Abstract:Ensuring the authenticity of raw materials is a key step prior to producing Chinese patent medicines. Pinellia ternata (Thunb.) Breit. is the botanical origin of Pinelliae Rhizoma ( Banxia ), a traditional Chinese medicine used to treat cough, insomnia, nausea, inflammation, epilepsy, and so on. Unfortunately, authentic Pinelliae Rhizoma is often adulterated by morphologically indistinguishable plant material due to the insufficient regulatory procedures of processed medicinal plant products. Thus, it is important to develop a molecular assay based on species-specific nucleotide signatures and primers to efficiently distinguish authentic Pinelliae Rhizoma from its adulterants.

Abstract:OBJECTIVE:To analyze the genetic relationship of Dendrobium and design a specific primer to differentiate Dendrobium candidum effectively.METHOD:Random amplified polymorphic DNA (RAPD) technique was used to analyze the genetic relationships of 26 species of Dendrobium and one species of Ephemerantha. Dendrogram was constructed by UPGMA. According to the sequence of DNA fragment selected, Sangon 18 primer had been extended from 3' extreme to 20 bp in order to form a specific primer.RESULT AND CONCLUSION:This primer can be used to distinguish Dendrobium candidum from other Dendrobium effectively. Such a technique provides a new way for the identification of Chinese traditional medicines.

Abstract:The dried tuber of Pinellia ternata (Thunb.) Breit, Pinelliae Rhizoma (PR, also named 'Banxia' in Chinese), is widely used in traditional medicine. This review aims to provide detail summary of active ingredients, pharmacological effects, toxic ingredients, detoxification strategies, and omic researches, etc. Pharmacological ingredients from PR are mainly classified into six categories: alkaloids, amino acids, polysaccharides, phenylpropanoids, essential oils, and glucocerebrosides. Diversity of chemical composition determines the broad-spectrum efficacy and gives a foundation for the comprehensive utilization of P. ternata germplasm resources. The pharmacological compounds are involved in inhibition of cancer cells by targeting various pathways, including activation of immune system, inhibition of proliferation and cycle, induction of apoptosis, and inhibition of angiogenesis. The pharmacological components of PR act on nervous system by targeting neurotransmitters, activating immune system, decreasing apoptosis, and increasing redox system. Lectins, one major class of the toxic ingredients extracted from raw PR, possess significant toxic effects on human cells. Inflammatory factors, cytochrome P450 proteins (CYP) family enzymes, mammalian target of rapamycin (mTOR) signaling factors, transforming growth factor-β (TGF-β) signaling factors, and nervous system, are considered to be the target sites of lectins. Recently, omic analysis is widely applied in Pinellia genus studies. Plastome genome-based molecular markers are deeply used for identifying and resolving phylogeny of Pinellia genus plants. Various omic works revealed and functional identified a series of environmental stress responsive factors and active component biosynthesis-related genes. Our review summarizes the recent progress in active and toxic ingredient evaluation, pharmacological effects, detoxification strategies, and functional gene identification and accelerates efficient utilization of this traditional herb.
Development of molecular markers for authentication of the medicinal plant species Patrinia by random amplified polymorphic DNA (RAPD) analysis and multiplex-PCR

Abstract:The authentication of components from plant species is vital for the quality control and standardization of herbal medicines. Due to morphological similarities when dried, it is very difficult to distinguish authentic medicinal plants Patrinia villosa and P. scabiosifolia from adulterants of P. rupestris and P. saniculifolia in the herbal medicine Patriniae Radix. To establish a reliable authentication tool distinguishing authentic Patriniae Radix species from adulterants, we used random amplified polymorphic DNA (RAPD) genomic profiling and obtained several species-specific DNA fragments for each of the four Patrinia species. Based on the sequences of these amplicons, we developed sequence characterized amplified region (SCAR) markers as stable molecular authentication tools. SCAR markers to identify the authentic Patriniae Radix species, P. villosa and P. scabiosifolia, were developed. To accurately identify adulterants, we also developed SCAR markers able to identify the inauthentic P. rupestris and P. saniculifolia species. Furthermore, we established multiplex-PCR SCAR assays to simultaneously distinguish all four species using combinations of species-specific SCAR marker primer sets. These efforts resulted in reliable DNA-based molecular markers to identify authentic Patriniae Radix species from their adulterants and a rapid authentication assay for the efficient identification of Patrinia species. These markers will facilitate the standardization of Patriniae Radix preparations and therefore prevent the distribution of adulterants.

Abstract:Glehnia littoralis F. Schmidt ex Miq. has been widely recognized for its comprehensive nutritional properties and pharmaceutical effects. However, the adulteration practices with cheaper or very similar species in its commercial products lead to unfair market competition and severe health risks to the consumers. In this study, two species-specific PCR systems were constructed for molecular discrimination of G. littoralis from its adulterants based on the single nucleotide (SNP) markers exploited from ribosomal ITS and chloroplast trnL-F regions, respectively. The species-specific PCR assay utilizing trnL-F region was able to detect 0.1% of intentional adulteration of genomic DNA with a detection limit of 0.01 ng. The developed method, mitigating the adverse effects of DNA degradation and false negative results, was proved to be effective for botanical origin authentication of G. littoralis commercial products in a single reaction. Therefore the present study provides a sensitive and robust DNA method for authenticity determination of G. littoralis and its commercial products, and the established method can be employed to determine the authenticity and adulteration of other herbal products with high accuracy and reliability.

Abstract:Four common Patrinia species, including P. heterophylla , P. monandra , P. scabiosifolia and P. villosa , have been documented as herbal medicines with various clinical applications, such as anti-cancer, anti-diarrhea and sedative. However, the authentication of medicinal Patrinia species poses a problem, particularly with the processed herbal materials. This study aimed to systematically authenticate the four medicinal Patrinia species in the market using morphological and chemical characterization, as well as DNA markers. We found the species identity authenticated by traditional morphologies were in good agreement with both chemical and molecular results. The four species showed species-specific patterns in chromatographic profiles with distinct chemical markers. We also revealed the power of complete chloroplast genomes in species authentication. The sequences of targeted loci, namely atpB , petA , rpl2-rpl23 and psaI-ycf4 , contained informative nucleotides for the species differentiation. Our results also facilitate authentication of medicinal Patrinia species using new DNA barcoding markers. To the best of our knowledge, this is the first report on the application of morphology, chemical fingerprinting, complete chloroplast genomes and species-specific Insertion-Deletions (InDels) in differentiating Patrinia species. This study reported on the power of a systematic, multidisciplinary approach in authenticating medicinal Patrinia species.

Abstract:Spectroscopy techniques are powerful tools for the rapid identification of traditional Chinese medicine because they provide chemical information with no sample preparation. In this study, a rapid and reliable approach was proposed to differentiate Pinellia ternata from adulterated P. ternata, processed P. ternata, and adulterated processed P. ternata by mid-infrared (MIR) and near-infrared (NIR) spectroscopy coupled with a partial least squares-discriminant analysis (PLS-DA) algorithm. One-hundred sixty-five batches of P. ternata, adulterated P. ternata, processed P. ternata, and adulterated processed P. ternata samples were collected and prepared. All of the samples were characterized by MIR and NIR spectra. The PLS-DA was first applied to build the discriminant model on the individual data matrices. Next, the data matrices coming from MIR and NIR spectra were fused at the low-level and mid-level, and PLS-DA models were built on the fused data. The classification accuracy, sensitivity, and specificity were calculated to evaluate the PLS-DA models. The results showed the use of mid-level fusion strategy, in particular, integrating latent variables from different spectral data matrices, allowed the correct discrimination of all samples in the training and testing sets. In the case of mid-level fusion with latent variables, the accuracy of the PLS-DA model was 100%, and the sensitivity and specificity of the PLS-DA model were all 1. The present discriminant model can be successful to differentiate P. ternata from adulterated P. ternata, processed P. ternata, and adulterated processed P. ternata. This study first provides a new path for the quality control of P. ternata.

Abstract:Background: Pinelliae Rhizoma (PR), a toxic medication, with long history, is commonly used for eliminating phlegm. Due to the shortage of wild resources and the relative lacking of cultivation technology, it is often confused with its counterfeit species in the market, such as Typhonii Rhizoma (TR), Arisaematis Rhizoma (AR) and tubers of Typhonium flagelliforme (TF) and Pinellia pedatisecta (PP). Purpose: It was aimed to screen signature enzymatic peptides from toxic proteins to identify PR and its four counterfeit species. Study design: A comparative proteogenomics strategy based on open-source transcriptome data was applied for screening signature peptides from toxic proteins, which were applied for species authentication of PR and its counterfeit species. Methods: Firstly, the open-source transcriptome data was used for constructing the annotated protein database, which was used for peptides identification. Secondly, the toxicity of different fractions of PR were evaluated by the rat peritoneal inflammation model. Furthermore, sodium dodecyl sulfate-polyacrylamide gel electrophoresis (SDS-PAGE) were used to profile the main proteins bands of five species, whose sequences were identified based on the in-gel digestion experiment by using ultra-high-performance liquid chromatography/quadrupole-Orbitrap mass spectrometry. Finally, the label-free proteomic analysis was performed to character the proteins and screen the signature peptides of five species, which were validated in commercially available products by dynamic multi reaction monitor (DMRM). Results: The results in this study confirmed that protein was the main toxic components of PR. Both Pinellia ternata agglutinin (PTA) and trypsin inhibitor (TI) like proteins are the main proteins, which were characterized by proteomic analysis based on four annotated protein database. Meanwhile, seven signature peptides from toxic proteins were screened and validated with good repeatability and specificity in commercial products. Conclusion: Seven signature enzymatic peptides from toxic protein screened by the comparative proteogenomics strategy based on open-source transcriptome data achieved good identification ability of PR and its four counterfeit species.

Abstract:Objective To establish a high-performance liquid chromatography(HPLC) fingerprint of Shandong trueborn Pinellia ternata(Thunb.) Breit.for quality control.Methods HPLC was used by ODS column(4.6 mm×250 mm,5 μm) with the gradient elution solvent system composed of acetonitrile-water.The flow rate was 1.0 mL/min,and the detection wavelength was 260 nm.The HPLC fingerprints were compared by similarity evaluation software and SPSS software.Results The HPLC fingerprint of Shandong trueborn Pinellia was established,and methods established for Pinellias conformed to the technical standards in the fingerprint spectrum.All the samples from Shandong Province were similar and were clustered into one group,and they were different from the commodity Pinellia.Conclusion The established HPLC fingerprint has desirable accuracy,repeatability and stability.It can be used for the quality control of Pinellia ternata(Thunb.) Breit.
Development of a specific and sensitive diagnostic PCR for rapid molecular authentication of the medicinal plant Portulaca oleracea

Abstract:Adulteration by Bacopa monnieri (BM) in Portulaca oleracea (PO) plants frequently occurs; it decreases the efficacy of traditional Chinese medicine (TCM) and leads to fraud in the herbal marketplace. In this study, a diagnostic PCR assay was established for the rapid authentication of PO and BM in the herbal market. The sequence divergences in internal transcribed spacer 2 (ITS2) between PO and its adulterant species were used to design diagnostic PCR primers. The specific designed primer sets were evaluated and show that the diagnostic PCR assay can be used to verify the authenticity of PO and BM. The detection limits of the primer set for PO and BM identification were 10 pg and 1 pg, respectively. The reactivity of diagnostic PCR was 0.1% PO genomic DNA and 0.01% BM genomic DNA in the test sample during DNA amplification. In addition, multiplex PCR (mPCR) for PO and BM identification was also established. The samples were more susceptible to the effect of steaming in authentication by singleplex PCR and mPCR than boiling and drying treatment. Furthermore, commercial samples from the market were used to demonstrate the applicability of the developed diagnostic PCR for PO authentication and diagnose BM adulteration, and the investigation found that approximately 72.2% (13/18) of PO plants in the herbal market were adulterated. In conclusion, the diagnostic PCR assay was successfully developed and its specificity, sensitivity and reactivity for PO and BM authentication were proven. These developed PCR-based molecular methods can be applied as an identification tool for PO authenticity and can be practically applied for inspection of BM adulteration in the herbal market in the future.

Molecular quantification of herbs (Herb-Q): a pyrosequencing-based approach and its application in Pinellia ternata

Abstract:Variations in herb dosage due to species adulteration and dosing inaccuracies can substantially affect clinical safety and efficacy. Accurate species quantification remains challenging, as current methods often yield inconsistent results. This study introduces a novel pyrosequencing-based technique, termed herb molecular quantification (Herb-Q), designed to precisely quantify herbal products. We evaluated its effectiveness using Pinellia ternata and five of its adulterants. Initially, we assessed commonly used DNA barcodes with sequences from a public database, identifying two candidate regions, Maturase K (matK) and internal transcribed spacer 2 (ITS2), for screening specific single nucleotide polymorphism (SNP) loci, allowing for species-specific identification. These loci were validated by amplifying and sequencing genomic material from collected samples. Our validation studies showed that Herb-Q demonstrated excellent linearity, accuracy, repeatability, and detection limits. We established quantitative standard curves with high R2 values (> 0.99) to enable precise species quantification, which were combined with external standards to provide clear and accurate visual quantification results. The average bias in quantifying the tuber of P. ternata was 2.38%, confirming that Herb-Q can accurately identify and quantify herbal product constituents. Moreover, the entire quantification process took less than 4 h. This study presents a novel, rapid method for accurately quantifying species in herbal products and advances the application of DNA barcoding from species identification to quantitative detection.
Allele-specific Primers for Diagnostic PCR Authentication of Dendrobium Officinale.

Abstract:Based on rDNA ITS sequences of D. officinale and the other 37 species of Dendrobium, a pair of allele-specific diagnostic primers, TP-JB01S and TP-JB01X, were designed to authenticate D. officinale from the other species. Before the diagnostic PCR, the primer pair, P1 and P2, for amplifying the whole ITS region was used to validate template DNA and to obtain the appropriate template DNA for the diagnostic PCR. Diagnostic PCRs were performed using the diagnostic primers with the total DNAs of the original plants as a template. When the annealing temperature was raised to 66 degrees C, only the template DNA of D. officinale could be amplified whereas the diagnostic PCRs of the other Dendrobium species were all negative. The diagnostic PCRs have been repeated many times and have played an important role in authenticating the stems of D. officinale in China. Compared with the authentication method by sequencing DNA fragments, the allele-specific diagnostic PCR is not only simpler and time-saving but also practical and effective.
[Comprehensive evaluation of Pinellia ternata germplasm resources based on phenotypic trait classification]

Abstract:The evaluation of germplasm resources is the prerequisite for the development, utilization, and conservation of Chinese medicinal resources. The selection of excellent germplasm is the key to the breeding and orderly production of Pinellia ternata. In this study, 21 germplasm materials of P. ternata from major production areas in China were collected and analyzed for population diversity after phenotypic preliminary screening. The results have revealed that the P. ternata population has abundant phenotypic variation, and the phenotypic changes could be divided into five phenotypes in terms of organ trait variation. Further analysis of variation in 20 quantitative traits of the population revealed that the coefficient of variation for adenosine content(339.05%) was the largest, while the coefficient of variation for the underground plant height(16.35%) was the smallest. Correlation analysis showed that there was a strong correlation among various traits, with 52 pairs of traits showing highly significant correlation(P<0.01) and 19 pairs of traits showing a significant correlation(P<0.05). The 21 germplasms in the test could be classified into three major clusters by cluster analysis, with Cluster Ⅱ having the highest number and content of nucleosides, making it suitable for the selection and breeding of P. ternata varieties with high content of nucleosides. The yield in Cluster Ⅲ was higher than that in other groups, making it suitable for the selection and breeding of P. ternata varieties with a high yield. All trait indicators could be simplified into five principal component factors through principal component analysis, and the cumulative contribution rate was up to 86.04%. Further, comprehensive analysis using membership function and stepwise regression analysis identified nine traits, such as plant height, main leaf length, and underground plant height as characteristic indicators for the comprehensive evaluation of germplasm resources of P. ternata. BX007, BX008, and BX005 were identified as germplasms with both high yield and high uridine content, with BX007 having the highest uridine content of 479.51 μg·g~(-1). It belonged to the germplasm of P. ternata with double bulbils and could be cultivated as a potential good variety. Based on the phenotypic classification of P. ternata, systematic resource evaluation was carried out in this study, which could lay a foundation for the excavation of genetic resources and the breeding of new varieties of P. ternata.
Chloroplast Genome Sequence and Phylogenetic Analysis of Medicinal Plant Pinellia ternata

Abstract:Pinellia ternata, as one of the traditional Chinese medicines, has a significant effect on eliminating dampness, stopping vomiting and calm the adverse-rising energy. There are few researches on the structural characteristics of the chloroplast genome of P. ternata , which is not conducive to its further development. Therefore, we studied the chloroplast genome sequence of P. ternata to provide scientific basis for the development of P. ternata and phylogenetic analysis of Araceae. We fabricate the complete chloroplast genomes of P. ternata using Illumina (HiSeq X) sequencing technology. The chloroplast genome of P. ternata has the same gene order and organization as the chloroplast genomes of other Araceae. The P. ternata complete chloroplast genomes is 163 711 bp in length, exhibits a conserved quadripartite structure with a large single-copy (LSC; 92 562 bp) region, and a small single-copy (SSC; 23 805 bp) region interspersed between inverted repeat (IRa/IRb; 25 474 bp) region. A total of 128 unique genes were annotated, including 83 protein-coding genes, 37 tRNA, and 8 rRNA. 143 SSR loci were retrieved from the genome, with mononucleotide is the most frequently distributed type, and hexanucleotides are the rarest type. In addition, 50 long repeats sequences were found in tandem repeats. We made phylogenetic trees from 18 Araceae species and 2 Caldesia species using ML method. This study provides a valuable reference for the systematic location and chloroplast genome information of Pinellia ternata in Araceae.

Comparison Research on the Fingerprint Chromatogram of Raw and Concocted Pinellia Ternate

Abstract:Objective: This paper means to make comparison research on fingerprint chromatogram of raw and concocted Pinellia ternate by HPLC, and find out the change of Pinellia ternate's main chemical ingredients according to the change of fingerprint chromatogram's main peaks after concocted. Methods: Raw and concocted Pinellia ternate were extracted by 75% ethanol(containing 1% hydrochloric acidmuriatic acid), then treated under the following conditions: DiamonsilTMC18(150×4.6mm, 5um) column, the gradient elution mode with acetonitrile and 0.1% Phosphoric acid for 50 minutes, and detection wavelength of 217 nm. With the arginine served as the control article, comparison analysis was carried on the fingerprint chromatogram of raw and concocted Pinellia ternate. Results:The RSD of precision and reprodudbility were less than 3?o, which conforms to the related regulation, and the main peaks of Pinellia ternate's fingerprint chromatogram vary after concocted. Conclusions: This method is accurate and repeatable. It provides a sdentific basis for controlling the quality of Pinellia ternate.After concocted with alum and ginger, in the extracting solution of 75% ethanol (contain 1% hydrochloric addmuriatic add), the content of arginine in Pinellia ternate are less than that of raw Pinellia ternate. Moreover, the change of the main peak of the fingerprint chromatogram suggests the change of the main component of Pinellia ternate after concocted.
Molecular authentication of commercial "Qian-hu" through the integration of nrDNA internal transcribed spacer 2 and nucleotide signature

Abstract:Peucedani Radix, also known as "Qian-hu" is a traditional Chinese medicine derived from Peucedanum praeruptorum Dunn. It is widely utilized for treating wind-heat colds and coughs accompanied by excessive phlegm. However, due to morphological similarities, limited resources, and heightened market demand, numerous substitutes and adulterants of Peucedani Radix have emerged within the herbal medicine market. Moreover, Peucedani Radix is typically dried and sliced for sale, rendering traditional identification methods challenging.

Abstract:Scrophularia ningpoensis, a perennial medicinal plant from the Scrophulariaceae family, is the original species of Scrophulariae Radix (SR) in the Chinese Pharmacopoeia. This medicine is usually deliberately substituted or accidentally contaminated with other closely related species including S. kakudensis, S. buergeriana, and S. yoshimurae. Given the ambiguous identification of germplasm and complex evolutionary relationships within the genus, the complete chloroplast genomes of the four mentioned Scrophularia species were sequenced and characterized. Comparative genomic studies revealed a high degree of conservation in genomic structure, gene arrangement, and content within the species, with the entire chloroplast genome spanning 153,016-153,631 bp in full length, encoding 132 genes, including 80 protein-coding genes, 4 rRNA genes, 30 tRNA genes, and 18 duplicated genes. We identified 8 highly variable plastid regions and 39-44 SSRs as potential molecular markers for further species identification in the genus. The consistent and robust phylogenetic relationships of S. ningpoensis and its common adulterants were firstly established using a total of 28 plastid genomes from the Scrophulariaceae family. In the monophyletic group, S. kakudensis was determined to be the earliest diverging species, succeeded by S. ningpoensis. Meanwhile, S. yoshimurae and S. buergeriana were clustered together as sister clades. Our research manifestly illustrates the efficacy of plastid genomes in identifying S. ningpoensis and its counterfeits and will also contribute to a deeper understanding of the evolutionary processes within Scrophularia.
Phytochemical Study of the Rhizome of Pinellia ternata and Quantification of Phenylpropanoids in Commercial Pinellia Tuber by RP-LC

Abstract:Four phenylpropanoids, (E)-p-coumaryl alcohol (1), 3,4-dihydroxycinnamyl alcohol (2), sachaliside 1 (3), and coniferin (4) have been isolated from the rhizome of Pinellia ternata. Their structures were elucidated by spectroscopic methods. Compounds 1–3 were isolated from the genus Pinellia for the first time. Compound 4 was isolated from this plant for the first time. A rapid, sensitive, and accurate reversed-phase high-performance liquid chromatographic method with UV detection at 260 nm was established for simultaneous separation and determination of the four phenylpropanoids in nineteen batches of dried rhizomes of P. ternata. Compounds were separated on a 250 × 4.6 mm C18 column with methanol–acetonitrile–water–phosphoric acid, 20:5:75:0.3, as mobile phase. The amounts of 1–4 in the rhizome of P. ternata could be easily determined within 30 min. The linear calibration ranges for 1–4 were 0.05–137.50, 0.66–1050.00, 0.06–30.00, and 0.05–67.50 μg mL−1, respectively. Recovery of 1–4 was 97.43–103.73%, with RSD from 0.12 to 1.62%. Limits of quantification for 1–4 were 50, 660, 60, and 50 ng mL−1, respectively. The method was successfully used for phytochemical analysis of phenylpropanoids from the rhizome of P. ternata.

Abstract:Objective: To analyze the UV fingerprint spectra of Pinellia ternate Breit. by common and variation peak ratio dual index sequence analysis. Methods: Chemical constituents of Pinellia ternate Breit. were extracted by petroleum ether, chloroform, ethanol and water from different medicinal ingredient polarities, and the differences among those samples were analyzed by the way of UV fingerprint spectra. Results: This method could distinguish Pinellias ternate Breit. from different origin. Conclusion: The method was simple and with wide range of application,it provided aconvenient method to estimate the quality of Pinellia ternate Breit..

Comparative chloroplast genomes and phylogenetic analyses of Pinellia

Abstract:Background: Pinellia Tenore (Araceae) is a genus of perennial herbaceous plants, all of which have medicinal value. The chloroplast (cp) genome data of Pinellia are scarce, and the phylogenetic relationship and gene evolution remain unclear. Methods and results: We sequenced and annotated the Pinellia pedatisecta cp genome and combined it with previously published genomes for other Pinellia species. We used bioinformatics methods to analyse the genomic structure, repetitive sequences, interspecific variation, divergence hotspots, phylogenetic relationships, divergence time estimation and selective pressure of four Pinellia plastomes. Results showed that the cp genomes of Pinellia varied in length between 168,178 (P. pedatisecta MN046890) and 164,013 bp (P. ternata KR270823). A total of 68-111 SSR loci were identified as candidate molecular markers for further genetic diversity study. Eight mutational hotspot regions were determined, including psbI-trnG-UCC, psbM-rpoB, ndhJ-trnT-UGU, trnP-UGG-trnW-CCA, ndhF-trnN-GUU, ndhG-ndhE, ycf1-rps15 and trnR-ycf1. Gene selection pressure suggested that four genes were subjected to positive selection. Phylogenetic inferences based on the complete cp genomes revealed a sister relationship between Pinellia and Arisaema plants whose divergence was estimated to occur around 22.48 million years ago. All Pinellia species formed a monophyletic evolutionary clade in which P. peltata, rather than P. pedatisecta, earlier diverged, indicating that P. pedatisecta is not the basal taxon of Pinellia but P. peltata may be. Conclusions: The cp genomes of Pinellia will provide valuable information for species classification, identification, molecular breeding and evolutionary exploration of the genus Pinellia.
