Abstract:With the aim of developing widely applicable gene markers for phylogenetic reconstructions at low taxonomic level, we tested the low copy nuclear Conserved Ortholog Set (COS) genes. Most of the 15 genes tested provided good amplification efficiency (as compared with rbcL) from a set of 67 representative angiosperm families. Nine selected COS markers were further characterized at both intra‐ and interfamilial level on a test set, including 25 species representative of 15 different families. While four of the COS led to incongruent results, the remaining five improved the phylogenetic reconstructions of closely related species as illustrated in the case of Orobanchaceae species. They were found to be highly informative in phylogenetic reconstruction of congeneric species, where introns provide a higher proportion of parsimony informative sites in comparison with traditional phylogenetic markers such as ITS and matK. At higher phylogenetic distance, where only coding regions could be aligned, the polymorphism levels of the COS ranged between those of ndhF and matK.

Abstract:Development of molecular markers such as SSR (simple sequence repeat), DArT (diversity arrays technology) and SNP (single nucleotide polymorphism) is fundamental for linkage map construction and QTL mapping. However, DArT and SNP genotyping require special tools, and detection of SSR polymorphisms requires time-consuming polyacrylamide electrophoresis. Furthermore, many markers have been mapped in different populations such that their genetic positions are inconsistent. Recently, InDel (insertion and deletion) markers have become popular in genetic map construction and map-based cloning.

Abstract:Background Foxtail millet ( Setaria italica (L.) Beauv.) is an important gramineous grain-food and forage crop. It is grown worldwide for human and livestock consumption. Its small genome and diploid nature have led to foxtail millet fast becoming a novel model for investigating plant architecture, drought tolerance and C 4 photosynthesis of grain and bioenergy crops. Therefore, cost-effective, reliable and highly polymorphic molecular markers covering the entire genome are required for diversity, mapping and functional genomics studies in this model species. Result A total of 5,020 highly repetitive microsatellite motifs were isolated from the released genome of the genotype 'Yugu1’ by sequence scanning. Based on sequence comparison between S. italica and S. viridis , a set of 788 SSR primer pairs were designed. Of these primers, 733 produced reproducible amplicons and were polymorphic among 28 Setaria genotypes selected from diverse geographical locations. The number of alleles detected by these SSR markers ranged from 2 to 16, with an average polymorphism information content of 0.67. The result obtained by neighbor-joining cluster analysis of 28 Setaria genotypes, based on Nei’s genetic distance of the SSR data, showed that these SSR markers are highly polymorphic and effective. Conclusions A large set of highly polymorphic SSR markers were successfully and efficiently developed based on genomic sequence comparison between different genotypes of the genus Setaria . The large number of new SSR markers and their placement on the physical map represent a valuable resource for studying diversity, constructing genetic maps, functional gene mapping, QTL exploration and molecular breeding in foxtail millet and its closely related species.
Development of 16 Single‐copy Nuclear Gene Markers for Oreocharis Auricula, a Perennial Herb in China

Abstract:Premise We developed single‐copy nuclear DNA markers for a perennial herb, Oreocharis auricula (Gesneriaceae), to help infer the evolutionary history of the genus Oreocharis in subtropical China. Methods and Results We screened 834 putative single‐copy nuclear genes from transcriptomes of 11 species of Primulina using the Illumina HiSeq 2000 platform. Based on the screening results, we developed 16 primer sets for accessions of O. auricula representing three wild populations. The number of alleles per locus ranged from three to 34. The levels of expected and observed heterozygosity varied from 0.000 to 0.372 and 0.000 to 0.650, respectively. The markers were successfully cross‐amplified in the related species O. magnidens, O. speciosa, O. maximowiczii, and O. henryana. Conclusions The newly developed markers will facilitate further studies on genetic diversity and phylogeographic structure throughout the distributional range of O. auricula. Additionally, these markers may be useful for other related species in Gesneriaceae.
Development of Functional SNP Markers Anchored PpKO Gene in Pear

Abstract:The functional markers based on gene sequences are ideal markers for genotyping,gene mapping and marker assistant selection for associated traits. In this research,5 PCR primer pairs were designed according to the cDNA sequence of PpKO gene in pear which codes the protein of ent-kaurene oxidase(KO),one of the key enzymes in the path of gibberellin synthesis. These primer pairs were tested in the population derived from the cross of‘Aishengli’×‘Chili’by high resolution melting(HRM) ananlysis,and one of them was selected for genotyping. Furthermore,the fine genotyping function of this primer pair was confirmed by 9 cultivars. Sequencing and comparison of amplicons from the progenies and the 9 cultivars showed that the primer pair could amplified a fragment of 200 bp in length,which located in the eighth exon of PpKO gene,with 2 non-synonymous SNPs(single nucleotide polymor- phisms)detected. The two SNPs are genetic markers suitable for high resolution analysis,which are useful tools for genetic mapping,gene location and germplasm identification.

Abstract:BACKGROUND:Crossostephium chinense is a traditional Chinese medicinal herb and it is often cultivated as an ornamental plant. Previous studies on this species mainly focused on its chemical composition and it was rarely represented in genetic studies, and thus genomic resources remain scarce.METHODS AND RESULTS:Both chloroplast and nuclear polymorphic microsatellites of C. chinense were screened from genome skimming data of two individuals. 64 and 63 cpSSR markers were identified from two chloroplast genomes of C. chinense. A total of 133 polymorphic nSSRs were developed. Ten nSSRs were randomly selected to test their transferability across 35 individuals from three populations of C. chinense, and 20 individuals each of Artemisia stolonifera and A. argyi. Cross-amplifications were successfully done for C. chinense and were partially amplified for both Artemisia species. The number of alleles varied from two to nine. The observed heterozygosity and expected heterozygosity per locus ranged from 0.000 to 0.286 and from 0.029 to 0.755, respectively.CONCLUSIONS:In this study, we developed polymorphic cpSSRs and nSSRs markers for C. chinense based on genome skimming sequencing. These genomic resources will be valuable for population genetics and conservation studies in C. chinense and Artemisia.

Abstract:Abstract Chinese cabbage (Brassica rapa L. syn. B. campestris L., AA, 2n=20) is highly popular green leafy vegetable in the triangle of U, with China serving as its primary center of origin and diversification. Plant height, rosette leaf diameter, and disease resistance have always been important selection criteria for Chinese cabbage. In this study, we conducted re-sequencing on 55 Chinese cabbage accessions collected from China, Japan and Korea, followed population genetic evolutionary analysis and genome-wide association study (GWAS). Our findings unveiled a lack of significant population structure among these accessions, implying a possible evolutionary link or hybridization between Japanese and Korean Chinese cabbages with their Chinese counterparts. GWAS analysis results revealed that BrASD1, BrZHD13, BrGH3.3, and BrGH3.6 regarded as potential candidate genes highly associated with plant height in Chinese cabbage. Moreover, we also identified two single nucleotide polymorphisms (SNPs) loci associated with rosette leaf diameter and one SNP locus associated with downy mildew resistance, respectively. Furthermore, a novel tightly linked Insertion-deletion (InDel) marker on the end of A04 chromosome in B. rapa, SMB.4, has been developed. And SMB.4 can potentially serve as a useful molecular marker screening the genetic resources with downy mildew resistance and application for the downy mildew resistance breeding of Brassica crops.
Isolation and Characterization of Chromosomal Markers in Poa Pratensis

Abstract:Background: Poa pratensis L. is a turf grass and forage crop used worldwide. Being a facultative apomictic species, P. pratensis has a highly variable chromosome number. Chromosomal markers constitute a powerful tool for chromosome identification and for various aspects of genomic research. However, currently, no chromosomal markers are available for P. pratensis.Results: Four novel chromosome markers were isolated from a screen of Cot-1 DNA libraries, combined with fluorescence in situ hybridization ( FISH) in Poa pratensis. Three tandemly repetitive sequences (PpTR-1, PpTR-2, and PpTR-3) were characterized as subtelomeric. Monomers of 318 bp, 189 bp and 189 bp were identified in PpTR-1, PpTR-2, and PpTR-3, respectively. One tandemly repetitive sequence (PpCR-1) was shown to be centromeric or pericentromeric, and it had a monomer of 27 bp. The distribution patterns of PpTR-1, PpTR-2, and PpTR-3 were highly conserved across different P. pratensis cultivars and in the distantly related Poa species, whereas PpCR-1 was conserved across different P. pratensis cultivars, but less conserved across Poa species.Conclusion: In this study, we report the identification and characterization of four novel chromosomal markers in P. pratensis. These chromosomal markers are powerful tools for accurate assessment of chromosome count, genomic and phylogenetic analyses, as well as studies of apomixis in P. pratensis.

Abstract:Abstract Background Carex L. is one of the largest genera in the Cyperaceae family and an important vascular plant in the ecosystem. However, the genetic background of Carex is complex and the classification is not clear. In order to investigate the gene function annotation of Carex , RNA-sequencing analysis was performed. Simple sequence repeats (SSRs) were generated based on the Illumina data and then were utilized to investigate the genetic characteristics of the 79 Carex germplasms. Results In this study, 36,403 unigenes with a total length of 41,724,615 bp were obtained and annotated based on GO, KOG, KEGG, NR databases. The results provide a theoretical basis for gene function exploration. Out of 8776 SSRs, 96 pairs of primers were randomly selected. One hundred eighty polymorphic bands were amplified with a polymorphism rate of 100% based on 42 pairs of primers with higher polymorphism levels. The average band number was 4.3 per primer, the average distance value was 0.548, and the polymorphic information content was ranged from 0.133 to 0.494. The number of observed alleles (Na), effective alleles (Ne), Nei’s (1973) gene diversity (H), and the Shannon information index (I) were 2.000, 1.376, 0.243, and 0.391, respectively. NJ clustering divided into three groups and the accessions from New Zealand showed a similar genetic attribute and clustered into one group. UPGMA and PCoA analysis also revealed the same result. The analysis of molecular variance (AMOVA) revealed a superior genetic diversity within accessions than between accessions based on geographic origin cluster and NJ cluster. What’s more, the fingerprints of 79 Carex species are established in this study. Different combinations of primer pairs can be used to identify multiple Carex at one time, which overcomes the difficulties of traditional identification methods. Conclusions The transcriptomic analysis shed new light on the function categories from the annotated genes and will facilitate future gene functional studies. The genetic characteristics analysis indicated that gene flow was extensive among 79 Carex species. These markers can be used to investigate the evolutionary history of Carex and related species, as well as to serve as a guide in future breeding projects.

Identification of SSR molecular marker on the interspecific hybrid F1 among 4 cultivated species in Gossypium

Abstract:The quadrispecific hybrid F_1 (G.arboreum,G.herbaceum,G.hirsutum and G.barbadense),was obtained by crossing the doubled (G.arboreum×G.herbaceum) F_1 with (G.hirsutum×G.barbadense) F_1.It had some morphological characters from its four parents,but the whole plant looked like that of upland parent.The results of SSR analysis showed that there were 30 pairs of poly-morphological primers for total 45 pairs of SSR ones,and 99 polymorphism bands were obtained, with an average number of 3.3 for each SSR locus.The quadrispecific hybrid F_1 had the characteristic bands of four parents and accordingly had its parent genetic materials from SSR molecule marker analysis.Among the SSR markers in the quadrispecific hybrid F_1,20.8% of them come from G.arboreum,22.2% from G.herbaceum,15.3% from G.hirsutum, and 13.9% from G.barbadense.Other 27.8% markers were the new and peculiar ones for the hybrid.Jaccard’s genetic similarity coefficients among quadrispecific hybrid F_1 and its four parents G.arboreum,G.herbaceum,G.hirsutum and G.barbadense were 0.500,0.444,0.389 and 0.444 respectively.According to this result,it shows that SSR molecular marker is a feasible method in studies of genetic relationship and identification in interspecific cotton hybrids.The genetic relationship among the four cultivated cotton species is near relative,and it is possible to produce a new germplasm recombined outstanding characters from four cultivated cotton species via the interspecific hybridization.

Abstract:Abstract Cowpea is an important legume crop worldwide. However, the diversity and relationship of current accessions remain unclear due to a lack of robust genetic information. A set of 40,089 single nucleotide polymorphisms (SNPs) adapted to the Kompetitive Allele Specific PCR (KASP) SNP genotyping platform were developed from the existing Illumina Cowpea iSelect Consortium Array for cowpea germplasm genetic diversity assessment and variety identification. Using the genotypic data of 299 cowpea accessions obtained from this SNP assay, a precore pool of 434 SNPs and 50 informative core SNPs was selected and validated for use in future genetic diversity analyses of cowpea germplasm. By further genotyping 75 commercial cultivars using the set of 50 core SNPs, pairwise genotype alignment and dendrogram analysis both showed that each cultivar could be uniquely identified by this core set of markers. The KASP markers developed in this study provide a flexible marker resource for both basic and applied research of cowpea. The precore SNP pool and the core SNP set also provide valuable tools for genetic variation assessment and variety rights protection for cowpea breeders.

Abstract:In the present study, a total of eleven low-copy nuclear gene markers were developed using transcriptomes for the plant genus Orinus Hitchc. (Poaceae), which comprises three species of grasses widely distributed in the Qinghai-Tibet Plateau. These developed markers were successfully amplified and sequenced for 90 individuals from nine populations of three Orinus species. The DNA sequences for the eleven loci ranged from 606 to 1152 aligned based pairs. Compared with four candidate DNA barcoding markers in our previous studies, the newly developed markers had a relatively higher number of parsimony informative sites than three cpDNA spacers (7–20 vs. 1–8), but slightly lower than those of the internal transcribed spacers (ITS). Hence, these novel low-copy nuclear gene primer pairs were validly useful for the study of phylogeography, phylogenetic analysis and population genetics. Moreover, they could be used in phylogeny reconstruction and speciation for a broad range of Orinus and even the entire subtribe Tridentinae.

Abstract:Premise of the study: Transcriptomes were used to develop microsatellite markers for the plant genus Orinus (Poaceae), which comprises three species of grasses (O. thoroldii, O. kokonoricus, and O. intermedius) that are widely distributed in the QinghaiTibetan Plateau.Methods and Results: Primer pairs were developed for 16 high-quality simple sequence repeats (SSRs) using transcriptomes. SSRs were amplified in 248 individuals representing the three species of Orinus; the number of alleles per locus ranged from one to seven, with an average of 2.6. The expected and observed heterozygosity per locus varied from 0.00 to 0.83 and from 0.00 to 1.00, respectively, with respective mean values of 0.32 and 0.34.Conclusions: These newly developed SSR markers will be valuable for evaluating the population genetic structure of Orinus throughout its range.

Abstract:As tertiary gene pools of wheat, Aegilops comosa and Ae. caudata contain many excellent genes/traits and gradually become important and noteworthy wild resources for wheat improvement worldwide. However, the lack of molecular markers and cytological probes with good specificity and high sensitivity limits the development and utilization of Triticum aestivum-Ae. comosa (Ta. Aeco)/Ae. caudata (Ta. Aeca) introgression lines. Using specific-locus amplified fragment sequencing, two Ae. comosa and one Ae. caudata accessions, Chinese Spring, and three Ta. Aeco and Ta. Aeca introgression lines each were sequenced to develop new molecular markers and cytological probes. After strict sequence comparison and verification in different materials, a total of 39 molecular markers specific to three chromosomes in Ae. comosa (nine, seven, and 10 markers for 1M, 2M, and 7M, respectively) and Ae. caudata (two, six, and five markers for 3C, 4C, and 5C, respectively) and 21 fluorescence in situ hybridization (FISH) probes (one centromeric probe with signals specific to the M chromosomes, two centromeric probes with signals in all the tested genomes, and six, eight, and four FISH probes specific to the M, C, and M, C, and U chromosomes, respectively) were successfully exploited. The newly developed molecular markers and cytological probes could be used in karyotype studies, centromere evolutionary analyses of Aegilops, and had the ability to detect the fusion centromeres and small-fragment translocations in introgression lines.

Abstract:Sequencing of target-enriched libraries is an efficient and cost-effective method for obtaining DNA sequence data from hundreds of nuclear loci for phylogeny reconstruction. Much of the cost of developing targeted sequencing approaches is associated with the generation of preliminary data needed for the identification of orthologous loci for probe design. In plants, identifying orthologous loci has proven difficult due to a large number of whole-genome duplication events, especially in the angiosperms (flowering plants). We developed multiple dispersed nucleotide polymorphism (MNP) DNA marker and an efficient MNP genotyping method called MNP-Seq. The MNP marker was 17.48% more polymorphic than the highly polymorphic marker of microsatellites on a collection of hybrid rice plants. When applied to genotype more than 80,000 individual MNP markers of diploid rice and polyploidy hybrid cotton varieties which were notoriously difficult to genotype accurately, MNP-Seq finished in two days and achieved accuracies of 99.999% and 99.988%, respectively. We adopted MNP-Seq to reveal the ubiquitous, albeit subtle and neglected, genetic heterogeneities in homonyms of Nipponbare rice, a popular model organism for plant biology. This result raised a question on the consistency of the published results using the model plant. We also used MNP-Seq to accurately and efficiently determine the identities of plant varieties, a key but difficult problem for the protection of plant intellectual property rights. While being applied to plants in the current study, the MNP marker and MNP-Seq are general and readily applicable to similar problems in animals and micro-organisms.

Abstract:A novel method is introduced for producing molecular markers in plants using single 15- to 18-mer PCR primers designed from the short conserved consensus branch point signal sequences and standard agarose gel electrophoresis. This method was tested on cultivated peanut and verified to give good fingerprinting results in other plant species (mango, banana, and longan). These single primers, designed from relatively conserved branch point signal sequences within gene introns, should be universal across other plant species. The method is rapid, simple, and efficient, and it requires no sequence information of the plant genome of interest. It could be used in conjunction with, or as a substitute for, conventional RAPD or ISSR techniques for applications including genetic diversity analysis, phylogenetic tree construction, and quantitative trait locus mapping. This technique provides a new way to develop molecular markers for assessing genetic diversity of germplasm in diverse species based on conserved branch point signal sequences.

Abstract:Brassica napus (AACC) is a recent allotetraploid species evolved through hybridization between two diploids, B. rapa (AA) and B. oleracea (CC). Due to extensive genome duplication and homoeology within and between the A and C genomes of B. napus , most SSR markers display multiple fragments or loci, which limit their application in genetics and breeding studies of this economically important crop. In this study, we collected 3,890 SSR markers from previous studies and also developed 5,968 SSR markers from genomic sequences of B. rapa , B. oleracea and B. napus . Of these, 2,701 markers that produced single amplicons were putative single-locus markers in the B. napus genome. Finally, a set of 230 high-quality single-locus SSR markers were established and assigned to the 19 linkage groups of B. napus using a segregating population with 154 DH individuals. A subset of 78 selected single-locus SSR markers was proved to be highly stable and could successfully discriminate each of the 45 inbred lines and hybrids. In addition, most of the 230 SSR markers showed the single-locus nature in at least one of the Brassica species of the U’s triangle besides B. napus . These results indicated that this set of single-locus SSR markers has a wide range of coverage with excellent stability and would be useful for gene tagging, sequence scaffold assignment, comparative mapping, diversity analysis, variety identification and association mapping in Brassica species.

Abstract:Simple sequence repeat (SSR) markers have been widely used to evaluate genetic resources and assist crop breeding in plant systems: they are codominant, easy to score and have abundant polymorphisms. In this study, we used coconut transcriptome sequences to determine the distribution characteristics of gene-based microsatellite loci in Cocos nucifera L. and to develop a series of polymorphic SSR markers. A total of 6,608 SSRs were identified across 57,304 unigenes from coconut transcripts: approximately one expressed sequence tag-derived SSR locus per 10 unigenes. We developed 309 primer pairs and characterized 191 polymorphic gene-based SSR markers across a set of ten coconut accessions from different countries. A total of 615 alleles were identified from the 191 polymorphic SSR loci, with an average of 3.22 alleles per locus. These gene-based SSR markers displayed moderate levels of polymorphism, with observed heterozygosity ranging from 0.18 to 0.695 (mean = 0.385 ± 0.14). Subsequently, 80 polymorphic markers were selected to assay genotypes of 82 coconut accessions collected from different regions in Asia. Association analysis found a total of nine markers significantly associated with coconut height (P < 0.05) using general linear models in a selective unstructured population and mixed linear models in a mixed-structure population. Two SSR markers (from Unigene9331 and Unigene3350) were significantly associated with coconut height using both statistical methods.
