Abstract:Sequence-specific DNA detection is a routine job in medical diagnostics and genetic screening. Alternative to a fluorescence readout scheme or electrophoresis approach, various kinds of rapid, low-cost, facile, and label-free methods have also been developed in last decades. Among these, direct electrical detection of DNA received increasing attention but more research is desirable. Particularly, enhancement with high discrimination must be employed to selectively amplify the responding signal. A chip-based biosensor was developed in this work to electrically detect 22-mer oligonucleotide DNA at low concentration, from 50 fM to 10 pM. First, a gold nanoparticle (NP) was capped with 3-mercaptopropionic acid through a thiol-gold bond. The derivatized carboxylic acid group showed strong complex interaction with an inorganic linker, Zr4+. As a result, Zr4+ could link several hundreds of individual gold NPs together to form an aggregate of nanoparticles (ANP), which was capable of being used as a conductive tag for the electrical detection of DNA. Second, in order to achieve the discriminative localization of ANP to bridge two comb-shaped electrodes (with height of similar to 50 nm and interdistance of 300-350 nm) gapped with insulative material of silicon oxide, peptide nucleic acids were covalently bonded to the silicon oxide in die gap as capture sites for DNA. After hybridization with target DNA, the charged phosphate-containing backbone of DNA was introduced into die gap. Phosphate groups also exhibited strong complex interaction with the linker of Zr4+ and could react with the residual Zr4+ on the ANP surface. As a consequence, the conductive tags were linked to the phosphate groups and localized into the gap, which could modify the conductance between the two comb-shaped electrodes in turn. The degree of modification correlated directly to the amount of hybridized DNA and to the concentration of target DNA in sample solution. Compared with the individual NPs used as the tag, a strong enhancement from the gold ANP was obtained.

Abstract:Herein, we report the development of a simple, sensitive, inexpensive, and homogeneous detection method for the analysis of DNA hybridization based on the optical properties of hydroxylamine-amplified gold nanoparticles (Au NPs) in solution phase. The assay relies on a sandwich-type DNA hybridization in which DNA targets are first hybridized with capture DNA probes immobilized on the surface of magnetic beads and then sandwiched with Au NPs modified with biotinylated reporter DNA. Au NPs, after being anchored on the magnetic beads, are then dispersed in solution by the dehybridization and enlarged by using a mixture of HAuCl4 and NH2OH. The Au NP growth signal which is used for the quantitative analysis of sequence-specific DNA can be easily monitored by the naked eye directly or an UV-vis spectrophotometer. Surface plasmonic signature of the enlarged Au NPs and the kinetics of the Au NP growth in the homogenous phase containing of HAuCl4 and NH2OH have also been studied. As a result, such a homogeneous assay allows the detection of 30-base DNA targets down to the 100 amol level, which offers great promise for facilitating sensitive detection of other biorecognition events.

Abstract:We have developed a new nanoparticle (NP)-based chemiluminescent (CL) method for the sensitive detection of DNA hybridization. The "sandwich-type'' DNA technique comprises NH2-functionalized capture DNA immobilized on magnetic beads that can hybridize with one end of the target DNA. The other end of the target is recognized by a reporter DNA probe labeled with Au NPs on its 3-terminus. The hybridization events were monitored by a simple and direct luminol-AgNO3 CL reaction with a detection limit of 0.5 pM through a non-stripping Au NPs catalysis. Moreover, the CL reaction of non-stripping Au NPs-luminol-AgNO3 offers the advantages of being simpler and faster as compared to previous stripping Ag NPs and CuS methods. This simple and easy-to-use technique holds great promise for clinical applications of DNA hybridization.

Abstract:A simple and ultrasensitive DNA biosensor was developed utilizing the color and size changes originating from Ligation Chain Reaction (LCR)-based gold nanoparticle assembly as an indicator. Using synthetic DNA of 10-fold serial dilutions as a target, the limit of detection (LOD) was 1.5aM with a range of DNA concentrations from 0.01 to 1000fM by UV–vis absorption and 0.1aM in the range of 0.01–10,000fM by dynamic light scattering (DLS). This developed method is low-cost, rapid, and much lower LOD for the detection of specific short DNA sequences, and the results can be directly determined either by the color or by the DLS. The capability of high-throughput detection with the aid of PCR amplification apparatus can also be realized.

Abstract:DNA or gene signal detection is of great significance in many fields including medical examination, intracellular molecular monitoring, and gene disease signal diagnosis, but detection of DNA or gene signals in a low concentration with instant visual results remains a challenge. In this work, a universal fast and visual colorimetric detection method for DNA signals is proposed. Specifically, a DNA signal amplification "circuit" based on DNA strand displacement is firstly designed to amplify the target DNA signals, and then thiol modified hairpin DNA strands and gold nanoparticles are used to make signal detection results visualized in a colorimetric manner. If the target DNA signal exists, the gold nanoparticles aggregate and settle down with color changing from dark red to grey quickly; otherwise, the gold nanoparticles' colloids remain stable in dark red. The proposed method provides a novel way to detect quickly DNA or gene signals in low concentrations with instant visual results. When applied in real-life, it may provide a universal colorimetric method for gene disease signal diagnosis.

Abstract:We have demonstrated a novel sensing strategy employing single-stranded probe DNA, unmodified gold nanoparticles, and a positively charged, water-soluble conjugated polyelectrolyte to detect a broad range of targets including nucleic acid (DNA) sequences, proteins, small molecules, and inorganic ions. This nearly “universal” biosensor approach is based on the observation that, while the conjugated polyelectrolyte specifically inhibits the ability of single-stranded DNA to prevent the aggregation of gold-nanoparticles, no such inhibition is observed with double-stranded or otherwise “folded” DNA structures. Colorimetric assays employing this mechanism for the detection of hybridization are sensitive and convenient—picomolar concentrations of target DNA are readily detected with the naked eye, and the sensor works even when challenged with complex sample matrices such as blood serum. Likewise, by employing the binding-induced folding or association of aptamers we have generalized the approach to the specific and convenient detection of proteins, small molecules, and inorganic ions. Finally, this new biosensor approach is quite straightforward and can be completed in minutes without significant equipment or training overhead.

Abstract:We have developed a rapid, simple and label-free colorimetric method for the identification of target DNA. It is based on loop-mediated isothermal amplification(LAMP). Plain gold nanoparticles(AuNPs) are used to indicate the occurrence of LAMP. The amplified product is mixed with AuNPs in an optimized ratio, at which the deoxyribonucleotides( dNTPs) bind to the AuNPs via ligand-metal interactions and thus enhance AuNPs stability. If a target DNA is amplified, the dramatic reduction of the dNTPs leads to the aggregation of AuNPs and a color change from red to blue. The success of the method strongly depends on the ionic strength of the solution and the initial concentration of dNTPs. Unlike other methods for the identification of isothermal products, this method is simple and can be readily applied on site where instrumentation is inadequate or even lacking.

Abstract:Gold nanoparticles (AuNPs) have been employed to design colorimetric visual sensing assays toward the detections of various targets including DNA, based on the aggregation induced color transitions of AuNPs. However, the relatively high detection limit (LOD 10nM) in the case of DNA detection has become a stumbling block on the road of the further development and applications of these assays. This research aims at overcoming this limit by virtue of a seeded gold reduction strategy. Typically, low concentrations of 13nm AuNPs modified with suitable DNA probes are allowed to hybridize with a DNA target to form aggregates, which are then transferred into a gold-enhancing cocktail for further depositions of more gold on the initial AuNP seeds. The color of the assay thus sensitively reflects the initial aggregation status of the 13nm AuNPs, which can be related to the concentrations of the DNA target. This assay has a sensitivity that is at least 25–50 times improved. Under still not fully optimized conditions, 0.4fmol DNA in a 2μL sample can be confidently detected with the ability of distinguishing a single base mutation. It does not require isolations of the 13nm AuNP aggregates during analyses and shares the advantages of a homogeneous assay, including simplicity, adaptability, convenience, and being free of interferences due to non-specific surface adsorptions.

Abstract:A novel DNA detection method is presented based on a gold nanoparticle (AuNP) colorimetric assay and hybridization chain reaction (HCR). In this method, target DNA hybridized with probe DNA modified on AuNP, and triggered HCR. The resulting HCR products with a large number of negative charges significantly enhanced the stability of AuNPs, inhibiting aggregation of AuNPs at an elevated salt concentration. The approach was highly sensitive and selective. Using this enzyme-free and isothermal signal amplification method, we were able to detect target DNA at concentrations as low as 0.5 nM with the naked eye. Our method also has great potential for detecting other analytes, such as metal ions, proteins, and small molecules, if the target analytes could make HCR products attach to AuNPs.

Abstract:A novel and simple colorimetric biosensor was developed by combining the unique optical properties of unmodified gold nanorods (AuNRs) with the amplification strategy of hybridization chain reaction (HCR), which was capable of detecting DNA sensitively and selectively. The detection mechanism is based on the dispersion/aggregation of AuNRs under the high concentration of salt. When target DNA introduces, the hybridization of hairpin DNA is triggered and a nicked double-helix DNA as HCR product forms which sticks tightly with AuNRs through a strong electrostatic adsorption and protects AuNRs from aggregation in high salt concentration condition. When no target DNA appears, AuNRs undergo aggregation due to the weak protection of hairpin DNA. The approach is able to detect target DNA in a range of 0-60 nM with a detection limit of 1.47 nM and exhibits high selectivity to distinguish fully matched and single-base mismatched DNA. Results demonstrate this method is label-free, modification-free, and enzyme-free, which holds great promise for routine sensing applications.

Abstract:Triplex DNA technology has been considered as an attractive antigen strategy for the treatment of genetic-based diseases. Assay of the formation of triplex is an important part in the development of triplex technology. In this paper, we present a novel method to assay triplex DNA. The strategy is based on the unspecific interaction between single-stranded triplex-forming oligonucleotide (TFO) and negatively charged gold nanoparticles (AuNPs). While triplex is formed, gold nanoparticles will aggregate without the protection of triplex-forming oligonucleotide under a certain concentration of salt. Consequently, the color of the gold nanoparticles will change from red to blue. The formation of triplex DNA and the discrimination of triplex-forming oligonucleotide candidates are thereby easily monitored by the color changes of gold nanoparticles. Also by precisely controlling the working salt concentration, we are allowed to assay single-nucleotide polymorphism of triplex-forming oligonucleotides. Mismatched variants and length variants of triplex-forming oligonucleotides with single-nucleotide or double-nucleotides differences can be well discriminated. This method presented here is simple, fast, and with considerable selectivity, so we expect it will be a promising candidate for the assay of triplex DNA and the screening of appropriate triplex-forming oligonucleotide.

Abstract:Real-time, on-site detection and quantification of different trace analytes is a challenge that requires both searching a general class of molecules to recognize a broad range of contaminants and translating this recognition to easily detectable signals. Functional nucleic acids, which include DNAzymes (DNA with catalytic activity) and aptamers (nucleic acids that bind an analyte), are ideal candidates for the target recognition. These nucleic acids can be selected by a combinatorial biology method called in vitro selection to interact with a particular analyte with high specificity and sensitivity. Furthermore, they can be incorporated into sensors by attaching signaling molecules. Due to the high extinction coefficients and distance-dependent optical properties, metallic nanoparticles such as the commonly used gold nanoparticles have been shown to be very attractive in converting analyte-specific functional DNA into colorimetric sensors. DNAzyme directed assembly of gold nanoparticles has been used to make colorimetric sensors for metal ions such as lead, uranium, and copper. To make the operation even easier and less vulnerable to operator's errors, dipstick tests have been constructed. Here, we describe protocols for the preparation of DNAzyme-linked gold nanoparticles (AuNP) that are then immobilized on to lateral flow devices to make easy-to-use dipstick tests for metal ions.
Digital Triplex DNA Assay Based on Plasmonic Nanocrystals

Abstract:A new analytical method has been developed to detect three kinds of DNA simultaneously based on magnetic beads and color-encoded plasmonic nanocrystals. Magnetic beads modified with capture DNA are employed to collect the specific target DNA, and color-encoded plasmonic nanocrystals are applied to signal the target through DNA hybridization. As a proof of concept, three types of representative metal nanocrystals of gold nanoparticle (AuNP), gold nanorod (AuNR), and gold/silver nanoparticle (Au/AgNP) were employed to signal three dissimilar virus-related protective antigen genes, Ebola virus (EV), Variola virus (VV), and Bacillus anthracis (BA), respectively. Detection limits of 0.5–3 fM were obtained showing the high sensitivity for DNA detection. The microscopic discrimination of the encoded nanoparticles allows simple, rapid, accurate, and cost-effective detection of multiple DNA molecules, indicative of the potential in practical applications.

Abstract:Development of simple, robust, and reliable nucleic acid detection strategy holds tremendous promise for cancer or pathogen diagnostics. However, in traditional fluorescent assays, tedious chemical labeling and enzyme-based signal amplification are usually required. Developing label-free, enzyme-free nucleic acid detection strategies is of great significance. In this paper, through combining the hybridization chain reaction (HCR) technique with aggregation-induced emission (AIE)-based fluorometric assay and a gold-nanoparticle-based colorimetric assay, we developed a "seesaw" strategy for label-free, enzyme-free visual detection of nucleic acids. Two sets of signals (solution tonality and fluorescence intensity changes) were generated for one test. The limit of detection of single-strand DNA can be as low as 37.2 fM. The proposed seesaw strategy that integrates fluorometric and colorimetric assay holds great potential for the point-of-care testing of nucleic acids.

Abstract:A convenient and label-free scanometric approach for DNA assay was designed by integrating a metal-ion-mediated conformational molecular beacon (MB) and silver-signal amplification regulated by gold-nanoparticle (AuNP) aggregation. The strategy was based on displacing the interaction between the target DNA sequence and a competitor Hg(2+) ion with a link DNA sequence. In the absence of the target DNA sequence, a link DNA sequence interacted with the Hg(2+) ions, thus forming an inactive cyclic conformation of the MB. This result led to the poor aggregation of polyadenosine-functionalized AuNPs (A-AuNP). In the presence of a target DNA sequence with a stronger affinity than that of the competitor, hybridization between the link DNA and target DNA sequences turned on the trigger. The polythymidine end of the resulting linear duplex structure could react with A-AuNP, thus leading to a cross-linking aggregation. This aggregation weakened AuNP-catalyzed silver enhancement on a spot substrate. Further, by using scanometric detection, the concentration of the target DNA sequence could be conveniently read out within a linear range from 1.0 to 30 nM. Interestingly, in the same amount of Hg(2+) ions, one-base mismatched DNA showed only 22% of the relative gray-scale intensity for the target DNA sequence at the same concentration, thus indicating good specificity. The designed approach, with the help of the ion-mediated conformational MB, was simple, cost effective, adaptable, and convenient and provided significant potential applications in clinical analysis.

Abstract:A facile plasmonic nanoplatform was developed for rapid and sensitive determination of nucleic acid. Hg 2+ -regulated molecular beacon (MB, hairpin) containing rich thymine (T) bases at both ends is used as the probe. A hairpin structure can be formed in the MB probe due to the strong binding of Hg 2+ to T. However, in the presence of target DNA, the hairpin structure is opened owing to target DNA-specific hybridization with the aptamer. Simultaneously, the opened MB interacts with poly(diallyldimethylammonium chloride) (PDDA) and hinders PDDA-induced aggregation of AuNPs, accompanied by a color change from blue to red and a decrease in absorption ratio (A 620 /A 520 ). Hence, a good linear relationship was observed between the decreased absorption ratio (A 620 /A 520 ) and DNA concentration ranging from 0.02 to 2 nmol/L with a low detection limit of 4.42 pmol/L. Moreover, this nanoplatform has been successfully utilized to discriminate between perfect target and mismatch sequences. More importantly, the bioassay is simple, versatile, rapid, and cost-effective compared with other common methods, which holds great promise for clinical diagnosis and biomedical application.
