Abstract:In order to keep the GPU accelerated Monte Carlo code to be able to handle 3D geometry and continuous energy point cross section ,the method of geometry treat-ment acceleration by GPUs was proposed .The fission neutrons were organized into a neutron vector ,and the geometry part of the Monte Carlo code was transplanted to GPUs .To reduce the negative impact of data communication on the performance of the accelerated code ,CUDA streams were applied to design the asynchronous parallel algo-rithm .Two benchmarks including the fast reactor facility and the 17 × 17 PWR assem-bly were used for performance test .The results are satisfying and demonstrate that the speedup factor is close to the theoretical one for the local acceleration method .
Research on GPU Acceleration for Monte Carlo Criticality Calculation

Abstract:The Monte Carlo neutron transport method can be naturally parallelized by multi-core architectures due to the dependency between particles during the simulation. The GPU+ CPU heterogeneous parallel mode has become an increasingly popular way of parallelism in the field of scientific supercomputing. Thus, this work focuses on the GPU acceleration method for the Monte Carlo criticality simulation, as well as the computational efficiency that GPUs can bring. The "neutron transport step" is introduced to increase the GPU thread occupancy. In order to test the sensitivity of the MC code's complexity, a 1D one-group code and a 3D multi-group general purpose code are respectively transplanted to GPUs, and the acceleration effects are compared. The result of numerical experiments shows considerable acceleration effect of the "neutron transport step" strategy. However, the performance comparison between the 1D code and the 3D code indicates the poor scalability of MC codes on GPUs.
EVALUATION OF SPEEDUP OF MONTE CARLO CALCULATIONS OF TWO SIMPLE REACTOR PHYSICS PROBLEMS CODED FOR THE GPU/CUDA ENVIRONMENT

Abstract:Monte Carlo simulation is ideally suited for solving Boltzmann neutron transport equation in inhomogeneous media. However, routine applications require the computation time to be reduced to hours and even minutes in a desktop system. The interest in adopting GPUs for Monte Carlo acceleration is rapidly mounting, fueled partially by the parallelism afforded by the latest GPU technologies and the challenge to perform full-size reactor core analysis on a routine basis. In this study, Monte Carlo codes for a fixed-source neutron transport problem and an eigenvalue/criticality problem were developed for CPU and GPU environments, respectively, to evaluate issues associated with computational speedup afforded by the use of GPUs. The results suggest that a speedup factor of 30 in Monte Carlo radiation transport of neutrons is within reach using the state-of-the-art GPU technologies. However, for the eigenvalue/criticality problem, the speedup was 8.5. In comparison, for a task of voxelizing unstructured mesh geometry that is more parallel in nature, the speedup of 45 was obtained. It was observed that, to date, most attempts to adopt GPUs for Monte Carlo acceleration were based on naive implementations and have not yielded the level of anticipated gains. Successful implementation of Monte Carlo schemes for GPUs will likely require the development of an entirely new code. Given the prediction that future-generation GPU products will likely bring exponentially improved computing power and performances, innovative hardware and software solutions may make it possible to achieve full-core Monte Carlo calculation within one hour using a desktop computer system in a few years.

Abstract:The Graphics Processing Units (GPUs) are increasingly becoming the primary computational platform in the scientific fields, due to its cost-effectiveness and massively parallel processing capability. On the other hand, the coarse mesh finite difference (CMFD) method has been one of the most popular techniques to accelerate the neutron transport calculation. The GPU is employed into the method of characteristics (MOC) accelerated by two-level CMFD to solve the neutron transport equation. In this work, the Jacobi method, the successive over-relaxation (SOR) method with red-black ordering, and the preconditioned generalized minimum residual (PGMRES) method are applied to solve the linear system under the framework of CMFD. The performance of these linear system solvers is characterized on both CPU (Central Processing Unit) and GPU. The two-dimensional (2-D) C5G7 benchmark problem and an extended mock quarter-core problem are tested to verify the accuracy and efficiency of the algorithm with double precision, as well as the feasibility of massive parallelization. Numerical results demonstrate that the desired accuracy is maintained. Moreover, the results show that the few-group CMFD acceleration is effective to accelerate the multi-group CMFD calculation. The PGMRES method shows remarkable convergence characteristics compared to the Jacobi and the SOR methods. However, the SOR method shows better performance on GPU for solving the linear system of CMFD calculation, which reaches about 2,400x speedup on GPU with two-level CMFD acceleration compared to the CPU-based MOC calculation.

Abstract:Abstract In Monte Carlo particle transport simulations, point flux tallying is a variance reduction technique that performs well with small detectors and finds broad application in source–detector problems and local point dose calculations. However, its use in large-scale point flux tallying computation adds substantial computational time. To address this issue, we propose a CPU–GPU-coupled acceleration method, which separates the complex logic and computationally intensive parts of particle transport calculation and assigns them to the CPU and GPU, respectively. This proposed method greatly enhances the efficiency of large-scale point flux tallies, providing significant convenience for subsequent dose calculations and other related steps. We validated our method by comparing the performance of a pure CPU program with our CPU–GPU accelerated program using the NUREG/CR-6115 PWR benchmark problem. The results indicate identical outcomes for photon point flux estimation, with the accelerated program being ~50 times faster.

A fast GPU-based Monte Carlo simulation of proton transport with detailed modeling of non-elastic interactions

Abstract:Purpose: Very fast Monte Carlo (MC) simulations of proton transport have been implemented recently on GPUs. However, these usually use simplified models for non-elastic (NE) proton-nucleus interactions. Our primary goal is to build a GPU-based proton transport MC with detailed modeling of elastic and NE collisions. Methods: Using CUDA, we implemented GPU kernels for these tasks: (1) Simulation of spots from our scanning nozzle configurations, (2) Proton propagation through CT geometry, considering nuclear elastic scattering, multiple scattering, and energy loss straggling, (3) Modeling of the intranuclear cascade stage of NE interactions, (4) Nuclear evaporation simulation, and (5) Statistical error estimates on the dose. To validate our MC, we performed: (1) Secondary particle yield calculations in NE collisions, (2) Dose calculations in homogeneous phantoms, (3) Re-calculations of head and neck plans from a commercial treatment planning system (TPS), and compared with Geant4.9.6p2/TOPAS. Results: Yields, energy and angular distributions of secondaries from NE collisions on various nuclei agree well with the Geant4 Bertini and Binary cascade models. The 3D-gamma pass rate at 2\%-2 mm for treatment plan simulations is typically 98\%. The net calculation time on a NVIDIA GTX680 card, including all data transfers, is $\sim$20 s for $1\times10^7$ proton histories. Conclusions: Our GPU-based MC is the first of its kind to include a detailed nuclear model to handle NE interactions of protons with any nucleus. Dosimetric calculations are in very good agreement with Geant4/TOPAS. Our MC is being used to perform fast routine clinical QA of pencil-beam based treatment plans, and has also been adopted as the dose engine in a clinically-applicable MC-based IMPT TPS. The detailed nuclear modeling will allow us to perform very fast linear energy transfer and neutron dose estimates on the GPU.

Abstract:Objective.This work aims to develop a graphics processing unit (GPU)-accelerated Monte Carlo code for the coupled transport of photon, electron/positron and neutron over a broad range of energies for medical applications.Approach.By separating the MC evolution of radiation into source, transport, and interaction kernels, the branch divergence was alleviated. The memory coalescence was achieved by vectorizing the access pattern in which the secondary particles were archived. To accelerate further particle tracking, ray-tracing hardware acceleration in the Nvidia OptiXTMframework was applied. For photon and electron/positron, the EGSnrc interaction modules were ported as a GPU-optimized configuration. For neutron, a group-wised transport based on NJOY21 preprocessed data was implemented. The developed code was validated against CPU-based FLUKA. Neutron, x-ray and electron beams incident on water and ICRP phantoms were simulated. The neutron energy group and the transport parameters of photon and electron were set to be the same in both codes. A single Nvidia RTX 4090 card was used in this code while all 20 threads of a single Intel Core i9-10900K node were used in FLUKA.Main results.The number of histories was set to ensure that statistical uncertainties lower than 2% for all voxels whose doses were larger than 20% of the maximum. In all cases, the dose differences in the voxels between the codes were within 2.5%. For photons and electrons, the developed code was 150-300 times faster than FLUKA in both geometries. For neutrons, the code was respectively 80 and 135 times faster in the water and ICRP phantoms than FLUKA.Significance.This study offers an appropriate solution for uncoalesced memory access and branch divergence commonly encountered in coupled MC transport on the GPU architecture. The formidable acceleration in computing times and accuracy shown in this study can promise a routine clinical use of MC simulations.
EVALUATION OF VECTORIZED MONTE CARLO ALGORITHMS ON GPUS FOR A NEUTRON EIGENVALUE PROBLEM

Abstract:Conventional Monte Carlo (MC) methods for radiation transport computations are 'history-based', which means that one particle history at a time is tracked. Simulations based on such methods suffer from thread divergence on the graphics processing unit (GPU), which severely affects the performance of GPUs. To circumvent this limitation, event-based vectorized MC algorithms can be utilized. A versatile software test-bed, called ARCHER - Accelerated Radiation-transport Computations in Heterogeneous Environments - was used for this study. ARCHER facilitates the development and testing of a MC code based on the vectorized MC algorithm implemented on GPUs by using NVIDIA's Compute Unified Device Architecture (CUDA). The ARCHER{sub GPU} code was designed to solve a neutron eigenvalue problem and was tested on a NVIDIA Tesla M2090 Fermi card. We found that although the vectorized MC method significantly reduces the occurrence of divergent branching and enhances the warp execution efficiency, the overall simulation speed is ten times slower than the conventional history-based MC method on GPUs. By analyzing detailed GPU profiling information from ARCHER, we discovered that the main reason was the large amount of global memory transactions, causing severe memory access latency. Several possible solutions to alleviate the memory latency issue are discussed. (authors)

Abstract:For nuclear reactor analysis such as the neutron eigenvalue calculations, the time consuming Monte Carlo (MC) simulations can be accelerated by using graphics processing units (GPUs). However, traditional MC methods are often history-based, and their performance on GPUs is affected significantly by the thread divergence problem. In this paper we describe the development of a newly designed event-based vectorized MC algorithm for solving the neutron eigenvalue problem. The code was implemented using NVIDIA's Compute Unified Device Architecture (CUDA), and tested on a NVIDIA Tesla M2090 GPU card. We found that although the vectorized MC algorithm greatly reduces the occurrence of thread divergence thus enhancing the warp execution efficiency, the overall simulation speed is roughly ten times slower than the history-based MC code on GPUs. Profiling results suggest that the slow speed is probably due to the memory access latency caused by the large amount of global memory transactions. Possible solutions to improve the code efficiency are discussed.

Abstract:In this paper, the adaptability of the neutron diffusion numerical algorithm on GPUs was studied, and a GPU-accelerated multi-group 3D neutron diffusion code based on finite difference method was developed. The IAEA 3D PWR benchmark problem was calculated in the numerical test. The results demonstrate both high efficiency and adequate accuracy of the GPU implementation for neutron diffusion equation.
Comparison of Nested Geometry Treatments within GPU-Based Monte Carlo Neutron Transport Simulations of Fission Reactors

Abstract:Monte Carlo (MC) neutron transport provides detailed estimates of radiological quantities within fission reactors. This method involves tracking individual neutrons through a computational geometry. CPU-based MC codes use multiple polymorphic tracker types with different tracking algorithms to exploit the repeated configurations of reactors, but virtual function calls have high overhead on the GPU. The Shift MC code was modified to support GPU-based tracking with three strategies: (1) dynamic polymorphism (DP) with virtual functions, (2) static polymorphism (SP), and (3) a single tracker (ST) type with tree-based acceleration. Results on the Frontier supercomputer show that the DP, SP, and ST methods achieve 77.8%, 91.2%, and 83.4% of the practical maximum tracking rate in the worst case, indicating that any of these methods can be used without incurring a significant performance penalty. The flexibility of the ST method is highlighted with a hexagonal-grid microreactor problem, performed without hexagonal-grid-specific tracking routines.

Abstract:Finding a software engineering approach that allows for portability, rapid development, open collaboration, and performance for high performance computing on GPUs and CPUs is a challenge. We implement a portability scheme using the Numba compiler for Python in Monte Carlo / Dynamic Code (MC/DC), a new neutron transport application for rapid Monte Carlo methods development. Using this scheme, we have built MC/DC as a single source, single language, single compiler application that can run as a pure Python, compiled CPU, or compiled GPU solver. In GPU mode, we use Numba paired with an asynchronous GPU scheduler called Harmonize to increase GPU performance. We present performance results for a time-dependent problem on both the CPU and GPU and compare them to a production code.

Abstract:The Monte Carlo method can be widely applied to particle transport through numerous simulated data processing operations. However, this process consumes much time. Traditional parallel computing based on multi-CPU or multi-core CPU can effectively address this issue, but it is limited by inadequate computer hardware. Nonetheless, the current programmability and parallel processing capability of digital graphics processing units (GPUs) can sustain general computing applications such as Monte Carlo program simulation. This paper presents a method that facilitates the parallel computation of the Monte Carlo procedure through GPUs. Its feasibility is verified through a sample of simplified photon transport program, the results indicate that execution tirne can be shortened by approximately 90 times. Based on the general Monte Carlo program Geant4, the photon and electronic coupled transport module was examined, analyzed, and rewritten using the GPU programming language OpenCL to generate a Geant4 parallel tool [base on GPU parallel computing tool (BOGPT)]. The simulation results of the standard examples demonstrated that the outcomes of the BOGPT program are similar to those of Geant4 and the simulation time can be reduced by approximately three times. Finally, the GPU programming-based parallel computing method for Monte Carlo applications is accelerated and implementation prospects are broadened following further optimization.
Study on MPI/OpenMP hybrid parallelism for Monte Carlo neutron transport code

Abstract:Parallel programming with mixed mode of messages-passing and shared-memory has several advantages when used in Monte Carlo neutron transport code, such as fitting hardware of distributed-shared clusters, economizing memory demand of Monte Carlo transport, improving parallel performance, and so on. MPI/OpenMP hybrid parallelism was implemented based on a one dimension Monte Carlo neutron transport code. Some critical factors affecting the parallel performance were analyzed and solutions were proposed for several problems such as contention access, lock contention and false sharing. After optimization the code was tested finally. It is shown that the hybrid parallel code can reach good performance just as pure MPI parallel program, while it saves a lot of memory usage at the same time. Therefore hybrid parallel is efficient for achieving large-scale parallel of Monte Carlo neutron transport.
GPU-accelerated 3D neutron diffusion code based on finite difference method

Abstract:Finite difference method, as a traditional numerical solution to neutron diffusion equation, although considered simpler and more precise than the coarse mesh nodal methods, has a bottle neck to be widely applied caused by the huge memory and unendurable computation time it requires. In recent years, the concept of General-Purpose computation on GPUs has provided us with a powerful computational engine for scientific research. In this study, a GPU-Accelerated multi-group 3D neutron diffusion code based on finite difference method was developed. First, a clean-sheet neutron diffusion code (3DFD-CPU) was written in C++ on the CPU architecture, and later ported to GPUs under NVIDIA's CUDA platform (3DFD-GPU). The IAEA 3D PWR benchmark problem was calculated in the numerical test, where three different codes, including the original CPU-based sequential code, the HYPRE (High Performance Preconditioners)-based diffusion code and CITATION, were used as counterpoints to test the efficiency and accuracy of the GPU-based program. The results demonstrate both high efficiency and adequate accuracy of the GPU implementation for neutron diffusion equation. A speedup factor of about 46 times was obtained, using NVIDIA's Geforce GTX470 GPU card against a 2.50 GHz Intel Quad Q9300 CPU processor. Compared with the HYPRE-based code performing in parallel on an 8-core tower server, the speedup of about 2 still could be observed. More encouragingly, without any mathematical acceleration technology, the GPU implementation ran about 5 times faster than CITATION which was speeded up by using the SOR method and Chebyshev extrapolation technique.
GPU-accelerated Monte Carlo convolution/superposition implementation for dose calculation

Abstract:Purpose: Dose calculation is a key component in radiation treatment planning systems. Its performance and accuracy are crucial to the quality of treatment plans as emerging advanced radiation therapy technologies are exerting ever tighter constraints on dose calculation. A common practice is to choose either a deterministic method such as the convolution/superposition (CS) method for speed or a Monte Carlo (MC) method for accuracy. The goal of this work is to boost the performance of a hybrid Monte Carlo convolution/superposition (MCCS) method by devising a graphics processing unit (GPU) implementation so as to make the method practical for day-to-day usage. Methods: Although the MCCS algorithm combines the merits of MC fluence generation and CS fluence transport, it is still not fast enough to be used as a day-to-day planning tool. To alleviate the speed issue of MC algorithms, the authors adopted MCCS as their target method and implemented a GPU-based version. In order to fully utilize the GPU computing power, the MCCS algorithm is modified to match the GPU hardware architecture. The performance of the authors' GPU-based implementation on an Nvidia GTX260 card is compared to a multithreaded software implementation on a quad-core system. Results: A speedup in the range of 6.7-11.4x is observed for the clinical cases used. The less than 2% statistical fluctuation also indicates that the accuracy of the authors' GPU-based implementation is in good agreement with the results from the quad-core CPU implementation. Conclusions: This work shows that GPU is a feasible and cost-efficient solution compared to other alternatives such as using cluster machines or field-programmable gate arrays for satisfying the increasing demands on computation speed and accuracy of dose calculation. But there are also inherent limitations of using GPU for accelerating MC-type applications, which are also analyzed in detail in this article.

Abstract:In recent years, graphics processing units (GPUs) have been applied to accelerate Monte Carlo (MC) simulations for proton dose calculation in radiotherapy. Nonetheless, current GPU platforms, such as Compute Unified Device Architecture (CUDA) and Open Computing Language (OpenCL), suffer from cross-platform limitation or relatively high programming barrier. However, the Taichi toolkit, which was developed to overcome these difficulties, has been successfully applied to high-performance numerical computations. Based on the class II condensed history simulation scheme with various proton–nucleus interactions, we developed a GPU-accelerated MC engine for proton transport using the Taichi toolkit. Dose distributions in homogeneous and heterogeneous geometries were calculated for 110, 160, and 200 MeV protons and were compared with those obtained by full MC simulations using TOPAS. The gamma passing rates were greater than 0.99 and 0.95 with criteria of 2 mm, 2% and 1 mm, 1%, respectively, in all the benchmark tests. Moreover, the calculation speed was at least 5800 times faster than that of TOPAS, and the number of lines of code was approximately 10 times less than those of CUDA or OpenCL. Our study provides a highly accurate, efficient, and easy-to-use proton dose calculation engine for fast prototyping, beamlet calculation, and education purposes.
GPU-Accelerated Monte Carlo Electron Transport Methods: Development and Application for Radiation Dose Calculations Using Six GPU cards

Abstract:An electron-photon coupled Monte Carlo code ARCHER - Accelerated Radiation-transport Computations in Heterogeneous EnviRonments - is being developed at Rensselaer Polytechnic Institute as a software testbed for emerging heterogeneous high performance computers that utilize accelerators such as GPUs. This paper presents the preliminary code development and the testing involving radiation dose related problems. In particular, the paper discusses the electron transport simulations using the class-II condensed history method. The considered electron energy ranges from a few hundreds of keV to 30 MeV. For photon part, photoelectric effect, Compton scattering and pair production were modeled. Voxelized geometry was supported. A serial CPU code was first written in C++. The code was then transplanted to the GPU using the CUDA C 5.0 standards. The hardware involved a desktop PC with an Intel Xeon X5660 CPU and six NVIDIA Tesla (TM) M2090 GPUs. The code was tested for a case of 20 MeV electron beam incident perpendicularly on a water-aluminum-water phantom. The depth and later dose profiles were found to agree with results obtained from well tested MC codes. Using six GPU cards, 6x10(6) electron histories were simulated within 2 seconds. In comparison, the same case running the EGSnrc and MCNPX codes required 1645 seconds and 9213 seconds, respectively. On-going work continues to test the code for different medical applications such as radiotherapy and brachytherapy.

Abstract:The National Center for Atmospheric Research released a global atmosphere model named Community Atmosphere Model version 5.0 (CAM5), which aimed to provide a global climate simulation for meteorological research. Among them, the cloud microphysics scheme is extremely time-consuming, so developing efficient parallel algorithms faces large-scale and chronic simulation challenges. Due to the wide application of GPU in the fields of science and engineering and the NVIDIA’s mature and stable CUDA platform, we ported the code to GPU to accelerate computing. In this paper, by analyzing the parallelism of CAM5 cloud microphysical schemes (CAM5 CMS) in different dimensions, corresponding GPU-based one-dimensional (1D) and two-dimensional (2D) parallel acceleration algorithms are proposed. Among them, the 2D parallel algorithm exploits finer-grained parallelism. In addition, we present a data transfer optimization method between the CPU and GPU to further improve the overall performance. Finally, GPU version of the CAM5 CMS (GPU-CMS) was implemented. Fast on-site Monte Carlo tool for dose calculations in CT applications

Abstract:Purpose: Monte Carlo (MC) simulation is an established technique for dose calculation in diagnostic radiology. The major drawback is its high computational demand, which limits the possibility of usage in real-time applications. The aim of this study was to develop fast on-site computed tomography (CT) specific MC dose calculations by using a graphics processing unit (GPU) cluster. Methods: GPUs are powerful systems which are especially suited to problems that can be expressed as data-parallel computations. In MC simulations, each photon track is independent of the others; each launched photon can be mapped to one thread on the GPU, thousands of threads are executed in parallel in order to achieve high performance. For further acceleration, the authors considered multiple GPUs. The total computation was divided into different parts which can be calculated in parallel on multiple devices. The GPU cluster is an MC calculation server which is connected to the CT scanner and computes 3D dose distributions on-site immediately after image reconstruction. To estimate the performance gain, the authors benchmarked dose calculation times on a 2.6 GHz Intel Xeon 5430 Quad core workstation equipped with two NVIDIA GeForce GTX 285 cards. The on-site calculation concept was demonstrated for clinical and preclinical datasets on CT scanners (multislice CT, flat-detector CT, and micro-CT) with varying geometry, spectra, and filtration. To validate the GPU-based MC algorithm, the authors measured dose values on a 64-slice CT system using calibrated ionization chambers and thermoluminesence dosimeters (TLDs) which were placed inside standard cylindrical polymethyl methacrylate (PMMA) phantoms. Results: The dose values and profiles obtained by GPU-based MC simulations were in the expected good agreement with computed tomography dose index (CTDI) measurements and reference TLD profiles with differences being less than 5%. For 10(9) photon histories simulated in a 256 × 256 × 12 voxel thorax dataset with voxel size of 1.36 × 1.36 × 3.00 mm(3), calculation times of about 70 and 24 min were necessary with single-core and multiple-core central processing unit (CPU) solutions, respectively. Using GPUs, the same MC calculations were performed in 1.27 min (single card) and 0.65 min (two cards) without a loss in quality. Simulations were thus speeded up by factors up to 55 and 36 compared to single-core and multiple-core CPU, respectively. The performance scaled nearly linearly with the number of GPUs. Tests confirmed that the proposed GPU-based MC tool can be easily adapted to different types of CT scanners and used as service providers for fast on-site dose calculations. Conclusions: The Monte Carlo software package provides fast on-site calculation of 3D dose distributions in the CT suite which makes it a practical tool for any type of CT-specific application.
