Abstract:Objective To investigate the genetic polymorphism of 10 short tandem repeat (STR) loci on the X chromosome(DXS101, DXS6789, DXS6799, DXS6804, DXS7130, DXS7132, DXS7133, DXS7423, HPRTB, DXS8378) of Chinese Hui population. Methods The 10 X-chromosomal STR loci were performed by PCR following polyacylamide gel electrophoresis and silver stain. Results DNA extracts were obtained from unrelated Hui individuals; the number of alleles in the 10 X-STR loci DXS101, DXS6789, DXS6799, DXS6804, DXS7130, DXS7132, DXS7133, DXS7423, HPRTB and DXS8378 was 9, 8, 4, 6, 6, 6, 4, 4, 5 and 5, respectively; the number of genotypes was 17, 22, 7, 14, 14, 15, 6, 7, 12 and 8, respectively. The distribution of genotypes of these 10 STR systems fit the Hardy-Weinberg equilibrium (P>0.05). The allele frequency of these 10 loci were 0.0087-0.3130, 0.0087-0.2696, 0.0348-0.5826, 0.0087-0.3044, 0.0261-0.4348, 0.0261-0.3217, 0.0261 - 0.6783 , 0.0087-0.4870, 0.0261-0.4783 and 0.0087-0.4870. Polymorphisms information content of 10 STR loci, except for DXS7133(0.48) and DXS7423(0.48), ranged from 0.54(DXS6799) to 0.80(DXS6789); the PD~ (F) were from 0.89 (DXS7133, DXS7423) to 0.99 (DXS6789, DXS7132, DXS101). Conclusion The 10 X-chromosomal STR loci are appropriate for individual identification and paternity testing of a female child as well as for studies on related diseases.

Abstract:Abstract Background D5S818 discrepancies have been reported in forensic parental testing due to null alleles. However, more cases may be ignored since proportional null alleles were missed without detection of heredity discrepancy between parents and offspring. Results In this study, null allele 12 at D5S818 was detected by the PowerPlex® 21 System with a higher occurrence rate on the basis of review on 2824 samples from the 1282 routine cases in Chinese Han population. Sequencing results revealed novel variant of guanine (G) into adenine (A) in the 7th [AGAT] repeats in the core repeat region accompanied by rs1187948322 in the samples with null allele 12. Conclusions Forensic STR typing may benefit from this discovery: (1) primer design of CE profiling system could be improved for sensitive population and (2) polymorphic information could be enriched for the accuracy and precision of NGS genotyping system. Peak area of D5S818 was also analyzed through different commercial STR kits. It is suggested that more attention should be paid on observed homozygosity with reduced peak area, especially for the samples from Chinese Han population.

Abstract:OBJECTIVETo investigate the genetic polymorphisms of 15 X-STR loci in Shandong Han population in order to establish the forensic application database.METHODSThe multi-PCR primers of these loci were designed by Primer Premier 5.0 software and labeled by 4 fluoresceins (FAM, VIC, NED and TET). The developed multi-PCR was used to investigate 15 X-STR loci (DXS10011, DXS101, GATA 165B12, DXS6795, DXS6800, DXS6801, DXS6803, DXS7132, DXS7133, DXS7423, DXS7424, DXS8377, DXS8378, DXS9898 and HPRTB) selected from the X chromosome of 481 unrelated individuals (295 females and 186 males) in Shandong Han population.RESULTSAmong the 15 X-STR loci, GATA 165B12, DXS6800, DXS6803, DXS7133 and DXS7423 showed moderate polymorphisms, while the rest 10 X-STR loci showed high polymorphisms (PIC > 0.5 and H > 0.5). No shared haplotype was detected among the males in Shandong Han population.CONCLUSIONThe developed multi-PCR system with fluorescence detection provides an effective way to establish X-STR loci database of population genetics in Shandong Han population and shows its forensic application.

Abstract:Objective To analyze the genetic polymorphism of 6 STR loci (D12S358, D12S1675, D12S1663, D12S1697, D12S1725 and D12S1613) on chromosome 12 in Chinese Han population. Methods EDTA-blood specimens were collected from 153 unrelated individuals of Chinese Han population in Shaanxi province. Allele and genotype frequencies for the 6 STR loci were estimated and statistical parameters of polymorphism were calculated. Results 8 alleles and 18 genotypes, 10 alleles and 17 genotypes, 9 alleles and 15 genotypes, 12alleles and 29 genotypes, 12 alleles and 31 genotypes, 8 alleles and 11 genotypes were observed at D12S358, D12S1675, D12S1663, D12S1697, D12S1725 and D12S1613, respectively. No deviations of the observed allele frequency from Hardy-weinberg equilibrium expectations were found for any of these loci. The Heterozygotes of these 6 loci were 78.89%, 66.10%, 54.95%, 79.10%, 71.98% and 59.48%, respectively. It indicated the high genetic polymorphism of the loci in Chinese Han population. Conclusion The 6 STR loci belonged to the genetic marker system of high discriminutesation and high information in Chinese Han population and can be used in the study of gene-related diseases.

Abstract:AIM:To systemically select and evaluate short tandem repeats (STRs) on the chromosome 14 and obtain new STR loci as expanded genotyping markers for forensic application.METHODS:STRs on the chromosome 14 were filtered from Tandem Repeats Database and further selected based on their positions on the chromosome, repeat patterns of the core sequences, sequence homology of the flanking regions, and suitability of flanking regions in primer design. The STR locus with the highest heterozygosity and polymorphism information content (PIC) was selected for further analysis of genetic polymorphism, forensic parameters, and the core sequence.RESULTS:Among 26 STR loci selected as candidates, D14S739 had the highest heterozygosity (0.8691) and PIC (0.8432), and showed no deviation from the Hardy-Weinberg equilibrium. 14 alleles were observed, ranging in size from 21 to 34 tetranucleotide units in the core region of (GATA)9-18 (GACA)7-12 GACG (GACA)2 GATA. Paternity testing showed no mutations.CONCLUSION:D14S739 is a highly informative STR locus and could be a suitable genetic marker for forensic applications in the Han Chinese population.

Abstract:Objective To obtain the allele frequencies of the Y-STR locus DYS622 and discuss the utility in forensic science by investigating this Y-STR locus in Shanxi Han ethnic group.Methods We collected 120 unrelated male venous blood and 10 female venous blood in chinese han population of Shanxi.The candidate of Y-STR locus was selected from human Y chromosome genome DNA.The products of PCR were analyzed with native polyacrylamide gel electrophoresis and stained with nitrate of silver.Each allele of this Y-STR locus was sequenced and the allele ladders were constructed.Alleles of this Y-STR locus were nominated according to recommendations of the International Society of Forensic Genetics.Results Seven alleles of the Y-STR locus DYS622 were found.If used in forensic science,the power of discrimination(PD),the power of exclusion(PE)and the gene diversity were 0.783 8.Conclusion DYS622 has a high level of genetic polymorphism and can be used in forensic science and human genetics research.

Abstract:Objective To resolve the problem of the accuracy and standardization of short tandem repeat-polymerase chain reaction(STR-PCR) typing in forensic practice,the molecular clone technology has been used in producing the standard allelic ladders of DXS6799 locus.And the standard allelic ladder was applied in studying the Lisu,Pumi and De-ang populations in Yunnan Province,China.Methods Polymorphism of DXS6799 was analyzed by PCR and PAGE.Molecular cloning technology was employed to construct standard DXS6799 allelic ladder used for DXS6799 genotyping.Results The large quantities of standard allelic ladder of the locus were harvested,and the genetic polymorphisms of DXS6799 locus in three populations were studied.Conclusion The method is of high value for forensic DNA typing to construct standard ladders.DXS6799 is robust for genetic research and forensic application.

Abstract:Objective: To investigate the polymorphisms of two short tandem repeats (STR) loci D4S1647 and D6S2414 in Chinese Han, Mongolian and Tibetan populations. Methods: Blood and saliva samples were collected from 308 unrelated individuals in the three populations. DNA was extracted by chelex-100 method and amplified by the polymerase chain reaction (PCR). The PCR products were analyzed by nondenaturing polyacrylamide gel electrophoresis and silver staining. Results: The genotype distributions of D4S1647 and D6S2414 loci were in accordance with Hardy-Weinberg equilibrium. The frequencies of alleles showed no significant differences among the three populations. Analyses of Han families indicated that the alleles agreed with Mendelian inheritance law. Conclusion: This study yielded information on the genetic polymorphisms of the two STR loci in Chinese Han, Mongolian and Tibetan populations.

Abstract:Recently, 5 novel X-chromosome short tandem repeat (X-STR) loci with high degrees of polymorphism were examined. In this study, we investigated the genetic distribution of these loci in a Chinese Han population. The 5 X-STR loci were successfully examined by polyacrylamide gel electrophoresis in a total of 200 unrelated Shaanxi Han individuals (100 males and 100 females). Hardy-Weinberg equilibrium tests revealed no significant deviation from expected values (P > 0.05) for all 5 X-STR loci in the Shaanxi Han population.The loci were named DXS-p11.3, DXS-q12, DXS-q13.3, DXS-q22.1, and DXS-q25 and were found to contain 6, 8, 7, 7, and 5 alleles, respectively. In addition, 17, 21, 18, 19, and 11 genotypes, respectively, were detected in the female samples. The heterozygosities of the 5 X-STR loci were 0.75, 0.74, 0.74, 0.72, and 0.56, respectively. The polymorphic information contents of the 5 X-STR loci were 0.70, 0.69, 0.69, 0.68, and 0.51, respectively. The individual discrimination values of the 5 X-STR loci were 0.88, 0.86, 0.88, 0.87, and 0.74, respectively. Five new X-chromosome STR loci with high degrees of polymorphism were observed in our lab. The results of this study are important for forensic individual identification, paternity identification, and population genetics research.

Abstract:Eleven Y-STRs loci including minimal haplotypes (DYS19, DYS389I, DYS389II, DYS390, DYS391, DYS392, DYS393, and DYS385a,b) and two additional loci, namely DYS438 and DYS439 have been co-amplified in 100 healthy unrelated males of Chinese Yi minority ethnic group using the Y-PLEX 5 and Y-PLEX 6 kit, in order to investigate allele and haplotype frequencies of Yi population, evaluate their usefulness in forensic paternity testing and human identification, and enrich Chinese population genetic informational resources. Out of a total of 100 individuals 85 showed different haplotypes, while 8 haplotypes occurred more than once. The overall haplotype diversity for 11 Y-STRs loci was 0.9945.

Abstract:Objective To investigate the genetic polymorphism of 15 short tandem repeat(STR)loci on chromosome 2 and chromosome 11 in Shaanxi Han people in China.Methods Fluorescence-based gene scan technique was used to examine the genetic polymorphism of 15 STR loci in 175 unrelated individuals from Chinese Han population in Shannxi province.Results The number of alleles D2S335,D2S396,D2S338,D2S2382,D2S305,D2S151,D2S2368,D2S391,D11S912,D11S4090,D11S4147,D11S4190,D11S4149,D11S4126,and D11S4094 was 11,11,11,10,8,8,9,12,7,11,8,10,5,5,and 6.The distribution of allele frequencies of the 15 STR was consistent with Hard-Weinberg equilibrium(P0.05).Heterozygosity(H) value was 0.4216~0.8517,the average power of discrimination(DP) was 0.6568~0.9598,polymorphism information content(PIC) was 0.4078~0.8366,and probability of paternity exclusion(EPP) was 0.3135~0.8537.Conclusion The 15 STR loci have relatively high genetic polymorphism in Shaanxi Han population,which provides the genetic structure of Chinese Han groups,and is also useful in anthropology and forensic science.

Abstract:OBJECTIVE:To investigate the genetic polymorphism and applied value in forensic medicine of five short tandem repeats (STRs) loci(DXS7130, DXS7132, DXS7133, DXS6804 and DXS8378) on X-chromosome in Achang ethnic group.METHODS:Allele frequency and genotype distribution of five X-STR loci among 100 unrelated individuals from Achang ethnic group were analyzed by PCR following polyacrylamide gel electrophoresis and silver staining. Hardy-Weinberg equilibrium of females was tested and forensic parameters were calculated.RESULT:All the five STR loci were polymorphic in Achang ethnic group. Chi-square test indicated that genotype distribution of females was in accordance with Hardy-Weinberg equilibrium.CONCLUSION:These results enrich Chinese genetic database and can be applied to individual identification, paternity testing and population genetics.

Abstract:Objective To analyze the genetic polymorphism of 5 STR loci (D12S304, D12S313, D12S1583, D12S1640 and D12S1708) on chromosome 12 in Chinese Han population. Methods EDTA-anticoagulated blood specimens were collected from unrelated individuals of Chinese Han population in Shaanxi province. DNA samples were extracted with the Wizard Genomic DNA purification Kit and were amplified by polymerase chain reaction (PCR) technique. The PCR products were analyzed by ABI 3100 Genetic Analyzer. Results All 5 loci were in Hardy-Weinberg equilibrium. Allele and genotype frequencies, heterozygosity, power of discrimination, polymorphism information content, probability of paternity exclusion and matching probability of each locus were calculated in Excel 2002. Conclusion They are complex loci with lots of evenly distributed alleles and high heterozygosity in Chinese Han population. Thus they are informative polymorphic loci and valuable DNA marker which represents a superior alternative to many established STRs.

Abstract:Nine short tandem repeat (STR) markers (D3S1358, VWA, FGA, THO1, TPOX, CSFIPO, D5S818, D13S317, and D7S820) and a sex-identification marker (Amelogenin locus) were amplified with multiplex PCR and were genotyped with a four-color fluorescence method in samples from 174 unrelated Han individuals in North China. The allele frequencies, genotype frequencies, heterozygosity, probability of discrimination powers, probability of paternity exclusion and Hardy-Weinberg equilibrium expectations were determined. The results demonstrated that the genotypes at all these STR loci in Han population conform to Hardy-Weinberg equilibrium expectations. The combined discrimination power (DP) was 1.05 x 10(-10) within nine STR loci analyzed and the probability of paternity exclusion (EPP) was 0.9998. The results indicate that these nine STR loci and the Amelogenin locus are useful markers for human identification, paternity and maternity testing and sex determination in forensic sciences.

Abstract:Haplotypes and allele frequencies for the 17 Y-chromosomal STRs loci, namely DYS456, DYS389I, DYS390, DYS389II, DYS458, DYS19, DYS385a,b, DYS393, DYS391, DYS439, DYS635, DYS392, Y GATA H4, DYS437, DYS438, DYS448 were determined in a population sample of 112 healthy unrelated autochthonous Tibetan ethnic male individuals from Tibet of China. No shared haplotypes were observed. The gene diversity values for the Y-STRs loci ranged from 0.2052(DYS391) to 0.9301(DYS385a,b). The results demonstrate that these loci will be very useful for human identification in forensic cases and paternity tests in Tibetan population of China.

Abstract:Rare variants are widely observed in human genome and sequence variations at primer binding sites might impair the process of PCR amplification resulting in dropouts of alleles, named as null alleles. In this study, 5 cases from routine paternity testing using PowerPlex®21 System for STR genotyping were considered to harbor null alleles at TH01, FGA, D5S818, D8S1179, and D16S539, respectively. The dropout of alleles was confirmed by using alternative commercial kits AGCU Expressmarker 22 PCR amplification kit and AmpFℓSTR®. Identifiler® Plus Kit, and sequencing results revealed a single base variation at the primer binding site of each STR locus. Results from the collection of previous reports show that null alleles at D5S818 were frequently observed in population detected by two PowerPlex® typing systems and null alleles at D19S433 were mostly observed in Japanese population detected by two AmpFℓSTR™ typing systems. Furthermore, the most popular mutation type appeared the transition from C to T with G to A, which might have a potential relationship with DNA methylation. Altogether, these results can provide helpful information in forensic practice to the elimination of genotyping discrepancy and the development of primer sets.
