Neuro-fuzzy inference model with structure learning and its application to pre diction of functional genes

Abstract:A neuro-fuzzy inference model with structure learning (NFMSL) were presented to predict functional RNA (fRNA) genes in Escherichia coli (E. coli) genome. Takagi-Sugeno type fuzzy inference systems are employed in structures of multilayer feed-forward neural networks. The fuzzy boxes were constructed using the first four layers. The concept of dominant features and taking advantage of problem-specific heuristic knowledge to modify an element selector for a fuzzy set structure were introduced. The resulting structure learning algorithm partitions the input space into an appropriate number of dominant fuzzy boxes with overlapping boundaries, which makes NFMSL suitable for large-scale prediction problems. In the NFMSL-based genefinding approach, primary sequence and secondary structural features were extracted from highly conserved sequence alignments of E. coli against S. typhi. The structure learning algorithm makes specific biases in favor of dominant features to incorporate biological insights into fRNA genes. Using five different training and testing schemes and their combinations, the NFMSL-based gene-finding approach is able to predict and annotate several dozens of novel fRNA genes in E. coli.
