Abstract:Genetically modified organisms (GMOs) has been discussed for many years due to their unknown safety. Different threshold values were set to manage the GMOs in different countries and regions. Besides, the number of GMOs on the market is steadily growing. Hence, there is an urgent need to employ efficient and accurate detection methods for a timely diagnosis of GMOs. DNA-based assays are the mostly used methods and are more popular than protein-based assays due to their convenience and better performance especially for the deep processing crops. However, the efficiency and operation of those traditional DNA-based assays are still low and are not suitable for a timely in field testing. Here, in this critical review, we aimed to take a discussion of those emerging DNA-based methods, which took an innovation in the aspects of detection efficiency, operation process, results diagnosis, etc. We do hope that this review could bring some inspirations for the research of much more simple and efficient detection methods for the GMOs.

Abstract:Genetically modified (GM) maize is one of the earliest GM crops to have achieved large-scale commercial cultivation globally, and it is of great significance to excel in the development and implementation of safety policy regarding GM, and in its technical oversight. This article describes the general situation regarding genetically modified maize, including its varieties, applications, relevant laws and regulations, and so on. From a technical point of view, we summarize and critically analyze the existing methods for detecting nucleic acid levels in genetically modified maize. The nucleic acid extraction technology used for maize is explained, and the introduction of traditional detection techniques, which cover variable-temperature and isothermal amplification detection technology and gene chip technology, applications in maize are described. Moreover, new technologies are proposed, with special attention paid to nucleic acid detection methods using sensors. Finally, we review the current limitations and challenges of GM maize nucleic acid testing and share our vision for the future direction of this field.

Abstract:With the rapid development of transgenic technology and the increasing prevalence of genetically modified (GMO) crops, incidents such as illegal importation, environmental contamination, and safety concerns associated with GMOs have risen significantly in recent years. Consequently, there is a growing demand for more advanced methods of GMO crop detection. Traditional molecular detection techniques, which rely on nucleic acids or proteins, are becoming less effective due to the increasing complexity of GMO crop genomes. In contrast, detection technologies based on second- and third-generation high-throughput sequencing offer promising solutions to these challenges. This review provides a comprehensive overview of the latest advancements in GMO crop detection technologies, categorizing and describing various approaches, and comparing their respective strengths and limitations. The article emphasizes the current state, benefits, challenges, and future prospects of high-throughput sequencing in GMO detection, aiming to guide further research and development in this field.

Abstract:Now with the rapid development of food industry, food safety is concerned all over the world. Many factors affect the food safety, among which pathogenic microbe is one of the most primary factor. In order to effectively and efficiently monitor the food safety, it is more and more important for food quality control and supervision to control the pathogenic microorganism in food processing, and establish the method for rapid detection of food pathogen. Traditional methods for detection of food borne pathogens are quite complex, and cost much time, so more researches focus on the quick, convenient and differential methods. The scope of application of rapid detection method is very extensive, and more sensitive than the traditional detection method. This article introduced several advanced fast detection technology of food pathogenic bacteria, including molecular biology technology, immunity technology, metabolism technology and biosensor technology, and the rapid detection technology of those more advanced analysis and summarize the current mainstream, aiming to provide a reference for the further study.
Rapid Visual Detection of Phytase Gene in Genetically Modified Maize Using Loop-Mediated Isothermal Amplification Method.

Abstract:Transgenic maize plant expressing high phytase activity has been reported and approved by Chinese government in 2009. Here, we report a highly specific loop-mediated isothermal amplification (LAMP) method to detect the phytase gene in the GMO maize. The LAMP reaction takes less than 20min and the amplification is visible without gel electrophoresis. The detection sensitivity of the LAMP method is about 30 copies of phytase genomic DNA, which is 33.3 times greater than the conventional PCR method with gel electrophoresis. The quantitative detection results showed that the LAMP method has a good linear correlation between the DNA copy number and the associated Tt values over a large dynamic range of template concentration from 6×10(1) to 6×10(7) copies, with a quantification limit of 60 copies. Therefore, the LAMP method is visual, faster, and more sensitive, and does not need special equipment compared to traditional PCR technique, which is very useful for field tests and fast screening of GMO feeds.

Abstract:Rapid and accurate detection of genetically modified crops (GMC) is significant for crop supervision and genetically modified product labeling. For field detection of GMC, the rapidity and simplicity of the sample pretreatment and detection process are very important. Simplifying the extraction process of DNA in crops and speeding up the detection process are the technical problems that need to be solved. Therefore, this paper provides a field detection method for GMC. First, the selected universal LAMP primers of the chloroplast gene can be used to detect reference genes in nine crops with the most transgenic detection needs. The universal primers of reference genes can not only improve the accuracy of detection, but also omit the design and synthesis of reference gene primers in different crops. Second, a high concentration of DNA can be obtained using simple and fast DNA extraction methods within 5 min. The specific concentration of GuHCl in lysis buffer can accelerate the subsequent nucleic acid amplification reaction. Third, a new probe-LAMP method was established, with high reaction speed and specificity. Using the dual probe-LAMP for transgenic and reference genes in a handheld nucleic acid detector, the detection of GMC can be completed within 25 min. Two different fluorescence signals generated from the LAMP reaction are processed through a special logic gate, and finally three kinds of results of "Positive", "Negative" and "Invalid" are output on a smartphone. This method from sample processing to intelligent result output can achieve accurate, rapid, simple, low-cost, pollution-free field detection of GMC.

Abstract:With the large-scale planting of genetically modified (GM) crops, the development of a rapid and convenient method for on-site monitoring GM crops is needed. In this study, a duplex recombinase polymerase amplification (DRPA)-based, quick and simple detection system is presented for on-site detection of GM crops. In this system, a rapid DNA extraction method, a DRPA, and a lateral flow biosensor (LFB) are integrated to allow for rapid DNA extraction and amplification, and fast visualization of the detection results. Using the rapid DNA extraction method, high-quality DNA suitable for RPA and polymerase chain reaction (PCR) was quickly isolated from various crops within 5 min. Utilizing the optimal DRPA assay, the universal screening sequences (Cauliflower mosaic virus 35S promoter [35S] and Agrobacterium tumefaciens NOS terminator [NOS]) were rapidly and simultaneously amplified with high selectivity and sensitivity. The sensitivity threshold of the DRPA assay was -10 copies for GM soybean genomic DNA and 100 ng DNA of 0.1% GM soybean. In combination with the LFB in an enclosed cassette, the entire detection process was performed in approximately 20-30 min and eliminated the carryover contamination. No special or expensive equipment was needed for the detection process. The system was successfully applied and validated for on-site detection of GM rice, demonstrating its suitability for onsite testing of GM crops and high potential for application to other fields, especially in low-resource regions that require rapid detection of DNA targets. Abstract:Genetically modified (GM) foods have not only improved the yield and quality of food but also raised public concerns about the safety of GM foods. However, with the continuous innovation of sequencing technology, the characterization of GM organisms (GMOs) has been rapidly developed and upgraded several times. The traditional strategy of Southern blotting to confirm the copy number and Sanger combined with polymerase chain reaction (PCR) to identify the flanking sequences can accomplish the identification of goals, but it is not able to obtain the complete insertion information and is time-consuming and labor-intensive. Next-Generation DNA Sequencing (NGS) has effectively addressed this issue through its high-throughput sequencing technology, allowing for the rapid and cost-effective sequencing of large amounts of DNA. Its high-throughput sequencing technology has effectively addressed the limitations of traditional identification methods, offering a promising avenue for the characterization of GMOs. However, NGS is limited by the short read length and cannot identify and characterize all insertion sites included in the sequence data, especially in samples with relatively large and complex genomes. Third-generation DNA sequencing (TGS) breaks this limitation with the advantage of long reads, but its higher error rate and fewer bioinformatics tools are still the primary problems to be solved. This article presents a comprehensive review of the DNA-based techniques for assessing the molecular characterization of GM products since their introduction. The iterative evolution of these techniques is discussed, and the advantages and limitations of each method are analyzed. Through this analysis, the article identifies significant challenges and future development directions in the field of molecular characterization of GM products. By examining the strengths and weaknesses of current approaches, this review aims to provide insights and guidance for future research in this area.

Abstract:Detecting short genetically modified (GM) nucleic acid fragments in GM crops and associated products is critically important for the global agriculture industry. Although nucleic acid amplification-based technologies have been widely used for genetically modified organism (GMO) detection, they still struggle to amplify and detect these ultra-short nucleic acid fragments in highly processed products. Here, we used a multiple-CRISPR-derived RNA (crRNA) strategy to detect ultra-short nucleic acid fragments. By combining confinement effects on local concentrations, an amplification-free CRISPR-based short nucleic acid (CRISPRsna) system was established to detect the cauliflower mosaic virus 35S promoter in GM samples. Moreover, we demonstrated assay sensitivity, specificity, and reliability by directly detecting nucleic acid samples from GM crops with a wide genomic range. The CRISPRsna assay avoided possible aerosol contamination from nucleic acid amplification and saved time due to an amplification-free approach. Given that our assay displayed distinct advantages over other technologies in detecting ultra-short nucleic acid fragments, it may have wide applications for detecting GM in highly processed products.

Abstract:In this research, we developed a multiplex polymerase chain reaction (multiplex-PCR) coupled with a DNA microarray system simultaneously aiming at many targets in a consecutive reaction to detect a genetically modified organism (GMO). There are a total of 20 probes for detecting a GMO in a DNA microarray which can be classified into three categories according to their purpose: the first for screening GMO from un-transgenic plants based on the common elements such as promoter, reporter and terminator genes; the second for specific gene confirmation based on the target gene sequences such as herbicide-resistance or insect-resistance genes; the third for species-specific genes which the sequences are unique for different plant species. To ensure the reliability of this method, different kinds of positive and negative controls were used in DNA microarray. Commercial GM soybean, maize, rapeseed and cotton were identified by means of this method and further confirmed by PCR analysis and sequencing. The results indicate that this method discriminates between the GMOs very quickly and in a cost-saving and more time efficient way. It can detect more than 95% of currently commercial GMO plants and the limits of detection are 0.5% for soybean and 1% for maize. This method is proved to be a new method for routine analysis of GMOs.

Abstract:Amplification technologies such as polymerase chain reaction (PCR) play an important role in nucleic acid detection. However, they require bulky and sophisticated thermal cycling instrument, as well as are prone to get false-positive results due to amplicon contamination. Currently, CRISPR/Cas system has become an increasingly popular diagnostic tool for nucleic acid with the discovery of its trans-cleavage activity which can degrade single-stranded DNA or RNA at a very high turnover rate. This inherent signal amplification capability allows CRISPR/Cas system to detect unamplified nucleic acids. Here, we reviewed the recent advances of CRISPR-based amplification-free methods for nucleic acid detection. With the assistance of various signal enhancement strategies, the detection sensitivity could be comparable to that of amplification-based methods. We then presented the pros and cons of these methods. And the subsistent challenges including sample preparation, off-target effect, sequences limit, quantitative and multiplex detection were further discussed in this review. It is probable for CRISPR-powered detection methods to pave the road for rapid, cheap, highly sensitive and specific on-site detection without amplification.
A novel GMO biosensor for rapid ultrasensitive and simultaneous detection of multiple DNA components in GMO products

Abstract:Since the introduction of genetically modified organisms (GMOs), there has been on-going and continuous concern and debates on the commercialization of products derived from GMOs. There is an urgent need for development of highly efficient analytical methods for rapid and high throughput screening of GMOs components, as required for appropriate labeling of GMO-derived foods, as well as for on-site inspection and import/export quarantine. In this study, we describe, for the first time, a multi-labeling based electrochemical biosensor for simultaneous detection of multiple DNA components of GMO products on the same sensing interface. Two-round signal amplification was applied by using both an exonuclease enzyme catalytic reaction and gold nanoparticle-based bio-barcode related strategies, respectively. Simultaneous multiple detections of different DNA components of GMOs were successfully achieved with satisfied sensitivity using this electrochemical biosensor. Furthermore, the robustness and effectiveness of the proposed approach was successfully demonstrated by application to various GMO products, including locally obtained and confirmed commercial GMO seeds and transgenetic plants. The proposed electrochemical biosensor demonstrated unique merits that promise to gain more interest in its use for rapid and on-site simultaneous multiple screening of different components of GMO products.

Abstract:Foods produced by genetic engineering technology are now appearing on the market and many more are likely to emerge in the future. The safety aspects, regulation, and labelling of these foods are still contentious issues in most countries and recent surveys highlight consumer concerns about the safety and labelling of genetically modified food. In most countries it is necessary to have approval for the use of genetically manipulated organisms (GMOs) in the production of food. In order to police regulations, a technology to detect such foods is desirable. In addition, a requirement to label approved genetically modified food would necessitate a monitoring system. One solution is to 'tag' approved GMOs with some form of biological or genetic marker, permitting the surveillance of foods for the presence of approved products of genetic engineering. While non-approved GMOs would not be detected by such a surveillance, they might be detected by a screen for DNA sequences common to all or most GMOs. This review focuses on the potential of using common DNA sequences as detection probes for GMOs. The identification of vector sequences, plant transcription terminators, and marker genes by PCR and hybridization techniques is discussed.

Abstract:Quickness, simplicity, and effectiveness are the three major criteria for establishing a good molecular diagnosis method in many fields. Herein we report a novel detection system for genetically modified organisms (GMOs), which can be utilized to perform both on-field quick screening and routine laboratory diagnosis. In this system, a newly designed inexpensive DNA extraction device was used in combination with a modified visual loop-mediated isothermal amplification (vLAMP) assay. The main parts of the DNA extraction device included a silica gel membrane filtration column and a modified syringe. The DNA extraction device could be easily operated without using other laboratory instruments, making it applicable to an on-field GMO test. High-quality genomic DNA (gDNA) suitable for polymerase chain reaction (PCR) and isothermal amplification could be quickly isolated from plant tissues using this device within 15 min. In the modified vLAMP assay, a microcrystalline wax encapsulated detection bead containing SYBR green fluorescent dye was introduced to avoid dye inhibition and cross-contaminations from post-LAMP operation. The system was successfully applied and validated in screening and identification of GM rice, soybean, and maize samples collected from both field testing and the Grain Inspection, Packers, and Stockyards Administration (GIPSA) proficiency test program, which demonstrated that it was well-adapted to both on-field testing and/or routine laboratory analysis of GMOs.

Abstract:Background Since more than one hundred events of genetically modified organisms (GMOs) have been developed and approved for commercialization in global area, the GMO analysis methods are essential for the enforcement of GMO labelling regulations. Protein and nucleic acid-based detection techniques have been developed and utilized for GMOs identification and quantification. However, the information for harmonization and standardization of GMO analysis methods at global level is needed. Results GMO Detection method Database (GMDD) has collected almost all the previous developed and reported GMOs detection methods, which have been grouped by different strategies (screen-, gene-, construct-, and event-specific), and also provide a user-friendly search service of the detection methods by GMO event name, exogenous gene, or protein information, etc. In this database, users can obtain the sequences of exogenous integration, which will facilitate PCR primers and probes design. Also the information on endogenous genes, certified reference materials, reference molecules, and the validation status of developed methods is included in this database. Furthermore, registered users can also submit new detection methods and sequences to this database, and the newly submitted information will be released soon after being checked. Conclusion GMDD contains comprehensive information of GMO detection methods. The database will make the GMOs analysis much easier.

Abstract:With the increasing development of genetically modified organism (GMO) detection techniques, the polymerase chain reaction (PCR) technique has been the mainstay for GMO detection. An oligonucleotide microarray is a glass chip to the surface of which an array of oligonucleotides was fixed as spots, each containing numerous copies of a sequence-specific probe that is complementary to a gene of interest. So it is used to detect ten or more targets synchronously. In this research, an event-specific detection strategy based on the unique and specific integration junction sequences between the host plant genome DNA and the integrated gene is being developed for its high specificity using multiplex-PCR together with oligonucleotide microarray. A commercial GM soybean (GTS 40-3-2) and six GM maize events (MON810, MON863, Bt176, Bt11, GA21, and T25) were detected by this method. The results indicate that it is a suitable method for the identification of these GM soybean and maizes.
