Computational and Mathematical Methods in Medicine

Abstract:Increasingly wider availability of biomedical imaging modalities, such as X-ray computed tomography (CT), magnetic resonance imaging (MRI), ultrasonic imaging, positron emission tomography (PET), single-photon emission computed tomography (SPECT), and optical imaging, have led to significant progresses in both biomedical research and clinical practice. Advancements in imaging technology and image informatics have facilitated and enabled quantitative understanding of the biological structures, functional organisms, and pathological mechanisms. This special issue presents 14 latest research contributions in computational biomedical imaging. The focuses have been on the computational principles, strategies, methods, and algorithms that create, extract, and understand imaging data of biomedical significance. The first group of papers has showcased the development and applications of rigorous optimization techniques in biomedical imaging. The work based on dual unscented Kalman filtering provides a reliable and efficient platform to understand the BOLD signals from fMRI. In the other paper, the robust discrete particle swarm optimization algorithm is adopted to solve the branch-cut phase unwrapping problem of MRI data. Without the need for a regularization penalty term, a semigreed method for bioluminescence tomography reconstruction is fast and stable for small animal imaging. The second group of papers has addressed image segmentation and tissue characterization problems, ever popular among image analysis researchers. The work of L. Li et al. applies machine learning techniques to characterize lymph node metastasis in gastric cancer from gemstone spectral imaging with much improved outcomes, while G. V. Sanchez. Ferrero et al. make new advances in ultrasonic speckle characterization using generalized Gama distribution and generalized Gama mixture model. In recent years, physically meaningful modeling and simulation have become integral components for model-constrained imaging and model-based image understanding. Thus, the third group of papers has continued the stride in this direction. The propagation of myocardial electrical activation is simulated using a monodomain model, without the need of explicit mesh constraints. In similar spirit, one work performs forward modeling of 3D optical molecular imaging with simplified spherical harmonics approximation using extended finite element method. The final group of papers has highlighted some new imaging modalities and their potential use in clinical practice. The further development of ultrasound-based quantitative imaging of Young's modulus with high accuracy is presented in this issue. And the novel Diffusion Kurtosis Imaging shows that more detailed classification of brain tissues is clinical significance. We appreciate the many high quality submissions to this special issue from leading researchers in computational biomedical imaging. Because of space limitation, we can only accept a small number of most exciting works. We sincerely hope that the remaining interesting research outcomes will be soon published in other venues.

Abstract:There has been much progress in data-driven artificial intelligence technology for medical image analysis in the last decades. However, it still remains challenging due to its distinctive complexity of acquiring and annotating image data, extracting medical domain knowledge, and explaining the diagnostic decision for medical image analysis. In this paper, we propose a data-knowledge-driven framework termed as Parallel Medical Imaging (PMI) for intelligent medical image analysis based on the methodology of interactive ACP-based parallel intelligence. In the PMI framework, computational experiments with predictive learning in a data-driven way are conducted to extract medical knowledge for diagnostic decision support. Artificial imaging systems are introduced to select and prescriptively generate medical image data in a knowledge-driven way to utilize medical domain knowledge. Through the closed-loop optimization based on parallel execution, our proposed PMI framework can boost the generalization ability and alleviate the limitation of medical interpretation for diagnostic decisions. Furthermore, we illustrate the preliminary implementation of PMI method through the case studies of mammogram analysis and skin lesion image analysis. Experimental results on several public medical image datasets demonstrate the effectiveness of proposed PMI.

Abstract:Medical images constitute a source of information essential for disease diagnosis, treatment and follow-up. In addition, due to its patient-specific nature, imaging information represents a critical component required for advancing precision medicine into clinical practice. This manuscript describes recently developed technologies for better handling of image information: photorealistic visualization of medical images with Cinematic Rendering, artificial agents for in-depth image understanding, support for minimally invasive procedures, and patient-specific computational models with enhanced predictive power. Throughout the manuscript we will analyze the capabilities of such technologies and extrapolate on their potential impact to advance the quality of medical care, while reducing its cost.

Abstract:The parallel programming community has accumulated a significant amount of experience in the form of software patterns. Those patterns can be used in medical imaging applications on multicore platforms to improve startup time, runtime throughput, and algorithm reliability. As multicore processors become ubiquitous, we'll have increasing computing power at our disposal. It makes sense to exploit the improved performance in medical image applications since they tend to be computationally demanding, and parallel programming can help.

Abstract:Medical imaging applies different techniques to acquire human images for clinical purposes, including diagnosis, monitoring, and treatment guidance. As a typical multidisciplinary field, medical imaging requires the improvements in both science and engineering to implement and maintain its noninvasive feature. Computational and mathematical methods are involved with imaging theories, models, reconstruction algorithms, image processing, quantitative imaging techniques, acceleration techniques, and multimodal imaging techniques. The main purpose of this issue is to bridge the gap between mathematical methods and their applications in medical imaging. This special issue covers most of the common medical imaging modalities, such as CT, PET, SPECT, MRI, ultrasound, phase contrast, and various image processing methods, such as segmentation, registration, fusion, identification, and denoising. This special issue has 21 papers which were reviewed by at least two reviewers. Seven papers are involved with medical image reconstruction. Few-view CT scanning is a promising low-dose CT imaging mode in applications. B. Yan et al. propose an iterative few-view CT image reconstruction based on nonuniform fast Fourier transform and alternating direction total variation minimization. Different from Yan's algorithm, H. Qi et al. propose an adaptive TpV regularization algorithm which uses variable p value instead of the traditional constant p-norm of the image gradient magnitude. M. Brambilla et al. assess the robustness and reliability of an adaptive thresholding algorithm for the Biological Target Volume estimation incorporating PET reconstruction parameters. M. Chang et al. study the automatic exposure control strategies and propose a few-view prereconstruction guided tube current modulation method by keeping the SNR of the sinogram proximately invariable. J. Jang et al. propose a reconstruction method to quantify the distribution of blood flow velocity fields, a potentially useful index of cardiac dysfunction, inside the left ventricle from color flow ultrasound images. X-ray grating interferometry offers more information compared with traditional X-ray attenuation imaging especially for the study of weakly absorbing samples. X. Jiang et al. propose a low-dose differential phase reconstruction algorithm which adopts a differential algebraic reconstruction technique with the explicit filtering based sparse regularization rather than the common total variation. B. Wang and L. Li write a review paper on recent developments of dual-dictionary learning method in medical image analysis and reconstruction, which also discusses its role in the future studies and potential applications in medical imaging. As a typical and important application, there are 13 papers involved with various medical image processing methods including segmentation, registration, fusion, denoising, and detection. F. Akram et al. present a region based image segmentation algorithm using active contours with signed pressure force function. It has the potential to contemporaneously trace high intensity or dense regions in an image by evolving the contour inwards. Local feature calculation is important for delineation of hippocampus, a well-known biomarker for Alzheimer disease and other neurological and psychiatric diseases. S. Tangaro et al. compare four different techniques for feature selection from a set of 315 features extracted for each voxel. The authors obtain comparable state-of-the-art performances by using only 23 features for each voxel. M. Vlachos and E. Dermatas present a finger vein segmentation method from infrared images based on a modified separable Mumford-Shah model and local entropy thresholding method. In order to improve the performance of the registration in presence of tumor shrinkage between planning CT images and posttreatment CT images, J. Wang et al. propose a registration method by combining an image modification procedure and a fast symmetric Demons algorithm. L. Zhao and K. Jia propose a diffeomorphic image registration algorithm for capturing large and complex deformation by using a two-layer deep adaptive registration framework. S. Mazaheri et al. present an ultrasound image fusion method which weights the image information within the overlapping regions by using a combination of principal component analysis and discrete wavelet transform. It is expected to increase the segment-ability of echocardiography features and decrease impact of noise and artifacts. For the purpose of quantitative analysis of the dynamic behavior about membrane-bound secretory vesicles, J. Wu et al. present a method to automatically identify the fusion events between VAMP2-pHluorin labeled GLUT4 storage vesicles and the plasma membrane in TIRF microscopy image sequences. J. Zhang et al. present a method automatically detecting the hinge point of mitral annulus in echocardiography by combining local context feature with additive support vector machines classifier. R. Xiao et al. present a seed point detection method by using adaptive ridge point extraction for coronary artery segmentation in X-ray angiogram image. L. Liu et al. present an adhesion pulmonary nodule detection method for 2D lung CT images based on the dot-filter and centerline extracting algorithm. R. Takalo et al. present an improved autoregressive model to reduce noise in SPECT images. This AR filter may be applied in both projection image and SPECT reconstruction image filtration. Nonlocal means filtering is an effective algorithm to remove the mottled noise by using large-scale similarity information in low-dose CT. However, it is very time-consuming. L. Zhang et al. present an optimized parallelization method for NLM filtering by avoiding the repeated computation with row-wise intensity calculation and the symmetry weight calculation. M. Martin-Fernandez and S. Villullas propose a MRI image denoising method by performing a shrinkage of wavelet coefficients based on the conditioned probability of noise. Instead of using an estimator of noise variance, its parameters are calculated by means of the Expectation Maximization method. B. Yu et al. present a method on estimating the binomial proportions of sensitive or stigmatizing attributes in the population of interest in successive sampling on two occasions. We hope that this special issue may represent the state of the art and would attract wide attention of the researchers in medical imaging field.
Implementation of a Semi-automated Post-processing System for Parametric MRI Mapping of Human Breast Cancer

Abstract:Magnetic resonance imaging (MRI) investigations of breast cancer incorporate computationally intense techniques to develop parametric maps of pathophysiological tissue characteristics. Common approaches employ, for example, quantitative measurements of T1, the apparent diffusion coefficient, and kinetic modeling based on dynamic contrast-enhanced MRI (DCE-MRI). In this paper, an integrated medical image post-processing and archive system (MIPAS) is presented. MIPAS demonstrates how image post-processing and user interface programs, written in the interactive data language (IDL) programming language with data storage provided by a Microsoft Access database, and the file system can reduce turnaround time for creating MRI parametric maps and provide additional organization for clinical trials. The results of developing the MIPAS are discussed including potential limitations of the use of IDL for the application framework and how the MIPAS design supports extension to other programming languages and imaging modalities. We also show that network storage of images and metadata has a significant (p < 0.05) increase in data retrieval time compared to collocated storage. The system shows promise for becoming both a robust research picture archival and communications system working with the standard hospital PACS and an image post-processing environment that extends to other medical image modalities.

Abstract:Molecular imaging is a newly emerging and rapidly developing biomedical imaging field in which the modern tools are being married to depict noninvasive in vivo cellular and molecular processes sensitively and specifically, such as monitoring multiple molecular events, cell trafficking and targeting. The goals of this field are to develop technologies and instruments for studying biological and medical processes as well as diagnosing and managing diseases better. Although rapid progress in the fundamentals and applications make molecular imaging become an important tool for biomedical research in recent years, many difficult problems and challenges remain. Discussing the problems and challenges in detail and illustrating recent progress and future direction, the special issue collects the high-quality, peer-reviewed, original research papers in the area of molecular imaging. Novel molecular imaging theories and algorithms, new molecular probes, multimodality molecular imaging prototype systems and experiments, and final clinical applications are introduced mainly in this special issue. In molecular imaging theories and algorithms, genetic algorithm-based optimization tool is used to improve the accuracy of the diffusion model in strongly absorbing media by adjusting the optical parameters. Furthermore, a penalized linear and nonlinear combined conjugate gradient method, a fast preiteration algorithm based on the generalized inverse matrix, and a Monte-Carlo-based network method are also proposed for light source reconstruction in optical tomography. Considering the importance of molecular probes, synthesis and bioconjugation of gold nanoparticles as potential molecular probes for light-based imaging techniques are described in this special issue, and the nitroimidazole-based thioflavin-T derivatives as cerebral ischemia markers are evaluated in vivo. In order to test the feasibility and effectiveness of imaging theories, algorithms and probes, molecular imaging prototype systems should be designed, constructed and employed for small animal or phantom imaging. Thus, multimodality fusion near-infrared optical tomography Systems with highly sensitive CCD camera and photomultiplier tube can be consulted respectively in this special issue. Furthermore, a novel confocal optical system design and a dual laser confocal scanner have been developed for molecular imaging applications of biochip. In clinical applications, the advantage of PET and CT integration in examination of lung tumors is analyzed. Moreover, several innovative processing methods of molecular image are also presented in this special issue. In conclusion, this special issue covers recent important advances in molecular imaging field.

Abstract:The technology revolution in image acquisition, instrumentation, and methods has resulted in vast data sets that far outstrip the human observers' ability to view, digest, and interpret modern medical images by using traditional methods. This may require a paradigm shift in the radiologic interpretation process. As human observers, radiologists must search for, detect, and interpret targets. Potential interventions should be based on an understanding of human perceptual and attentional abilities and limitations. New technologies and tools already in use in other fields can be adapted to the health care environment to improve medical image analysis, visualization, and navigation through large data sets. This historical psychophysical and technical review touches on a broad range of disciplines but focuses mainly on the analysis, visualization, and navigation of image data performed during the interpretive process. Advanced postprocessing, including three-dimensional image display, multimodality image fusion, quantitative measures, and incorporation of innovative human-machine interfaces, will likely be the future. Successful new paradigms will integrate image and nonimage data, incorporate workflow considerations, and be informed by evidence-based practices. This overview is meant to heighten the awareness of the complexities and limitations of how radiologists interact with images, particularly the large image sets generated today. Abstract:In connection with the efficiency problem of narrow-band PACS medical images transmission and display and following the DICOM 3.0 standard and JPEG2000 code stream properties of progressing transmission and free access, this paper presents a new parallel processing method of the images transmission and display. This method raises the performance of images' transmission, storage and display, and has been evaluated in the clinical medical diagnosis information system.

Abstract:An overview on medical imaging techniques is given from an algorithmic point of view. The mathematical framework, inverse problems and regularization, is sketched. The radon transform serves as mathematical model for studying resolution, noise amplification and inversion methods in reconstruction problems. The imaging techniques discussed are X-ray computer tomography, magnetic resonance imaging, ultrasound tomography, impedance computer tomography, diffuse tomography, biomagnetism and emission computer tomography as single-particle emission tomography and positron emission tomography. There are close connections to nondestructive evaluation.

Abstract:At the time of the development of a new scientific idea, attempts are often made to predict the degree of its long-term impact on the discipline. This prediction, even in the broader sense of how a particular discipline will evolve in the future, is very difficult and often amusingly error prone. The field of computer science provides ample examples of the inability of a discipline to predict its own future course. The reverse act of examining the genesis, growth, and evolution of a discipline, however, has different connotations and objectives. It is often educational, inspirational, and useful to study what events and thoughts were at the very root of a broad discipline, although it is impossible to assert that these events and thoughts shaped the entire present status of the discipline. Often, these original sources are difficult to identify since they may not have been properly recorded or published, many are not easily available in the commonly archived media and may be scattered in media not related to the current discipline; a presently active scientist may not be aware of the original sources. For these reasons, this special editorial series undertaken by the IEEE TRANSACTIONS ON MEDICAL IMAGING is laudable and we are honored to be a part of this effort.

Abstract:Ptychography is an enabling microscopy technique for both fundamental and applied sciences. In the past decade, it has become an indispensable imaging tool in most X-ray synchrotrons and national laboratories worldwide. However, ptychography's limited resolution and throughput in the visible light regime have prevented its wide adoption in biomedical research. Recent developments in this technique have resolved these issues and offer turnkey solutions for high-throughput optical imaging with minimum hardware modifications. The demonstrated imaging throughput is now greater than that of a high-end whole slide scanner. In this review, we discuss the basic principle of ptychography and summarize the main milestones of its development. Different ptychographic implementations are categorized into four groups based on their lensless/lens-based configurations and coded-illumination/coded-detection operations. We also highlight the related biomedical applications, including digital pathology, drug screening, urinalysis, blood analysis, cytometric analysis, rare cell screening, cell culture monitoring, cell and tissue imaging in 2D and 3D, polarimetric analysis, among others. Ptychography for high-throughput optical imaging, currently in its early stages, will continue to improve in performance and expand in its applications. We conclude this review article by pointing out several directions for its future development.

Many medical imaging techniques are widely used to produce images, such as computer tomography (CT), ultrasound (US), positron emission tomography (PET), single photon emission computed tomography (SPECT), and magnetic resonance imaging (MRI)/functional MRI (fMRI).
