Abstract:This book constitutes the refereed proceedings of the 10th International Symposium on Bioinformatics Research and Applications, ISBRA 2014, held in Zhangjiajie, China, in June 2014. The 33 revised full papers and 31 one-page abstracts included in this volume were carefully reviewed and selected from 119 submissions. The papers cover a wide range of topics in bioinformatics and computational biology and their applications including the development of experimental or commercial systems.

Abstract:Computational systems biology has become an intensive research topic in the past decade due to the emergence of high-throughput biological experiments. The generated genomics, epigenomics, transcriptomics, proteomics, and metabolomics data have provided new ways to decipher the biological systems in a more detailed and comprehensive manner. These research topics have also attracted many leading scientists in Biology, Systems Science, Physics, Mathematics, Computer Science, Control Science and Statistics. Many computational and mathematical methodologies have been developed to meet the request of the unprecedented opportunity. The 7th IEEE International Conference on Systems Biology (ISB2013), organized by the Chinese Academy of Sciences (CAS) and Hunan University was held in Huangshan, China, August 23rd-25th, 2013. The conference was sponsored by the National Natural Science Foundation of China (NSFC), the Academy of Mathematics and Systems Sciences of CAS (AMSS), Shanghai Institutes for Biological Sciences of CAS (SIBS), Hunan University, the Computational Systems Biology Society of ORSC (Operations Research Society of China), the Systems Biology Technical Committee of IEEE SMC Society, and also technically sponsored by IEEE SMC Society. The purpose of ISB 2013 was to exchange ideas and approaches by presenting state-of-the-art solutions in this interdisciplinary field, including mathematical, computational, and statistical methods and their applications in various aspects of Systems Biology. In this Special Issue, we collected eight papers covering various approaches to the challenging problems in Systems Biology. In particular, the topics include: sequence-based analyses of genes and their products in plants and in signaling proteins such as G-protein couple receptor in eukaryotes, systems biology approaches in complex diseases such as pancreatic cancer and Alzheimer disease, the system-wide-scale structure features and characteristics in protein-DNA binding and protein-protein interactions, and the analyses of steady states for dynamical biological systems, such as transcriptional regulatory networks and so on. We would like to thank the co-chair of ISB 2013, Professor Xiang-Sun Zhang, and the local organizer Professor Bo Liao for their works in organizing the conference. Thanks also to all of the authors for their high-quality works that contributed to this Special Issue and all of the anonymous reviewers for their great efforts and professional comments in evaluating the manuscripts. Zhi-Ping Liu received the BS and MS degrees in Applied Mathematics from Shandong University, Jinan, Shandong province, China in 2002 and 2005, respectively, and a PhD in Applied Mathematics and Bioinformatics from Academy of Mathematics and Systems Science, Chinese Academy of Sciences, Beijing, China in 2008. He received his postdoctoral trainings in Systems Biology from Osaka Sangyo University, Japan and University of Rochester, USA. Formerly, he worked at the Key Laboratory of Systems Biology, Shanghai Institutes for Biological Sciences, Chinese Academy of Sciences as Assistant Professor, then promoted to be Associate Professor in 2010. From September 2013, he worked at Shandong University as Associate Professor. His research interests are systems biology and bioinformatics. In the past five years, he published more than 30 journal papers in systems biology. Luonan Chen received the ME and PhD degrees in electrical engineering from Tohoku University, Sendai, Japan, in 1988 and 1991, respectively. Beginning in 1997, he was an associate professor at the Osaka Sangyo University, Osaka, Japan, and then a full professor. Since 2010, he has been a professor and executive director at the Key Laboratory of Systems Biology, Shanghai Institutes for Biological Sciences, Chinese Academy of Sciences. He was the founding director of the Institute of Systems Biology, Shanghai University. He serves as chair of the Technical Committee on Systems Biology of the IEEE SMC Society, and as the founding president of the Computational Systems Biology Society of ORS China. He serves as an editor or editorial board member for major systems biology related journals, e.g., IET Systems Biology, BMC Systems Biology, IEEE/ACM Transactions on Computational Biology and Bioinformatics, Mathematical Biosciences, Journal of the Royal Society Interface, Journal of Theoretical Biology, and Journal of Molecular Cell Biology. His fields of interest are systems biology, network biology, and nonlinear dynamics. In the past decade, he published more than 200 journal papers and two monographs in the area of systems biology.

Abstract:This Editorial introduces the motivation and organization process of the special issue on intelligent robotic systems. The major contributions of the six papers published in the special issue are discussed. In these papers, three papers present recent progresses in robot navigation and localization in complex environments. One paper reports a new robot sensing approach. The other two papers address the problems in robot dynamics modeling and service modeling in human-robot interaction.

Abstract:This Supplement issue, presents five research articles which are distributed, mainly due to the subject they address, from the 8th International Work-Conference on Bioinformatics and Biomedical Engineering (IWBBIO 2020), which was held on line, during September, 30th–2nd October, 2020. Those contributions were then invited to participate in this supplement for the following journals of BMC: BMC Bioinformatics and BMC Genomics. Abstract:In this editorial, we first summarize the 2016 International Conference on Intelligent Biology and Medicine (ICIBM 2016) that was held on December 8–10, 2016 in Houston, Texas, USA, and then briefly introduce the ten research articles included in this supplement issue. ICIBM 2016 included four workshops or tutorials, four keynote lectures, four conference invited talks, eight concurrent scientific sessions and a poster session for 53 accepted abstracts, covering current topics in bioinformatics, systems biology, intelligent computing, and biomedical informatics. Through our call for papers, a total of 77 original manuscripts were submitted to ICIBM 2016. After peer review, 11 articles were selected in this special issue, covering topics such as single cell RNA-seq analysis method, genome sequence and variation analysis, bioinformatics method for vaccine development, and cancer genomics.

Abstract:Between August 24–27, nearly 300 systems biology researchers from more than 15 countries and regions gathered in Qingdao, Shandong Province, China for the 8th International Conference on Systems Biology (ISB2014). It was organised by the Chinese Academy of Sciences (CAS) and Qingdao University, and co-held with the 4th International Translational Bioinformatics Conference (TBC2014). The conference was sponsored by the National Natural Science Foundation of China (NSFC), Academy of Mathematics and Systems Sciences of CAS (AMSS), Shanghai Institutes for Biological Sciences of CAS (SIBS), Qingdao Institute of Bioenergy and Bioprocess Technology of CAS (QIBEBT), Qingdao University, Computational Systems Biology Society of ORSC, Functional Genome Informatics and Systems Biology Society of CSCB, Systems Biology Technical Committee of IEEE SMC Society, Korean Society for Bioinformatics and Systems Biology (KSBSB), The Korean Society of Medical Informatics (KOSMI) and Korean Genome Organisation (KOGO). The emergence of high-throughput biological experiment techniques and the generated data provide the unprecedented opportunity to characterise biological systems in a more detailed and comprehensive manner. Multiscale modeling methods and computational approaches are eager requests to meet the challenges of deciphering the biological systems from genomic, transcriptomic and proteomic levels. The purpose of the ISB conference series is to build an international platform to exchange ideas and approaches by presenting state-of-the-art solutions in this interdisciplinary field, including mathematical, computational, and statistical methods and their applications in various aspects of Systems Biology. In this Special Issue, we selected seven papers from the conference to demonstrate some modeling methods for treating the multiscale problems we face in this field. The topics in this issue vary from biological pathway analyses to biomarker identification in diagnosing complex diseases. In particular, Wang et al. studied the crosstalking between pathways to elucidate the controllability of biological systems, and indicated how these pathways have been optimised from a viewpoint of control theory. Sun and Medvedovic developed a method for solving parameter estimation problems in nonlinear dynamical systems, especially for biochemical reaction pathway analysis. Xu et al. modeled a kinetic metabolic network to evaluate fluxes in engineered S. lividans with xiamenmycin-oriented genetic modification. Qin et al. proposed a knowledge-based potential function for facilitating transcription factor binding site prediction. Guo et al. constructed a mathematical programming model for predicting protein structure in its non-compact conformations. Cai et al. developed a signal processing method for sparse electrocardiogram signal recovery. Han and Liu built up a machine-learning-based diagnosis system to identify disease biomarkers using big transcriptomic data. Zhi-Ping Liu obtained his BS and MS degrees in Mathematics from Shandong University, China and a PhD in Bioinformatics from Academy of Mathematics and Systems Science, Chinese Academy of Sciences. He received his postdoctoral training in Systems Biology from Osaka Sangyo University, Japan and the University of Rochester, USA. Formerly, he worked at the Key Laboratory of Systems Biology, Shanghai Institutes for Biological Sciences, Chinese Academy of Sciences as an Associate Professor. Currently, he works as an Associate Professor at Shandong University. His research interests are Systems Biology and Bioinformatics. Luonan Chen is with the Key Laboratory of Systems Biology, Collaborative Innovation Center of Cancer Medicine, Institute of Biochemistry and Cell Biology, Shanghai Institutes for Biological Sciences, Chinese Academy of Sciences, Shanghai, China. Luonan Chen obtained ME and PhD degrees in electrical engineering from Tohoku University, Japan. Formerly, he was a Professor at Osaka Sangyo University, Osaka, Japan, and is now a Professor and Executive Director at the Key Laboratory of Systems Biology, Shanghai Institutes for Biological Sciences, Chinese Academy of Sciences. He serves as chair of the Technical Committee on Systems Biology at the IEEE SMC Society, and as the founding president of the Computational Systems Biology Society of ORS China. He also serves as an editor and editorial board member for major systems biology journals, e.g., IET Systems Biology, BMC Systems Biology, IEEE/ACM Transactions on Computational Biology and Bioinformatics, Mathematical Biosciences, Journal of the Royal Society Interface, Journal of Theoretical Biology, and Journal of Molecular Cell Biology. His research fields are Systems Biology and Nonlinear Dynamics.
