Abstract:Biochemical and biomedical applications of graphene are critically dependent on the interaction between biomolecules and the nanomaterial. In this work, we developed a graphene-based signal-amplification nanoprobe by combining anti-immunoglobulin G (anti-IgG) and horseradish peroxidase (HRP) with graphene oxide (GO). The structure and function of HRP in the nano-interface of GO were firstly investigated, which demonstrated that the enzyme retained 78% of its native activity and 77% of its native α-helix content. HRP and anti-IgG were then co-adsorbed onto GO to form bifunctional nanoprobes. The nanoprobes provide both improved binding ability and signal-amplification ability. Comparing with conventional bioconjugates such as enzyme-linked antibody, co-adsorption could avoid chemical conjugation between biomolecules, keeping their bioactivity well. As an example for their application, the nanoprobes were used to obtain amplified signals in a sandwich-type immunoassay for cancer marker, instead of conventional colorimetric conjugates. This approach provided a detection limit of 10 pg/mL alpha-fetoprotein (AFP), which was much more sensitive than conventional enzyme-linked immunosorbent assay (ELISA) methods. The easily fabricated GO-based nanoprobes have the potential to become universal probes for molecular diagnostics.

Abstract:Small molecules are key targets in molecular biology, environmental issues, medicine and food industry. However, small molecules are challenging to be detected due to the difficulty of their recognition, especially in complex samples, such as in situ in cells or animals. The emergence of graphene/aptamer probes offers an excellent opportunity for small molecule quantification owing to their appealing attributes such as high selectivity, sensitivity, and low cost, as well as the potential for probing small molecules in living cells or animals. This paper (with 130 refs.) will review the application of graphene/aptamer probes for small molecule detection. We present the recent progress in the design and development of graphene/aptamer probes enabling highly specific, sensitive and rapid detection of small molecules. Emphasis is placed on the success in their development and application for monitoring small molecules in living cells and in vivo systems. By discussing the key advances in this field, we wish to inspire more research work of the development of graphene/aptamer probes for both on-site or in situ detection of small molecules and its applications for investigating the functions of small molecules in cells in a dynamic way.

Graphene Functionalized with Structurally Complementary Amino Acids for Sensitive Recognition of N-linked Glycopeptides

Abstract:Herein, a hydrophilic graphene composite functionalized with glutathione (GSH) and L(+)-Cysteine (Cys) was prepared via a simple and fast synthesis route, which was named G@S@Au@GC. The combination attack with two different zwitterionic polymers resulted in enhanced adsorption sites for glycopeptides. The obtained G@S@Au@GC exhibited excellent performance on a low limit of detection (0.2 fmol), a high selectivity (HRP: bovine serum albumin = 1:1500), a good load capacity (250 mu g center dot mg(-1)) and recovery rate (93%), which was also evaluated with IgG. Subsequently, 60 glycopeptides from complex biological sample (human saliva) were identified by Nano-LC-MS/MS. The advantages of combination attack, low-cost, simple and fast synthesis, and superior enrichment performance make G@S@Au@GC composite a bright future on glycoproteomics analysis and related diseases. Abstract:In this work, we report a new concept of adaptive "ensemble aptamers" (ENSaptamers) that exploits the collective recognition abilities of a small set of rationally designed, nonspecific DNA sequences to identify molecular or cellular targets discriminatively. In contrast to in vitro selected aptamers, which possess specific "lock-and-key" recognition, ENSaptamers rely on pattern recognition that mimics natural olfactory or gustatory systems. Nanographene oxide was employed to provide a low-background and highly reproducible fluorescent assay system. We demonstrate that this platform provides a highly discriminative and adaptive tool for high precision identification of a wide range of targets for diagnostic and proteomic applications with a nearly unlimited supply of ENSaptamer receptors.

Abstract:In recent years, graphene has received widespread attention owing to its extraordinary electrical, chemical, optical, mechanical and structural properties. Lately, considerable interest has been focused on exploring the potential applications of graphene in life sciences, particularly in disease-related molecular diagnostics. In particular, the coupling of functional molecules with graphene as a nanoprobe offers an excellent platform to realize the detection of biomarkers, such as nucleic acids, proteins and other bioactive molecules, with high performance. This article reviews emerging graphene-based nanoprobes in electrical, optical and other assay methods and their application in various strategies of molecular diagnostics. In particular, this review focuses on the construction of graphene-based nanoprobes and their special advantages for the detection of various bioactive molecules. Properties of graphene-based materials and their functionalization are also comprehensively discussed in view of the development of nanoprobes. Finally, future challenges and perspectives of graphene-based nanoprobes are discussed.

Abstract:Protein N-glycosylation is a ubiquitous and important post-translational modification that has been involved in the development and progression of a series of human-related diseases. Until recently, the highly selective capturing of glycopeptides from complex biosamples was still significant and challenging work due to their changeable structures, ultralow abundance, and strong ion-suppressing effect. Here we first report the preparation and characterization of a novel, hydrophilic, porous biocomposite composed of magnetic graphene functionalized with metal-organic frameworks (MOFs) (MG@Zn-MOFs) able to recognize glycopeptides. Thanks to its strong magnetic responsiveness, large specific surface area, excellent biocompatibility, and unique size-exclusion effect, the MG@Zn-MOFs showed outstanding sensitivity and selectivity and good recyclability in glycopeptides analysis. More excitingly, in practical application, 517 N-glycopeptides within 151 unique glycoproteins were clearly identified from human serum (1 μL) treated with the MG@Zn-MOFs, which is the best result among published reports so far. All the results demonstrate the promising commercialized usage of the biocomposite for the enrichment of glycopeptides in complex samples through a convenient and efficient process. Furthermore, it is anticipated that our strategy may offer promising guidance to develop new biocomposites functionalized with bio-MOFs for glycoproteomic applications.

Abstract:A novel multifunctional composite comprising mesocrystalline SnO, nanorods (NRs) vertically aligned on reduced graphene oxide (rGO) sheets was synthesized and developed for sequential capture of endogenous peptides and phosphopeptides. With the hydrophobicity of rGO and high affinity of SnO2 nanorods, sequential enrichment of endogenous peptides and phosphopeptides could be easily achieved through a modulation of elution buffer. With this multifunctional nanomaterial, 36 peptides were observed from diluted bovine serum albumin (BSA) tryptic digest and 4 phosphopeptides could be selectively captured from beta-casein digest. The detection limit of tryptic digest of beta-casein was low to 4 X 10(-10) M, and the selectivity was up to 1:500 (molar ratio of beta-casein and BSA digest). The effectiveness and robustness of rGO-SnO2 NRs in a complex biological system was also confirmed by using human serum as a real sample. Our work is promising for small peptide enrichment and identification especially in complicated biological sample preparation, which also opens a new perspective in the design of multifunctional affinity probes for proteome or peptidome.

Abstract:We have designed a versatile molecular beacon (MB)-like probe for the multiplex sensing of targets such as sequence-specific DNA, protein, metal ions and small molecule compounds based on the self-assembled ssDNA–graphene oxide (ssDNA–GO) architecture. The probe employs fluorescence “on/off” switching strategy in a single step in homogeneous solution. Compared to traditional molecular beacons, the proposed design is simple to prepare and manipulate and has little background interference, but still gives superior sensitivity and rapid response. More importantly, this ssDNA–GO architecture can serve as a universal beacon platform by simply changing the types of ssDNA sequences for the different targets. In this work, the ssDNA–GO architecture probe has been successfully applied in the multiplex detection of sequence-specific DNA, thrombin, Ag+, Hg2+ and cysteine, and the limit of detection was 1 nM, 5 nM, 20 nM, 5.7 nM and 60 nM, respectively. The results demonstrate that the ssDNA–GO architecture can be an excellent and versatile platform for sensing multiplex analytes, easily replacing the universal molecular beacon.

Abstract:This study demonstrates the use of aptamer-conjugated graphene oxide as an affinity extraction and detection platform for analytes from complex biological media. We have shown that cocaine and adenosine can be selectively enriched from plasma samples and that direct mass spectrometric readouts can be obtained without a matrix and with greatly improved signal-to-noise ratios. Aptamer-conjugated graphene oxide has clear advantages in target enrichment and in generating highly efficient ionization of target molecules for mass spectrometry. These results demonstrate the utility of the approach for analysis of small molecules in real biological samples.

Abstract:We have developed a surface-enhanced Raman scattering (SERS)-active substrate based on gold nanoparticle-decorated chemical vapor deposition (CVD)-growth graphene and used it for multiplexing detection of DNA. Due to the combination of gold nanoparticles and graphene, the Raman signals of dye were dramatically enhanced by this novel substrate. With the gold nanoparticles, DNA capture probes could be easily assembled on the surface of graphene films which have a drawback to directly immobilize DNA. This platform exhibits extraordinarily high sensitivity and excellent specificity for DNA detection. A detection limit as low as 10 pM is obtained. Importantly, two different DNA targets could be detected simultaneously on the same substrate just using one light source.

Abstract:Coupling nanomaterials with biomolecular recognition events represents a new direction in nanotechnology toward the development of novel molecular diagnostic tools. Here a graphene oxide (GO)‐based multicolor fluorescent DNA nanoprobe that allows rapid, sensitive, and selective detection of DNA targets in homogeneous solution by exploiting interactions between GO and DNA molecules is reported. Because of the extraordinarily high quenching efficiency of GO, the fluorescent ssDNA probe exhibits minimal background fluorescence, while strong emission is observed when it forms a double helix with the specific targets, leading to a high signal‐to‐background ratio. Importantly, the large planar surface of GO allows simultaneous quenching of multiple DNA probes labeled with different dyes, leading to a multicolor sensor for the detection of multiple DNA targets in the same solution. It is also demonstrated that this GO‐based sensing platform is suitable for the detection of a range of analytes when complemented with the use of functional DNA structures. A graphene oxide (GO)‐based multicolor fluorescent DNA nanoprobe is reported; it allows rapid, sensitive, and selective detection of DNA targets in homogeneous solution based on interactions between GO and DNA molecules. The large planar surface of GO allows simultaneous quenching of multiple DNA probes labeled with different dyes, leading to a multicolor DNA sensor.

Abstract:Reliable determination of binding kinetics and affinity of DNA hybridization and single-base mismatches plays an essential role in systems biology, personalized and precision medicine. The standard tools are optical-based sensors that are difficult to operate in low cost and to miniaturize for high-throughput measurement. Biosensors based on nanowire field-effect transistors have been developed, but reliable and cost-effective fabrication remains a challenge. Here, we demonstrate that a graphene single-crystal domain patterned into multiple channels can measure time- and concentration-dependent DNA hybridization kinetics and affinity reliably and sensitively, with a detection limit of 10 pM for DNA. It can distinguish single-base mutations quantitatively in real time. An analytical model is developed to estimate probe density, efficiency of hybridization and the maximum sensor response. The results suggest a promising future for cost-effective, high-throughput screening of drug candidates, genetic variations and disease biomarkers by using an integrated, miniaturized, all-electrical multiplexed, graphene-based DNA array.

Abstract:Capturing glycopeptides selectively and efficiently from mixed biological samples has always been critical for comprehensive and in-depth glycoproteomics analysis, but the lack of materials with superior capture capacity and high specificity still makes it a challenge. In this work, we introduce a way first to synthesize a novel boronic-acid-functionalized magnetic graphene@phenolic-formaldehyde resin multilayer composites via a facile process. The as-prepared composites gathered excellent characters of large specific surface area and strong magnetic responsiveness of magnetic graphene, biocompatibility of resin, and enhanced affinity properties of boronic acid. Abstract:Exploration of valuable information from peptide biomarkers in biological fluids for early diagnosis and elucidation of disease has drawn increasing attention in clinical biomedicine. In this work, a novel affinity probe consisting of magnetic core and mesoporous silica shell incorporated with TiO2 has been constructed and developed for selective enrichment of endogenous peptides taking advantage of the stronger interaction of TiO2 to carboxyl groups of the peptides and the size-exclusion effect of the ordered mesopores under mild enriching conditions. Application effectiveness of the porous structured affinity probe with large specific surface area (216.4 m(2) g(-1)), narrow pore size distribution (3.0 nm) and high saturation magnetization (49.8 emu g(-1)) was investigated using standard peptides ([Pyr1]-Apelin-13), digest of bovine serum albumin (BSA) proteins, human urine and serum. The signals of peptides can be amplified more than 100 times after enrichment using the affinity probe, and 44 target peptides with sequence coverage of 59% can be captured and identified from 5 nM BSA digest due to plentiful affinity sites of the affinity probe. Furthermore, the affinity probe can selectively capture peptides from the mixture of peptides and proteins with the molar ratio of 1 : 1000 in virtue of the size-exclusion effect of ordered nanopores. More importantly, the affinity probe is also effective for selective capture of peptides from human urine and serum with high sensitivity. It is expected that this work would be beneficial to rapid capture of potential peptide biomarkers from complex biological samples.

Abstract:Glycosylation and phosphorylation are two important mechanisms in organism, both of which can finely regulate protein function respectively or simultaneously. Functional nanoprobes with various reversible interactions of aiming at glycan or phosphate group have been advanced dramatically, however, the comprehensive analysis towards them is largely restricted by the challenge to capture glycopeptides and phosphopeptides at the same time from complex samples due to the limitation of nanoprobe functionalization. Here, we fabricate a promising nanoprobe using the hydrophilic l-cysteine and titanium ions to enhance the phosphopeptides capture, meanwhile, realize the glycopeptides capture. We test the performance of the promising nanoprobe, showing that it is not only equipped with good unbiased ability in glycopeptides capture with high sensitivity and selectivity, but also highly effective for phosphopeptides capture. More importantly, the promising nanoprobe enables the simultaneous capture and analysis of glycosylated and phosphorylated peptides from mouse brain, as well as human eye lens of normal and cataract. The identification of glycosylated and phosphorylated sites within normal and cataract reflects their differential expression and offers an excellent insight to glycosylation/phosphorylation-related human eye diseases, indicating its great potential in glycoproteomics and phosphoproteomics researches.

Abstract:As one of the most important post-translational modifications (PTMs) of peptidome, glycopeptidome is closely related to serious disease, especially to cancer. In order to specifically discover and analyze glycopeptidome biomarkers for clinical diagnosis of cancer on early-stage, it is crucial to develop efficient technique to analyze low-abundance of endogenous glycopeptides in biological samples. In this report, a hydrophilic probe in mesoporous pore (denoted as Fe3O4@mSiO2@G6P) was designed and prepared. By taking advantage of the excellent hydrophilicity and size-exclusion ability, we applied Fe3O4@mSiO2@G6P to capture glycopeptides from both horseradish peroxidase (HRP) and immunoglobulin (IgG) digests successfully. Moreover, a total of 39 and 25 endogenous glycopeptides were identified from healthy saliva and gastric saliva, respectively, indicating the great potential of this probe for the exploration of glycopeptidome biomarkers.

Abstract:High-performance affinity materials are highly required in the sample preparation process in mass spectrometry- based glycoproteomics studies. In this research, a novel magnetic nanofiber-based zwitterionic hydrophilic material is prepared for glycopeptide enrichment and identification. The one-dimensional hydroxyapatite nanofiber (HN) acted as the supporting substance for immobilizing both Fe3O4 nanoparticles and Au nanoparticles, following the surface modification with a zwitterionic tripeptide L-glutathione (GSH) via the affinity interactions between the thiol group in GSH and both Au and Fe3O4 to form the magHN/Au-GSH nanofiber. Owing to the unique structural features, excellent hydrophilicity, abundant zwitterionic molecules, and strong magnetic responsiveness, the as-prepared magHN/Au-GSH nanofiber possesses satisfactory specificity for glycopeptide enrichment. As a result, the magHN/Au-GSH nanofiber demonstrated great detection sensitivity (2 fmol), satisfying enrichment recovery (89.65%), large binding capacity (100 mg g-1), and high enrichment selectivity (1 : 100) toward glycopeptides. Furthermore, 246 N-glycosylated peptides corresponding to 104 N-glycosylated proteins were identified from only 1 mu L human serum, revealing the great potential of this affinity nanofiber for glycopeptide enrichment and glycoproteomics research.
Versatile Graphene-Based Nano-Bio Probe Design and Its Application

Abstract:Graphene (2010 Nobel Prize in Physics), a two-dimensional (2D) nano-material, has recently opened up a fascinating and exciting new field in the science and technology of nanomaterials with continuously growing academic and technological impetus. A fascinating finding is that graphene oxide (GO) can quench the fluorescence of dyes or chromophores via resonance energy transfer when in close proximity. Several GO-based biosensors have been developed by taking advantage of the strong adsorption of dye-labeled ssDNA, or peptides onto the GO surface and subsequent efficient fluorescence quenching of the dyes. These biosensors have been successfully applied to detect ssDNA, metal ions, helices, small molecules, insulin, miRNAs, proteases, pathogens and living cells etc.
