Abstract:The 1,3-dipolar cycloadditions (1,3-DCs) of a series of 1,3-dipolar molecules onto the C(100)-2 x 1 surface have been investigated by means of hybrid density functional B3LYP method in combination with cluster model approach. It was found that 1,3-DCs on the C(100)-2 x 1 surface are more favorable over their molecular analogues both thermodynamically and kinetically. The enhancement of the reactivity on the surface due to the reduced overlap between the rhopi orbitals of the surface C=C dimer should be important for the semiconductor industry because it might lead to a breakthrough in the fabrication of diamond films at low temperature.

Abstract:Cyclotrimerization of alkynes to aromatics represents a promising approach to two-dimensional conjugated networks due to its single-reactant and atom-economy attributes, in comparison with other multicomponent coupling reactions. However, the reaction mechanism of alkyne cyclotrimerization has not yet been well understood due to characterization challenges. In this work, we take a surface reaction approach to study fundamental polymerization mechanism by using a diyne monomer named 4,4'-diethynyl-1,1'-biphenyl as a test bed. We have succeeded in directly characterizing reactants, intermediates, and their reaction products with the aid of scanning tunneling microscope, which allows us to gain mechanistic insights into the reaction pathways. By combining with density functional theory calculation, our result has revealed for the first time that the polycyclotrimerization is a two-step [2+2+2] cyclization reaction. This work provides an in-depth understanding of polycyclotrimerization process at the atomic level, offering a new avenue to design and construct of single-atom-thick conjugated networks.

Abstract:The viability of 1,3-dipolar cycloadditions of a series of 1,3-dipolar molecules (azomethine ylide, ozone, nitrone, nitrile imine, nitrile ylide, nitrile oxide, diazomethane, and methyl azide) onto the sidewalls of carbon nanotubes has been assessed theoretically by means of a two-layered ONIOM approach. The theoretical calculations predict the following: (i) other than the 18-valence-electron azomethine ylide and ozone, the 16-valence-electron nitrile ylide and nitrile imine are the best candidates for experimentalists to try; (ii) upon 1,3-dipolar cycloaddition, a 1,3-diople molecule is di-sigma-bonded to a pair of carbon atoms on the sidewall of SWNT, forming a five-membered ring surface species; (iii) the as-formed 1,3-dipole-SWNT bonding is much weaker than that in the products of the molecular 1,3-DC reactions and can be plausibly broken by heating at elevated temperatures; (iv) the sidewalls of the armchair (n,n) SWNTs (n = 5-10) are subject to the 1,3-DCs of ozone and azomethine ylides; (v) both the 1,3-DC reactivity and retro-1,3-DC reactivity are moderately dependent on the diameters of SWNTs, implying the feasibility of making use of the heterogeneous 1,3-DC chemistry to purify and separate SWNTs diameter-specifically.

Abstract:The surface structure, relaxation, and oxygen adsorbed (2×22)R45° Cu(100) surf ace are studied by ab initio total energy calculation. The calculated atomic str ucture for the Cu(100) (2×22)R45°-O surface is quite close to the experiments except the positions of surface layer Cu atoms. The adsorbed O atoms is lying ap proximately 0.02 nm above the outermost Cu layer and produces a hybridized band and yields some localized surface states around 6.4 eV below EF. The calculated work function for studied oxygen adsorbed surface phase is 4.58 eV, w hich is close to that of clear Cu(100) surface (～4.53 eV). It is concluded that the bonding between adsorbate and substrate copper atoms is approximately limit ed to the first surface layer.

Abstract:All-carbon materials based on sp 2 -hybridized atoms, such as fullerenes 1 , carbon nanotubes 2 and graphene 3 , have been much explored due to their remarkable physicochemical properties and potential for applications. Another unusual all-carbon allotrope family are the cyclo[ n ]carbons (C n ) consisting of two-coordinated sp -hybridized atoms. They have been studied in the gas phase since the twentieth century 4,5,6 , but their high reactivity has meant that condensed-phase synthesis and real-space characterization have been challenging, leaving their exact molecular structure open to debate 7,8,9,10,11 . Only in 2019 was an isolated C 18 generated on a surface and its polyynic structure revealed by bond-resolved atomic force microscopy 12,13 , followed by a recent report 14 on C 16 . The C 18 work trigged theoretical studies clarifying the structure of cyclo[ n ]carbons up to C 100 (refs. 15,16,17,18,19,20 ), although the synthesis and characterization of smaller C n allotropes remains difficult. Here we modify the earlier on-surface synthesis approach to produce cyclo[10]carbon (C 10 ) and cyclo[14]carbon (C 14 ) via tip-induced dehalogenation and retro-Bergman ring opening of fully chlorinated naphthalene (C 10 Cl 8 ) and anthracene (C 14 Cl 10 ) molecules, respectively. We use atomic force microscopy imaging and theoretical calculations to show that, in contrast to C 18 and C 16 , C 10 and C 14 have a cumulenic and cumulene-like structure, respectively. Our results demonstrate an alternative strategy to generate cyclocarbons on the surface, providing an avenue for characterizing annular carbon allotropes for structure and stability.

Abstract:Nitrogen-vacancy centers in diamond are a promising platform for nanoscale nuclear magnetic resonance sensing. Despite significant progress towards using NV centers to detect and localize nuclear spins down to the single spin level, NV-based spectroscopy of individual, intact, arbitrary target molecules remains elusive. NV molecular sensing requires that target molecules are immobilized within a few nanometers of NV centers with long spin coherence time. The inert nature of diamond typically requires harsh functionalization techniques such as thermal annealing or plasma processing, limiting the scope of functional groups that can be attached to the surface. Solution-phase chemical methods can be more readily generalized to install diverse functional groups, but they have not been widely explored for single-crystal diamond surfaces. Moreover, realizing shallow NV centers with long spin coherence times requires highly ordered single-crystal surfaces, and solution-phase functionalization has not yet been shown to be compatible with such demanding conditions. In this work, we report a versatile strategy to directly functionalize C-H bonds on single-crystal diamond surfaces under ambient conditions using visible light. This functionalization method is compatible with charge stable NV centers within 10 nm of the surface with spin coherence times comparable to the state of the art. As a proof of principle, we use shallow ensembles of NV centers to detect nuclear spins from functional groups attached to the surface. Our approach to surface functionalization based on visible light-driven C-H bond activation opens the door to deploying NV centers as a broad tool for chemical sensing and single-molecule spectroscopy.

Abstract:On-surface fabrication of covalently inter-linked conjugated nanostructures has attracted significant attention, mainly because of the high stability and efficient electron transport ability of these structures. Here, from the interplay of scanning tunneling microscopy imaging and density functional theory calculations, we report for the first time on surface formation of one-dimensional polyphenylene chains through Bergman cyclization followed by radical polymerization on Cu(110). The formed surface nanostructures were further corroborated by the results for the ex situ-synthesized molecular product after Bergman cyclization. These findings are of particular interest and importance for the construction of molecular electronic nanodevices on surfaces.

Abstract:Few-layer graphenes (FLG) produced by dispersion and exfoliation of graphite in N-methylpyrrolidone were successfully functionalized using the 1,3-dipolar cycloaddition of azomethine ylides. The amino functional groups attached to graphene sheets were quantified by the Kaiser test. These amino groups selectively bind to gold nanorods, which were introduced as contrast markers for the identification of the graphene reactive sites. The interaction between gold nanorods and functionalized graphene was followed by UV-vis spectroscopy. The presence of the organic groups was confirmed by X-ray photoelectron spectroscopy and thermogravimetric analysis. The sheets were characterized by transmission electron microscopy, demonstrating the presence of gold nanorods distributed uniformly all over the graphene surface. This observation indicates that reaction has taken place not just at the edges but also at the internal C horizontal lineC bonds of graphene. Our results identify exfoliated graphene as a considerably more reactive structure than graphite and hence open the possibility to control the functionalization for use as a scaffold in the construction of organized composite nanomaterials.

Abstract:This paper reports some new observations in studying the interaction between hyperthermal C2H2 and diamond (001)-2 x 1 surface at room temperature by means of molecular dynamics simulations with the many-body hydrocarbon potential. Six types of chemisorption configurations have been observed, some of these are reported for the first time. Also, we have observed threshold effect and hydrogen atom dissociation in the chemisorption processes. Abstract:Unpaired electronic spins at diamond surfaces are ubiquitous and can lead to excess magnetic noise. They have been observed in several studies to date, but their exact chemical nature is still unknown. We propose a simple model to explain the existence and chemical stability of surface spins associated with the $sp^3$ dangling bond on the (100) diamond surface using density functional theory. We find that the (111) facet, which is naturally generated at a step edge of (100) crystalline diamond surface, can sterically protect a spinful defect. Our study reveals a mechanism for annihilation of these surface spins upon annealing, consistent with recent experimental results. We also demonstrate that the Fermi-contact term in the hyperfine coupling is not negligible between the surface spins and the surrounding nuclear spins, and thus \textit{ab initio} simulation can be used to devise a sensing protocol where the surface spins act as reporter spins to sense nuclear spins on the surface.

Abstract:The last decade has seen rapid expansion and development in the field of density functional theory (DFT) simulation on the complex chemical processes that occur at surfaces and interfaces. The understanding of the phenomena in surface science and heterogeneous catalysis has benefited tremendously from these quantum mechanic calculations. This article reviews current progress in the theory of reactions on surfaces, in particular, those relevant to the barrier and the active site of surface reactions. Two representative reactions, namely, NO dissociation and CO oxidation, are selected to illustrate how these theoretical concepts are applied to understand catalytic reactions. Here, the pathways and energetics of these reactions under various catalytic conditions are described in detail, and the understanding of the reactions is generalized. It is concluded that DFT-based methods can be well applied to catalysis to understand the electronic structure of chemical processes and to elucidate mechanisms of complex surface reactions.

Abstract:The hydrogen-adsorbed diamond (001) surface is studied by ab initio pseudopotential method. The bare and monohydride surface configurations are calculated. The alteration of the charge density redistribution of the monohydride surface shows the formation of the C-H bonding, which leads to electron transfer from carbon atoms in the surface layer to the absorbed H atoms. The mechanism of alteration for charge density redistribution is discussed, which provides a theoretical background for the previous experimental observations and the model of electrical properties of diamond surface.

Abstract:Nanodiamond synthesized by the detonation method is a composite of sp3/sp2 carbon structures; amorphous and disordered-sp2 carbons populate the surface of a sp3 diamond core lattice. Because of the production process, various elemental impurities such as N, O, H, and so forth are inherent in interstitial sites or the surface carbon (sp2/amorphous) network. Herein, the reaction dynamics on the surface of ultradisperse diamond (UDD) due to the surface transformation or reconstruction during annealing in vacuum with temperatures ranging from ambient to 800 °C is described. In situ measurement of Fourier transform infrared spectroscopic analysis shows that low-temperature (<500 °C) annealing of UDD in vacuum results in isonitrile/isocyanide (−N═C:) and nitrile functionalization (−C≡N) on the surface. At temperatures ∼500 °C, the surface hydrogenation of UDD is initiated. During annealing at 780–800 °C, the nitrile group (−C≡N) is reduced to the primary amine (NH2), and isonitrile (−N═C:) turns it to be in the saturated () structure. On exposure to air, the obtained isonitrile is transformed to an N-formyl derivative (Aryl/R–NH–CHO) structure via hydrolysis. This study provides a fundamental insight into the surface reactive profile of UDD which could lead to facile surface functionalization properties and their applications in various fields such as biomedical, biosensing, drug delivery, epoxy materials process, tribology, and possibly in cyano (−C≡N/–N═C:) chemistry.

Abstract:Carbon-based nanostructures have attracted tremendous interest because of their versatile and tunable properties, which depend on the bonding type of the constituting carbon atoms. Graphene, as the most prominent representative of the π-conjugated carbon-based materials, consists entirely of sp(2)-hybridized carbon atoms and exhibits a zero band gap. Recently, countless efforts were made to open and tune the band gap of graphene for its applications in semiconductor devices. One promising method is periodic perforation, resulting in a graphene nanomesh (GNM), which opens the band gap while maintaining the exceptional transport properties. However, the typically employed lithographic approach for graphene perforation is difficult to control at the atomic level. The complementary bottom-up method using surface-assisted carbon-carbon (C-C) covalent coupling between organic molecules has opened up new possibilities for atomically precise fabrication of conjugated nanostructures like GNM and graphene nanoribbons (GNR), although with limited maturity. A general drawback of the bottom-up approach is that the desired structure usually does not represent the global thermodynamic minimum. It is therefore impossible to improve the long-range order by postannealing, because once the C-C bond formation becomes reversible, graphene as the thermodynamically most stable structure will be formed. This means that only carefully chosen precursors and reaction conditions can lead to the desired (non-graphene) material. One of the most popular and frequently used organic reactions for on-surface C-C coupling is the Ullmann reaction of aromatic halides. While experimentally simple to perform, the irreversibility of the C-C bond formation makes it a challenge to obtain long-range ordered nanostructures. With no postreaction structural improvement possible, the assembly process must be optimized to result in defect-free nanostructures during the initial reaction, requiring complete reaction of the precursors in the right positions. Incomplete connections typically result when mobile precursor monomers are blocked from reaching unsaturated reaction sites of the preformed nanostructures. For example, monomers may not be able to reach a randomly formed internal cavity of a two-dimensional (2D) nanostructure island due to steric hindrance in 2D confinement, leaving reaction sites in the internal cavity unsaturated. Wrong connections between precursor monomers, here defined as intermolecular C-C bonds forcing the monomer into a nonideal position within the structure, are usually irreversible and can induce further structural defects. The relative conformational flexibility of the monomer backbones permits connections between deformed monomers when they encounter strong steric hindrance. This, however, usually leads to heterogeneous structural motifs in the formed nanostructures. This Account reviews some of the latest developments regarding on-surface C-C coupling strategies toward the synthesis of carbon-based nanostructures by addressing the above-mentioned issues. The strategies include Ullmann coupling and other, "cleaner" alternative C-C coupling reactions like Glaser coupling, cyclo-dehydrogenation, and dehydrogenative coupling. The choice of substrate materials and precursor designs is crucial for optimizing substrate reactivity and precursor diffusion rates, and to reduce events of wrong linkage. Hierarchical polymerization is employed to steer the coupling route, which effectively improves the completeness of the reaction. Effects of byproducts on nanostructure formation is comprehended with both experimental and theoretical studies.
A Molecular Dynamics Study of Carbon Dimerization on Cu(111) Surface with Optimized DFTB Parameters

Abstract:Cu has been widely used as a substrate material for graphene growth. To understand the atomistic mechanism of growth, an efficient and accurate method for describing Cu-C interactions is necessary, which is the prerequisite of any possible large-scale molecular simulation studies. The semi-empirical density-functional tight-binding (DFTB) method has a solid basis from the density functional theory (DFT) and is believed to be a good tool for achieving a balance between efficiency and accuracy. However, existing DFTB parameters cannot provide a reasonable description of the Cu surface structure. At the same time, DFTB parameters for Cu-C interactions are not available. Therefore, it is highly desirable to develop a set of DFTB parameters that can describe the Cu-C system, especially for surface reactions. In this study, a parametrization for Cu-C systems within the self-consistent-charge DFTB (SCC-DFTB) framework is performed. One-center parameters, including on-site energy, Hubbard, and spin parameters, are obtained from DFT calculations on free atoms. Two-center parameters can be calculated based on atomic wavefunctions. The remaining repulsive potential is obtained as the best compromise to describe different kinds of systems. Test calculations on Cu surfaces and Cu- or C atom-adsorbed Cu surfaces indicate that the obtained parameters can generate reasonable geometric structures and energetics. Based on this parameter set, carbon dimerization on the Cu(111) surface has been investigated via molecular dynamics simulations. Since they are the feeding species for graphene growth, it is important to understand how carbon dimers are formed on the Cu surface. It is difficult to observe carbon dimerization in brute-force MD simulations even at high temperatures, because of the surface structure distortion. To study the dimerization mechanism, metadynamics simulations are performed. Our simulations suggest that carbon atoms will rotate around the bridging Cu atom after a bridging metal structure is formed, which eventually leads to the dimer formation. The free energy barrier for dimerization at 1300 K is about 0.9 eV. The results presented here provide useful insights for understanding graphene growth.
Quantum Chemistry Model of Surface Reactions and Kinetic Model of Diamond Growth: Effects of CH3 Radicals and C2H2 Molecules at Low-Temperatures CVD

Abstract:The objective of this study is to explore conditions that facilitate a significant reduction in substrate temperature during diamond growth. The typical temperature for this process is around 1200K; we aim to reduce it to a much lower level. To achieve this, we need to understand processes that limit the diamond growth at low temperatures. Therefore, we developed a detailed chemical kinetic model to analyze diamond growth on the (100) surface. This model accounts for variations in substrate temperature and gas composition. Using an ab initio quantum chemistry, we calculated the reaction rates of all major gas phase reactants with the diamond surface, totaling 91 elemental surface reactions. Consistent with previous studies, the model identifies that CH3 is a major precursor of diamond growth, and the contribution from C2H2 to the growth is significantly smaller. However, C2H2 can also contribute to forming a sp2-phase instead of a sp3-phase, and this process becomes dominant below a critical temperature. As a result, C2H2 flux inhibits diamond growth at low temperatures. To quantify this deleterious process, we developed a new mechanism for sp2-phase nucleation on the (100) surface. Similar to the so-called HACA mechanism for soot formation it involves hydrogen abstraction and C2H2 addition. Consequently, optimal low-temperature CVD growth could be realized in a reactor designed to maximize the CH3 radical production, while minimizing the generation of C2H2 and other sp and sp2 hydrocarbons.
