Abstract:AIM three-dimensional reconstruction is the difficulties and focus in development of the medical application software.In this paper,OpenGL and Visualization Tool Kit are used to achieve the specific visualization based on the technology of surface rendering and volume rendering.To contrast the result,some CT data of developmental dysplasia of the Hip patients are reconstructed by using Marching Cube algorithm based on OpenGL and Marching Cube,Ray Casting algorithm which are based on VTK.Marching cube algorithm and Ray casting algorithm based on OpenGL and VTK can both better display the three-dimensional anatomical structure information of patient.Surface can provide effectively render surface of a three-dimensional,but the lack expression of internal information.Instead,volume rendering can greatly improve quality of image,but does not apply to the expression of real-time system.VTK visualization methods can implement simply and rapid display 3D data,it is lack of three-dimensional interactive features.Contrarily,OpenGL which is the underlying API can accomplish flexible interaction,but its code is more complex.

Abstract:A new 3D computer vision approach, 3D spectrum imaging and reconstruction system, is proposed in this paper. The basic principal and structure of the system is introduced, the formulas to obtain the 3D information is deduced on the base of triangular algorithm, and the experiment result is given. As it shows in the paper, this new 3D computer vision system is clear in its principal, fast in its accurate computation, and simple in its structure. The fast 3D objects imaging and reconstruction features of this system can make it possible to be used in practical applications.

Abstract:We propose an efficient algorithm to analyze $3D$ atomic resolution crystal images based on a fast $3D$ synchrosqueezed wave packet transform. The proposed algorithm can automatically extract microscopic information from $3D$ atomic resolution crystal images, e.g., crystal orientation, defects, and deformation, which are important information for characterizing material properties. The effectiveness of our algorithms is illustrated by experiments of synthetic datasets and real $3$D microscopic colloidal images.

Abstract:The principle that the 3D shape of crystals that grow from a solution can be characterised in real-time using stereo imaging has been demonstrated previously. It uses the 2D images of a crystal that are obtained from two or more cameras arranged in defined angles as well as a mathematical reconstruction algorithm. Here attention is given to the development of a new and more robust 3D shape reconstruction method for complicated crystal structures. The proposed stereo imaging camera model for 3D crystal shape reconstruction firstly rotates a digitised crystal in the three-dimensional space and varies the size dimensions in all face directions. At each size and orientation, 2D projections of the crystal, according to the angles between the 2D cameras, are recorded. The contour information of the 2D images is processed to calculate Fourier descriptors and radius-based signature that are stored in a database. When the stereo imaging instrument mounted on a crystalliser captures 2D images, the images are segmented to obtain the contour information and processed to obtain Fourier descriptors and radius-based information. The calculated Fourier descriptors and radius-based signature are used to find the best matching in the database. The corresponding 3D crystal shape is thus found. Potash alum crystals that each has 26 habit faces were used as a case study. The result shows that the new approach for 3D shape reconstruction is more accurate and significantly robust than previous methods. In addition, the growth rates of {111}, {110} and {100} faces were correlated with relative supersaturation to derive models of facet growth kinetics.

Abstract:This paper introduces the primary attempts on the modeling, analysis and visualization of the 3D macromolecular scalar field. According to the quantum chemical theory, one protein molecular structure is transformed into a regularly sampled 3D scalar field, in which each node records the combined effect of different actions in protease. By applying the first order and the second order local differential operators on individual node, a set of critical points which potentially depicts the active region of protein molecule are found. Also the paper gives some results after computing a sequence of molecular potential energy in the data field and interactively exploring the potential “tunnel” region exhibiting biological sense. In addition, the point-based, surface and volume rendering techniques are exploited to find the macro-structure inside the data field. With all these techniques, the escape route of water molecules hidden in the HIV-1 protease is successfully detected, which is in accordance with the experimental results.

Abstract:Crystal etching,a traditional method to study the crystal symmetry and crystal defects,should be a new application in modern mineralogy.This paper proposes a new idea to establish the three dimensional model of etching figure of mineral crystals.Based on the three dimensional model of etching figure,this method can be used to study:(1) crystal symmetry theoretic signification of the etching figure and the crystallographic orientation of minerals in rocks;(2) crystal defects and their crystallographic orientations for indicating the geological environments;and(3) anisotropy characteristics of the crystal dissolution mechanism.These studies have furthered the application of etching figures in modern mineralogy and geology.

Abstract:The classic reconstruction problem is that of reconstructing a 3D object from its 2D projections /1-5/. It is also well known that the principal difficulty in solving this problem in electron microscopy is that a very large number of independent projections are normally required. Recently it has been shown /3,4/ that if we restrict our attention to binary or Boolean objects, far fewer projections are needed in order to obtain an approximate solution. 2-dimensional solutions of ID projections were demonstrated using only four views and 3-dimensional reconstruction of 2D projections were obtained by dividing the projections into identifiable slices.In the present paper, an algebraic reconstruction technique (ART) has been studied which uses three mutually orthogonal projections.

Abstract:Despite the availability of various Process Analytical Technologies (PAT) for measuring other particle properties, their inherit limitations for the measurement of crystal shape have been restricted. This has impacted, in turn, on the development and implementation of optimisation, monitoring and control of crystal shape and size distributions within particle formulation and processing systems In recent years, imaging systems have shown to be a very promising PAT technique for the measurement of crystal growth, but still essentially limited as a technique only to provide two-dimensional information. The idea of using two synchronized cameras to obtain 3D crystal shape was mentioned previously (Chem Eng Sci 63(5) 1171-1184, 2008) but no quantitative results were reported. In this paper, a methodology which can directly image the full three-dimensional shape of crystals has been developed. It is based on the mathematical principle that if the two-dimensional images of an object are obtained from two different angles, the full three-dimensional crystal shape can be reconstructed. A proof of concept study has been carried out to demonstrate the potentials in using the system for the three-dimensional measurement of crystals.

Abstract:Open-3DSIM is a versatile open-source software for high-fidelity reconstruction of three-dimensional structured illumination microscopy data (with polarization). It is available in three convenient forms for user-friendly and customizable applications. Open-3DSIM is an open-source reconstruction platform for three-dimensional structured illumination microscopy. We demonstrate its superior performance for artifact suppression and high-fidelity reconstruction relative to other algorithms on various specimens and over a range of signal-to-noise levels. Open-3DSIM also offers the capacity to extract dipole orientation, paving a new avenue for interpreting subcellular structures in six dimensions (xyz & theta;& lambda;t). The platform is available as MATLAB code, a Fiji plugin and an Exe application to maximize user-friendliness.

Abstract:Significance A methodology that directly images the full three‐dimensional (3‐D) shape of crystals within a crystallizer is reported. It is based on the mathematical principle that if the two‐dimensional (2‐D) images of an object are obtained from two or more different angles, the full 3‐D crystal shape could be reconstructed. A prototype instrument is built and proof of concept study performed to demonstrate the potentials in using the system for 3‐D measurement of crystal shape and shape distribution. It is our belief that 3‐D measurement of crystal shape represents a significant step forward from existing work of 2‐D measurement of crystal morphology and is potentially of great significance to research toward closed‐loop control of crystal morphology. © 2015 American Institute of Chemical Engineers AIChE J, 62: 18–25, 2016
3-D Visualization System of the Cranium Based on X-ray Images

Abstract:A 3-d visualization system of the cranium based on reconstruction from X-rays is presented. Since X-rays belong to the penetrating projection images, the objects do not have definite surface in images. To solve this problem, an approach of pasting the lead granules on the face of a patient and reconstructing the face through the correlated vision is adopted. Then the 3-d cranium model is built by subtracting the thickness of soft tissue from the face model. The whole system consists of image pre-processing, feature point recognition, matching, texture mapping, animation, and 3-d measurement. Only the X-ray machine, adhesive tapes with lead granules and M-ultrasonograph are needed. The experiment demonstrates that this approach s effective and of high precision. It can help doctors examine and measure the face and cranium of patients by computer. Hopefully, this product could he developed and applied in clinic one day.

Abstract:This paper addresses a novel 3D reconstruction method for nanostructures based on the scanning electron microscopy (SEM) imaging principle. In this method, the shape from shading (SFS) technique is employed, to analyze the gray-scale information of a single top-view SEM image which contains all the visible surface information, and finally to reconstruct the 3D surface morphology. It offers not only unobstructed observation from various angles but also the exact physical dimensions of nanostructures. A convenient and commercially available tool (NanoViewer) is developed based on this method for nanostructure analysis and characterization of properties. The reconstruction result coincides well with the SEM nanostructure image and is verified in different ways. With the extracted structure information, subsequent research of the nanostructure can be carried out, such as roughness analysis, optimizing properties by structure improvement and performance simulation with a reconstruction model. Efficient, practical and non-destructive, the method will become a powerful tool for nanostructure surface observation and characterization.

Abstract:An angular spectrum holographic algorithm is proposed for generating three-dimensional (3D) reconstruction from multiple computational tomography (CT) slices. Objects consist of multiple slices can be easily modeled by the angular spectrum. So the 3D structure can be built through the superposition of computer generated phase holograms originally from parallel discrete planes at different depths. Then the superposed phase hologram is uploaded to the phase-only spatial light modulator (SLM). With the SLM illuminated by the coherent light, the 3D reconstruction is observed by a camera. The proposed method is more computationally efficient compared with the point source algorithm, and the angular spectrum holographic algorithm can process more large-capacity CT data for the 3D visualization. Experiment demonstrates the feasibility of reconstructing CT biological structure with holographic display.

Abstract:Electron cryo-microscopy (cryoEM) three-dimensional (3D) reconstruction is based on estimations of orientations of projection images or 3D volumes. It is common that the macromolecules studied by cryoEM have molecular symmetry. However, for neither spatial rotations nor projection directions, currently there is no statistics and classification method which takes molecular symmetry into consideration. This limits the applications of advanced statistical methods in cryoEM. In this research, based on the concept of non-unique-games (NUG), we propose statistics and classification methods of both spatial rotations and projection directions when molecular symmetry is considered. Such methods are realized in the open-source python package pySymStat.

Abstract:Based on SO(3) rotation group theory, a method is presented to fit $\alpha $ $\beta $-crystalline structure on to its corresponding electron microscopy (EM) model for the further diagnosis of crystalline disease. Taken EM model as a kind of $\alpha $ $\beta $-crystalline model rotation deformation, image processing techniques are firstly preformed and then mesh generation adopted on the obtained EM, depending upon its molecular features. Secondly, rigid-body fitting is performed to fit $\alpha $ $\beta $-crystalline Protein Data Bank (PDB) data onto its EM by using SO(3) rotation group theory. Among the fitting process, FFT is adopted to tackle the problems of large data and high computation. The PDB file is obtained from NCBI and EM file obtained from EMBL-EBI. All of the tools are developed by CVC, ICES, the University of Texas at Austin. The experimental results show that it’s a precise and efficient method of fitting $\alpha $ $\beta $-crystalline PDB crystal structure onto its EM model.
