Optimization of Two-cycle T7-based RNA Amplification System for Oligonucleotide DNA Microarray

Abstract:The ability to measure the expression of thousands of genes at once using microarrays has opened new areas of research, which help us to understand the molecular mechanism of diseases and to identify potential targets for therapeutic intervention. However, their broader application is hampered by the large amount of RNA requirement, so the T7 RNA linear amplification procedure has gradually become the most commonly used protocol for target preparation when doing microarray experiments. In this work, the protocol was further optimized to hybridize oligonucleotide microarray by applying an addition round of amplification and a cDNA labeling approach with Klenow enzyme. Using nanogram quantities on total RNA, the usage of dIVT (double in vitro transcription) protocol preserved about 70% information of gene expression when compared with those detected by the one-cycle T7 RNA linear amplification. The high fidelity, reproducibility, and reliability were also confirmed by self-comparison and reduplicate experiments. The lower amount of RNA (10 ng or even less) was required for this protocol, as compared to the standard protocol, renders this methodology a highly desirable one for biological systems where sample amounts are limiting. This procedure, in combination with techniques that reduce the complexity of cell types from which RNA is isolated, makes myriad exciting application of transcript.
