Abstract:The quinolone is an important kind of antibacterial agents.Ab initio calculations were performed for all 32 quinolones at the HF/6-31G level.Electrostatic potentials and subsequently derived statistically-based structural descriptors,the 3D-Morse descriptors were obtained.Linear relationships between the inhibition of OR-gyrase,TOPO-Ⅱand theoretical descriptors were established by multiple regression method.It appeared that the quantities derived from electrostatic potentials,together with the 3D-Morse descriptors can be well used to express the quantitative structure-activity relationships of quinolones.And the models could identify how the structure of the molecules in question could be modified to produce good inhibition of gyrase and simultaneously reduce inhibition of TOPO-Ⅱ.Moreover,the electrostatic potentials parameter together with 3D-Morse descriptors were successful applied in the QSAR study.

Abstract:The steric and electrostatic effects of N-1 substituted groups of fluoroquinolones and the way to find the new group with high activities by Comparative Molecular Field Analysis (CoMFA) have been studied. The results indicated that (1) The activity of N-1 position was mainly determinted by the steric effect, but the electrostatic effect is also important, (2) No new N-1 substituted group with higher activity was found from the coefficient plots of CoMFA, which reflected the experimental results of late of years.

Abstract:Three quinoline carbonothioate compounds were synthesized using o-fluoroaniline and ethyl 2-methylacetoacetate as starting materials via multi-steps. The structures of three compounds were confirmed using H-1 NMR and HRMS. The structure of O-ethyl S-(8-fluoro-2,3-dimethylquinolin-4-yl) carbonothioate (3a) was further determined through X-ray single-crystal diffraction. Single-crystal X-ray diffraction analysis indicated that compound 3a crystallizes in the monoclinic space group C2/c, with unit cell parameters: a = 14.3284(6) & Aring;, b = 19.2857(8) & Aring;, c = 10.3990(5) & Aring;, beta = 108.1220(10)degrees, V = 2731.0(2) & Aring;(3). In addition, the physicochemical properties of compound 3a were calculated and discussed using molecular electrostatic potential, frontier molecular orbital and Hirshfeld surface analysis. The antifungal activity of the three compounds was evaluated at 50 mu g/mL, with compound 3b exhibiting good activity (75.8%) against R. solani.

Quantitative Structure-Activity Relationship Study on the Antioxidant Activity of Carotenoids

Abstract:Carotenoids are a family of effective active oxygen scavengers, which can reduce the danger of occurrence of chronic diseases such as cardiovascular disease, cataract, cancer, and so on. The quantitative structure-activity relationship QSAR) equation between carotenoids and antioxidant activity was established by quantum chemistry AMI, molecular mechanism (MM+) and stepwise regression analysis methods, and the model was evaluated by leave-one-out approach. The results showed that the significant molecular descriptors related to the antioxidant activity of carotenoids were the energy difference (E-HL) between the lowest unoccupied molecular orbital (LUMO) and the highest occupied molecular orbital (HOMO) and ionization energy (E-iso). The model showed a good predictive ability (Q(2) > 0.5).

Abstract:Quantitative structure–mobility relationship (QSMR) models were developed between the structures of flavonoids and their eletrophoretic mobilities in micellar electrokinetic capillary chromatography. Molecular descriptors calculated from structure alone are used to represent molecular structures, moreover, Nt was defined by ourselves. Multiple linear regression and radial basis function neural networks (RBFNNs) are utilized to construct the linear and nonlinear prediction model, respectively. The optimal QSMR model developed was based on a 3-10-1 RBFNNs architecture. The root mean square errors in mobilities predictions for the data set was 0.1083 mobility unit (10−4cm2V−1s−1). The prediction results were in good agreement with the experimental values.

Abstract:By using comparative molecular field analysis (CoMFA) and comparative molecular similarity index analysis (CoMSIA) methods, quantitative structure–activity relationship (QSAR) models have been built for a set of pyrazolo[1,5-c]quinazolines, triazolo[1,5]quinazolines and 4,5-dihydro-4-oxo-1,2,4-triazolo[1,5-a]-quinozaline-2-carboxylates (TQXs). The CoMFA model after rotation and translation was much better than the conventional CoMFA model. Through the CoMSIA combined five fields, we found that the H-bond donor field is important as well as the steric and electrostatic fields. So the models afford us some information directly related to non-bonding interactions and provide insight into the guide for designing new potent selective R-amino-3-hydroxy-5-methyl-4-isoxazolepropionic acid or glycine/N-methyl-d-aspartate receptor antagonists.

Abstract:By using the method of surface area and volume Monte Carlo simulation calculation, the quantitative structure-activity relationships(QSAR) at the N1 position for 1-substituted-7-{ 3-[( ethylamino) methyl ]-1-pyrrolidinyl}-6, 8-difluoro-1, 4-dihydro-4-oxo-3-quinolonecarboxylic acids were investigated. The results showed that the surface area S and volume V of N1 group are highly correlated to the antibacterial activiy of the mean Gin vitro, the correlation coefficients of the regressions are better than that of STEREMOL L, pi and Hammett a parameters.

Abstract:The effect of the molecular structures of a series of π-conjugated rigid rod oligomers in phenylene vinylene dimers on electronic structures has been investigated by utilizing electrochemistry and spectroscopy along with quantum chemical calculations. The redox potential of oligomers varies with different substituents. The ionization potential changes from 5.49 to 4.92eV, and the electron affinity from 2.59 to 2.29eV, indicating that the substituents could considerably alter both the HOMO and LUMO levels.

Abstract:By the method of AM1, quantum chemistry indexes of 16 compounds of quinoline, 1,8-naphthyridine and pyrido(2,3-C)pyridazine analogues were calculated and 4 QSAR equations were obtained. The results showed that the net charge of 4-carbonyl oxygen is highly correlated with the antibacterial activity in vitro, the correlation coefficient of the regressions are high(R > or = 0.96). The antibacterial activity in vitro is strongly influenced by the coplanarity of 3-carboxylic acid and the parent nucleus. In light of this study, a new parent nucleus of isothiazoleannexed quinolizine was proposed, which is expected to have much higher activity.

Abstract:Antibiotics are of concern because of their widespread usage, their potential role in the spread and maintenance of bacterial resistance, and because of the selection pressure on microbes. In this study, the genotoxic potential of 20 quinolone antibacterials, including 5 first-generation, 8 second-generation, and 7 third-generation quinolones, was determined. While all of the antibacterials studied showed genotoxic potential, the molar concentration for each antibacterial that produces 10% (EC10) of the maximum response of corresponding antibacterial ranged from 0.61 to 2917.0 nM, and was greatly dependent on chemical structures. A quantitative structure-activity relationship (QSAR) was established by applying a quantum chemical modeling method to determine the factors required for the genotoxic potential of quinolone antibacterials. The octanol-water coefficient (logP(ow)) adjusted bythe pH and energies of the highest occupied molecular orbital (epsilon(HOMO)) and lowest unoccupied molecular orbital (epsilon(LUMO)) were selected as hydrophobic and electronic chemical descriptors, respectively. The genotoxic potentials of quinolone antibacterials were found to be dependent on their logP(ow) and epsilon(HOMO), while the effects of epsilon(LUMO) on the genotoxic potentials could not be identified. The QSAR model was also used to predict the genotoxic potentials for 14 quinolone antibacterials, including 1 second-generation, 2 third-generation, and 11 fourth-generation quinolone antibacterials. A correlation between the genotoxic potentials and their minimal inhibition concentrations (MIC50) against Streptococcus pneumoniae from the literature for 18 quinolone antibacterials was observed, providing a potential method to estimate MIC50.

Abstract:An efficient computational approach for modeling protein electrostatic is developed according to static point-charge model distributions based on the linear-scaling EE-GMFCC (electrostatically embedded generalized molecular fractionation with conjugate caps) quantum mechanical (QM) method. In this approach, the Electrostatic-Potential atomic charges are obtained from ab initio calculation of protein, both polarization and charge transfer effect are taken into consideration. This approach shows a significant improvement in the description of electrostatic potential and solvation energy of proteins comparing with current popular molecular mechanics (MM) force fields. Therefore, it has gorgeous prospect in many applications, including accurate calculations of electric field or vibrational Stark spectroscopy in proteins and predicting protein-ligand binding affinity. It can also be applied in QM/MM calculations or electronic embedding method of ONIOM to provide a better electrostatic environment.
Novel 8-hydroxyquinoline substituted open chain dioxotetraamine and its metal complexes: Synthesis and property studies in aqueous solution

Abstract:A novel 8-hydroxyquinoline substituted dioxotetraamine (L) has been designed, synthesized and fully characterized. At 25 degreesC and l=0.1 mol . dm(-3) NaNO3, the stepwise protonation equilibria of the ligand have been studied by potentiometric titrations and the stability constants have been determined. The binding ability of L to metal ions such as Cu(II), Co(II), Mn(II) and Zn(II) has been investigated and the difference in stabilities between metal ion complexes has been also discussed. The results show that 8-hydroxyquinoline is a stronger donor group than the open chain dioxotetraamine and at molar ratio ligand: metal=1:1, the former is 100% chelated to metal ions while dioxotetraamine could only be partially coordinated.

Abstract:The quantum chemical calculation of density functional theory (DFT) has been performed to investigate the electronic structure and properties of seven derivatives of 1-substituted-2-aminobenzimidazole. The structural parameters and physical properties including vertical ionization potential, vertical electron affinity, chemical hardness, chemical softness, chemical potential, electronegativity, electronphilicity, partition coefficient, refractivity, polarizability, molecular volume and surface area are obtained. The calculations show that the substituted groups in 2-aminobenzimidazole molecules have significant effects on the charge populations and structural properties of the derivatives. On the basis of quantitative structure-activity relationship (QSAR) analysis, the values of biological toxicity LD50 for the compounds are well correlated with the polarizability. The results present important information for the experimental investigations on the oxidation metabolism and toxic mechanism of 1-substituted-2-aminobenzimidazole derivatives.

Abstract:Purpose To build a three dimensional structure activity relationship model of the title compounds and gain further insights into requirements for potential nonsteroidal progesterone receptor agonists. Methods A 3D-QSAR model of thirty-one nonsteroidal progesterone receptor agonists 5-benzylidene-l, 2-dihydro-5H-chromeno[3,4-f] quinolines was established by comparative molecular field analysis (CoMFA) method. Results The result of cross-validated q2= 0. 780,non-cross-validated R2 =0.983,SE (standard error)=0.092, and F=157.531. The activities of the three progesterone receptor agonists were predicted by this model and the results were compatible to actual values. Conclusions The model possesses a high predictability and offers an approach to design the new progesterone receptor agonists.

Abstract:The three-dimensional quantitative structure-activity relationships of a series of 5-[1-aryl-1,4-dihydro-6-methyl-pyridazin-4-one-3-yl]-2-arylamino-1,3,4-thiadiazoles, related to the fungicidal activity, were studied using the comparative molecular field analysis (CoMFA). The results show that the contributions of steric and electrostatic fields to the activity are 0.505 and 0.495, respectively. The cross-validated q(2) and the correlation coefficient r(2) for the model established by the study are 0.769 and 0.938, respectively, with the F value of 60.996, and the standard deviation s of 0.074. These values indicate that the, model is significant and has good predictability. The analysis results are in good agreement well with the study of 2D-QSAR, and offered important structural insights into designing highly active compounds prior to synthesis.

Abstract:C-functionalized dioxotetraamine 6-(5'-8'-hydroxyquinolinic)methylene-1,4,8,11-tetraazacyclo tetradecane-5,7-dione ligand, containing two independent chelating groups, L has been synthesized and characterized by elemental analysis, IR, mass spectra and H-1 NMR spectra. The pH titration has been performed to study the stabilities of L-5-R-1,10-phenanthroline-Cu(II) with proton, copper(II) and cobalt(II). The results show that for Cu2+ and Co2+, 8-hydroxyquinoline is a stronger chelating reagent than dioxotetraamine macrocycles. Using molecular mechanics (MM+) calculation, the stability of ternary mixed system on Co(II)-L-5-substituted- 1,10-phenanthroline-Cu(II) and Cu(II)-L-5-substituted- 1,10-phenanthroline Cu(II), compared with the coordination ability for different coordination sites and for different metal ions [Co(II) and Cu(II)] at same coordination site have been studied.

Abstract:A quinoline-derived Schiff base ligand, namely 2,5-Dimethyl-N1,N4-bis((quinoline-4-yl)-methylene) benzene-1,4-diamine 1 was characterized by single crystal X-ray structural studies that included a thorough examination of visualizing and investigating intermolecular interactions in molecular crystals via the Hirshfeld surface. The crystal packing of 1 displays intermolecular π∙∙∙π stacking interactions, resulting in a one-dimensional array. The major role of π∙∙∙π stacking interactions in stabilizing the crystal is also supported by the pre-eminence of dispersion energy over the other components in interaction energy calculation and energy framework analysis. The electronic structure of the ligand computed at B3LYP/6-311++G( d , p ) level shows a good correlation with the experimentally obtained structure. Additionally, the Fukui function is calculated to identify the electrophilic and nucleophilic active sites in the molecule.

Abstract:Thymidylate synthase (TS) is a critical enzyme for DNA biosynthesis and many nonclassical lipophilic antifolates targeting this enzyme are quite efficient and encouraging as antitumor drugs. In this paper, the binding model of 14 antifolates of substituted benzylamino- and heterocyclylmethylamino-carbodithioate derivatives of 4-(3H)-quinazolinone with TS is examined using molecular simulation methods—FlexiDock and SCORE2.0. The resulting conformation and orientation of these antifolates are directly applied to CoMFA study. The robust QSAR model, its three-dimensional contour map, and binding score of these antifolates derived from SCORE2.0 provide guidelines for structural optimization of current antifolates. The experiment indicates that deletion of cancer chemopreventive structure of dithiocarbamate is unfavorable for interaction between TS and antifolates.

Abstract:Fluoroquinolones play an important role in the treatment of serious bacterial infections, but at the same time they could lead to cardiac toxicity due to the blockage of the HERG potassium channel, which even leads to the withdrawal of some fluoroquinolones. Blockage of the HERG potassium channel by drugs or drug-like compounds has become a critical problem in drug discovery. Though there were large amounts of bioactivity data of fluoroquinolones on the blockage of HERG, little structural basis of binding of blockers to the HERG channel was known. Here, we combined molecular docking, molecular dynamics simulations, free energy calculations and binding energy decomposition analysis to explore the binding modes of fluoroquinolones in the HERG potassium channel. The calculated binding free energies were consistent with the experimental binding affinities. Our results showed that the CH3 group in MX was favorable for the binding to the HERG channel, while Tyr652 and Phe656 were critical for the hydrophobic interaction between fluoroquinolones and the HERG channel. We expected that our results of calculation could provide important insights for the rational design and discovery of drugs.
