Abstract:Genome shuffling, an efficient and practical strain improvement technology via recursive protoplasts fusion, can break through the limits of species even genus to accelerate the directed evolution of microbial strains, without requiring the comprehensively cognized genetic background and operable genetic system. Hence this technology has been widely used for many important strains to obtain the desirable industrial phenotypes. In this review, we introduce the procedure of genome shuffling, discuss the new aid strategies of genome shuffling, summarize the applications of genome shuffling for increasing metabolite yield, improving strain tolerance, enhancing substrate utilization, and put forward the outlook to the future development of this technology.

Critical Reviews in Food Science and Nutrition

Abstract:Strains' improvement technology plays an essential role in enhancing the quality of industrial strains. Several traditional methods and modern techniques have been used to further improve strain engineering programs. The advances stated in strain engineering and the increasing demand for microbial metabolites leads to the invention of the genome shuffling technique, which ensures a specific phenotype improvement through inducing mutation and recursive protoplast fusion. In such technique, the selection of multi-parental strains with distinct phenotypic traits is crucial. In addition, as this evolutionary strain improvement technique involves combinative approaches, it does not require any gene sequence data for genome alteration and, therefore, strains developed by this elite technique will not be considered as genetically modified organisms. In this review, the different stages involved in the genome shuffling technique and its wide applications in various phenotype improvements will be addressed. Taken together, data discussed here highlight that the use of genome shuffling for strain improvement will be a plus for solving complex phenotypic traits and in promoting the rapid development of other industrially important strains.

Genome Shuffling in the Ethanologenic Yeast Candida Krusei to Improve Acetic Acid Tolerance.

Abstract:Genome shuffling was used to improve the acetic acid tolerance of an ethanologenic yeast, Candida krusei GL560. A mutant, S4–3, was isolated and selected after four rounds of genome shuffling. It was found that the mutant S4–3 had a higher viability in the YNBX (yeast nitrogen base/xylose) medium with acetic acid and grew better in the YPD (yeast extract, peptone and dextrose) medium [1% (w/v) yeast extract, 2% (w/v) peptone and 2% (w/v) glucose] with acetic acid than the parent strain GL560. The mutant S4–3 also improved its multiple stress tolerance to ethanol, H2O2, heat and freeze–thaw. Furthermore, S4–3 showed higher ethanol production than GL560 in EFM (ethanol fermentation medium) with or without acetic acid. The DNA content of S4–3 was similar to its parent strains in the genome shuffling. This suggested that gene exchange, as caused by homologous recombination, may have occurred during the process. Higher membrane integrity and intracellular catalase activity were two possible reasons for the higher acid‐tolerance phenotype of S4–3. These results indicated that genome shuffling is a powerful means of rapidly improving the complex traits of non‐haploid organisms, while still maintaining robust growth.

Abstract:Genome shuffling is a process to combine advantage traits by the recombination of the entire genome and it has been successfully applied in the laboratory evolution of various industrial microorganisms. However, genome shuffling has not been described in Kluyveromyces marxianus (KM), a promising yeast host for the expression of heterologous proteins. In this protocol, genome shuffling in KM is performed by sexual reproduction and is combined with high-throughput screening to obtain high-yielding strains. Notably, the screening of diploid clones risen from one mating mixture is carried out to improve the effectiveness of evolution. Mating-sporulation-mating cycles are repeated to obtain KM strain with ideal traits. •The method combines genome shuffling with high-throughput to achieve strains displaying high yielding of heterologous proteins.•This method can be applied to the genome shuffling of other species when only a few starting strains are available for sexual reproduction.

Abstract:Streptomycetes are Gram-positive, soil-inhabiting bacteria of Actinomycetales. These organisms exhibit complex life cycle and secondary metabolic pathways, and produce many economically important secondary metabolites. This review presented recent progress in Streptomycetes chromosome structure,genomics and the research of secondary metabolic pathway in Streptomyces. As more genomic sequences become available, it wiil be greatly facilitated to elucidate metabolic and regulatory networks and gain the over-production of desired metabolites or create the novel production of commercially important compounds.

Abstract:Whole-genome shuffling (WGS) is a powerful technology of improving the complex traits of many microorganisms. However, the molecular mechanisms underlying the altered phenotypes in isolates were less clarified. Isolates with significantly enhanced stress tolerance and ethanol titer under very-high-gravity conditions were obtained after WGS of the bioethanol Saccharomyces cerevisiae strain ZTW1. Karyotype analysis and RT-qPCR showed that chromosomal rearrangement occurred frequently in genome shuffling. Thus, the phenotypic effects of genomic structural variations were determined in this study. RNA-Seq and physiological analyses revealed the diverse transcription pattern and physiological status of the isolate S3-110 and ZTW1. Our observations suggest that the improved stress tolerance of S3-110 can be largely attributed to the copy number variations in large DNA regions, which would adjust the ploidy of yeast cells and expression levels of certain genes involved in stress response. Overall, this work not only constructed shuffled S. cerevisiae strains that have potential industrial applications but also provided novel insights into the molecular mechanisms of WGS and enhanced our knowledge on this useful breeding strategy.

Abstract:A challenge associated with the ethanol productivity under very-high-gravity (VHG) conditions, optimizing multi-traits (i.e. byproduct formation and stress tolerance) of industrial yeast strains, is overcome by a combination of metabolic engineering and genome shuffling. First, industrial strain Y12 was deleted with a glycerol exporter Fps1p and hetero-expressed with glyceraldehydes-3-phosphate dehydrogenase, resulting in the modified strain YFG12 with lower glycerol yield. Second, YFG12 was subjected to three rounds of drug resistance marker-aided genome shuffling to increase its ethanol tolerance, and the best shuffled strain TS5 was obtained. Compared with wild strain Y12, shuffled strain TS5 not only decreased glycerol formation by 14.8%, but also increased fermentation rate and ethanol yield by 3.7% and 7.6%, respectively. Moreover, the system of genetic modification and Cre/loxP in aid of three different drug-resistance markers presented in the study significantly improved breeding efficiency and will facilitate the application of breeding technologies in prototrophic industrial microorganisms. Abstract:Acetic acid existing in a culture medium is one of the most limiting constraints in yeast growth and viability during ethanol fermentation. To improve acetic acid tolerance in Saccharomyces cerevisiae strains, a drug resistance marker-aided genome shuffling approach with higher screen efficiency of shuffled mutants was developed in this work. Through two rounds of genome shuffling of ultraviolet mutants derived from the original strain 308, we obtained a shuffled strain YZ2, which shows significantly faster growth and higher cell viability under acetic acid stress. Ethanol production of YZ2 (within 60 h) was 21.6% higher than that of 308 when 0.5% (v/v) acetic acid was added to fermentation medium. Membrane integrity, higher in vivo activity of the H+-ATPase, and lower oxidative damage after acetic acid treatment are the possible reasons for the acetic acid-tolerance phenotype of YZ2. These results indicated that this novel genome shuffling approach is powerful to rapidly improve the complex traits of industrial yeast strains.

Abstract:Genome shuffling is an efficient way to pool advantageous traits during positive selections of industrial microorganisms. In this study, for the first time, the effectiveness of genome shuffling to improve yielding of heterologous proteins was investigated in Kluyveromyces marxianus (KM), a promising yeast host. After two rounds of mating and screening, a novel KM strain, D2-13, was obtained which displayed a 5-fold increase of expression level of a heterologous protein comparing to its parental strains. A range of alleles linked with improved yielding were well preserved from a parental strain T1/E to D2−13, including one mutant allele of MTC6 known to attenuate autophagy. The results reflected an efficient pooling of advantageous alleles in our screen. Transcriptional analysis of D2−13, revealed that mRNA levels of genes implicated in protein folding, including those of AHA1, DNAJB13, and YGR250C, were significantly elevated, suggesting potential roles of these genes in promoting the expression of heterologous proteins. Our study not only indicates the applicability of genome shuffling in the optimization of KM host strains but also provided valuable clues to clarify the mechanisms underlying the high yielding of heterologous proteins.

A Novel Strategy To Construct Yeast Saccharomyces Cerevisiae Strains For Very High Gravity Fermentation

Abstract:Very high gravity (VHG) fermentation is aimed to considerably increase both the fermentation rate and the ethanol concentration, thereby reducing capital costs and the risk of bacterial contamination. This process results in critical issues, such as adverse stress factors (ie., osmotic pressure and ethanol inhibition) and high concentrations of metabolic byproducts which are difficult to overcome by a single breeding method. In the present paper, a novel strategy that combines metabolic engineering and genome shuffling to circumvent these limitations and improve the bioethanol production performance of Saccharomyces cerevisiae strains under VHG conditions was developed. First, in strain Z5, which performed better than other widely used industrial strains, the gene GPD2 encoding glycerol 3-phosphate dehydrogenase was deleted, resulting in a mutant (Z5 Delta GPD2) with a lower glycerol yield and poor ethanol productivity. Second, strain Z5 Delta GPD2 was subjected to three rounds of genome shuffling to improve its VHG fermentation performance, and the best performing strain SZ3-1 was obtained. Results showed that strain SZ3-1 not only produced less glycerol, but also increased the ethanol yield by up to 8% compared with the parent strain Z5. Further analysis suggested that the improved ethanol yield in strain SZ3-1 was mainly contributed by the enhanced ethanol tolerance of the strain. The differences in ethanol tolerance between strains Z5 and SZ3-1 were closely associated with the cell membrane fatty acid compositions and intracellular trehalose concentrations. Finally, genome rearrangements in the optimized strain were confirmed by karyotype analysis. Hence, a combination of genome shuffling and metabolic engineering is an efficient approach for the rapid improvement of yeast strains for desirable industrial phenotypes.
