A new HLA-A allele, A*3113, identified by sequence-based typing in the Chinese population.

Abstract:More laboratories are now using polymerase chain reaction sequence-based typing (PCR-SBT) to characterize new HLA alleles, which are first identified by unusual reactions or probe patterns in PCR sequence-specific primer (PCR-SSP) typing or PCR sequence-specific oligonucleotide (PCR-SSO) typing, respectively (1–3). Here, we described a new HLA-A*3113 allele which has been identified in the Chinese population. The new HLA-A*3113 allele showed an unexpected reaction pattern in LIFEMATCH HLA DNA Typing System (Tepnel Lifecodes, Stamford, CT, USA). The HLA-A*24XX,31XX typing was obtained by analysis software if the probe ID 347 is positive. These results indicated the presence of a novel HLA allele. To confirm the presence of a novel allele in the sample, we amplified the HLA-A*24 and HLA-A*31 alleles separately by using allele-specific primers and sequenced for exon 2 and 3 according to Blasczyk et al. (http://www.ihwg.org). The sequencing results showed HLA-A alleles of the sample as HLA-A*2402 and the new allele. We also investigated the sample by using PCR-SBT method after cloning. The entire coding region of HLA-A gene was amplified by PCR from genomic DNA; then amplified PCR product was directly ligated into pCR4-TOPO vector and cloned by using TOPO cloning sequencing kit (Invitrogen Co., Carlsbad, CA, USA). Many recombinant colonies of the sample on Luria-Bertani (LB) plates were selected at random, and plasmid DNA was extracted from each colony and used as template for sequencing reaction. Both strands of exons 2, 3 and 4 of HLA-A were sequenced. The sequencing results also showed HLA-A alleles of the sample as HLA-A*2402 and the variant allele. The variant allele has been officially named HLA-A*3113 by the WHO Nomenclature Committee. The sequences of exons 2, 3 and 4 of HLA-A*3113 are identical to those of HLA-A*310102 except for a single nucleotide change at position 456 in exon 3 from G to C (Figure 1), which results in an amino acidic substitution from E to D in the codon 128. The sample was typed as HLA-A*2402,*3113; HLA-B*1501,*4002; HLA-DRB1*0901,*1101. Alignment of the exon 3 of A*3113 with the sequences of A*310102. Dashes indicate nucleotide identity with the A*310102 sequence. Numbers above the sequence correspond to nucleotide position. The nucleotide position 456 in exon 3 of HLA-A is conservative in which most of the alleles are guanine; nowadays only HLA-A*020105 and HLA-A*3113 alleles have nucleotide substitution at this position. The HLA-A*3113 is the first reported allele whose nucleotide was changed from G to C at position 456 in exon 3. In order to discriminate the HLA-A*3113 allele among A*31, specific primers were designed which based on the single nucleotide mutation in exon 3 are as follows: A*3113-F 5′-gattacatcgccttgaacgac-3′; A*3113-R 5′-gcggagccactccacgcacgt-3′. The primer pairs specifically amplified a 144-bp product of the A*3113 allele.
