Abstract:Cinnamaldehyde amino acid Schiff base (CAAS) is a new class of safe, bioactive compounds which could be developed as potential antifungal agents for fungal infections. To design new cinnamaldehyde amino acid Schiff base compounds with high bioactivity, the quantitative structure-activity relationships (QSARs) for CAAS compounds against Aspergillus niger (A. niger) and Penicillium citrinum (P. citrinum) were analysed. The QSAR models (R-2 = 0.9346 for A. niger, R-2 = 0.9590 for P. citrinum,) were constructed and validated. The models indicated that the molecular polarity and the Max atomic orbital electronic population had a significant effect on antifungal activity. Based on the best QSAR models, two new compounds were designed and synthesized. Antifungal activity tests proved that both of them have great bioactivity against the selected fungi.

Abstract:Cinnamaldehyde, of the genius Cinnamomum, is a major constituent of the bark of the cinnamon tree and possesses broad-spectrum antimicrobial activity. In this study, we used best multiple linear regression (BMLR) to develop quantitative structure activity relationship (QSAR) models for cinnamaldehyde derivatives against wood-decaying fungi Trametes versicolor and Gloeophyllun trabeum. Based on the two optimal QSAR models, we then designed and synthesized two novel cinnamaldehyde compounds. The QSAR models exhibited good correlation coefficients: R-Tv(2) = 0.910 for Trametes versicolor and R-Gt(2) = 0.926 for Gloeophyllun trabeum. Small errors between the experimental and calculated values of two designed compounds indicated that these two QSAR models have strong predictability and stability.

Abstract:In past work, QSAR (quantitative structure-activity relationship) models of cinnamaldehyde analogues and derivatives (CADs) have been used to predict the activities of new chemicals based on their mass concentrations, but these approaches are not without shortcomings. Therefore, molar concentrations were used instead of mass concentrations to determine antifungal activity. New QSAR models of CADs against Aspergillus niger and Penicillium citrinum were established, and the molecular design of new CADs was performed. The antifungal properties of the designed CADs were tested, and the experimental Log AR values were in agreement with the predicted Log AR values. The results indicate that the improved QSAR models are more reliable and can be effectively used for CADs molecular design and prediction of the activity of CADs. These findings provide new insight into the development and utilization of cinnamaldehyde compounds.

Abstract:Cinnamaldehyde displays strong antifungal activity against fungi such as Aspergillus niger, but its precise molecular mechanisms of antifungal action remain inadequately understood. In this investigation, we applied chemoproteomics and bioinformatic analysis to unveil the target proteins of cinnamaldehyde in Aspergillus niger cells. Additionally, our study encompassed the examination of cinnamaldehyde's effects on cell membranes, mitochondrial malate dehydrogenase activity, and intracellular ATP levels in Aspergillus niger cells. Our findings suggest that malate dehydrogenase could potentially serve as an inhibitory target of cinnamaldehyde in Aspergillus niger cells. By disrupting the activity of malate dehydrogenase, cinnamaldehyde interferes with the mitochondrial tricarboxylic acid (TCA) cycle, leading to a significant decrease in intracellular ATP levels. Following treatment with cinnamaldehyde at a concentration of 1 MIC, the inhibition rate of MDH activity was 74.90 %, accompanied by an 84.5 % decrease in intracellular ATP content. Furthermore, cinnamaldehyde disrupts cell membrane integrity, resulting in the release of cellular contents and subsequent cell demise. This study endeavors to unveil the molecular-level antifungal mechanism of cinnamaldehyde via a chemoproteomics approach, thereby offering valuable insights for further development and utilization of cinnamaldehyde in preventing and mitigating food spoilage.

Abstract:Research applications in chemoinformatics and toxicoinformatics increasingly use representations of molecules in the form of numerical descriptors that capture the structural characteristics and properties of molecules. These representations are useful for ADME/toxicity prediction, diversity analysis, library design, QSAR/QSPR, virtual screening, and other purposes. Molecular descriptors have ranged from relatively simple forms calculated from simple two-dimensional (2D) chemical structures to more complex forms representing three-dimensional (3D) chemical structures or complex molecular fingerprints consisting of numerous bit positions to represent specific chemical information. The Mold(2) software was developed to enable the rapid calculation of a large and diverse set of descriptors encoding two-dimensional chemical structure information. Comparative analysis of Mold(2) descriptors with those calculated by Cerius(2), Dragon, and Molconn-Z oil several data sets using Shannon entropy analysis demonstrated that Mold(2) descriptors convey a similar amount of information. In addition, using the same classification method, slightly better models were generated C, using Mold(2) descriptors compared to those generated using descriptors from the compared commercial software packages. The low computing cost for Mold(2) makes it suitable not only for small data sets, such as in QSAR, but also for large databases in virtual screening. High reproducibility and reliability are expected because Mold(2) does not require 3D structures. Mold(2) is freely available to the public (http://www.fda.gov/nctr/science/centers/toxicoinformatics/index.htm).
Predicting Antimicrobial Properties of Lignin Derivatives Through Combined Data Driven and Experimental Approach

Abstract:Meta-analysis, experimental and data-driven quantitative structure–activity relationship (QSAR) models were developed to predict the antimicrobial properties of lignin derivatives. Five machine learning algorithms were applied to develop QSAR models based on the ChEMBL, a public non-lignin specific database. QSAR models were refined using ordinary-least-square regressions with a meta-analysis dataset extracted from literature and an experimental dataset. The minimum inhibition concentration (MIC) values of compounds in the meta-analysis dataset correlate to classification-based descriptors and the number of aliphatic carboxylic acid groups (R2 = 0.759). Comparatively, QSARs derived from the experimental datasets suggest that the number of aromatic hydroxyl groups were better predictors of Bacterial Load Difference (BLD, R2 = 0.831) for Bacillus subtilis, while the number of alkyl aryl groups were the strongest correlation in predicting the BLD (R2 = 0.682) of Escherichia coli. This study provides insights into the type of descriptors that correlate to antimicrobial activity and guides the valorization of lignin into sustainable antimicrobials for potential applications in food preservation, fermentation, and other industrial sectors.
Screening, Synthesis, and QSAR Research on Cinnamaldehyde-Amino Acid Schiff Base Compounds As Antibacterial Agents

Abstract:Development of new drugs is one of the solutions to fight against the existing antimicrobial resistance threat. Cinnamaldehyde-amino acid Schiff base compounds, are newly discovered compounds that exhibit good antibacterial activity against gram-positive and gram-negative bacteria. Quantitative structure–activity relationship (QSAR) methodology was applied to explore the correlation between antibacterial activity and compound structures. The two best QSAR models showed R2 = 0.9354, F = 57.96, and s2 = 0.0020 against Escherichia coli, and R2 = 0.8946, F = 33.94, and s2 = 0.0043 against Staphylococcus aureus. The model analysis showed that the antibacterial activity of cinnamaldehyde compounds was significantly affected by the polarity parameter/square distance and the minimum atomic state energy for an H atom. According to the best QSAR model, the screening, synthesis, and antibacterial activity of three cinnamaldehyde-amino acid Schiff compounds were reported. The experiment value of antibacterial activity demonstrated that the new compounds possessed excellent antibacterial activity that was comparable to that of ciprofloxacin.

Abstract:The purpose of this study was to synthesize hydrophilic cinnamaldehyde Schiff base compounds and investigate those bioactivity. A total of 24 Schiff base compounds were synthesized using a simple approach with 3 cinnamaldehyde derivates and 8 amino acids as raw materials. The structures of synthesized compounds were confirmed using FTIR, 1HNMR, HRMS purity and melting point. The antimicrobial activities of new compounds were evaluated with fluconazole and ciprofloxacin as the control against Aspergillus niger, Penicillium citrinum, Escherichia coli and Staphylococcus aureus. Findings show that major compounds exhibited significant bioactivity. Results from the structure–activity relationship suggest that both –p-Cl on benzene ring of cinnamaldehyde and the number of –COOK of amino acid salts significantly contributed to antimicrobial activity.

Abstract:Quantitative structure-activity relationships (QSARs) for 35 cinnamamides were studied. By using a genetic algorithm (GA), a group of multiple regression models with high fitness scores was generated. From the statistical analyses of the descriptors used in the evolution procedure, the principal features affecting the anticonvulsant activity were found. The significant descriptors include the partition coefficient, the molar refraction, the Hammet sigma constant of the substituents on the benzene ring, and the formation energy of the molecules. It could be found that the steric complementarity and the hydrophobic interaction between the inhibitors and the receptor were very important to the biological activity, while the contribution of the electronic effect was not so obvious. Moreover, by construction of the spline models for these four principal descriptors, the effective range for each descriptor was identified.

Abstract:Using comparative molecular field analysis (CoMFA) and comparative molecular similarity indices analysis (CoMSIA), three dimensional structure-activity relationship (3D-QSAR) has been studied on a series of novel triazole antifungal compounds. For the CoMFA study, two different pharmacophoric conformations were compared and conformation generated from our previous homologous enzyme-inhibitor docking model got better results. Variation of grid spacing was used during the optimization of the CoMFA model. For the CoMSIA study, the influence of the combination of different field types was evaluated and the best combination was considered to be of steric, electrostatic, hydrophobic and H-bonding acceptor fields. Variation of grid spacing and attenuation factor was used to get the best CoMSIA model. The resulting CoMFA and CoMSIA models had a cross validated coeffiecient q(2) of 0.718 and 0.655 respectively, which showed strong predictive ability on both test set and training set. The 3D contour maps of CoMFA and CoMSIA provided smooth and interpretable explanation of the structure-antifungal activity relationship for the compounds. The analysis of the 3D contour plots permitted interesting conclusions about the effects of different substituent groups at different position of the phenyl group on the antifungal activity, which will guide the design of novel antifungal compounds with relatively high activity.
QSAR and molecular design of some quinoline derivatives as antimicrobial

Abstract:The relationship between the structures and the antibacterial activities of 15 quinoline derivatives was studied by density functional theory (DFT) at the B3LYP/6-31G (d, p) basis set and stepwise multiple linear regression analysis(SMLR) method. The main independent factors which affected the activities of the compounds were determined by stepwise regression analysis, and then a QSAR model was established. The stability and predictive ability of the model were examined by "leave-one-out" (LOO) cross-validation method. The results suggest that the nucleophilic frontier electron density of C5 atom (f(C5)(N)) and the bond order of C9-N1 (BC9-N1) are the predominant factors affecting antibacterial activity against S. aureus. The fitting correlation coefficient (R-2) and the cross-validation coefficient (q(2)) values are 0.814 and 0.734, respectively, showing this model with a good predictability. Based on this-QSAR (Quantitative-structure-activity relationship) study, four new compounds with high antibacterial activities were theoretically designed.

Abstract:A 3D-QSAR study was conducted on a series of cinnamamides with anticonvulsant activities using comparative molecular similarity indices analysis (CoMSIA) and comparative molecular field analysis (CoMFA). In the current work, all-space searching procedure was applied to minimize the field sampling process. The comparison of sensitivity of CoMFA and CoMSIA to the different space orientation showed that the CoMSIA q2 values were less sensitive to the translations and rotations of the aligned molecules with respect to the lattice compared with CoMFA. After all-space searching calculations, we could come up with a good CoMSIA model (q2 and r2 values equal to 0.742 and 0.917, respectively) and the validity of the model was confirmed by additional five compounds in the external test set. Contour surfaces for the molecular fields are presented. These results provide useful information in the characterization and identification of the potential mechanisms of intermolecular interactions between ligand and receptor.
QSAR study of cinnamylphenol derivatives as EBV-EA inhibitors

Abstract:In this work some chemo metrics methods were applied for modeling and predicting the inhibitory activity of cinnamylphenol derivatives with 2D-autocorrelation descriptors calculated from the molecular structure alone for the first time. The stepwise multiple linear regression (Stepwise -MLR) and particle swarm optimization (PSO) methods were used to select descriptors which are responsible for the inhibitory activity of these compounds. Mathematical models are obtained by support vector machine (SVM), least squares support vector machine regression (LSSVM) and multiple linear regression (MLR). The square of the correlation coefficient (R~2=0.990), the square of correlation coefficients (R2ext) of predicting set (R_(ext)~2=0.955), and the obtained statistical parameter of 'leave-one-out' (LOO) on PSO-v-SVM model was 0.930, which revealed the reliability of the model. Our best QSAR model illustrates the importance of an adequate distribution of atomic properties represented in topological frames and reveals the polarizability, van der Waals volumes, Sanderson and electron negativities as the most influencing atomic properties in the structures of the cinnamylpbenol derivatives. A comparison with other approaches such as the Randic molecular profiles, Geometrical, 3D-MoRSE, Quantum chemical parameters and RDF descriptors were also carried out.

Abstract:A new concise and facile method was explored to synthesize a collection of new 3-arylidene azetidin-2-ones, which could be regarded as the derivatives of the hybrid scaffold of bioactive natural cinnamamide and heterocycle azetidi-2-one. The structures of the synthesized compounds were characterized by 1H, 13C NMR, and MS; and their antifungal activity were evaluated against Alternaria solani Sorauer. These antifungal data were subjected to a quantitative structure-activity relationship (QSAR) analysis using Codessa software on the basis of the results from B3LYP/6-31G(d,p) quantum calculations. The best regressive model revealed that potentially more active compounds should have low dipole moments and QC-min (minimal net atomic charge for a C atom), and high QO-max (maximal net atomic charge for an O atom) and QN-min (minimal net atomic charge for an N atom). The most potent compound 7k could lead to intracellular accumulation of reactive oxygen species, dissipation of mitochondrial transmembrane potential, and an autophagy-like cell death process in A. solani Sorauer. Taken together, these results laid the foundation for further design of improved crop-protection agents based on this hybrid scaffold.
Three-Dimension Quantitative Structure-Activity Relationship Analysis of Some Cinnamamides Using Comparative Molecular Similarity Indices Analysis (CoMSIA)

Abstract:Comparative molecular similarity indices analysis (CoMSIA) has been applied to a data set of cinnamamides. Five different properties: steric, electrostatic, hydrophobic, H-bond donor and H-bond acceptor, assumed to cover the major contributions to ligand binding, were used to generate the 3D-QSAR model. A significant cross-validated correlation coefficient q 2 (0.691) was obtained, indicating the statistical significance of the model for untested compounds of this class. The model was used to predict the anticonvulsant activities of five test-set compounds, and the predicted values were in good agreement with the experimental results. Moreover, from the contour maps, the key features vital to ligand binding have been identified, which are important for us to trace the important properties and gain insight into the potential mechanisms of intermolecular interactions between ligand and receptor.
Synthesis, Antifungal Activity And Qsar Of Some Novel Carboxylic Acid Amides

Abstract:A series of novel aromatic carboxylic acid amides were synthesized and tested for their activities against six phytopathogenic fungi by an in vitro mycelia growth inhibition assay. Most of them displayed moderate to good activity. Among them N-(2-(1H-indazol-1-yl)phenyl)-2-(trifluoromethyl)benzamide (3c) exhibited the highest antifungal activity against Pythium aphanidermatum (EC50 = 16.75 mu g/mL) and Rhizoctonia solani (EC50 = 19.19 mu g/mL), compared to the reference compound boscalid with EC50 values of 10.68 and 14.47 mu g/mL, respectively. Comparative molecular field analysis (CoMFA) and comparative molecular similarity indices analysis (CoMSIA) were employed to develop a three-dimensional quantitative structure-activity relationship model for the activity of the compounds. In the molecular docking, a fluorine atom and the carbonyl oxygen atom of 3c formed hydrogen bonds toward the hydroxyl hydrogens of TYR58 and TRP173.

Abstract:Flavonoids, generated by plants upon attack by a range of pathogens, are demonstrated to have a role in biotic and abiotic stress response phenomena in plants, and there is increasing evidence for the antibacterial, antifungal, and antiviral activities of these compounds. Using the bioisosterism strategy, a series of 2-aryl-4-chromanone derivatives based upon the structure of flavanones, a kind of flavonoid phytoalexins, were synthesized and tested for the antifungal activity against Pyricularia grisea, which have been reported in our previous papers. To further explore the comprehensive structure-activity relationship and construct the binding model for the antifungal compounds, two kinds of molecular field analysis techniques, comparative molecular field analysis (CoMFA) and comparative molecular similarity indices analysis (CoMSIA), were performed following a Hansch-Fujita QSAR study. Superimpositions were performed using three alignment rules, that is, centroid-based alignment, common substructure-based alignment, and field fit alignment, and statistically reliable models with good predictive power (CoMFA r(2) = 0.952, q(2) = 0.727; CoMSIA r(2) = 0.965, q(2) = 0.751) were achieved on the basis of the common substructure-based alignment. The combined results of CoMFA, CoMSIA, and former Hansch-Fujita QSAR analyses resulted in comprehensive understanding about the structure-activity relationships, which led to this construction of a plausible binding model of the title compounds.
Design, synthesis and SAR study of novel sulfonylureas containing an alkenyl moiety

Abstract:A series of sulfonylurea compounds was designed and synthesized via introducing an alkenyl moiety into the aryl-5 position and most title compounds exhibited enhanced antifungal activities and limited herbicidal activities compared with chlorsulfuron. Then, a CoMSIA calculation for antifungal activities was carried out to establish a 3D-QSAR model in which a cross-validated q(2) of 0.585 and a correlation coefficient r(2) of 0.989 were obtained. The derived model revealed that hydrophobic and electrostatic fields were the two most important factors for antifungal activity. Structure optimization was performed according to the CoMSIA model and compound 9z was found to be as potent as chlorothalonil in vitro against C. cornigerum, the pathogen of the wheat sharp eyespot disease. In order to study the fungicidal mechanism, 9z was successfully docked into yeast AHAS using a flexible molecular docking method and the resulting binding pattern was similar to that of chlorimuron-ethyl, indicating that the antifungal activity of compounds 9 was probably due to the inhibition of fungal AHAS.

Abstract:The commercially available dimethomorph is a mixture of two isomers, among which Z- dimethomorph has an excellent control effect against oomycetes, while E-dimethomorph has less fungicidal activity. Therefore, in this paper, a series of novel benzofuran-modified cinnamamide derivatives were designed and synthesized by "fixing" the cis-styrene group in Z-dimethomorph with benzofuran group. And the modification of the molecular structure of cinnamamide compounds could be beneficial to improve its practical application performance. The synthesized products were evaluated for their antifungal activity against 7 strains of phytopathogenic fungi. It was found that the antifungal spectrum and fungicidal activities of some compounds were improved compared with the commercial fungicides dimethomorph and flumorph. Furthermore, for benzofuran-modified cinnamamide derivatives, substituted bis-methoxy in the phenyl ring of cinnamate is crucial to inhibit Phytophthora infestans and Phytophthora dreschsleri.

Abstract:In the present study, classification and regression trees (CART) was employed for quantitative structure–activity relationships (QSAR) studies of heterogeneous sets of antimicrobial agents against Candida albicans, compared with multiple linear regression (MLR). More than hundred descriptors calculated by Material Studio 4.0 software system were used as the original variables for CART modeling. As to MLR modeling, the splitting variables in CART were taken as the original inputs. Experimental results revealed that the well correlation between the structurally heterogeneous series of antimicrobial agents and the antimicrobial potencies against C. albicans was obtained by CART. In addition, descriptors S_ssO, octupole-yyz, heat of formation, Balaban index-JX, octupole-xzz, shadow_Ly, dipole-z, molecular flexibility, shadow_YZ, Zagreb index, quadrupole-yz and density were found to play the most predominant roles in the antimicrobial activities against C. albicans.
