Abstract:Base stacking is employed in an entirely new type of sensing platform for the simple and robust detection of protein. Only in the presence of protein, the aptamer DNA can hybridize stably with the capture DNA to form a stem-loop structure due to the enhancement of base stacking. This leads to a strong chemiluminescence emission for simple protein detection. With the use of a platelet-derived growth factor as a model, a fM detection limit was obtained with a dynamic range that spanned 4 orders of magnitude. Upon modification, the approach presented herein was also extended to detect other types of targets including Hg(2+) ion and adenosine and also other types of labels such as fluorescence nanogold. We believe such advancements will represent a significant step toward improved diagnostics and more personalized medical treatment and environmental monitoring.

Abstract:This work demonstrates a strategy of double recognition hybrid aptamer-molecular imprinted polymer/quantum dots (apt-MIP/QDs) fluorescent sensor for specific recognition of target protein. We selected vinyl modified Mn-doped ZnS QDs as signal source and support. Instead of relying on single source of weak interaction between protein and small molecule monomer, thiol terminated aptamers were used as specific functional monomers to obtain apt-MIP on the surface of QDs. The double recognition was based on aptamer and imprinted cavity to overcome the challenges of protein imprinting. The synergistic effect of the aptamer and MAA contributed for highly specific recognition ability of the apt-MIP/QDs sensor toward Cyt C. The imprinting factor and the selectivity factor values of the hybrid apt-MIP/QDs sensor were 3.17 and 8.33, respectively. This composite sensor showed an excellent linear correlation for Cyt C in the concentration range of 0.20-2.00 mu M. The detection limit for Cyt C was 0.054 mu MA sensitive, rapid and convenient recognition system for Cyt C in biological samples was developed. The recoveries were between 94.2% and 102.5% for urine and serum samples.

Abstract:In this work, we have successfully designed a smart and flexible signal amplification method based on a newly synthesized hybrid nanocomposite with switchable enzyme activity for specific and sensitive protein detection. The smart hybrid nanocomposite synthesized here is initially loaded with quenched fluorophore and a unique aptamer-inhibited DNA polymerase. It then undergoes target protein-triggered release of the fluorophore and activation of the DNA polymerase, which can thereby promote multiple catalytic reactions and recycled use of the target protein, resulting in the generation of highly amplified signals. Therefore, a small amount of target protein can lead to a large amount of signal without being consumed. In addition, the programmable control of DNA polymerase activity may effectively reduce background signal and avoid false positive results, which may further facilitate an efficient detection of small amounts of protein. By taking the detection of human stress-induced phosphoprotein 1 (STIP1) as an example, the excellent performance of this method has been verified. Furthermore, the proposed method has been used to analyze serum STIP1 from patients of ovarian cancer, showing promising application in clinical practice.
Highly Sensitive Protein Biosensor Based on a Conjugated Polymer Brush

Abstract:Simple and sensitive detection of proteins is crucial in biological analysis and medical diagnosis. Conjugated polymers (CPs) with p-conjugated backbones were recognized as having excellent light-harvesting capability and high fluorescent quantum yield. They have been widely used as an energy donor to amplify fluorescence signal via high efficient Foster resonance energy transfer (FRET). In particular, conjugated polymer brush with high charge density provides more possibilities due to stronger electrostatic interactions with negatively charged biomolecules. Here, we developed a highly sensitive protein biosensor for thrombin detection based on a conjugated polymer brush (PFNI) and a fluorescein-labeled aptamer (FAM-apt15). PFNI is a water-soluble cationic polyfluorene derivate with extremely high charge density (78 positive charges per repeat unit). PFNI can attract negatively charged aptamer through strong electrostatic interactions. In this case, the energy donor (PFNI) and acceptor (FAM) are in a close proximity, which results in an efficient FRET process and a high FRET signal. However, when the FAM-apt15 combines with the target protein, a rigid and big-sized G-quadruplex/thrombin complex formed. Due to the steric hindrance from the densely brush of PFNI, the distance between the two fluorophores increased significantly, leading to an inefficient FRET process and a low FRET signal. The strategy exhibits excellent specificity and the limit of detection (LOD) for thrombin in buffer was estimated to be 0.05 nmol/L. It also works well in diluted serum and a LOD of 0.2 nmol/L can be obtained. Compared to the biosensors based on traditional linear conjugated polymers, the sensitivity was improved by one order of magnitude. In addition, our strategy also shows the merits of simple, label-free, and low-cost because labeled DNA is much more expensive than unlabeled one. Based on the specific binding of aptamer and protein, this novel method can be extended to a highly sensitive detection of more proteins.

Abstract:Rapid and sensitive detection of proteins is crucial to biomedical research as well as clinical diagnosis. However, so far, most detection methods rely on antibody-with poor sensitivity. Herein, we developed a simple and sensitive fluorescence-based strategy for protein detection by based assays and are usually laborious and time-consuming, using split aptamer fragments and a water-soluble polycationic polymer (poly{[9,9-bis(6'-(N,N,N-diethylmethylammonium)hexyl)-2,7-fluorenylene ethynylene]-alt-co-[2,5-bis(3'-(N,N,N-diethylmethylammonium)-1'-oxapropyl)-1,4-phenylene] tetraiodide} (PFEP)). The thrombin-binding DNA aptamer was split into two fragments for target recognition. The PFEP with high fluorescence emission was used as energy donor to amplify the signal of dye-labeled DNA probe. In the absence of target, three DNA/PFEP complexes were formed via strong electrostatic interactions, resulting in efficient Foster resonance energy transfer (FRET) between two fluorophores. While the presence of target induces a conjunction of two split aptamer fragments to form G-quadruplex, and subsequent assemble with PFEP leading to the formation of G-quadruplex/thrombin/PFEP complex. The distance between the PFEP and dye increased due to protein's large size, leading to a remarkable decrease of the FRET signal. Compared with the intact aptamer, the use of shorter split aptamer fragments increases the possibility of forming G-quadruplex upon target. Thus, the rate of change of FRET signal before and after the addition of target improved significantly and a higher sensitivity (limit of detection (LOD) = 2 nM) was obtained. This strategy is superior in that it is rapid, has low cost and homogeneous detection, and does not need heating to avoid an unfavorable secondary structure of DNA probe. With further efforts, this method could be extended to a universal way for simple and sensitive detection of a variety of biomolecules.

Abstract:Molecular imprinting is a technique for preparing polymer scaffolds that function as synthetic receptors 1 , 2 , 3 . Imprinted polymers that can selectively bind organic compounds have proven useful in sensor development 2 , 3 , 4 , 5 , 6 , 7 . Although creating synthetic molecular-imprinting polymers that recognize proteins remains challenging 8 , 9 , 10 , 11 , nanodevices and nanomaterials show promise in this area 12 , 13 , 14 . Here, we show that arrays of carbon-nanotube tips with an imprinted non-conducting polymer coating can recognize proteins with subpicogram per litre sensitivity using electrochemical impedance spectroscopy. We have developed molecular-imprinting sensors specific for human ferritin and human papillomavirus derived E7 protein. The molecular-imprinting-based nanosensor can also discriminate between Ca 2+ -induced conformational changes in calmodulin. This ultrasensitive, label-free electrochemical detection of proteins offers an alternative to biosensors based on biomolecule recognition.

Abstract:Label-free DNA detection is a highly sensitive and selective method with great scientific and social significance. Water-soluble cationic conjugated polymer (CCP), poly(9,9-bis(6'-N,N,N-trimethylammonium)-hexyl)-fluorene phenylene) (PFP), was synthesized by cross coupling reaction under the catalysis of palladium, and water-soluble anionic conjugated polymer (ACP), poly(3-thiophene sodium acetate) (P3TSA), was prepared through oxidative addition polymerization with anhydrous ferric chloride as the catalyst. Both PFP and P3TSA were well characterized by H-1 nuclear magnetic resonance (H-1 NMR) and Fourier transform infrared (FTIR) tests. Owing to the existence of opposite ionic side-chains, PFP and P3TSA were both water-soluble and could form polymer complexes through electrostatic interactions. The transmittance measurements of the polymer complex solution with wavelength ranging from 600 to 750 nm were performed. The results showed that the transmittance was almost unchanged for all samples, confirming the high solubility and stability of polymer complexes. The ultraviolet-visible (UV-vis) and photoluminescence emission measurements showed that the emission spectrum of PFP overlapped a lot with the absorption spectrum of P3TSA, proving the energy transfer from PFP (donor) to P3TSA (acceptor). By fixing the donor concentration, energy transfer efficiency (ETEF) of the polymer complexes increased with the concentration of P3TSA. With the enhancement of P3TSA concentration, the ETEF increased slowly at first and then relatively fast at a high P3TSA concentration. A sample with a high ETEF was selected to investigate the effect of DNA probe (X-1) concentration on ETEF. It was observed that ETEF decreased with the increase of X-1 concentration, owing to the repulsion of P3TSA by negative charged DNA probes. DNA hybridization was conducted by using 0.2 nmol of X-1 as a probe. The experimental results showed that the perfectly matched, double mismatched and non-matched target DNA could be well distinguished with obvious photoluminescence signals. In conclusion, a new label-free DNA detection method with high selectivity has been successfully developed based on the energy transfer of conjugated polymer complexes.

Abstract:In this work, a new method for the sensitive detection of proteins has been developed by combining the highly efficient DNAzyme cycling processing of DNA with nanoparticles which have an affinity for DNA. Specifically, DNAzymes are designed to be activated after recognition between the target protein and its aptamer, pre-hybridized with a DNAzyme sequence. In the meantime, DNAzyme substrates are pre-modified on an electrode surface so as to expose their 5′ phosphate end to conjugate with zirconia nanoparticles (ZrNPs), which have strong phosphoric affinity. The nanoparticles are also decorated with a large amount of signal molecule, peptide GHK. Consequently, a greatly amplified electrochemical signal can be achieved for the assay of the target protein. In addition to high sensitivity and simplicity, this strategy is also versatile, because it can easily be adapted to assay a large spectrum of targets simply by changing the sequence of the aptamer. Thus it holds great potential for the development of ultrasensitive biosensors in clinical bioanalysis.

Abstract:Rapid and sensitive methods to detect proteins and protein denaturation have become increasingly needful in the field of proteomics, medical diagnostics, and biology. In this paper, we have reported the synthesis of a new cationic water-soluble conjugated polymer that contains fluorene and diene moieties in the backbone (PFDE) for protein identification by sensing an array of PFDE solutions in different ionic strengths using the linear discriminant analysis technique (LDA). The PFDE can form complexes with proteins by electrostatic and/or hydrophobic interactions and exhibits different fluorescence response. Three main factors contribute to the fluorescence response of PFDE, namely, the net charge density on the protein surface, the hydrophobic nature of the protein, and the metalloprotein characteristics. The denaturation of proteins can also be detected using PFDE as a fluorescent probe. The interactions between PFDE and proteins were also studied by dynamic light scattering (DLS) and isothermal titration microcalorimetry (ITC) techniques. In contrast to other methods based on conjugated polymers, the synthesis of a series of quencher or dye-labeled acceptors or protein substrates has been avoided in our method, which significantly reduces the cost and the synthetic complexity. Our method provides promising applications on protein identification and denaturation detection in a simple, fast, and label-free manner based on non-specific interaction-induced perturbation of PFDE fluorescence response.

Abstract:A universal approach is proposed in this study for the development of an aptamerie assay system for proteins based on aptamer structure-switching-triggered ligation-rolling circle amplification (L-RCA) upon target binding. The strategy chiefly depends on the competition for binding the aptamer probe between target protein and a complementary single-stranded DNA (CDNA) that can induce the circularization of the padlock probe. Introduction of target protein into the assay system inhibit,; the hybridization of the CDNA with the aptamer probe because of the formation of the target/aptamer duplex. The free CDNA can only hybridize with the padlock probe. With the assistance of DNA ligase, the padlock probe is circularized, and the subsequent RCA process can be accomplished by Phi 29 DNA polymerase. Each RCA product containing thousands of repeated sequences might hybridize with a large number of molecular beacons (detection probes), resulting in an enhanced fluorescence signal. In contrast, in the absence of target protein, no obvious change in the fluorescence intensity of the detection probe is observed. This signaling mode for target recognition and transduction events is based on the combination of aptamer recognition elements and 1,RCA technology with high specificity and sensitivity. The proposed assay system not only exhibits excellent analytical characteristics (e.g., the detection limit on attomolar scale and a linear dynamic range of more than 3 orders of magnitude) but also possesses significant advantages over existing aptameric assays. The proposed strategy is universal since the sequences of aptamer probe, CDNA, and padlock probe could be easily designed to be compatible with the L-RCA based detection of other proteins without other conditions.

Abstract:Despite great progress, it is still of high interest to explore new homogeneous assays for simple, visual, and selective protein detection. Herein, one new colorimetric sensor has been developed for visual detection of protein by using polymeric micelles as a sensing scaffold and the molecular recognition between protein and the ligand on the surface of the polymeric micelles as the driving force to trigger the readout of the detection signal. The polymeric micelles formed via the self-assembly of the amphiphilic block polymer biotin-labeled poly(ethylene glycol)-block-poly(3-acryl aminophenylboronic acid) are endowed with colorful feature by incorporation of alizarin red S (ARS) into the hydrophobic core. Based on the response to streptavidin recognition, these micelles are further disintegrated through the competitive binding of α-cyclodextrin with boronic acid for disassociation of ARS, which achieves orange-yellow to pink-purple transition in 2 h. This work will open the way to develop one new mix-and-measure, visual, and homogeneous assay.

Abstract:Due to the ubiquity and essential of the proteins in all living organisms, the identification and quantification of disease-specific proteins are particularly important. Because the conformational change of aptamer upon its target or probe/target/probe sandwich often is the primary prerequisite for the design of an electrochemical aptameric assay system, it is extremely difficult to construct the electrochemical aptasensor for protein assay because the corresponding aptamers cannot often meet the requirement. To circumvent the obstacles mentioned, an electronic channel switching-based (ECS) aptasensor for ultrasensitive protein detection is developed. The essential achievement made is that an innovative sensing concept is proposed: the hairpin structure of aptamer is designed to pull electroactive species toward electrode surface and makes the surface-immobilized IgE serve as a barrier that separates enzyme from its substrate. It seemingly ensures that the ECS aptasensor exhibits most excellent assay features, such as, a detection limit of 4.44×10(-6)μg mL(-1) (22.7fM, 220zmol in 10-μL sample) (demonstrating a 5 orders of magnitude improvement in detection sensitivity compared with classical electronic aptasensors) and dynamic response range from 4.44×10(-6) to 4.44×10(-1)μg mL(-1). We believe that the described sensing concept here might open a new avenue for the detection of proteins and other biomacromolecules.

Abstract:Sensitive, reliable, and simple detection of sequence-specific DNA-binding proteins (DBP) is of paramount importance in the area of proteomics, genomics, and biomedicine. We describe herein a novel fluorescent-amplified strategy for ultrasensitive, visual, quantitative, and "turn-on" detection of DBP. A Förster resonance energy transfer (FRET) assay utilizing a cationic conjugated polymer (CCP) and an intercalating dye was designed to detect a key transcription factor, nuclear factor-kappa B (NF-κB), the model target. A series of label-free DNA probes bearing one or two protein-binding sites (PBS) were used to identify the target protein specifically. The binding DBP protects the probe from digestion by exonuclease III, resulting in high efficient FRET due to the high affinity between the intercalating dye and duplex DNA, as well as strong electrostatic interactions between the CCP and DNA probe. By using label-free hairpin DNA or double-stranded DNA containing two PBS as probe, we could detect as low as 1 pg/μL of NF-κB in HeLa nuclear extracts, which is 10000-fold more sensitive than the previously reported methods. The approach also allows naked-eye detection by observing fluorescent color of solutions with the assistance of a hand-held UV lamp. Additionally, a less than 10% relative standard deviation was obtained, which offers a new platform for superior precision, low-cost, and simple detection of DBP. The features of our optical biosensor shows promising potential for early diagnosis of many diseases and high-throughput screening of new drugs targeted to DNA-binding proteins.
