Abstract:Purpose To develop and evaluate a parallel imaging and convolutional neural network combined image reconstruction framework for low-latency and high-quality accelerated real-time MR imaging. Methods Conventional Parallel Imaging reconstruction resolved as gradient descent steps was compacted as network layers and interleaved with convolutional layers in a general convolutional neural network. All parameters of the network were determined during the offline training process, and applied to unseen data once learned. The proposed network was first evaluated for real-time cardiac imaging at 1.5 T and real-time abdominal imaging at 0.35 T, using threefold to fivefold retrospective undersampling for cardiac imaging and threefold retrospective undersampling for abdominal imaging. Then, prospective undersampling with fourfold acceleration was performed on cardiac imaging to compare the proposed method with standard clinically available GRAPPA method and the state-of-the-art L1-ESPIRiT method. Results Both retrospective and prospective evaluations confirmed that the proposed network was able to images with a lower noise level and reduced aliasing artifacts in comparison with the single-coil based and L1-ESPIRiT reconstructions for cardiac imaging at 1.5 T, and the GRAPPA and L1-ESPIRiT reconstructions for abdominal imaging at 0.35 T. Using the proposed method, each frame can be reconstructed in less than 100 ms, suggesting its clinical compatibility. Conclusion The proposed Parallel Imaging and convolutional neural network combined reconstruction framework is a promising technique that allows low-latency and high-quality real-time MR imaging.

Abstract:Long computing time required to obtain an image has been one of the major drawbacks associated with computerized tomography (CT) technique. Therefore, researching new technique used in CT is one of the most important directions. According to the need and characteristic of 3D-CT image reconstruction, this paper puts forward a parallel processing system for fast 3D-CT image reconstruction by circular shifting float memory architecture. This is a structure that allows for linear increase in computation speed with increased number of processors. The schematic analysis for 3D-CT image reconstruction, parallel processing architecture and theoretical results are described.

Abstract:Image reconstruction of 3D cone-beam tomography using the FDK algorithm requires huge computational resource.The reconstruction of a high resolution 3D object would usually take a long time,which is intolerable in real applications.Parallel computing using cluster systems is one of the common approaches to solve this problem.The mixed model with both MPI and Pthreads is used to parallelize the FDK algorithm on a SMP cluster.The computation is parallelized in a two-level manner with both Message-Passing among nodes and Shared-Memory within each node.Our simulation results on the SMP cluster system are reported.
GPU-accelerated parallel image reconstruction strategies for magnetic particle imaging

Abstract:Objective. Image reconstruction is a fundamental step in Magnetic Particle Imaging (MPI). One of the main challenges is the fact that the reconstructions are computationally intensive and time-consuming, so choosing an algorithm presents a compromise between accuracy and execution time, which depends on the application. This work proposes a method that provides both fast and accurate image reconstructions. Approach. Image reconstruction algorithms were implemented to be executed in parallel in graphics processing units (GPUs) using the CUDA framework. The calculation of the model-based MPI calibration matrix was also implemented in GPU to allow both fast and flexible reconstructions. Main results. The parallel algorithms were able to accelerate the reconstructions by up to about 6, 100 times in comparison to the serial Kaczmarz algorithm executed in the CPU, allowing for real-time applications. Reconstructions using the OpenMPIData dataset validated the proposed algorithms and demonstrated that they are able to provide both fast and accurate reconstructions. The calculation of the calibration matrix was accelerated by up to about 37 times. Significance. The parallel algorithms proposed in this work can provide single-frame MPI reconstructions in real time, with frame rates greater than 100 frames per second. The parallel calculation of the calibration matrix can be combined with the parallel reconstruction to deliver images in less time than the serial Kaczmarz reconstruction, potentially eliminating the need of storing the calibration matrix in the main memory, and providing the flexibility of redefining scanning and reconstruction parameters during execution.

Abstract:A scheme was developed to realize the back-projection algorithm for CT image reconstruction using parallel computing after resolving speed bottlenecks for large-scale industrial CT image reconstruction. The parallel computing system model was based on an expandable multiple digital signal processor (DSP) architecture. Simulation results show that the CT image reconstruction time is reduced from approximately 100s to 1 s with the model. Therefore, it can improve the speed of CT image reconstruction apparently and enlarge the application field.

Abstract:A simplified algorithm for parallel-beam computed tomography (CT) reconstruction was developed using a PI-line segment-based backprojection algorithm in CT system. The algorithm first differentates the parallel beam projection data which is then backprojected onto a series of parallel PI-line segments. The data on the PI-line segments are then filtered using a Hilbert transform to get the reconstructed image. Numerical simulations using the Shepp-Logan model demonstrates that the algorithm can accurately reconstruct images. Analysis of real images from a micro-focus X-ray CT system also illustrates the systems effectiveness.
Parallel Simplification of Large Meshes on PC Clusters.

Abstract:Large meshes are becoming commonplace with the advance of 3D scanning, scientific simulation and CAD technology. While there are many algorithms proposed to simplify these large meshes, the time of simplification process is usually very long, especially for those algorithms based on iterative edge collapse. To address this problem, we propose two parallel schemes to speed up simplifying large meshes on a PC cluster. The first parallel simplification scheme partitions a large mesh into small sub-meshes, simplifies these sub-meshes in parallel in an in-core way and finally stitches the simplified versions together. The second scheme generates multiple mesh streams, applies stream simplification to them in parallel in an out-of-core way, and composes the final simplified mesh streams. We have implemented these two parallel simplification schemes and the experimental results show that our methods are able to speed up the iterative simplification of large meshes by a factor of 8 to 19 on a cluster of 24 PCs.
An adaptive multi-frame parallel iterative method for accelerating real-time magnetic particle imaging reconstruction

Abstract:Objective. Real-time reconstruction of magnetic particle imaging (MPI) shows promising clinical applications. However, prevalent reconstruction methods are mainly based on serial iteration, which causes large delay in real-time reconstruction. In order to achieve lower latency in real-time MPI reconstruction, we propose a parallel method for accelerating the speed of reconstruction methods.Approach. The proposed method, named adaptive multi-frame parallel iterative method (AMPIM), enables the processing of multi-frame signals to multi-frame MPI images in parallel. To facilitate parallel computing, we further propose an acceleration strategy for parallel computation to improve the computational efficiency of our AMPIM.Main results. OpenMPIData was used to evaluate our AMPIM, and the results show that our AMPIM improves the reconstruction frame rate per second of real-time MPI reconstruction by two orders of magnitude compared to prevalent iterative algorithms including the Kaczmarz algorithm, the conjugate gradient normal residual algorithm, and the alternating direction method of multipliers algorithm. The reconstructed image using AMPIM has high contrast-to-noise with reducing artifacts.Significance. The AMPIM can parallelly optimize least squares problems with multiple right-hand sides by exploiting the dimension of the right-hand side. AMPIM has great potential for application in real-time MPI imaging with high imaging frame rate.

Abstract:The derivative back-projection filtered algorithm for a helical cone-beam CT is a newly developed exact reconstruction method.Due to its large computational complexity,the reconstruction is rather slow for practical use.General purpose graphic processing unit(GPGPU) is an SIMD paralleled hardware architecture with powerful float-point operation capacity.In this paper,we propose a new method for PI-line choice and sampling grid,and a paralleled PI-line reconstruction algorithm implemented on NVIDIA's Compute Unified Device Architecture(CUDA).Numerical simulation studies are carried out to validate our method.Compared with conventional CPU implementation,the CUDA accelerated method provides images of the same quality with a speedup factor of 318.Optimization strategies for the GPU acceleration are presented.Finally,influence of the parameters of the PI-line samples on the reconstruction speed and image quality is discussed.

Abstract:In order to improve the computation speed of ordered subset expectation maximization (OSEM) algorithm for fully 3-D single photon emission computed tomography (SPECT) reconstruction, an experimental beowulf-type cluster was built and several parallel reconstruction schemes were described. We implemented a single-program-multiple-data (SPMD) parallel 3-D OSEM reconstruction algorithm based on message passing interface (MPI) and tested it with combinations of different number of calculating processors and different size of voxel grid in reconstruction (64 times 64 times 64 and 128 times 128 times 128). Performance of parallelization was evaluated in terms of the speedup factor and parallel efficiency. This parallel implementation methodology is expected to be helpful to make fully 3-D OSEM algorithms more feasible in clinical SPECT studies

Abstract:For spiral cone-beam CT, parallel computing is an effective approach to resolving the problem of heavy computation burden. It is well known that the major computation time is spent in the backprojection step for either filtered-backprojection (FBP) or backprojected-filtration (BPF) algorithms. By the cone-beam cover method [1], the backprojection procedure is driven by cone-beam projections, and every cone-beam projection can be backprojected independently. Basing on this fact, we develop a parallel implementation of Katsevich's FBP algorithm. We do all the numerical experiments on a Linux cluster. In one typical experiment, the sequential reconstruction time is 781.3 seconds, while the parallel reconstruction time is 25.7 seconds with 32 processors.

Abstract:Large-scale parallel computing under cluster architecture is the basis of HPC(high performance computing).To enhance the efficiency of image processing for remote sensing depends on the application of technology of parallel computing.Towards the characteristic about the scarce quantity of objects on some images,this paper proposed an algorithm model for task allocating and image processing under distributed computing environment.Firstly,we split the area of image which contains the objects using quad-tree policy,and dispatched the data to computing node by using the idea on dynamic load balance to perform this computing.Experiment shows that the strategy on task allocation can improve the overall computing performance effectively.

Abstract:In this article, we introduce, a novel open-source framework designed for efficient parallel computation of projections in tomography leveraging either multiple CPU cores or GPUs. This framework efficiently implements forward and back projection functions for both sinogram and listmode data, utilizing Joseph's method, which is further extended to encompass time-of-flight (TOF) PET projections. Our evaluation involves a series of tests focusing on PET image reconstruction using data sourced from a state-of-the-art clinical PET/CT system. We thoroughly benchmark the performance of the projectors in non-TOF and TOF, sinogram, and listmode employing multi CPU-cores, hybrid CPU/GPU, and exclusive GPU mode. Moreover, we also investigate the timing of non-TOF sinogram projections calculated in STIR (Software for Tomographic Image Reconstruction) which recently integrated parallelproj as one of its projection backends. Our results indicate that the exclusive GPU mode provides acceleration factors between 25 and 68 relative to the multi-CPU-core mode. Furthermore, we demonstrate that OSEM listmode reconstruction of state-of-the-art real-world PET data sets is achievable within a few seconds using a single consumer GPU.

Parallel Collision Detection on Multi-core Platform

Abstract:Continuous collision detection among deformable objects in complex scenes is still hard to perform in real time. To speedup processing, after analyzing the key factors for parallel collision detection, we present a parallel collision detection algorithm based on data partitioning. The algorithm is divided into two phases. In the initial phase, the scene data is partitioned from the view of space. In the collision detection phase, each data block is processed by one processor to update bounding volume parallel, while a static and dynamic task allocation strategy is adopted to make collision detection parallel. Compared with existing algorithms under 16 and 24 cores, it is shown that the algorithm can improve the efficiency of collision detection with good compatibility.

Abstract:The MRCI program based on hole-particle symmetry has been parallelized and tested on a IA cluster consisting of 12 nodes. It shows that the parallel implementation of the program is successive, a speedup 6.33 performed, on 8 nodes was obtained, and a very large MRCI calculation with 5.8 × 10 8 CSF has been carried out on 12 nodes.

Abstract:With respect to the problem due to the different multi-GPU types in cone-beam CT reconstruction, a model was proposed based on heterogeneous multi-GPUs. Using FDK algorithm for reconstruction, the model allocated tasks according to the computing capacity of each GPU, ensuring the balance among GPUs. Massive data image reconstruction was achieved by data flow decomposition. The implementation of the method was carried out based on CUDA, including multi-GPUs parallel computing using data flow management and asynchronous function and the design of the kernel function in filtering and back-projection. The model was tested on the high precision industrial CT system. The results illustrate that the reconstruction model is accurate and effective, taking full advantage of heterogeneous multi-GPUs, and is considerably effective compared to conventional methods.

Abstract:In our group at University College London, we have been developing electrical impedance tomography (EIT) of brain function. We have attempted to improve image quality by the use of realistic anatomical meshes and, more recently, non-linear reconstruction methods. Reconstruction with linear methods, with pre-processing, may take up to a few minutes per image for even detailed meshes. However, iterative non-linear reconstruction methods require much more computational resources, and reconstruction with detailed meshes was taking far too long for clinical use. We present a solution to this timing bottleneck, using the resources of the GRID, the development of coordinated computing resources over the internet that are not subject to centralized control using standard, open, general-purpose protocols and are transparent to the user. Optimization was performed by splitting reconstruction of image series into individual jobs of one image each; no parallelization was attempted. Using the GRID middleware 'Condor' and a cluster of 920 nodes, reconstruction of EIT images of the human head with a non-linear algorithm was speeded up by 25-40 times compared to serial processing of each image. This distributed method is of direct practical value in applications such as EIT of epileptic seizures where hundreds of images are collected over the few minutes of a seizure and will be of value to clinical data collection with similar requirements. In the future, the same resources could be employed for the more ambitious task of parallelized code.

Abstract:X-ray computed tomography is a commonly used technique for noninvasive imaging at synchrotron facilities. Iterative tomographic reconstruction algorithms are often preferred for recovering high quality 3D volumetric images from 2D X-ray images, however, their use has been limited to small/medium datasets due to their computational requirements. In this paper, we propose a high-performance iterative reconstruction system for terabyte(s)-scale 3D volumes. Our design involves three novel optimizations: (1) optimization of (back)projection operators by extending the 2D memory-centric approach to 3D; (2) performing hierarchical communications by exploiting "fat-node" architecture with many GPUs; (3) utilization of mixed-precision types while preserving convergence rate and quality. We extensively evaluate the proposed optimizations and scaling on the Summit supercomputer. Our largest reconstruction is a mouse brain volume with 9Kx11Kx11K voxels, where the total reconstruction time is under three minutes using 24,576 GPUs, reaching 65 PFLOPS: 34% of Summit's peak performance.

Accelerated CT Reconstruction Using GPU SIMD Parallel Computing with Bilinear Warping Method

Abstract:For high resolution CT image reconstruction, algebraic reconstruction methods are widely used to get relatively good image quality. However, the slow speed has prohibited its routine use in clinical and industrial applications. Many GPU-based accelerated algebraic reconstruction methods have been presented for three-dimensional (3D) reconstruction in cone beam CT. But for the high resolution two-dimensional (2D) reconstruction in linear detector fan beam CT, such as industrial CT (ICT), the projection and back-projection are not convenient accelerated by texture hardware and 3D geometric transformation. In this paper, we focus on using the GPU SIMD parallel computing to accelerate the 2D algebraic reconstruction in linear detector fan beam CT. We will present the Bilinear Warping method for implementing the resample texture coordinates calculation, and give the GPU-based simultaneous algebraic reconstruction algorithm with OpenGL's evaluator of Bilinear Bezier surface. The implementation algorithm on HP workstation indicates a speedup of about 15, and the speedup increases with the reconstruction image size, that means this method will be suitable for high resolution CT image reconstruction in practice.
Parallelism for cryo-EM 3D reconstruction on CPU-GPU heterogeneous system

Abstract:It is a challenge to efficiently utilize massive parallelism on both applications and architectures for heterogeneous systems. A practice of accelerating a cryo-EM 3D program was presented on how to exploit and orchestrate parallelism of applications to take advantage of the underlying parallelism exposed at the architecture level. All possible parallelism in cryo-EM 3D was exploited, and a self-adaptive dynamic scheduling algorithm was leveraged to efficiently implement parallelism mapping between the application and architecture. The experiment on a part of dawning nebulae system (32 nodes) confirms that a hierarchical parallelism is an efficient pattern of parallel programming to utilize capabilities of both CPU and GPU on a heterogeneous system. The hybrid CPU-GPU program improves performance by 2.4 times over the best CPU-only one for certain problem sizes.
