Abstract:Singly-functionalized nanomaterials cannot fully meet the requirements for biological applications, although most of them have still been used in the enrichment of phosphopeptides. Multifunctional nanocomposites with more capacity for the specific enrichment of phosphopeptides are becoming a new research focus. Here, a simplified and effective system was developed for the fast and highly selective enrichment of phosphopeptides using functionalized SiO2/TiO2 nanocomposites as sorbents. The functionalized SiO2/TiO2 nanocomposites were prepared by an amidation reaction between the amino groups of mesoporous SiO2 nanoparticles and the carboxyl groups of TiO2 nanocrystals. The nanocomposites' surfaces possess high absorption capacity for phosphopeptides, taking advantage of both the strong anion exchange ability of the amine-functionalized SiO2 nanospheres and the high metal oxide affinity of the TiO2 nanocrystals. A simplified approach using a pipette tip filled with prepared functionalized SiO2/TiO2 nanocomposites was applied to enrich phosphopeptides in digests of phosphoprotein (beta-casein), mixtures of beta-casein and bovine serum albumin (BSA), and non-fat milk. Using this approach, enriched phosphopeptides were obtained from the digested peptides in less than one minute. The phosphopeptides were analyzed by MALDI-TOF-MS, and the limit of detection for phosphopeptides was approximately 10 femtomoles. With highly selective enrichment efficiency, the functionalized SiO2/TiO2 nanocomposites could have great promise for applications in MS-based phosphoproteomics.
Synthesis of Zwitterionic Polymer Brushes Hybrid Silica Nanoparticles Via Controlled Polymerization for Highly Efficient Enrichment of Glycopeptides

Abstract:Zwitterionic hydrophilic interaction chromatography (ZIC-HILIC) materials have been increasingly attractive in glycopeptide enrichment. However, the traditional ZIC-HILIC materials are modified with monolayer zwitterionic molecules on the surface, therefore, the hydrophilicity, detection sensitivity and loading capacity are limited. In this work, we synthesized novel silica nanoparticles with uniform poly(2( methacryloyloxy) ethyl) dimethyl-(3-sul-fopropyl) ammonium hydroxide (PMSA) brushes grafted onto the surface via reversible addition-fragmentation chain transfer (RAFT) polymerization (denoted as SiO2-RAFT@ PMSA). The resulting SiO2-RAFT@ PMSA nanoparticles demonstrated low detection limit (10 fmol) and high recovery yield (over 88%) for glycopeptide enrichment from tryptic digest of human IgG. The SiO2-RAFT@ PMSA nanoparticles were further applied for the analysis of mouse liver glycoproteome, a total number of 303 unique N-glycosylation sites corresponding to 185 glycoproteins was reliably profiled in three replicate nano-LC-MS/MS runs. Significantly, more glycopeptides were identified than those of nanoparticles, monolayer MSA molecules modified SiO2@single-MSA and nonuniform multilayer PMSA brushes coated SiO2@PMSA, as well as commercial ZIC@HILIC beads and Click Maltose beads. The excellent performance of SiO2-RAFT@PMSA nanoparticles results from the non-fouling property, a large quantity of functional molecules and suitable link arms provided by uniform PMSA brushes, as well as efficient interaction between glycopeptides and uniform PMSA brushes. It is concluded that the synthesized SiO2-RAFT@PMSA nanoparticles exhibit great potential in glycoproteome analysis. Moreover, this strategy to modify nanopaticles with uniform polymer brushes via RAFT polymerization can also be explored to design other types of materials for bioseparation application. Abstract:Rationale Glycosylation of proteins plays an important role in life activities, but the concentration of naturally occurring glycopeptides is usually relatively low, and glycosylation has microfacies heterogeneity, so direct mass spectrometry is not feasible. Therefore, selective enrichment of glycopeptides before mass spectrometry has turned into an urgent problem to be resolved. Methods Herein, the zwitterionic L-cysteine functionalized hydrophilic graphene oxide composite (GO@PDA@MIL-125-NH2@Au@L-Cys) was prepared via a postsynthetic method. The obtained material was used for glycopeptide enrichment. The enriched peptides were then detected using matrix-assisted laser desorption ionization time-of-flight mass spectrometry (MALDI-TOFMS) to demonstrate the enrichment performance of the material. Results In the actual enrichment process, GO@PDA@MIL-125-NH2@Au@L-Cys nanomaterials exhibited high selectivity (1:1000), outstanding sensitivity (0.5 fmol), and excellent repeatability for the enrichment of glycopeptides. In addition, the proposed material showed good performance in the enrichment of glycopeptides from complex biosamples; 56 glycopeptides were detected from 2 mu L of human serum using MALDI-TOFMS. Conclusions The experimental results showed that GO@PDA@MIL-125-NH2@Au@L-Cys exhibited excellent performance on glycopeptide analysis. It has great potential in the enrichment of glycopeptides and provides new ideas for synthetic materials with better enrichment properties in the future.

Abstract:The analysis of peptides by the mass spectrometry (MS) technique is important in modern life science. The enrichment of peptides can increase the detection efficiency and is sometimes indispensable for collecting the information on proteins with low-abundance. Herein, we first report that functionalized periodic mesoporous organosilica (PMO) materials have a superior peptide enrichment property. It is demonstrated that the PMO materials with an organo-bridged (-CH2-) hybrid wall composition display a highly enhanced peptide enrichment ability compared to the pure silica material (SBA-15) with similar mesostructured parameters and morphology. More importantly, by surface modification of PMO with amino groups (denoted NH2-PM), PMO and NH2 PMO with opposite charged surfaces (-25.2 and +39.0 mV, respectively) show selective affinities for positively and negatively charged peptides, respectively. By directly adding PMO, NH2-PMO as well as pure silica materials to the peptides solution with a low concentration (1-2 fmol/y mu L), 36 and 28 peptides can be detected from the BSA digestion in the presence of PMO and NH2-PMO, respectively, while only 6 and 4 are monitored in the case of SBA-15 enrichment and from solution without enrichment, respectively. Moreover, 69.4% (25 of 36) of enriched peptides by PM have pl >= 6 and 80% (21 of 28) of enriched peptides by NH2-PMO possess pI <= 6. Combining the results from the NH2-PMO and PMO enrichment together, 51 peptides can be identified with a MOWSE score of 333. It is also noted that similar conclusions can also be obtained from the peptides solution originated from other proteins. This might be an important contribution to the understanding of the interaction between peptides and porous hosts, and the proposed method is promising for the development of both material science and biotechnology.

Abstract:In this work, a novel size-exclusive metal oxide affinity chromatography (SE-MOAC) platform was built for phosphoproteome research. The operation for preparing graphene @titania @mesoporous silica nanohybrids (denoted as G@TiO2@mSiO2) was facile and easy to conduct by grafting titania nanoparticles on polydopamine (PD)-covered graphene, following a layer of mesoporous silica was coated on the outermost layer. The G@TiO2@mSiO2 nanohybrids exhibited high sensitivity with a low detection limit of 5amol/μL (a total amount of 1fmol) and high selectivity for phosphopeptides at a mass ratio of phosphopeptides to non-phosphopeptides (1:1000). The size-exclusive capability of the nanohybrids were also demonstrated by enriching the phosphopeptides from the mixture of Bovine Serum Albumin (BSA), α-casein, and β-casein digests with a high mass ratio (β-casein digests: α-casein: BSA, 1:500:500), which was attributed to the large surface area and ordered mesoporous channels. In addition, the G@TiO2@mSiO2 nanohybrids were employed to capture the endogenous phosphopeptides from human serum successfully.

Abstract:The titanium silicalite-1 (TS-1) with post-treatment of chemical selective desilication (T-TS-1) has been synthesized, characterized and applied as a potential adsorbent for selective capture of phosphopeptides from complex biological samples prior to mass spectrometry analysis. A T-TS-1 material-based successive phosphopeptide enrichment strategy has also been established for real biological sample analysis, which exhibited high enrichment selectivity and is comparable to existing materials.

Abstract:In this work, magnetic graphene double-sided mesoporous nanocomposites (mag-graphene@mSiO₂) were synthesized by coating a layer of mesoporous silica materials on each side of magnetic grapheme. The surfactant (CTAB) mediated sol-gel coating was performed using tetraethyl orthosilicate as the silica source. The as-made magnetic graphene double-sided mesoporous silica composites were treated with high-temperature calcination to remove the hydroxyl on the surface. The novel double-sided materials possess high surface area (167.8 cm²/g) and large pore volume (0.2 cm³/g). The highly open pore structure presents uniform pore size (3.2 nm) and structural stability. The hydrophobic interior pore walls could ensure an efficient adsorption of target molecules through hydrophobic-hydrophobic interaction. At the same time, the magnetic Fe₃O₄ particles on both sides of the materials could simplify the process of enrichment, which plays an important role in the treatment of complex biological samples. The magnetic graphene double-sided nanocomposites were successfully applied to size-selective and specific enrichment of peptides in standard peptide mixtures, protein digest solutions, and human urine samples. Finally, the novel material was applied to selective enrichment of endogenous peptides in mouse brain tissue. The enriched endogenous peptides were then analyzed by LC-MS/MS, and 409 endogenous peptides were detected and identified. The results demonstrate that the as-made mag-graphene@mSiO₂ have powerful potential for peptidome research.
Highly Efficient Enrichment of Low-Abundance Intact Proteins by Core-Shell Structured Fe3O4-chitosan@graphene Composites.

Abstract:In proteomics research, the screening and monitoring of disease biomarkers is still a major challenge, mainly due to their low concentration in biological samples. However, the universal enrichment of intact proteins has not been further studied. In this work, we developed a Fe3O4-chitosan@graphene (Fe3O4-CS@G) core-shell composite to enrich low-abundance proteins from biological samples. Fe3O4-CS@G composite holds chitosan layer decorated Fe3O4 core, which improves the hydrophilicity of materials greatly. Meanwhile, the graphene nanosheets shell formed via electrostatic assembly endows the composite with huge surface area (178 m(2)/g). The good water dispersibility ensures the sufficient contact opportunities between graphene composites and proteins, and the large surface area provides enough adsorption sites for the enrichment of proteins. Using Fe3O4-CS@G, four standard proteins Cyt-c, BSA, Myo and OVA were enriched with better adsorption capacity and recovery rate, compared with previously reported magnetic graphene composites. Additionally, the mechanism of compared to" is corrected into "compared with". proteins adsorption on Fe3O4-CS@G was further studied, which indicates that hydrophobic and electrostatic interaction work together to facilitate the universal and efficient enrichment of proteins. Human plasma sample was employed to further evaluate the enrichment performance of Fe3O4-CS@G. Eventually, 123 proteins were identified from one of SAX fractions of human plasma, which is much better than commercial Sep-pak C18 enrichment column (39 proteins). All these outstanding performances suggest that Fe3O4-CS@G is an ideal platform for the enrichment of low-abundance intact proteins and thus holds great potential to facilitate the identification of biomarkers from biological samples in proteomics research.

Abstract:In this study, sandwich‐structured graphene/mesoporous silica composites (C8‐modified graphene@mSiO2) were synthesized by coating mesoporous silica onto hydrophilic graphene nanosheets through a surfactant‐mediated cocondensation sol‐gel process. The newly prepared C8‐modified graphene@mSiO2 nanocomposites possess unique properties of extended plate‐like morphology, good water dispersibility, highly open pore structure, uniform pore size (2.8 nm), high surface area (632 m2/g), and C8‐modified‐interior pore walls. The unique structure of the C8‐modified graphene@mSiO2 composite nanosheets not only provide extended planes with hydrophilic surface that prevents aggregation in solution, but also offer a huge number of C8‐modified mesopores with high surface area that can ensure an efficient adsorption of peptides through hydrophobic–hydrophobic interaction between C8‐moified pore walls and target molecules. The obtained C8‐modified graphene@mSiO2 materials were utilized for size selectively and specifically enriching peptides in standard peptide mixtures and endogenous peptides in real biological samples (mouse brain tissue).
Selective Separation and Enrichment of Peptides for MS Analysis Using the Microspheres Composed of Fe3O4@nSiO2 Core and Perpendicularly Aligned Mesoporous SiO2 Shell

Abstract:In this work, we report the development of a novel enrichment protocol for peptides by using the microspheres composed of Fe3O4@nSiO(2) Core and perpendicularly aligned mesoporous SiO2 shell (designated Fe3O4@)nSiO(2)@MSiO2). The Fe3O4@nSiO(2)@MSiO2 microspheres possess useful magnetic responsivity which makes the process of enrichment fast and convenient. The highly ordered nanoscale pores (2 nm) and high-surface areas of the microspheres were demonstrated to have good size-exclusion effect for the adsorption of peptides. An increase of SIN ratio over 100 times could be achieved by using the microspheres to enrich a standard peptide, and the application of the microspheres to enrich universal peptides was performed by using myoglobin tryptic digest solution. The enrichment efficiency of re-used Fe3O4@nSiO(2)@MSiO2 microspheres was also studied. Large-scale enrichment of endogenous peptides in rat brain extract was achieved by the microspheres. Automated nano-LC-ESI-MS/MS was applied to analyze the sample after enrichment, and 60 unique peptides were identified in total. The facile and low-cost synthesis as well as the convenient and efficient enrichment process of the novel Fe3O4@nSiO(2)@MSiO2 microspheres makes it a promising candidate for selectively isolation and enrichment of endogenous peptides from complex biological samples.

Abstract:In this work, Cu2+-immobilized magnetic graphene@polydopamine (magG@PDA@Cu2+) composites were synthesized for the first time. Magnetic graphene prepared via a hydrothermal reaction were easily encapsulated by a layer of polydopamine through the oxidative polymerization of dopamine in alkaline buffer, and it was conveniently modified with Cu2+ ions afterward. The as-prepared magG@PDA@Cu2+ composites were endowed with strong magnetic responsivness, excellent dispersibility and biological compatibility. We applied the novel nanocomposites to the enrichment and identification of low-concentration standard peptides, peptides in standard protein digestions, endogenous peptides in human urine and serum. The enriched peptides were eluted and analyzed by matrix-assisted laser desorption/ionization time-of-flight mass spectrometry (MALDI-TOF MS). The magG@PDA@Cu2+ composites were proved to exhibit great affinity to both hydrophobic and hydrophilic peptides, thus providing a rapid and facile approach to the extraction of low-concentration peptides. Notably, peptides at an extremely low concentration of 10 pM could be detected by MALDI-TOF MS after enrichment with magG@PDA@Cu2+ composites. Synthesis Of C8-Functionalized Magnetic Graphene With A Polydopamine Coating For The Enrichment Of Lowabundance Peptides

Abstract:For the first time, C-8-functionalized magnetic graphene (magG) has been designed and synthesized with a polydopamine (PDA) coating. The magG prepared by a solvothermal reaction was encapsulated in a layer of PDA through the oxidative polymerization of dopamine in alkaline buffer, and C-8 groups were grafted onto magG/PDA composites through a silanization method. The as-prepared material integrates the merits of graphene, magnetic microspheres, PDA, and C-8 chains; thus possessing an ultrahigh specific area, strong magnetic responsiveness, excellent solubility, and an extraordinary enrichment capability. The C-8-functionalized magnetic composites were employed in the enrichment and identification of low-concentration standard peptides, peptides in standard protein digest solutions, and endogenous peptides in human urine. The enriched peptides were eluted and analyzed by MALDI-TOF MS. The MS results indicated that the C-8-functionalized material exhibited the distinguished ability to enrich hydrophobic peptides mainly through hydrophobic-hydrophobic interactions. Moreover, thanks to the enrichment approach based on magG@PDA@C-8, the limit of detection of the standard peptide decreased to as low as 50pM. The experimental results demonstrate that the magG@PDA@C-8 composite is a promising candidate for the enrichment of low-abundance peptides in biological samples.
Fabrication of Magnetic Dual-Hydrophilic Metal Organic Framework for Highly Efficient Glycopeptide Enrichment

Abstract:Highly selective glycopeptide enrichment is important before mass spectrometry analysis because of the ultra-low abundance of glycopeptides in the peptide mixtures. Herein, a UiO-66-NH2-based magnetic composite was prepared and used for the hydrophilic enrichment of glycopeptides. The composite was modified with phytic acid (PA) molecules by partially replacing 2-aminoterephthalic acid ligands in UiO-66-NH2, with electrostatic interactions also promoting this modification process. Based on the hydrophilicity of both the PA molecules and the UiO-66-NH2 skeleton, the resulting material, denoted as MUiO-66-NH2/PA, showed excellent dual hydrophilicity towards glycopeptide enrichment. Compared with pure UiO-66-NH2, the specific surface area and hydrophilicity of the prepared material were increased, and MUiO-66-NH2/PA exhibited good magnetic responsiveness to facilitate a convenient enrichment procedure. HRP and IgG were used as standard proteins to evaluate the glycopeptide enrichment properties, with 21 and 34 glycopeptides enriched from their tryptic digests. Furthermore, MUiO-66-NH2/PA showed outstanding sensitivity (1 fmol/μL) and selectivity (HRP/BSA = 1:1000), and achieved remarkable glycopeptide enrichment performance for practical human serum samples. Notably, MUiO-66-NH2/PA showed perfect reusability and stability, achieving enrichment performance after five cycles similar to that of the first use. This material can be used for glycopeptide enrichment to obtain further glycosylation information, providing the possibility for cancer treatment.

Abstract:Selective enrichment of glycopeptides or phosphopeptides with great biological significance is essential for high-throughput mass spectrometry analysis. However, most previously reported methods only focused on enriching either glycopeptides or phosphopeptides rather than enriching them both. In this work, for the first time, a facile route was developed for the synthesis of polyamidoxime polymers with intrinsic hydrophilic skeletons and attractive long chain structure. The polyamidoxime materials (co-PAN) were synthesized from polyacrylonitrile (PAN) precursor and were successfully used for selective enrichment of glycopeptides. After that, co-PAN as a matrix functionalized with titanium ions (co-PAN@Ti4+) could efficiently enrich phosphopeptides. The performances of the polymers for sequential selective and effective enrichment of glycopeptides and phosphopeptides were evaluated with standard peptide mixtures and human serum. Moreover, the efficiency of enrichment of the material was still retained after being used repeatedly. These results demonstrated that the polymers showed great potential in the practical application of proteomics.

Abstract:In this work, core-shell magnetic metal organic framework (MOF) microspheres were successfully synthesized by coating magnetite particles with mercaptoacetic acid and subsequent reactions with ethanol solutions of Cu(OAc)(2) and benzene-1,3,5-tricarboxylic acid (designated as H(3)btc) alternately. The resulting Fe3O4@[Cu-3(btc)(2)] possess strong magnetic responsiveness. We applied the novel nanocomposites in the enrichment of low-concentration standard peptides, peptides in MYO and BSA tryptic digests and in human urine in combination with MALDI-TOF MS analysis for the first time. In addition, the Cu-3(btc)(2) MOF shells exhibit strong affinity to peptides, thus providing a rapid and convenient approach to the concentration of low-abundance peptides. Notably, peptides at an extremely low concentration of 10 pM could be detected by MALDI-TOF MS after enrichment with the magnetic MOF composites. In brief, the facile synthesis and efficient enrichment process of the Fe3O4@[Cu-3(btc)(2)] microspheres make them promising candidates for the isolation of peptides in even complex biological environments.
Design and synthesis of an immobilized metal affinity chromatography and metal oxide affinity chromatography hybrid material for improved phosphopeptide enrichment

Abstract:Reversible phosphorylation of proteins is one of the most important post-translational modifications, while the detection of phosphopeptides is difficult due to their low abundance and the signal suppression of nonphosphorylated peptides. Therefore, selective enrichment of phosphopeptides from highly complicated mixtures is vital for MS-based phosphoproteome analysis. Despite various strategies have been developed, there is no single method that is capable of providing full coverage of the whole phosphoproteome. Metal oxide affinity chromatography (MOAC) enrichment preferably singly phosphopeptides, whereas immobilized metal affinity chromatography (IMAC) enrichment bias towards multiply phosphopeptides. In this study, first example of IMAC and MOAC hybrid material, Fe3O4@nSiO2@mSiO2/TiO2-Ti4+ nanoparticles were successfully synthesized for the enrichment of phosphopeptides with the aim to combining their advantages for enrich both mono- and multi-phosphorylated species. The TiO2 was firstly coated on the surface of mesoporous silica and then grafted with 3-(trihydroxysilyl)propyl methylphosphonate (THPMP) to chelate Ti4+ ions. This novel type of hybird material with high surface areas (179.3m2/g) exhibited good adsorption capacity (133mg/g) towards standard tryptic digest of β-casein and the method based on this material also showed good sensitivity (4pmol). The synthesized Fe3O4@nSiO2@mSiO2/TiO2-Ti4+ microspheres were further used to selectively enrich phosphopeptides from complex biosamples, seven mono-phosphopeptides and eight multi-phosphopeptides were successfully enriched from nonfat milk which is much better than single IMAC or MOAC strategy. Those results indicated that Fe3O4@nSiO2@mSiO2/TiO2-Ti4+ microspheres have potential applications in MS-based phosphoproteomics to enlarge phosphoproteomics coverage and this work was expected to open up a promising strategy which combined the advantages of various methods in one material for effective enrich phosphorylated peptides.

Abstract:Highly efficient enrichment of glycopeptides or phosphopeptides from complex biological samples is indispensable for high-throughput mass spectrometry analysis. In this study, for the first time, a “one for two” hydrophilic magnetic amino-functionalized metal-organic framework (MOF) was designed and synthesized for selective enrichment of both glycopeptides and phosphopeptides. A well-known solvo-thermal reaction was adopted to prepare a magnetic core Fe3O4, followed by self- polymerization of dopamine, creating a polydopamine (PDA) onto Fe3O4. Thanks to the hydroxyl and amino group of PDA, Zr3+ was easily adhered to the surface, inducing the following one-pot MOF reaction with amino ligand. After characterization of the as-prepared MOFs (denoted as Fe3O4@PDA@UiO-66-NH2), its ultrahigh surface area, excellent hydrophilicity and strong magnetic responsiveness were highly confirmed. Based on hydrophilic interaction, it was applied to glycopeptide enrichment, while based on strong binding between Zr and phosphopeptides, it was applied to phosphopeptide enrichment, both exhibiting excellent performance in standard proteins and human serum with high sensitivity and selectivity. These results showed the as-prepared MOFs had great potential in proteomics research.
Selective Enrichment of Endogenous Peptides by Chemically Modified Porous Nanoparticles for Peptidome Analysis.

Abstract:We report the development of a combined strategy for high capacity, comprehensive enrichment of endogenous peptide from complex biological samples at natural pH condition. MCM-41 nanoparticles with highly ordered nanoscale pores (i.e. 4.8nm) and high-surface area (i.e. 751m(2)/g) were synthesized and modified with strong cation-exchange (SCX-MCM-41) and strong anion-exchange (SAX-MCM-41) groups. The modified nanoparticles demonstrated good size-exclusion effect for the adsorption of standard protein lysozyme with molecular weight (MW) of ca. 15kDa; and the peptides with MW lower than this value can be well adsorbed. Step elution of the enriched peptides with five salt concentrations presented that both modified nanoparticles have high capacity and complementarity for peptides enrichment, and the SAX-MCM-41 nanoparticles has obviously high selectivity for acidic peptides with pI (isoelectric point) lower than 4. Large-scale enrichment of endogenous peptides in 2mg mouse liver extract was achieved by further combination of SCX-MCM-41 and SAX-MCM-41 with unmodified MCM-41 nanoparticles. On-line 2D nano-LC/MS/MS was applied to analyze the enriched samples, and 2721 unique peptides were identified in total. Two-dimensional analysis of MW versus pI distribution combined with abundance of the identified peptides demonstrated that the three types of nanoparticles have comprehensive complementarity for peptidome enrichment.

Abstract:Efficient glycopeptides enrichment prior to mass spectrometry analysis is essential for glycoproteome study. ZIC-HILIC (zwitterionic hydrophilic interaction liquid chromatography) based glycopeptides enrichment approaches have been attracting more attention for several benefits like easy operating, high enrichment specificity and intact glycopeptide retained. In this study, Poly (amidoamine) dendrimer (PAMAM) was adopted for the synthesis of zwitterionically functionalized (ZICF) materials for glycopeptide enrichment. The multiple branched structure and good solubility of ZICF-PAMAM enables a sufficient interaction with glycopeptides. The ZICF-PAMAM combined with the FASP-mode enrichment strategy exhibits more superior performance compared with the existing methods. It has the minimum detectable concentration of femtomolar level and high recovery rate of over 90.01%, and can efficiently enrich glycopeptides from complex biological samples even for merely 0.1 μL human serum. The remarkable glycopeptides enrichment capacity of ZICF-PAMAM highlights the potential application in in-depth glycoproteome research, which may open up new opportunities for the development of glycoproteomics.
