Abstract:Genome-wide association studies (GWASs) have identified dozens of susceptibility loci for sporadic Alzheimer's disease (AD) primarily in Caucasians, but whether the same or different variants account for genetic risks in Chinese remains unknown. A two-stage case-control GWAS was conducted for subjects from 39 hospitals across China. In the discovery stage, 993 AD cases and 6,451 controls passed quality control after genotyping using Illumina HumanOmniZhongHua-8 BeadChips. In the replication stage, 55 top single nucleotide polymorphisms (SNPs) with evidence of associations and eight SNPs previously reported in Caucasians were selected for genotyping using ABI PRISM® SNaPshot™ Multiplex System in an independent cohort of 1,201 AD cases and 4,889 controls. In the combined analysis, seven SNPs had associations exceeding the genome-wide significance threshold (P < 5.0 × 10−8) with no heterogeneity between stages. The overall variance was calculated using the restricted maximum-likelihood method. HaploReg, cis-expression quantitative trait loci (cis-eQTL) database, the Gene Expression Omnibus (GEO) profiles, STRING, and the Gene Ontology enrichment analysis was used to further characterize these seven variants. For the APOE region, multifactor regression analysis using imputed data was performed. Four novel variants were identified with genome-wide significance (P < 5 × 10-8): rs463717 (5q31.3, Pcombined = 8.56 × 10-15), rs11625699 (14q13.1, Pcombined = 4.80 × 10-20), rs3784616 (15q21.1, Pcombined = 2.34 × 10-25), and rs16980322 (19q13.32, Pcombined = 2.75 × 10-21). Additionally, APOE rs405509 (Pcombined = 9.53 × 10-28), PVRL2 rs4803766 (Pcombined = 1.91 × 10-18), and PVRL2 rs387976 (Pcombined = 9.90 × 10-11) were associated with AD. These seven variants explained 15.87% of the overall variance in disease risk. For the eight previously reported SNPs selected for detection in the replication stage, only rs2070045 of SORL1 showed significant associations. Multifactor regression analysis using imputed data in APOE region found previously reported AD-associated SNPs in Caucasians remained significant in Chinese. The present GWAS identified four novel susceptibility variants for AD. The genes located near the four novel variants are functionally related to neurogenesis, suggesting neurogenesis in AD pathogenesis. This study also suggests genetic heterogeneity of AD susceptibility in Chinese and Caucasian populations. Regional association plots.
