Abstract:One challenge in protein refolding is to dissociate the non-native disulfide bonds and promote the formation of native ones. In this study, we present a coarse-grained off-lattice model protein containing disulfide bonds and simulate disulfide bond shuffling during the folding of this model protein. Introduction of disulfide bonds in the model protein led to enhanced conformational stability but reduced foldability in comparison to counterpart protein without disulfide bonds. The folding trajectory suggested that the model protein retained the two-step folding mechanism in terms of hydrophobic collapse and structural rearrangement. The disulfide bonds located in the hydrophobic core were formed before the collapsing step, while the bonds located on the protein surface were formed during the rearrangement step. While a reductive environment at the initial stage of folding favored the formation of native disulfide bonds in the hydrophobic core, an oxidative environment at a later stage of folding was required for the formation of disulfide bonds at protein surface. Appling a dynamic redox environment, that is, one that changes from reductive to oxidative, intensified disulfide bond shuffling and thus resulted in improved recovery of the native conformation. The above-mentioned simulation was experimentally validated by refolding hen-egg lysozyme at different urea concentrations and oxidized glutathione/reduced glutathione (GSSG/GSH) ratios, and an optimal redox environment, in terms of the GSSG to GSH ratio, was identified. The implementation of a dynamic redox environment by tuning the GSSG/GSH ratio further improved the refolding yield of lysozyme, as predicted by molecular simulation.

Abstract:The dynamics of thiol/disulfide exchange is essential to many cellular processes, such as oxidative folding in the endoplasmic reticulum. This group of reactions has usually been examined by bulk techniques, which are intrinsically limited when studying out-of-equilibrium reactions, characterizing transient intermediates, or inspecting the directionality of the reaction (regioselectivity). In this work, we present a single-molecule approach that allows a regiospecific description of the reaction pathways available for the reduction of a protein with two disulfide bonds. Two disulfides were introduced in the model protein I27; I272S-S. Single polyproteins based on I272S-S were mechanically extended using an atomic force microscope working in force-clamp mode and in the presence of reducing agents. In our experiments, the disulfides limit the mechanical extension of I272S-S, and the reduction events are detected as step-wise increases in the length of the polyprotein. Importantly, the magnitude of such steps depends on the number of amino acids sequestered by the disulfide being reduced, which allowed us to unambiguously assign specific steps to the cleavage of specific disulfide bonds. Cysteine residues resulting from the reduction of the first disulfide are excellent nucleophiles able to attack the remaining disulfide. This generates two additional intermediates and a total of four distinct reaction pathways. All of them can be unequivocally discriminated by our method. The frequency of appearance of the different pathways depends on the concentration of the reducing agent, as a consequence of the competition between inter- and intramolecular reactions. We observed that thiol/disulfide exchange reactions are highly regiospecific even within an unfolded polypeptide. Our results provide new insights into physiologically relevant reactions at an unprecedented level of detail.

Abstract:Biomolecular function is realized by recognition, and increasing evidence shows that recognition is determined not only by structure but also by flexibility and dynamics. We explored a biomolecular recognition process that involves a major conformational change - protein folding. In particular, we explore the binding-induced folding of IA3, an intrinsically disordered protein that blocks the active site cleft of the yeast aspartic proteinase saccharopepsin (YPrA) by folding its own N-terminal residues into an amphipathic alpha helix. We developed a multi-scaled approach that explores the underlying mechanism by combining structure-based molecular dynamics simulations at the residue level with a stochastic path method at the atomic level. Both the free energy profile and the associated kinetic paths reveal a common scheme whereby IA3 binds to its target enzyme prior to folding itself into a helix. This theoretical result is consistent with recent time-resolved experiments. Furthermore, exploration of the detailed trajectories reveals the important roles of non-native interactions in the initial binding that occurs prior to IA3 folding. In contrast to the common view that non-native interactions contribute only to the roughness of landscapes and impede binding, the non-native interactions here facilitate binding by reducing significantly the entropic search space in the landscape. The information gained from multi-scaled simulations of the folding of this intrinsically disordered protein in the presence of its binding target may prove useful in the design of novel inhibitors of aspartic proteinases.
Refolding of the Hyperthermophilic Protein Ssh10b Involves a Kinetic Dimeric Intermediate

Abstract:The α/β-mixed dimeric protein Ssh10b from the hyperthermophile Sulfolobus shibatae is a member of the Sac10b family that is thought to be involved in chromosomal organization or DNA repair/recombination. The equilibrium unfolding/refolding of Ssh10b induced by denaturants and heat was fully reversible, suggesting that Ssh10b could serve as a good model for folding/unfolding studies of protein dimers. Here, we investigate the folding/unfolding kinetics of Ssh10b in detail by stopped-flow circular dichroism (SF-CD) and using GdnHCl as denaturant. In unfolding reactions, the native Ssh10b turned rapidly into fully unfolded monomers within the stopped-flow dead time with no detectable kinetic intermediate, agreeing well with the results of equilibrium unfolding experiments. In refolding reactions, two unfolded monomers associate in the burst phase to form a dimeric intermediate that undergoes a further, slower, first-order folding process to form the native dimer. Our results demonstrate that the dimerization is essential for maintaining the native tertiary interactions of the protein Ssh10b. In addition, folding mechanisms of Ssh10b and several other α/β-mixed or pure β-sheet proteins are compared.

Abstract:The stability of a protease is crucial for its application in biological processes and various industries. This study aims to improve the stability of serine protease PB92 by introducing disulfide bonds. Using the Disulfide by Design 2 online server, we predicted appropriate cysteine pairs and introduced three pairs of amino acid mutations, resulting in their conversion to cysteines and subsequent formation of disulfide bonds. Additionally, to comprehensively assess the effects of combined mutations, three additional mutations were generated by combining the aforementioned three pairs of mutations. Molecular Dynamics (MD) simulations were performed to evaluate the influence of the introduced mutations. The results demonstrated that the mutant with disulfide residues A71C-A86C and T249C-L261C exhibited higher stability compared to both the wild type and other mutants. Docking results indicated that the introduced mutations did not affect the binding performance of the protease.

Abstract:Understanding protein folding is one of the most challenging problems remaining in molecular biology. In this chapter, a highly parallel replica exchange molecular dynamics (REMD) method and its application to protein folding are described. The REMD method couples molecular dynamics trajectories with a temperature exchange Monte Carlo process for efficient sampling of the conformational space. A series of replicas are run in parallel at temperatures ranging from the desired temperature to a high temperature at which the replica can easily surmount the energy barriers. From time to time the configurations of neighboring replicas are exchanged and this exchange is accepted or rejected based on a Metropolis acceptance criterion that guarantees the detailed balance. Two example protein systems, one alpha-helix and one beta-hairpin, are used as case studies to demonstrate the power of the algorithm. Up to 64 replicas of solvated protein systems are simulated in parallel over a wide range of temperatures. The simulation results show that the combined trajectories in temperature and configurational space allow a replica to overcome free energy barriers present at low temperatures. These large-scale simulations also reveal detailed results on folding mechanisms, intermediate state structures, thermodynamic properties, and the temperature dependences for both protein systems.

Abstract:Intrinsically disordered proteins (IDPs) pose challenges to conventional experimental techniques due to their large-scale conformational fluctuations and transient structural elements. This work presents computational methods for studying IDPs at various resolutions using the Amber and Gromacs packages with both all-atom (Amber ff19SB with the OPC water model) and coarse-grained (Martini 3 and SIRAH) approaches. The effectiveness of these methodologies is demonstrated by examining the monomeric form of amyloid-β (Aβ42), an IDP, with and without disulfide bonds at different resolutions. Our results clearly show that the addition of a disulfide bond decreases the β-content of Aβ42; however, it increases the tendency of the monomeric Aβ42 to form fibril-like conformations, explaining the various aggregation rates observed in experiments. Moreover, analysis of the monomeric Aβ42 compactness, secondary structure content, and comparison between calculated and experimental chemical shifts demonstrates that all three methods provide a reasonable choice to study IDPs; however, coarse-grained approaches may lack some atomistic details, such as secondary structure recognition, due to the simplifications used. In general, this study not only explains the role of disulfide bonds in Aβ42 but also provides a step-by-step protocol for setting up, conducting, and analyzing molecular dynamics (MD) simulations, which is adaptable for studying other biomacromolecules, including folded and disordered proteins and peptides.

Abstract:The folding of proteins that contain disulfide bonds is termed oxidative protein folding. It involves a chemical reaction resulting in the formation of disulfide bonds and a physical conformational folding reaction that promotes the formation of the native structure. While the presence of disulfide bonds significantly increases the complexity of the folding landscape, it is generally recognized that native disulfide bonds help funnel the trajectory towards the final folded form. Here, we review the role of disulfide bonds in oxidative protein folding and argue that even structure-inducing native disulfide bond formation treads a fine line in the regeneration of disulfide-bond-containing proteins. The translation of this observation to protein misfolding related disorders is discussed.

Abstract:Disulfide bonds, covalently formed by sulfur atoms in cysteine residues, play a crucial role in protein folding and structure stability. Considering their significance, artificial disulfide bonds are often introduced to enhance protein thermostability. Although an increasing number of tools can assist with this task, significant amounts of time and resources are often wasted owing to inadequate consideration. To enhance the accuracy and efficiency of designing disulfide bonds for protein thermostability improvement, we initially collected disulfide bond and protein thermostability data from extensive literature sources. Thereafter, we extracted various sequence‐ and structure‐based features and constructed machine‐learning models to predict whether disulfide bonds can improve protein thermostability. Among all models, the neighborhood context model based on the Adaboost‐DT algorithm performed the best, yielding "area under the receiver operating characteristic curve" and accuracy scores of 0.773 and 0.714, respectively. Furthermore, we also found AlphaFold2 to exhibit high superiority in predicting disulfide bonds, and to some extent, the coevolutionary relationship between residue pairs potentially guided artificial disulfide bond design. Moreover, several mutants of imine reductase 89 (IR89) with artificially designed thermostable disulfide bonds were experimentally proven to be considerably efficient for substrate catalysis. The SS‐bond data have been integrated into an online server, namely, ThermoLink, available at guolab.mpu.edu.mo/thermoLink.

Abstract:In cellular environments, the reduction of disulfide bonds is pivotal for protein folding and synthesis. However, the intricate enzymatic mechanisms governing this process remain poorly understood. This study addresses this gap by investigating a disulfide bridge reduction reaction, serving as a model for comprehending electron and proton transfer in biological systems. Six potential mechanisms for reducing the dimethyl disulfide (DMDS) bridge through electron and proton capture were explored. Thermodynamic and kinetic analyses elucidated the sequence of proton and electron addition. MD-PMM, a method that combines molecular dynamics simulations and quantum-chemical calculations, was employed to compute the redox potential of the mechanism. This research provides valuable insights into the mechanisms and redox potentials involved in disulfide bridge reduction within proteins, offering an understanding of phenomena that are challenging to explore experimentally.

Abstract:Disulfide bonds (covalent bonds between two sulfur atoms on separate amino acid cysteines) play an important role in the folding stability of many proteins. The determination of the dynamic stability of disulfide bonds can therefore facilitate an understanding of the mechanism of protein stability. We have examined whether a modified self-consistent harmonic approach, which has been successful in modeling hydrogen bond breaking dynamics in DNA and covalent bond disruption in drup-DNA systems, is useful in computing thermal fluctuational disruption probability of disulfide bonds in proteins. Our results on a number of protein x-ray crystal structures showed that the computed disruption probabilities are consistent with observations. The free energies derived from computed probabilities are comparable to the observed values from protein engineering experiments. The method presented here has a potential application in analyzing disulfide bond dynamics in a variety of biological processes. [S1063-651X(99)13611-0].

Abstract:Protein folding is a problem of great importance in both the life sciences and biotechnology industries. This review begins with a brief summary of the physics of protein folding in vivo, which we believe would provide a theoretical basis for the kinetic control of protein folding. This is followed by a summary of the established refolding methods, which are categorized according to their process kinetics. Molecular simulations are used to present the concept of establishing dynamic solution environments that mimic the molecular machinery employed for high efficiency protein folding in vivo to enhance the kinetic partitioning of the native conformation. In practice, the use of "SMART" polymers for protein folding in a decreasing temperature gradient mimics the capture-release mechanism of GroEL/GroES/ATP and promotes protein folding and inhibits protein aggregation. Oscillation of the oxidative/reductive potential of the solution by periodic loading of redox chemicals promotes the reshuffling of disulfide bridges, mimicking the action of protein disulfide isomerase (PDI), and results in increased refolding yields. Realization of the simulated "oscillatory hydrophobic driving force" that mimics the quality control system in the endoplasmic reticulum (ER) may be of enormous practical value for protein folding at high concentrations.

Abstract:Oxidative protein refolding is a big challenge for the recovery of disulfide bonds containing recombinant proteins expressed as inclusion bodies. In this study, the disulfide form of a small peptide mimic of protein disulfide isomerase, CGC, was explored to facilitate oxidative protein refolding with residual dithiothreitol (DTT) as the reductant. Working with DTT, CGC gave higher yield and folding rate than oxidized glutathione. Then, a new pentapeptide, RKCGC disulfide, was designed. It was found that RKCGC was more effective than CGC in increasing the folding rate and final yield, as demonstrated in the oxidative refolding of lysozyme and ribonuclease A. It was because the pentapeptide has lower p K a and higher reduction potential than CGC. Moreover, it efficiently facilitated protein refolding not only at neutral pH but also in a weak alkaline buffer. With CGC or RKCGC as the oxidant, the DTT removal step and the addition of other thiol reductants were not needed. This would benefit in decreasing the processing time and cost in protein refolding processes. This design has thus provided more efficient oxidant, and it may pave the way for the design of more effective thiol-disulfide redox agents.
Effects of Disulfide Bonds on Folding Behavior and Mechanism of the β-Sheet Protein Tendamistat

Abstract:Tendamistat, a small disulfide-bonded β-sheet protein, and its three single/double-disulfide mutants are investigated by using a modified Gō-like model, aiming to understand the folding mechanism of disulfide-bonded protein as well as the effects of removal of disulfide bond on the folding process. Our simulations show that tendamistat and its two single-disulfide mutants are all two-state folders, consistent with the experimental observations. It is found that the disulfide bonds as well as three hydrogen bonds between the N-terminal loop-0 and strand-6 are of significant importance for the folding of tendamistat. Without these interactions, their two-state behaviors become unstable and the predictions of the model are inconsistent with experiments. In addition, the effect of disulfide bonds on the folding process are studied by comparing the wild-type tendamistat and its two mutants; it is found that the removal of either of the C11-C27 or C45-C73 disulfide bond leads to a large decrease in the thermodynamical stability and loss of structure in the unfolded state, and the effect of the former is stronger than that of the later. These simulation results are in good agreement with experiments and, thus, validate our model. Based on the same model, the detailed folding pathways of the wild-type tendamistat and two mutants are studied, and the effect of disulfide bonds on the folding kinetics are discussed. The obtained results provide a detailed folding picture of these proteins and complement experimental findings. Finally, the folding nuclei predicted to be existent in this protein tendamistat as well as its mutants are firstly identified in this work. The positions of the nucleus are consistent with those argued in experimental studies. Therefore, a nucleation/growth folding mechanism that can explain the two-state folding manner is clearly characterized. Moreover, the effect by the removal of each disulfide bond on the folding thermodynamics and dynamics can also be well interpreted from their influence on the folding nucleus. The implementation of this work indicates that the modified Gō-like model really describes the folding behavior of protein tendamistat and could be used to study the folding of other disulfide-bonded proteins.

Abstract:Protein disulfide isomerase (PDI) composed of four thioredoxin-like domains a, b, b', and a', is a key enzyme catalyzing oxidative protein folding in the endoplasmic reticulum. Large scale molecular dynamics simulations starting from the crystal structures of human PDI (hPDI) in the oxidized and reduced states were performed. The results indicate that hPDI adopts more compact conformations in solution than in the crystal structures, which are stabilized primarily by inter-domain interactions, including the salt bridges between domains a and b' observed for the first time. A prominent feature of the compact conformations is that the two catalytic domains a and a' can locate close enough for intra-molecular electron transfer, which was confirmed by the characterization of an intermediate with a disulfide between the two domains. Mutations, which disrupt the inter-domain interactions, lead to decreased reductase activity of hPDI. Our molecular dynamics simulations and biochemical experiments reveal the intrinsic conformational dynamics of hPDI and its biological impact.

Abstract:More and more studies have confirmed the importance of polarization effects in hydrogen bonding interactions in protein folding simulation. In this paper, a recently developed charge update scheme termed polarized structure-specific backbone charge (PSBC) model was applied to the folding of 10-residue chignolin. Comparison between simulations performed using PSBC and nonpolarizable (AMBER99SB) force field demonstrably showed the importance of electrostatic polarization effect in the folding of the short β-hairpin peptide by a series of analyses such as DSSP, free-energy landscape, hydrogen bond occupancy, and melting curve. The PSBC model was further validated by folding two other chignolin variants.

Enhancement of Protein Stability by Quenching Millisecond Conformational Dynamics

Abstract:Protein folding may involve folding intermediates. Ubiquitin (Ub) is a 76-residue small protein essential in post-translational modification and cell signaling. Ub is also a model system of protein folding. Previous studies have indicated the involvement of a folding intermediate, as Ub C-terminal residues, including strand β5, only dock correctly at a later stage. The natively folded Ub undergoes conformational dynamics over a vast range of timescales. At the millisecond timescale, Ub transiently digresses to a C-terminally retracted state, which is extremely rare and has only been recently identified at an elevated temperature. Herein through a conjoint use of NMR, MS, and MD simulations, we have established a link between Ub millisecond dynamics and protein stability. Among the alanine mutations that have been systematically introduced to the hydrophobic residues in β5, L67A and L69A elevate the population of the retracted state and enhance conformational interconversion, which facilitates the undocking of β5 and the exposure of protein hydrophobic core. Conversely, L71A and L73A mutations decrease the population of the retracted state and quench millisecond dynamics, which causes a significant enhancement of protein stability. As such, the transition state of Ub millisecond dynamics is the much sought-after folding intermediate, whereas C-terminal mutations alleviate the dependence on this intermediate and reduce the unfolding to an all-or-none process. Abstract:Protein folding is an important and challenging problem in molecular biology. During the last two decades, molecular dynamics (MD) simulation has proved to lie it paramount tool and was widely used to study protein structures, folding kinetics and thermodynamics, and structure-stability-function relationship. It was also used to help engineering and designing new proteins, and to answer even more general questions such as the minimal number of amino acid or the evolution principle of protein families. Nowadays, the MD simulation is still undergoing rapid developments. The first trend is to toward developing new coarse-grained models and studying larger and more complex molecular systems such as protein-protein complex and their assembling process, amyloid related aggregations, and structure and motion of chaperons, motors, channels and virus capsides; the second trend is toward building high resolution models and explore more detailed and accurate pictures of protein folding and the associated processes, such as the coordination bond or disulfide bond involved folding, the polarization, charge transfer and protonate/deprotonate process involved in metal coupled folding, and the ion permeation and its coupling with the kinetics of channels. On these new territories, MD simulations have given may promising results and will continue to offer exciting views. Here, we review several new subjects investigated by using MD simulations as well its the corresponding developments of appropriate protein models. These include but are not limited to the attempt to go beyond the topology based Go-like model and characterize the energetic factors in protein structures and dynamics, the study of the thermodynamics and kinetics of, disulfide bond involved protein folding, the modeling of the interactions between chaperonin and the encapsulated protein and the protein folding tinder this circumstance, the effort to clarify the important yet still elusive folding mechanism of protein BBL, the development of discrete MD and its application in studying the alpha-beta conformational conversion and oligomer assembling process, and the modeling of metal ion involved protein folding. Abstract:Significance Anfinsen inferred the principles of protein folding by studying a protein containing four disulfide bonds in the native state. However, how protein folding drives disulfide bond formation is poorly understood despite the role such proteins play in variety of extracellular and intracellular functions. We developed a method to mimic the complex chemistry of disulfide bond formation in molecular simulations, which is used to decipher the mechanism of folding of bovine pancreatic trypsin inhibitor. The flux to the native state is through a complex network of native-like states. Crucially, we establish that it is the conformational folding of the protein that directs disulfide bond formation. Testable predictions and implications for enzyme-catalyzed folding of disulfide proteins in vivo are outlined.
