Abstract:Reaction of nucleoside triphosphates (NTPs) with amines in pyridine mediated by trimethylsilyl chloride produced nucleoside 5'-phosphoramidates in moderate yields without any preprotection of nucleosides and amino acid methyl esters. The reaction pathway is very similar to the mechanism of the RNA capping reaction, DNA or RNA ligation reaction, and catalysis of hydrolases and nucleases involving the formation of covalent enzyme-NMP (nucleoside 5'-monophosphate) intermediates in biological systems, which could provide a valuable clue for the enzymatic reactions.

Abstract:Nucleotidyl-transfer reaction catalyzed by DNA polymerase is a fundamental enzymatic reaction for DNA synthesis. Until now, a number of structural and kinetic studies on DNA polymerases have proposed a two-metalion mechanism of the nucleotidyl-transfer reaction. However, the actual reaction process has never been visualized. Recently, we have followed the nucleotidyl-transfer reaction process by human DNA polymerase η using time-resolved protein crystallography. In sequence, two Mg(2+) ions bind to the active site, the nucleophile 3'-OH is deprotonated, the deoxyribose at the primer end converts from C2'-endo to C3'-endo, and the nucleophile and the α-phosphate of the substrate dATP approach each other to form the new bond. In this process, we observed transient elements, which are a water molecule to deprotonate the 3'-OH and an additional Mg(2+) ion to stabilize the intermediate state. Particularly, the third Mg(2+) ion observed in this study may be a general feature of the two-metalion mechanism.

Abstract:Ester exchange reaction kinetics of oxyphosphoranes with several kinds of alcohols, the model compounds for nucleosides, has been investigated. Comparison of the reaction rates of oxyphosphorane (1) with alcohols indicated that the ester exchange rates of diols were much faster than that of monoalcohols. These results might provide a clue for the intrinsic difference between ribonucleotides and 2'-deoxyribonucleotides. (C) 1997 Academic Press.

Abstract:Nucleosides were phosphorylated with different N- (O, O-diisopropyl) phosphoryl amino acids to give nucleoside mono phosphates in aqueous solution. 2', 3', and 5'-isomers had been confirmed by comparison with authentic samples on the basis of HPLC analysis. The conversion percentage of nucleoside indicated that N- (O, O-diisopropyl) phosphoryl aspartic acid reacted with adenosine and guanosine at a much higher rate than other kinds of N- phosphoryl amino acids. while phosphorylation of cytidine and uridine was relatively easy by using N- (O, O-diisopropyl) phosphoryl threonine. The result could give some clue to the prebiotic code origin of nucleic acid and protein.

Abstract:Amino acid-nucleotide conjugates have important biological functions and therapeutic applications. For example, aminoacyl adenylates are key intermediates in aminoacyl tRNA synthetase reactions. They may also be involved in the prebiotic synthesis of polypeptides. Finally, various amino acid carbomethoxy aryl phosphoramidates of nucleotide prodrugs may be activated through a mechanism involving a pentacoordinated phosphorane intermediates. In order to understand better the chemistry of these compounds, a phenylalanyl adenylate pentacoodinated phosphorane has been synthesized in 72% yield and its decomposition in aqueous solution studied. Hydrolysis gave 2′,3′-O-isopropylidene adenosine 5′-monophosphate, 2′,3′-O-isopropylidene adenosine, and phenylalanine. The results provide model chemistry for the enzymatic degradation mechanism of antiviral aryl amino acid phosphodiester amidates in cells, which leads to their activation.

Abstract:We have developed a convenient and efficient method for the synthesis of nucleoside phosphoramidate monoesters. This step-wise synthesis, consisting of an ester exchange, reaction of the 5'-OH of nucleosides with fluorenylmethyl aryl phosphite, and an Atherton-Todd reaction, gave fluorenylmethyl nucleoside 5'-phosphoramidates final removal of the fluorenylmethyl group yielded the desired target products in good yields.

Abstract:O-phosphorylated peptide and amino acid are important in living system. In this paper, Dialkyl-N,N-dialkyl phosphoramidites (DDPA) 3 were synthesized using two methods. The reaction of DDPA with the hydroxyl group of the corresponding amino acids in the presence of tetrazole, followed by oxidation, gave O-phosphoryl amino acid methyl esters in a good yield. A systematical study of the reactivity of DDPA was presented too.

Abstract:Nucleoside reverse transcriptase inhibitors are the only drugs so far approved for the treatment of AIDS. Several nucleoside analogs are potent inhibitors of human immunodeficiency virus(HIV) in cell culture. However, in many cases the nucleoside derivatives have a poor affinity for nucleoside kinases. Nucleoside 5'-phosphorothioates is relatively resistant to enzymatic transformations. In this paper, 2',3'-O-alkoxymethylidene adenosine 5'-thiophosphoramidates were synthesized through a highly efficient approach. The new compounds were characterized by NMR, IR and ESI-MS.

Abstract:Pentametaphosphate is the little studied cyclic pentamer of the metaphosphate ion, [PO3]5 5-. We show that the doubly protonated form of this pentamer can be selectively dehydrated to provide the anhydride [P5O14]3- (1). This trianion is the well-defined condensed phosphate component of a novel reagent for attachment of a pentaphosphate chain to biomolecules all in one go. Here, we demonstrate by extending adenosine monophosphate (AMP) and uridine monophosphate (UMP) to their corresponding nucleoside hexaphosphates, while adenosine diphosphate (ADP) and uridine diphosphate (UDP) are phosphate chain-extended to the corresponding nucleoside heptaphosphates. Such constructs are of interest for their potential biological function with respect to RNA-processing enzymes. Thus, we go on to investigate in detail the interaction of the polyanionic constructs with ribonuclease A, a model protein containing a polycationic active site and for which X-ray crystal structures are relatively straightforward to obtain. This work presents a combined experimental and quantum chemical approach to understanding the interactions of RNase A with the new nucleoside hexa- and heptaphosphate constructs.

Abstract:The phosphorylation of amide represents an unprecedented environmentally friendly and easily achievable method to constitute C-P bonds in organic synthesis. In this study, the mechanisms for the nickel-catalyzed direct decarbonylative phosphorylation of amides recently reported by Szostak's team were systematically studied with density functional theory calculations. The reaction mainly undergoes four steps: oxidative addition (rate-determining step), phosphorylation, decarbonylation, and reductive elimination. The structures of the substrate and Na2CO3 were found to be critical for the reaction efficiency. Substrates bearing electronwithdrawing groups like carbonyl groups near the amide bond facilitate the reaction by weakening the C-N bond, and Na2CO3 can not only neutralize the H atom in the phosphate ligand as coordination bond with the adjacent carbonyl of the amide group.

Abstract:This report describes a one-pot synthesis of alpha-P-borano-, alpha-P-thio-, and alpha-P-seleno-modified nucleoside diphosphate analogues that are otherwise difficult to obtain. The key step involves the intramolecular nucleophilic attack by an amino group in 5 to remove the gamma-phosphate. The absolute configurations of P-diastereomers were confirmed by analysis of their 1H NMR. Affinity studies revealed that the nucleoside boranodiphosphates are potentially useful in antiviral research.

Abstract:Arbuzov reaction of phenyl phosphorodichloridite with an equivalent of allyl alcohol and tert-butyl alcohol produced phenyl allyl H-phosphonate and the subsequent ester-exchange with various nucleosides produced nucleoside allyl H-phosphonates. Antherton-Todd reaction of the nucleoside allyl H-phosphonates with Y-amino-Y-deoxythymidine yielded dideoxyribonucleotide N3'-> P5' phosphoramidates, and the repetition of this procedure provided trideoxyribonucleotide N3'-> P5' phosphoramidates. The method can be used for the synthesis of oligodeoxyribonucleotide N3'-> P5' phosphoramidates without any protection for all nucleosides.

Abstract:An approach to various phosphoramidates has been developed through one-pot chemoselective reaction of nucleoside di- and triphosphates with 3'-amino-3'-deoxythymidine, D-glucosamine, and peptides mediated by trimethylsilyl chloride, and the corresponding conjugates via the linkage of phosphate were obtained. The method could be generally applied for the synthesis of phosphoramidates without any preprotection of polyphosphates and amines containing multifunctional groups.

Abstract:Nucleoside 5'-triphosphates (NTPs) play key roles in biology and medicine. However, these compounds are notoriously difficult to synthesize. We describe a one-pot method to prepare NTPs from nucleoside 5'-H-phosphonate monoesters via pyridinium phosphoramidates, and we used this approach to synthesize ATP, UTP, GTP, CTP, ribavirin-TP, and 6-methylpurine ribonucleoside-TP (6MePTP). Poliovirus RNA-dependent RNA polymerase efficiently employed 6MePTP as a substrate, suggesting that the cognate nucleoside, a poorly understood antiviral agent, may damage viral RNA.
