Abstract:Animal domestication represents one of the most important advances in human history. Pigs (Sus scrofa) were domesticated multiple times in prehistory and are therefore ideal for examining how geography and culture shape the domestication process. The authors integrate zooarchaeological and isotopic data from Neolithic (c. 10 000-2000 BP) pigs from central China and the Lower Yangtze Valley to demonstrate two dominant domestication trajectories. In central China, pig husbandry intensified following domestication, corresponding with population growth and a shift in socio-economic organisation. In the Lower Yangtze Valley, however, increasing urbanism was associated with a preference for wild resources supplemented by the limited exploitation of domestic pigs.
Patterns of East Asian Pig Domestication, Migration, and Turnover Revealed by Modern and Ancient DNA

Abstract:The establishment of agricultural economies based upon domestic animals began independently in many parts of the world and led to both increases in human population size and the migration of people carrying domestic plants and animals. The precise circumstances of the earliest phases of these events remain mysterious given their antiquity and the fact that subsequent waves of migrants have often replaced the first. Through the use of more than 1,500 modern (including 151 previously uncharacterized specimens) and 18 ancient (representing six East Asian archeological sites) pig ( Sus scrofa ) DNA sequences sampled across East Asia, we provide evidence for the long-term genetic continuity between modern and ancient Chinese domestic pigs. Although the Chinese case for independent pig domestication is supported by both genetic and archaeological evidence, we discuss five additional (and possibly) independent domestications of indigenous wild boar populations: one in India, three in peninsular Southeast Asia, and one off the coast of Taiwan. Collectively, we refer to these instances as “cryptic domestication,” given the current lack of corroborating archaeological evidence. In addition, we demonstrate the existence of numerous populations of genetically distinct and widespread wild boar populations that have not contributed maternal genetic material to modern domestic stocks. The overall findings provide the most complete picture yet of pig evolution and domestication in East Asia, and generate testable hypotheses regarding the development and spread of early farmers in the Far East.

Abstract:A series of criteria such as morphological metrics, pathology, age structure, sex ratios, relative proportions, archaeological phenomena, diet analysis, and DNA studies are established for identifying the origins of domestic animals in ancient China in a scientific way.Using these criteria, it is established that the earliest domestic dog has been found in southern Hebei Province (ca.10,000 BP), and the earliest domestic pig in southern Henan Province (ca.9000 BP).Domestic sheep have been found in the Gansu-Qinghai region dating from 5600-5000 BP, and domestic cattle in eastern Gansu Province (ca.5000 BP).Domestic horses from the period 4000-3600 BP have been discovered in eastern Gansu, and domestic chickens have been identified from sites in eastern Henan Province dating to ca. 3300 BP.Although the locations and time of the origins of animal domestication vary, they are mostly located in northern China.

Abstract:Archaeological evidence demonstrates that China was one of many early centers of pig domestication. Yet, it remains uncertain whether there was a single center or multiple centers within China. A recent ancient DNA study of archaeological pig remains hypothesized that in addition to the North China Plain, Northeast China may have also been a pig domestication center. In this study, we conducted ancient DNA analysis on 35 pig remains from Wanfabozi (6–2.2 kBP) and Dashanqian (4–2.2 kBP) in order to better understand the regional history of ancient pigs in Northeast China. Analysis of a 279 bp fragment of the mitochondrial D-loop indicates that pigs at these sites, particularly Wanfabozi, exhibit high haplotype diversity relative to sites in the North China Plain. Our analysis also revealed multiple haplotypes at these sites that are unique to Northeast China as well as some haplotypes shared with pigs in the North China Plain. The high genetic diversity and unique haplotypes at these sites likely reflect the use of wild boars, which are still abundant in the region today. Moreover, the presence of haplotypes shared with the North China Plain suggests domestic pigs were not likely independently domesticated in Northeast China but imported from the North China Plain. The results of our study also highlight the difficulties surrounding the identification of wild versus domestic swine using mtDNA alone and addresses the need to incorporate other lines of evidence when assessing the domestications status of archaeological pigs.

Abstract:Pigs have played a major role in the economic, social and symbolic systems of China since the Early Neolithic more than 8,000 years ago. However, the interaction between the history of pig domestication and transformations in Chinese society since then, have not been fully explored. In this paper, we investigated the co-evolution from the earliest farming communities through to the new political and economic models of state-like societies, up to the Chinese Empire, using 5,000 years of archaeological records from the Xiawanggang (XWG) and Xinzhai (XZ) sites (Henan Province). To trace the changes of pig populations against husbandry practices, we combined the geometric morphometric analysis of dental traits with a study of the stable carbon and nitrogen isotope ratios from bone collagen. The domestication process intensified during the Neolithic Yangshao, prompted by greater selective pressure and/or better herd control against wild introgression. After that, pig farming, in XWG, relied on local livestock and a gradual change of husbandry practices overtime. This was characterized by a gentle increase in millet foddering and animal protein intake, until a complete change over to household management during the Han dynasty. The only rupture in this steady trend of husbandry occurred during the Longshan period, with the appearance of small sized and idiosyncratic pigs with specific feeding practices (relying on millet and household scraps). From three exploratory hypothesis, we explored the possibility of anti-elite pig production in XWG during the Longshan period, as a means to resist incorporation into a new economic model promoting intensified domestic production. This exploratory hypothesis is the most suitable to our dataset; however, numerous areas need to be explored further in order to adequately document the role of pigs in the rise of China's complex societies.

Abstract:Over 5500 years ago, a sustainable and intensive millet-pig system emerged in northern China. This system, which included common millet ( Panicum miliaceum ), foxtail millet ( Setaria italica ), and domestic pig ( Sus scrofa domesticus ), played a crucial role in supporting the development of complex societies. Around 5000 years ago, the spread of these two millets to the Tibetan Plateau facilitated agriculturalization in the high-elevation river valley areas of the plateau (>2500 m above sea level). Previous studies tended to suggest that there were no domesticated pigs at the early settlements in high-elevation river valleys of the Tibetan Plateau, where subsistence strategies primarily relied on hunting wild animals and millet cultivation. Here, we report the earliest known domestic pigs identified through ancient DNA (aDNA) analysis of pig bones excavated from these high-elevation sites, dating back to approximately 4800–4100 years ago. Additionally, we conducted stable isotope analysis on pig and wild herbivore bone remains, as well as crop remains from the La Phob site. The δ 13 C and δ 15 N values provide clear evidence of intensive millet-pig agriculture, with pigs primarily consuming both common and foxtail millets, and their manure used for field fertilization. Our study demonstrates that by 4800 years ago, not only domestic pig and the two millets but also an intensive millet-pig system had spread to the high-elevation Tibetan Plateau, contributing to the early sedentary lifestyle of humans in these regions.

Abstract:Zoo-archaeological and genetic evidence suggest that pigs were domesticated independently in Central China and Eastern Anatolia along with the development of agricultural communities and civilizations. However, the genetic history of domestic pigs, especially in China, has not been fully explored. In this study, we generate 42 complete mitochondrial DNA sequences from ∼7500- to 2750-year-old individuals from the Yellow River basin. Our results show that the maternal genetic continuity of East Asian domestic pigs dates back to at least the Early to Middle Neolithic. In contrast, the Near Eastern ancestry in European domestic pigs saw a near-complete genomic replacement by the European wild boar. The majority of East Asian domestic pigs share close haplotypes, and the most recent common ancestor of most branches dates back to less than 20,000 years before present, inferred using new substitution rates of whole mitogenomes or combined protein-coding regions. Two major population expansion events of East Asian domestic pigs coincided with changes in climate, widespread adoption of introduced crops, and the development of agrarian societies. These findings add to our understanding of the maternal genetic composition and help to complete the picture of domestic pig evolutionary history in East Asia.

Abstract:This case study of the early Neolithic Guanjia site (6100–5500 BC) combines zooarchaeological, paleobotanical, and isotope research to investigate how humans raised pigs and incorporated them in their overall subsistence system. Although the teeth (M 2 ) of Sus scrofa from Guanjia were all larger than domesticated pigs dating to the middle Neolithic (Yangshao period, 5000–3000 BC) and early Bronze Age (2000–1000 BC), which would suggest that Guanjia pigs were not domesticated pigs morphologically if body size is a key criterion to identify domesticated animals, we still argue that there was human management of pigs via feeding and culling strategies. We base our argument on the following observations: (1) Sus scrofa accounts for 34.2% ( n = 41) of NISP and 22.2% ( n = 4) of MNI; (2) most individuals were younger than two years at time of death (mandible n = 5, epiphyseal fusion n = 14) and most are female; (3) distorted alignment of teeth, a deformation related to early domestication, was found on one left mandible; (4) compared to pure C 3 diets seen in deer (δ 13 C = − 21.0 ± 0.7‰, n = 3), the majority of Sus scrofa consumed some C 4 plants (δ 13 C = − 17.4 ± 0.8‰, n = 6), probably from C 4 wild grass or cultivated millets; (5) Panicoideae starch grain, broomcorn millet ( Panicum miliaceum ), and foxtail millet ( Setaria italica ) phytoliths were found at Guanjia, further supporting our argument that Sus scrofa accessed C 4 millets and human environments. This study also reveals that animals in the early stages of domestication and domestic plants only accounted for a small proportion of human subsistence; thus, people still relied heavily on hunting and gathering at Guanjia.

Abstract:It is well-known that pigs ( Sus scrofa ) were domesticated very early in Neolithic China, but far less is known about the processes by which pig husbandry intensified so that pork became the most important animal protein for humans are less clear. Here, we explore pig feeding practices using the carbon and nitrogen isotope composition of bone collagen, focusing on developments in pig husbandry during the Yangshao period (7000–5000 BP) in the middle Yellow River region of China, and at the site of Xipo (5800–5000 BP) in particular. The results show that the diets of domestic pigs at Xipo were dominated by millet foods. Comparisons with other Yangshao sites in the region show a trend of increasing millet foddering for pigs throughout the Yangshao period. These results, and comparisons of the isotopic data for pigs against those for humans from the Xipo cemetery (5300–5000 BP), suggest that pigs were closely managed by humans. The evidence points to an intensification of Neolithic pig husbandry in the middle Yellow River region from this period.

Abstract:Research on the origins and development of animal domestication is one of the most important topics in Chinese zooarchaeology. In recent years, faunal remains from a large number of sites have been subjected to zooarchaeological analysis and many new results have come from this research (Yuan Jing 2002, 2007). Here we first explain the methods used to identify domesticated animals and then present preliminary positions on the origins of six important domestic animals taxa. In conclusion, we present a model of the origins of domestication in China and discuss the different patterns of meat acquisition in the Yellow River and Yangzi River basins during the Neolithic period.

Abstract:Initial animal domestication in early Neolithic China may have resembled the behavior of raising animals as pets for entertainment. During the domestication process, the ecological characteristics and living habits of each animal and the subjective demands of ancient people jointly led to the formation of animal raising behaviors for utilitarian purposes. These commensal interactions involved both the actions of ancient people and the cooperative reactions of the animals themselves. Domestication processes were gradual and involved multiple repeated and progressive co-evolutionary developments.

Abstract:As a global focus of animal husbandry, pigs provide essential meat resources for humans. Therefore, analyzing the genetic basis of adaptability, domestication, and artificial selection in pigs will contribute to further breeding. This study performed a genome-wide selection sweep analysis to identify candidate genes related to domestication and adaptive selection via data from 2413 public genotypes. Two complementary statistical analyses, FST (fixation index) and XP-EHH (cross-population extended haplotype homozygosity) were applied. The results revealed that numerous candidate genes were associated with high-altitude adaptability (e.g., SIRPA, FRS2, and GRIN2B) and habitat temperature adaptability (e.g., MITF, PI3KC2A, and FRS2). In addition, candidate genes related to the domestic genetic imprint of indigenous pigs (e.g., TNR, NOCT, and SPATA5) and strong artificial selection pressure in commercial breeds (e.g., ITPR2, HSD17B12, and UGP2) were identified in this study. Specifically, some MHC-related genes (e.g., ZRTB12, TRIM26, and C7H6orf15) were also under selection during domestication and artificial selection. Additionally, a phylogenetic comparative analysis revealed that the genetic divergence between populations does not fully follow the geographical distribution and management history in the major histocompatibility complex region/major histocompatibility complex II haplotypes, unlike that of the genome-wide genotypes. Furthermore, the higher heterozygosity and haplotype alleles of MHC reduce the differences between populations. Briefly, this study not only helps promote the relative theoretical understanding of environmental adaptive selection and domestication but also provides a theoretical reference for disease-resistant breeding in pigs.

Abstract:During the Shang Dynasty (ca. 1600–1046 BC) in China, the animals used in sacrificial activities changed over time. Pigs, dogs, and cattle were used as sacrificial victims in the late Neolithic period, whereas horses and sheep were added in the Shang. Present evidence suggests that throughout the Shang, animal sacrifice was a varied and ever-changing practice. Gradually, animals whose control could be more easily restricted and humans became increasingly emphasized in sacrificial practices. Animal sacrifice in particular was an important aspect of the process by which elite power was constructed. This process was crucial to the evolution of the Shang state as the preeminent early Bronze Age polity in North China.

Abstract:Pig domestication and management strategy has been increasingly discussed in recent years, focusing on the temporal-spatial differences of pig management strategies. The East Liao River Basin with diverse ecosystems, cultural exchanges, and collisions plays an important role in the cultural development, exchange, and integration processes between Northeast China and the Central Plains. Multiple studies have revealed that various forms of subsistence economy, such as nomadism, fishing and hunting, and farming, existed in this region. However, no report or discussion has been presented concerning the status of domestic animal management strategies over a long-term in the East Liao River Basin. Carbon and nitrogen stable isotopes analysis were performed on the fauna bones at the Changshan site in Siping, Jilin, China, from the Bronze Age (c. 2000–256 BC) to the Liaojin Dynasties (907–1234 AD), to reconstruct their dietary pattern and reveal the status of domestic animal management strategies, especially the diachronic changes in pig feeding strategies. The results showed that pigs (–19.3 ± 1.6%, 5.3 ± 0.9%, n = 27), horses (–18.4 ± 1.7%, 4.8 ± 1.4%, n = 7), and sheep (–19.8 ± 1.5%, 5.7 ± 0.5%, n = 6) primarily received their subsistence through C 3 -based food. Nevertheless, cattle (–16.4 ± 3.5%, 6.0 ± 2.1%, n = 2) and the past human (–13.9%, 10.3%, n = 1) lived on mixed C 3 /C 4 -based food. Notably, the stable isotope data for pigs from the Bronze Age (–19.1 ± 2.0%, 5.4 ± 1.0%, n = 9) to the Liaojin Dynasties (–19.8 ± 0.6%, 5.1 ± 0.7%, n = 15) were similar, indicating that the management and/or feeding strategy of domestic pigs were relatively stable with a free range in a wild ecosystem over a long period. Related studies have shown that pigs in captivity were mainly fed by millet-based food in the West Liao River Basin and the middle reaches of the Yellow River valley, where millet agriculture were adequately developed. Abundant natural resources, including plants, wild animals, and fishes, could provide sufficient food to the past population in the East Liao River Basin. Thus, the millet-based agriculture was just an auxiliary subsistence strategy in the Changshan site, leading to a gap in the driving force for long-term intensive management of pig.

Abstract:Background Previously reported evidence indicates that pigs were independently domesticated in multiple places throughout the world. However, a detailed picture of the origin and dispersal of domestic pigs in East Asia has not yet been reported. Results Population phylogenomic analysis was conducted in domestic pigs and wild boars by screening the haplogroup-specific mutation motifs inferred from a phylogenetic tree of pig complete mitochondrial DNA (mtDNA) sequences. All domestic pigs are clustered into single clade D (which contains subclades D1, D2, D3, and D4), with wild boars from East Asia being interspersed. Three haplogroups within D1 are dominant in the Mekong region (D1a2 and D1b) and the middle and downstream regions of the Yangtze River (D1a1a), and may represent independent founders of domestic pigs. None of the domestic pig samples from North East Asia, the Yellow River region, and the upstream region of the Yangtze River share the same haplogroup status with the local wild boars. The limited regional distributions of haplogroups D1 (including its subhaplogroups), D2, D3, and D4 in domestic pigs suggest at least two different in situ domestication events. Conclusion The use of fine-grained mtDNA phylogenomic analysis of wild boars and domestic pigs is a powerful tool with which to discern the origin of domestic pigs. Our findings show that pig domestication in East Asia mainly occurred in the Mekong region and the middle and downstream regions of the Yangtze River.

Abstract:Chinese pigs have been undergoing both natural and artificial selection for thousands of years. Jinhua pigs are of great importance, as they can be a valuable model for exploring the genetic mechanisms linked to meat quality and other traits such as disease resistance, reproduction and production. The purpose of this study was to identify distinctive footprints of selection between Jinhua pigs and other breeds utilizing genome-wide SNP data. Genotyping by genome reducing and sequencing was implemented in order to perform cross-population extended haplotype homozygosity to reveal strong signatures of selection for those economically important traits. This work was performed at a 2% genome level, which comprised 152006 SNPs genotyped in a total of 517 individuals. Population-specific footprints of selective sweeps were searched for in the genome of Jinhua pigs using six native breeds and three European breeds as reference groups. Several candidate genes associated with meat quality, health and reproduction, such as GH1, CRHR2, TRAF4 and CCK, were found to be overlapping with the significantly positive outliers. Additionally, the results revealed that some genomic regions associated with meat quality, immune response and reproduction in Jinhua pigs have evolved directionally under domestication and subsequent selections. The identified genes and biological pathways in Jinhua pigs showed different selection patterns in comparison with the Chinese and European breeds.
Genetic structure and domestication footprints of tusk, coat color, and ear morphology in East Chinese pigs

Abstract:The domestication and artificial selection of wild boars have led to dramatic morphological and behavioral changes, especially East Chinese (ECN) pigs. Here, we provide insights into the population structure and current genetic diversity of representative ECN pig breeds. We identify a 500-kb region containing 6 tooth development-relevant genes with almost completely different haplotypes between ECN pigs and Chinese wild boars or European domestic pigs. Notably, the c.195A>G missense mutation in exon 2 of AMBN may cause alterations in its protein structure associated with tusk degradation in ECN pigs. In addition, ESR1 may play an important role in the reproductive performance of ECN pigs. A major haplotype of the large lop ear-related MSRB3 gene and eight alleles in the deafness-related GRM7 gene may affect ear morphology and hearing in ECN pigs. Interestingly, we find that the two-end black (TEB) coat color in Jinhua pigs is most likely caused by EDNRB with genetic mechanisms different from other Chinese TEB pigs. This study identifies key loci that may be artificially selected in Chinese native pigs related to tusk, coat color, and ear morphology, thus providing new insights into the genetic mechanisms of domesticated pigs.

Analysis of Cis-Regulatory Changes Underlying Phenotype Divergence Shaped by Domestication in Pigs

Abstract:BackgroundCis-regulatory elements (CREs) are regions of DNA that regulate the expression of nearby genes. Changes in these elements can lead to phenotypic variations and adaptations in different populations. However, the regulatory dynamics underlying the local adaptation of traits remain poorly understood in Chinese and Western pigs. By comparing the chromatin accessibility profiles of skeletal muscle, liver, and fat between these two pig populations, we aimed to identify key regulatory elements that could explain phenotypic differences observed between the two groups.ResultsOur results revealed that the genome-wide chromatin accessibility profiles were largely similar at a qualitative level within tissues. However, we also identified local regions that exhibited quantitative differences, most of which occurred in liver tissue. Interestingly, we found that most of the increased chromatin accessibility in the livers of Chinese pigs was associated with tissue-specific openness. Furthermore, we observed a positive correlation between the ATAC-seq signal at the transcript start site (TSS) and the expression levels of nearby genes. Motif enrichment analysis revealed NR2F1 as a key regulator in Chinese pigs. Differentially expressed genes (DEGs) in Chinese pigs showed enrichment for NR2F1 response targets. One of the genes regulated by NR2F1 in Chinese pigs, NPC1, harbored a high alternative allelic frequency in the intron region.ConclusionOverall, our study provides valuable insights into the regulatory dynamics underlying phenotypic variation in pigs. By elucidating the role of CREs in driving phenotypic variation, we can better understand the genetic basis of complex traits and potentially identify targets for genetic improvement in livestock breeding programs.

Abstract:The differences in artificial and natural selection have been some of the factors contributing to phenotypic diversity between Chinese and western pigs. Here, 830 individuals from western and Chinese pig breeds were genotyped using the reduced-representation genotyping method. First, we identified the selection signatures for different pig breeds. By comparing Chinese pigs and western pigs along the first principal component, the growth gene IGF1R ; the immune genes IL1R1 , IL1RL1 , DUSP10 , RAC3 and SWAP70 ; the meat quality-related gene SNORA50 and the olfactory gene OR1F1 were identified as candidate differentiated targets. Further, along a principal component separating Pudong White pigs from others, a potential causal gene for coat colour ( EDNRB ) was discovered. In addition, the divergent signatures evaluated by F st within Chinese pig breeds found genes associated with the phenotypic features of coat colour, meat quality and feed efficiency among these indigenous pigs. Second, admixture and genomic introgression analysis were performed. Shan pigs have introgressed genes from Berkshire, Yorkshire and Hongdenglong pigs. The results of introgression mapping showed that this introgression conferred adaption to the local environment and coat colour of Chinese pigs and the superior productivity of western pigs.
