Abstract:Selecting a small number of genes from thousands of genes is useful in disease diagnosis. We propose in this study a new metric termed R-Test to analyze how the instances of two classes distribute against each other. We validated the proposed scheme through two well-known benchmarks. R-Test outperforms two-well known methods on the two benchmarks.

Abstract:Motivation: In genome-wide rate comparison studies, there is a big challenge for effective identification of an appropriate number of significant features objectively, since traditional statistical comparisons without multi-testing correction can generate a large number of false positives while multi-testing correction tremendously decreases the statistic power.Results: In this study, we proposed a new exact test based on the translation of rate comparison to two binomial distributions. With modeling and real datasets, the exact binomial test (EBT) showed an advantage in balancing the statistical precision and power, by providing an appropriate size of significant features for further studies. Both correlation analysis and bootstrapping tests demonstrated that EBT is as robust as the typical rate-comparison methods, e.g. chi(2) test, Fisher's exact test and Binomial test. Performance comparison among machine learning models with features identified by different statistical tests further demonstrated the advantage of EBT. The new test was also applied to analyze the genome-wide somatic gene mutation rate difference between lung adenocarcinoma (LUAD) and lung squamous cell carcinoma (LUSC), two main lung cancer subtypes and a list of new markers were identified that could be lineage-specifically associated with carcinogenesis of LUAD and LUSC, respectively. A Rank Sum Test Method for Informative Gene Discovery.

Abstract:Finding informative genes from microarray data is an important research problem in bioinformatics research and applications. Most of the existing methods rank features according to their discriminative capability and then find a subset of discriminative genes (usually top k genes). In particular, t-statistic criterion and its variants have been adopted extensively. This kind of methods rely on the statistics principle of t-test, which requires that the data follows a normal distribution. However, according to our investigation, the normality condition often cannot be met in real data sets.To avoid the assumption of the normality condition, in this paper, we propose a rank sum test method for informative gene discovery. The method uses a rank-sum statistic as the ranking criterion. Moreover, we propose using the significance level threshold, instead of the number of informative genes, as the parameter. The significance level threshold as a parameter carries the quality specification in statistics. We follow the Pitman efficiency theory to show that the rank sum method is more accurate and more robust than the t-statistic method in theory.To verify the effectiveness of the rank sum method, we use support vector machine (SVM) to construct classifiers based on the identified informative genes on two well known data sets, namely colon data and leukemia data. The prediction accuracy reaches 96.2% on the colon data and 100% on the leukemia data. The results are clearly better than those from the previous feature ranking methods. By experiments, we also verify that using significance level threshold is more effective than directly specifying an arbitrary k.
Significance of gene ranking for classification of microarray samples.

Abstract:Many methods for classification and gene selection with microarray data have been developed. These methods usually give a ranking of genes. Evaluating the statistical significance of the gene ranking is important for understanding the results and for further biological investigations, but this question has not been well addressed for machine learning methods in existing works. Here, we address this problem by formulating it in the framework of hypothesis testing and propose a solution based on resampling. The proposed r-test methods convert gene ranking results into position p-values to evaluate the significance of genes. The methods are tested on three real microarray data sets and three simulation data sets with support vector machines as the method of classification and gene selection. The obtained position p-values help to determine the number of genes to be selected and enable scientists to analyze selection results by sophisticated multivariate methods under the same statistical inference paradigm as for simple hypothesis testing methods.

Abstract:RankGene is a program for analyzing gene expression data and computing diagnostic genes based on their predictive power in distinguishing between different types of samples. The program integrates into one system a variety of popular ranking criteria, ranging from the traditional t-statistic to one-dimensional support vector machines. This flexibility makes RankGene a useful tool in gene expression analysis and feature selection.

Abstract:Biomarker discovery and gene ranking is a standard task in genomic high throughput analysis. Typically, the ordering of markers is based on a stabilized variant of the t-score, such as the moderated t or the SAM statistic. However, these procedures ignore gene-gene correlations, which may have a profound impact on the gene orderings and on the power of the subsequent tests. We propose a simple procedure that adjusts gene-wise t-statistics to take account of correlations among genes. The resulting correlation-adjusted t-scores ("cat" scores) are derived from a predictive perspective, i.e. as a score for variable selection to discriminate group membership in two-class linear discriminant analysis. In the absence of correlation the cat score reduces to the standard t-score. Moreover, using the cat score it is straightforward to evaluate groups of features (i.e. gene sets). For computation of the cat score from small sample data we propose a shrinkage procedure. In a comparative study comprising six different synthetic and empirical correlation structures we show that the cat score improves estimation of gene orderings and leads to higher power for fixed true discovery rate, and vice versa. Finally, we also illustrate the cat score by analyzing metabolomic data. Abstract:Support Vector Machine—Recursive Feature Elimination (SVM-RFE) is one of state-of-the-art method for gene selection.SVM-RFE was originally designed to solve binary feature selection problems and has been extended to solve multiclass problems in several recent studies.This paper illustrates the limitations of the present multi-class gene selection methods from the perspective of Pareto Optimum,describes a new procedure for selecting significant genes for each class,and proposes a new implementation for SVM-RFE. Experiments on 8 cancer and tumor gene expression dataset demonstrate its superiority over two other RFE methods.By considering each class during the gene selection stages,the new method can identify genes leading to more accurate classification.
A Cancer Gene Selection Algorithm Based on the K-S Test and CFS

Abstract:Background To address the challenging problem of selecting distinguished genes from cancer gene expression datasets, this paper presents a gene subset selection algorithm based on the Kolmogorov-Smirnov (K-S) test and correlation-based feature selection (CFS) principles. The algorithm selects distinguished genes first using the K-S test, and then, it uses CFS to select genes from those selected by the K-S test. Results We adopted support vector machines (SVM) as the classification tool and used the criteria of accuracy to evaluate the performance of the classifiers on the selected gene subsets. This approach compared the proposed gene subset selection algorithm with the K-S test, CFS, minimum-redundancy maximum-relevancy (mRMR), and ReliefF algorithms. The average experimental results of the aforementioned gene selection algorithms for 5 gene expression datasets demonstrate that, based on accuracy, the performance of the new K-S and CFS-based algorithm is better than those of the K-S test, CFS, mRMR, and ReliefF algorithms. Conclusions The experimental results show that the K-S test-CFS gene selection algorithm is a very effective and promising approach compared to the K-S test, CFS, mRMR, and ReliefF algorithms.

Abstract:BACKGROUND:In microarray experiments with small sample sizes, it is a challenge to estimate p-values accurately and decide cutoff p-values for gene selection appropriately. Although permutation-based methods have proved to have greater sensitivity and specificity than the regular t-test, their p-values are highly discrete due to the limited number of permutations available in very small sample sizes. Furthermore, estimated permutation-based p-values for true nulls are highly correlated and not uniformly distributed between zero and one, making it difficult to use current false discovery rate (FDR)-controlling methods.RESULTS:We propose a model-based information sharing method (MBIS) that, after an appropriate data transformation, utilizes information shared among genes. We use a normal distribution to model the mean differences of true nulls across two experimental conditions. The parameters of the model are then estimated using all data in hand. Based on this model, p-values, which are uniformly distributed from true nulls, are calculated. Then, since FDR-controlling methods are generally not well suited to microarray data with very small sample sizes, we select genes for a given cutoff p-value and then estimate the false discovery rate.CONCLUSION:Simulation studies and analysis using real microarray data show that the proposed method, MBIS, is more powerful and reliable than current methods. It has wide application to a variety of situations.
Decision of the Optimal Rank of a Nonnegative Matrix Factorization Model for Gene Expression Data Sets Utilizing the Unit Invariant Knee Method: Development and Evaluation of the Elbow Method for Rank Selection

Abstract:Background: There is a great need to develop a computational approach to analyze and exploit the information contained in gene expression data. The recent utilization of nonnegative matrix factorization (NMF) in computational biology has demonstrated the capability to derive essential details from a high amount of data in particular gene expression microarrays. A common problem in NMF is finding the proper number rank (r) of factors of the degraded demonstration, but no agreement exists on which technique is most appropriate to utilize for this purpose. Thus, various techniques have been suggested to select the optimal value of rank factorization (r). Objective: In this work, a new metric for rank selection is proposed based on the elbow method, which was methodically compared against the cophenetic metric. Methods: To decide the optimum number rank (r), this study focused on the unit invariant knee (UIK) method of the NMF on gene expression data sets. Since the UIK method requires an extremum distance estimator that is eventually employed for inflection and identification of a knee point, the proposed method finds the first inflection point of the curvature of the residual sum of squares of the proposed algorithms using the UIK method on gene expression data sets as a target matrix. Results: Computation was conducted for the UIK task using gene expression data of acute lymphoblastic leukemia and acute myeloid leukemia samples. Consequently, the distinct results of NMF were subjected to comparison on different algorithms. The proposed UIK method is easy to perform, fast, free of a priori rank value input, and does not require initial parameters that significantly influence the model's functionality. Conclusions: This study demonstrates that the elbow method provides a credible prediction for both gene expression data and for precisely estimating simulated mutational processes data with known dimensions. The proposed UIK method is faster than conventional methods, including metrics utilizing the consensus matrix as a criterion for rank selection, while achieving significantly better computational efficiency without visual inspection on the curvatives. Finally, the suggested rank tuning method based on the elbow method for gene expression data is arguably theoretically superior to the cophenetic measure.
Redundancy-aware unsupervised ranking based on game theory -- application to gene enrichment analysis

Abstract:Gene set collections are a common ground to study the enrichment of genes for specific phenotypic traits. Gene set enrichment analysis aims to identify genes that are over-represented in gene sets collections and might be associated with a specific phenotypic trait. However, as this involves a massive number of hypothesis testing, it is often questionable whether a pre-processing step to reduce gene sets collections' sizes is helpful. Moreover, the often highly overlapping gene sets and the consequent low interpretability of gene sets' collections demand for a reduction of the included gene sets. Inspired by this bioinformatics context, we propose a method to rank sets within a family of sets based on the distribution of the singletons and their size. We obtain sets' importance scores by computing Shapley values without incurring into the usual exponential number of evaluations of the value function. Moreover, we address the challenge of including a redundancy awareness in the rankings obtained where, in our case, sets are redundant if they show prominent intersections. We finally evaluate our approach for gene sets collections; the rankings obtained show low redundancy and high coverage of the genes. The unsupervised nature of the proposed ranking does not allow for an evident increase in the number of significant gene sets for specific phenotypic traits when reducing the size of the collections. However, we believe that the rankings proposed are of use in bioinformatics to increase interpretability of the gene sets collections and a step forward to include redundancy into Shapley values computations.

Robustness of Random Forest-based gene selection methods

Abstract:BackgroundGene selection is an important part of microarray data analysis because it provides information that can lead to a better mechanistic understanding of an investigated phenomenon. At the same time, gene selection is very difficult because of the noisy nature of microarray data. As a consequence, gene selection is often performed with machine learning methods. The Random Forest method is particularly well suited for this purpose. In this work, four state-of-the-art Random Forest-based feature selection methods were compared in a gene selection context. The analysis focused on the stability of selection because, although it is necessary for determining the significance of results, it is often ignored in similar studies.ResultsThe comparison of post-selection accuracy of a validation of Random Forest classifiers revealed that all investigated methods were equivalent in this context. However, the methods substantially differed with respect to the number of selected genes and the stability of selection. Of the analysed methods, the Boruta algorithm predicted the most genes as potentially important.ConclusionsThe post-selection classifier error rate, which is a frequently used measure, was found to be a potentially deceptive measure of gene selection quality. When the number of consistently selected genes was considered, the Boruta algorithm was clearly the best. Although it was also the most computationally intensive method, the Boruta algorithm’s computational demands could be reduced to levels comparable to those of other algorithms by replacing the Random Forest importance with a comparable measure from Random Ferns (a similar but simplified classifier). Despite their design assumptions, the minimal optimal selection methods, were found to select a high fraction of false positives.

Comparison of Parametric and Machine Methods for Variable Selection in Simulated Genetic Analysis Workshop 19 Data.

Abstract:Current findings from genetic studies of complex human traits often do not explain a large proportion of the estimated variation of these traits due to genetic factors. This could be, in part, due to overly stringent significance thresholds in traditional statistical methods, such as linear and logistic regression. Machine learning methods, such as Random Forests (RF), are an alternative approach to identify potentially interesting variants. One major issue with these methods is that there is no clear way to distinguish between probable true hits and noise variables based on the importance metric calculated. To this end, we are developing a method called the Relative Recurrency Variable Importance Metric (r2VIM), a RF-based variable selection method. Here, we apply r2VIM to the unrelated Genetic Analysis Workshop 19 data with simulated systolic blood pressure as the phenotype. We compare the number of "true" functional variants identified by r2VIM with those identified by linear regression analyses that use a Bonferroni correction to calculate a significance threshold. Our results show that r2VIM performed comparably to linear regression. Our findings are proof-of-concept for r2VIM, as it identifies a similar number of functional and nonfunctional variants as a more commonly used technique when the optimal importance score threshold is used.
GeneRaMeN enables integration, comparison, and meta-analysis of multiple ranked gene lists to identify consensus, unique, and correlated genes

Abstract:High-throughput experiments often produce ranked gene outputs, with forward genetic screening being a notable example. While there are various tools for analyzing individual datasets, those that perform comparative and meta-analytical examination of such ranked gene lists remain scarce. Here, we introduce Gene Rank Meta Analyzer (GeneRaMeN), an R Shiny tool utilizing rank statistics to facilitate the identification of consensus, unique, and correlated genes across multiple hit lists. We focused on two key topics to showcase GeneRaMeN: virus host factors and cancer dependencies. Using GeneRaMeN 'Rank Aggregation', we integrated 24 published and new flavivirus genetic screening datasets, including dengue, Japanese encephalitis, and Zika viruses. This meta-analysis yielded a consensus list of flavivirus host factors, elucidating the significant influence of cell line selection on screening outcomes. Similar analysis on 13 SARS-CoV-2 CRISPR screening datasets highlighted the pivotal role of meta-analysis in revealing redundant biological pathways exploited by the virus to enter human cells. Such redundancy was further underscored using GeneRaMeN's 'Rank Correlation', where a strong negative correlation was observed for host factors implicated in one entry pathway versus the alternate route. Utilizing GeneRaMeN's 'Rank Uniqueness', we analyzed human coronaviruses 229E, OC43, and SARS-CoV-2 datasets, identifying host factors uniquely associated with a defined subset of the screening datasets. Similar analyses were performed on over 1000 Cancer Dependency Map (DepMap) datasets spanning 19 human cancer types to reveal unique cancer vulnerabilities for each organ/tissue. Abstract:Background: The recent advancement of microarray technology with lower noise and better affordability makes it possible to determine expression of several thousand genes simultaneously. The differentially expressed genes are filtered first and then clustered based on the expression profiles of the genes. A large number of clustering algorithms and distance measuring matrices are proposed in the literature. The popular ones among them include hierarchal clustering and k-means clustering. These algorithms have often used the Euclidian distance or Pearson correlation distance. The biologists or the practitioners are often confused as to which algorithm to use since there is no clear winner among algorithms or among distance measuring metrics. Several validation indices have been proposed in the literature and these are based directly or indirectly on distances; hence a method that uses any of these indices does not relate to any biological features such as biological processes or molecular functions. Results: In this paper we have proposed a metric to measure the effectiveness of clustering algorithms of genes by computing inter-cluster cohesiveness and as well as the intra-cluster separation with respect to biological features such as biological processes or molecular functions. We have applied this metric to the clusters on the data set that we have created as part of a larger study to determine the cancer suppressive mechanism of a class of chemicals called retinoids.We have considered hierarchal and k-means clustering with Euclidian and Pearson correlation distances. Our results show that genes of similar expression profiles are more likely to be closely related to biological processes than they are to molecular functions. The findings have been supported by many works in the area of gene clustering. Conclusion: The best clustering algorithm of genes must achieve cohesiveness within a cluster with respect to some biological features, and as well as maximum separation between clusters in terms of the distribution of genes of a behavioral group across clusters. We claim that our proposed metric is novel in this respect and that it provides a measure of both inter and intra cluster cohesiveness. Best of all, computation of the proposed metric is easy and it provides a single quantitative value, which makes comparison of different algorithms easier. The maximum cluster cohesiveness and the maximum intra-cluster separation are indicated by the metric when its value is 0.We have demonstrated the metric by applying it to a data set with gene behavioral groupings such as biological process and molecular functions. The metric can be easily extended to other features of a gene such as DNA binding sites and protein-protein interactions of the gene product, special features of the intron-exon structure, promoter characteristics, etc. The metric can also be used in other domains that use two different parametric spaces; one for clustering and the other one for measuring the effectiveness.
Gene Selection for Cancer Classification using Support Vector Machines

Abstract:DNA micro-arrays now permit scientists to screen thousands of genes simultaneously and determine whether those genes are active, hyperactive or silent in normal or cancerous tissue. Because these new micro-array devices generate bewildering amounts of raw data, new analytical methods must be developed to sort out whether cancer tissues have distinctive signatures of gene expression over normal tissues or other types of cancer tissues.In this paper, we address the problem of selection of a small subset of genes from broad patterns of gene expression data, recorded on DNA micro-arrays. Using available training examples from cancer and normal patients, we build a classifier suitable for genetic diagnosis, as well as drug discovery. Previous attempts to address this problem select genes with correlation techniques. We propose a new method of gene selection utilizing Support Vector Machine methods based on Recursive Feature Elimination (RFE). We demonstrate experimentally that the genes selected by our techniques yield better classification performance and are biologically relevant to cancer.In contrast with the baseline method, our method eliminates gene redundancy automatically and yields better and more compact gene subsets. In patients with leukemia our method discovered 2 genes that yield zero leave-one-out error, while 64 genes are necessary for the baseline method to get the best result (one leave-one-out error). In the colon cancer database, using only 4 genes our method is 98% accurate, while the baseline method is only 86% accurate.

Robust model-based clustering with gene ranking

Abstract:Cluster analysis of biological samples using gene expression measurements is a common task which aids the discovery of heterogeneous biological sub-populations having distinct mRNA profiles. Several model-based clustering algorithms have been proposed in which the distribution of gene expression values within each sub-group is assumed to be Gaussian. In the presence of noise and extreme observations, a mixture of Gaussian densities may over-fit and overestimate the true number of clusters. Moreover, commonly used model-based clustering algorithms do not generally provide a mechanism to quantify the relative contribution of each gene to the final partitioning of the data. We propose a penalised mixture of Student's t distributions for model-based clustering and gene ranking. Together with a bootstrap procedure, the proposed approach provides a means for ranking genes according to their contributions to the clustering process. Experimental results show that the algorithm performs well comparably to traditional Gaussian mixtures in the presence of outliers and longer tailed distributions. The algorithm also identifies the true informative genes with high sensitivity, and achieves improved model selection. An illustrative application to breast cancer data is also presented which confirms established tumor subclasses.

Abstract:Abstract Background Selection of relevant genes for sample classification is a common task in most gene expression studies, where researchers try to identify the smallest possible set of genes that can still achieve good predictive performance (for instance, for future use with diagnostic purposes in clinical practice). Many gene selection approaches use univariate (gene-by-gene) rankings of gene relevance and arbitrary thresholds to select the number of genes, can only be applied to two-class problems, and use gene selection ranking criteria unrelated to the classification algorithm. In contrast, random forest is a classification algorithm well suited for microarray data: it shows excellent performance even when most predictive variables are noise, can be used when the number of variables is much larger than the number of observations and in problems involving more than two classes, and returns measures of variable importance. Thus, it is important to understand the performance of random forest with microarray data and its possible use for gene selection. Results We investigate the use of random forest for classification of microarray data (including multi-class problems) and propose a new method of gene selection in classification problems based on random forest. Using simulated and nine microarray data sets we show that random forest has comparable performance to other classification methods, including DLDA, KNN, and SVM, and that the new gene selection procedure yields very small sets of genes (often smaller than alternative methods) while preserving predictive accuracy. Conclusion Because of its performance and features, random forest and gene selection using random forest should probably become part of the "standard tool-box" of methods for class prediction and gene selection with microarray data.

Abstract:Various approaches to gene selection for cancer classification based on microarray data can be found in the literature and they may be grouped into two categories: univariate methods and multivariate methods. Univariate methods look at each gene in the data in isolation from others. They measure the contribution of a particular gene to the classification without considering the presence of the other genes. In contrast, multivariate methods measure the relative contribution of a gene to the classification by taking the other genes in the data into consideration. Multivariate methods select fewer genes in general. However, the selection process of multivariate methods may be sensitive to the presence of irrelevant genes, noises in the expression and outliers in the training data. At the same time, the computational cost of multivariate methods is high. To overcome the disadvantages of the two types of approaches, we propose a hybrid method to obtain gene sets that are small and highly discriminative. We devise our hybrid method from the univariate Maximum Likelihood method (LIK) and the multivariate Recursive Feature Elimination method (RFE). We analyze the properties of these methods and systematically test the effectiveness of our proposed method on two cancer microarray datasets. Our experiments on a leukemia dataset and a small, round blue cell tumors dataset demonstrate the effectiveness of our hybrid method. It is able to discover sets consisting of fewer genes than those reported in the literature and at the same time achieve the same or better prediction accuracy.

Rank Sum Method for Related Gene Selection and Its Application to Tumor Diagnosis

Abstract:Tumor diagnosis by analyzing gene expression profiles becomes an interesting topic in bioinformatics and the main problem is to identify the genes related to a tumor. This paper proposes a rank sum method to identify the related genes based on the rank sum test theory in statistics. The tumor diagnosis system is constructed by the support vector machine (SVM) trained on the set of the related gene expression profiles. The experiments demonstrate that the constructed tumor diagnosis system with the rank sum method and SVM can reach an accuracy level of 96.2% on the colon data and 100% on the leukemia data.
An Empirical Comparison of Mutant Selection Assessment Metrics

Abstract:Mutation testing is expensive due to the large number of mutants, a problem typically tackled using selective techniques, thereby raising the fundamental question of how to evaluate the selection process. Existing mutant selection approaches rely on one of two types of metrics (or assessment criteria), one based on adequate test sets and the other based on inadequate test sets. This raises the question as to whether these two metrics are correlated, complementary or substitutable for one another. The tester's faith in mutant selection as well as the validity of previous research work using only one metric rely on the answer to this question, yet it currently remains unanswered. To answer it, we perform qualitative and quantitative comparisons with 104 different projects, consisting of over 600,000 lines of code. Our results indicate a strong connection between the two types of metrics (R^2=0.8622 on average). The strategy for dealing with equivalent mutants and test density is observed to have a negligible impact for mutant selection.
