides included [gamma 15E]Sr1B, [O7O'/gamma 15E]Sr1B, and [O6O'/gamma 14E]Vc1A. The impact of modifying prolines cis/trans-4-hydroxyl group on the conopeptide structure was remarkable. Changing from trans- to cis-4-hydroxyproline led to notable solution conformational changes in alpha-conopeptide species. These included secondary structure elements, side chain orientations of key residues, and hydrogen-bonding properties. [O7O'/gamma 15E]Sr1B exhibited a twisted omega structure unlike that of typical alpha-conotoxin species. [O6O'gamma 14E]Vc1A lost the turn structure around the N-/C-termini, which differed from that of Vc1.1. This study aids our understanding of the chemical modification of conotoxin, and is useful in elucidating the structure-bioactivity relationships of alpha-conotoxin species.
Puckering effects of 4-hy-droxy-l-proline isomers on the conformation of ornithine-free Gramicidin S

Abstract:The cyclic peptide cyclo(Val-Leu-Leu-d-Phe-Pro)2 (peptide 1) was specifically designed for structural chemistry investigations, drawing inspiration from Gramicidin S (GS). Previous studies have shown that Pro residues within 1 adopt a down-puckering conformation of the pyrrolidine ring. By incorporating fluoride-Pro with 4-trans/cis-isomers into 1, an up-puckering conformation was successfully induced. In the current investigation, introducing hy-droxy-prolines with 4-trans/cis-isomer configurations (tHyp/cHyp) into 1 gave cyclo(Val-Leu-Leu-d-Phe-tHyp)2 methanol disolvate monohydrate, C62H94N10O12·2CH4O·H2O (4), and cyclo(Val-Leu-Leu-d-Phe-cHyp)2 monohydrate, C62H94N10O12·H2O (5), respectively. However, the puckering of 4 and 5 remained in the down conformation, regardless of the geometric position of the hydroxyl group. Although the backbone structure of 4 with trans-substitution was asymmetric, the asymmetric backbone of 5 with cis-substitution was unexpected. It is speculated that the anti-cipated influence of stress from the geometric positioning, which was expected to affect the puckering, may have been mitigated by inter-actions between the hydroxyl groups of hy-droxy-proline, the solvent mol-ecules, and peptides.
Impacts of the Terminal Charged Residues on Polyproline Conformation

Abstract:Cis-trans isomerization of proline is involved in various biological processes, such as protein folding, cell signaling, and ion-channel gating. Polyproline is a useful system for better understanding proline isomerization because it exists predominantly as two forms, all-cis polyproline I (PPI) and all-trans polyproline II (PPII) helices. The stability of PPI and PPII can be modulated by various effects, including aromatic-proline interactions, terminal charges, and stereoelectronic effects. Here, we used a series of oligoproline peptides in which positively charged or negatively charged amino acids were incorporated into the termini to investigate their effects on polyproline conformation. Circular dichroism measurements show that a cationic residue at the C-terminus or an anionic residue at the N-terminus increases the stability of a PPII helix; in particular, the C-terminal cationic residues impose an enormous impact on PPII stability. The electrostatic attractions between a cationic sidechain and the C-terminal carboxylate exhibit a greater effect than those between an anionic sidechain and the N-terminal ammonium on the conversion of PPII to PPI, suggesting that the stabilization effect of electrostatic interactions on PPII is directional. In contrast, incorporating a cationic residue seems more favorable than adding an anionic residue into the N-terminus because the cationic residue can stabilize PPI. Moreover, the predicted dipole moments from optimized oligopeptide models reveal that the macrodipole of the peptides with a cationic residue at the C-terminus exhibits the opposite direction to that of other peptides in the PPI conformation, suggesting that such a dipole distortion may cause these peptides to disfavor PPI helices. Together, we have found that the introduction of terminal electrostatic interactions can have a significant effect on PPII stability, providing useful information to the design of polyproline-based scaffolds for biomedical applications.
Comparative Study of Hydrogen-Bonding Interactions Between Cis-Proline Analogs and Solvents

Abstract:Only a small amount of peptide bonds exists in the cis conformation, however, they play an important role in the functioning of proteins. Herein, 2-pyrrolidinone (C4H7NO) was used as a cis-proline analog to study the hydrogen bonds between cis-proline and different solvents (CCl4, DMSO, and H2O). Interestingly, with the addition of solvents, the hydrogen-bonding interactions that involved NH in the C4H7NO–CCl4 system are strengthened, while those in the C4H7NO–DMSO system are weakened, which is beyond our imagination. Combined with quantum chemical calculation and excess spectra, we find that it is due to the existence of the C4H7NO doubly hydrogen-bonded dimer, which is the most stable structure in the self-aggregation. During the dilution process, CCl4 hardly breaks double hydrogen bonds, DMSO only weakens the strong hydrogen bonds, and water thoroughly breaks the double hydrogen bonds. Several complexes, such as, doubly/singly hydrogen-bonded dimers, oligomers, monomers and their complexes with solvents, are identified in those three systems, which allow the dynamic changes in the solution structures of mixtures can be obtained. In addition, the band of singly hydrogen-bonded dimers is observed for the first time, thus reflecting the superiority of the excess spectra in improving the resolution. The findings of this work provide precious structural information on C4H7NO–solvents systems, reveal the effects of the solvents on cis-proline, and may inspire the understanding of the cis-proline and some biochemical processes.

Abstract:This paper focuses on cis-/trans-confonnational interchanges of amide bonds in cyclic peptides that contain N-unsubstituted amino acids, N-methylated amino acids, and prolines. Conformational preferences of such cyclic peptides and their analogs are discussed. Proline has strong influences on the conformation due to the five-membered cyclic structure. N-Methylation not only increased the steric hindrance, but also led to increased population of cis-conformation of the amide bond.
Use of Steric Interactions To Control Peptide Turn Geometry. Synthesis of Type VI beta-Turn Mimics with 5-tert-Butylproline

Abstract:The influences of steric interactions on peptide geometry were studied to develop a novel means for generating type VIa beta-turn mimics. (2S,5R)-5-tert-Butylproline and L-proline were respectively introduced at the C-terminal residue of N-(acetyl)dipeptide N'-methylamides 1 and 2. The relative populations of prolyl cis- and trans-amide isomers in dipeptides 1 and 2 were measured in chloroform, DMSO, and water by proton NMR spectroscopy. Although the trans-amide isomer was favored in prolyl peptide 2, the Xaa-Pro peptide bond adopted preferably the cis-amide isomer in the case of 5-tert-butylprolyl peptide 1. Measurements of the influence of solvent and temperature on the chemical shift values for the amide proton signals of 1 in the cis-amide conformer indicated that the N'-methylamide was engaged in a hydrogen bond with the acetamide carbonyl in a type VIa beta-turn conformation. Analysis of N-(acetyl)leucyl-5-tert-butylproline N'-methylamide (1d) in the solid state by X-ray diffraction showed the cis-amide conformer which adopted a geometry characteristic of the central, i + 1 and i + 2 residues of an ideal type VIa beta-turn. In contrast to prolyl peptides 2b and 2d, N-(acetyl)alanyl- and N-(acetyl)leucyl-5-tert-butylproline N'-methylamides (1b and 1d) maintained ordered beta-turn conformations in solution that were shown to be independent of solvent composition by a comparison of their circular dichroism spectra obtained in water and acetonitrile. The NMR, X-ray, and CD data all confirm that the steric interactions of the 5-tert-butylprolyl residue induced dipeptide 1 to adopt a type VIa beta-turn conformation.

Abstract:Peptides of homochiral alpha-aminoxy acids of nonpolar side chains can form a 1.8(8)-helix. In this paper, we report the conformational studies of alpha-aminoxy peptides 1-3, which have functionalized side chains, in both nonpolar and polar solvents. H-1 NMR, XRD, and FTIR absorption studies confirm the presence of the eight-membered-ring intramolecular hydrogen bonds (the N-O turns) in nonpolar solvents as well as in methanol. CD studies of peptides 1-3 in different solvents indicate that a substantial degree of helical content is retained in methanol and acidic aqueous buffers. The introduction of functionalized side chains in alpha-aminoxy peptides provides opportunities for designing biologically active peptides.

Abstract:We used CD spectroscopy to study the conformations of three cyclic peptides (CP10E cyclo GiniOBz))-Pro-Gly-Glu(OBz]}-Gly(2). CP10K : Cyclo [Lys(Z)-Pro Gly-Lys(Z)-Gly(12). OP12K: cyclo Phe-Lys(Z)-Pro-Gly Lys(Z) Gly(jz) and their correspomdemt linear peptides (LP10E: Boc Clu(OBzl)-Pro-Gly-Glu(OBzl)-Gly](2)OPac, LP10K; Boc[Lys(Z)-Pro-Lys(Z)-Pro(2-)MOc, LP12K: Bao-[-Lys(Z)-Pro-Gly-Lys(Z)-Gly(jz)-MOc] is three solvents of different polarity (chloroform, aretonitrile, 2,2,2-trifluorethanpl), abd it was found that all of lines and cyclicpeptides exist as gamma-turn conformation in chloroform, however, in TFE & Ch(3)CN solutions, the three linear peptides are in beta Pi- turn conformation. CP10E os beta 1 - urn conformation, CP10K & CP12K exist in more than one types of turn conformations. On the basis of our experiments, it was concluded: 1) In the presence of conformational constrained amino acids sport linear peptides form obvoius secondary structure: 2) The solvent polarity has influence on the peptide conformation and this influence on linear peptides is greater than that on cyclic peptides; 3) The backbone ofcyclic peptide has constraint effect on its confirmatio and makes the secondary structure of cyclic peptide different from rare of its relative peptide. this information might give some clues in the design of bioactive peptides with different receptor selectivity.

Abstract:The peptidyl-prolyl imide bond cis/trans isomerization of Xaa-Pro motif in the peptide and protein plays an important role to influence their conformation and function. Here, a series of model peptides including phosphorylated and its unphosphorylated counterparts were designed and synthesized. Preliminary H-1 NMR experiments and molecular dynamics (MD) simulation were used to analyze the peptidyl-prolyl cis/trans imide bond isomerization. The data indicated that the side-chain O-phosphorylation of the Xaa residues preceding proline affected evidently the isomerization and thereby regulated the peptides conformations. The charges of the phosphate moiety as well as their steric effects might be the driving force for the conformational changes of these phosphopeptides. Moreover, the obtained most stable multiple configurations and their statistic cis/trans concentration distribution in MD simulation were basically consistent with the NMR experiments, which demonstrated that phosphorylation increased the cis conformation of the peptide and the maximum cis ratio is given while the phosphate group has no negative charge.

Abstract:Collagen prolyl 4-hydroxylases (CP4Hs) catalyze a prevalent posttranslational modification, the hydroxylation of (2S)-proline residues in protocollagen strands. The ensuing (2S,4R)-4-hydroxyproline residues are necessary for the conformational stability of the collagen triple helix. Prolyl peptide bonds isomerize between cis and trans isomers, and the preference of the enzyme is unknown. We synthesized alkene isosteres of the cis and trans isomers to probe the conformational preferences of human CP4H1. We discovered that the presence of a prolyl peptide bond is necessary for catalysis. The cis isostere is, however, an inhibitor with a potency greater than that of the trans isostere, suggesting that the cis conformation of a prolyl peptide bond is recognized preferentially. Comparative studies with a Chlamydomonas reinhardtii P4H, which has a similar catalytic domain but lacks an N-terminal substrate-binding domain, showed a similar preference for the cis isostere. These findings support the hypothesis that the catalytic domain of CP4Hs recognizes the cis conformation of the prolyl peptide bond and inform the use of alkenes as isosteres for peptide bonds.
Proline cis/trans Isomerization in Intrinsically Disordered Proteins and Peptides

Abstract:Background: Intrinsically disordered proteins and protein regions (IDPs/IDRs) are important in diverse biological processes. Lacking a stable secondary structure, they display an ensemble of conformations. One factor contributing to this conformational heterogeneity is the proline cis/trans isomerization. The knowledge and value of a given cis/trans proline ratio are paramount, as the different conformational states can be responsible for different biological functions. Nuclear Magnetic Resonance (NMR) spectroscopy is the only method to characterize the two co-existing isomers on an atomic level, and only a few works report on these data. Methods: After collecting the available experimental literature findings, we conducted a statistical analysis regarding the influence of the neighboring amino acid types (i ± 4 regions) on forming a cis-Pro isomer. Based on this, several regularities were formulated. NMR spectroscopy was then used to define the cis-Pro content on model peptides and desired point mutations. Results: Analysis of NMR spectra prove the dependence of the cis-Pro content on the type of the neighboring amino acid-with special attention on aromatic and positively charged sidechains. Conclusions: Our results may benefit the design of protein regions with a given cis-Pro content, and contribute to a better understanding of the roles and functions of IDPs.

Abstract:Model tetrapeptide system was designed to investigate the cis/trans isomerization of peptidyl-prolyl imide bond of Ser–Pro motif. To establish the side-chain O-phosphorylation effect in regulating the peptides conformations, molecular dynamics (MD) simulations where carried out on the designed tetrapeptides and their corresponding phosphorylated forms by MD Insight II Discovery3 approach. The most stable configurations and the statistic cis/trans concentration distribution demonstrated that the phosphorylation evidently influences the peptidyl-prolyl imide bond isomerization and works as a key effect in regulating the peptide conformations. The charge state and the site provided for the charge of the phosphate moiety might be an important key. The results also demonstrated that phosphorylation changes the cis conformation ratio of the peptide and the maximum cis value is obtained when the phosphate group has no negative charge.

Abstract:We have synthesized a series of gamma-aminoxy acids, including unsubstituted and gamma(4)- Ph-, gamma(4)-alkyl-, and gamma(3,4)-cyclohexyl-substituted systems. Coupling of these monomers to oligomers can be realized using EDCl/HOBt (or HOAt) as the coupling agent. gamma-Aminoxy peptides can form 10-membered-ring intramolecular hydrogen bonds-so-called "gamma N-O turns"-between adjacent residues, the extent of which is controlled by the nature of the side chain of each gamma-aminoxy acid residue, increasing from the unsubstituted gamma-aminoxy peptide to the gamma(4)-alkyl aminoxy peptides to the gamma(4)-phenyl- and gamma(3,4)-cyclohexyl-substituted aminoxy pepticles. The presence of two consecutive homochiral 10-membered-ring intramolecular hydrogen bonds leads to the formation of a novel helical structure. Theoretical studies on a series of model peptides rationalize very well the experimentally observed conformational features of these gamma-aminoxy peptides.
Discrimination of 4-hydroxyproline diastereomers by vibrational spectroscopy of the gaseous protonated species

Abstract:Hydroxylation of proline is a prominent oxidative post-translational modification (oxPTM) in animals, characterized by site specificity and stereochemical control. The presence of this irreversible modification and the ensuing generation of a chiral center have been assayed in (2S,4R)-4-hydroxyproline and (2S,4S)-4-hydroxyproline forming the protonated species by electrospray ionization and sampling them by infrared multiple photon dissociation (IRMPD) spectroscopy. IRMPD spectra, recorded both in the 950-1950 cm(-1) (using the CLIO free electron laser) and in the 3200-3700 cm(-1) [using a tabletop parametric oscillator/amplifier (OPO/OPA) laser] regions, have been interpreted by comparison with the absorbance spectra of the lowest energy structures calculated at MP2/6-311+G** level of theory. Remarkable spectral differences have emerged in the fingerprint region, pointing to the unambiguous discrimination between S,R and S,S diastereomers. The main differences arise from the position of the carbonyl stretching mode, a signature of nonzwitterionic structures, moving from 1750 cm(-1) for the S,R form to 1770 cm(-1) for the S,S diastereomer. Furthermore, a well-defined band associated with the NH(2) wagging mode at 1333 cm(-1) is a distinct mark of the S,S isomer. Each gaseous protonated epimer comprises a population of at least three conformers, stabilized by intramolecular hydrogen bonds linking the two hydrogens of protonated secondary amine group with the 4-hydroxy substituent and with an oxygen atom of the carboxylic group, respectively. Interestingly, a tendency to adopt either C(4)-exo (up) or C(4)-endo (down) pyrrolidine puckering upon proline 4(R)- or 4(S)-hydroxylation, respectively, is observed here. The same bias is found in neutral hydroxyprolines and in collagen model peptides. In the protonated species under examination, this bias originates chirality-induced vibrational features revealed by IRMPD spectroscopy.
Identifying the Protonation Site and the Scope of Non-Proline Cis-Peptide Bond Conformations: a First-Principles Study on Protonated Oligopeptides.

Abstract:The existence of non-proline cis-peptide bond conformations of protonated triglycine proposed by us has been verified through a recent IR-IR double resonance experiment. However, the scope of such unique structures in protonated oligopeptides and whether protonation at amide oxygen is more stable than that at traditional amino nitrogen remain unsolved. In this study, the most stable conformers of a series of protonated oligopeptides were fully searched. Our findings reveal that the special cis-peptide bond structure appears with high energies for diglycine and is energetically less favored for tetra- and pentapeptides, while it acts as the global minimum only for tripeptides. To explore the formation mechanism of the cis-peptide bond, electrostatic potential analysis, and intramolecular interactions were analyzed. Advanced theoretical calculations confirmed that amino nitrogen is still preferred as the protonated site in most cases except glycylalanylglycine(GAG). The energy difference between the two protonated isomers of GAG is only 0.03 kcal mol-1, indicating that the tripeptide is most likely to be protonated on the amide oxygen first. We also conducted chemical (infrared (IR)) and electronic (X-ray photoelectron spectra (XPS) and near-edge X-ray absorption fine structure spectra (NEXAFS)) structure calculations of these peptides to identify their notable differences unambiguously. This study thus provides valuable information for exploring the scope of cis-peptide bond conformation and the competition between two different protonated ways.

Abstract:Abstract The crystal and molecular structure of N-(O,O-diisopropyl phosphoryl)-trans-4-hydroxy-D,L-proline has been determined by X-ray diffraction analysis and is compared with proline or hydroxyproline residue in a peptide chain described in the literature. The compound crystallized in orthorhombic system with space group P212121, a=6.934(2), b=8.694(3), c=26.727(7) A, V=1611.3(8) A3, Z=4, Dx=1.22 g/cm3. The structure was solved by direct method and refined by anisotropic least squares to a discrepancy index R=0.072. In the compound, the nitrogen atom is trigonal and its remaining 2p orbital is conjugated with the P[dbnd]Oπ system; the conformation of the phosphorimidate function is favoured by the trans orientation of the P=O bond with respect to the N-C4 bond. In the pyrrolidine ring moeity, the C2-C1-N-C4 atoms are nearly copolnar and the C3 atom is out of the plane by about 0.47 A.

Abstract:We have investigated, using NMR, IR, and CD spectroscopy and X-ray crystallography, the conformational properties of peptides 1-10 of beta(3)-aminoxy acids (NH2OCHRCH2COOH) having different side chains on the beta carbon atom (e.g., R = Me, Et, COOBn, CH2CH2CH=CH2, i-Bu, i-Pr). The beta N-O turns and beta N-O helices that involve a nine-membered-ring intramolecular hydrogen bond between NHi+2 and COj, which have been found previously in peptides of beta(2,2)-aminoxy acids (NH2OCH2CMe2COOH), are also present in those beta(3)-aminoxy peptides. X-ray crystal structures and NMR spectral analysis reveal that, in the beta N-O turns and beta N-O helices induced by beta(3)-aminoxy acids, the N-O bond could be either anti or gauche to the C-alpha-C-beta bond depending on the size of the side chain; in contrast, only the anti conformation was found in beta(2,2)-aminoxy peptides. Both diamide 1 and triamide 9 exist in different conformations in solution and in the solid state: parallel sheet structures in the solid state and predominantly beta N-O turn and beta N-O helix conformations in nonpolar solvents. Theoretical studies on a series of model diamides rationalize very well the experimentally observed conformational features of these beta(3)-aminoxy peptides.

Abstract:It has long been understood that the proline residue has lower configurational entropy than any other amino acid residue due to pyrrolidine ring hindrance. The peptide bond between proline and its preceding amino acid (Xaa-Pro) typically exists as a mixture of cis- and trans- isomers in the unfolded protein. Cis–trans isomerization of Xaa-Pro peptide bonds are infrequent, but still occur in folded proteins. Therefore, the effects of the cis–trans isomerization equilibrium in both unfolded and folded states should be taken into account when estimating the stability contribution of a specific proline residue. In order to study the stability contribution of the four proline residues to the hyperthermophilic protein Ssh10b, in this work, we expressed and purified a series of Pro→Ala mutants of Ssh10b, and performed correlative unfolding experiments in detail. We proposed a new unfolding model including proline isomerization. The model predicts that the contribution of a proline residue to protein stability is associated with the thermodynamic equilibrium between cis- and trans- isomers both in the unfolded and folded states, agreeing well with the experimental results.

Abstract:Cyclisation of peptides by forming thioether (lanthionine), disulfide (cystine) or methylene thioacetal bridges between side chains is established as an important tool to stabilise a given structure, enhance metabolic stability and optimise both potency and selectivity. However, a systematic comparative study of the effects of differing bridging modalities on peptide conformation has not previously been carried out. In this paper, we have used the NMR deconvolution algorithm, NAMFIS, to determine the conformational ensembles, in aqueous solution, of three cyclic analogues of angiotensin(1-7), incorporating either disulfide, or non-reducible thioether or methylene thioacetal bridges. We demonstrate that the major solution conformations are conserved between the different bridged peptides, but the distribution of conformations differs appreciably. This suggests that subtle differences in ring size and bridging structure can be exploited to fine-tune the conformational properties of cyclic peptides, which may modulate their bioactivities.
A Reverse Turn Structure Induced by A D,L-Alpha-Aminoxy Acid Dimer

Abstract:Our previous work revealed that two adjacent D-alpha-aminoxy acids could form two homochiral N-O turns, with the backbone folding into an extended helical structure (1.8(8)-helix). Here, we report the conformational studies of linear peptides 3-6, which contain a D,L-alpha-aminoxy acid dimer segment. The NMR and X-ray analysis of 3 showed that it folded into a loop conformation with two heterochiral N-O turns. This loop segment can be used to constrain tetrapeptides 4 and 6 to form a reverse turn structure. (1)H NMR dilution studies, DMSO-d6 addition studies, and 2D-NOESY data indicated that tetrapeptides 4 and 6 folded into reverse turn conformations featured by a head-to-tail 16-membered-ring intramolecular hydrogen bond. In contrast, tetrapeptide 5 with L-Ala instead of Gly or D-Ala as the N-terminal amino acid could not form the desired reverse turn structure for steric reasons. Quantum mechanics calculations showed that model pentamide 7, with the same substitution pattern of 4, adopted a novel reverse turn conformation featuring two heterochiral N-O turns (each of an 8-membered ring hydrogen bond), a cross-strand 16-membered ring hydrogen bond, and a 7-membered ring gamma-turn.
