Abstract:Electrospray ionization mass spectrometry (ESI-MS) was utilized to investigate the formation and stability of G-quadruplexes. For the 15 6-nt oligonucleotides tested, ESI-MS indicated that formation of a parallel tetramer quadruplex requires at least four continuous guanines in the 6-nt sequence. In addition, the G-rich strands prefer to employ "self- association" in the formation of the G-quadruplex rather than hybridized integration, and the thermodynamic-stability order of these three G-quadruplexes is Q(2) > Q(1) > Q(3).
Direct Quantification of Loop Interaction and Π–π Stacking for G-Quadruplex Stability at the Submolecular Level

Abstract:The well-demonstrated biological functions of DNA G-quadruplex inside cells call for small molecules that can modulate these activities by interacting with G-quadruplexes. However, the paucity of the understanding of the G-quadruplex stability contributed from submolecular elements, such as loops and tetraguanine (G) planes (or G-quartets), has hindered the development of small-molecule binders. Assisted by click chemistry, herein, we attached pulling handles via two modified guanines in each of the three G-quartets in human telomeric G-quadruplex. Mechanical unfolding using these handles revealed that the loop interaction contributed more to the G-quadruplex stability than the stacking of G-quartets. This result was further confirmed by the binding of stacking ligands, such as telomestatin derivatives, which led to similar mechanical stability for all three G-quartets by significant reduction of loop interactions for the top and bottom G-quartets. The direct comparison of loop interaction and G-quartet stacking in G-quadruplex provides unprecedented insights for the design of more efficient G-quadruplex-interacting molecules. Compared to traditional experiments, in which mutations are employed to elucidate the roles of specific residues in a biological molecule, our submolecular dissection offers a complementary approach to evaluate individual domains inside a molecule with fewer disturbances to the native structure.

Abstract:The G-quadruplex (GQ) formed by guanine-rich DNA strands exhibits superior thermal stability and electric properties, which have generated substantial interest in applying GQ DNA to bioelectric interfaces. However, single G-wires formed by GQs have not yet surpassed the μm length due to the lack of an optimal assembly protocol and understanding of assembly mechanisms that limit application. Herein, we optimized a self-assembly protocol for a short 4-nt oligonucleotide (dG4) to achieve micrometer lengths of G-wires, including the buffer composition, incubation process and surface assembly. Furthermore, both theoretical modeling and chemical modifications were applied to unveil the atomic-level detail of GQ monomer interfaces and indicated that the assembly process follows a stepwise mechanism from nucleation to grow into oligomers and nanowires.
Understanding G-Quadruplex Biology and Stability Using Single-Molecule Techniques

Abstract:The link between the chemical stability of G-quadruplex (qDNA) structures and their roles in eukaryotic genomic maintenance processes has been an area of interest now for several decades. This Review seeks to demonstrate how single-molecule force-based techniques can provide insight into the mechanical stabilities of a variety of qDNA structures as well as their ability to interconvert between different conformations under conditions of stress. Atomic force microscopy (AFM) and magnetic and optical tweezers have been the primary tools used in these investigations and have been used to examine both free and ligand-stabilized G-quadruplex structures. These studies have shown that the degree of stabilization of G-quadruplex structures has a significant effect on the ability of nuclear machinery to bypass these roadblocks on DNA strands. This Review will illustrate how various cellular components including replication protein A (RPA), Bloom syndrome protein (BLM), and Pif1 helicases are capable of unfolding qDNA. Techniques such as single-molecule fluorescence resonance energy transfer (smFRET), often in conjunction with the aforementioned force-based techniques, have proven extremely effective at elucidating the factors underpinning the mechanisms by which these proteins unwind qDNA structures. We will provide insight into how single-molecule tools have facilitated the direct visualization of qDNA roadblocks and also showcase results obtained from experiments designed to examine the ability of G-quadruplexes to limit the access of specific cellular proteins normally associated with telomeres.
Direct genome-wide identification of G-quadruplex structures by whole-genome resequencing

Abstract:Abstract We present a user-friendly and transferable genome-wide DNA G-quadruplex (G4) profiling method that identifies G4 structures from ordinary whole-genome resequencing data by seizing the slight fluctuation of sequencing quality. In the human genome, 736,689 G4 structures were identified, of which 45.9% of all predicted canonical G4-forming sequences were characterized. Over 89% of the detected canonical G4s were also identified by combining polymerase stop assays with next-generation sequencing. Testing using public datasets of 6 species demonstrated that the present method is widely applicable. The detection rates of predicted canonical quadruplexes ranged from 32% to 58%. Because single nucleotide variations (SNVs) influence the formation of G4 structures and have individual differences, the given method is available to identify and characterize G4s genome-wide for specific individuals.

Abstract:To evaluate the stability of G-quadruplex structures comprehensively, parallel (type I), antiparallel (type II), and hybrid (type III) G-quadruplexes in the presence of monovalent and divalent cations were assessed by UV-melting technique under dilute and crowded conditions. In the presence of monovalent cations, the stability of G-quadruplexes was increased by the presence of molecular crowding agents. Surprisingly, crowding agents stabilized parallel G-quadruplex, but had no effect on stability or destabilized antiparallel or hybrid G-quadruplex structures in the presence of divalent cations. A hydration study of the antiparallel G-quadruplex revealed that more water molecules are bound in the presence of divalent cations than with monovalent ions. These analyses under conditions that mimic those in cells further our understanding of how G-quadruplex structures are involved in biological processes.

Abstract:Human telomeric G-quadruplex plays a crucial role in regulating the genome stability. Despite extensive studies on structures and kinetics of monomeric G-quadruplex, the interaction between G-quadruplexes is still in debate. In this work, we employ magnetic tweezers to investigate the folding and unfolding kinetics of two contiguous G-quadruplexes in 100-mM K+ buffer. The interaction between G-quadruplexes and the consequent effect on the kinetics of G-quadruplex are revealed. The linker sequence between G-quadruplexes is further found to play an important role in the interaction between two G-quadruplexes. Our results provide a high-resolution insight into kinetics of multimeric G-quadruplexes and genome stability.

Abstract:G-quadruplexes (G4) are nucleic acid conformations of guanine-rich sequences, in which guanines are arranged in the square-planar G-tetrads, stacked on one another. G4 motifs formin vivoand are implicated in regulation of such processes as gene expression and chromosome maintenance. The structure and stability of various G4 topologies were determined experimentally; however, the driving forces for their formation are not fully understood at the molecular level. Here, we used all-atom molecular dynamics to probe the microscopic origin of the G4 motif stability. By computing the free energy profiles governing the dissociation of the 3'-terminal G-tetrad in the telomeric parallel-stranded G4, we examined the thermodynamic and kinetic stability of a single G-tetrad, as a common structural unit of G4 DNA. Our results indicate that the energetics of guanine association alone does not explain the overall stability of the G-tetrad and that interactions involving sugar-phosphate backbone, in particular, the constrained minimization of the phosphate-phosphate repulsion energy, are crucial in providing the observed enthalpic stabilization. This enthalpic gain is largely compensated by the unfavorable entropy change due to guanine association and optimization of the backbone topology.

Abstract:Polymorphic G-quadruplexes including stacked G-quartet planes are potentially promising DNA templates beyond Watson-Crick duplexes to construct inorganic nanostructures. In this work, a novel G-rich oligonucleotide that can be modulated from the antiparallel G-quadruplex to multi-stranded supermolecular assemblies was designed. Based on this dynamic G-quadruplex transformation, an interesting leaf-vein silica nanostructure with regular branched intervals was constructed. The G-quadruplex assembly structure was found to play a significant role in the organization of the silica structures.

Abstract:DNA or RNA guanine -rich sequences can form non -canonical secondary structures known as G-quadru-plexes. The structures of G-quadruplex are rich and diverse, and they exist dynamically in organisms. G-quadruplex is involved in key genomic functions such as transcription, replication, genomic stability and epigenetic regulation and is closely related to cancer biology. The studies on the structural and functional mechanisms of G-quadruplex have promoted G-quadruplex-targeted tumor intervention and treatment. This paper reviews the specific recognition, cell detection and biological functional regulation of G-quadruplex, summarizes the research progress in designing small molecules recognizing and targeting of G-quadruplex and their complex structures. The possibility of G-quadru-plex-targeted intervention and disease treatment is discussed. Finally, the challenges and opportunities in the future research of G-quadruplex field are prospected.

Abstract:Hypothesis: G-quadruplex structure has raised increasing attention in supramolecular chemistry as an effective template for ordered functional materials. Thus, it is of practical significance to advance our understanding regarding G-quadruplex structures. Typically, G-quadruplex structures are formed in the presence of suitable metal ions. New methods to construct such structures need to be explored. Experiments: The supramolecular assembly between CTAB and a guanosine derivative at different molar ratios was systematically studied, including assembly mechanisms, morphology, and macroscopic properties. Cationic surfactants with different alkyl chains were studied as control experiments. Findings: A novel strategy to construct G-quadruplex with the promotion of the cationic surfactant CTAB is presented in this work. The structure-property relationships of G-quadruplex gels are characterized by rheology and shrinkage ratio experiments. MacKintosh's theory was used to rationalize the relationship between gel elasticity and water content. The transition of G-quadruplex structures could be easily enabled by modulating CTAB concentration, which promotes the phase transition from gel/sol biphase to homogeneous sol phase. Abstract:Non-canonical nucleic acid secondary structure G-quadruplexes (G4) are involved in diverse cellular processes, such as DNA replication, transcription, RNA processing, and telomere elongation. During these processes, various proteins bind and resolve G4 structures to perform their function. As the function of G4 often depends on the stability of its folded structure, it is important to investigate how G4 binding proteins regulate the stability of G4. This work presents a method to manipulate single G4 molecules using magnetic tweezers, which enables studies of the regulation of G4 binding proteins on a single G4 molecule in real time. In general, this method is suitable for a wide scope of applications in studies for proteins/ligands interactions and regulations on various DNA or RNA secondary structures.

Abstract:Human telomere consists of a series of DNA sequences rich in Guanine, which may form G-quadruplex structure. The formation and stabilization of the specific structure by small molecular compounds can not only inhibit the telomerase and disrupt the mechanism of the maintenance of telomere in cancer cells but also work as a probe for G-quedruplex on the research of the biological functions of G-quadruplex and diagnosis of relevant diseases. So the designing of stabilizers of G-quadruplex has been one of the focuses of chemical biology in recent years. The G-quadruplex stabilizers can be divided in two types up to now: small organic molecular compounds and metal complexes. This review focuses on the latest progress of the two parts, especially the latter one.

Abstract:Environments surrounding G-rich sequences remarkably affect the conformations of these structures. A proper evaluation system mimicking the crowded environment in a cell with macromolecules should be developed to perform structural and functional studies on G-quadruplexes. In this study, the topology and stability of a G-quadruplex formed by human telomeric repeat sequences were investigated in a macromolecule-crowded environment created by polyethylene glycol 200 (PEG200), tumor cell extract, and Xenopus laevis egg extract. The interactions between small molecules and telomeric G-quadruplexes were also evaluated in the different systems. The results suggested that the actual behavior of G-quadruplex structures in cells extract is quite different from that in the PEG crowding system, and proteins or other factors in extracts might play a very important role in G-quadruplex structures.

Abstract:G-quadruplexes (GQs) are alternative DNA secondary structures that can form throughout the human genome and control the replication and transcription of important regulatory genes. Here, we established an ensemble fluorescence assay by employing two GQ-interacting compounds, N-methyl mesoporphyrin IX (NMM) and Crystal Violet (CV). This enables quantitative measurement of the GQ folding propensity and conformation specificity in both single strand (ss) and double strand (ds) DNA. Our GQ mapping indicates that the likelihood of GQ formation is substantially diminished in dsDNA, likely due to the competition from the Watson-Crick base pairing. Unlike GQ folding sequence in ssDNA which forms both parallel and antiparallel GQs, dsDNA displays only parallel folding. Additionally, we employed single molecule FRET to obtain a direct quantitation of stably formed-, weakly folded and unfolded GQ conformations. The findings of this study and the method developed here will enable identifying and classifying potential GQ-forming sequences in human genome.

Abstract:A systematic study on guanine (G) quadruplex DNA flexibility was performed by using extended explicit molecular dynamics (MD) simulations on four quadruplex molecules containing one dimeric and three monomeric G-quadruplexes with the most used and recent modified versions of AMBER force fields (parm99 and parmbsc0). The detailed analyses of general structure and basic structural parameters were done for the G-DNA structures. The results indicate that parmbsc0 provides a slightly better description for the G-DNA stems than parm99, and the situation is the opposite for the loops. Many backbone torsions located in the non-canonical regions are not retained in both simulations. Most of the glycosidic torsion angles of loop bases deviate largely from the experimental values. Many phase angles of pseudorotation of the sugar rings are transformed to other puckers. The transformation of structural parameters given by each force field is useful as direction for further improving force field of polynucleotide structures.

Abstract:The remarkable ability of a new dinuclear Ru (II) complex Ru 2(obip)L 4 [obip = 2-(2-pyridyl)imidazo[4,5- f][1,10]-phenanthroline; L = 2,2'-bipyridine] to promote the formation and stabilization of the human telomeric repeat AG3(T2AG3)3 quadruplex was reported. The experimental results indicated that Ru 2(obip)L 4 could induce the formation of an antiparallel G-quadruplex structure in the absence of metal cations. It could induce positive T m shifts of +9.4 and +5.8 degrees C in Na (+) and K (+) buffers, respectively, in which an increase in the melting temperature of the quadruplex indicated a stabilizing effect. Binding stoichiometry with the quadruplex was investigated through a luminescence-based Job plot. The major inflection point for Ru 2(obip)L 4 at x = 0.48 was observed. The data were consistent with a 1:1 [quadruplex]/[complex] binding mode, which was suggestive of a specific Ru 2(obip)L 4-quadruplex interaction with a single guanine tetrad.
G-quadruplex DNA: A Longer Story

Abstract:G-quadruplexes (G4s) are distinctive four-stranded DNA or RNA structures found within cells that are thought to play functional roles in gene regulation and transcription, translation, recombination, and DNA damage/repair. While G4 structures can be uni-, bi-, or tetramolecular with respect to strands, folded unimolecular conformations are most significant in vivo. Unimolecular G4 can potentially form in sequences with runs of guanines interspersed with what will become loops in the folded structure: 5'GxLyGxLyGxLyGx, where x is typically 2-4 and y is highly variable. Such sequences are highly conserved and specifically located in genomes. In the folded structure, guanines from each run combine to form planar tetrads with four hydrogen-bonded guanine bases; these tetrads stack on one another to produce four strand segments aligned in specific parallel or antiparallel orientations, connected by the loop sequences. Three types of loops (lateral, diagonal, or "propeller") have been identified. The stacked tetrads form a central cavity that features strong coordination sites for monovalent cations that stabilize the G4 structure, with potassium or sodium preferred. A single monomeric G4 typically forms from a sequence containing roughly 20-30 nucleotides. Such short sequences have been the primary focus of X-ray crystallographic or NMR studies that have produced high-resolution structures of a variety of monomeric G4 conformations. These structures are often used as the basis for drug design efforts to modulate G4 function.We believe that the focus on monomeric G4 structures formed by such short sequences is perhaps myopic. Such short sequences for structural studies are often arbitrarily selected and removed from their native genomic sequence context, and then are often changed from their native sequences by base substitutions or deletions intended to optimize the formation of a homogeneous G4 conformation. We believe instead that G-quadruplexes prefer company and that in a longer natural sequence context multiple adjacent G4 units can form to combine into more complex multimeric G4 structures with richer topographies than simple monomeric forms. Bioinformatic searches of the human genome show that longer sequences with the potential for forming multiple G4 units are common. Telomeric DNA, for example, has a single-stranded overhang of hundreds of nucleotides with the requisite repetitive sequence with the potential for formation of multiple G4s. Numerous extended promoter sequences have similar potentials for multimeric G4 formation. X-ray crystallography and NMR methods are challenged by these longer sequences (>30 nt), so other tools are needed to explore the possible multimeric G4 landscape. We have implemented an integrated structural biology approach to address this challenge. This approach integrates experimental biophysical results with atomic-level molecular modeling and molecular dynamics simulations that provide quantitatively testable model structures. In every long sequence we have studied so far, we found that multimeric G4 structures readily form, with a surprising diversity of structures dependent on the exact native sequence used. In some cases, stable hairpin duplexes form along with G4 units to provide an even richer landscape. This Account provides an overview of our approach and recent progress and provides a new perspective on the G-quadruplex folding landscape.

Abstract:Membrane‐less organelles, formed by liquid‐liquid phase separation, participate in many vital cellular processes and have received extensive attention recently. A notable form of noncanonical nucleic acid secondary structure, G‐quadruplex (G4), interacts with the scaffolding proteins in these membrane‐less organelles and becomes an integral part of this condensed phase. However, the structure and stability features of the integrated G4 remain poorly characterized. Herein, we employed NMR along with other biophysical methods to investigate the conformation of a G4 within condensates formed by a disordered protein known as DDX4N1. We discovered that the human telomeric sequence MHT24, which forms a G4 structure in a non‐condensed phase solution of protein DDX4N1, unfolds when it is within DDX4N1 condensates due to phase separation. Our findings provide an instance of a protein acquiring new functionality through phase separation process, which deepen our understanding of how protein condensates regulate G4 structure and their functions.
