Abstract:A commercial population created with 19 hybrid boars [Piétrain x (Piétrain x Hampshire)], 52 hybrid sows [Leicoma x (Large White x Landrace)] and their 332 offspring was used to construct a whole genome porcine linkage map. The genetic markers used in this study include 172 microsatellite markers and 3 type- I markers (RYR1, PIT1 and PRKAG3). All microsatellite markers were genotyped using multiplex PCR reactions and visualized on ABI 377 sequencer. Three type I markers were assayed using PCR-RFLP technique. CRIMAP (2.4) analysis revealed a total length of the sex-averaged map for SSC1-SSC18 by 2449.2 cM and the length of SSCX by 143.1 cM. The average interval distance accounts to 16.3 cM. The heterozygosity of the parents at the microsatellite loci averaged 0.70. This map will play an important role in screening of QTL for growth, carcass and meat quality and reproduction in commercial populations.

Abstract:In the current study, we aimed to clone the full-length cDNA of porcine CRTC3 (pCRTC3) gene and examine its expression pattern and function in intestinal epithelial cells. The full-length cDNA sequence of pCRTC3 was 2,173 bp (GenBank accession no. MF964215), with a 1,860-bp open reading frame encoding a 620-AA protein. Comparison of the deduced AA sequence with different species including human, mouse, rat, Papio, cattle, and rabbit showed 89% to 91.9% similarity. The pCRTC3 was highly expressed in small intestine and spleen, to a lesser degree in lung, liver, and adipose tissue, and was expressed at a low but detectable level in skeletal muscle, kidney, and heart. In addition, high protein levels of pCRTC3 were found in IPEC-J2 cells, in which pCRTC3 was mainly localized in cytoplasm. Furthermore, we demonstrated that knockdown of pCRTC3 significantly decreased the expression of the porcine tight junction-related genes including zonula occludens-1 (ZO-1), ZO-2, occludin, and claudin-1 by 57.88% (P < 0.01), 40.19% (P < 0.01), 51.59% (P < 0.01), and 35.70% (P < 0.05), respectively. Taken together, we first cloned the full-length sequence of pCRTC3 and revealed the tissue-specific expression pattern, localization, and function of pCRTC3 in regulating the expression of intestinal tight junction-related genes. This study could provide some useful information for understanding the function of CRTC3 in pigs.
Cloning, Sequencing and Identification of Single Nucleotide Polymorphisms of Partial Sequence on the Porcine CACNA1S Gene

Abstract:CACNA1S gene encodes the α1 subunit of the calcium channel. The mutation of CACNA1S gene can cause hypokalemic periodic paralysis (HypoKPP) and maliglant hyperthermia synarome (MHS) in human beings. Current research on CACNA1S was mainly in human being and model animal, but rarely in livestock and poultry. In this study, Yorkshire pigs (23), Pietrain pigs (30), Jinhua pigs (115) and the second generation (126) of crossbred of Jinhua and Pietrain were used. Primers were designed according to the sequence of human CACNA1S gene and PCR was carried out using pig genome DNA. PCR products were sequenced and compared with that of human, and then single nucleotide polymorphisms (SNPs) were investigated by PCR-SSCP, while PCR-RFLP tests were performed to validate the mutations. Results indicated: (1) the 5211 bp DNA fragments of porcine CACNA1S gene were acquired (GenBank accession number: DQ767693 ) and the identity of the exon region was 82.6% between human and pig; (2) fifty-seven mutations were found within the cloned sequences, among which 24 were in exon region; (3) the results of PCR-RFLP were in accordance with that of PCR-SSCP. According to the EST of porcine CACNA1S gene published in GenBank (Bx914582, Bx666997), 8 of the 11 SNPs identified in the present study were consistent with the base difference between two EST fragments
Molecular Characterization of Thyroid Peroxidase Gene in Porcine (sus Scrofa)

Abstract:Thyroid peroxidase (TPO) is the key enzyme involved in thyroid hormone synthesis. Several mutations in the TPO gene may affect the normal growth and development of mammals. In this study, the TPO gene was mapped, its expression level was determined in thyroid grand at the age of 1, 20, 45, 60, 90, 120 and 150 days for Jinhua pig, the alternative splicing form was searched and the single nucleotide polymorphism (SNP, A/G(642)) of TPO gene was analyzed. The results showed that the porcine TPO was mapped to 3q22-27, the expression level of TPO was relatively stable among the various ages and two novel transcript variants in porcine TPO gene were found: the splicing variant TPO-2 lacked exon 8, while TPO-3 lacked exon 8 and exon 14, 15, 16. Moreover, we found that the SNP of A/G(642) in the fourteenth exon of TPO gene was significantly associated with ham weight (P < 0.05). Our results provided important basis on the regulation and metabolism of the thyroid gland in animals.
Mapping, Cdna Cloning and Tissue Expression of the Porcine Thyrotropin-Releasing Hormone Receptor Gene.

Abstract:Thyrotropin-releasing hormone receptor (TRHR) is a G-protein-coupled receptor that plays a crucial role in regulating the hypothalamic-pituitary-thyroid axis by conveying the action of the hypothalamic tripeptide TRH, which is the primary central activator of this hormonal cascade. In the present study, the porcine TRHR (pTRHR) gene was localized to chromosome 4 by Radiation hybrid mapping. Quantitative trait loci affecting average backfat thickness, daily gain, and carcass and meat quality traits have been mapped to the region containing this gene. Further, the full-length cDNA of pTRHR was cloned and sequenced. pTRHR contains an open reading frame encoding 398 amino acids and shares 96.2% amino acid identity to human TRHR. Real-time quantitative RT-PCR showed that the mRNA of pTRHR is expressed in a variety of tissues, with high expression in the brain, hypothalamus, pituitary, testis, and fat tissue. The considerable expression level of TRHR mRNA found in fat tissue indicates potential direct action of TRH on lipocyte might exist. Additionally, two alternative spliced transcript variants of pTRHR were also isolated in this study. Our data provided basic molecular information which will be useful for further investigation on pTRHR gene.

Abstract:Human LSm14A has recently been found as a processing body-associated sensor of intracellular viral nucleic acids and triggers signaling for type I IFN expression. Here porcine LSm14A (pLSm14A) was cloned from the PK-15 cells. The pLSm14A ORF is 1392bp in length, encoding 463 amino acids. The putative pLSm14A contains a Sm-like domain and two arginine–glycine–glycine (RGG) boxes. The pLSm14A has high identity at the amino acid level to those of bovine, human and mouse (93.5–97.4%) and is transcribed in different tissues of pigs. In HEK293 or Marc-145 cells, pLSm14A was localized in the cytosol as P-body-like dots. Expression of pLSm14A in HEK293 or Marc-145 cells enhanced activities of IFN-β and NF-κB promoters, induced IFN-β transcription, and potentiated poly(I:C)-induced IFN-β promoter activation, indicating that pLSm14A is a potential signal molecule in the IFN-β pathway of pigs. We also found that pLSm14A-induced IFN-β promoter activity was down-regulated by porcine reproductive and respiratory syndrome virus infection in Marc-145 cells. Since pLSm14A is constitutively expressed in virtually all tissues, more research is needed to explore its role in initial phase of viral infections of pigs and its relationship with RIG-I in sensing PAMPs for type I IFN induction.

Mapping of Porcine CACNA2D1 Gene and the Integrative Analysis of Correlative Genetic Maps

Abstract:【Objective】The study was conducted to map porcine CACNA2D1 gene and to analyses if the gene could be used as a candidate gene influencing some production traits of porcine.【Method】Porcine CACNA2D1 gene was mapped by radiation hybrid panel and the mapping result was compared with correlative genetic maps after partial sequence of porcine CACNA2D1 gene beening amplified and sequenced.【Result】Porcine CACNA2D1 gene was located on 79.3～86.7 cM of porcine chromosome 9.Three QTL affecting ovulation rate,shoulder weight,body weight at 10 weeks of age respectively have been found in the located domain and one QTL affecting pH 24 hours post mortem has been found also near the area of CACNA2D1 gene.【Conclusion】CACNA2D1 gene could be studied more as a candidate gene influencing reproduction,carcass,and growth traits,even as the meat quality traits of porcine.
Correlative Analysis between the SNP in Intron 19 of Porcine CACNA2D1 Gene and Hindquarter Muscle Conductivity

Abstract:The polymorphism in exon 19 and intron 19 of CACNA2D1 were identified by PCR-SSCP in six pig breeds.The homozygotes were sequenced and one polymorphic locus(C 2667 T,FJ156361)) was found.The distribution of CACNA2D1 genotype in the six breeds had significant difference(P<0.05) except between Large white and Pietrain and that between Jinhua and Wild boar breeds according to Chi-square analysis.In addition,association analysis of CACNA2D1 polymorphism with hindquarter muscle conductivity was conducted in the Jinhua×Pietrain F2 generation.The results indicated that the least square means of the pigs with genotype TT had 2.58 and 2.44 more hindquarter muscle conductivity than those with genotypes CC and CT(P<0.05) respectively.
Cloning and Analyzing the Full CDS of Porcine CRHR1 and CRHR2 Gene

Abstract:As stress arises,the excitement of hypothalamus-pituitary-adrenal(HPA) axis causes the release of hypothalamic corticotrophin -releasing hormone(CRH).CRH plays an important role in regulating HPA axis.It works through CRH to corticotrophin-releasing hormone receptor(CRHR).In this paper,we got the complete coding sequence(CDS) of porcine CRHR1 and CRHR2 genes by using the approach of combining homologous and electronic cloning.CRHR1 gene contains a 1,248 bp open reading frame(ORF) encoding 415 amino acids while CRHR2 gene contains a 1,236 bp ORF encoding 411 amino acids.By analyzing the two genes and the sequencies in database,we found six candidates single nucleotide polymorphism(SNP) sites.
Molecular Characterization, Mapping, and Haplotype Analysis of Porcine Matrix Metalloproteinase Genes MMP1 and MMP10

Abstract:Matrix metalloproteinases (MMPs) are a family of enzymes that cleave protein components of the extracellular matrix, such as collagens, laminin, fibronectin, and proteoglycans, playing a role in degradation of the matrix of the uterus and in embryo implantation. We report the identification of two members of the MMP gene family in swine. The porcine MMP1 and MMP10 genes comprise 10 exons and 9 introns spanning approximately 8,460 and 7,030 bp. Of 28 potential single nucleotide polymorphisms found in the genomic region, five polymorphic positions were analyzed using PCR-RFLP. Allelic frequencies and haplotypes were analyzed in five pig breeds (n = 280). The AC haplotype of MMP1 and ATG haplotype of MMP10 were not detected in two foreign pig breeds. Association analysis in a French Large White population (n = 164, total four traits) showed no association between haplotypes and reproduction performance. In addition, porcine MMP1 and MMP10 were mapped on SSC9p(13) and SSC2q(21), respectively, in agreement with comparative mapping data.
Study on the Single Nucleotide Polymorphism in Porcine SHP Gene Exon 1

Abstract:Small heterodimer partner gene is expressed in liver,heart,pancreas and adipose tissue and influences the lipid homeostasis.Three genotypes(GG,GA and AA) of SHP gene exon 1 were identified by PCR-SSCP and their distribution was significant different(P<0.05) in five pig breeds(Large White,Landrace,Pietrain,Jinhua and Wild boar) by Chi-square analysis.The homozygotes were sequenced and one polymorphic locus(G374A,DQ002896) was found which changed the amino acid from Arg to His.Moreover,association analysis of SHP polymorphism with backfat thickness and intramuscular fat contents was conducted in the F2 generation from the Jinhua×Pietrain resource family.The results showed that the pigs with genotype AA had 27.0%,30.6%,19.5% and 40.9% lower backfat thickness at three positions(should,thorax-waist and buttock) and intramuscular fat contents respectively than those with genotype GG(P < 0.05);At 6th-7th rib backfat thickness,the pigs with genotype AA was significantly lower than those with genotype GA by 23.0%(P <0.05).
Cloning and Sequence Analysis of cDNA Encoding Porcine 5-HT4b Receptor

Abstract:The porcine 5-HT4bR gene was cloned by RT-PCR and proved by bioinformation method. The DNA fragment was 1 209 bp with an open reading frame, encoding 402 amino acid. The sequence has been accessed by GenBank Database (Accession No. AY566638). The gene was highly homologous with that of other five species such as human and mouse. The identities of complete DNA sequence (CDS) of 5-HT4bR was 92.56% in nucleotide and 93.63% in amino acid sequences. The protein encoded by porcine 5-HT4bR gene had 7 tranmembrane structures and belonged to the superfamily of G-protein coupled receptors.
Microrna Expression Profiling Of The Porcine Developing Hypothalamus And Pituitary Tissue

Abstract:MicroRNAs (miRNAs), a class of small non-coding RNA molecules, play important roles in gene expressions at transcriptional and post-transcriptional stages in mammalian brain. So far, a growing number of porcine miRNAs and their function have been identified, but little is known regarding the porcine developing hypothalamus and pituitary. In the present study, Solexa sequencing analysis showed 14,129,397 yielded reads, 6,680,678 of which were related to 674 unique miRNAs. After a microarray assay, we detected 175 unique miRNAs in the hypothalamus, including 136 previously known miRNAs and 39 novel candidates, while a total of 140 miRNAs, including 104 known and 36 new candidate miRNAs, were discovered in pituitary. More importantly, 37 and 30 differentially expressed miRNAs from several developmental stages of hypothalamus and pituitary were revealed, respectively. The 37 differentially expressed miRNAs in hypothalamus represented 6 different expression patterns, while the 30 differentially expressed miRNAs in pituitary represented 7 different expression patterns. To clarify potential target genes and specific functions of these differentially expressed miRNAs in hypothalamus and pituitary, TargetScan and Gorilla prediction tools were then applied. The current functional analysis showed that the differentially expressed miRNAs in hypothalamus and pituitary shared many biological processes, with the main differences being found in tissue-specific processes including: CDP-diacylglycerol biosynthetic/metabolic process; phosphatidic acid biosynthetic/metabolic process; energy reserve metabolic process for hypothalamus; adult behavior; sterol transport/homeostasis; and cholesterol/reverse cholesterol transport for pituitary. Overall, this study identified miRNA profiles and differentially expressed miRNAs among various developmental stages in hypothalamus and pituitary and indicated miRNA profiles change with age and brain location, enhancing our knowledge about spatial and temporal expressions of miRNAs in the porcine developing brain.
Detection of BccI Polymorphism in Intron 4 of Porcine UCP3 Gene and Its Correlation with Carcass and Meat Quality Traits

Abstract:To study the correlation between UCP3 gene and carcass and meat quality traits,sequencing and PCR-restriction fragment length polymorphism(PCR-RFLP) were used to detect single nucleotide polymorphism(SNP) in intron 4 of UCP3 gene in 6 foreign and Chinese domestic swine breeds.A mutation of A to G that resulted in a BccⅠ polymorphic locus was first discovered.The genotype and allele frequencies in foreign and domestic breeds varied.Allele A was higher in domestic breeds,while allele G was higher in foreign breeds.Extremely significant effect of UCP3 gene on backfat thickness(BFT) at 6-7 ribs of Landrace herd was observed(P0.01).There were extremely significant correlation between UCP3 gene and BFT at 6-7 ribs and intramuscular fat content in commercial swine herds(P0.01).Meanwhile,commercial swine with AG genotype had higher BFT at gluteus medius than that with GG genotype(P0.05).UCP3 gene could be a molecular marker affecting fatness traits of swine.

Molecular cloning, polymorphism and association analyses of a novel porcine mRNA differentially expressed in the Longissimus muscle tissues from Meishan and Large White pigs

Abstract:The mRNA differential display technique was performed to investigate the differences of gene expression in the longissimus muscle tissues from Meishan and Large White pigs. One novel mRNA that was differentially expressed was identified through semi-quantitative RT-PCR and the cDNA complete sequence was then obtained using the rapid amplification of cDNA ends (RACE) method. The nucleotide sequence of the mRNA is not homologous to any of the known porcine genes. Sequence prediction analysis revealed that the this mRNA is not protein-coding mRNA. Polymorphism analyses revealed that there was a C-T mutation on the position of 669 bp and PCR -Dra I-RFLP analyses revealed that Chinese indigenous pig breeds and exotic pig breeds displayed obvious genotype and allele frequency differences at this locus. Association analyses revealed that this polymorphic locus was significantly associated with the drip loss rate, skin percentage, meat color value (m.Longissimus Dorsi, LD), loin eye width, loin eye area, water holding capacity, carcass length, caul fat weight, intramuscular fat (m.Longissimus Dorsi, LD), lean meat weight, lean meat percentage, backfat thickness at buttock (P < 0.05).

Mapping of Porcine DIO3 Gene and Analysis of Its Potential Influence on Production Traits

Abstract:To investigate if porcine DIO3 gene could be used as a candidate gene influencing some production traits of porcine,porcine DIO3 gene specific primers were designed and used in the radiation hybrid mapping.The RH mapping result showed that this gene was near to the microsatellite SW764 on chromosome 7.Seven QTLs for muscular fiber diameter,internal fat percentage,carcass length,carcass weight,and cortisol level,respectively,were found at this locus by searching pig QTL database.The results suggest that DIO3 could be a candidate gene for porcine meat quality traits,carcass traits and stress response.
