Abstract:Novel Janus type nucleoside analogues 1a and 1b were synthesized in seven steps from 2-amino-4,6-dihydroxypyrimidine and 4,6-dihydroxypyrimidine. The base moiety of 1a has one face with a Watson-Crick donor-donor-acceptor (DDA) H-bond array of guanine and the other face with an acceptor-acceptor-donor (AAD) array of cytosine, which might lead to its base pairing with either cytosine or guanine due to the rotating of the glycosyl bond. This property may enable Janus type nucleoside analogues to act as an antiviral compound in a similar way to ribavirin. Both 1a and 1b were screened by a vitro HBV DNA replication inhibition test and indeed 1a showed a great potential with IC50 = 10 mu M and SI = 78.9 for antiviral drug development.

Abstract:Novel Janus-type nucleoside analogues (1a-d) were synthesized. Their pyrimido[4,5-d] pyrimidine base moiety has one face with a bidentate Watson-Crick donor-acceptor (DA) H-bond array of adenine and the other face with an acceptor-donor (AD) H-bond array of thymine. These nucleosides may self-associate through the self-complementary base pair. Indeed, in the solid state, compound 6d displayed a honeycomb-like supramolecular structure with tetrameric membered cavities formed through the combination of reverse Watson-Crick base pairs and aromatic stacking, in which the solvent molecules were accommodated. The result of temperature-dependent CD studies showed that the free nucleosides can form higher order chiral structures in aqueous solution.

Abstract:Supramolecular morphogenesis is a fundamentally important process in fields ranging from structural biology to materials chemistry. Our previous works demonstrated that the sugar structural parameters can decree the supramolecular morphogenesis of Janus-type nucleosides. However, the chiral effect in this regards has not yet been tackled. Here, the self-associated superstructures of J-AT l-ribonucleoside (J-AT-L, 1) was investigated in both solid state and solution by single-crystal X-ray analysis and scanning electron microscope (SEM). The results indicate a high mirror symmetry in both monomeric level and hydrogen bond patterns in solid state between compound 1 and its enantiomeric counterpart J-AT d-ribonucleoside (J-AT-D, 2), except the distinct interactions between A–B and B–B conformers. The SEM experiments display that J-AT-L forms a porous microsphere-flower-like superstructure, instead of a radial-petal-flower-like superstructure of the d-enantiomer (2), which could be attributed to the different interactions of A–B and B–B conformers among these two series. This study provides for the first time the evidences of how the chiral information of the monomeric J-AT nucleosides is translated into the diverse supramolecular morphologies.

Abstract:The intrinsic structural diversity of the nucleosides is one of the essential properties for their wide participation in myriads of chemical or biochemical processes. Two unique regio-isomeric Janus-type AT nucleosides with the 5′-deoxyribose attached on N1 or N3 position has been synthesized through Vorbrueggen or transglycosylation reactions. These two isomers display different supramolecular morphologies in solution state from their N8 glycosylated counterpart. The underneath structural details of the N3 glycosylated isomer were revealed by the single-crystal X-ray analysis. In addition to a novel base pair pattern was identified which is entirely different from the reverse Watson-Crick base pair adopted by its N8 isomer, an interesting water-filled columnar nanotuble-like structure was also found in its solid state. This study not only enriches the structural varieties of AT Janus-type nucleosides, but also provides specific information concerning the effect of the sugar glycosylation position on the properties of these new type of pyrimido[4,5-d]pyrimidine nucleosides.
A Novel Janus-Type at Nucleoside with Benzoyl Protecting Groups Forming A Pleated-Sheet Structure

Abstract:The title compound, 5-amino-8-(2,3,5-tri-O-benzoyl-β-D-ribofuranosyl)pyrimido[4,5-d]pyrimidine-2,4(3H,8H)-dione methanol monosolvate, C(32)H(25)N(5)O(9)·CH(4)O, which crystallized slowly from methanol, exhibits an anti conformation with a glycosyl-bond torsion angle of χ=-141.28 (17)°. The furanose moiety adopts an N-type sugar puckering ((3)T(4)). The corresponding pseudorotation phase angle and maximum amplitude are P=24.5 (2)° and τ(m)=38.3 (2)°, respectively. In the solid state, one methanol molecule acts as a bridge joining adjacent nucleoside molecules head-to-head, leading to a pleated-ribbon supramolecular structure, with the base moieties located in the centre of the ribbon and the sugar residues protruding to the outside of the layers, as in a DNA helix. The pleated-ribbon supramolecular structure is tethered together into a two-dimensional infinite pleated-sheet structure through aromatic stacking between the nucleobase planes and the benzene rings of the benzoyl protecting groups on the 5'-OH group of furanose.

Abstract:J-AT nucleoside-based organogelators 1a and 1b were designed and synthesized. They were endowed with unparalleled superiority to natural nucleobase analogues 2–6 to gelate aromatic solvents due to their excellent self-assembly properties. The J-AT nucleoside-based organogelators showed a specific self-complementary base pair recognition characteristic. The gel stabilities of 1a and 1b were drastically influenced by adenine analogue 2, hardly affected by thymine analogue 3, uracil analogue 4, cytosine analogue 5, and mildly interrupted by guanine analogue 6.

Abstract:Supramolecular self-assembly is not only one of the chemical roots of biological structure but is also drawing attention in different industrial fields. Here we study the mechanism of the formation of a complex flower-shaped supramolecular structure of pyrimido[4,5-d]pyrimidine nucleosides by dynamic light scattering, scanning electron microscopy, differential scanning calorimetry, nuclear magnetic resonance and X-ray analysis. Upon removing the hydroxyl group of sugars, different flower-shaped superstructures can be produced. These works demonstrate that complex self-assembly can indeed be attained through hierarchical non-covalent interactions of single molecules. Furthermore, chimerical structures built from molecular recognition by these monomers indicate their potential in other fields if combined with other chemical entities.

Abstract:Confining polar water molecules to particular geometries demands sophisticated intermolecular interactions, and not many small synthetic molecules have accomplished such a task. Herein, regioisomeric acyclic Janus-AT nucleosides (1 and 2), with a self-complementary fused genetic alphabet and conformationally flexible side chains, have been selectively synthesized. 1 and 2 adopt disparate base-pair motifs from the π-π stacked hydrophobic base moieties and distinct hydrogen bond (HB) interconnections from the hydrophilic sugar residues, which in turn lead to divergent, intricate intermolecular interaction networks with different capacities to confine water molecules. Under the precise control of the host framework of the N8 -regioisomer, separate ordered single-file water wires can be locked through special three-HB clamps into unique inter- and intra-wire geometrical alignments. Localized dynamic synchronized rotations within the fixed framework coordinated by both the host hydroxy groups and guest water molecules were observed in a temperature-induced reversible single-crystal-to-single-crystal transition (SCSCT).

Abstract:Nucleoside analogues are prevalent in drug design and call for more diversified structures. Bicyclo[1.1.1]pentane (BCP) structure has recently found wide applications in drug discovery. However, incorporation of BCP fragment into nucleoside analogues is hitherto unknown. Thus, from readily available BCP-containing building blocks, six new compounds, including pyrimidine nucleoside analogues, purine nucleoside analogues, and C-nucleoside analogues were prepared in 1-4 steps, generally with good yields.

Abstract:Structurally modified nucleosides are central players in the field of nucleic acid chemistry. Adenine-thymine (AT) pyrimido[4,5-d]pyrimidine furanosyl and pyranosyl arabi-nonucleosides have been synthesized for the first time. Single-crystal X-ray diffraction analysis reveals novel base pairs that, in synergy with the sugar residues, direct the emergence of distinct networks containing channels and cavities. The microscopic noncovalent connections can be translated into macroscopic levels in which robust organogels are formed by the furanoside but not the pyranoside. The influences of the sugars are also displayed by the different shaped superstructures of the free nucleosides in solution. The readout of the information in the base moiety is therefore tailored by the sugar configuration, and the interplays exert subtle effects on the structures, from solid to gel and to the solution state. The potential for forming these appealing base pairs and higher structures enables these intriguing nucleosides to serve as unique building blocks in various areas or to construct innovative nucleic acid structures.

Abstract:We designed and synthesized the Janus-type TA nucleosides (1-3) by using a transglycosylation protocol. Surprisingly, the subtle translocation of the ribose from N8 to N1 by about 230 pm in space leads to the formation of entirely different shaped superstructures, micro-flowers for J-AT and nano-bundles for J-TA.

Abstract:Structural diversity obtained through two-dimensional molecular self-assembly induced by the chain Length effect has gained immense attention, not only because of its significance in crystal engineering but also for its potential application in nanoscience and nanotechnology. Three kinds of fluorenone derivative, named F-C7C7, F-C14C7, and F-C14C14, were synthesized and used for systematic exploration of their crystalline difference. At first, scanning electron microscopy and X-ray powder diffraction were performed to investigate their differences in morphology and three-dimensional crystal structure. Then scanning tunneling microscopy experiments were conducted to compare the self-assembled monoLayers. Moreover, different solvents were used to repeatedly investigate the occurrence of structural diversity. F-C7C7 could not self-assemble into a stable monolayer on the graphite surface under ambient conditions due to its weak molecule-substrate interaction. F-C14C7 was observed to self-assemble into twist, plier-like, octamer-curve, and random structures in 1-octanoic acid, 1-phenyLoctane, n-tetradecane, and dichloromethane, respectively. However, when the same solvents were used and at similar concentrations, the F-C14C14 molecules were arranged into interval, mixed, linear, and plier-like configurations. These self-assembled nanopatterns formed under the driving forces of dipole-dipole interactions, hydrogen bonds, and chain-chain, molecule-substrate,and molecule solvent van der Waals interactions. Furthermore, from the viewpoint of thermal analysis, differential scanning calorimetry, as well as polarized optical microscopy, was performed to further elucidate the difference between these three compounds in the solid and Liquid crystal states. The present system is believed to provide understanding of how the chain length effect induces different crystalline properties, and to open up the possibility of fabricating diverse self-assembled networks for crystal engineering.

Polymer-assisted structural modifications of nucleosides and nucleotides enable parallel and rapid construction of nucleoside library. For some nucleosides, higher chemical selectivity and regioselectivity can be achieved using solid-phase synthesis when compared to classic solution-phase synthesis.

Abstract:We have designed and synthesized a series of Schiff base derivatives, and studied their structural features in two-dimensional (2D) and three-dimensional (3D) states by combining scanning tunneling microscopy (STM) and X-ray diffraction experiments. The Schiff-base derivatives with short alkyl chains crystallize easily, which allows a detailed structural analysis by X-ray diffraction. Due to the strong adsorbate-substrate interactions, those bases with long alkyl chains easily form 2D assemblies on highly oriented pyrolytic graphite (HOPG). The STM images indicate also that the introduction of two methoxy groups into the molecule can change the structure of these 2D assemblies as a result of the increased steric hindrances, for example: the Schiff-base derivative, bearing both methoxy groups and C16H33 tails, forms 2D Moiré patterns, and an alignment of pairing Schiff-base molecules may be easily resolved. Conversely, the Schiff base derivative, bearing solely C16H33 tails, forms 2D non-Moiré patterns. It is demonstrated that the 3D structural features result from the compromise of intermolecular interactions of different molecular moieties. However, there is one more factor, which also governs the 2D structure: the adsorbate-substrate interaction. The 3D crystal structure may thus help to understand many factors involved in the formation of 2D structures, and would be helpful for designing new molecular assemblies with tailoring functions.

Abstract:Four new transitional metal supramolecular architectures, [Zn(cca)(2,2'-bpy)](n)center dot n(2,2'-bpy) (1), [Cu(cca)(2,2'-bpy)](n) (2), [Zn(bpdc)(2,2'-bpy)(H(2)O)](n)center dot 0.5nDMF center dot 1.5nH(2)O (3), and [Co(bpdc)(2,2'-bPY)(H(2)O)](n)center dot-nH(2)O (4) (H(2)cca = p-carboxycinnamic acid; H(2)bpdc = 4,4'-biphenyldicarboxylic acid; 2,2'-bpy = 2,2'-bipyridine) were synthesized by hydrothermal reactions and characterized by single crystal X-ray diffraction, elemental analyses, and IR spectroscopy. Although the metal ions in these four compounds are bridged by linear dicarboxylic acid into ID infinite chains, there are different pi-pi stacking interactions between the chains, which results in the formation of different 3D supramolecular networks. Compound 1 is of a 3D open-framework with free 2,2'-bpy molecules in the channels, whereas compound 2 is of a complicated 3D supramolecular network. Compounds 3 and 4 are isostructural. Both compounds have open-frameworks.

Abstract:The construction of two-dimensional (2D) self-assembled nanostructures has been one of the considerably interesting areas of on-surface chemistry in the past few decades, and has benefited from the rapid development and improvement of scanning probe microscopy techniques. In this research field, many attempts have been made in the controllable fabrication of well-ordered and multifunctional surface nanostructures, which attracted interest because of the prospect for artificial design of functional molecular nanodevices. DNA and RNA are considered to be programmable self-assembly systems and it is possible to use their base sequences to encode instructions for assembly in a predetermined fashion at the nanometer scale. As important constituents of nucleic acids, nucleobases, with intrinsic functional groups for hydrogen bonding, coordination bonding, and electrostatic interactions, can be employed as a potential system for the versatile construction of various biomolecular nanostructures, which may be used to structure the self-assembly of DNA-based artificial molecular constructions and play an important role in novel biosensors based on surface functionalization. In this article, we will review the recent progress of on-surface self-assembly of nucleobases and their derivatives together with different reactants (e.g., metals, halogens, salts and water), and as a result, various 2D surface nanostructures are summarized.

Abstract:Base pairing is a fundamental phenomenon in RNA structure and function. However, although there have been considerable recent advances, some important aspects of base-pair formation are still unknown, including the ways of base-pair formation and detailed roles of metal ions. Here we show that base pairs can form through four different ways: stabilizing, bridging, rotating, and shifting. Among them the stabilizing and bridging ways involve direct binding of metal ions while the rotating and shifting ways do not in most cases. Furthermore, we find that the formations of base pairs in different positions of the hairpin stem may adopt different ways.
