Abstract:Local density approximation within the framework of the density functional theory is applied to calculate the scanning tunnelling microscopy (STM) images of Ar atoms adsorbed on a graphite sheet (Ar/graphite system). It is found that the optimal site of adsorbed Ar atom is at the top of the centre of the carbon hexagon and its equilibrium distance from the graphite surface is about 3.20 Angstrom. We demonstrate that it is the hybridization of the C 2 p electronic states with the Ar 3 p and 4 s electronic states, which renders Ar atoms visible in the STM experiment.

Abstract:Self-assembled strategy has been proven to be a promising vista in constructing organized low-dimensional nanostructures with molecular precision and versatile functionalities on solid surfaces. Herein, we investigate by a combination of scanning tunneling microscopy (STM) and dispersion-corrected density functional theory (DFT), the adsorption of tetracene molecules on the silver substrate and the mechanism mediating the self-assembly on Ag(110). As expected, ordered domain is formed on Ag(110) after adsorption with adjacent molecules being imaged with alternating bright or dim pattern regularly. While such behavior has been assigned previously to the difference of molecular adsorption height, herein, it is possible to investigate essentially the mechanism leading to the periodic alternation of brightness and dimness for tetracene adsorbed on Ag(110) thanks to the consideration of Van der Waals (vdW) dispersion force. It is demonstrated that the adsorption height in fact is same for both bright and dim molecules, while the adsorption site and the corresponding interfacial charge transfer play an important role in the formation of such pattern. Our report reveals that vdW dispersion interaction is crucial to appropriately describe the adsorption of tetracene on the silver substrate, and the formation of delicate molecular architectures on metal surfaces might also offers a promising approach towards molecular electronics.
A General Framework of Scanning Tunneling Microscopy Based on Bardeen's Approximation for Isolated Molecules.

Abstract:Scanning tunneling microscopy (STM) is one of the most popular techniques for precise characterization. Yet, its current theoretical implementation is often based on the periodic boundary condition with the Tersoff-Hamann approximation, which is inefficient to explore the tip states other than the s-wave and to treat properly the charged molecules that are ubiquitous in chemistry. In this work, we establish a general theoretical framework for STM image simulations, which is based on the Bardeen's approximation and utilizes the boundary condition of the cluster model. We develop an analytic algorithm for the precise evaluation of the transfer Hamiltonian matrix, addressing correctly the asymptotic behaviors of the tip states. Numerical results demonstrate that the molecular images under different STM tip states and mapping modes can be quantitatively simulated in the present framework, which paves the avenue for the conclusive investigation of the ground state electronic structures for either neutral or charged molecules.

Abstract:We present a fast and efficient tight-binding (TB) method for simulating scanning tunneling microscopy (STM) imaging of adsorbate molecules on ultrathin insulating films. Due to the electronic decoupling of the molecule from the metal surface caused by the presence of the insulating overlayer, the STM images of the frontier molecular orbitals can be simulated using a very efficient scheme, which also enables the analysis of phase shifts in the STM current. Au-pentacene complex adsorbed on a NaCl bilayer on Cu substrate provides an intricate model system, which has been previously studied both experimentally and theoretically. Our calculations indicate that the complicated shape of the molecular orbitals may cause multivalued constant current surfaces -- leading to ambiguity of the STM image. The results obtained using the TB method are found to be consistent with both DFT calculations and experimental data.

Abstract:A scanning tunneling microscope is used to study the fluorescence of a model charged molecule (quinacridone) adsorbed on a sodium chloride (NaCl)-covered metallic sample. Fluorescence from the neutral and positively charged species is reported and imaged using hyper-resolved fluorescence microscopy. A many-body excitation model is established based on a detailed analysis of voltage, current and spatial dependencies of the fluorescence and electron transport features. This model reveals that quinacridone adopts a large palette of charge states, transient or not, depending on the voltage used and the nature of the underlying substrate. This model has a universal character and explains the electronic and fluorescence properties of many other molecules adsorbed on thin insulators.

Abstract:The highest occupied molecular orbitle(HOMO) and lowest unoccupied molecular orbitle(LUMO) charge density distributions of adsorbed C60 with different orientations are calculated by using discreted variational-local density functional (DV-LDF) method. The theoretical simulations of scanning tunneling microscope (STM) images are based on Tersoff-Hamann theory. The results show that the charge density distribution parttens have their own‘fingerprint’. The LUMO charge distributions are more reliable than HOMO distributions when using them to simulate STM images. The molecular orientations can be easily determined by comparing with observed STM images in experiments and theoretical calculations in the literatures. Morevoer, according to the STM images obtained from our experiments, a new adsorbed orientation of C60 on Si(111)-7×7 surface has been found. Namely, C60 can adsorb with its 5—6 bond facing towards the substrate surface. At the same time, experimentalist can get some useful imformation from the results of this paper, and the orientations of the other molecules can also be determined by using the method.

Abstract:We present a method used to intuitively interpret the STM contrast by investigating individual wave functions originating from the substrate and tip side. We use localized basis orbital density functional theory, and propagate the wave functions into the vacuum region at a real-space grid, including averaging over the lateral reciprocal space. Optimization by means of the method of Lagrange multipliers is implemented to perform a unitary transformation of the wave functions in the middle of the vacuum region. The method enables (i) reduction of the number of contributing tip-substrate wave function combinations used in the corresponding transmission matrix, and (ii) to bundle up wave functions with similar symmetry in the lateral plane, so that (iii) an intuitive understanding of the STM contrast can be achieved. The theory is applied to a CO dimer adsorbed on a Cu(1 1 1) surface scanned by a single-atom Cu tip, whose STM image is discussed in detail by the outlined method.

Abstract:Scanning tunneling microscopy (STM) can detect individual molecular configuration with its high spatial resolution ability, but some intrinsical and extrinsic factors result in the complexities of STM imaging of single molecules. By combining STM experimental work and theoretical simulation with the local density approximation based on Bardeen perturbation method, we have explored the atomic-scale configuration of the following molecular systems: C(60) molecules adsorbed on Si(111)-(7x7); alkanethiol self-assembly monolayers on Au(111); C(60) molecule imaged by STM tip adsorbed with another C(60) molecule; O(2) molecule adsorbed on Ag(110) and CO molecule adsorbed on Cu(111) imaged by CO chemically modified STM tip. Some related problems including: molecule-substrate interactions, STM imaging mechanism, chemically modified STM tip, etc., are discussed.

Abstract:The inelastic scanning tunneling microscopy (STM) has been shown recently (Loth et al. Science 329, 1628 (2010)) to be extendable as to access the nanosecond, spin-resolved dynamics of magnetic adatoms and molecules. Here we analyze theoretically this novel tool by considering the time-resolved spin dynamics of a single adsorbed Fe atom excited by a tunneling current pulse from a spin-polarized STM tip. The adatom spin-configuration can be controlled and probed by applying voltage pulses between the substrate and the spin-polarized STM tip. We demonstrate how, in a pump-probe manner, the relaxation dynamics of the sample spin is manifested in the spin-dependent tunneling current. Our model calculations are based on the scattering theory in a wave-packet formulation. The scheme is nonpertubative and hence, is valid for all voltages. The numerical results for the tunneling probability and the conductance are contrasted with the prediction of simple analytical models and compared with experiments.

Abstract:Scanning tunneling microscopy (STM) topographical images and inelastic electron tunneling spectra (IETS) of a cis-2-butene molecule adsorbed on a Pd(110) surface have been simulated by first-principles calculations. Calculations have eliminated the ambiguity between the STM image and the adsorption orientation caused by the symmetry of the system and local chemical environment. A combination of STM images and IETS spectra has been shown to be particularly useful in determining the configuration of the molecule on the surface.

Abstract:As a fundamental and frequently referred concept in modern chemistry, the molecular orbital plays a vital role in the science of single molecules, which has become an active field in recent years. For the study of single molecules, scanning tunneling microscopy (STM) has been proven to be a powerful scientific technique. Utilizing specific distribution of the molecular orbitals at spatial, energy, and spin scales, STM can explore many properties of single molecule systems, such as geometrical configuration, electronic structure, magnetic polarization, and so on. Various interactions between the substrate and adsorbed molecules are also understood in terms of the molecular orbitals. Molecular engineering methods, such as mode-selective chemistry based on the molecular orbitals, and resonance tunneling between the molecular orbitals of the molecular sample and STM tip, have stimulated new advances of single molecule science.
Scanning Tunneling Microscopy for Molecules: Effects of Electron Propagation into Vacuum

Abstract:Using scanning tunneling microscopy (STM), we experimentally and theoretically investigate isolated platinum phthalocyanine (PtPc) molecules adsorbed on atomically thin NaCl(100) vapor deposited on Au(111). We obtain good agreement between theory and constant-height STM topography. We examine why strong distortions of STM images occur as a function of distance between molecule and STM tip. The images of the highest occupied molecular orbital (HOMO) and the lowest unoccupied molecular orbital (LUMO) exhibit, for increasing distance, significant radial expansion due to electron propagation in the vacuum. Additionally, the imaged angular dependence is substantially distorted. The LUMO image has substantial intensity along the molecular diagonals where PtPc has no atoms. In the electronic transport gap the image differs drastically from HOMO and LUMO, even at energies very close to these orbitals. As the tunneling becomes increasingly off-resonant, the eight angular lobes of the HOMO or of the degenerate LUMOs diminish and reveal four lobes with maxima along the molecular axes, where both, HOMO and LUMO have little or no weight. These images are strongly influenced by low-lying PtPc orbitals that have simple angular structures.

Abstract:Contrast variation of scanning tunneling microscopy (STM) image has been investigated as a function of tip–sample separation on a bis[1,3-di(p-n-tetradecyloxyphenyl)propane-1,3-dionato]copper(II) (abbreviated as C14O–Cu) adlayer on highly oriented pyrolytic graphite with STM. Submolecular features of the molecular core and interdigitated alkyl chain are clearly revealed. A preliminary theoretical calculation is carried out to simulate the image variation. The simulated results are in agreement with STM observation.
Theory of Electron Spin Resonance Spectroscopy in Scanning Tunneling Microscope

Abstract:The integration of scanning tunneling microscopy (STM) and electron spin resonance (ESR) spectroscopy has emerged as a powerful and innovative tool for discerning spin excitations and spin-spin interactions within atoms and molecules adsorbed on surfaces. However, the origin of the STM-ESR signal and the underlying mechanisms that govern the essential features of the measured spectra have remained elusive, thereby significantly impeding the future development of the STM-ESR approach. Here, we construct a model to carry out precise numerical simulations of STM-ESR spectra for a single hydrogenated Ti adatom and a hydrogenated Ti dimer, achieving excellent agreement with experimental observations. We further develop an analytic theory that elucidates the fundamental origin of the signal as well as the essential features in the measured spectra. These new theoretical developments establish a solid foundation for the on-demand detection and manipulation of atomic-scale spin states, with promising implications for cutting-edge applications in spin sensing, quantum information, and quantum computing.

Abstract:High resolution Atomic Force Microscopy (AFM) and Scanning Tunnelling Microscopy (STM) imaging with functionalized tips is well established, but a detailed understanding of the imaging mechanism is still missing. We present a numerical STM/AFM model, which takes into account the relaxation of the probe due to the tip-sample interaction. We demonstrate that the model is able to reproduce very well not only the experimental intra- and intermolecular contrasts, but also their evolution upon tip approach. At close distances, the simulations unveil a significant probe particle relaxation towards local minima of the interaction potential. This effect is responsible for the sharp sub-molecular resolution observed in AFM/STM experiments. In addition, we demonstrate that sharp apparent intermolecular bonds should not be interpreted as true hydrogen bonds, in the sense of representing areas of increased electron density. Instead they represent the ridge between two minima of the potential energy landscape due to neighbouring atoms.

Abstract:While Scanning Tunneling Microscopy (STM) has evolved as an ideal tool to study surface chemistry at the atomic scale, the identification of adsorbed species is often not straightforward. This paper describes a way to reliably identify H2O, CO and O-2 on the TiO2 anatase (101) surface with STM. These molecules are of a key importance in the surface chemistry of this and many other (photo-) catalytic materials. They exhibit a wide variety of contrasts in STM images, depending on the tip condition. With clean, metallic tips the molecules appear very similar, i.e., as bright, dimer-like features located in the proximity of surface Ti-5c atoms. However, each species exhibits a specific response to the electric field applied by the STM tip. It is shown that this tip adsorbate interaction can be used to reliably ascertain the identity of such species. The tip adsorbate interactions, together with comparison of experimental and calculated STM images, are used to analyse and revisit the assignments of molecular adsorbed species reported in recent studies.
Tracking Electron Dynamics of Single Molecules in Scanning Tunneling Microscopy Junctions with Laser Pulses

Abstract:On the basis of real-time simulations, we devise a method to extend the capability of scanning tunneling microscopy (STM) to track the electronic dynamics of molecules on a material's surface with the ultrafast temporal resolution of laser pulses. The intrinsic mechanism of visualization of electronic dynamics by measuring tunneling charge is attributed to the interference between the electronic oscillations stimulated by pump and probe pulses. The charge-transfer rate from molecule to the surrounding environment can be estimated with the decay time of electronic dynamics, which can also be detected by measuring the tunneling charge across the STM junction. Moreover, it is found that the tunneling charge can be varied precisely by changing the carrier-envelope phase (CEP) of the pulses, and this phase-dependence of tunnelling diminishes as the duration of incident laser pulses increases. The proposed scheme provides an alternative means for visualization of electron dynamics of single molecules by measuring tunnelling charges.

Abstract:In terms of the molecular design for thermally activated delayed fluorescence (TADF), the high degree of spatial separation of frontier molecular orbitals can be achieved through constructing cofacial donor-acceptor alignment in a through-space charge transfer (TSCT) framework. When extremely low Delta E-ST is realized, TSCT-TADF molecules still suffer a low radiative transition rate (k(r)) of the emissive TSCT state. Compact TSCT-TADF emitters, mCz-Xo-TRZ and dCz-Xo-TRZ, have been reported, showing a high photoluminescence quantum yield (PLQY) with large k(r). To explore the physical mechanism of high PLQY and large k(r) in the TSCT conformation, comprehensive theoretical calculations on geometries, excitation energies, transition character, strong and weak electronic coupling, and vibration analysis on structural reorganization accompanied by time-resolved spectroscopy were applied to illustrate the electronic coupling mechanism in the compact and rigid TSCT framework and reveal the limited structural relaxation contributing to the nonradiative dissipation in excited states. This work contributes a deep understanding of the electronic interaction mechanism in TSCT molecular frameworks and provides theoretical guidance for the rational design of TSCT luminescent materials.

Abstract:This article presents theoretical simulations of scanning tunnelling microscope (STM) images and spectra of nanostructures. It begins with an overview of the theories of STM and scanning tunnelling spectroscopy (STS), focusing on four main approaches: the perturbation or Bardeen approach, the Tersoff–Hamann approach and its extension, the scattering theory or Landauer–Bütticker approach, and the non-equilibrium Green's function or Keldysh approach. It then considers conventional STM and STS experimental investigations of various systems including clean surfaces, ad-atoms, single molecules, self-assembled monolayers, and nanostructures. It also discusses STM activities that go beyond conventional STM images and STS, such as functionalized STM tip, inelastic spectroscopy identification, manipulation, molecular electronics and molecular machines.

Abstract:Photosynthesis is a fundamental process that converts solar energy into chemical energy. Understanding the microscopic mechanisms of energy transfer in photosynthetic systems is crucial for the development of novel optoelectronic materials. Simulating these processes poses significant challenges due to the intricate interactions between electrons and phonons, compounded by static disorder. In this work, we present a numerically nearly exact study using the time-dependent density matrix renormalization group (TD-DMRG) method to simulate the quantum dynamics of the Fenna-Matthews-Olson (FMO) complex considering an eight-site model with both thermal and static disorders. We employ the thermo-field dynamics formalism for temperature effects. We merge all electronic interactions into one large matrix product state (MPS) site, boosting accuracy efficiently without increasing complexity. Previous combined experimental and computational studies indicated that the static disorders range from 30 to 90 cm-1 for different FMO sites. We employ a Gaussian distribution and the auxiliary bosonic operator approach to consider the static disorder in our TD-DMRG algorithm. We investigate the impact of different initial excitation sites, temperatures, and degrees of static disorder on the exciton dynamics and temporal coherence. It is found that under the influence of the experimentally determined static disorder strength, the exciton population evolution shows a non-negligible difference at zero temperature, while it is hardly affected at room temperature.
