Abstract:Over the past few years, progress in electrochemical biosensors for DNA analysis is outstanding. This article briefly reviewed the principals of such biosensors, followed by a selection of topics that are of particular current interest. Selectivity and sensitivity are the two major challenges in DNA analysis. The former can be accomplished using peptide nucleic acids as probes, or relying on the DNA-mediated electron transfer. Special emphasis has been given to the efforts for high sensitivity, involving combination with polymerase chain reaction techniques, enzyme-labeled methods, direct label-free detection and nano-based techniques.

Abstract:This review presents a novel kind of electrochemical biosensors based on DNA configuration switch. Special DNA probes (stem-loop or aptamers etc.) fixed on an electrode surface dramatically change their configuration on the combination of the target molecule giving birth to a detectable electrochemical signal. This strategy attracts enormous research interest because of its easier operation and higher specificity. To this day, its analysis performance has been markedly developed with an expanding application. We here summarize the development of these sensors.

Abstract:A novel biosensor based on single-stranded DNA (ssDNA) probe functionalized aluminum anodized oxide (AAO) nanopore membranes was demonstrated for Escherichia coli O157:H7 DNA detection. An original and dynamic polymerase-extending (PE) DNA hybridization procedure is proposed, where hybridization happens in the existence of Taq DNA polymerase and dNTPs under controlled reaction temperature. The probe strand would be extended as long as the target DNA strand, then the capability to block the ionic flow in the pores has been prominently enhanced by the double strand complex. We have investigated the variation of ionic conductivity during the fabrication of the film and the hybridization using cyclic voltammetry and impedance spectroscopy. The present approach provides low detection limit for DNA (a few hundreds of pmol), rapid label-free and easy-to-use bacteria detection, which holds the potential for future use in various ss-DNA analyses by integrated into a self-contained biochip.
Electrochemical Studies of Electron Transfer in DNA Films with Covalently Tethered Intercalators

Abstract:The base stack within double-helical DNA provides an efficient pathway for charge transport. This DNA-mediated charge transport chemistry has been shown to be exquisitely sensitive to minor perturbations in DNA structure and base stacking both in solution and on surfaces. As a result, electrochemical studies on DNA-modified electrodes may provide a novel approach to the development of sensitive, but inexpensive DNA sensing devices. Using intercalated, covalently bound daunomycin as a redox probe, we have examined ground state charge transport in DNA films on gold electrodes. DNA-mediated electron transfer is found to occur over a distance as long as 100 A in the film. Moreover, while the introduction of one or even two breaks in the sugar-phosphate backbone yields no detectable effect on electron transfer, a CA base-pair mismatch significantly attenuates the electron transfer yield. These results confirm that the base pair stack is the pathway for DNA mediated charge transfer, not the sugar-phosphate backbone. Based on these studies, we have developed a method to electrochemically monitor the trapping of double- stranded DNA with a 6-base overhang on a gold electrode modified with double- stranded DNA probes containing a complementary overhang. The trapping of the double-stranded target can be monitored by the reduction of daunomycin crosslinked to the target. A CA mismatch in the target duplex can also be detected by the diminished reduction signal. It has been shown that the electronic coupling between an intercalator and the pi-stack of DNA is critically important for the reduction of the intercalator through DNA-mediated charge transport. Using covalently tethered anthraquinone derivatives as the redox probe, we have investigated also the influence of the binding mode of the intercalator on its reduction in DNA films. The results of these studies underscore the importance of direct interaction between the redox probe and the pi-stack in order to observe efficient DNA-mediated electrochemistry through DNA films. These studies have also shown that the covalent linkage has a significant effect on the intercalation of the probe to the base stack of DNA. In an effort to develop a redox probe that has effective electronic coupling with the pi-stack while being covalently tethered to a DNA strand with a stable linkage, we have crosslinked Nile blue, a redox active DNA intercalator with high DNA binding affinities, to the 5’-end of oligonucleotides. The covalently tethered Nile blue is shown to be sensitive probe for DNA-mediated electron transfer on the gold surface. An intervening CA mismatch has been detected in both tightly packed and loosely packed films of DNA–Nile blue conjugate. We have also coupled the reduction of Nile blue to an electrocatalytic cycle involving freely diffusing ferricyanide, which significantly enhances the sensitivity to intervening mismatches. Furthermore, using Nile blue as the covalently tethered probe, we have developed a method for DNA mismatch detection that eliminates sample modification and has a potential for high throughput assays. These studies may provide a practical approach to diagnostic devices for mutation detection with high sensitivity and low expense.

Abstract:This paper describes a novel electrochemical DNA (E-DNA) biosensor for simple, rapid, and specific detection of nucleic acids based on the proximity-dependent surface hybridization assay. This E-DNA biosensor was constructed by self-assembly of a 3' short thiolated capture probe on the gold electrode. DNA detection was realized by outputting a remarkable redox current of the 5' ferrocene (Fc) tail labeled probe. When the target DNA was introduced into the system, it was complementary to the 5' Fc labeled probe at the one-half-segment and complementary to the 3' short thiolated capture probe at the other half-segment, resulting in forming a stable duplex complex. As a result, the Fc probe was proximate to the electrode surface, and the Faradaic current was observed. This E-DNA biosensor was proved to have a low detection limit (151) and a wide dynamic range (from 1 fM to 1 nM) due to the stable hybridization mode. In addition, the sensing system could discriminate the complementary sequence from mismatch sequences, with high sensitivity, stability, and reusability.

Abstract:Since Waston and Crick established the double helical structure of DNA in 1953, nucleic acid research has become one of the most important fields in life science. Therefore, DNA biosensors based on DNA hybridization plays a more and more important role in DNA analysis. This review briefly introduces our group's research work in the electrochemical DNA biosensor field including DNA immobilization schemes and hybridization marking techniques. The representative immobilization techniques are adsorption on the surface, covalent attachment on a functional surface, embedding in a polymeric matrix, and the self-assembled monolayer method. The formation of double-stranded DNA upon hybridization is commonly detected in connection with the use of an appropriate electro-active hybridization intercalator, or labeling DNA by a simple electro-active molecule or a powerful nanoparticle.

Abstract:In this paper, we constructed a new electrochemical biosensor for DNA detection based on a molecule recognition technique. In this sensing protocol, a novel dual-labeled DNA probe (DLP) in a stem–loop structure was employed, which was designed with dabcyl labeled at the 3′ end as a guest molecule, and with a Pb nanoparticle labeled at the 5′ end as electrochemical tag to indicate hybridization. One α-cyclodextrin-modified electrode (α-CD/MCNT/GCE) was used for capturing the DNA hybridization. Initially, the DLP was in the “closed” state in the absence of the target, which shielded dabcyl from the bulky α-CD/MCNT/GCE conjugate due to a steric effect. After hybridization, the loop sequence (16 bases) formed a rigid duplex with the target, breaking the relatively shorter stem duplex (6 bases). Consequently, dabcyl was forced away from the Pb nanoparticle and became accessible by the electrode. Therefore, the target hybridization event can be sensitively transduced via detecting the electrochemical reduction current signal of Pb. Using this method, as low as 7.1×10−10M DNA target had been detected with excellent differentiation ability for even a single mismatch.

Abstract:Double-stranded DNA was covalently immobilized onto gold surfaces by layer-by-layer immobilization method, and the surfaces were characterized by electrochemical and XPS methods. The surface molecular hybridization of DNA was studied on these functionized surfaces. This work might be fundamental for electrochemical gene chips and genosensors for disease diagnosis.

Abstract:In this study, an electrochemical DNA biosensor was developed based on the recognition of target DNA by hybridization detection with immobilized capture synthesized 21-mer single-stranded deoxyribonucleic acid (ssDNA) capture probe on a chemically modified glassy carbon electrode (GCE). The capture probe was covalently attached through free amines on the DNA bases using 1-ethyl-3-(3-dimethylaminopropyl) carbodiimide (EDC) and N-hydrosulfosuccinimide (NHS) cross-linking reaction on a carboxylate-terminated 4-aminobenzoic acid (4-ABA) monolayer modified GCE. The covalent immobilized capture probe could selectively hybridize with its target DNA to form double-stranded DNA (dsDNA) on GCE surface. The aim of this work is to provide a well defined recognition interface for the detection of DNA. Square wave voltammetry (SWV) was used to monitor the hybridization reaction on the capture probe electrode. The decrease of the peak current of methylene blue (MB), an electroactive indicator, was observed upon hybridization of the probe with the target DNA. The peak current of MB was found to increase in the following order: hybrid-modified GCE, mismatch hybrid-modified GCE, non-complementary modified GCE. There is decrease of the reduction current of MB intercalator with increasing concentration of target DNA with the capture probe. Fabrication reproducibility for 3 independently made electrode was ca. 9.7%, measured at 10 ng/μl of target DNA. The detection limit of the DNA biosensor was ca. 0.5 ng/μl for target DNA.

Abstract:The invention discloses a DNA electrochemical biosensor and a preparation method thereof. The DNA electrochemical biosensor comprises a gold electrode, a complementary DNA complementary with a target DNA sequence, conductive nanoparticles, and a soluble electrochemical active reagent, wherein a complementary single chain DNA, as a capturing probe, is assembled on the gold electrode; the single chain DNA and the conductive nanoparticles are combined as an electrochemical signal conversion unit for realizing electrochemical response to a DNA hybridizing event. By the preparation method, the sulfhydrylated DNA modified gold electrode adsorbed with the conductive nanoparticles is used as a signal conversion electrode, and through electrode reaction of the soluble electrochemical active reagent, based on base complementing and pairing between the DNA sequences, electrochemical response and detection of the target DNA is realized. The DNA electrochemical biosensor is simple in structure, simple and convenient in preparation process and high in sensibility, can be applied to quick detection of DNA molecules, and has the characteristic of reusability.

Abstract:The spatial arrangement of DNA probes on the electrode surface is of critical significance for the performance of electrochemical biosensors. However, rational control of the probe surface remains challenging. In this work, we develop a capture probe carrying a poly-adenine anchoring block to construct a programmable self-assembled monolayer for a "sandwich-type" electrochemical biosensor. We show that with a co-assembling strategy using a polyA capture probe and 6-mercapto-1-hexanol, the density of the probes on the gold electrode can be simply adjusted by the length of polyA. The electron-transfer effect and thus the hybridization efficiency can as well be optimized by tuning the polyA length. As a result, we obtained an excellent biosensor performance with a limit of detection as low as 5 fM for a synthetic DNA target. We demonstrate the practicability of this system by analyzing a PCR product from Escherichia coli genomic DNA (0.2 pg/μL). On the basis of the ideal electrochemical interface, our polyA-based biosensor exhibited excellent reusability and stability, which is important for potential applications in the onsite analysis for a wide range of targets.

Abstract:A method for detection of DNA hybridization process on the screen-printed electrochemical biosensor was investigated. The screen-printed electrochemical DNA biosensor was immobilized with single-stranded DNA (ssDNA), then adsorbed with electroactive indicator Co(phen)33+. Inductively coupled plasma-Atomic emission spectrometry (ICP-AES) and 1H nuclear magnetic resonance (NMR) were employed to characterize the electrochemical indicator complex which was prepared by the method of complexation reaction. Then cyclic voltammetry (CV) was used to investigate its electrochemical characteristics on the surface of electrodes. On this basis, the process of ssDNA fixed and DNA hybridization event on the electrodes were also studied. Three immobilization methods, direct absorption, covalent binding and electrostatic adsorption, were also discussed. The results indicated that ssDNA was immobilized well by the methods of covalent binding and static adsorption. Meanwhile, the peak current of CV was rising as target DNA hybridized with the probe, which indicated a higher affinity of dsDNA to Co(phen)33+ when the probe was immobilized with electrostatic adsorption. Besides, it displayed peak current is strongly related with target DNA concentration in range of 6.65 × 10-8-4.26 × 10-6 M, R2 = 0.9819. On the basis of the above-mentioned mechanism, the calibration experiment was constructed, and was expected to be used in the detection of disease and pathogenic microorganisms.

Abstract:Gold electrodes were modified with submonolayers of mercaptoacetic acid (RSH) and further reacted with poly(amidoamine) (PAMAM) dendrimers (generation 4.0) to obtain thin films, on which DNA probe was later immobilized to afford a stable recognition layers. The characterization of the PAMAM/RSH-modified electrode was investigated by cyclic voltammetry (CV) and electrochemical impedance measurement. Differential pulse voltammogram (DPV) measurement was used to monitor DNA hybridization with daunomycin (DNR) as indicator. Experiments carried out with these novel materials not only showed an improved DNA attachment quantity on the dendrimers-modified electrodes compared to DNA sensors with oligonucleotides directly immobilized on Au electrodes, but also exhibited a high selectivity, sensitivity and stability for the measurement of DNA hybridization.

Abstract:In this work, two electrochemical DNA sensors was developed based on the target induced structural switching of stem-loop probe (SLP) and surface initiated enzymatic polymerization (SIEP). Both of the electrochemical DNA sensors employed SLPs with the same sequence. However, one had a thiol label at its 3' terminal (the probe was named 3-SLP and the sensor was named 3-SLP-SENS) and the other at its 5' terminal (the probe was named 5-SLP and the sensor was named 5-SLP-SENS). In the initial state of the sensors, both of the probes adopted the stem-loop structure, which shielded the unlabeled terminals of capture probes from being approached. When the loop regions of the capture probes hybridized with the target DNA the conformation of the SLPs was changed to a rigid double-strand, as a result, the 5-SLP released a 3'-OH terminal for SIEP which could be catalyzed by terminal deoxynucleotidyl transferase (TdT). And the 3-SLP released a 5' phosphate terminal which is not suit for SIEP. Thus a signal probe was employed to hybridize with the 5 terminal of 3-SLP and provide a 3'-OH. Both of the sensors were then submitted to the TdT-mediated SIEP. By using biotinylated 2'-deoxyadenosine 5'-triphosphate (biotin–dATP), biotin labels are incorporated into the SIEP-generated long single-stranded DNA. Then avidin–horseradish peroxidases (Av–HRPs) were employed for specific binding to the biotin labels to produce electrochemical signals. The detection performances of two electrochemical DNA sensors were investigated and compared. It was demonstrated that though the 3-SLP–SENS employed extra signal probes, the background current was lower leading to a better detection limit. By taking advantage of SLP and SIEP, this 3-SLP–SENS has been able to detect as low as 0.1pM DNA targets with excellent differentiation ability for even single mismatches.

Abstract:Here we report a robust and sensitive DNA nanostructure-based electrochemical (E-nanoDNA) sensor that utilizes tetrahedral DNA nanostructures (TDNs) as an interfacial probe to detect biomolecules in a single-step procedure. In this study, we have firstly demonstrated that the use of TDNs can significantly suppress electrochemical background signals compared to traditional linear DNA probes upon introduction of base mismatches in the edges of TDNs. After further optimization of the two functional strands in the TDNs, quantitative, one-step detection of DNA can be achieved in the picomolar range in less than 10 min, and directly in complex media. Moreover, the baseline drift of this biosensor can be greatly decreased even after several hours in flowing whole blood in vitro, which suggests that the sensor holds potential to be employed in live animals. Furthermore, through replacing functional strands with aptamers or other DNA elements, this E-nanoDNA sensor can be easily used to probe various analytes, broadening the application range of the proposed sensor.

Abstract:Polyaniline nanowires were electrodynamically deposited onto the glass carbon electrode (GCE) and the diameters of the tips range from 80 to 100 rim examined by a field emission scanning electron microscope (SEM). Oligonucleotides with phosphate groups at the 5' end were covalently linked onto amido groups of polyaniline nanowires in the presence of the water-soluble coupling reagent 1-ethyl-3-(3-dimethylaminopropy-1)-carbodiimide (EDC). The hybridization events were monitored with differential pulse voltammetry (DPV) measurement using methylene blue (MB) as the indicator and the decreases in the peak currents of MB were observed. The approach described here can effectively discriminate complementary from noncomplementary DNA sequence.
