Abstract:Genome shuffling is an efficient approach for the rapid engineering of microbial strains with desirable industrial phenotypes. In this study, we used genome shuffling in an attempt to improve the cellulase production of the wild-type strain Trichoderma viride TL-124. The initial mutant populations were generated by ultraviolet (UV) irradiation, low-energy ion beam implantation and atmospheric pressure non-equilibrium discharge plasma (APNEDP). The mutants were subjected to recursive protoplast fusion. The cellulase activities of shuffled strains were assayed after solid-state fermentation using wheat straw, an economical raw material, as substrate. The shuffled strain T. viride F161, which was selected from among about 2,000 shuffled strains after two rounds of genome shuffling, exhibited a total cellulase activity of 4.17 U g -1 dry weight, which was 1.97-fold higher that of wild-type strain T. viride TL-124 (2.12 U g -1 dry weight). Analysis by random amplification of polymorphic DNA revealed genetic differences between the shuffled strains and the wild-type strain.
Genome Shuffling in the Ethanologenic Yeast Candida Krusei to Improve Acetic Acid Tolerance.

Abstract:Genome shuffling was used to improve the acetic acid tolerance of an ethanologenic yeast, Candida krusei GL560. A mutant, S4–3, was isolated and selected after four rounds of genome shuffling. It was found that the mutant S4–3 had a higher viability in the YNBX (yeast nitrogen base/xylose) medium with acetic acid and grew better in the YPD (yeast extract, peptone and dextrose) medium [1% (w/v) yeast extract, 2% (w/v) peptone and 2% (w/v) glucose] with acetic acid than the parent strain GL560. The mutant S4–3 also improved its multiple stress tolerance to ethanol, H2O2, heat and freeze–thaw. Furthermore, S4–3 showed higher ethanol production than GL560 in EFM (ethanol fermentation medium) with or without acetic acid. The DNA content of S4–3 was similar to its parent strains in the genome shuffling. This suggested that gene exchange, as caused by homologous recombination, may have occurred during the process. Higher membrane integrity and intracellular catalase activity were two possible reasons for the higher acid‐tolerance phenotype of S4–3. These results indicated that genome shuffling is a powerful means of rapidly improving the complex traits of non‐haploid organisms, while still maintaining robust growth.
Combined Strategy of Transcription Factor Manipulation and Β-Glucosidase Gene Overexpression in Trichoderma Reesei and Its Application in Lignocellulose Bioconversion

Abstract:The industrial application of Trichoderma reesei has been greatly limited by insufficient β-glucosidase activity in its cellulase system. In this study, a novel β-glucosidase expression cassette was constructed and integrated at the target site in T. reesei ZU-02, which achieved the overexpression of β-glucosidase gene and in situ disruption of the cellulase transcriptional repressor ACE1. The resulting transformants showed significant increase in both β-glucosidase activity (BGA) and filter paper activity (FPA). The BGA and FPA increased to 25.13 IU/mL and 20.06 FPU/mL, respectively, 167- and 2.45-fold higher than that of the host strain. Meanwhile, the obtained cellulase system exhibited improved ratio of BGA to FPA, leading to better synergistic effect between cellulase components. Furthermore, submerged fermentation of the transformant was established in 50 m3 fermenter yielding 112.2 IU/mL β-glucosidase and 89.76 FPU/mL total cellulase. The newly constructed T. reesei transformant achieved improved hydrolysis yield (90.6%) with reduced enzyme loading (15 FPU/g substrate).

Abstract:Abstract Background Furfural and acetic acid are the two major inhibitors generated during lignocellulose pretreatment and hydrolysis, would severely inhibit the cell growth, metabolism, and ethanol fermentation efficiency of Zymomonas mobilis . Effective genome shuffling mediated by protoplast electrofusion was developed and then applied to Z. mobilis . Results After two rounds of genome shuffling, 10 different mutants with improved cell growth and ethanol yield in the presence of 5.0 g/L acetic acid and 3.0 g/L furfural were obtained. The two most prominent genome-shuffled strains, 532 and 533, were further investigated along with parental strains in the presence of 7.0 g/L acetic acid and 3.0 g/L furfural. The results showed that mutants 532 and 533 were superior to the parental strain AQ8-1 in the presence of 7.0 g/L acetic acid, with a shorter fermentation time (30 h) and higher productivity than AQ8-1. Mutant 533 exhibited subtle differences from parental strain F34 in the presence of 3.0 g/L furfural. Mutations present in 10 genome-shuffled strains were identified via whole-genome resequencing, and the source of each mutation was identified as either de novo mutation or recombination of the parent genes. Conclusions These results indicate that genome shuffling is an efficient method for enhancing stress tolerance in Z. mobilis . The engineered strains generated in this study could be potential cellulosic ethanol producers in the future.

Drug Resistance Marker-Aided Genome Shuffling to Improve Acetic Acid Tolerance in Saccharomyces Cerevisiae

Abstract:Acetic acid existing in a culture medium is one of the most limiting constraints in yeast growth and viability during ethanol fermentation. To improve acetic acid tolerance in Saccharomyces cerevisiae strains, a drug resistance marker-aided genome shuffling approach with higher screen efficiency of shuffled mutants was developed in this work. Through two rounds of genome shuffling of ultraviolet mutants derived from the original strain 308, we obtained a shuffled strain YZ2, which shows significantly faster growth and higher cell viability under acetic acid stress. Ethanol production of YZ2 (within 60 h) was 21.6% higher than that of 308 when 0.5% (v/v) acetic acid was added to fermentation medium. Membrane integrity, higher in vivo activity of the H+-ATPase, and lower oxidative damage after acetic acid treatment are the possible reasons for the acetic acid-tolerance phenotype of YZ2. These results indicated that this novel genome shuffling approach is powerful to rapidly improve the complex traits of industrial yeast strains.
Enhancement of Cellulase Production in Trichoderma Reesei RUT-C30 by Comparative Genomic Screening

Abstract:BACKGROUND:Cellulolytic enzymes produced by the filamentous fungus Trichoderma reesei are commonly used in biomass conversion. The high cost of cellulase is still a significant challenge to commercial biofuel production. Improving cellulase production in T. reesei for application in the cellulosic biorefinery setting is an urgent priority.RESULTS:Trichoderma reesei hyper-cellulolytic mutant SS-II derived from the T. reesei NG14 strain exhibited faster growth rate and more efficient lignocellulosic biomass degradation than those of RUT-C30, another hyper-cellulolytic strain derived from NG14. To identify any genetic changes that occurred in SS-II, we sequenced its genome using Illumina MiSeq. In total, 184 single nucleotide polymorphisms and 40 insertions and deletions were identified. SS-II sequencing revealed 107 novel mutations and a full-length wild-type carbon catabolite repressor 1 gene (cre1). To combine the mutations of RUT-C30 and SS-II, the sequence of one confirmed beneficial mutation in RUT-C30, cre196, was introduced in SS-II to replace full-length cre1, forming the mutant SS-II-cre196. The total cellulase production of SS-II-cre196 was decreased owing to the limited growth of SS-II-cre196. In contrast, 57 genes mutated only in SS-II were selected and knocked out in RUT-C30. Of these, 31 were involved in T. reesei growth or cellulase production. Cellulase activity was significantly increased in five deletion strains compared with that in two starter strains, RUT-C30 and SS-II. Cellulase production of T. reesei Δ108642 and Δ56839 was significantly increased by 83.7% and 70.1%, respectively, compared with that of RUT-C30. The amount of glucose released from pretreated corn stover hydrolyzed by the crude enzyme from Δ108642 increased by 11.9%.CONCLUSIONS:The positive attribute confirmed in one cellulase hyper-producing strain does not always work efficiently in another cellulase hyper-producing strain, owing to the differences in genetic background. Genome re-sequencing revealed novel mutations that might affect cellulase production and other pathways indirectly related to cellulase formation. Our strategy of combining the mutations of two strains successfully identified a number of interesting phenotypes associated with cellulase production. These findings will contribute to the creation of a gene library that can be used to investigate the involvement of various genes in the regulation of cellulase production.
Genome Shuffling of Lactobacillus Plantarum for Improving Antifungal Activity

Abstract:Many species of lactic acid bacteria have the ability to inhibit the growth of spoilage fungi in food and feed products. Genome shuffling is a powerful process that could efficiently improve desirable industrial phenotypes of microbial strains through recursive protoplast fusion. In our study, the antifungal activity of Lactobacillus plantarum IMAU10014 was improved by genome shuffling. The starting populations were obtained via ultraviolet irradiation and diethyl sulphate mutagenesis and subjected to recursive protoplast fusion with Lactobacillus helveticus IMAU40097. The optimal conditions for protoplast formation and regeneration were found to be 15 mg/ml lysozyme and 5 mu g/ml mutanolysin for 40 min at 37 degrees C. The protoplasts were inactivated under ultraviolet light for 30 min or heated at 60 degrees C for 120 min. After three rounds of genome shuffling, the inhibitory activity of strain F3C2 and F3A3 were improved to 192% and 200%, respectively, compared to the wild-type strain. The shuffled strains have a broad spectrum of antifungal activity and are promising candidates for bio-preservatives. It was also revealed that lactic acid has a positive correlation with antifungal activity. Antifungal activity was not related only to lactic acid, phenyllactic acid or any other single inhibitory substance, but rather to a combination of such substances. (C) 2013 Elsevier Ltd. Genome-shuffling Improved Acid Tolerance and L-Lactic Acid Volumetric Productivity in Lactobacillus Rhamnosus

Abstract:Genome shuffling is a powerful strategy for rapid engineering of microbial strains for desirable industrial phenotypes. Here we applied the genome shuffling to improve the glucose tolerance of Lactobacillus rhamnosus ATCC 11443 while simultaneously enhancing the L-lactic acid production. The starting population was generated by ultraviolet irradiation and nitrosoguanidine mutagenesis and then subjected for the recursive protoplast fusion. The positive colonies from library created by fusing the inactivated protoplasts were more likely to be screened on plates containing different concentrations of high glucose and 2% CaCO(3). Characterization of all mutants and wild-type strain in the shake flask indicated the compatibility of two optimal phenotypes of glucose tolerance and lactic acid enhancement. The lactic acid production, cell growth and glucose consumption of the best performing strain from the second round genome shuffled populations were 71.4%, 44.9% and 62.2% higher than those of the wild type at the initial glucose concentration of 150 g/l in the 16l bioreactor. Furthermore, the higher lactic acid concentrations were obtained when the initial glucose concentrations increased to 160 and 200 g/l in batch fermentation.

Abstract:BACKGROUND:In cellulolytic fungi, induction and repression mechanisms synchronously regulate the synthesis of cellulolytic enzymes for accurate responses to carbon sources in the environment. Many proteins, particularly transcription regulatory factors involved in these processes, were identified and genetically engineered in Penicillium oxalicum and other cellulolytic fungi. Despite such great efforts, its effect of modifying a single target to improve the production of cellulase is highly limited.RESULTS:In this study, we developed a systematic strategy for the genetic engineering of P. oxalicum to enhance cellulase yields, by enhancing induction (by blocking intracellular inducer hydrolysis and increasing the activator level) and relieving the repression. We obtained a trigenic recombinant strain named 'RE-10' by deleting bgl2 and creA, along with over-expressing the gene clrB. The cellulolytic ability of RE-10 was significantly improved; the filter paper activity and extracellular protein concentration increased by up to over 20- and 10-fold, respectively, higher than those of the wild-type (WT) strain 114-2 both on pure cellulose and complex wheat bran media. Most strikingly, the cellulolytic ability of RE-10 was comparable with that of the industrial P. oxalicum strain JU-A10-T obtained by random mutagenesis. Comparative proteomics analysis provided further insights into the differential secretomes between RE-10 and WT strains. In particular, the enzymes and accessory proteins involved in lignocellulose degradation were elevated specifically and dramatically in the recombinant, thereby confirming the importance of them in biomass deconstruction and implying a possible co-regulatory mechanism.CONCLUSIONS:We established a novel route to substantially improve cellulolytic enzyme production up to the industrial level in P. oxalicum by combinational manipulation of three key genes to amplify the induction along with derepression, representing a milestone in strain engineering of filamentous fungi. Given the conservation in the mode of cellulose expression regulation among filamentous fungi, this strategy could be compatible with other cellulase-producing fungi.
Improvement of Cellulase and Xylanase Production in Penicillium Oxalicum under Solid-State Fermentation by Flippase Recombination Enzyme/ Recognition Target-Mediated Genetic Engineering of Transcription Repressors

Abstract:Penicillium oxalicum has received increasing attention as a potential cellulase-producer. In this study, a coppercontrolled flippase recombination enzyme/recognition target (FLP/FRT)-mediated recombination system was constructed in P. oxalicum, to overcome limited availability of antibiotic resistance markers. Using this system, two crucial transcription repressor genes atf1 and cxrC for the production of cellulase and xylanase under solidstate fermentation (SSF) were simultaneously deleted, thereby leading to 2.4- to 29.1-fold higher cellulase and 78.9% to 130.8% higher xylanase production than the parental strain under SSF, respectively. Glucose and xylose released from hydrolysis of pretreated sugarcane bagasse achieved 10.6%-13.5% improvement by using the crude enzymes from the engineered strain Delta atf1 Delta cxrC::flp under SSF in comparison with that of the parental strain. Consequently, these results provide a feasible strategy for improved cellulase and xylanase production by filamentous fungi.
Optimization of Genome Shuffling for High-Yield Production of the Antitumor Deacetylmycoepoxydiene in an Endophytic Fungus of Mangrove Plants

Abstract:As an accelerated evolutionary tool, genome shuffling is largely dependent on the high fusion frequency of different parental protoplasts. However, it was unclear how many types of parental protoplasts would afford the highest fusion frequency. Here, we applied the Monte Carlo method to simulate the simplified processes of protoplast fusion, to achieve maximal useful fusions in genome shuffling. The basic principle of this simulation is that valid fusions would take place when the minimum distance between two different types of parent protoplasts is smaller than that between two of the same types. Accordingly, simulations indicated that the highest fusion frequency would be achieved from eight to 12 different parental protoplasts. Based on the simulation results, eight parental protoplasts of the fungal endophyte Phomopsis sp. A123 were subjected to genome shuffling for yield improvement of deacetylmycoepoxydiene (DAM), an antitumor natural product with a novel chemical structure. After only two rounds of genome shuffling, four high-yield DAM-producing strains, namely G2-119, G2-448, G2-866, and G2-919, were obtained with the aid of activity screening and HPLC analysis. The results showed that the DAM yield in these four strains were 243-, 241-, 225-, and 275-fold, respectively, higher than that of the starting strain A123. This is the first time Monte Carlo simulation is introduced into the field of cell fusion and is also the first report on the optimization of genome shuffling focusing on the number of parental types in protoplast fusions.
Improved cellulase production via disruption of PDE01641 in cellulolytic fungus Penicillium decumbens.

Abstract:To investigate the function of PDE01641, the homologue of Neurospora crassa NCU05137, during cellulase production in Penicillium decumbens, the PDE01641 encoding gene was knocked out in the present work. The PDE01641 deletion mutant showed enhanced cellobiohydrolase activity and beta-glucosidase activity compared to the parental strain 114-2. Increased transcription of the main cellulase and hemicellulase genes in Delta PDE01641 gave evidence that PDE01641 might affect the process associated with the regulation of cellulolytic enzymes expression. Furthermore, the deletion of PDE01641 from the genome of hypercellulolytic industrial strain JU-A10-T resulted in 36% and 80% increase in cellulase activity and hemicellulase activity respectively. These results revealed that PDE01641 plays an important role in the regulation of cellulolytic enzyme production in P. decumbens, and the engineering strain constructed in this work could be potentially used in bioenergy production. Genome Shuffling of Bacillus Amyloliquefaciens for Improving Antimicrobial Lipopeptide Production and an Analysis of Relative Gene Expression Using FQ RT-PCR

Abstract:Genome shuffling is an efficient approach for the rapid improvement of the yield of secondary metabolites. This study was undertaken to enhance the yield of surfactin produced by Bacillus amyloliquefaciens ES-2-4 using genome shuffling and to examine changes in SrfA expression of the improved phenotype at the transcriptional level. Six strains with subtle improvements in lipopeptide yield were obtained from populations generated by ultraviolet irradiation, nitrosoguanidine, and ion beam mutagenesis. These strains were then subjected to recursive protoplast fusion. A strain library that was likely to yield positive colonies was created by fusing the lethal protoplasts obtained from both ultraviolet irradiation and heat treatments. After two rounds of genome shuffling, a high-yield recombinant F2-38 strain that exhibited 3.5- and 10.3-fold increases in surfactin production in shake flask and fermenter respectively, was obtained. Comparative analysis of synthetase gene expression was conducted between the initial and shuffled strains using FQ (fluorescent quantitation) RT-PCR. Delta CT (threshold cycle) relative quantitation analysis revealed that surfactin synthetase gene (srfA) expression at the transcriptional level in the F2-38 strain was 15.7-fold greater than in the ES-2-4 wild-type. The shuffled strain has a potential application in food and pharmaceutical industries. At the same time, the analysis of improved phenotypes will provide more valuable data for inverse metabolic engineering.

Abstract:Genome shuffling was applied to increase ABE production of the strict anaerobe C. acetobutylicum CICC 8012. By using physical and chemical mutagenesis, strains with superior streptomycin sulfate, 2-deoxy- d -glucose and butanol tolerance levels were isolated. These strains were used for genome shuffling. The best performing strain F2-GA was screened after two rounds of genome shuffling. With 55 g glucose/l as carbon source, F2-GA produced 22.21 g ABE/l in 72 h and ABE yield reached 0.42 g/g which was about 34.53 % improvement compared to the wild type. Fermentation parameters and gene expression of several key enzymes in ABE metabolic pathways were varied significantly between F2-GA and the wild type. These results demonstrated the potential use of genome shuffling to microbial breeding which were difficult to deal with traditional methods.

In order to enhance the capability of Penicillium decumbens to produce cellulases, we constructed a creB (a deubiquitinating enzyme encoding gene) deletion cassette, and generated a creB knockout strain with homologous double crossover recombination. This mutation resulted in a detectable decrease of carbon catabolite repression (CCR) effect. The filter paper activity, endoglucanase activity, xylanase activity and exoglucanase activity of the deltacreB strain increased by 1.8, 1.71, 2.06 and 2.04 fold, respectively, when comparing with the parent strain Ku-39. A 2.68 fold increase of extracellular protein concentration was also observed. These results suggest that the deletion of creB results in CCR derepression. These data also suggest that CREB influences cellulase production of Penicillium decumbens. In generation, this study provides information that can be helpful for constructing cellulase hyper-producing strain.

Abstract:Genome shuffling, an efficient and practical strain improvement technology via recursive protoplasts fusion, can break through the limits of species even genus to accelerate the directed evolution of microbial strains, without requiring the comprehensively cognized genetic background and operable genetic system. Hence this technology has been widely used for many important strains to obtain the desirable industrial phenotypes. In this review, we introduce the procedure of genome shuffling, discuss the new aid strategies of genome shuffling, summarize the applications of genome shuffling for increasing metabolite yield, improving strain tolerance, enhancing substrate utilization, and put forward the outlook to the future development of this technology.

Abstract:Improvement of agitation is a commonly used approach for the optimization of fermentation processes. In this report, the response to improving agitation rate from 150 to 250 rpm on cellulase production from Penicillium decumbens JUA10-1 was investigated. It was shown that the production of all the major components of the cellulase mixture increased following improved agitation. Further investigations showed that at least three factors are involved in this improvement: the improved biomass accumulation, proportion of active/mature cellulases, and cellulase transcription level. The transcription levels of the cellulase repressing transcription factor ace1 and the cellulase activating transcription factor xlnR , however, both declined when a higher agitation was applied. These observations, along with our analysis of the carbon catabolite repressor CreA, lead to the suggestion that the molecular mechanism underlying improved cellulase transcription is the competition of two concurrent effects following improved agitation: CreA-mediated derepression induced by the downregulation of ace1 , and CreA-mediated deactivation induced by the downregulation of xlnR .

Abstract:Background Pichia pastoris is a widely used host organism for heterologous production of industrial proteins, such as cellulases. Although great progress has been achieved in improving protein expression in P. pastoris , the potential of the P. pastoris expression system has not been fully explored due to unknown genomic impact factors. Recently, whole-cell directed evolution, employing iterative rounds of genome-wide diversity generation and high-throughput screening (HTS), has been considered to be a promising strategy in strain improvement at the genome level. Results In this study, whole-cell directed evolution of P. pastoris , employing atmospheric and room temperature plasma (ARTP) mutagenesis and droplet-based microfluidic HTS, was developed to improve heterogenous cellulase production. The droplet-based microfluidic platform based on a cellulase-catalyzed reaction of releasing fluorescence was established to be suitable for methanol-grown P. pastoris . The validation experiment showed a positive sorting efficiency of 94.4% at a sorting rate of 300 droplets per second. After five rounds of iterative ARTP mutagenesis and microfluidic screening, the best mutant strain was obtained and exhibited the cellulase activity of 11,110 ± 523 U/mL, an approximately twofold increase compared to the starting strain. Whole-genome resequencing analysis further uncovered three accumulated genomic alterations in coding region. The effects of point mutations and mutant genes on cellulase production were verified using reconstruction of point mutations and gene deletions. Intriguingly, the point mutation Rsc1 G22V was observed in all the top-performing producers selected from each round, and gene deletion analysis confirmed that Rsc1, a component of the RSC chromatin remodeling complex, might play an important role in cellulase production. Conclusions We established a droplet-based microfluidic HTS system, thereby facilitating whole-cell directed evolution of P. pastoris for enhancing cellulase production, and meanwhile identified genomic alterations by whole-genome resequencing and genetic validation. Our approaches and findings would provide guides to accelerate whole-cell directed evolution of host strains and enzymes of high industrial interest.
Improving Lignocellulolytic Enzyme Production With Penicillium: From Strain Screening To Systems Biology

Abstract:Many Penicillium species produce enzyme systems with good performances in lignocellulose degradation. In our laboratory, lignocellulolytic enzyme-producing Penicillium oxalicum (formerly classified as Penicillium decumbens) strains have been studied for more than 30 years. High cellulase-producing mutants have been obtained through random mutagenesis and genetic engineering, and the components in the enzyme systems have been elucidated using systems biology tools. The effects of different carbon sources on the production level of lignocellulolytic enzymes have been studied, and the related molecular mechanisms have been investigated. When compared with the widely used cellulase producer Trichoderma reesei, some unique features have been found in P. oxalicum, including higher beta-glucosidase activity, higher numbers of lignocellulolytic enzyme gene, and different response of cellulase gene expression to some disaccharides. To boost the economic potential of the biorefineries using lignocellulosic biomass, P. oxalicum strains need to be further improved regarding the performance and production level of the enzyme systems.
