Abstract:A novel, enzyme-free and aptamer-based colorimetric platform for protein detection has been developed, which takes advantage of aptamer-functionalized magnetic beads (MBs) for target capture, concentration and separation, and aptamer-conjugated gold nanoparticle (AuNP)-catalyzed color bleaching reaction of methyl orange (MO) to generate the colorimetric signals. It was demonstrated that the proposed colorimetric sensing strategy enables simple, cost-effective, sensitive and specific thrombin detection without the use of any enhancing solutions and enzymes. Herein, by naked eye observation, we can detect the human thrombin with a detection limit of approximately 320 pM, which can be further decreased to 30 pM with the help of a UV-vis instrument. In addition, this method also works for targets with two or more binding sites.

Abstract:In this paper, a colorimetric silver nanoparticles aptasensor (aptamer-AgNPs) was developed for simple and straightforward detection of protein in microfluidic chip. Surface-functionalized microfluidic channels were employed as the capture platform. Then the mixture of target protein and aptamer-AgNPs were injected into the microfluidic channels for colorimetric detection. To demonstrate the performance of this detection platform, thrombin was chosen as a model target protein. Introduction of thrombin could form a sandwich-type complex involving immobilized AgNPs. The amount of aptamer-AgNPs on the complex augmented along with the increase of the thrombin concentration causing different color change that can be analyzed both by naked eyes and a flatbed scanner. This method is featured with low sample consumption, simple processes of microfluidic platform and straightforward colorimetric detection with aptamer-AgNPs. Thrombin at concentrations as low as 20pM can be detected using this aptasensor without signal amplification. This work demonstrated that it had good selectivity over other proteins and it could be a useful strategy to detect other targets with two affinity binding sites for ligands as well.
Aptamer-based Colorimetric Detection of Proteins Using a Branched DNA Cascade Amplification Strategy and Unmodified Gold Nanoparticles.

Abstract:A branched DNA amplification strategy was employed to design a colorimetric aptameric biosensor using unmodified gold nanoparticles (AuNPs). First, a programmed DNA dendritic nanostructure was formed using two double-stranded substrate DNAs and two single-stranded auxiliary DNAs as assembly components via a target-assisted cascade amplification reaction, and it was then captured by DNA sensing probe-stabilized AuNPs. The release of sensing probes from AuNPs led to the formation of unstable AuNPs, promoting salt-induced aggregation. By integrating the signal amplification capacity of the branched DNA cascade reaction and unmodified AuNPs as a sensing indicator, this amplified colorimetric sensing strategy allows protein detection with high sensitivity (at the femtomole level) and selectivity. The limit of detection of this approach for VEGF was lower than those of other aptamer-based detection methods. Moreover, this assay provides modification-free and enzyme-free protein detection without sophisticated instrumentation and might be generally applicable to the detection of other protein targets in the future.

Abstract:In this paper, we developed a simple and rapid colorimetric assay for protein detection based on the reduction of dye molecules catalyzed by silver nanoparticles (AgNPs). Aptamer-modified magnetic particles and aptamer-functionalized AgNPs were employed as capture and detection probes, respectively. Introduction of thrombin as target protein could form a sandwich-type complex involving catalytically active AgNPs, whose catalytic activity was monitored on the catalytic reduction of rhodamine B (RhB) by sodium borohydride (NaBH4). The amount of immobilized AgNPs on the complex increased along with the increase of the thrombin concentration, thus the detection of thrombin was achieved via recording the decrease in absorbance corresponding to RhB. This method has adopted several advantages from the key factors involved, i.e., the sandwich binding of affinity aptamers contributed to the increased specificity; magnetic particles could result in rapid capture and separation processes; the conjugation of AgNPs would lead to a clear visual detection. It allows for the detection limit of thrombin down to picomolar level by the naked eye, with remarkable selectivity over other proteins. Moreover, it is possible to apply this method to the other targets with two binding sites as well.

Abstract:We describe a sensitive biosensing system combining magnetic relaxation switch diagnosis and colorimetric detection of human α-thrombin, based on the aptamer–protein interaction induced aggregation of Fe3O4@Au nanoparticles. To demonstrate the concept, gold-coated iron oxide nanoparticle was synthesized by iterative reduction of HAuCl4 onto the dextran-coated Fe3O4 nanoparticles. The resulting core–shell structure had a flowerlike shape with pretty narrow size distribution (referred to as “nanorose”). The two aptamers corresponding to human α-thrombin were conjugated separately to two distinct nanorose populations. Once a solution containing human α-thrombin was introduced, the nanoroses switched from a well dispersed state to an aggregated one, leading to a change in the spin–spin relaxation time (T2) as well as the UV–Vis absorption spectra of the solution. Thus the qualitative and quantitative detection method for human α-thrombin was established. The dual-mode detection is clearly advantageous in obtaining a more reliable result; the detection range is widened as well. By using the dual-mode detection method, a detectable T2 change is observed with 1.0nM human α-thrombin, and the detection range is from 1.6nM to 30.4nM.

Abstract:In the present work we design a novel aptamer-based silver nanosensor for one-spot simultaneously detection of multiple proteins. SS-DNA modified AgNPs were immobilized on the aldehyde coated glass slide to form an AgNP array. Then dye-labeled aptamer sequences were allowed to hybridize with their complementary strands assembled on the surface of AgNPs. The target proteins were introduced to associate with the corresponding aptamers to form the aptamer-target complexes. The removal of the aptamer-target complexes resulted in a remarkable decrease in fluorescent signals. This nanosensor is found to be highly sensitive for the detection of proteins. When thrombin was employed as a sample model, the limit of detection of the optimized nanosenor was 0.4 fmol with a linear response of 0.8 fmol to 0.5 pmol. We further demonstrated the multiple protein detection of IgE and thrombin using multicolor silver nanoprobes, which shows effective recognition of the relative protein individually or simultaneously. This silver nanosensor offers a unique heterogeneous approach for protein detection with several advantages, such as high sensitivity, rapidity, high throughput, and miniaturization.

Abstract:Combining gold nanoparticles (GNPs) as fluorescence quencher and aptamer as probe, we have developed protein biosensors by using DNA-modified GNPs. We examined how the experimental design, such as the type of interaction between DNA strands and GNPs, temperature, and microenvironment of aptamer, influences the recognition ability of the biosensor. Under our experimental conditions, the recognition of protein by the complex of dye-labeled DNA hybridized with aptamer that is immobilized on GNPs (Ap–Im–GNPs) shows the best character in protein detection.

Abstract:An aptamer–SWNT based electrochemical biosensor is developed for sensitive detection of thrombin via mediated signal transduction. To realize this purpose, a dense monolayer of 16-mercaptohexadecanoic acid was modified on the gold electrode. In the presence of thrombin, SWNTs were controllably assembled on this insulating monolayer, which could mediate efficient electron transfer between the electrode and eletroactive species to generate a larger redox current. Through detecting the redox signal mediated by SWNTs, this strategy could present significant signal amplification and a detection limit of 50pM thrombin was achieved. Such an aptamer–SWNT based biosensor opens a rapid, selective and sensitive route for thrombin detection and offers a promising strategy for specific protein detection.

Abstract:A simple electrochemical aptasensor was developed for ultrasensitive protein detection by combining a novel strategy of cyclic target-induced primer extension (CTIPE) with an aptamer-hairpin probe and enzyme-amplified electrochemical readout. In the presence of protein target, the immobilized aptamer-hairpin probe recognized the protein to trigger primer extension reaction by target-induced conformational transition, which released the protein from replicated DNA duplex. The released target could cyclically bind with other aptamer-hairpin probes and trigger new primer extension, leading to formation of numerous biotin-tagged DNA duplex, which significantly amplified the protein recognition event and facilitated the subsequent enzymatic signal enhancement, leading to an ultrasensitive electrochemical aptasensor. Using human vascular endothelial growth factor as a model protein, the designed aptasensor could detect protein down to 0.82pgmL−1 with a linear range from 1pgmL−1 to 1ngmL−1. The proposed aptasensor was amenable to quantification of protein in complex biological matrixes, and would become a simple and powerful tool for bioanalysis and clinic diagnostic application.

Abstract:A simple and sensitive colorimetric aptasensor for rapid and facile detection of adenosine triphosphate (ATP) has been demonstrated here based on aptamer-based hairpin probes and unmodified gold nanoparticles (AuNPs). The hairpin probe is constructed by adding another five nucleotides to the 5′-end of an anti-ATP aptamer which can hybridize to nucleotides at the 3′-end of the aptamer, forming a hairpin-shaped structure. In the absence of ATP, the hairpin probes are rigid, and the AuNPs are susceptible to salt-induced aggregation. Conversely, upon binding with target ATP, the hairpin probes undergo conformational changes, forming aptamer-ATP complexes and exposing flexible ends which coat the surface of AuNPs to inhibit their aggregation in the high salt solution. Subsequently, a blue-to-red color change can be recognized by the naked eye. The aptasensor achieved selective responses toward ATP with a detection limit of 0.1μM, and exhibited high-quality detection performance in biological samples. In addition, this detection method is simple, rapid and cost-effective, holding great potential for further applications in point-of-care research.
Electrophoresis-Enhanced Localized Surface Plasmon Resonance Sensing Based on Nanocup Array for Thrombin Detection

Abstract:Based on the special electrical and optical properties resulted from periodic nanostructure, localized surface plasmon resonance (LSPR) sensors have been widely used for various chemical and biological detections. Utilizing uniform alignment nanocups, an electrophoresis-enhanced LSPR sensor was designed for sensitive thrombin detection. The nanocup array was composed of nano-scaled funnel shaped cups with nanoparticles along the side walls. Through self-assembly, polyethylene glycol, thrombin-specific peptide, and bovine serum albumin were successively immobilized on the nanocup array. The results demonstrated that the synchronous implementation of electrophoresis and LSPR measurement could lead to obvious peak shifts in optical transmission spectra for detecting thrombin. The detection limit was as low as 10−11M. With the high sensitivity and well linearity, the electrophoresis-enhanced LSPR sensing offered a novel design perspective for chemical and biological sensors with specific modifications on the nanosensor surfaces.

Abstract:Interactions between surface plasmons (SP) of metallic surfaces and photoluminescence (PL) of semiconductor nanocrystal (S-NC) surfaces have been extensively investigated, and SP-induced PL enhancement has been used as a sensitive analytical technique. However, this SP induced electrochemiluminescence (ECL) enhancement is rarely studied. In 1 this work, we report greatly enhanced ECL of CdS thin films by gold nanoparticles (Au NPs) for ultrasensitive detection of thrombin. The system was composed of a CdS NC film on glassy carbon electrode (GCE) as ECL emitter attached an aptamer of thrombin. Then, ssDNA-AuNP conjugates hybridized with the aptamer to form a separation length of ca. 12 run between CdS NCs and Au NPs. The system showed 5-fold enhancement of ECL intensity as compared to that without Au NPs, which might be attributed to the long-distance interaction between the S-NCs and SPR field of noble metal nanoparticles (MNPs). We also found that the enhanced ECL could be influenced by the involving factors such as the separation distance, spectral overlap, and magnetic field. Such enhancement in combination with smart recognition of aptamer and target protein allowed us to construct an ultrasensitive aptasensor for attomolar detection of thrombin. The presence of target protein was reflected by the ECL signal decrease caused by the target-induced removal of ssDNA-AuNP conjugates. The decrease of ECL signal was logarithmically linear with the concentration of thrombin in a wide range from 100 aM to 100 fM. The principle described in this work could be also applied to many other bioassays.

Abstract:The detection of protein is vital to fundamental research as well as practical applications. However, most detection methods depend on antibody-based assays which are faced with many shortcomings. Herein, we propose a colorimetric method for protein assays based on target-triggered activation of aptazyme, which may offer simple, rapid and cost-effective detection of the target protein. In this method, the conformation change of aptazyme induced by target protein is designed to be associated with aptazyme activation. Consequently, in the presence of the target protein, the designed DNA linkers will be cleaved into two fragments that fail to cross-link gold nanoparticles (GNPs), thus the color of GNP solution remains red, while the color will be changed in the absence of the target. Because of the advantages of aptazyme such as economic synthesis, stable, easy modification and its ability to accomplish signal recognition and signal amplification simultaneously, the method is thermostable, simple and cost-efficient. In this work, we have taken the detection of vascular endothelial growth factor (VEGF) as an example, which can present an analytical performance with as low as 0.1 nM detection limit, spanning a detection range of 3 orders of magnitude. What is more, the principle of this proposed new method can be extended as a universal assay method not only for the detection of analytes which have an aptamer but also for those analytes that have ligands.
Core-shell Assay Based Aptasensor for Sensitive and Selective Thrombin Detection Using Dark-Field Microscopy

Abstract:In this work, we developed a robust and ultrasensitive bio-sensor based on the target-aptamer recognition strategy and microscopic enumeration of gold nanoparticles (AuNPs) using dark field microscopy (DFM). The aptasensor with a core-shell structure consisting of a magnetic bead (MB), aptamer and AuNPs was fabricated by complementary hybridization of the DNA probe on the AuNPs surface to the aptamer coupled to the MB. Upon addition of the target molecule, the strong interaction between the aptamer and the target molecule, thrombin, results in the release of the AuNPs from the MB. The quantities of thrombin is therefore linearly correlated to the number of the released AuNPs, which can be digitally counted using DFM. To demonstrate the feasible use of the aptasensor for target detection, thrombin was evaluated as the model target. The limit of detection was determined to be 2.54 fM with dynamic range of 6 fM-100 fM. When the concentration of thrombin exceeded 100 fM, the counted number of AuNPs didn't correlate linearly to molecules of thrombin anymore, as the nanoparticles aggregated partly due to high concentration. However, the color of the solution changes to purple and the concentration of free AuNPs can be conveniently quantified by UV-Vis spectroscopy for up to 100 nM. It is noteworthy that our aptasensor is very easy to operate and requires neither complex isolation and amplification processes nor expensive instruments and consumables. Furthermore, this strategy can be easily generalized to other targets by replacing the corresponding aptamers and show great potential for the detection of biomarkers in clinical samples.

Abstract:Rapid and sensitive methodologies for the detection of protein are in urgent requirement for clinic diagnostics. Localized surface plasmon resonance (LSPR) of metal nanostructures has the potential to circumvent this problem due to its sensitive optical properties and strong electromagnetic near-field enhancements. In this work, an enzyme mediated plasmonic biosensor on the basis of a dual-functional nanohybrid was developed for the detection of thrombin. By utilizing LSPR-responsive nanohybrid and anaptamer-enzyme conjugated reporting probe, the sensing platform brings enhanced signal, stability as well as simplicity. Enzymatic reaction catalyzed the reduction of Au3+ to Au° in situ, further leading to the rapid crystal growth of gold nanoparticles (AuNPs). The LSPR absorbance band and color changed company with the nanoparticle generation, which can be real-time monitoring by UV–visible spectrophotometer and naked eye. Nanohybrid constructed by gold and magnetic nanoparticles acts as a dual functional plasmonic unit, which not only plays the role of signal production, but also endows the sensor with the function of magnetic separation. Simultaneously, the introduction of enzyme effectively regulates the programming crystal growth of AuNPs. In addition, enzyme also serves as signal amplifier owing to its high catalysis efficiency. The response of the plasmonic sensor varies linearly with the logarithmic thrombin concentration up to 10nM with a limit of detection of 200pM. The as-proposed strategy shows good analytical performance for thrombin determination. This simple, disposable method is promising in developing universal platforms for protein monitoring, drug discovery and point-of-care diagnostics.

Abstract:Gold nanoparticles (AuNPs) have been employed as colorimetric biosensors due to the color difference between their dispersed (red) and aggregated (blue) states. Although signal amplification reactions triggered by structural changes of the ligands on AuNPs have been widely used to improve measurement sensitivity, the use of ligands is limited. In this study, we designed a AuNP-based signal-amplifying sandwich biosensor, which does not require a conformational change in the ligands. Thrombin was used as a model target, which is recognized by two different probes. In the presence of the target, an extension reaction occurs as a result of hybridization of the two probes. Then RNA synthesis is started by RNA polymerase activation due to RNA promoter duplex formation. The amplified RNA drives aggregation or dispersion of the AuNPs, and a difference of the color if the AuNP solution is observed. As this detection system does not require a conformational change in the ligand, it can be generically applied to a wide range ligands.

Abstract:A highly sensitive quartz crystal microbalance with dissipation monitoring (QCM-D) biosensor for protein was developed using aptamer-functionalized gold nanoparticles (Apt-GNPs) for amplification. Human α-thrombin, an important physiological protease found in blood, was chosen as the target protein. Captured by immobilized aptamers, thrombin was determined on-line using Apt-GNPs to enhance both frequency and dissipation signals. The fabricated sandwich of aptamer/thrombin/Apt-GNPs on chip surface was confirmed by atomic force microscopy (AFM). Compared to direct assay, the detection limit for thrombin was down to 0.1nM, yielding about 2 orders of magnitude improvement in sensitivity. This aptamer-based QCM-D biosensor also showed good selectivity and repeatability in complex matrix. For the first time, the dual-signal enhancement of Apt-GNPs on QCM-D sensing was demonstrated, and such design could provide a promising detection strategy for proteins with two binding sites.

Abstract:We have demonstrated a novel sensing strategy employing single-stranded probe DNA, unmodified gold nanoparticles, and a positively charged, water-soluble conjugated polyelectrolyte to detect a broad range of targets including nucleic acid (DNA) sequences, proteins, small molecules, and inorganic ions. This nearly “universal” biosensor approach is based on the observation that, while the conjugated polyelectrolyte specifically inhibits the ability of single-stranded DNA to prevent the aggregation of gold-nanoparticles, no such inhibition is observed with double-stranded or otherwise “folded” DNA structures. Colorimetric assays employing this mechanism for the detection of hybridization are sensitive and convenient—picomolar concentrations of target DNA are readily detected with the naked eye, and the sensor works even when challenged with complex sample matrices such as blood serum. Likewise, by employing the binding-induced folding or association of aptamers we have generalized the approach to the specific and convenient detection of proteins, small molecules, and inorganic ions. Finally, this new biosensor approach is quite straightforward and can be completed in minutes without significant equipment or training overhead.

Abstract:A sensitive and reagentless electrochemical aptamer-based (E-AB) sensor for specific recognition of thrombin was developed based on the Fe3O4-nanoparticle(FNP)-tagged technique. The FNP-tagged aptasensor was fabricated with a bifunctional aptamer covalently linked by a FNP tag at 3′-terminus and self-assembled on the gold electrode at 5′-terminus, which were characterized by TEM, AFM, UV–Vis and electrochemical impedance spectra. Specific binding of thrombin with the aptamer on this aptasensor produced a redox signal and detected by differential pulse voltammetry, where FNP-tag could gain signal-amplification due to its containing more redox centers. The aptasensor showed a linear response for thrombin in the range of 1.0–75nM, and a lower detection limit of 0.1nM (at S/N=3). The E-AB sensor was high sensitive and stable, and could be used to detect target protein at a clinic level in biological samples.
